? Premise of the study: Microsatellite primers were developed in the tree peony, Paeonia suffruticosa, to perform paternity tests as well as assignment to variety in special Austrian collections. ? Methods and Results: Using SSR-enriched libraries and EST-mining, 8 polymorphic primer sets were identified in Austrian collections of Paeonia sect. Moutan DC. The primers amplified di- and trinucleotide repeats with 2-6 alleles per locus. All primers also amplified in P. ostii, P. pontaninii var. trolloides, P. delavayi, and P. lutea, and in the herbaceous species P. peregrina and P. tenuifolia (Paeonia sect. Paeon). ? Conclusions: These results show the usefulness of primers in P. suffruticosa for population genetic studies and their ability to cross amplify in related taxa across the genus.  相似文献

Premise of the study: Microsatellite primers were designed for Eriogonum giganteum var. formosum, an endemic shrub of San Clemente Island, to investigate population structure, genetic diversity, and demographic history. ? Methods and Results: Twelve polymorphic microsatellite loci were isolated from the California Channel Island endemic Eriogonum and were screened for variability. The primers amplified one to eight alleles in the target taxon. Many primers also amplified in conspecific and congeneric (E. arborescens, E. fasciculatum, E. grande, E. latifolium, and E. parvifolium) taxa and in the closely related Chorizanthe valida. The total number of alleles per locus for all taxa screened ranged from three to 24. ? Conclusions: These primers will be useful for conservation genetic and evolutionary studies within the California Channel Island endemic Eriogonum.  相似文献

? Premise of the study: New primers were developed for the nuclear marker glutamine synthetase (ncpGS) in Oxalidaceae. ? Methods and Results: New forward and reverse primers were designed and tested across a wide range of Oxalidaceae. Selected taxa were sequenced to confirm homology. Potential for phylogenetic study was assessed by comparing sequenced taxa with commonly used nuclear and plastid markers. ? Conclusions: Four out of five Oxalidaceae genera and all tested Oxalis spp. amplified successfully. Sequencing confirmed homology of the amplicon. Parsimony analysis of ncpGS showed that it is a promising candidate for future phylogenetic work in Oxalidaceae.  相似文献

Using a nested plot design in oak forests in Minnesota, USA we measured the percent cover of young individuals of an exotic invading shrub, Rhamnus cathartica (common buckthorn), to assess the relationships at two scales between invasibility, propagule and light availability, and richness and cover of native species. Comparing patches (1 m2) within 17 Quercus -dominated stands (each 1 ha, within a 100 km by 150 km area), cover of young R. cathartica was negatively related to both species richness and cover of native species. In 1 m2 patches, native cover was positively associated with native richness and thus cover-related competition was a likely mechanism by which richness influenced R. cathartica . At the landscape scale (comparing the aggregate stand-scale metrics among the 17 stands), native cover and richness were still positively related, but had opposite relationships with R. cathartica cover. R. cathartica cover was positively related to species richness and negatively related to native species cover. The observed switch at different scales from a positive to a negative relationship between R. cathartica cover and native richness supported the hypothesized scale dependence of these relations. Propagule pressure, which we estimated by measuring the size of nearby mature R. cathartica shrubs, had a large positive effect on R. cathartica seedling cover at the landscape scale. These results suggest that landscape patterns of invasion may be best understood in light of the combination of many factors including native diversity, native cover, and propagule pressure.  相似文献

Premise of the study: Microsatellite loci were isolated and characterized from enriched genomic libraries of two taxa of the Chilean Epipetrum group of Dioscorea to assess their levels of genetic diversity and population differentiation. ? Methods and Results: Eleven microsatellite loci were identified. Six out of nine microsatellites from D. biloba amplified in D. humilis, and the two microsatellites from D. humilis amplified in both taxa. Two different sets of eight loci amplified in each of the two tested taxa, D. biloba and D. humilis. The average number of alleles was 5.75 and 5 for D. biloba and D. humilis, respectively. Higher levels of mean genetic diversity were found in D. biloba (H(E) = 0.639) than in D. humilis (H(E) = 0.414). ? Conclusions: These microsatellite primers will be useful in population genetic studies and to establish conservation strategies in the endangered taxa of the Epipetrum group of Dioscorea.  相似文献

? Premise of the study: Primers were designed for amplifying intron 1 of the single-copy nuclear LEAFY gene for species of Davalliaceae. ? Methods and Results: New primer sets were designed and successfully amplified for intron 1 of the LEAFY gene in 13 species representing the five genera of Davalliaceae. The orthology of these sequences was further confirmed by phylogenetic analyses. Site variation in LEAFY intron 1 sequences across genera of the Davalliaceae and among accessions of the Humata repens complex were 18% and 8%, respectively. Such variation was greater than that for the cpDNA atpB-rbcL intergenic spacer region across the same taxa and accessions. ? Conclusions: Using our newly designed primers, intron 1 of the LEAFY gene could be amplified for all species tested. In addition, this single-copy, biparentally inherited, and quickly evolving region showed considerable potential for addressing infraspecific-level questions.  相似文献

Aims Theory predicts that the success of introduced species is related to the diversity of native species through trait-based processes. Abiotic site characteristics may also affect a site's susceptibility to invasion. We quantified resident plant species richness, phylogenetic diversity and several abiotic site characteristics for 24 oak forests in Minnesota, USA, to assess their impact on the abundance of a widespread, introduced terrestrial plant species, common buckthorn (Rhamnus cathartica L.). Specifically, we asked (1) whether resident species richness and phylogenetic diversity affected the abundance of R. cathartica and (2) what site characteristics explained the overall abundance of R. cathartica .Methods Our survey included 24 oak-dominated stands in Minnesota's deciduous forests. In each stand, we identified all species in 16 plots. We also measured a series of environmental site characteristics, including canopy openness (a proxy for light availability), percent bare soil, soil pH, percent sand, an index of propagule availability, duff layer thickness (a proxy for earthworm activity), an index of insolation and slope. For all species present in at least one site, we estimated a community phylogeny. We combined all site-level characteristics, including phylogenetic diversity of the resident plant species, in a multiple regression model to examine site level drivers of community invasibility.Important findings Results indicate that sites with higher overall plant phylogenetic diversity harbor less R. cathartica, even though native species richness was not significantly related to R. cathartica abundance. Regression analyses indicated that, in addition to resident species phylogenetic diversity, the most important predictors of R. cathartica abundance were canopy openness and the amount of bare soil, both positively related to the abundance of the invader. By combining the effects of abiotic site characteristics and resident species phylogenetic diversity in a model that predicted the abundance of R. cathartica, we were able to simultaneously account for a wide range of factors that might influence invasibility. Overall, our results suggest that management strategies aimed at reducing disturbances that lead to increased bare soil and light levels may be more successful if they also maximize phylogenetic diversity of the resident plant community.  相似文献

Premise of the study: Microsatellite primers were developed for the endemic tree Litsea hypophaea (Lauraceae) in Taiwan to investigate its genetic diversity and population genetic structure and to investigate species delimitation within Litsea. ? Methods and Results: Fifteen new simple sequence repeat markers were developed from L. hypophaea with a magnetic bead enrichment method. Most loci were also amplified from three closely related species, L. coreana, L. lii, and L. acutivena. The number of alleles and observed and expected heterozygosities across loci varied with a range of 1-25, 0.000-1.000, and 0.000-0.956, respectively. ? Conclusions: The application of these microsatellite markers of L. hypophaea provides a tool for understanding genetic diversity and population differentiation. In addition, interspecific amplification suggests that these markers will also be useful for species identification of related taxa within Litsea in Taiwan.  相似文献

Premise of the study: Microsatellite primers were developed in the South African sclerophyllous shrub Protea punctata to investigate the degree of population differentiation within and between P. punctata and closely related species. ? Methods and Results: 10 primer pairs were identified from three individuals of Protea punctata. The primers amplified di- and tri-nucleotide repeats. Across all P. punctata samples, the loci have 8-49 alleles. All primers also amplified in Protea section Exsertae (P. aurea, P. aurea subsp. potbergensis, P. mundii, P. venusta, P. lacticolor, and P. subvestita). The loci had 14-69 alleles across the subgenus. ? Conclusions: These results show the broad utility of microsatellite loci for future studies of population genetics in the white proteas and their potential utility across the entire genus.  相似文献

Premise of the study: Microsatellite primers were developed in Lupinus luteus L., an emerging temperate protein crop, to investigate genetic diversity, population structure, and to facilitate the generation of better yellow lupine varieties. ? Methods and Results: Thirteen polymorphic primer sets were evaluated in a European and Eastern European accession collection of L. luteus. The primers amplified di-, tri-, and tetranucleotide repeats with 2-4 alleles per locus. These revealed a moderate to low level of genetic variation, as indicated by an average observed heterozygosity of 0.0126. Select loci also amplified successfully in the closely related species L. hispanicus Boiss. & Reut. and in the New World species L. mutabilis Sweet. ? Conclusions: These results indicate the utility of primers for the study of genetic diversity across L. luteus populations and related lupine species. The use of these microsatellite markers will facilitate the implementation of several molecular breeding strategies in yellow lupine.  相似文献

Dietary information is critical for assessing the population status of seals, sea lions and walruses—and is determined for most species of pinnipeds using non-invasive methods. However, diets of walruses continue to be described from the stomach contents of dead individuals. Our goal was to assess whether DNA could be extracted from the faeces of Pacific walruses (Odobenus rosmarus divergens) collected at haulout sites, and whether potential prey species or taxa could be amplified from that DNA. We extracted DNA from 70 faecal samples collected from ice pans in the Bering Sea during the spring of 2008 and 2009 (with between 4.6 and 308.9 ng/μl of DNA in every sample). We also extracted DNA from 12 potential prey species or taxa collected by bottom-grabs in 2009 to identify positive controls for primers and to test the ability of previously published taxon-specific and species-specific primers to correctly identify the prey using conventional PCR. We tested primers that successfully amplified DNA from the tissue of at least one potential prey species or taxon on all 70 walrus faecal samples. We found that two sets of primers successfully amplified many of the potential prey species or taxa using DNA from their tissue, and that one of these primer sets produced positive amplification in 4 of the 70 faecal samples. The band size that was produced for prey organisms and in the faecal samples was consistent with expectations, although prey identities were not verified with sequencing. Our pilot study demonstrates that DNA can be successfully extracted and amplified from walrus faeces, providing a stepping stone towards describing the diets of walruses from faecal DNA.  相似文献

Soybean aphid, Aphis glycines Matsumura (Homoptera: Aphididae), is a severe pest of soybeans in North America. Soybean aphid populations cycle between a secondary summer host, where populations reproduce parthenogenetically and a primary host, where populations overwinter as eggs. In North America, the secondary host is soybean, and the primary hosts are Rhamnus cathartica L. (Rhamnaceae) and R. alnifolia L'Her. A location with abundant populations of soybean aphid on R. cathartica was identified near Guelph, Ontario, Canada, in October 2004, and eggs on trees were counted at multiple sites within that location each autumn and spring over the next 2 yr. Dynamics of naturally occurring soybean aphid populations on the primary host were assessed with respect to (1) decline of overwintering eggs from autumn to spring, (2) development of spring populations on R. cathartica, and (3) development of soybean aphid populations on soybean immediately adjacent to overwintering sites. Counts of aphid eggs declined by approximately 70% between autumn and spring sampling periods in 2004-2005. Significant differences in counts of aphid eggs relative to sampling height were observed in the canopy of R. cathartica. No edge effects were observed in the development of soybean aphid populations in soybeans adjacent to overwintering sites in this study. Very few eggs were collected at the same study location in the autumn of 2005, and no aphid eggs were collected from samples taken in the spring of 2006. Egg counts taken in the autumn of 2006 were intermediate in number relative to counts taken in the autumn of 2004 and 2005.  相似文献

Eleven heterologous primers were investigated in 119 individuals of 11 species of rodents of the Oryzomyine and Thomasomyine groups. The animals were collected at four sites of the Cerrado, a dryland biome located on the Brazilian Plateau, all of them being karyotyped and taxonomically allocated according to the karyotype. Four of these primers, R47, R65, R75 (from Rattus), and ATP (from Mus) cross-amplified in at least one of these taxa, giving products of seven, nine, one, and three bands, respectively. These values are of the same order as others obtained when heterologous primers were amplified in other orders of mammals. Of the 20 products amplified in these two rodent groups by these four primers, only 7 of the bands were seen in a heteromorphic state (one individual presenting two bands), in two species (Rhipidomys aff. leucodactylus and Oryzomys megacephalus). 为了解新疆乌苏泥火山细菌多样性,从泥火山泥浆样品中直接提取总DNA,构建了含150个有效转化子的泥火山细菌16S rDNA基因文库,转化子经菌液PCR及HaeⅢ酶切后获得16个不同带型,克隆测序结果表明,其分属于16个不同的分类单元.一部分序列与已知细菌类群的16S rDNA序列相似性较高,归属变形菌门(Proteobacteria),厚壁菌门(Firmicutes),梭杆菌门(Fusobacteria),放线菌门(Actinobacteria);另外一部分序列与已知细菌类群的16S rDNA序列同源性较低,可能代表新的分类单位.研究结果显示,泥火山环境中微生物种群丰富,值得进一步研究.  相似文献

Premise of the study: Microsatellite primers were developed for the lichen-forming fungus Peltigera dolichorhiza to investigate partitioning of genetic variation in a widespread, morphologically and chemically variable taxon likely to represent a complex of cryptic lineages, including P. neopolydactyla. ? Methods and Results: Using next generation shotgun sequence reads, 331 primer pairs were designed to amplify microsatellite sequences from an African accession of P. dolichorhiza. Eleven primer pairs representing the longest repeat units identified were tested on 15 P. dolichorhiza accessions from Africa (incl. Réunion), South America, Papua New Guinea, and on two accessions of P. neopolydactyla from North America. The primers amplified di-, tri, tetra-, and pentanucelotide repeats with 3-8 alleles per locus. All individuals represent distinct multiloci genotypes. ? Conclusions: These results indicate the utility of the new microsatellite primers for testing genetic differentiation within the widespread complex of P. dolichorhiza.  相似文献

The RAPD-PCR technique was applied to identify genetic markers able to distinguish between four canid species: the arctic fox (Alopex lagopus), red fox (Vulpes vulpes), Chinese raccoon dog (Nyctereutes procyonoides procyonoides) and six breeds of the domestic dog (Canis familiaris). A total of 29 ten-nucleotide arbitrary primers were screened for their potential use in the differentiation of these species. Ten primers amplified RAPD profiles that made it possible to distinguish between the investigated taxa. A number of species-specific bands was scored within RAPD profiles produced by these primers: 35.6% of all the polymorphic bands were unique to the Chinese raccoon dog, 29.6% were unique to the domestic dog, 21.2% were diagnostic for the red fox and 13.6% for the arctic fox. No breed-specific fragments were amplified from canine DNA; however, three primers produced bands characteristic for the dog, but not present in all of the investigated breeds. A Neighbor-Joining tree constructed on the basis of the analysis of RAPD profiles amplified by six primers revealed that the phylogenetic distance between the dog and the arctic fox is larger than the distance between the dog and the red fox. The phylogenetic branch of the Chinese raccoon dog was the most distinct on the dendrogram, suggesting that this species belongs to a different phylogenetic lineage. Obtained results make it possible to conclude that RAPD analysis can be a powerful tool for developing molecular markers useful in distinguishing between species of the family Canidae and for studying their phylogenetic relations.  相似文献

? Premise of the study: In comparison to the wide use of chloroplast markers, few mitochondrial markers are available for phylogenetic studies in bryophytes. We investigated the phylogenetic suitability of several mtDNA markers within the Funariaceae and across mosses. ? Methods and Results: By comparing mitochondrial genomes of two mosses, eight regions with higher substitution rates were identified and sequenced for three species in the Funariaceae and one outgroup taxon. Variations in the substitution rate of these new loci were compared to previously used markers. Thirty-four samples representing all major moss lineages were targeted to assess the universality of the newly designed primers. ? Conclusions: The new markers provided similar or more sequence variations in Funariaceae compared to previously developed mtDNA markers. Five out of eight loci were amplified in 70% of other taxa, indicating that these markers may be suitable for phylogenetic studies in other moss lineages.  相似文献

以红树、红海榄、秋茄、角果木、木榄、海莲、尖瓣海莲等7种红树科植物为材料,采用改进的CTAB法获得了纯度较高、得率高、片段完整的基因组DNA。通过筛选出的15个有效引物进行RAPD分析,探讨了7种树植物间的亲缘关系。15个有效引物共扩增出617条DNA带,其中多态性条带415条,占总扩增条带的67.26%。利用Nei指数法得出7个分类群间的遗传一致度和遗传距离,并运用UPGMA法进行聚类分析。7个分类群分为A、B两个大组,平均遗传距离为0.41。将得出的7个分类群的DNA分子分类系统图,与传统的分类进行比较,发现结果相符。同时获得一个OPG05-900的差异片段可作为区分海莲和尖瓣海莲的分子标记。  相似文献

Microbial diversity within formation water and oil from two compartments in Bokor oil reservoir from a Malaysian petroleum oil field was examined. A total of 1,056 16S rRNA gene clones were screened from each location by amplified ribosomal DNA restriction analysis. All samples were dominated by clones affiliated with Marinobacter, some novel Deferribacteraceae genera and various clones allied to the Methanococci. In addition, either Marinobacterium- or Pseudomonas-like operational taxonomic units were detected from either compartment. A systematic comparison with the existing pertinent studies was undertaken by analysing the microbial amplicons detected and the PCR primers used. The analyses demonstrated that bacterial communities were site specific, while Archaea co-occurred more frequently. Amplicons related to Marinobacter, Marinobacterium and Pseudomonas were detected in a number of the studies examined, suggesting they may be ubiquitous members in oil reservoirs. Further analysis of primers used in those studies suggested that most primer pairs had fairly broad but low matches across the bacterial and archaeal domains, while a minority had selective matches to certain taxa or low matches to all the microbial taxa tested. Thus, it indicated that primers may play an important role in determining which taxa would be detected.  相似文献

Abstract

Tomato Leaf Curl New Delhi Virus (ToLCNDV) is an important begomovirus constraint to the production of cucurbitaceous and other crops in India and its subcontinent. In this study first time, symptomatic samples of different cucurbits were collected from Telangana, Uttar Pradesh (Varanasi) and Madhya Pradesh location in India. The symptomatic samples were associated with begomovirus infection was confirmed by PCR amplification using specific universal primers Deng 540/541. Thirteen out of fifteen samples were amplified with newly designed bipartite specific primers JKR 58?F and JKR 59?R. In eleven out of thirteen bipartite samples contain betasatellite, confirmed by PCR amplification using specific primer CLB36F and CLB37R. The amplified PCR product with JKR58F and 59R of bitter gourd sample collected from Telangana was sequenced. The sequence was share 97.53% similarity with ToLCNDV infecting bottle gourd in Haryana in India (FN645905). Phylogenic analysis revealed that ToLCNDV infecting cucurbits are different, from ToLCNDV infecting tomato.  相似文献
