Summary. With the avalanche of new protein sequences we are facing in the post-genomic era, it is vitally important to develop an automated method for fast and accurately determining the subcellular location of uncharacterized proteins. In this article, based on the concept of pseudo amino acid composition (Chou, K.C. Proteins: Structure, Function, and Genetics, 2001, 43: 246–255), three pseudo amino acid components are introduced via Lyapunov index, Bessel function, Chebyshev filter that can be more efficiently used to deal with the chaos and complexity in protein sequences, leading to a higher success rate in predicting protein subcellular location.  相似文献

Summary. Transmembrane (TM) proteins represent about 20–30% of the protein sequences in higher eukaryotes, playing important roles across a range of cellular functions. Moreover, knowledge about topology of these proteins often provides crucial hints toward their function. Due to the difficulties in experimental structure determinations of TM protein, theoretical prediction methods are highly preferred in identifying the topology of newly found ones according to their primary sequences, useful in both basic research and drug discovery. In this paper, based on the concept of pseudo amino acid composition (PseAA) that can incorporate sequence-order information of a protein sequence so as to remarkably enhance the power of discrete models (Chou, K. C., Proteins: Structure, Function, and Genetics, 2001, 43: 246–255), cellular automata and Lempel-Ziv complexity are introduced to predict the TM regions of integral membrane proteins including both α-helical and β-barrel membrane proteins, validated by jackknife test. The result thus obtained is quite promising, which indicates that the current approach might be a quite potential high throughput tool in the post-genomic era. Summary. A novel approach to visualize biological sequences is developed based on cellular automata (Wolfram, S. Nature 1984, 311, 419–424), a set of discrete dynamical systems in which space and time are discrete. By transforming the symbolic sequence codes into the digital codes, and using some optimal space-time evolvement rules of cellular automata, a biological sequence can be represented by a unique image, the so-called cellular automata image. Many important features, which are originally hidden in a long and complicated biological sequence, can be clearly revealed thru its cellular automata image. With biological sequences entering into databanks rapidly increasing in the post-genomic era, it is anticipated that the cellular automata image will become a very useful vehicle for investigation into their key features, identification of their function, as well as revelation of their fingerprint. It is anticipated that by using the concept of the pseudo amino acid composition (Chou, K.C. Proteins: Structure, Function, and Genetics, 2001, 43, 246–255), the cellular automata image approach can also be used to improve the quality of predicting protein attributes, such as structural class and subcellular location.  相似文献

In the protein universe, many proteins are composed of two or more polypeptide chains, generally referred to as subunits, that associate through noncovalent interactions and, occasionally, disulfide bonds. With the number of protein sequences entering into data banks rapidly increasing, we are confronted with a challenge: how to develop an automated method to identify the quaternary attribute for a new polypeptide chain (i.e., whether it is formed just as a monomer, or as a dimer, trimer, or any other oligomer). This is important, because the functions of proteins are closely related to their quaternary attribute. For example, some critical ligands only bind to dimers but not to monomers; some marvelous allosteric transitions only occur in tetramers but not other oligomers; and some ion channels are formed by tetramers, whereas others are formed by pentamers. To explore this problem, we adopted the pseudo amino acid composition originally proposed for improving the prediction of protein subcellular location (Chou, Proteins, 2001; 43:246-255). The advantage of using the pseudo amino acid composition to represent a protein is that it has paved a way that can take into account a considerable amount of sequence-order effects to significantly improve prediction quality. Results obtained by resubstitution, jack-knife, and independent data set tests, have indicated that the current approach might be quite promising in dealing with such an extremely complicated and difficult problem.  相似文献

The function of a protein is closely correlated with its subcellular location. With the success of human genome project and the rapid increase in the number of newly found protein sequences entering into data banks, it is highly desirable to develop an automated method for predicting the subcellular location of proteins. The establishment of such a predictor will no doubt expedite the functionality determination of newly found proteins and the process of prioritizing genes and proteins identified by genomics efforts as potential molecular targets for drug design. Based on the concept of pseudo amino acid composition originally proposed by K. C. Chou (Proteins: Struct. Funct. Genet. 43: 246–255, 2001), the digital signal processing approach has been introduced to partially incorporate the sequence order effect. One of the remarkable merits by doing so is that many existing tools in mathematics and engineering can be straightforwardly used in predicting protein subcellular location. The results thus obtained are quite encouraging. It is anticipated that the digital signal processing may serve as a useful vehicle for many other protein science areas as well.  相似文献

A novel approach was developed for predicting the structural classes of proteins based on their sequences. It was assumed that proteins belonging to the same structural class must bear some sort of similar texture on the images generated by the cellular automaton evolving rule [Wolfram, S., 1984. Cellular automation as models of complexity. Nature 311, 419-424]. Based on this, two geometric invariant moment factors derived from the image functions were used as the pseudo amino acid components [Chou, K.C., 2001. Prediction of protein cellular attributes using pseudo amino acid composition. Proteins: Struct., Funct., Genet. (Erratum: ibid., 2001, vol. 44, 60) 43, 246-255] to formulate the protein samples for statistical prediction. The success rates thus obtained on a previously constructed benchmark dataset are quite promising, implying that the cellular automaton image can help to reveal some inherent and subtle features deeply hidden in a pile of long and complicated amino acid sequences.  相似文献

As more and more genomes have been discovered in recent years, there is an urgent need to develop a reliable method to predict the subcellular localization for the explosion of newly found proteins. However, many well-known prediction methods based on amino acid composition have problems utilizing the sequence-order information. Here, based on the concept of Chou's pseudo amino acid composition (PseAA), a new feature extraction method, the multi-scale energy (MSE) approach, is introduced to incorporate the sequence-order information. First, a protein sequence was mapped to a digital signal using the amino acid index. Then, by wavelet transform, the mapped signal was broken down into several scales in which the energy factors were calculated and further formed into an MSE feature vector. Following this, combining this MSE feature vector with amino acid composition (AA), we constructed a series of MSEPseAA feature vectors to represent the protein subcellular localization sequences. Finally, according to a new kind of normalization approach, the MSEPseAA feature vectors were normalized to form the improved MSEPseAA vectors, named as IEPseAA. Using the technique of IEPseAA, C-support vector machine (C-SVM) and three multi-class SVMs strategies, quite promising results were obtained, indicating that MSE is quite effective in reflecting the sequence-order effects and might become a useful tool for predicting the other attributes of proteins as well.  相似文献

With the rapid increment of protein sequence data, it is indispensable to develop automated and reliable predictive methods for protein function annotation. One approach for facilitating protein function prediction is to classify proteins into functional families from primary sequence. Being the most important group of all proteins, the accurate prediction for enzyme family classes and subfamily classes is closely related to their biological functions. In this paper, for the prediction of enzyme subfamily classes, the Chou's amphiphilic pseudo-amino acid composition [Chou, K.C., 2005. Using amphiphilic pseudo amino acid composition to predict enzyme subfamily classes. Bioinformatics 21, 10-19] has been adopted to represent the protein samples for training the 'one-versus-rest' support vector machine. As a demonstration, the jackknife test was performed on the dataset that contains 2640 oxidoreductase sequences classified into 16 subfamily classes [Chou, K.C., Elrod, D.W., 2003. Prediction of enzyme family classes. J. Proteome Res. 2, 183-190]. The overall accuracy thus obtained was 80.87%. The significant enhancement in the accuracy indicates that the current method might play a complementary role to the exiting methods.  相似文献

Apoptosis proteins are very important for understanding the mechanism of programmed cell death. Obtaining information on subcellular location of apoptosis proteins is very helpful to understand the apoptosis mechanism. In this paper, based on amino acid substitution matrix and auto covariance transformation, we introduce a new sequence-based model, which not only quantitatively describes the differences between amino acids, but also partially incorporates the sequence-order information. This method is applied to predict the apoptosis proteins’ subcellular location of two widely used datasets by the support vector machine classifier. The results obtained by jackknife test are quite promising, indicating that the proposed method might serve as a potential and efficient prediction model for apoptosis protein subcellular location prediction.  相似文献

Cell membranes are vitally important to the life of a cell. Although the basic structure of biological membrane is provided by the lipid bilayer, membrane proteins perform most of the specific functions. Membrane proteins are putatively classified into five different types. Identification of their types is currently an important topic in bioinformatics and proteomics. In this paper, based on the concept of representing protein samples in terms of their pseudo-amino acid composition (Chou, K.C., 2001. Prediction of protein cellular attributes using pseudo amino acid composition. Proteins: Struct. Funct. Genet. 43, 246-255), the fuzzy K-nearest neighbors (KNN) algorithm has been introduced to predict membrane protein types, and high success rates were observed. It is anticipated that, the current approach, which is based on a branch of fuzzy mathematics and represents a new strategy, may play an important complementary role to the existing methods in this area. The novel approach may also have notable impact on prediction of the other attributes, such as protein structural class, protein subcellular localization, and enzyme family class, among many others.  相似文献

The location of a protein in a cell is closely correlated with its biological function. Based on the concept that the protein subcellular location is mainly determined by its amino acid and pseudo amino acid composition (PseAA), a new algorithm of increment of diversity combined with support vector machine is proposed to predict the protein subcellular location. The subcellular locations of plant and non-plant proteins are investigated by our method. The overall prediction accuracies in jackknife test are 88.3% for the eukaryotic plant proteins and 92.4% for the eukaryotic non-plant proteins, respectively. Summary. The subnuclear localization of nuclear protein is very important for in-depth understanding of the construction and function of the nucleus. Based on the amino acid and pseudo amino acid composition (PseAA) as originally introduced by K. C. Chou can incorporate much more information of a protein sequence than the classical amino acid composition so as to significantly enhance the power of using a discrete model to predict various attributes of a protein, an algorithm of increment of diversity combined with the improved quadratic discriminant analysis is proposed to predict the protein subnuclear location. The overall predictive success rates and correlation coefficient are 75.4% and 0.629 for 504 single localization proteins in jackknife test, and 80.4% for an independent set of 92 multi-localization proteins, respectively. For 406 single localization nuclear proteins with ≤25% sequence identity, the results of jackknife test show that the overall accuracy of prediction is 77.1%. A complexity-based approach is proposed to predict subcellular location of proteins. Instead of extracting features from protein sequences as done previously, our approach is based on a complexity decomposition of symbol sequences. In the first step, distance between each pair of protein sequences is evaluated by the conditional complexity of one sequence given the other. Subcellular location of a protein is then determined using the k-nearest neighbor algorithm. Using three widely used data sets created by Reinhardt and Hubbard, Park and Kanehisa, and Gardy et al., our approach shows an improvement in prediction accuracy over those based on the amino acid composition and Markov model of protein sequences.  相似文献

The function of protein is closely correlated with it subcellular location. Prediction of subcellular location of apoptosis proteins is an important research area in post-genetic era because the knowledge of apoptosis proteins is useful to understand the mechanism of programmed cell death. Compared with the conventional amino acid composition (AAC), the Pseudo Amino Acid composition (PseAA) as originally introduced by Chou can incorporate much more information of a protein sequence so as to remarkably enhance the power of using a discrete model to predict various attributes of a protein. In this study, a novel approach is presented to predict apoptosis protein solely from sequence based on the concept of Chou's PseAA composition. The concept of approximate entropy (ApEn), which is a parameter denoting complexity of time series, is used to construct PseAA composition as additional features. Fuzzy K-nearest neighbor (FKNN) classifier is selected as prediction engine. Particle swarm optimization (PSO) algorithm is adopted for optimizing the weight factors which are important in PseAA composition. Two datasets are used to validate the performance of the proposed approach, which incorporate six subcellular location and four subcellular locations, respectively. The results obtained by jackknife test are quite encouraging. It indicates that the ApEn of protein sequence could represent effectively the information of apoptosis proteins subcellular locations. It can at least play a complimentary role to many of the existing methods, and might become potentially useful tool for protein function prediction. Summary. However, it is very difficult to establish such a desired predictor by acquiring the key statistical information buried in a pile of extremely complicated and highly variable sequences. In this paper, based on the concept of the pseudo amino acid composition (Chou, K. C. PROTEINS: Structure, Function, and Genetics, 2001, 43: 246–255), the approach of cellular automata image is introduced to cope with this problem. Many important features, which are originally hidden in the long amino acid sequences, can be clearly displayed through their cellular automata images. One of the remarkable merits by doing so is that many image recognition tools can be straightforwardly applied to the target aimed here. Apoptosis, or programmed cell death, plays an important role in development of an organism. Obtaining information on subcellular location of apoptosis proteins is very helpful to understand the apoptosis mechanism. In this paper, based on the concept that the position distribution information of amino acids is closely related with the structure and function of proteins, we introduce the concept of distance frequency [Matsuda, S., Vert, J.P., Ueda, N., Toh, H., Akutsu, T., 2005. A novel representation of protein sequences for prediction of subcellular location using support vector machines. Protein Sci. 14, 2804-2813] and propose a novel way to calculate distance frequencies. In order to calculate the local features, each protein sequence is separated into p parts with the same length in our paper. Then we use the novel representation of protein sequences and adopt support vector machine to predict subcellular location. The overall prediction accuracy is significantly improved by jackknife test.  相似文献

Membrane protein plays an important role in some biochemical process such as signal transduction, transmembrane transport, etc. Membrane proteins are usually classified into five types [Chou, K.C., Elrod, D.W., 1999. Prediction of membrane protein types and subcellular locations. Proteins: Struct. Funct. Genet. 34, 137-153] or six types [Chou, K.C., Cai, Y.D., 2005. J. Chem. Inf. Modelling 45, 407-413]. Designing in silico methods to identify and classify membrane protein can help us understand the structure and function of unknown proteins. This paper introduces an integrative approach, IAMPC, to classify membrane proteins based on protein sequences and protein profiles. These modules extract the amino acid composition of the whole profiles, the amino acid composition of N-terminal and C-terminal profiles, the amino acid composition of profile segments and the dipeptide composition of the whole profiles. In the computational experiment, the overall accuracy of the proposed approach is comparable with the functional-domain-based method. In addition, the performance of the proposed approach is complementary to the functional-domain-based method for different membrane protein types.  相似文献

It is a critical challenge to develop automated methods for fast and accurately determining the structures of proteins because of the increasingly widening gap between the number of sequence-known proteins and that of structure-known proteins in the post-genomic age. The knowledge of protein structural class can provide useful information towards the determination of protein structure. Thus, it is highly desirable to develop computational methods for identifying the structural classes of newly found proteins based on their primary sequence. In this study, according to the concept of Chou's pseudo amino acid composition (PseAA), eight PseAA vectors are used to represent protein samples. Each of the PseAA vectors is a 40-D (dimensional) vector, which is constructed by the conventional amino acid composition (AA) and a series of sequence-order correlation factors as original introduced by Chou. The difference among the eight PseAA representations is that different physicochemical properties are used to incorporate the sequence-order effects for the protein samples. Based on such a framework, a dual-layer fuzzy support vector machine (FSVM) network is proposed to predict protein structural classes. In the first layer of the FSVM network, eight FSVM classifiers trained by different PseAA vectors are established. The 2nd layer FSVM classifier is applied to reclassify the outputs of the first layer. The results thus obtained are quite promising, indicating that the new method may become a useful tool for predicting not only the structural classification of proteins but also their other attributes.  相似文献

Proteins are generally classified into the following 12 subcellular locations: 1) chloroplast, 2) cytoplasm, 3) cytoskeleton, 4) endoplasmic reticulum, 5) extracellular, 6) Golgi apparatus, 7) lysosome, 8) mitochondria, 9) nucleus, 10) peroxisome, 11) plasma membrane, and 12) vacuole. Because the function of a protein is closely correlated with its subcellular location, with the rapid increase in new protein sequences entering into databanks, it is vitally important for both basic research and pharmaceutical industry to establish a high throughput tool for predicting protein subcellular location. In this paper, a new concept, the so-called "functional domain composition" is introduced. Based on the novel concept, the representation for a protein can be defined as a vector in a high-dimensional space, where each of the clustered functional domains derived from the protein universe serves as a vector base. With such a novel representation for a protein, the support vector machine (SVM) algorithm is introduced for predicting protein subcellular location. High success rates are obtained by the self-consistency test, jackknife test, and independent dataset test, respectively. The current approach not only can play an important complementary role to the powerful covariant discriminant algorithm based on the pseudo amino acid composition representation (Chou, K. C. (2001) Proteins Struct. Funct. Genet. 43, 246-255; Correction (2001) Proteins Struct. Funct. Genet. 44, 60), but also may greatly stimulate the development of this area.  相似文献

Knowledge of membrane protein type often provides crucial hints toward determining the function of an uncharacterized membrane protein. With the avalanche of new protein sequences emerging during the post-genomic era, it is highly desirable to develop an automated method that can serve as a high throughput tool in identifying the types of newly found membrane proteins according to their primary sequences, so as to timely make the relevant annotations on them for the reference usage in both basic research and drug discovery. Based on the concept of pseudo-amino acid composition [K.C. Chou, Proteins: Struct. Funct. Genet. 43 (2001) 246-255; Erratum: Proteins: Struct. Funct. Genet. 44 (2001) 60] that has made it possible to incorporate a considerable amount of sequence-order effects by representing a protein sample in terms of a set of discrete numbers, a novel predictor, the so-called "optimized evidence-theoretic K-nearest neighbor" or "OET-KNN" classifier, was proposed. It was demonstrated via the self-consistency test, jackknife test, and independent dataset test that the new predictor, compared with many previous ones, yielded higher success rates in most cases. The new predictor can also be used to improve the prediction quality for, among many other protein attributes, structural class, subcellular localization, enzyme family class, and G-protein coupled receptor type.
