The aim of this study was to determine sequence types of 34 S. haemolyticus strains isolated from a variety of infections between 2013 and 2016 in India by MLST. The MEGA5.2 software was used to align and compare the nucleotide sequences. The advanced cluster analysis was performed to define the clonal complexes. MLST analysis showed 24 new sequence types (ST) among S. haemolyticus isolates, irrespective of sources and place of isolation. The finding of this study allowed to set up an MLST database on the PubMLST.org website using BIGSdb software and made available at http://pubmlst.org/shaemolyticus/. The data of this study thus suggest that MLST can be used to study population structure and diversity among S. haemolyticus isolates.  相似文献

Multilocus sequence typing (MLST) based on six loci was used to analyze the relationship of 58 Candida tropicalis isolates from individual patients in a general hospital in Beijing, China. A total of 52 diploid sequence types (DSTs) were generated by the MLST, all of which were new to the central database. Unweighted Pair Group Method with Arithmetic Mean (UPGMA) dendrograms were constructed, which showed that the 58 isolates were distributed robustly and 6 main groups were clustered regardless of the specimen source and medical department. The minimum spanning tree (MST) of the 58 isolates (52 DSTs) and all 401 isolates (268 DSTs) in the C. tropicalis central database (http://pubmlst.org/ctropicalis/) indicated that the isolates in this study clustered in three relative pure clonal complexes, and 2 clustered with isolates from Taiwan, Belgium, Brazil, and the US. This study presents the first MLST analysis of C. tropicalis isolates from Mainland China, which may be useful for further studies on the similarity, genetic relationship, and molecular epidemiology of C. tropicalis strains worldwide.  相似文献

Vibrio parahaemolyticus is an important human pathogen whose transmission is associated with the consumption of contaminated seafood. There is a growing public health concern due to the emergence of a pandemic strain causing severe outbreaks worldwide. Many questions remain unanswered regarding the evolution and population structure of V. parahaemolyticus. In this work, we describe a multilocus sequence typing (MLST) scheme for V. parahaemolyticus based on the internal fragment sequences of seven housekeeping genes. This MLST scheme was applied to 100 V. parahaemolyticus strains isolated from geographically diverse clinical (n = 37) and environmental (n = 63) sources. The sequences obtained from this work were deposited and are available in a public database (http://pubmlst.org/vparahaemolyticus). Sixty-two unique sequence types were identified, and most (50) were represented by a single isolate, suggesting a high level of genetic diversity. Three major clonal complexes were identified by eBURST analysis. Separate clonal complexes were observed for V. parahaemolyticus isolates originating from the Pacific and Gulf coasts of the United States, while a third clonal complex consisted of strains belonging to the pandemic clonal complex with worldwide distribution. The data reported in this study indicate that V. parahaemolyticus is genetically diverse with a semiclonal population structure and an epidemic structure similar to that of Vibrio cholerae. Genetic diversity in V. parahaemolyticus appears to be driven primarily by frequent recombination rather than mutation, with recombination ratios estimated at 2.5:1 and 8.8:1 by allele and site, respectively. Application of this MLST scheme to more V. parahaemolyticus strains and by different laboratories will facilitate production of a global picture of the epidemiology and evolution of this pathogen.  相似文献

Capsule: There is low genetic diversity in the Macqueen’s Bustard Chlamydotis macqueenii in Iran.

Aims: To investigate the genetic diversity and population structure of Macqueen’s Bustard in Iran, using two mitochondrial DNA loci.

Methods: Molecular diversity of the mitochondrial cytochrome oxidase c subunit I (COI) gene and part of the mitochondrial control region D-loop (in total 1183 base pairs) were analysed from 26 individual Macqueen’s Bustards from three regions of Iran.

Results: There was little variation in nucleotides and haplotypes in the populations for genes of both CR and COI. The population had free breeding and gene flow between the three study regions in Iran: Petregan, Ferdows and Yazd.

Conclusion: The use of molecular and genetic studies is essential to strengthen the protection of genetic diversity of the Macqueen’s Bustard.  相似文献

Background: Taxonomic analysis provides a basic understanding for taxon identification and contributes to preliminary information for several branches of applied biology, while studies on reproductive strategies and plant fitness are essential to interpret population status and dynamics.

Aims: We tested the reliability of diagnostic characters for identification and to characterise sexual resource allocation, the breeding system and seed predation among subspecies of Gentiana lutea.

Methods: We analysed morphological characters in 70 herbarium specimens. In five natural populations we counted pollen and ovule numbers, assessed reproductive output after pollination treatments and evaluated pre-dispersal predation.

Results: Taxonomic traits previously indicated as diagnostic were not sufficient to discriminate among subspecies. The pollen number and pollen:ovule (P:O) ratio varied strongly among subspecies; self-pollinated flowers produced a significantly lower number of seeds than open-pollinated flowers. Retention of empty fruits and high levels of pre-dispersal seed predation were observed in every case.

Conclusions: The variation of P:O ratios among subspecies suggests different efficiency in pollen transfer. The species is self-compatible, nevertheless all subspecies require pollen vectors to enhance cross pollination and viable seed production. Fruit retention may have evolved as a strategy to reduce predation, ensuring higher plant fitness.  相似文献

Background: Medemia argun is a rare wild palm tree species. Its global existence is assumed to include the main population of about 1000 trees in the Nubian Desert of Sudan and some scattered individuals in southern Egypt. The species had previously been assumed to be extinct, but then reported to be extant about 20 years ago.

Aims: To assess genetic variation and explore population genetic structure of M. argun, through development and analysis of microsatellite markers.

Methods: The genome sequence mining approach was applied in order to identify microsatellites in the chloroplast genome of Bismarckia nobilis, a species closely related of M. argun. A set of 49 markers were designed, and their characteristics are now provided. Seven chloroplast DNA markers were developed for use in the genetic characterisation of this threatened species.

Results: Five markers were found polymorphic in M. argun, which enabled the assessment of the genetic diversity of the species. Significant genetic differentiation was observed among generations and collection sites, accompanied by low genetic variation. The seven markers developed were polymorphic among the wild relatives Hyphaene thebaica and Borassus aethiopum.

Conclusions: This is the first study to report molecular markers for M. argun. Our results suggest that the genetic consequences of population fragmentation in M. argun are beginning to be evident.  相似文献

Capsule The analyses support the grouping of the three Acanthis species, although a large split is observed between the A. hornemanni subspecies.

Aims To investigate the morphological variation in A. f. islandica among different periods of the year and its morphological differentiation from the other subspecies A. f. flammea and A. f. rostrata, and also from the redpoll species, A. cabaret and the two subspecies of A. hornemanni, exilipes and hornemanni.

Methods The subspecies status of the Icelandic population was evaluated with Amadon's rule, by comparing its variation of traits to the distribution of the traits in different species/subspecies of the group.

Results A. f. islandica is characterized by intermediate wing, bill and tail lengths. Based on the 75% rule, wing length and bill depth can be used to discriminate A. f. islandica from both extreme morphs of redpolls (currently classified as different species); A. hornemanni and A. cabaret, and tail and wing length can distinguish A. f. islandica from its conspecifics A. f. flammea. The overall morphological divergence within the redpoll complex is not supported by association to the studied nuclear markers.

Conclusion The taxonomic status of the three redpoll species is supported by Amadon's rule, however the subspecies status of the Icelandic Redpoll remains unclear.  相似文献

16S rRNA gene-based metagenomic approach was used to assess the biodiversity of bacterial communities in the sediments of selected glacial lakes in the Western Balkans and to assess the impact of human population on these microbial communities. Sediment samples were collected from three glacial lakes, viz., Plav Lake (in a zone of the highest impact of human population), Black Lake (a zone of medium impact of human population), and Donje Bare Lake (a remote lake with minimal impact of human population).

Canonical correlation analysis analysis indicated correlation between the distance of the lake from urbanized population and bacterial diversity in Donje Bare Lake sediment. Bacterial diversity of Black Lake sediment was correlated with high content of phosphorous and pH value. Chemical compounds exhibiting the most prominent correlation with bacterial diversity of Plav Lake were NH4-N, K2O, CaCo3, and total nitrogen . Additionally, CCA analysis indicated that population density was correlated with biodiversity of bacterial communities in Plav Lake sediment, which is the most exposed to human population. Multivariate regression revealed the highest correlation between the presence of Proteobacteria classes and population density and levels of NH4-N.

The influence of human population was observed to be important for shaping the sediment communities in addition to biological and chemical factors.  相似文献

Background: Genetic divergence is one of the key processes in speciation. In the Begoniaceae, genetic divergence caused by limited gene flow may explain its high species diversity and endemicity. This hypothesis has been supported by past genetic work but there is a lack of empirical studies on the causes of limited gene flow.

Aim: To identify the causes of limited gene flow in Begonia.

Methods: We examined the genetic structure among the populations of Begonia maxwelliana at the macro- and micro-spatial scales using microsatellites, measured seed dispersal range and observed flowering phenology.

Results: Population differentiation and structuring were detected at both the macro- and micro-scales. Dispersal range was short, and all populations showed similar reproductive behaviour.

Conclusions: The strong population differentiation and structuring among the populations studied imply that they are evolutionarily significant units and possible candidates for speciation. Geographical barriers and limited seed dispersal restrict gene flow in the populations, and these factors may be responsible for the rapid speciation and large diversity in the family.  相似文献

Background: Plant hybrid zones often display a large diversity in floral traits due to segregation and recombination occurring in the second and later hybrid generations. Such diversity can have important effects on pollinator behaviour.

Aims: We hypothesised that the number of floral types and their relative densities may influence pollinator preferences and level of flower constancy.

Methods: To test the influence of floral diversity on the number of visits to inflorescences of the most common type and on the level of flower constancy, we monitored bumblebees’ behaviour in experimental arrays of artificial inflorescences with a common (‘parental’) floral type mixed with either one or three uncommon (‘hybrid’) floral types.

Results: We found that pollinators preferentially visited the most common flower colour and showed slightly greater constancy when the number of uncommon floral types was increased.

Conclusions: We conclude that diversity in flower colour could promote moderate pollinator constancy in some types of hybrid zones. Segregation of floral phenotypes due to hybridisation may result in small levels of pollinator-mediated assortative mating and contribute, to a small extent, and most probably in combination with other factors, to the persistence of some hybrid zones.  相似文献

Background

The ideal malaria parasite populations for initial mapping of genomic regions contributing to phenotypes such as drug resistance and virulence, through genome-wide association studies, are those with high genetic diversity, allowing for numerous informative markers, and rare meiotic recombination, allowing for strong linkage disequilibrium (LD) between markers and phenotype-determining loci. However, levels of genetic diversity and LD in field populations of the major human malaria parasite P. vivax remain little characterized.

Results

We examined single-nucleotide polymorphisms (SNPs) and LD patterns across a 100-kb chromosome segment of P. vivax in 238 field isolates from areas of low to moderate malaria endemicity in South America and Asia, where LD tends to be more extensive than in holoendemic populations, and in two monkey-adapted strains (Salvador-I, from El Salvador, and Belem, from Brazil). We found varying levels of SNP diversity and LD across populations, with the highest diversity and strongest LD in the area of lowest malaria transmission. We found several clusters of contiguous markers with rare meiotic recombination and characterized a relatively conserved haplotype structure among populations, suggesting the existence of recombination hotspots in the genome region analyzed. Both silent and nonsynonymous SNPs revealed substantial between-population differentiation, which accounted for ~40% of the overall genetic diversity observed. Although parasites clustered according to their continental origin, we found evidence for substructure within the Brazilian population of P. vivax. We also explored between-population differentiation patterns revealed by loci putatively affected by natural selection and found marked geographic variation in frequencies of nucleotide substitutions at the pvmdr-1 locus, putatively associated with drug resistance.

Conclusion

These findings support the feasibility of genome-wide association studies in carefully selected populations of P. vivax, using relatively low densities of markers, but underscore the risk of false positives caused by population structure at both local and regional levels.See commentary: http://www.biomedcentral.com/1741-7007/8/90

Background: Forked spleenwort, Asplenium septentrionale, is a mainly petrophilous fern species in European mountains and rare on acidic siliceous rocks in lowland areas of the continent, where habitats are fragmented and populations isolated. In Estonia, the single extant population is very small, occupies a restricted area and is threatened by human disturbances. An introduction project of the species was prepared to form new populations in new protected sites using ex-situ propagated young sporophytes as transplantation material.

Aims: To obtain data on the species recruitment population biology and provide context information for selecting donor plant material.

Methods: We sampled three regional/local donor populations. First, we carried out a laboratory breeding experiment to evaluate the populations’ ability for intra-gametophytic selfing. Second, to estimate differences in fitness of offspring among the populations, we grew young sporophyte plants in a pot experiment under controlled conditions in a common garden.

Results: The Estonian population showed very high capacity (90%) for intra-gametophytic selfing, as well as high rate of sporophytic mortality (83%), but the rates are comparable to one of the reference populations in Finland. However, plants of Estonian population were smaller.

Conclusions: The Estonian population may represent a unique pre-adapted or locally adapted genotype; therefore, it needs more efficient protection in its present location. Planting material for introduction should be collected from the local population, as the best locally adapted. Only in the risk of severe environmental change and of extinction, several neighbouring populations could be pooled to maximise genetic diversity.  相似文献

Capsule: The sex of Black-necked Grebes Podiceps nigricollis in Spain can be determined successfully using a locally derived discriminant function analysis (DFA) but a function derived from a North American population was not successful.

Aims: To determine the extent of sexual size dimorphism in the Black-necked Grebe and develop discriminant functions based on morphometric data. We also assessed the accuracy of visual sexing by fieldworkers with different levels of experience and compared the discriminant function for European birds with one for North American birds, in order to determine the geographical specificity of the function.

Methods: We used a data set of 370 Black-necked Grebes from a European population throughout the non-breeding seasons of 2008–11 in the Odiel saltmarshes (Spain), as well as published data from North America, to compare the accuracy of DFAs developed for European and North American populations when applied to the same population.

Results: Males were significantly larger than females for all body measurements. The DFA with the highest success rate included one single linear dimension (head-bill length), showing an efficiency of 88.5% in the same sample used to build the function and up to 91.5% in independent samples of birds. The more experienced ringer showed higher accuracy in visual sexing than the less experienced one (84 vs. 70%), although self-consistency in sex assignment of a given individual was similar. The function developed for European birds performed poorly for American birds (79.1% sexed correctly) and vice versa (18.4% sexed correctly).

Conclusion: Morphological and sex ratio differences between European and American subspecies both contribute to the discrepancy in the success rate. This illustrates the need for caution when applying discriminant functions developed in one bird population to individuals elsewhere.  相似文献

Background

Following the association of Cronobacter spp. to several publicized fatal outbreaks in neonatal intensive care units of meningitis and necrotising enterocolitis, the World Health Organization (WHO) in 2004 requested the establishment of a molecular typing scheme to enable the international control of the organism. This paper presents the application of Next Generation Sequencing (NGS) to Cronobacter which has led to the establishment of the Cronobacter PubMLST genome and sequence definition database (http://pubmlst.org/cronobacter/) containing over 1000 isolates with metadata along with the recognition of specific clonal lineages linked to neonatal meningitis and adult infections

Results

Whole genome sequencing and multilocus sequence typing (MLST) has supports the formal recognition of the genus Cronobacter composed of seven species to replace the former single species Enterobacter sakazakii. Applying the 7-loci MLST scheme to 1007 strains revealed 298 definable sequence types, yet only C. sakazakii clonal complex 4 (CC4) was principally associated with neonatal meningitis. This clonal lineage has been confirmed using ribosomal-MLST (51-loci) and whole genome-MLST (1865 loci) to analyse 107 whole genomes via the Cronobacter PubMLST database. This database has enabled the retrospective analysis of historic cases and outbreaks following re-identification of those strains.

Conclusions

The Cronobacter PubMLST database offers a central, open access, reliable sequence-based repository for researchers. It has the capacity to create new analysis schemes ‘on the fly’, and to integrate metadata (source, geographic distribution, clinical presentation). It is also expandable and adaptable to changes in taxonomy, and able to support the development of reliable detection methods of use to industry and regulatory authorities. Therefore it meets the WHO (2004) request for the establishment of a typing scheme for this emergent bacterial pathogen. Whole genome sequencing has additionally shown a range of potential virulence and environmental fitness traits which may account for the association of C. sakazakii CC4 pathogenicity, and propensity for neonatal CNS.

Background: Large areas of heathland landscapes in Galicia, north-west Spain, have traditionally been extensively grazed by free-ranging cattle and wild ponies. Recently, a large reduction in the number of these larger herbivores has been observed, with unknown consequences for the habitat.

Aims: To evaluate the effects of grazing and herbivore density on plant diversity, community composition and vegetation structure of the endemic wet heathlands dominated by Erica mackayana in Galicia.

Methods: Field sampling of vascular plants, generalised linear models (GLMs), non-metric multidimensional distance scaling (NMDS).

Results: Grazed sites had significantly higher total and rare species richness and diversity than ungrazed sites. Higher densities of cattle resulted in lower numbers of rare species, while wild pony density had no effect on rare species richness. In grazed sites, vegetation was lower with greater variation in height, resulting in greater heterogeneity of the habitat. Precipitation and summer temperatures were related to plant diversity, mainly beta diversity. Soil organic matter negatively correlated with rare species.

Discussion: Grazing, mostly by wild ponies, was demonstrated to be positively related to plant diversity and vegetation structure. Lack of grazing or high cattle densities resulted in a negative effect on total and rare species richness and diversity. Future climate change may negatively affect heathland plant diversity. Galician wild ponies represent a unique case of sustainable management of a wild species and an invaluable cultural heritage. Moreover, they have a significant role in maintaining the endemic E. mackayana heathlands, what would justify specific conservation actions for these large herbivores.  相似文献

Background: Diversity patterns of plant communities are related to the environment, including productivity and patchiness of habitat.

Aims: To determine differences in diversity patterns between serpentine and non-serpentine communities.

Methods: A two-year study was conducted in native eastern Mediterranean grasslands. For each year 40 0.25 m2 plots were sampled across four pairs of sites, each of which contained a serpentine and an adjacent non-serpentine plant community. Alpha and beta diversity (variation in species composition among plots within localities), species composition and biomass production were determined. Total soil elemental concentrations and pH were also measured.

Results: Serpentine habitats were shown to support a lower alpha diversity relative to non-serpentine habitatas on a per plot basis. Differences in alpha diversity between the two substrates were associated with variation in soil chemistry rather than above-ground biomass production. Serpentine habitats also exhibited lower beta diversity, which was unrelated to variation in biomass production. The two contrasting communities presented distinct species composition.

Conclusions: Differences in diversity patterns between serpentine and non-serpentine communities in the eastern Mediterranean are influenced by soil chemistry rather than biomass production.  相似文献

Genome sequencing is an increasingly common component of infectious disease outbreak investigations. However, the relationship between pathogen transmission and observed genetic data is complex, and dependent on several uncertain factors. As such, simulation of pathogen dynamics is an important tool for interpreting observed genomic data in an infectious disease outbreak setting, in order to test hypotheses and to explore the range of outcomes consistent with a given set of parameters. We introduce ‘seedy’, an R package for the simulation of evolutionary and epidemiological dynamics (http://cran.r-project.org/web/packages/seedy/). Our software implements stochastic models for the accumulation of mutations within hosts, as well as individual-level disease transmission. By allowing variables such as the transmission bottleneck size, within-host effective population size and population mixing rates to be specified by the user, our package offers a flexible framework to investigate evolutionary dynamics during disease outbreaks. Furthermore, our software provides theoretical pairwise genetic distance distributions to provide a likelihood of person-to-person transmission based on genomic observations, and using this framework, implements transmission route assessment for genomic data collected during an outbreak. Our open source software provides an accessible platform for users to explore pathogen evolution and outbreak dynamics via simulation, and offers tools to assess observed genomic data in this context.  相似文献

Background: Forests in forest-steppe ecotones are usually highly fragmented and much of the forested area is exposed to climate and land-use-related edge effects.

Aim: To test the hypothesis that the epiphytic lichen diversity at the forest edges was reduced compared with that in the forest interior, and to analyse lichen diversity in comparison with the more highly elevated and more continental Mongolian Altai.

Methods: Six plots each in the interior and the edge with a total of 240 Larix sibirica trees were studied in the Katon-Karagai National Park, East Kazakhstan.

Results: Species richness and evenness at the tree level were higher in the interior than at the edge. The epiphytic lichen diversity in the forest interior was similar in the Kazakh and Mongolian Altai, whereas that at the forest edge was lower in the Mongolian Altai.

Conclusions: Strong degradation of the forest edges in the Kazakh Altai is the probable cause of the reduced epiphytic lichen diversity compared with the interior. The similar species richness in the forest interiors of the Kazakh and Mongolian Altai suggests that the differences at the forest edge are probably, at least partly, due to different land-use regimes and not to differences in macroclimate.  相似文献

Background: Serpentine ecosystems support different, often unique, plant communities; however, we know little about the soil organisms that associate with these ecosystems. Mycorrhizas, mutualistic symbioses between fungi and roots, are critical to nutrient cycling and energy exchange below ground.

Aims: We address three hypotheses: H1, diversity of mycorrhizal fungi in serpentine soils mirrors above-ground plant diversity; H2, the morphology of mycorrhizas and fungi on serpentine soils differs from that on non-serpentine; and H3, mycorrhizal fungal communities of the same or closely related hosts differ between serpentine and non-serpentine soils.

Methods: This review focuses on whether plant diversity on serpentine soils correlates with the below ground diversity of mycorrhizal fungi.

Results: Studies show that plants and fungi formed abundant ectomycorrhizal and arbuscular mycorrhizal symbioses on and off serpentine soils. No serpentine-endemic fungi were identified. Molecular analyses indicate distinct serpentine isolates for Cenococcum geophilum and for Acaulospora, suggesting adaptation to serpentine soils. While fungal sporocarp assemblages on serpentine sites resembled those off serpentine, fruiting of hypogeous fungi was greatly reduced.

Conclusions: Ectomycorrhizal fungal communities did not differ between soil types; however, arbuscular mycorrhizal communities differed in some cases but not others. The additive response to multiple factors, described as the serpentine syndrome, may explain part of the response by fungi.  相似文献
