Aim To analyse the effects of forest fragmentation on ant communities in an Amazonian landscape that has been fragmented for over a century. Location The region surrounding the village of Alter do Chão in the Brazilian Amazonian state of Pará (2°30′ S, 54°57′ W). Methods Collection of ants and measurements of tree density were performed along transects established in eight sites in continuous forest and in 24 forest fragments surrounded by savanna vegetation. Data on size, perimeter, and degree of isolation (distance to continuous forest and distance to nearest area of forest > 5 ha) of each fragment were obtained from a georeferenced Landsat image of the study area. Results There were significant differences in species richness and composition between fragments and continuous forest, and these differences were not related to intersite variation in vegetation structure (tree density). Fragments supported fewer ant species per plot, and these species tended to represent a nested subset of those found in continuous forests. Fragments had significantly fewer rare species and fewer ant genera. However, fragments and continuous forest had similar numbers of species that also occur in the savanna matrix (i.e. that are not forest specialists). Multiple linear regression analyses indicated that species richness and composition in the fragments are significantly affected by fragment area, but not by fragment shape and degree of isolation. More species were found in larger fragments. Main conclusions Forest fragmentation influences the organization of ant communities in Amazonian savanna/forest landscapes. Forest fragments harboured, on average, 85% of the species found in continuous forest. That these fragments, despite their long history of isolation, support a relatively large complement of the species found in continuous forest is surprising, especially given that in some recently fragmented landscapes the proportion of species surviving in the fragments is lower. Differences in inter‐fragment distance and type of matrix between Alter do Chão and these other landscapes may be involved. The fact that fragments at Alter do Chão are surrounded by a natural (rather than an anthropogenic) habitat, and that most of them are less than 300 m from another forest area, may have helped to ameliorate the adverse effects of forest fragmentation.

We repeated bird and vegetation surveys in 1991–1992 and 2005–2006 among young managed stands and old-growth forests in southeast Alaska to evaluate whether pre-commercial thinning of managed stands influenced the bird community. We compared decadal changes in bird densities and forest vegetation among 3 stand types: managed stands originating from clearcuts 35 years ago that were left untreated (unthinned), managed stands thinned at uniform spacing (thinned), and old growth with no prior timber harvest. We did not detect differences in decadal trends in avian densities between thinned and unthinned stands for 15 of 16 common bird species using a repeated-measures design. Thinning did not result in greater recruitment of overstory-nesting species as predicted. This was likely because of 1) similar increases in tree heights ( = 9–10 m) and canopy cover ( = 29–43%) between unthinned and thinned stands across decades and 2) the relatively young successional stage of these stands, which had only begun to recruit medium and large size conifers (dbh ≥ 36 cm). Decadal trends in densities of most (88%) understory-nesting bird species did not differ between thinned and unthinned stands. Shrub cover decreased by 22% and 31% across decades in thinned and unthinned stands, respectively. Bird community composition in managed stands reflected the general decadal changes in forest vegetation with a shift in dominance from understory species in the early 1990s (80–85% of total bird density) to an equal abundance of understory (45–54%) and overstory species in the mid-2000s. The latter was more similar to old-growth stands, which were dominated by overstory species (67–71%). Overstory-nesting birds in old growth increased in density by 49% across decades. Densities of cavity-nesting species remained unchanged in managed stands and less than densities in old growth across decades, possibly because of a lack of large trees and snags for nest sites. Overall, thinning of clearcut stands, the primary silvicultural system in the region, had few measurable benefits to birds nearly 20 years after treatment. Monitoring over the 70–100-year harvest rotation may be necessary to fully test whether thinning accelerates succession of bird communities in clearcut stands. However, partial harvests that retain large trees and snags should also be explored as alternatives to better maintain late-succession avifauna throughout the harvest rotation in southeast Alaska. © 2012 The Wildlife Society.

Restoration of damaged ecosystems has become an important tool to slow down biodiversity loss and to maintain ecosystem services. Peatland bird populations have shown a substantial decline during the recent decades in Northern Europe as a consequence of peatland drainage. We studied whether restoration of peatlands drained for forestry affects bird communities. We conducted bird surveys at 11 peatlands in Western Finland, where each of the restored and their pristine counterparts were surveyed before restoration and yearly after restoration during 2010–2018. We used linear mixed effect models to analyze whether restoration affected the number of species and territories of peatland specialist and non‐specialist species and permutational multivariate analysis of variance to analyze the change in community composition. Drained parts of the peatlands had higher number of territories of non‐specialist species before restoration, and restoration seemed to decrease these numbers towards the level of pristine parts. By contrast, restoration did not affect the number of peatland specialists and their territories, which was lower in drained than in pristine parts of the peatlands. Bird communities in restored parts remained different from pristine parts in terms of community composition after restoration. Thus, despite the effect of restoration on non‐specialists, a substantially long time may be required for a recovery of the peatland bird communities. Based on our results, it seems that long‐term monitoring of the restored and pristine peatlands is needed to determine whether restoration is effective in recovering the peatland specialist bird species and bird communities in general.

We assessed a general hypothesis of tropical tree diversity that predicts that species richness will be positively correlated with stand dynamism. Our analysis was based one of the largest and longest-running datasets on Amazonian trees (≥10 cm diameter at breast height), with data collected over a 23-yr period within 66 1 ha plots spanning a large (1000 km2) landscape. Within these plots, maximum tree-species richness (329 species/ha) and Fisher's α values (227.5) were among the highest ever recorded. Contrary to the diversity-dynamism concept, tree species richness in our landscape was significantly and negatively associated with stand dynamism (measured as the mean rate of annual tree turnover). Because of this unexpected finding, we critically re-evaluated the relationship between stand dynamism and tree diversity across the Amazon basin and the tropics as a whole. With the inclusion of additional data we found that the relationship between stand dynamism and tree diversity becomes non-significant at larger spatial scales.

Birds that depend on grassland and successional-scrub vegetation communities are experiencing a greater decline than any other avian assemblage in North America. Habitat loss and degradation on breeding and wintering grounds are among the leading causes of these declines. We used public and private lands in northern Virginia, USA, to explore benefits of grassland management and associated field structure on supporting overwintering bird species from 2013 to 2016. Specifically, we used non-metric multidimensional scaling and multispecies occupancy models to compare species richness and habitat associations of grassland-obligate and successional-scrub species during winter in fields comprised of native warm-season grasses (WSG) or non-native cool-season grasses (CSG) that were managed at different times of the year. Results demonstrated positive correlations of grassland-obligate species with decreased vegetation structure and a higher percentage of grass cover, whereas successional-scrub species positively correlated with increased vegetation structure and height and increased percentages of woody stems, forb cover, and bare ground. Fields of WSG supported higher estimated total and target species richness compared to fields of CSG. Estimated species richness was also influenced by management timing, with fields managed during the previous winter or left unmanaged exhibiting higher estimated richness than fields managed in summer or fall. Warm-season grass fields managed in the previous winter or left unmanaged had higher estimated species richness than any other treatment group. This study identifies important winter habitat associations (e.g., vegetation height and field openness) with species abundance and richness and can be used to make inferences about optimal management practices for overwintering avian species in eastern grasslands of North America. © 2019 The Authors. Understanding and predicting the effect of global change phenomena on biodiversity is challenging given that biodiversity data are highly multivariate, containing information from tens to hundreds of species in any given location and time. The Latent Dirichlet Allocation (LDA) model has been recently proposed to decompose biodiversity data into latent communities. While LDA is a very useful exploratory tool and overcomes several limitations of earlier methods, it has limited inferential and predictive skill given that covariates cannot be included in the model. We introduce a modified LDA model (called LDAcov) which allows the incorporation of covariates, enabling inference on the drivers of change of latent communities, spatial interpolation of results, and prediction based on future environmental change scenarios. We show with simulated data that our approach to fitting LDAcov is able to estimate well the number of groups and all model parameters. We illustrate LDAcov using data from two experimental studies on the long‐term effects of fire on southeastern Amazonian forests in Brazil. Our results reveal that repeated fires can have a strong impact on plant assemblages, particularly if fuel is allowed to build up between consecutive fires. The effect of fire is exacerbated as distance to the edge of the forest decreases, with small‐sized species and species with thin bark being impacted the most. These results highlight the compounding impacts of multiple fire events and fragmentation, a scenario commonly found across the southern edge of Amazon. We believe that LDAcov will be of wide interest to scientists studying the effect of global change phenomena on biodiversity using high‐dimensional datasets. Thus, we developed the R package LDAcov to enable the straightforward use of this model.

Our understanding of how anthropogenic habitat change shapes species interactions is in its infancy. This is in large part because analytical approaches such as network theory have only recently been applied to characterize complex community dynamics. Network models are a powerful tool for quantifying how ecological interactions are affected by habitat modification because they provide metrics that quantify community structure and function. Here, we examine how large-scale habitat alteration has affected ecological interactions among mixed-species flocking birds in Amazonian rainforest. These flocks provide a model system for investigating how habitat heterogeneity influences non-trophic interactions and the subsequent social structure of forest-dependent mixed-species bird flocks. We analyse 21 flock interaction networks throughout a mosaic of primary forest, fragments of varying sizes and secondary forest (SF) at the Biological Dynamics of Forest Fragments Project in central Amazonian Brazil. Habitat type had a strong effect on network structure at the levels of both species and flock. Frequency of associations among species, as summarized by weighted degree, declined with increasing levels of forest fragmentation and SF. At the flock level, clustering coefficients and overall attendance positively correlated with mean vegetation height, indicating a strong effect of habitat structure on flock cohesion and stability. Prior research has shown that trophic interactions are often resilient to large-scale changes in habitat structure because species are ecologically redundant. By contrast, our results suggest that behavioural interactions and the structure of non-trophic networks are highly sensitive to environmental change. Thus, a more nuanced, system-by-system approach may be needed when thinking about the resiliency of ecological networks.

Aim It is a central issue in ecology and biogeography to understand what governs community assembly and the maintenance of biodiversity in tropical rain forest ecosystems. A key question is the relative importance of environmental species sorting (niche assembly) and dispersal limitation (dispersal assembly), which we investigate using a large dataset from diverse palm communities. Location Lowland rain forest, western Amazon River Basin, Peru. Methods We inventoried palm communities, registering all palm individuals and recording environmental conditions in 149 transects of 5 m × 500 m. We used ordination, Mantel tests and indicator species analysis (ISA) to assess compositional patterns, species responses to geographical location and environmental factors. Mantel tests were used to assess the relative importance of geographical distance (as a proxy for dispersal limitation) and environmental differences as possible drivers of dissimilarity in palm species composition. We repeated the Mantel tests for subsets of species that differ in traits of likely importance for habitat specialization and dispersal (height and range size). Results We found a strong relationship between compositional dissimilarity and environmental distance and a weaker but also significant relationship between compositional dissimilarity and geographical distance. Consistent with expectations, relationships with environmental and geographical distance were stronger for understorey species than for canopy species. Geographical distance had a higher correlation with compositional dissimilarity for small‐ranged species compared with large‐ranged species, whereas the opposite was true for environmental distance. The main environmental correlates were inundation and soil nutrient levels. Main conclusions The assembly of palm communities in the western Amazon appears to be driven primarily by species sorting according to hydrology and soil, but with dispersal limitation also playing an important role. The importance of environmental characteristics and geographical distance varies depending on plant height and geographical range size in agreement with functional predictions, increasing our confidence in the inferred assembly mechanisms.

Aim

Palms are iconic and dominant elements of neotropical forests. In the Amazon region, palms have been used and managed by humans for food, material, medicine and other purposes for millennia. It is, however, debated to what extent the structure of modern palm communities reflects long-term human modification. Here, we investigate the complex interplay of ecological and societal factors that influence the distributions of both human-used and non-used palms in western Amazonia.

Location

Amazonia.

Time period

Present.

Major taxa studied

Palms (Arecaceae).

Methods

We used Bayesian hierarchical joint species distribution models to predict the distributions and environmental niche dimensions of 78 western Amazonian species, and to explore their relationships with their diversity of human uses and with specific uses (food, construction and medicine). The models were parameterized with a comprehensive set of field- and satellite-derived environmental predictors.

Results

Our results suggest that a combination of ecological and anthropogenic factors drive the present-day distributions of Amazonian palms. The modelled ecological niches of the species revealed use-related species-sorting along soil, climatic, accessibility and drainage gradients. We found peaks in the proportions of useful palms and their diversity of uses in fertile soils, close to rivers, and on floodplains. These are habitats favourable for human settlement, although they harbour naturally restricted palm species pools. We also found a negative correlation between predicted palm species richness and number of human uses across western Amazonia.

Main conclusions

Soil characteristics, accessibility, and species pool size all contribute to defining palm–human relationships. At the basin scale, the signature of human use on palm communities was predicted to be stronger in the species-poor south-west than in central-western Amazonia. Overall, we conclude that environmental conditions have influenced modern Amazonian palm distributions both directly and indirectly, by regulating human settlement patterns and natural resource use over extended time periods.

Blackwater floodplain forests of the Rio Negro are susceptible to understory fires. Bird composition was distinct between burned and unburned floodplain forest but not between young (12–18 yr) and old burns (>25 yr), indicating low resilience after fire. Forest regeneration is slow, with open grassy areas persisting >80 yr.

Aim To test whether functional homogenization of bird communities is promoted by anthropogenic landscape transformation, using specialization and habitat preference indices that account for the multidimensionality of niches. Location Catalonia, north‐east Iberian Peninsula. Methods We used data on bird species occurrences and landscape features in 2834 1‐km2 squares. Three orthogonal landscape gradients, which were taken as niche dimensions, were defined by means of principal components analysis (PCA). Specialization and habitat preference indices were created for 103 terrestrial bird species on the basis of their frequency of occurrence variation along the landscape gradients. These indices, together with species rarity, were then averaged for bird communities. We then analysed the patterns of variation of communities’ mean specialization, mean rarity and mean habitat preference values along a gradient of agricultural–forest habitat mosaics. Results Wherever we found a significant variation in the degree of specialization along the agricultural–forest gradient, agricultural habitats held more specialized bird communities than did forest ones and bore, on average, rarer species. Thus, results contradicted our initial hypothesis that humanized areas would bear more functionally homogenized bird communities. Higher α‐diversity values tended to be associated with generalist communities and with those having rarer species. Main conclusions Estimations of bird community specialization for different niche dimensions can behave differently along certain landscape gradients, and some of these differences can be explained by the variation of mean habitat preferences. Thus, we argue that a multidimensional approach to assess average niche breadth of communities can be more informative than a unidimensional measure. Our results suggest that widespread land abandonment and current secondary forest expansion throughout the Mediterranean area are promoting functional homogenization of bird communities. It would be desirable to construct larger‐scale indicators of functional homogenization in order to monitor communities’ responses to widespread landscape changes.

Secondary forest has the potential to act as an important habitat for biodiversity and restoring ecological benefits. Functional diversity, which includes morphological and behavioral traits that mediate species interactions with the surrounding environment, relates to the resilience of ecosystems. To assess the relationship between habitat structural differences in primary and secondary forest and the resultant differences in functional diversity of avian species, we followed 11 mixed-species flocks at the Biological Dynamics of Forest Fragments Project, near Manaus, Brazil. We used remote sensing LiDAR to assess which three-dimensional forest structural features are most closely associated with variation in species richness and functional diversity in secondary and primary tropical forest flocks. The species richness of flocks in primary forest increased in areas with higher elevation and higher leaf area density in the understory and subcanopy but was not correlated with habitat structure in secondary forest. Functional diversity increased at lower elevations and with a denser subcanopy in both primary forest and secondary forest but only increased with greater understory leaf area density in primary forest. Together, these results indicate that a dense subcanopy and understory can be important for mixed-species flocks and that flock richness and functional diversity can be predicted by vegetation structure.
