DNA error correcting codes over the edit metric consist of embeddable markers for sequencing projects that are tolerant of sequencing errors. When a genetic library has multiple sources for its sequences, use of embedded markers permit tracking of sequence origin. This study compares different methods for synthesizing DNA error correcting codes. A new code-finding technique called the salmon algorithm is introduced and used to improve the size of best known codes in five difficult cases of the problem, including the most studied case: length six, distance three codes. An updated table of the best known code sizes with 36 improved values, resulting from three different algorithms, is presented. Mathematical background results for the problem from multiple sources are summarized. A discussion of practical details that arise in application, including biological design and decoding, is also given in this study.  相似文献

Regeneration of damaged central nervous systems (CNS) is an important topic in neuroscience and neuroengineering. Grafting new neurons derived from pluripotent stem cells into damaged regions can be done to restore functions after injury. Little is known, however, about network-wide interactions between stem-cell-derived neurons and CNS neurons. In this study, we developed a co-culture method of stem cell-derived neuronal networks and CNS networks and observed spontaneous activity in the co-culture samples. By using a microfabricated poly(dimethylsiloxane) device having two culture compartments and 20 connecting microconduits, we are able to compartmentalize P19-derived neurons and mouse cortical neurons and connect them via the microconduits. Furthermore, we combined the co-culture device and a microelectrode array (MEA)-based recording system and recorded spontaneous activity in the co-cultured networks. We found that periodic synchronized bursting spreading over both neuronal networks occurred during the second week in vitro and that P19-derived neurons in the co-cultured networks had different developmental processes compared with those grown in monoculture. These findings suggest that functional interactions form between P19-dervived neurons and mouse cortical neurons and that the co-culture method is useful for exploring the network-wide integrations between stem cell-derived neurons and CNS neurons.  相似文献

In population-based case-control association studies, the regular chi (2) test is often used to investigate association between a candidate locus and disease. However, it is well known that this test may be biased in the presence of population stratification and/or genotyping error. Unlike some other biases, this bias will not go away with increasing sample size. On the contrary, the false-positive rate will be much larger when the sample size is increased. The usual family-based designs are robust against population stratification, but they are sensitive to genotype error. In this article, we propose a novel method of simultaneously correcting for the bias arising from population stratification and/or for the genotyping error in case-control studies. The appropriate corrections depend on sample odds ratios of the standard 2x3 tables of genotype by case and control from null loci. Therefore, the test is simple to apply. The corrected test is robust against misspecification of the genetic model. If the null hypothesis of no association is rejected, the corrections can be further used to estimate the effect of the genetic factor. We considered a simulation study to investigate the performance of the new method, using parameter values similar to those found in real-data examples. The results show that the corrected test approximately maintains the expected type I error rate under various simulation conditions. It also improves the power of the association test in the presence of population stratification and/or genotyping error. The discrepancy in power between the tests with correction and those without correction tends to be more extreme as the magnitude of the bias becomes larger. Therefore, the bias-correction method proposed in this article should be useful for the genetic analysis of complex traits.  相似文献

The rate at which proliferating cells enter mitosis is an important cytokinetic measure. It is estimated by the metaphase arrest (or stathmokinetic) technique. This technique depends on the persistence of arrested metaphases in the tissue in question. But arrested metaphases do not, in fact, persist for long; some estimates of the rate at which cells are entering mitosis, based on a count of metaphases, are therefore underestimates. This paper presents a mathematical analysis of this phenomenon and a method of calculating the initial metaphase index from the depleted index at any given time.  相似文献

Summary The association pattern was studied in 2715 mitoses of 90 meningiomas with different numbers of acrocentric chromosomes. In cells with monosomy 22, a significant increase of mitoses with associations was observed in comparison to cells with a normal karyotype. The number of associating acrocentric chromosomes was highly significantly increased. This surplus was not only caused by a highly significant increase of associating G chromosomes but also of D chromosomes. The loss of further acrocentric chromosomes had no significant influence on the number of mitoses with associations or the number of associating chromosomes. Based on the well-known correlations between the nucleolus organization and the association pattern, the results seem to indicate a compensation mechanism among the nucleoles organizing regions (NOR's) which keeps the supply of nucleolar material constant and simultaneously causes a higher association tendency between the remaining acrocentric chromosomes. The increase of associations in the 22 monosomic cells was interpreted as a overcompensation after the loss of only one NOR.  相似文献

Line transect sampling is one of the most widely used methods for animal abundance assessment. Standard estimation methods assume certain detection on the transect, no animal movement, and no measurement errors. Failure of the assumptions can cause substantial bias. In this work, the effect of error measurement on line transect estimators is investigated. Based on considerations of the process generating the errors, a multiplicative error model is presented and a simple way of correcting estimates based on knowledge of the error distribution is proposed. Using beta models for the error distribution, the effect of errors and of the proposed correction is assessed by simulation. Adequate confidence intervals for the corrected estimates are obtained using a bootstrap variance estimate for the correction and the delta method. As noted by Chen (1998, Biometrics 54, 899-908), even unbiased estimators of the distances might lead to biased density estimators, depending on the actual error distribution. In contrast with the findings of Chen, who used an additive model, unbiased estimation of distances, given a multiplicative model, lead to overestimation of density. Some error distributions result in observed distance distributions that make efficient estimation impossible, by removing the shoulder present in the original detection function. This indicates the need to improve field methods to reduce measurement error. An application of the new methods to a real data set is presented.  相似文献

Summary The pattern of association of acrocentric chromosomes was examined in ten and five carriers of a 15/21 and a 13/14 Robertsonian translocation, respectively, and was compared with that of the same numbers of relatives with normal karyotypes. In the carriers of 15/21 translocation, the number of large associations (involving more than two acrocentrics) and the association frequencies for individual acrocentric chromosomes, were significantly higher than in the control group. The mean number of associations of the single homologs of the translocation chromosomes was much higher than that of the other acrocentrics. In the carriers of 13/14 translocations, only the association frequency for chromosome 13 was higher than in the normal relatives. The uninvolved chromosomes homologous to those involved in translocations showed an insignificant increase in associations in comparison with the other acrocentrics. These results suggest that some mechanism within the cells compensates for the effect of missing acrocentrics or of acrocentrics lacking NORs on the number of associations. The possible relations of this phenomenon to the activity of the nucleolus organizing regions are discussed.  相似文献

Summary The spatial relationships between the homologous pairs of chromosomes in the normal human colcemid-treated metaphase plate were tested by two different mathematical approaches: (a) determination of the distances between the centromeres of the homologous chromosomes compared to the mean distance of all centromeres of the mitosis in question; (b) measuring the distances of the different chromosomes from the center of the mitosis.The following results were obtained: (1) The arrangement of human metaphase chromosomes does not follow a normal distribution; the distribution is narrower and taller, probably due to an impairment of free chromosome spreading by the cell membrane. We believe that only in membraneless mitotic cells should the chromosome-spread correspond to a normal distribution under the same preparation conditions. (2) There is a positive correlation between decreasing chromosome size and decreasing mean distance between homologous chromosomes. (3) A close positive correlation exists between increasing chromosome size and increasing distance to the barycenter of the mitosis. (4) There is also a close positive correlation between the distance of homologous chromosome pairs and their distance from the center of the mitosis, i.e., with increasing distance from the center of the mitosis, the distance between the homologous partners increases. (5) The following statistically significant deviations from these rules could be established: (a) The large acrocentric chromosomes are closer associated, as one would expect from their size, probably due to their participation in the nucleolus organization; (b) in the female cell one of the two X chromosomes has an extremely peripheral localization; the X chromosomes are furthest apart of all pairs of homologous chromosomes; (c) the chromosome pairs 6 and 8 are relatively close together in spite of their peripheral position, suggesting a truc close association of the homologus partners; (d) the chromosome pair 18 has a more peripheral position than expected, and a relatively large mean distance between the homologous partners; (e) the chromosome pair 1 has a much more central position and a closer association than is expected from its size.  相似文献

Summary The association pattern was studied in 1182 mitoses of 21 patients with trisomy 13 and in a control group. In addition, 173 trisomic mitoses were compared with the same number of diploid mitoses in a case of mosaicism.The number of mitoses with associations was no higher in the trisomic cells than in cells with normal karyotypes. Some differences were observed in the frequency of associations per cell and of the types of associations in the patient group and in the trisomic cells of the mosaic case. The number of associations in which more than two acrocentric chromosomes were involved was unexpectedly low in the cells with a supernumerary chromosome 13.The result are interpreted as suggesting the existence of a compensatory mechanism activated by the additional acrocentric chromosome.Parts of this work are included in the doctoral (MD) thesis of DM  相似文献

The Cannings and Thompson approach to correcting for ascertainment bias in family studies is extended to settings with multiple ascertainment. The extension is based on maximizing a pseudolikelihood. Two approaches to computing standard errors for the maximum pseudolikelihood estimate are described. One is especially simple to compute, while the other is more generally applicable. Mice that lack caspase-3, which functions in apoptosis, were generated by gene targeting and shown to undergo hearing loss. The ABR threshold of the caspase-3(-/-) mice was significantly elevated compared to that of caspase-3(+/+) mice at 15 days of age and was progressively elevated further by 30 days. Distortion product otoacoustic emissions were not detectable in caspase-3(-/-) mice at 15 days of age. Caspase-3(-/-) mice exhibited marked degeneration of spiral ganglion neurons and a loss of inner and outer hair cells in the cochlea at 30 days of age, although no such changes were apparent at 15 days. The degenerating neurons manifested features, including cytoplasmic vacuolization, distinct from those characteristic of apoptosis. Spiral ganglion neurons and cochlear hair cells thus appear to require caspase-3 for survival but not for initial development. The mapping of both the human caspase-3 gene and the locus responsible for an autosomal dominant, nonsyndromic form of hearing loss (DFNA24) to chromosome 4q35 suggests that the caspase-3(-/-) mice may represent a model of this human condition.  相似文献

SUMMARY: We investigate the use of prospective likelihood methods to analyze retrospective case-control data where some of the covariates are measured with error. We show that prospective methods can be applied and the case-control sampling scheme can be ignored if one adequately models the distribution of the error-prone covariates in the case-control sampling scheme. Indeed, subject to this, the prospective likelihood methods result in consistent estimates and information standard errors are asymptotically correct. However, the distribution of such covariates is not the same in the population and under case-control sampling, dictating the need to model the distribution flexibly. In this article, we illustrate the general principle by modeling the distribution of the continuous error-prone covariates using the skewnormal distribution. The performance of the method is evaluated through simulation studies, which show satisfactory results in terms of bias and coverage. Finally, the method is applied to the analysis of two data sets which refer, respectively, to a cholesterol study and a study on breast cancer.  相似文献

Xylem hydraulic conductivity (K) is typically defined as K = F/(P/L), where F is the flow rate through a xylem segment associated with an applied pressure gradient (P/L) along the segment. This definition assumes a linear flow-pressure relationship with a flow intercept (F(0) ) of zero. While linearity is typically the case, there is often a non-zero F(0) that persists in the absence of leaks or evaporation and is caused by passive uptake of water by the sample. In this study, we determined the consequences of failing to account for non-zero F(0) for both K measurements and the use of K to estimate the vulnerability to xylem cavitation. We generated vulnerability curves for olive root samples (Olea europaea) by the centrifuge technique, measuring a maximally accurate reference K(ref) as the slope of a four-point F vs P/L relationship. The K(ref) was compared with three more rapid ways of estimating K. When F(0) was assumed to be zero, K was significantly under-estimated (average of -81.4 ± 4.7%), especially when K(ref) was low. Vulnerability curves derived from these under-estimated K values overestimated the vulnerability to cavitation. When non-zero F(0) was taken into account, whether it was measured or estimated, more accurate K values (relative to K(ref) ) were obtained, and vulnerability curves indicated greater resistance to cavitation. We recommend accounting for non-zero F(0) for obtaining accurate estimates of K and cavitation resistance in hydraulic studies.  相似文献
