The comparative analysis of the frequency of oligomeric W- and S-tracts was conducted in the genomes of different eukaryotic species that differ in their GC-composition. The domination of mononucleotide and mixed (A/T) n -sequences compared with (G/C) n -sequences was detected in the studied eukaryotic genomes, including Dictyostelium discoideum (GC ~ 25.7%), Caenorhabditis elegans (GC ~ 36.9%), Arabidopsis thaliana (GC ~ 38.0%), Drosophila melanogaster (GC ~ 38.8%), Homo sapiens (GC ~ 40.0%), Gallus gallus (GC ~ 50.0%), Leishmania major (GC ~ 59.1%). Using the results of quantum–chemical calculations, a theoretical rationale of the important role of existing differences in the initial hidden structural polymorphism of the hydrogen bonding of the Watson–Crick AT and GC pairs in the development of this phenomenon is given. It is concluded that a decreased structural polymorphism of AT pairs compared with the high fourfold polymorphism of the main state of GC pairs may be the most probable source of the preference and reliability of the “use” of AT pairs by nature in genomic DNA of many species.  相似文献

Examination of three species of batfishes (Teleostei: Epphippidae) from off Lizard and Heron Islands on the Great Barrier Reef led to the discovery of specimens of the trematode genus Paradiscogaster Yamaguti, 1934 (Digenea: Faustulidae). Morphological analysis demonstrated that the new specimens represented four morphotypes which we interpret to be new species: Paradiscogaster martini n. sp., P. vichovae n. sp. and P. brayi n. sp. from Platax orbicularis (Forsskål) and P. pinnatus (Linnaeus) off Lizard Island, and P. nitschkei n. sp. from P. teira (Forsskål) off Heron Island. Published material was re-examined and the specimens identified as P. chaetodontis okinawensis Yamaguti, 1971 from P. pinnatus from Okinawa, Japan, actually represent the new species P. brayi n. sp., demonstrating that some species of Paradiscogaster have wide geographical distributions. ITS2 rDNA data for the four morphotypes differ by 4–39 base pairs confirming the delineation of the four species proposed. A feature of this study is the recognition of Platax spp. as an important host group for Paradiscogaster, with the new species placing them as the second richest host group for these parasites after the Chaetodontidae.  相似文献

Erianthus arundinaceus, a member of the Saccharum complex, is of interest as a potential resource for sugarcane improvement and as a bioenergy crop. Genetic analyses of germplasm collections of E. arundinaceus are being used increasingly. To expand the genomic resources in E. arundinaceus, we aimed at developing simple sequence repeat markers. Using pyrosequencing on the 454 GS FLX system, we sequenced genomic DNA from “JW630” collected in Japan. A total of 1682 candidate loci were used to design the primers, and 1234 primer pairs amplified fragments of the expected size in the primer screening with three wild E. arundinaceus accessions (JW630, “JW4,” and “IJ76-349”). The efficiency of genotyping was validated with a subset of 174 primer pairs and 8 E. arundinaceus accessions. Of these primer pairs, 171 amplified fragments in all accessions tested and 162 detected polymorphic loci. The average values of genetic parameters were estimated as 0.30 (range, 0.09–0.49) for polymorphic information content, 1.65 (0.00–5.87) for marker index, and 2.78 (0.00–8.75) for resolving power. Using these parameters, we selected 61 primer pairs with large discriminatory power for the analyzed loci. Of the 174 primer pairs, 45 (25.9%) were also applicable to Saccharum and 33 (19.0%) to Miscanthus species. These markers would provide a valuable tool for estimating genetic diversity and constructing linkage maps in E. arundinaceus, which would be useful for genetic study and breeding.  相似文献

Plant receptor-like kinase (Rlk) genes form a large family, each encoding a protein with a signal motif, a single transmembrane region, and a cytoplasmic kinase domain. Various gene duplications have contributed to the establishment and expansion of the family. Here, we characterized the formation and evolution of the Rlk gene family in cultivated rice and their possible progenitors. Using wheat Rlk gene sequences, we identified orthologs from the genomes of domesticated rice subspecies Oryza sativa ssp. japonica and ssp. indica and their putative progenitors O. glaberrima and O. rufipogon. The four chromosome 1 orthologous regions ranged from 103 to 281 kb comprising 181 syntenic blocks with 75 to 100% sequence identity. These regions contained 11–19 Triticum aestivum kinases (Taks) and 10–15 Lr10 receptor-like kinases (Lrks) organized in clusters and 3–12 transposable elements (TEs). Dot plot analyses showed that the 4 regions had 21–37 conserved catalytic domains, mainly in protein kinases (PKs) and tyrosine kinases (TyrKs) in coupling state. Over 50% of the sequences of glaberrima/rufipogon and japonica/indica pairs were colinear, while japonica/indica displayed a marked sequence expansion with duplicated genes and TEs. A total of 2312 single nucleotide polymorphisms (SNPs) and insertion-deletions (INDELs) were identified between japonica and indica. Duplication of the Rlk genes in O. glaberrima and O. rufipogon occurred after the grass species radiation and before the divergence of O. rufipogon from O. glaberrima; the orthologous Rlk genes from O. japonica and O. indica duplicated after O. sativa separated from O. rufipogon; paralogs, obtained through extensive duplication, happened after the separation of rice from maize. Tandem duplication was the major factor contributing to the gene copy number variation and genome size expansion.  相似文献

Permanent residents of Kharkiv (637 men and 856 women at the age of 45–65 years) are tested on the level of aggression and empathy. The average aggression level (41.7 points) is higher in migrants (born outside Kharkiv) than in indigenous people (36.3 points); the average empathy level is lower in migrants (3.2 points) than in indigenous people (5.5 points). The average values of the aggression and empathy indices are not associated with ethnicity and degree of miscegenation. The correlation between spouses (r) by these personal features is within 0.20–0.31; the marriage conjugation index (K) is 0.13–0.18. Genotyping of the married couples for the rs2235186 SNP of X-linked monoaminooxidase (MAO-A) gene detected a positive marriage assortativeness: the C × CC and T × TT pairs are developed more frequently than during panmixia; the C × TT and T × CC pairs, less frequently. The T allele is coupled with increased aggression level and decreased empathy level. The phenotypes of heterozygous women indicate the intermediate inheritance of these traits.  相似文献

Electron dynamics and acceleration in an electromagnetic field configuration modeling the current sheet configuration of the Earth’s magnetotail region is investigated. A focus is made on the role of the dawn?dusk magnetic field component By in the convection electron heating by an electric field Ey. For numerical integration of a large number of test particle trajectories over long time intervals, the equations of motion written in the guiding center approximation are used. It is shown that the presence of a By ≠ 0 magnetic field significantly changes the electron heating and allows electrons with small pitch angles to gain energy much more efficiently than the equatorial electrons. As a result, the convection heating in the current sheet with By ≠ 0 leads to the formation of an accelerated anisotropic population of particles with energies higher than a few hundred electronvolts. The obtained results and spacecraft observations in the Earth’s magnetotail are compared, and possible limitations in the proposed model approaches are discussed.  相似文献

Cytokinin response regulators (RRs) are important components of the two component signal systems, which are involved in the regulation of plant growth and development, and in the response to abiotic stress. In this study, 18 cytokinin RR genes were identified in Fragaria vesca through the genome-wide search. They were further classified into three types: type-A (FvRR17), type-B (FvRR814) and type-C (FvRR1518) according to the domain architecture and the phylogeny. Phylogenetic analysis demonstrated that most cytokinin response regulators of F. vesca and Arabidopsis formed clear orthologous pairs. Expression patterns of the cytokinin FvRR genes in various tissues and organs at reproductive stages were detected in this study. Additionally, gene expression response patterns to ABA and abiotic stresses including high temperature and osmotic stress were investigated. The results showed that different types of cytokinin FvRRs have different expression patterns, suggesting the functional differentiation of cytokinin FvRRs during the evolution. This systematic study provides insights into possible functions of the cytokinin FvRR genes and a basis for further functional analysis.  相似文献

Ionization and recombination processes accompanying collisions of free electrons with plasma ions are considered using a statistical atomic model in which ionization and recombination are regarded as the processes of pair electron collisions in the electron gas of an atom. An expression for the ionization rate as a function of the ionization energy I and temperature T is derived. According to this expression, the ionization rate at I ? T is proportional to exp(?I/T). The statistical atomic model provides an estimate of the recombination rate for an ion with an arbitrary nuclear charge number Z, whereas more exact calculations of the recombination rate can be performed only for large Z. The model explains relatively low values of I/T (as compared to those given by the Saha equation) under the coronal equilibrium conditions and predicts a reduction in I/T with increasing Z. The values of I/T and the average ion charge number obtained from the balance equation for multielectron ions with the use of one fitting coefficient agree with the tabulated data calculated in the multilevel coronal model.  相似文献

Based on light and scanning electron microscopical studies, a new nematode parasite, Pseudodelphis eleginopsis n. sp. (Dracunculoidea: Guyanemidae), is described from tissues behind the gills of the Patagonian blennie Eleginops maclovinus (Cuvier) (Perciformes: Eleginopsidae) off the Atlantic coast (San Matías and San José Gulfs) of Patagonia, Argentina. The new species is mainly characterised by the length of the body (males 10–13 mm, larvigerous females 31–59 mm), the number (14) and arrangement of cephalic papillae, the absence of a buccal capsule, the muscular to glandular oesophagus length ratio (1:3–4) of larvigerous females, the length of the spicules (48–63 µm) and the number (7 pairs) and arrangement of the caudal papillae in the male. Pseudodelphis eleginopsis n. sp. is the first species of this genus described from a marine fish in the Atlantic Ocean and the first known dracunculoid parasitising the fish host belonging to the family Eleginopsidae. As revealed by the examination of very young females of the new species, the female genital tract of Pseudodelphis spp. is monodelphic. The genus Syngnathinema Moravec, Spangenberg & Frasca, 2001 is considered a junior synonym of Pseudodelphis Adamson & Roth, 1990 and, consequently, S. californiense and S. chitwoodi are transferred to Pseudodelphis as P. californiensis (Moravec, Spangenberg & Frasca, 2001) n. comb. and P. chitwoodi (Moravec & Kuchta, 2013) n. comb., respectively. Two dracunculoid species, Pseudodelphis limnicola Brugni & Viozzi, 2006 and the previously established Philonema percichthydis Moravec, Urawa & Coria, 1997, both described from the same freshwater host species, Percichthys trucha (Valenciennes), in the same region (Patagonia), are considered to be identical; therefore, the valid name of this species is Pseudodelphis percichthydis n. comb. and P. limnicola becomes its junior synonym. Dictyotophycidae is a subclass of brown algae containing 395 species that are distributed worldwide. A complete plastid (chloroplast) genome (ptDNA or cpDNA) had not previously been sequenced from this group. In this study, the complete plastid genome of Dictyopteris divaricata (Okamura) Okamura (Dictyotales, Phaeophyceae) was characterized and compared to other brown algal ptDNAs. This plastid genome was 126,099 bp in size with two inverted repeats (IRs) of 6026 bp. The D. divaricata IRs contained rpl21, making its IRs larger than representatives from the orders Fucales and Laminariales, but was smaller than that from Ectocarpales. The G + C content of D. divaricata (31.19%) was the highest of the known ptDNAs of brown algae (28.94–31.05%). Two protein-coding genes, rbcR and rpl32, were present in ptDNAs of Laminariales, Ectocarpales (Ectocarpus siliculosus), and Fucales (LEF) but were absent in D. divaricata. Reduced intergenic space (13.11%) and eight pairs of overlapping genes in D. divaricata ptDNA made it the most compact plastid genome in brown algae so far. The architecture of D. divaricata ptDNA showed higher similarity to that of Laminariales compared with Fucales and Ectocarpales. The difference in general features, gene content, and architecture among the ptDNAs of D. divaricata and LEF clade revealed the diversity and evolutionary trends of plastid genomes in brown algae.  相似文献

Using yeast genome databases and literature data, phylogenetic analysis of pectinase PGU genes from 112 Saccharomyces strains assigned to the biological species S. arboricola, S. bayanus (var. uvarum), S. cariocanus, S. cerevisiae, S. kudriavzevii, S. mikatae, S. paradoxus, and the hybrid taxon S. pastorianus (syn. S. carlsbergensis) was carried out. A superfamily of divergent PGU genes was found. Natural interspecies transfer of the PGU gene both from S. cerevisiae to S. bayanus and from S. paradoxus to S. cerevisiae may, however, occur. Within the Saccharomyces species, identity of the PGU nucleotide sequences was 98.8–100% for S. cerevisiae, 86.1–95.7% for S. bayanus (var. uvarum), 94–98.3% for S. kudriavzevii, and 96.8–100% for S. paradoxus/S. cariocanus. For the first time, a family of polymeric PGU1b, PGU2b, PGU3b and PGU4b genes is documented for the yeast S. bayanus var. uvarum, a variety important for winemaking.  相似文献

Homeodomain-Leu zipper (HD-Zip) gene family performs important biological functions related to organ development, photomorphogenesis and abiotic stress response in higher plants. However, systematic analysis of HD-Zip genes in Brassica rapa has not been performed. In the present study, a bioinformatics approach was used to identify and characterize the BraHD-Zip gene family in B. rapa. A total of 88 members were identified. All putative BraHD-Zip proteins contained a clear HD and LZ combined domain. Eighty-seven BraHD-Zips were non-randomly located on ten chromosomes. This gene family was mainly expanded following the whole genome triplication event and was preferentially over-retained relative to its neighboring genes in B. rapa. On phylogenetic analysis, the BraHD-Zips could be categorized into four distinct major groups (I–IV). Each group exhibited variant gene structures and motif distributions. Some syntenic orthologous gene pairs presented diverse expression profiles, which indicate that these gene pairs may be involved in the development of new functions during evolution. In summary, our analysis provided genome-wide insights into the expansion, preferential retention, expression profiles and functional diversity of BraHD-Zip genes following whole genome triplication in B. rapa.  相似文献

Positive plant–soil feedback (PSF) may be a mechanism of invader dominance, whereas PSF is often negative for native species. Previous work in Eastern deciduous forests of North America has shown that the invasive liana Euonymus fortunei participates in a net positive PSF with native groundcover Asarum canadense, indicating that PSF may contribute to invader dominance. However, to identify PSF as a general invasion driver for Euonymus, we must consider the average net pairwise feedback for multiple native–invasive species pairs, and compare this to the average net pairwise feedback amongst native–native pairs. Here, we test E. fortunei in net pairwise feedback against five native species, comparing native–invader feedback to feedback amongst natives over a gradient of light availability. PSF was on average neutral for invader–native pairs and on average negative for native–native pairs, indicating that Euonymus does not face the same constraints that limit the growth of native species. Because even neutral feedback can facilitate invasion, results indicate that PSF may facilitate invader dominance over a broad range of native functional groups and light conditions in Eastern deciduous forest.  相似文献

In the present study, the frequencies of genotypes and alleles of candidate genes with respect to polymorphisms associated with increased pregnancy loss in the first trimester of pregnancy, including MMP1–1607insG, MMP9 A–8202G, and TIMP1 С536T, were reported. The frequency of homozygotes for allele MMP9 A–8202 was increased by a factor of two among women with miscarriage in the first trimester compared to the control. Significant models of interaction of genes MMPs and TIMP1 were revealed. The genotypes of genes MMP1 (rs1799750), MMP9 (rs11697325), and TIMP1 (rs11551797) increasing the risk of pregnancy loss in the first trimester were determined.  相似文献

In this statement about numbers of nominal and valid species, the bonefish Albula argentea (Forster in Bloch and Schneider 1801) of the western and South Pacific, previously regarded as an unavailable name, is a senior synonym of Albula forsteri Valenciennes (an unnecessary replacement name for A. argentea) and A. neoguinaica Valenciennes. It is easily distinguished from the wide-ranging A. glossodonta (Forsskål 1775) by its more pointed lower jaw and higher vertebral and lateral-line scale counts. It is most similar to the Indian Ocean A. oligolepis, described here as a new species, and the endemic Hawaiian A. virgata Jordan and Jordan, resurrected from synonymy. Albula argentea differs from its two related species by higher counts of pored lateral-line scales and vertebrae. It has 68–74 (mode 70) lateral-line scales vs. 61–65 (63) for A. oligolepis and 63–67 (65) for A. virgata, and 71–74 (73) vertebrae vs. 64–66 (65) for A. oligolepis and 65–68 (67) for A. virgata. Albula virgata differs further from A. oligolepis in having the pelvic fin tip reaching beyond the anus (vs. short of or just reaching anus) and higher numbers of scale rows above the lateral line 9–10 (9) vs. 7½–8 (8) for A. oligolepis.  相似文献

Brevibacterium linens (B. linens) DSM 20158 with an unsequenced genome can be used as a non-pathogenic model to study features it has in common with other unsequenced pathogens of the same genus on the basis of comparative proteome analysis. The most efficient way to kill a pathogen is to target its energy transduction mechanism. In the present study, we have identified the redox protein complexes involved in the electron transport chain of B. linens DSM 20158 from their clear homology with the shot-gun genome sequenced strain BL2 of B. linens by using the SDS–Polyacrylamide gel electrophoresis coupled with nano LC–MS/MS mass spectrometry. B. linens is found to have a branched electron transport chain (Respiratory chain), in which electrons can enter the respiratory chain either at NADH (Complex I) or at Complex II level or at the cytochrome level. Moreover, we are able to isolate, purify, and characterize the membrane bound Complex II (succinate dehydrogenase), Complex III (menaquinone cytochrome c reductase cytochrome c subunit, Complex IV (cytochrome c oxidase), and Complex V (ATP synthase) of B. linens strain DSM 20158.  相似文献

Knowledge of genetic diversity, population structure, and degree of linkage disequilibrium (LD) in target association mapping populations is of great importance and is a prerequisite for LD-based mapping. In the present study, 96 genotypes comprising 92 accessions of the US peanut minicore collection, a component line of the tetraploid variety Florunner, diploid progenitors A. duranensis (AA) and A. ipaënsis (BB), and synthetic amphidiploid accession TxAG-6 were investigated with 392 simple sequence repeat (SSR) marker bands amplified using 32 highly-polymorphic SSR primer pairs. Both distance- and model-based (Bayesian) cluster analysis revealed the presence of structured diversity. In general, the wild-species accessions and the synthetic amphidiploid grouped separately from most minicore accessions except for COC155, and were eliminated from most subsequent analyses. UPGMA analysis divided the population into four subgroups, two major subgroups representing subspecies fastigiata and hypogaea, a third group containing individuals from each subspecies or possibly of mixed ancestry, and a fourth group, either consisting of COC155 alone if wild species were excluded, or of COC155, the diploid species, and the synthetic amphidiploid. Model-based clustering identified four subgroups- one each for fastigiata and hypogaea subspecies, a third consisting of individuals of both subspecies or of mixed ancestry predominantly from Africa or Asia, and a fourth group, consisting of individuals predominantly of var fastigiata, peruviana, and aequatoriana accessions from South America, including COC155. Analysis of molecular variance (AMOVA) revealed statistically-significant (P < 0.0001) genetic variance of 16.87% among subgroups. A total of 4.85% of SSR marker pairs revealed significant LD (at r2 ≥ 0.1). Of the syntenic marker pairs separated by distances < 10 cM, 11–20 cM, 21–50 cM, and > 50 cM, 19.33, 5.19, 6.25 and 5.29% of marker pairs were found in strong LD (P ≤ 0.01), in accord with LD extending to great distances in self pollinated crops. A threshold value of r2 > 0.035 was found to distinguish mean r2 values of linkage distance groups statistically from the mean r2 values of unlinked markers; LD was found to extend to 10 cM over the entire minicore collection by this criterion. However, there were large differences in r2 values among marker pairs even among tightly-linked markers. The implications of these findings with regard to the possibility of using association mapping for detection of genome-wide SSR marker-phenotype association are discussed.  相似文献

A novel killer protein (Pkkp) secreted by a Pichia kluyveri strain isolated from an Algerian soil was active against food and beverage spoilage yeasts of the genera Dekkera, Kluyveromyces, Pichia, Saccharomyces, Torulaspora, Wickerhamomyces and Zygosaccharomyces. After purification by gel filtration chromatography Pkkp revealed an apparent molecular mass of 54 kDa with SDS-PAGE. Minimum inhibitory concentrations (MICs) of purified Pkkp exhibited a high in vitro activity against Dekkera bruxellensis (MICs from 64,000- to 256,000-fold lower than that exhibited by potassium metabisulphite) and Saccharomyces cerevisiae (MICs from 32,000- to 64,000- fold lower than potassium sorbate). No in vitro synergistic interactions (calculated by FIC index ? Σ FIC) were observed when Pkkp was used in combination with potassium metabisulphite, potassium sorbate, or ethanol. Pkkp exhibited a dose–response effect against D. bruxellensis and S. cerevisiae in a low-alcoholic drink and fruit juice, respectively. The results of the present study suggest that Pkkp could be proposed as a novel food-grade compound useful for the control of food and beverage spoilage yeasts.  相似文献
