The systematic excavation of the Dmanisi site (Republic of Georgia) has provided the earliest evidence of hominins outside Africa, dating back to ca. 1.8Ma. The analysis of the hominin remains has mainly focused on the morphology of the crania and mandibles. We present the first detailed morphological analysis and comparison of the Dmanisi teeth. The dental evidence from Dmanisi shows a unique combination of primitive and derived traits. In general, although the Dmanisi dental fossils show primitive morphology that resembles that seen in Australopithecus and H. habilis, they also display some derived characteristics, particularly in relation to dental reduction, resembling that seen in the dentition of H. erectus from the Far East.

Two hominin metatarsals from Swartkrans, SKX 5017 and SK 1813, have been reported by Susman and Brain [1988. New first metatarsal (SKX 5017) from Swartkrans and the gait of Paranthropus robustus. Am. J. Phys. Anthropol. 79, 451-454] and Susman and de Ruiter [2004. New hominin first metatarsal (SK 1813) from Swartkrans. J. Hum. Evol. 47, 171-181]. They found these bones to have both primitive and derived traits indicating that, while being bipedal, these hominines had a unique toe-off mechanism. We have undertaken additional multivariate morphometric analyses, comparing the fossils to the first metatarsals of modern humans and extant apes. The largest proportion of discrimination lies in the different locomotor functions: apes on the one hand and the humans and fossils on the other. While the fossils have the closest affinity to humans, they have a unique biomechanical pattern suggesting a more facultative form of bipedalism. The implications of this are, while morphometric analyses do not necessarily directly capture the described primitive and derived traits, the associated functional pattern is held within the broader morphology of the bone.

Anagalids are an extinct group of primitive mammals from the Asian Palaeogene thought to be possible basal members of Glires. Anagalid material is rare, with only a handful of crania known. Here we describe the first virtual endocast of an anagalid, based on the holotype of Anagale gobiensis (AMNH 26079; late Eocene, China), which allows for comparison with published endocasts from fossil members of modern euarchontogliran lineages (i.e. primates, rodents, lagomorphs). The endocast displays traits often observed in fossorial mammals, such as relatively small petrosal lobules and a low neocortical ratio, which would be consistent with previous inferences about use of subterranean food sources based on heavy dental wear. In fact, Anagale gobiensis has the lowest neocortical ratio yet recorded for a euarchontogliran. This species was olfaction-driven, based on the relatively large olfactory bulbs and laterally expansive palaeocortex. The endocast supports previous inferences that relatively large olfactory bulbs, partial midbrain exposure and low encephalization quotient are ancestral for Euarchontoglires, although the likely fossorial adaptations of Anagale gobiensis may also partly explain these traits. While Anagale gobiensis is a primitive mammal in many aspects, some of its derived endocranial traits point towards a new, different trajectory of brain evolution within Euarchontoglires.

Morphological integration manifests as strong phenotypic covariation among interacting traits. In this study, a graph-theory approach is used to analyze patterns of morphological integration in a wild population of Verreaux's sifaka (Propithecus verreauxi verreauxi). The motivation for this study is to determine the relative roles of development versus function in shaping patterns of morphological integration in the sifaka postcranium. A developmental and a functional hypothesis of integration are compared with the observed pattern of integration and the fit of these hypotheses is assessed using information theoretic statistics. Correlational selection is also estimated on limb elements. Information theoretic statistics indicate that the developmental hypothesis fits the observed pattern of integration slightly better than the functional hypothesis. Only two pairs of traits experience correlational selection but neither of the traits within each pair are morphologically integrated. The observed pattern of integration contains several trait-trait associations that are specified by both the functional and developmental hypotheses. These results likely reflect the nested covariation structure in which a novel locomotor mode, vertical clinging and leaping, is derived from a primitive quadrupedal morphotype.

Neandertals and their immediate predecessors are commonly considered to be the only humans inhabiting Europe in the Middle and early Late Pleistocene. Most Middle Pleistocene western European specimens show evidence of a developing Neandertal morphology, supporting the notion that these traits evolved at the extreme West of the continent due, at least partially, to the isolation produced by glacial events. The recent discovery of a mandible, BH-1, from Mala Balanica (Serbia), with primitive character states comparable with Early Pleistocene mandibular specimens, is associated with a minimum radiometric date of 113 + 72 − 43 ka. Given the fragmented nature of the hemi-mandible and the fact that primitive character states preclude assignment to a species, the taxonomic status of the specimen is best described as an archaic Homo sp. The combination of primitive traits and a possible Late Pleistocene date suggests that a more primitive morphology, one that does not show Neandertal traits, could have persisted in the region. Different hominin morphologies could have survived and coexisted in the Balkans, the “hotspot of biodiversity.” This first hominin specimen to come from a secure stratigraphic context in the Central Balkans indicates a potentially important role for the region in understanding human evolution in Europe that will only be resolved with more concentrated research efforts in the area.

The interrelationships within the clade comprised of turtles, pareiasaurs, and procolophonid-like taxa are investigated via a cladistic analysis incorporating 56 characters. A single most parsimonious tree was found (80 steps, c. i. = 0·8) in which the successive outgroups to turtles are: pareiasaurs, Sclerosaurus, lanthanosuchids, procolophonoids (=Owenetta, Barasaurus and procolophonids), and nyctiphruretians (= nycteroleterids). Thus, as suggested recently by other workers (Reisz, in Fischman, 1993) turtles are the highly modified survivors of a radiation of poorly-known reptiles commonly called ‘parareptiles’. Pareiasaurs are united with turtles on the basis of twenty unambiguous derived features which are absent in other basal amniotes (=‘primitive reptiles’) and reptiliomorph amphibians: for example, the medially located choana, enlarged foramina palatinum posterius, blunt cultriform process, fully ossified medial wall of the prootic, opisthotic-squamosal suture, lateral flange of exoccipital, loss of ventral cranial fissure, thickened braincase floor, ‘pleurosphenoid’ ossification, reduced presacral count, acromion process, trochanter major, reduced fifth pedal digit, and presence of transverse processes on most caudals. Recent phylogenetic proposals linking turtles with captorhinids, with dicynodonts, and with procolophonoids are evaluated. None of the proposed traits supporting the first two hypotheses is compelling. The procolophonoid hypotheses is supported by only one synapomorphy (the slender stapes). All other synapomorphies proposed in favour of the above groupings either occur in many other primitive amniotes, or are not primitive for turtles, or are not primitive for the proposed chelonian sister-group. Nyctiphruretus and Lanthanosuchids and nycteroleterids, often considered to be seymouriamorph amphibians, are demonstrated unequivocally to be amniotes. The ‘rhipaeosaurs’, currently considered to be pareiasaur relatives, are shown to be a heterogenous assemblage of seymouriamorphs, therapsids and nycteroleterids. The phylogeny proposed here indicates that many of the traits of the earliest known turtle, Proganochelys, previously interpreted as unique specialisations, also occur in pareiasaurs and other near outgroups of turtles, and must instead represent the primitive chelonian condition: for example, the wide parietals and the short quadrate flange of the pterygoid. The sequence of acquisition of chelonian traits is discussed: many features once thought to be diagnostic of turtles actually characterize larger groupings of procolophonomorphs, and must have evolved long before the chelonian shell appeared. These traits include most of the chelonian-pareiasaur synapomorphies listed above, and many others which characterize more inclusive groupings found in this analysis. In putting Proganochelys much closer to the main line of chelonian evolution, in elucidating the sequence of acquisition of chelonian traits, and in reducing greatly the number of differences between turtles and their nearest relatives, this study helps bridge one of the major gaps in the fossil record. The failure of previous cladistic analyses to identify correctly the nearest relatives of turtles is attributed to biased character selection, caused by an over-reliance on cranial characters deemed ‘important’ by earlier workers, and by a tendency to shoehorn ‘parareptile’ taxa into phylogenies derived from analyses restricted to ‘mainstream’ groups such as synapsids, diapsids, turtles, and ‘captorhinomorphs’. Many of the synapomorphies that resolve turtle origins are postcranial, and the three nearest outgroups to turtles are all highly bizarre groups which were dismissed as ‘too specialized’ by early workers and continued to be inadequately assessed even by workers using a cladistic framework.

Summary The developmental pathways of the neuter castes were studied in three species of Nasutitermitinae from central Panama. The humivorousSubulitermes denisae andCoatitermes clevelandi display several primitive traits: absence of sex dimorphism, representation of both sexes among workers and soldiers, and occurrence of successive worker instars. The litter-dwellingVelocitermes barrocoloradensis has a more complex caste system: female larvae are larger than males and give rise to the large workers, which constitute the bulk of the work force; male larvae proceed to soldiers through a small worker or a special larval instar. The resulting soldier caste is polymorphic. These results support previously formulated hypotheses regarding a link between humivorous diet and reduced polymorphism on the one hand, and between forest-floor foraging and large continuous size variation among soldiers on the other. Whereas the caste systems ofSubulitermes andCoatitermes probably represent a primitive condition,Velocitermes shares derived traits withNasutitermes and the other fully nasute genera previously studied. I therefore hypothesize that ancestors with these advanced features may have spread from the neotropics and be at the origin of most nasute genera, including humivorous taxa, present in other regions.

A complete cranium of Ursus deningeri from Petralona (Chalkidiki, Greece) covered by a thick carbonate crust has been virtually liberated through CT scan and 3D image reconstruction, and compared with a specimen from the Sima de los Huesos, Sierra de Atapuerca (Spain) Middle Pleistocene site. X-ray computed tomography allowed for the identification of previously unrecognized and phylogenetically relevant traits. Analysis of these traits and an additional series of classically defined traits demonstrate the near identity of these specimens, thereby, confirming an early stage of the speloid “(cave bear)” condition. The replicate luminescence ages obtained for the SH deposit provide a combined minimum age estimate of 427 ± 12 ka for the underlying fossils. Based on a series of primitive and derived morphological features of these two crania, a similar age is here proposed for the Petralona and SH U. deningeri.

Tetrapods possess up to five morphologically distinct vertebral series: cervical, thoracic, lumbar, sacral and caudal. The evolution of axial regionalization has been linked to derived Hox expression patterns during development and the demands of weight-bearing and walking on land. These evolutionary and functional explanations are supported by an absence of similar traits in fishes, living and extinct. Here, I show that, Tarrasius problematicus, a marine ray-finned fish from the Mississippian (Early Carboniferous; 359-318 Ma) of Scotland, is the first non-tetrapod known to possess tetrapod-like axial regionalization. Tarrasius exhibits five vertebral regions, including a seven-vertebrae 'cervical' series and a reinforced 'sacrum' over the pelvic area. Most vertebrae possess processes for intervertebral contact similar to tetrapod zygapophyses. The fully aquatic Tarrasius evolved these morphologies alongside other traits convergent with early tetrapods, including a naked trunk, and a single median continuous fin. Regional modifications in Tarrasius probably facilitated pelagic swimming, rather than a terrestrial lifestyle or walking gait, presenting an alternative scenario for the evolution of such traits in tetrapods. Axial regionalization in Tarrasius could indicate tetrapod-like Hox expression patterns, possibly representing the primitive state for jawed vertebrates. Alternately, it could signal a weaker relationship, or even a complete disconnect, between Hox expression domains and vertebrate axial plans.

Inventories of the gene content of the last common ancestor (LCA), i.e., the cenancestor, include sequences that may have undergone horizontal transfer events, as well as sequences that have originated in different pre-cenancestral epochs. However, the universal distribution of highly conserved genes involved in RNA metabolism provide insights into early stages of cell evolution during which RNA played a much more conspicuous biological role, and is consistent with the hypothesis that extant living systems were preceded by an RNA/protein world. Insights into the traits of primitive entities from which the LCA evolved may be derived from the analysis of paralogous gene families, including those formed by sequences that resulted from internal elongation events. Three major types of paralogous gene families can be recognized. The importance of this grouping for understanding the traits of early cells is discussed. We report the oldest known record of Lagomorpha, based on distinctive, small ankle bones (calcaneus and talus) from Early Eocene deposits (Middle Ypresian equivalent, ca 53 Myr ago) of Gujarat, west-central India. The fossils predate the oldest previously known crown lagomorphs by several million years and extend the record of lagomorphs on the Indian subcontinent by 35 Myr. The bones show a mosaic of derived cursorial adaptations found in gracile Leporidae (rabbits and hares) and primitive traits characteristic of extant Ochotonidae (pikas) and more robust leporids. Together with gracile and robust calcanei from the Middle Eocene of Shanghuang, China, also reported here, the Indian fossils suggest that diversification within crown Lagomorpha and possibly divergence of the family Leporidae were already underway in the Early Eocene.

Here we report on the first discovery of shelled eggs inside the body cavity of a fossil turtle and on an isolated egg clutch, both referable to the Cretaceous turtle Adocus. These discoveries provide a unique opportunity to gain insight into the reproductive traits of an extinct turtle and to understand the evolution of such traits among living turtles. The gravid adult and egg clutch indicate that Adocus laid large clutches of rigid-shelled spherical eggs and established their nests near rivers, traits that are shared by its closest living relatives, the soft-shelled turtles. Adocus eggshell, however, was probably more rigid than that of living turtles, based on its great thickness and structure, features that may represent unique adaptations to intense predation or to arid nest environments. In light of the reproductive traits observed in Adocus, the distribution of reproductive traits among turtles reveals that large clutches of rigid-shelled eggs are primitive for hidden-necked turtles (cryptodirans) and that spherical eggs may have evolved independently within this group.

Mathematically-derived traits from two or more component traits, either by addition, subtraction, multiplication, or division, have been frequently used in genetics and breeding. When used in quantitative trait locus (QTL) mapping, derived traits sometimes show discrepancy with QTL identified for the component traits. We used three QTL distributions and three genetic effects models, and an actual maize mapping population, to investigate the efficiency of using derived traits in QTL mapping, and to understand the genetic and biological basis of derived-only QTL, i.e., QTL identified for a derived trait but not for any component trait. Results indicated that the detection power of the four putative QTL was consistently greater than 90% for component traits in simulated populations, each consisting of 200 recombinant inbred lines. Lower detection power and higher false discovery rate (FDR) were observed when derived traits were used. In an actual maize population, simulations were designed based on the observed QTL distributions and effects. When derived traits were used, QTL detected for both component and derived traits had comparable power, but those detected for component traits but not for derived traits had low detection power. The FDR from subtraction and division in the maize population were higher than the FDR from addition and multiplication. The use of derived traits increased the gene number, caused higher-order gene interactions than observed in component traits, and possibly complicated the linkage relationship between QTL as well. The increased complexity of the genetic architecture with derived traits may be responsible for the reduced detection power and the increased FDR. Derived-only QTL identified in practical genetic populations can be explained either as minor QTL that are not significant in QTL mapping of component traits, or as false positives.

Since the archaeal domain of life was first recognized, it has often been assumed that Archaea are ancient, and harbor primitive traits. In fact, the names of the major archaeal lineages reflect our assumptions regarding the antiquity of their traits. Ancestral state reconstruction and relaxed molecular clock analyses using newly articulated oxygen age constraints show that although the archaeal domain itself is old, tracing back to the Archean eon, many clades and traits within the domain are not ancient or primitive. Indeed many clades and traits, particularly in the Euryarchaeota, were inferred to be Neoproterozoic or Phanerozoic in age. Both Eury- and Crenarchaeota show increasing metabolic and physiological diversity through time. Early archaeal microbial communities were likely limited to sulfur reduction and hydrogenotrophic methanogenesis, and were confined to high-temperature geothermal environments. However, after the appearance of atmospheric oxygen, nodes containing a wide variety of traits (sulfate and thiosulfate reduction, sulfur oxidation, sulfide oxidation, aerobic respiration, nitrate reduction, mesophilic methanogenesis in sedimentary environments) appear, first in environments containing terrestrial Crenarchaeota in the Meso/Neoproterozoic followed by environments containing marine Euryarchaeota in the Neoproterozoic and Phanerozoic. This provides phylogenetic evidence for increasing complexity in the biogeochemical cycling of C, N, and S through geologic time, likely as a consequence of microbial evolution and the gradual oxygenation of various compartments within the biosphere. This work has implications not only for the large-scale evolution of microbial communities and biogeochemical processes, but also for the interpretation of microbial biosignatures in the ancient rock record.

The formation of the final cercarial tegument of Schistosoma mansoni is preceded by that of a so-called primitive epithelium. The primitive epithelium is derived from the tegument of the daughter sporocyst. The final cercarial tegument is formed from peripherally located somatic cells of the cercarial embryo, which expand and coalesce beneath the primitive epithelium. The primitive epithelium degenerates and disappears. The ultrastructure of both epithelia in the course of the development of the cercaria is described in detail. Possible functions are discussed.

Relationships of the catarrhine primates based on morphological similarity are presented and then combined with habitat data to determine polarity of ecological change in the catarrhines. The ancestral habitat of two sister-groups is estimated by combining that of the sister groups, so that if they share one habitat type the ancestral condition is taken to be that type, or if they differ the ancestral condition is taken to be both alternatives. Analysed in this way the ancestral habitat preference of the Catarrhini is tropical lowland forest, and while the Hominoidea retain this primitive condition, the Cercopithecoidea are derived with a savanna habitat preference. Most hominoids retain the primitive forest habitat condition, and those groups that are associated with woodland-savanna habitats, notably the ramapitbecines and hominines, therefore share a derived habitat preference. There is no evidence, however, that this arose through common ancestry, and it is concluded that the functional similarities between the two groups could have arisen through parallel adaptation to the same habitat type. Similarly, many of the extant cercopithecoid groups that are now forest living may have re-entered forest independently. The derived savanna habitat preference of the cercopithecoids is linked with a number of morphological characters that also are derived with respect to catarrhine ancestry, and these include their terrestrial and/or their above-branch adaptations, and their specialized digestive, dietary and dental adaptations. In contrast, the hominoids that retain the primitive catarrhine habitat preference also retain the primitive condition in all these characters.

We measured the reflectance properties of unpigmented silks spun by a systematic array of primitive (Deinopoidea) and derived (Araneoidea) aerial, web-spinning spiders, as well as silks spun by Araneomorphae and Mygalomorphae spiders that do not spin aerial webs. Our data show that all of the primitive aerial web spinners produce catching silks with a spectral peak in the ultraviolet (UV), and cladistic analysis suggests that high UV reflection is the primitive character state for silk spectral properties. In contrast, all of the derived aerial web spinners produce silks that are spectrally flat or characterized by reduced reflectance in the UV. Correlated with the evolution of these catching silks is a 37-fold increase in species number and apparent habitat expansion. This suggests that the unique silk proteins spun by the araneoids have been important to their ecological and evolutionary diversity.
