In 2012, the orchid mealy bug Pseudococcus microcirculuswas first detected in situ in North America’s more diverse orchid region, the Big Cypress Basin (Collier Co FL). A follow-up survey showed that the mealy bug is more widespread and found on epiphytic orchids in two locations, in both the Fakahatchee Strand State Preserve (sites B and F) and the Florida Panther National Wildlife Refuge (sites M and C). There, we collected mealy bugs (n=54) from 35 orchid individuals and screened allelic variation at seven microsatellite loci. We estimated genetic diversity and differentiation among all sites and compared the variation among individuals collected on the same plant. Genetic differentiation between sites M and C (F ST=0.03, P<0.01) and, M and B (F ST=0.04, P<0.01) was detected. We also detected significantly lower mean pairwise relatedness among individuals from site B compared to all the other locations, and this population had the lowest inbreeding coefficient. Genetic diversity and mean pairwise relatedness were highly variable among plants with multiple individuals; however, plants from sites F and M tend to have collections of individuals with higher mean pairwise relatedness compared to sites B and C. Our results indicate that there is genetic diversity and differentiation among mealy bugs in these locations, and that collections of individuals on the same plant are genetically diverse. As such, the mealy bugs throughout these areas are likely to be genetically diverse and exist in multiple distinct populations.  相似文献

The estimates of genetic diversity in populations of chum salmon Oncorhynchus keta from different regions of Sakhalin Island, Iturup Island, and the Anadyr’ River were obtained on the basis of analysis of allozyme variability. These estimates together with our published earlier data on chum salmon from the Amur River basin and the rivers of the northern coast of the Sea of Okhotsk demonstrate pronounced regional genetic differentiation in the Asian part of the fish range. The intraregional level of interpopulation genetic diversity was maximum on Sakhalin Island (G ST = 6.6%) and was small on Iturup Island (G ST = 0.9%) and the northern coast of the Sea of Okhotsk (G ST = 0.6%). Interpopulation genetic diversity of Sakhalin chum salmon was almost commensurable to the diversity of the whole pool of studied Asian populations (G ST = 7.6%) and would be presented more completely in baselines assigned for genetic identification of mixed stocks. It was demonstrated that the character and degree of genetic differentiation between populations of chum salmon from the main hatcheries situated in different regions of the Sakhalin oblast and connected to one another by numerous transplantations of fertilized eggs did not change significantly during an approximately 20-year period of our observation, and this fact suggests low efficiency of such transplantations.  相似文献

Chikanda is a traditional dish made with wild-harvested ground orchid tubers belonging to three orchidioid genera, Disa, Satyrium and Habenaria, all of which are CITES appendix II-listed. Identification of collected orchid tubers is very difficult and documentation of constituent species in prepared chikanda has hitherto been impossible. Here amplicon metabarcoding was used in samples of six prepared chikanda cakes to study genetic sequence diversity and species diversity in this product. Molecular operational taxonomic unit identification using similarity-matching reveals that species of all three genera were present in the chikanda samples studied. Disa was present in all of the samples, Satyrium in five out of six and Habenaria in one of the samples, as well as a number of other plants. The fact that each sample contained orchids and the presence of a wide variety of species from all genera in this traditional dish raise serious concerns about the sustainability of this trade and the future of wild orchid populations in the main harvest areas. This proof-of-concept study shows that Ion-Torrent PGM is a cost-effective scalable platform for metabarcoding using the relatively long nrITS1 and nrITS2 regions. Furthermore, nrITS metabarcoding can be successfully used for the detection of specific ingredients in a highly-processed food product at genus level, and this makes it a useful tool in the detection of possible conservation issues arising from commercialized trade or processed plant products.  相似文献

While symbiotic fungi play a key role in the growth of endangered Calanthe orchid species, the relationship between fungal diversity and Calanthe species remains unclear. Here, we surveyed root associated fungal diversity of six Calanthe orchid species by sequencing the internal transcribed spacer (ITS) region using 454 pyrosequencing. Our results revealed that Paraboeremia and Coprinopsis are dominant fungal genera among Calanthe species. In terms of overall relative abundance, Paraboeremia was the most common fungal genus associated with Calanthe roots, followed by Coprinopsis. Overall fungal diversity showed a significant degree of variation depending on both location and Calanthe species. In terms of number of different fungal genera detected within Calanthe species, C. discolor had the most diverse fungal community, with 10 fungal genera detected. This study will contribute toward a better understanding of those fungi that are required for successful cultivation and conservation of Korean Calanthe species.  相似文献

Saussurea involucrata (Asteraceae) is a medicinal and second-degree national priority endangered plant that is mainly distributed in the high latitude region of the western Tianshan Mountains. The population is fragmented and isolated, and extensive human impact merits a suitable and specific conservation strategy, which can be compiled based on the genetic diversity, population structure, and demographic history. Phylogeographic studies were conducted on a total of five natural populations and 150 individuals were sampled. Data from three cpDNA intergenic spacer regions (trnL-F, matK, and ndhF-rpl32) and nrDNA ITS sequences showed that twelve haplotypes in cpDNA and five haplotypes in nrDNA indicated high genetic diversity among populations sampled (H T?=?0.820 and 0.756) and within populations sampled (H S?=?0.792 and 0.721). Additionally, the high genetic diversity did not mirror genetic structure in either cpDNA (F ST?=?0.03153, G ST?>?N ST, p?<?0.05) or nrDNA (F ST?=?0.03666, meaningless G ST and N ST). Two groups (north and south) were determined for a SAMOVA analysis. Based on this analysis, the demographic history was conducted with a Bayesian Skyline Plot and Isolation with Migration analysis, which showed sustainable and stable extension without a marked bottleneck. Divergence time was indicated at c. 6.25 Mya (90%HPD: 15.30–0.22 Mya) in the Miocene, which is consistent with the formation of the Kelasu section of Tianshan. The southern populations in the Bayanbulak and Gonglu regions require additional attention and transplanting would be an effective way to restore rare cpDNA haplotypes, increase effective population size, and migration rate. Our results suggested that in situ conservation of S. involucrata in western Tianshan should be the main strategy for protection and recovery of the species.  相似文献

Mycorrhizal symbiosis in orchids is unique in that fungal presence is considered a requirement for germination as well as for further development. Additionally, orchid fungal associations can exhibit high specificity in nature. Yet, an important ecological question remains unanswered: ‘With which orchid mycorrhizal fungi (OMF) do un-inoculated orchid seedlings form symbiosis when cultured ex situ?’ Simultaneously, it is asserted that orchid conservation efforts involving ex situ plant culture should exclusively utilize natural symbionts of the respective orchid taxa. We present a first comparison of OMF communities within the roots of asymbiotically cultured plants of the rare orchid Platanthera chapmanii grown ex situ (ES), and those occurring naturally in situ (IS). Nuclear ribosomal internal transcribed spacer (nrITS) barcoding region was used to identify peloton forming OMF from roots collected between 2012 and 2014 from both growing environments. Our 114 sequences clustered into 11 operational taxonomic units (OTUs) belonging to four closely related clades of the fungal family Tulasnellaceae. Shannon–Wiener (H) and Simpson diversity (D) indices were similar (p = 0.81 for both) for ES and IS OMF communities. Beta diversity comparisons also showed similarity between ES and IS treatments based on weighted (p = 0.10) and unweighted (p = 0.20) Bray–Curtis dissimilarity matrices. Bayesian and Maximum Likelihood (ML) phylograms clustered ES and IS derived fungal OTUs into the same clades. Our data suggest that P. chapmanii: (1) forms symbiosis with taxonomically similar fungi in ex situ culture and in its native soil, and (2) exhibits a narrow phylogenetic breadth of mycorrhizal fungal OTUs within the Tulasnellaceae.  相似文献

Pacific herring, Clupea pallasii, have recently colonised the northeast Atlantic and Arctic Oceans in the early Holocene. In a relatively short evolutionary time, the herring formed a community with a complex population structure. Previous genetic studies based on morphological, allozyme and mitochondrial DNA data have supported the existence of two herring subspecies from the White Sea and eastern Barents and Kara Seas (C. p. marisalbi and C. p. suworowi, respectively). However, the population structure of the White Sea herring has long been debated and remains controversial. The analyses of morphological and allozyme data have previously identified local spawning groups of herring in the White Sea, whereas mtDNA markers have not revealed any differentiation. We conducted one of the first studies of microsatellite variation for the purpose of investigating the genetic structure and relationship of Pacific herring among ten localities in the White Sea, the Barents Sea and the Kara Sea. Using classical genetic variance-based methods (hierarchical AMOVA, overall and pairwise F ST comparisons), as well as the Bayesian clustering, we infer considerable genetic diversity and population structure in herring at ten microsatellite loci. Genetic differentiation was the most pronounced between the White Sea (C. p. marisalbi) versus the Barents and Kara seas (Chesha–Pechora herring, C. p. suworowi). While microsatellite variation in all C. pallasii was considerable, genetic diversity was significantly lower in C. p. suworowi, than in C. p. marisalbi. Also, tests of genetic differentiation were indicating significant differentiation within the White Sea herring between sympatric summer- and spring-spawning groups, in comparison with genetic homogeneity of the Chesha–Pechora herring.  相似文献

Understanding patterns of genetic diversity of plants is important in guiding conservation programs. The aim of our study was to characterize genetic diversity in Afzelia quanzensis, an economically important African tree species. We genotyped 192 individuals at 10 nuclear microsatellite loci. Samples were collected from nine sites in Zimbabwe, five in the north and four in the south, separated by a mountain range, the Kalahari-Zimbabwe axis. Overall, genetic diversity was relatively low across all sites (expected heterozygosity (H E)?=?0.452, mean number of alleles (A)?=?4.367, allelic richness (A R)?=?2.917, effective number of alleles (A E)?=?2.208, and private allelic richness (PAR)?=?0.197). Genetic diversity estimates, H E, A, A R, and PAR, were not significantly different between northern and southern sites. Allelic richness was significantly higher in southern sites. Significant population differentiation was observed among all sites (F ST ?=?0.0936, G′ ST ?=?0.1982, G ST ?=?0.1001, D JOST?=?0.0598). STRUCTURE analysis and principal components analysis identified two gene pools, one predominantly made up of southern individuals, and the other of northern individuals. A Monmonier’s function detected a genetic barrier that coincided with the Kalahari-Zimbabwe axis. The relatively low level of genetic diversity in A. quanzensis may reduce adaptability and limit future evolutionary responses. All sites should be monitored for deleterious effects of low genetic diversity, and genetic resource management should take into consideration the existence of the distinct gene pools to capture the entire extant genetic variation.  相似文献

Rice is one of the most important food crops in the world. Genetic diversity is essential for cultivar improvement programs. We compared genetic diversity derived from insertion–deletion (in–del) or base substitutions by amplified fragment length polymorphism (AFLP), from transposon transposition mutations by transposon display (TD), and from cytosine methylation by methylation-sensitive amplified polymorphism (MSAP) in japonica, indica, and Tongil type varieties of Oryza sativa L. Polymorphic profiles from the three marker systems allowed us to clearly distinguish the three types of varieties. The indica type varieties showed the highest genetic diversity followed by the Tongil and japonica type varieties. Of the three marker systems, TD produced the highest marker indices, and AFLP and MSAP produced similar marker indices. Pair-wise comparisons of the three marker systems showed that the correlation between the two genetic markers systems (AFLP and TD, r = 0.959) was higher than the correlations between the genetic and epigenetic marker systems (AFLP and MSAP, r = 0.52; TD and MSAP, r = 0.505). Both genetic marker systems had similar levels of gene differentiation (G ST ) and gene flow (N m ), which differed in the epigenetic marker system. Although the G ST of the epigenetic marker system was lower than the genetic marker systems, the N m of the epigenetic marker system was higher than in the genetic marker systems, indicating that epigenetic variations have a greater influence than genetic variations among the O. sativa L. types.  相似文献

Plant species that are capable of propagating clonally are expected to be less vulnerable to habitat fragmentation due to their long life span. Cypripedium calceolus L. is a rare, clonal, long-lived orchid species. It has suffered marked decline because of habitat loss and fragmentation and over-collection, yet an IUCN report on this species does not regard fragmentation as a major threat to the species. We applied 13 nuclear microsatellites and cpDNA sequences to identify the patterns of population structure, genetic diversity and connectivity of six remnant local populations of C. calceolus in highly fragmented Gdańsk Pomerania region (N Poland). Despite severe (80%) loss of localities in the studied area we found that the local populations retain high levels of clonal (R 0.86–1) and genetic diversity (He = 0.572). However, their differentiation is relatively high (FST = 0.132 for nuclear SSR and FST = 0.363 for cpDNA) despite close geographic proximity (0.6–57 km). Bayesian clustering classified populations according to their geographic origin with little admixture. Low genetic connectivity between the remnant populations shows that the current gene flow is too low to serve as a cohesive force in a fragmented habitat, which may impede a quick response to environmental change. The species’ ability to retain ancestral variation may help withstand fragmentation, but in the light of observed extirpation rate it should be rather considered as a factor that only delays local populations’ extinction. This leads to the conclusion that habitat loss and fragmentation should be regarded as a real threat to stability of C. calcelolus populations.  相似文献

The genetic diversity and population structure of Taxus cuspidata Sieb. et Zucc. ex Endl. on the Russian part of its range was studied for the first time on the basis of the nucleotide polymorphism of intergenic spacers psbA–trnH, trnL–trnF, and trnS–trnfM of chloroplast DNA. A high level of gene (h = 0.807) and nucleotide (π = 0.0227) diversity was revealed. The data of AMOVA showed that the interpopulation component accounted for 12% of genetic variability (F ST = 0.12044, P = 0.0000). We revealed 15 haplotypes, four of which were shown to be unique. The presence of common haplotypes in the majority of populations, the absence of phylogenetic structure, and low values or even the absence of nucleotide divergence show that the T. cuspidata populations studied are fragments of the once common ancestor population. Geographical isolation, which resulted from climatic changes in the Pleistocene–Holocene, as well as from human activities, did not produce a significant effect on the genetic structure of the species.  相似文献

Genetic structure of natural populations of the rare relict plant Manchurian birthwort (Aristolochia manshuriensis Kom.) in the Russian part of its area was analyzed using allozyme markers. The studied A. manshuriensis populations differed in the degree of their intrapopulation differentiation. The populations Nezhinka and Anan’evka were more differentiated (F ST = 0.1209 and 0.0576, respectively); these populations are located close in the regions of intense economic activity and are exposed to the strongest anthropogenic impact. A low degree of differentiation was detected in the population Malaya Borisovka (F ST = 0.0393), localized to intact habitats. The overall heterogeneity test has demonstrated that the population Malaya Anan’evka, exposed at present to small anthropogenic stress yet growing in disturbed habitats, displays no differentiation. These results suggest that at least three populations are influenced by genetic drift connected with a decrease in the reproductive and effective population sizes, which is caused, in particular, by anthropogenic impact. A high level of genetic similarity between the A. manshuriensis populations in Primor’e is discussed in connection with the evolutionary history of this species.  相似文献

Symbiotic seed germination is a critical stage in orchid life histories. Natural selection may act to favor plants that efficiently use mycorrhizal fungi. However, the necessary conditions for natural selection – variation, heritability, and differences in fitness – have not been demonstrated for either orchid or fungus. With the epiphytic orchid Tolumnia variegata as a model system, we ask the following questions: (1) Do seeds from different individuals in a population differ in germination and seedling development in the presence of the same fungi? (2) Do different mycorrhizal fungi (Ceratobasidium spp.) differ in ability to stimulate seed germination and growth in T. variegata? And (3) are the Ceratobasidium isolates that best induce seed germination and seedling development more closely related to each other than to isolates that are less effective? We performed symbiotic seed germination experiments in vitro. The experiments were done using mycorrhizal fungi isolated from T. variegata; relationships among the fungi were inferred from nuclear ribosomal ITS sequences. We found significant variation for both symbiotic germination and seedling growth among biparental seed crops obtained from a population of T. variegata plants. Differences among Ceratobasidium fungi in seed germination were significant. The fungi that induced highest seed germination and seedling development belonged to two of four clades of Ceratobasidium. The two experiments show that there is potential for natural selection to act on orchid–fungus relationships. Given that orchids vary in performance, and that mycorrhizal fungi are not geographically distributed homogeneously, mycorrhizae may affect population size, distribution and evolution of orchids.  相似文献

Major histocompatibility complex (MHC) genes are excellent markers for the study of adaptive genetic variation occurring over different geographical scales. The Chinese egret (Egretta eulophotes) is a vulnerable ardeid species with an estimated global population of 2600–3400 individuals. In this study, we sampled 172 individuals of this egret (approximately 6 % of the global population) from five natural populations that span the entire distribution range of this species in China. We examined their population genetic diversity and geographical differentiation at three MHC class II DAB genes by identifying eight exon 2 alleles at Egeu-DAB1, eight at Egeu-DAB2 and four at Egeu-DAB3. Allelic distributions at each of these three Egeu-DAB loci varied substantially within the five populations, while levels of genetic diversity varied slightly among the populations. Analysis of molecular variance showed low but significant genetic differentiation among five populations at all three Egeu-DAB loci (haplotype-based ?ST: 0.029, 0.020 and 0.042; and distance-based ?ST: 0.036, 0.027 and 0.043, respectively; all P < 0.01). The Mantel test suggested that this significant population genetic differentiation was likely due to an isolation-by-distance pattern of MHC evolution. However, the phylogenetic analyses and the Bayesian clustering analysis based on the three Egeu-DAB loci indicated that there was little geographical structuring of the genetic differentiation among five populations. These results provide fundamental population information for the conservation genetics of the vulnerable Chinese egret.  相似文献

Rare species consisting of small populations are subject to random genetic drift, which reduces genetic diversity. Thus, determining the relationship between population size and genetic diversity would provide key information for planning a conservation strategy for rare species. We used six microsatellite markers to investigate seven extant populations of the rare conifer Pseudotsuga japonica, which is endemic to the Kii Peninsula and Shikoku Island regions that are geographically separated by the Kii Channel in southwest Japan. The population differentiation of P. japonica was relatively high (FST = 0.101) for a coniferous species, suggesting limited gene flow among populations. As expected, significant regional differentiation (AMOVA; p?<?0.05) indicated genetic divergence across the Kii Channel. A strong positive correlation between census population size and the number of rare alleles (r?=?0.862, p?<?0.05) was found, but correlations with major indices of genetic diversity were not significant (allelic richness: r?=?0.649, p?=?0.104, expected heterozygosity: r?=?0.361, p?=?0.426). The observed order of magnitude of correlation with three genetic diversity indices corresponded with the theoretically expected order of each index’ sensitivity (i.e., the rate of decline per generation) to the bottleneck event. Thus, features that exhibit a faster response, i.e., the number of rare alleles, would have been subject to deleterious effects of the recent decline in population size, which is presumably caused by the development of extensive artificial plantations of other tree species over the last several decades. Finally, we propose a conservation plan for P. japonica based on our findings.  相似文献

Every population possesses genetic variations which are achieved through gene mutation, genetic recombination, hybridization, gene duplication etc. These genetic variations provide raw materials for evolutionary forces to create a better surviving species. Genetic polymorphism is reflected at every level in the populations, for example, at phenotypic, chromosomal, protein and DNA levels. Protein or enzyme polymorphisms have been well studied in various organisms including Drosophila and humans. Drosophila has proven to be a good model organism for carrying out polymorphism studies. Among the different species of Drosophila, there is a wide variation in the levels of allozyme polymorphisms and heterozygosities which depends upon species, geographical regions, number and nature of loci in question etc. In Drosophila, the average polymorphic enzyme loci and average heterozygosity ranges from 35 to 70 percent and 10 to 20 percent respectively. The genetic differentiation as observed through allozyme or isozyme variation affords an important parameter in evaluating the phylogenetic relationships between different species of Drosophila and also for discussing the adaptive significance of allozyme polymorphisms. Therefore, this review attempts to compile all studies on allozyme polymorphism in Drosophila that have been undertaken so far.  相似文献

Genetic polymorphism of the Uralian relict plant species, large-flowered foxglove Digitalis grandiflora Mill. (family Scrophulariaceae), was examined using RAPD and ISSR techniques. A total of 149 RAPD and 74ISSR markers were tested. The indices characterizing polymorphism and genetic diversity were calculated. The data obtained pointed to a high level of genetic variation of D. grandiflora (P 95 = 65%). The cenopopulation examined was weakly differentiated with most of genetic diversity accounted by within-population differentiation.  相似文献

The elucidation of species diversity and connectivity is essential for conserving coral reef communities and for understanding the characteristics of coral populations. To assess the species diversity, intraspecific genetic diversity, and genetic differentiation among populations of the brooding coral Seriatopora spp., we conducted phylogenetic and population genetic analyses using a mitochondrial DNA control region and microsatellites at ten sites in the Ryukyu Archipelago, Japan. At least three genetic lineages of Seriatopora (Seriatopora-A, -B, and -C) were detected in our specimens. We collected colonies morphologically similar to Seriatopora hystrix, but these may have included multiple, genetically distinct species. Although sexual reproduction maintains the populations of all the genetic lineages, Seriatopora-A and Seriatopora-C had lower genetic diversity than Seriatopora-B. We detected significant genetic differentiation in Seriatopora-B among the three populations as follows: pairwise F ST = 0.064–0.116 (all P = 0.001), pairwise G′′ST = 0.107–0.209 (all P = 0.001). Additionally, only one migrant from an unsampled population was genetically identified within Seriatopora-B. Because the peak of the settlement of Seriatopora larvae is within 1 d and almost all larvae are settled within 5 d of spawning, our observations may be related to low dispersal ability. Populations of Seriatopora in the Ryukyu Archipelago will probably not recover unless there is substantial new recruitment from distant populations.  相似文献

Analyses of genetic variability and allelic composition in a species exhibiting reproductive fidelity to natal sites may provide important ecological indication of temporal population dynamics, facilitating understanding responses to past disturbances and future climate change. The walleye is an ecologically and economically valuable species, whose largest fishery centers in Lake Erie of the Laurentian Great Lakes; it exhibits reproductive site fidelity, despite otherwise wide-ranging dispersal. We tested whether genetic composition and diversity have remained temporally stable in Lake Erie’s Maumee River, which is the largest and most highly fished spawning run. This population has experienced over a century of exploitation, habitat alterations, and pollution, which may have affected genetic structure and might influence future sustainability. Fourteen nuclear DNA microsatellite loci were analyzed from 744 spawning run walleye to test genetic patterns across: (1) years (N = 12, spanning 1995–2013), (2) birth year cohorts, (3) the sexes, (4) those reproducing earlier (ages 2–6) versus later (7 or older) in life, and (5) the adults versus larvae. Results indicated stability in genetic diversity levels (mean H O = 0.76 ± 0.03) and allelic composition across years (F ST = 0.000–0.006, NS), cohorts (F ST = 0.000–0.013, NS), sexes (F ST = 0.000, NS), earlier versus later reproduction (F ST = 0.000, NS), and between the larvae and adults (F ST = 0.000–0.004, NS). Number of breeders and effective population size were substantial and consistent. This reproductive population thus has maintained genetic stability and high diversity, despite intensive anthropogenic pressures.  相似文献

To establish a management plan for endangered and rare species, genetic assessment must first be conducted. The genetic characteristics of plant species are affected by demographic history, reproductive strategy, and distributional range as well as anthropological effects. Abies koreana E. H. Wilson (Pinaceae), Korean fir, is endemic to Korea and found only in sub-alpine areas of the southern Korean Peninsula and Jejudo Island. This species has been designated as critically endangered by the International Union for Conservation of Nature due to a continuous decline in its range and population fragmentation. We genotyped 176 individuals from seven natural populations and two afforested populations on the Korean Peninsula using 19 microsatellite loci. STRUCTURE analysis revealed two genetic clusters in natural populations (F st  = 0.040 and R st  = 0.040) despite low differentiation. We did not detect a significant reduction in genetic diversity or the signature of a genetic bottleneck despite population fragmentation and small population size. We deduced that this species exhibits a metapopulation structure, with the population on Jirisan Mountain acting as a source of genetic diversity for other local small populations on the Korean Peninsula, through contemporary asymmetric gene flow. However, the majority of afforested individuals on the Korean Peninsula originated from a different gene cluster. Thus, we recommend a conservation strategy that maintains two genetically unique clusters.  相似文献
