A growth model for topological trees is formulated as a generalization of the terminal and segmental growth model. For this parameterized growth model, expressions are derived for the partition probabilities (probabilities of subtree pairs of certain degrees). The geometrical properties of neurons are important for the way they function within neural circuits. The arborescent processes of neurons that are necessary for the transmission of the information are formed by branching and elongation of segments. In studies that model the outgrowth the tree structures have generally been considered as binary. However, multifurcations do occur. It will be shown that if the multifurcations can be considered as aggregates of bifurcations they may be included in the topological analysis of neuronal branching patterns.  相似文献

A remarkably simple, molecular size-based model developed to predict octanol–water partition coefficients for organic compounds is tested on a set of 188 neutral peptides with available experimental partition data. Despite using only two parameters, it gives a promising correlation (r2 = 0.914; σ = 0.455, F = 1978.0), and predictions are in a realistic range even for larger peptides (cyclosporin, melanotan, sandostatin) where common, overparametrized fragment methods become quite unreliable. Ion-pair partitioning and the extraction constant formalism is briefly reviewed to describe the sigmoidal lipophilicity profile of ionizable, nonzwitterionic peptides. It seems possible to extend the present model to estimate apparent partition coefficients measured around neutral pH and physiological conditions for monoionic peptides; however, as no standard conditions are yet defined and only relatively small number of experimental data are available, the situation here is more complex. A method is proposed for the analysis of allelic diversity in the context of subdivided populations. The definition of an allelic distance between subpopulations allows for the partition of total allelic diversity into within- and between-subpopulation components, in a way analogous to the classical partition of gene diversity. A new definition of allelic differentiation, A ST , between subpopulations results from this partition, and is contrasted with the concept of allelic richness differentiation. The partition of allelic diversity makes it possible to establish the relative contribution of each subpopulation to within and between-subpopulation components of diversity with implications in priorisation for conservation. A comparison between this partition and that corresponding to allelic richness is illustrated with an example. Computer simulations are used to investigate the behaviour of the new statistic A ST in comparison with F ST for a finite island model under a range of mutation and migration rates. A ST has less dependence on migration rate than F ST for large values of migration rate, but the opposite occurs for low migration rates. In addition, the variance in the estimates of A ST is higher than that of F ST for low mutation rates, but the opposite for high mutation rates.  相似文献

Summary Under zero-trans conditions, the facilitated transport of choline across the erythrocyte membrane is limited by the rate of reorientation of the free carrier; as a result the pH dependence of this step can be investigated, independent of other steps in transport. It is found that as the pH declines (between 8.0 and 6.0) the rate of inward movement of the free carrier rises and the rate of outward movements falls, so that the partition of the free carrier increasingly favors the inward-facing form. When the pH of the cell interior and of the medium are varied independently, the partition responds to the internal but not the external pH. The membrane potential, which varies somewhat as the pH is altered, has no effect on the carrier partition. The analysis of the results indicates that the carrier mobility is dependent on an ionizing group of pK a 6.8, which is exposed on the cytoplasmic surface of the membrane in the inward-facing carrier; in the out-ward-facing carrier the ionizing group appears to be masked, in that its pK a is shifted downward by more than one unit. The observations can be explained by assuming that an ionizing group is located in the wall of a gated channel connecting the substrate site with the cytoplasmic face of the cell membrane.  相似文献

Aim Nicotiana section Suaveolentes is largely endemic to Australia but includes one species endemic to Africa, one to New Caledonia and Tongatupa, and one to the Marquesas Islands in the Pacific. Other sections of Nicotiana are found in the New World. In Australia, Suaveolentes is widespread across the continent, with many taxa adapted to the Eremean zone. We aim to analyse the biogeography of the Australian clade, both to shed light on the evolution of the group and to determine general area relationships that provide insight into the history of the arid‐zone biota. Location Mesic and arid regions of continental Australia, the Central–South Pacific and Namibia, Africa. Methods A phylogeny of Suaveolentes, based on morphology and molecular data, was used to analyse the relationships of areas in which the taxa occur. The section is monophyletic, and all but three taxa were included (25). The method of paralogy‐free subtree analysis was employed, with the basal taxon Nicotiana africana used as the outgroup. Results Paralogy‐free subtree analysis found five area subtrees that, when combined, resulted in a minimal area cladogram with six resolved nodes. Pacific and mesic eastern Australia (including Lord Howe Island) are at the base of the area cladogram, followed by the differentiation of North West Australia and later South East Australia. Arid regions of Australia are related, revealing three biogeographical tracks: a northern track including the Great Sandy Desert and Tanami, which are related to the Pilbara; a central track relating the Western Desert, Central Ranges, Eastern Desert and North East Interzone; and a southern track relating the South West Interzone, Nullarbor, Adelaide/Eyre and the South East Interzone. Plesiomorphic taxa with chromosome number n = 24–23 occur on the periphery of the continent, and derived taxa with n = 21, 20, 18, 16–15 identify the tracks across arid Australia. Main conclusions The patterns of distribution and differentiation of Suaveolentes in Australia show that the age of the clade is at least Early Miocene, dating to before the onset of aridification in Australia about 15 Ma. The patterns are also interpreted as evidence that it was vicariance that largely shaped speciation in the Eremean zone, with range expansion of some widespread taxa probably occurring in the most recent cycles of severe drying and mobilization of desert dune sands.  相似文献

Gene banks have been established to conserve the genetic diversity of crop species. Large germplasm collections lead to management problems (space, maintenance costs, etc.), especially in collections involving species with recalcitrant seeds that must be maintained as growing plants. Core collections (CCs) are thus developed to reduce the size of large germplasm collections while keeping the maximum variability. This also facilitates fine phenotypic evaluation. In this study, several software packages (DARwin, PowerMarker and MSTRAT) and methods (Max length subtree, M strategy, simulated annealing and MinSD) were compared to define a mandarin (Citrus reticulata) CC. One hundred and sixty‐seven accessions were sampled from two germplasm collections, which were genotyped with 50 SSR, 24 InDel and 68 single nucleotide polymorphism markers. All the CC obtained were tested for the maintenance of the genetic variability parameters (Ho and He) of the initial collection, the level of linkage disequilibrium (LD) and the phenotypic diversity retention. The Max length subtree function from DARWin seemed to be the most appropriate method for establishing a CC in C. reticulata. It maintained 96.82% of the allelic richness and 17.96% of the size of the initial collection with only 30 accessions. Besides it did not increase the LD (r2 value) of the initial collection and retained the vast majority of the phenotypic variability. However, a CC with 70 accessions would be more helpful for genetic association studies.  相似文献

Partitioning of proteins in aqueous two-phase systems has been shown to provide a powerful method for separating and purifying mixtures of biomolecules by extraction. These systems are composed of aqueous solutions of either two water-soluble polymers, usually polyethylene glycol (PEG) and dextran (Dx), or a polymer and a salt, usually PEG and phosphate or sulfate. There are many factors which influence the partition coefficient K, the ratio of biomolecule concentration in the top phase to that in the bottom phase, in aqueous two-phase systems. The value of the partition coefficient relies on the physico-chemical properties of the target biomolecule and other molecules and their interactions with those of the chosen system. In this work, the partition behavior of pure bovine serum albumin in aqueous two-phase systems was investigated in order to see the effects of changes in phase properties on the partition coefficient K. The concentration of NaCl and pH were considered to be the factors having influence on K. Optimal conditions of these factors were obtained using the Box-Wilson experimental design. The optimum value of K was found as 0.0126 when NaCl concentration and pH were 0.14 M and 9.8, respectively, for a phase system composed of 8% (w/w) polyethylene glycol 3,350 - 9 (% w/w) dextran 37,500 - 0.05 M phosphate at 20 °C.  相似文献

Agapophytinae subf.n. is a highly diverse lineage of Australasian Therevidae, comprising eight described and two new genera: Agapophytus Guérin‐Méneville, Acupalpa Kröber, Acraspisa Kröber, Belonalys Kröber, Bonjeania Irwin & Lyneborg, Parapsilocephala Kröber, Acatopygia Kröber, Laxotela Winterton & Irwin, Pipinnipons gen.n. and Patanothrix gen.n. A genus‐level cladistic analysis of the subfamily was undertaken using sixty‐eight adult morphological characters and c. 1000 base pairs of the elongation factor‐1α (EF‐1α) protein coding gene. The morphological data partition produced three most parsimonious cladograms, whereas the molecular data partition gave a single most parsimonious cladogram, which did not match any of the cladograms found in the morphological analysis. The level of congruence between the data partitions was determined using the partition homogeneity test (HTF) and Wilcoxon signed ranks test. Despite being significantly incongruent in at least one of the incongruence tests, the partitions were combined in a simultaneous analysis. The combined data yielded a single cladogram that was better supported than that of the individual partitions analysed separately. The relative contributions of the data partitions to support for individual nodes on the combined cladogram were investigated using Partitioned Bremer Support. The level of support for many nodes on the combined cladogram was non‐additive and often greater than the sum of support for the respective nodes on individual partitions. This synergistic interaction between incongruent data partitions indicates a common phylogenetic signal in both partitions. It also suggests that criteria for partition combination based solely on incongruence may be misleading. The phylogenetic relationships of the genera are discussed using the combined data. A key to genera of Agapophytinae is presented, with genera diagnosed and figured. Two new genera are described: Patanothrix with a new species (Pat. skevingtoni) and Pat. wilsoni (Mann) transferred from Parapsilocephala, and Pipinnipons with a new species (Pip. kroeberi). Pipinnipons fascipennis (Kröber) is transferred from Squamopygia Kröber and Pip. imitans (Mann) is transferred from Agapophytus. Agapophytus bicolor (Kröber) is transferred from Parapsilocephala. Agapophytus varipennis Mann is synonymised with Aga. queenslandi Kröber and Aga. flavicornis Mann is synonymised with Aga. pallidicornis (Kröber).  相似文献

The intraspecific relationship of selected wood anatomical characters with stem diameter, plant height, and altitude was investigated in four NepaleseRhododendron species:R. anthopogon, R. lepidotum, R. campanulatum, andR. arboreum, i.e., two shrubs, one subtree, and one tree. We studied 23 to 27 specimens for each species.R. anthopogon grew from 3,380 to 4,950 m,R. lepidotum from 2,060 to 4,720 m,R. campanulatum from 2,790 to 4,140 m, andR. arboreum from 1,430 to 3,460 m. Multiple regression analysis and actual distribution of character values show that the wood anatomical characters having a significant correlation with non-anatomical factors differ between species. The number of significant characters are two inR. anthopogon andR. campanulatum, five inR. lepidotum, and nine inR. arboreum and tends to be small in species having smaller altitudinal ranges. Average pore area, most strongly correlated with non-anatomical factors in interspecific variation, is significantly correlated only inR. lepidotum andR. arboreum. The general trends in intraspecific variation among four NepaleseRhododendron species differ from the trends found in interspecific variation within the genus and are characteristic of each species.  相似文献

Partitions of the cytochrome oxidase subunit 1 (CO1) gene, especially the 5′ end, are frequently recruited to infer lower level phylogenies in animals. In diploblasts, mitochondrial genes were found to evolve in a slower rate than their bilaterian counterparts. Therefore, diploblast CO1 gene trees repeatedly remained unresolved, which also raises doubts on the suitability of CO1 for DNA barcoding in these animals. The complete mitochondrial genome sequences from Anthozoa and recently from Porifera allow us to compare the resolution power of the 5′ partition, which has also been proposed as the standard marker for DNA barcoding, with a less frequently used partition further downstream. We report on the finding of significantly different substitution patterns of the downstream partition opposed to the 5′ partition. We discuss the consequences and potential in the light of diploblast phylogenetic reconstruction and DNA barcoding.  相似文献

Summary One method that has been used to determine the mode of distribution (partition) of bacterial plasmids at cell division is analysis of the kinetics of appearance of plasmid-free cells during exponential growth at a temperature that is non-permissive for the replication of a rep(ts) plasmid. Such an experiment was used by Hashimotoh-Gotoh and Ishii (1982) as the basis for proposing a new model, the Single-Site-Inheritance Model. I claim that this method does not give conclusive results unless the copy number distribution at cell division is known. This distribution can be broad because of the properties of the replication control system and not only because of randomness in partition.  相似文献

The increase, followed by culmination and decrease, of biological activity often observed within a homologous series of toxic compounds has previously been explained by assuming that their rate of movement between the lipid cell membrane and the aqueous protoplasm passes through an optimum as the partition coefficients increase progressively. In contrast to this, it has been claimed that direct measurements of the penetration rate of compounds through individual Nitella cells show tbat penetration rates are proportional to partition coefficients. In this attempt to investigate these two opposed hypotheses an analysis of published penetration rate data, obtained with Nitella, showed that the direct penetration measurements were best described by an equation which included a quadratic function of partition coefficient. There is, therefore, no inconsistency between the measurements of penetration by biological activity and by direct measurement. The compounds used in the latter procedure were all relatively hydrophilic and although a maximum rate of penetration was observed tbere was no indication of a subsequent decrease as there were no compounds with high partition coefficients. The correlation of penetration with other physical properties of the compounds is discussed.  相似文献

To characterize the diversity of bacterial populations in metagenomic studies, sequencing reads need to be accurately assigned to taxonomic units in a given reference taxonomy. Reads that cannot be reliably assigned to a unique leaf in the taxonomy (ambiguous reads) are typically assigned to the lowest common ancestor of the set of species that match it. This introduces a potentially severe error in the estimation of bacteria present in the sample due to false positives, since all species in the subtree rooted at the ancestor are implicitly assigned to the read even though many of them may not match it.  相似文献

Published phylogenies of two eucalypt clades, red bloodwoods Corymbia subgenus Corymbia and eudesmids Eucalyptus subgenus Eudesmia (Myrtaceae), were combined for an analysis of historical biogeographical area relationships within continental Australia. The method of paralogy‐free subtree analysis was used to eliminate geographical paralogy; the paralogy‐free subtrees were coded as characters for parsimony analysis to find the minimal and area cladogram, which proved to be informative of a continent‐wide pattern. The eucalypt fossil record and molecular dating studies allow an interpretation of the biogeographical history in terms of major vicariance events that date from the early Paleogene. The summary area cladogram shows the wet jarrah forest region of South‐West Western Australia, a region of high endemism, as the earliest to differentiate from all other areas, isolated by marine inundation across southern Australia and climatic cooling in the Late Eocene–Early Oligocene. From about this time, regionalization continued, with warmer conditions and monsoonal climate developing in central and northern Australia, and cooling in the south‐east. Northern and eastern humid and semi‐humid areas were related as a track, but with increased aridity in the interior of the continent, the monsoonal climate contracted northwards. The Australian Monsoon Tropics (AMT: Kimberley, Top End, Arnhem, Cape York and inland north‐east Queensland) differentiated from eastern areas (Queensland wet tropics to McPherson–Macleay). Our results also show all arid and semi‐arid regions as related, suggestive of a historically cohesive interior biota rather than repeated colonizations of the interior from the periphery of the continent. Climate largely differentiates hot arid areas in the north (Pilbara, Northern and Central deserts) from arid areas in the south (south‐west interzone, Wheatbelt, Goldfields and Great Victoria Desert). © The Willi Hennig Society 2010.  相似文献

The temperature dependence of the partition of a neuropeptide, substance P (SP), in isotropic (q = 0.5) bicelles was investigated by using pulsed field gradient NMR diffusion technique. The partition coefficient decreases as the temperature is increased from 295 to 325 K, indicating a favorable (negative) enthalpy change upon partitioning of the peptide. Thermodynamic analysis of the data shows that the partitioning of SP at 300 K is driven by the enthalpic term (ΔH) with the value of ? 4.03 kcal mol?1, while it is opposed by the entropic term (?TΔS) by approximately 1.28 kcal mol?1 with a small negative change in heat capacity (ΔCp). The enthalpy‐driven process for the partition of SP in bicelles is the same as in dodecylphosphocholine (DPC) micelles, however, the negative entropy change in bicelles of flat bilayer surface is in sharp contrast with the positive entropy change in DPC micelles of highly curved surface, indicating that the curvature of the membrane surface might play a significant role in the partitioning of peptides. The partition behaviour of cutinase on poly(ethylene glycol) (PEG)–hydroxypropyl starch aqueous two-phase systems was characterized. The effect of molecular mass of PEG, the pH of the system and tie-line length on cutinase partition coefficient and cutinase yield to the top phase was investigated for systems prepared with a purified hydroxypropyl starch (Reppal PES 100) and a crude one (HPS). The effect of the presence of different salts, such as sodium chloride, sodium sulphate and ammonium sulphate, on cutinase partition was also studied. The results lead to the conclusion that aqueous two-phase systems composed of PEG and hydroxypropyl starch are not efficient in the purification of cutinase. In the majority of cases, the partition coefficients were very close to 1, with pH being the factor which affects most cutinase partition. Partition coefficients were significantly improved when salts were added to the systems. For PEG 4000–Reppal PES 100 [at pH 4.0; 0.5 M (NH4)2SO4], the partition coefficient for cutinase was 3.7, while a value of 12 was obtained for PEG 4000–HPS (at pH 4.0; 1 M NaCl). An isoelectric point (pI) of 7.8 was confirmed for cutinase by constructing a cross partition graphic from the results obtained in the experiments with different salts.  相似文献

Aqueous two‐phase extraction (ATPE) has been showing significant potential in the biopharmaceutical industry, allowing the selective separation of high‐value proteins directly from unclarified cell culture supernatants. In this context, effective high‐throughput screening tools are critical to perform a rapid empirical optimization of operating conditions. In particular, microfluidic ATPE screening devices, coupled with fluorescence microscopy to continuously monitor the partition of fluorophore‐labeled proteins, have been recently demonstrated to provide short diffusion distances and rapid partition, using minimal reagent volumes. Nevertheless, the currently overlooked influence of the labeling procedure on partition must be carefully evaluated to validate the extrapolation of results to the unlabeled molecule. Here, three fluorophores with different global charge and reactivity selected to label immunoglobulin G (IgG) at degrees of labeling (DoL) ranging from 0.5 to 7.6. Labeling with BODIPY FL maleimide (DoL = 0.5), combined with tris(2‐carboxyethyl) phosphine (TCEP) to generate free thiol groups, is the most promising strategy to minimize the influence of the fluorophore on partition. In particular, the partition coefficient (Kp) measured in polyethylene glycol (PEG) 3350–phosphate systems with and without the addition of NaCl using microtubes (batch) or microfluidic devices (continuous) is comparable to those quantified for the native protein.  相似文献

The effect of two inorganic salts, ammonium sulphate and potassium dihydrogenphosphate, on the partitioning of pectinases produced by Polyporus squamosus in polyethylene glycol/crude dextran aqueous two-phase system is reported. Presence of both salts at different concentration did not affect partition of biomass, so fungal growth was occurring exclusively in the bottom phase. At 30 mmol (NH4)2SO4/l in two-phase medium, the partition coefficient of endo-pectinase was 3.9, and it was 80% improved in comparison to that obtained at twofold lower salt concentration. On the other hand, higher (NH4)2SO4 concentration increased total exo-pectinase activity produced, but did not affect substantially its partition parameters. Increasing phosphate concentration stimulated partition of both enzymes to the top phase: at 0.2 mol KH2PO4/l the partition coefficient for exo-pectinase was about 20% higher than at 0.1 mol/l, and one-sided partition of endo-pectinase was accomplished, and consequently maximal top phase yield.  相似文献
