Eastern Mediterranean sediments are characterized by the periodic occurrence of conspicuous, organic matter-rich sapropel layers. Phylogenetic analysis of a large culture collection isolated from these sediments revealed that about one third of the isolates belonged to the genus Photobacterium. In the present study, 22 of these strains were examined with respect to their phylogenetic and metabolic diversity. The strains belonged to two distinct Photobacterium populations (Mediterranean cluster I and II). Strains of cluster I were isolated almost exclusively from organic-rich sapropel layers and were closely affiliated with P. aplysiae (based on their 16S rRNA gene sequences). They possessed almost identical Enterobacterial Repetitive Intergenic Consensus (ERIC) and substrate utilization patterns, even among strains from different sampling sites or from layers differing up to 100,000 years in age. Strains of cluster II originated from sapropels and from the surface and carbon-lean intermediate layers. They were related to Photobacterium frigidiphilum but differed significantly in their fingerprint patterns and substrate spectra, even when these strains were obtained from the same sampling site and layer. Temperature range for growth (4 to 33°C), salinity tolerance (5 to 100‰), pH requirements (5.5–9.3), and the composition of polar membrane lipids were similar for both clusters. All strains grew by fermentation (glucose, organic acids) and all but five by anaerobic respiration (nitrate, dimethyl sulfoxide, anthraquinone disulfonate, or humic acids). These results indicate that the genus Photobacterium forms subsurface populations well adapted to life in the deep biosphere.  相似文献

Amperometric glucose biosensors have been developed based on entrapment on platinum (Pt) electrode using cyclic voltammetry technique in glucose oxidase (GOD) and pyrrole containing p-toluenesulfonic acid (pTSA) or sodium p-toluenesulfonate (NapTS) as supporting electrolyte solutions. Both of electrolyte solutions were suitable media for the formation and deposition of polypyrrole-GOD (PPy-GOD) layers on Pt substrate. Pt/PPy-GOD electrodes brought about in different morphological properties as well as different electrochemical and biochemical response. The highest responses obtained in pTSA and NapTS electrolytes were observed at pH of 4.5 and 7.0 for Pt/PPy-GOD electrodes, respectively. While linearity was observed between 0.0–1.0 mM glucose substrate for both electrodes, I max value of Pt/PPy-GODNapTS electrode was approximately twice as high as that of Pt/PPy-GODpTSA electrode as 25.4 and 14.2 μA, respectively. Five commercial drinks were tested with enzyme electrodes and compared with results obtained spectropho-tometrically using glucose kit. Results revealed that Pt/PPy-GODNapTS electrode exhibited better biosensor response.  相似文献

Type IV secretion systems (T4SSs) are large macromolecular machines that translocate protein and DNA and are involved in the pathogenesis of multiple human diseases. Here, using electron cryotomography (ECT), we report the in situ structure of the Dot/Icm type IVB secretion system (T4BSS) utilized by the human pathogen Legionella pneumophila. This is the first structure of a type IVB secretion system, and also the first structure of any T4SS in situ. While the Dot/Icm system shares almost no sequence similarity with type IVA secretion systems (T4ASSs), its overall structure is seen here to be remarkably similar to previously reported T4ASS structures (those encoded by the R388 plasmid in Escherichia coli and the cag pathogenicity island in Helicobacter pylori). This structural similarity suggests shared aspects of mechanism. However, compared to the negative‐stain reconstruction of the purified T4ASS from the R388 plasmid, the L. pneumophila Dot/Icm system is approximately twice as long and wide and exhibits several additional large densities, reflecting type‐specific elaborations and potentially better structural preservation in situ.  相似文献

Seasonal patterns in primary productivity and algal biomass in subtropical Florida lakes along increasing gradients of both dissolved organic color and phytoplankton biomass are presented. Chlorophyll a concentrations and gross primary productivity generally reached maxima during the summer and were most depressed in winter months, regardless of color or trophic classification. Primary productivity was more strongly correlated with chlorophyll a, nutrient concentrations and water clarity in clearwater (< 75 Pt units) than in colored (> 75 Pt units) systems. Amplitudes in algal biomass were considerably smaller than temperate lakes. Variability in primary production in Florida lakes was intermediate to patterns in the temperate zone and tropics, but was more closely aligned to northern latitudes. Within the Florida peninsula, variability of primary productivity decreased from north to south and corresponded to latitudinal gradients in climatic regimes.  相似文献

The influence of tillage, gender, and microclimate on capture rates of pitfall traps for the beetles Poecilus scitulus LeConte, Poecilus lucublandus (Say), and Pterostichus melanarius Illiger (Coleoptera: Carabidae) were assessed in mark–release–recapture experiments in spring pea and spring wheat. Experiments were conducted during June, July, and August of 2003 in the Palouse region of northern Idaho, USA. Rates of capture in pitfall traps for the three carabid species were differentially affected by crop‐tillage systems. Capture rates for P. scitulus and P. lucublandus were higher in no‐till (NT) than in conventional tillage (CT) peas, whereas capture rates for P. scitulus and Pt. melanarius were higher in CT than in NT wheat. Ground‐level temperatures and relative humidity (r.h.) differed little among tillage systems. Nevertheless, capture rates were generally positively correlated with ground‐level temperature and negatively correlated with r.h., with correlations more often significant in NT than in CT systems. The response of the thermophilic Poecilus spp. to temperature provides a possible mechanistic explanation for capture rate patterns in legumes during June, but not in other months for peas or any month in wheat during the experiments. Movement impedance due to residue could explain lower capture rates of P. scitulus and Pt. melanarius in NT than in CT spring wheat. These results suggest that researchers using pitfall trapping for carabid populations should take into account potential capture biases their treatments can introduce.  相似文献

The Island of Hawai'i is a dynamic assemblage of five volcanoes with wet forest habitat currently existing in four distinct natural regions that vary in area, age and geographical isolation. In this complex landscape, alternative assumptions of the relative importance of specific habitat characteristics on evolutionary and ecological processes predict strikingly different general patterns of local diversity and regional similarity. In this study, we compare alternative a priori hypotheses against observed patterns within two distinct biological systems and scales: community composition of wet forest vascular plant species and mitochondrial and nuclear genes of Drosophila sproati, a wet‐forest‐restricted endemic. All observed patterns display strong and similar regional structuring, with the greatest local diversity found in Kohala and the windward side of Mauna Loa, the least in Ka'ū and Kona, and a distinctive pattern of regional similarity that probably reflects the historical development of this habitat on the island. These observations largely corroborate a biogeographical model that integrates multiple lines of evidence, including climatic reconstruction, over those relying on single measures, such as current habitat configuration or substrate age. This method of testing alternative hypotheses across biological systems and scales is an innovative approach for understanding complex landscapes and should prove valuable in diverse biogeographical systems.  相似文献

Candidatus Liberibacter asiaticus (Ca. L. asiaticus) is a Gram‐negative bacterium and the pathogen of Citrus Greening disease (Huanglongbing, HLB). As a parasitic bacterium, Ca. L. asiaticus harbors ABC transporters that play important roles in exchanging chemical compounds between Ca. L. asiaticus and its host. Here, we analyzed all the ABC transporter‐related proteins in Ca. L. asiaticus. We identified 14 ABC transporter systems and predicted their structures and substrate specificities. In‐depth sequence and structure analysis including multiple sequence alignment, phylogenetic tree reconstruction, and structure comparison further support their function predictions. Our study shows that this bacterium could use these ABC transporters to import metabolites (amino acids and phosphates) and enzyme cofactors (choline, thiamine, iron, manganese, and zinc), resist to organic solvent, heavy metal, and lipid‐like drugs, maintain the composition of the outer membrane (OM), and secrete virulence factors. Although the features of most ABC systems could be deduced from the abundant experimental data on their orthologs, we reported several novel observations within ABC system proteins. Moreover, we identified seven nontransport ABC systems that are likely involved in virulence gene expression regulation, transposon excision regulation, and DNA repair. Our analysis reveals several candidates for further studies to understand and control the disease, including the type I virulence factor secretion system and its substrate that are likely related to Ca. L. asiaticus pathogenicity and the ABC transporter systems responsible for bacterial OM biosynthesis that are good drug targets. Proteins 2012. © 2012 Wiley Periodicals, Inc.  相似文献

Abstract

In the present study, the equilibrium adsorption and the dynamics of surface diffusion in a model of ethane and n-butane on a Pt(111) surface were simulated with molecular dynamics. At low temperatures, we found that both admolecules adsorb in a specific binding site. Through analysis of the trajectories, several features of the dynamics were resolved. At low temperature, we observed that diffusion occurs through a nearest-neighbor hopping mechanism involving both lateral rotation and axial translation. At high temperatures, the admolecule makes multiple-site hops and nonlocalized long flights. The temperature dependence of the diffusion coefficients was analyzed and was found to exhibit good Arrhenius behavior. The apparent diffusion coefficients follow trends seen in related experimental studies. In the case of ethane, a comparison between the diffusion barrier measured in the molecular-dynamics simulations and the theoretical barrier predicted by transition-state theory indicates that the simulated barrier is larger than the theoretical value. This finding is consistent with conclusions in recent studies of metal-atom diffusion on metal surfaces, where it was found that systems with low corrugation exhibit a non-unique relationship between the dynamical diffusion barrier and the potential-energy-surface topology.  相似文献

The thoracic musculature of adult Sericoderus lateralis is described based on histological sectioning and 3D computer reconstruction. The thoracic musculature of Corylophidae is not strongly affected by miniaturization: S. lateralis has an almost complete set of muscles found in large Cucuiformia beetles. Cytochrome P450 (CYP) enzymes of the CYP101 and CYP111 families from Novosphingobium aromaticivorans are heme monooxygenases that catalyze the hydroxylation of a range of terpenoid compounds. CYP101D1 and CYP101D2 oxidized camphor to 5-exo-hydroxycamphor. CYP101B1 and CYP101C1 oxidized β-ionone to predominantly 3-R-hydroxy-β-ionone and 4-hydroxy-β-ionone, respectively. CYP111A2 oxidized linalool to 8-hydroxylinalool. Physiologically, these CYP enzymes could receive electrons from Arx, a [2Fe-2S] ferredoxin equivalent to putidaredoxin from the CYP101A1 system from Pseudomonas putida. A putative ferredoxin reductase (ArR) in the N. aromaticivorans genome, with high amino acid sequence homology to putidaredoxin reductase, has been over-produced in Escherichia coli and found to support substrate oxidation by these CYP enzymes via Arx with both high activity and coupling of product formation to NADH consumption. The ArR/Arx electron-transport chain has been co-expressed with the CYP enzymes in an E. coli host to provide in vivo whole-cell substrate oxidation systems that could produce up to 6.0 g L−1 of 5-exo-hydroxycamphor at rates of up to 64 μM (gram of cell dry weight)−1 min−1. These efficient biocatalytic systems have potential uses in preparative scale whole-cell biotransformations.  相似文献

Compression wood (CW) tracheids have different cell wall components than normal wood (NW) tracheids. However, temporal and spatial information on cell wall components in CW tracheids is poorly understood. We investigated the distribution of arabino-4-O-methylglucuronoxylans (AGXs) and O-acetyl-galactoglucomannans (GGMs) in differentiating CW tracheids. AGX labeling began to be detected in the corner of the S1 layer at the early S1 formation stage. Subsequently, the cell corner middle lamella (ccML) showed strong AGX labeling when intercellular spaces were not fully formed. AGX labeling was uniformly distributed in the S1 layer, but showed uneven distribution in the S2 layer. AGX labeling was mainly detected in the inner S2 layer after the beginning of the helical cavity formation. The outer S2 layer showed almost no labeling of low substituted AGXs. Only a very small amount of high substituted AGXs was distributed in the outer S2 layer. These patterns of AGX labeling in the S2 layer opposed the lignin and β-1-4-galactan distribution in CW tracheids. GGM labeling patterns were almost identical to AGX labeling in the early stages of CW tracheids, and GGM labeling was detected in the entire S2 layer from the early S2 formation stage of CW tracheids with some spatial differences in labeling density depending on developmental stage. Compared with NW tracheids, CW tracheids showed significantly different AGX distributions in the secondary cell wall but similar GGM labeling patterns. No significant differences were observed in labeling after delignification of CW tracheids.  相似文献

Bacteria are very important degraders of organic substances in aquatic environments. Despite their influential role in the carbon (and many other element) cycle(s), the specific genetic identity of active bacteria is mostly unknown, although contributing phylogenetic groups had been investigated. Moreover, the degree to which phenotypic potential (i.e., utilization of environmentally relevant carbon substrates) is related to the genomic identity of bacteria or bacterial groups is unclear. The present study compared the genomic fingerprints of 27 bacterial isolates from the humic River Warnow with their ability to utilize 14 environmentally relevant substrates. Acetate was the only substrate utilized by all bacterial strains. Only 60% of the strains respired glucose, but this substrate always stimulated the highest bacterial activity (respiration and growth). Two isolates, both closely related to the same Pseudomonas sp., also had very similar substrate utilization patterns. However, similar substrate utilization profiles commonly belonged to genetically different strains (e.g., the substrate profile of Janthinobacterium lividum OW6/RT-3 and Flavobacterium sp. OW3/15-5 differed by only three substrates). Substrate consumption was sometimes totally different for genetically related isolates. Thus, the genomic profiles of bacterial strains were not congruent with their different substrate utilization profiles. Additionally, changes in pre-incubation conditions strongly influenced substrate utilization. Therefore, it is problematic to infer substrate utilization and especially microbial dissolved organic matter transformation in aquatic systems from bacterial molecular taxonomy.  相似文献

High-resolution electron energy-loss spectroscopy has been used to study the π plasmon in monolayer graphene grown on Pt(111). A quadratic dispersion has been observed, in contrast to the linear dispersion reported for monolayer graphene grown on SiC(0001) and in agreement with recent experiments on graphene/Ni(111). Despite the weak interaction of the monolayer graphene with the Pt(111) surface, our results indicate that the screening by the underlying metal substrate strongly influences both the dispersion relation and the damping processes of the plasmon mode of π electrons.  相似文献

Non-equilibrium Molecular Dynamics simulation methods have been used to study the trapping of “impurities” in an A85B15 Lennard-Jones alloy where the B atoms are 10% bigger in diameter than A. The observation of surface melting in this system is used to calculate an equilibrium interfacial segregation coefficient. Simulations of rapid melting and resolidification were performed for the (100) and (111) orientations at two different substrate temperatures (0.65 Tm and 0.97 Tm ) for each orientation. Solute impurity atoms are shown to have been trapped in the solid at greater concentrations than are obtained under equilibrium conditions. An apparent non-equilibrium segregation coefficient is calculated from these results. We observe that segregation of impurities occurs when the interface velocity is below the calculated diffusive speed of impurities away from the interface. Above this velocity impurities are unable to segregate into the liquid and are trapped in the rapidly-growing solid. Partitionless solidification is observed when the regrowth velocity greatly exceeds the diffusive velocity. This result is in agreement with the theoretical predictions of Aziz. The orientation of the crystal is found to have an important effect on the regrowth velocity. As expected, growth on the (111) face is less than half that on the (100) for identical substrate temperatures, but this does not enhance segregation over trapping due to the quite different solidification mechanism involved. Growth at the (111) face is found to proceed by the nucleation of a (111) surface ledge and its subsequent rapid passage. The (111) face is also found to involve a greater undercooling than (100) in agreement with the prediction of White et al.  相似文献

To elucidate tree breakage conditions with different breaking mechanisms, i.e., moment by drag force, local scour, and degradation of the substrate around trees, field surveys were conducted after a flood event (September 2007 flood due to Typhoon 9) in the Tamagawa River, Japan. Trees in a river have two main breaking mechanisms during a flood event, moment by fluid force and erosion of the substrate. Moment by fluid force causes two breaking phenomena, trunk damage (bending, breakage) and overturning. Trunk bending or breakage can be expressed as a function of d c , where d is the trunk diameter at breast height and the power c equals 3 for trunk bending or breakage, and approximately 2 for overturning. Smaller diameter trees experienced trunk breakage, but larger trees were overturned. The range for these two breaking patterns changes with the substrate condition. If severe scouring has occurred, the threshold for overturning moment can be quite small. Tree overturning occurred mostly on the bank side of the gravel bar; however, some trees, especially Robinia pseudo acacia and Morus bombycis, were overturned if the substrate was a thin deposited soil or silt layer on gravel. The roots were anchored in the small-particle deposited layer in that case. As for the erosion of the substrate, the tree-breaking patterns can be classified into three types depending on the relationship between the nondimensionalized bed shear stress of d 50 and d 84, the representative grain diameters at which 50 and 84% of the volume of the material, respectively, is finer. The nondimensionalized shear stress of d 84 is an important parameter for discussing the rehabilitation of the gravel bed bar. The boundary region for tree overturning can be changed by the effects of plant cover and debris attachment.  相似文献

为探讨福建省三明市马尾松人工林淋溶液中水溶性有机物(DOM)的溶解特征和光谱学特征,以马尾松(Pinus massoniana)和芒萁(Dicranopteris dichotoma)鲜叶、未分解层(L层)和半分解层(F层)凋落物为研究对象进行室内淋溶,对淋溶液中的水溶性有机碳(DOC)、水溶性有机氮(DON)与水溶性有机磷(DOP)含量和紫外光谱(SUVA)、荧光光谱指标和红外光谱(FTIR)等特征进行研究。结果表明,在24 h内,随着淋溶时间的延长,DOM含量呈现有波动的上升趋势;芒萁除鲜叶的DOC含量显著高于马尾松外(P0.01),其余DOM含量均小于马尾松。两植物F层DOM的SUVA值和腐殖化指标(HIX)都显著高于鲜叶和L层(P0.05),表明F层的芳香性化合物含量和腐殖化程度越来越高。DOM的同步荧光峰值显示淋溶液中含有类蛋白和类富里酸荧光团。两植物的红外光谱显示有5个相似的吸收谱带,强度最大的吸收来自于H键键合的-OH的伸缩振动,同一植物3种样品之间红外吸收的差异证明从鲜叶-L层-F层凋落物的共轭体系逐渐增大,结构更复杂。因此,随分解进程两植被DOM的化学结构越来越复杂;马尾松较芒萁含有更多的DON和DOP,这一方面为微生物提供了更多的养分,另一方面又增加了底物分解的难度。  相似文献

This study contributes to the investigation related to guest–host interactions between the chemotherapeutic agent cisplatin and a functionalised silica matrix in order to improve and find new materials such as drug carriers. The adsorption of cisplatin and its complexes, cis-[PtCl(NH3)2]+ and cis-[Pt(NH3)2]2+, on a SH-functionalised SiO2(111) surface has been studied by the atom superposition and electron delocalisation method. The adiabatic energy curves for the adsorption of the drug and its products on the delivery system were considered. The electronic structure and bonding analysis were also performed. The molecule and their complex are adsorbed on the functionalised surface resulting in a major absorption of the cis-[Pt(NH3)2]2+ complex. The molecule–surface interactions are formed via –SH group. The molecule/complexes SH electron-donating effect plays an important role in the catalytic reaction. The more important drug–carrier interactions occur through the Cl–H bond for the adsorption of cis-[PtCl2(NH3)2] and cis-[PtCl(NH3)2]+, and through the Pt–S and Pt–H interactions for cis-[Pt(NH3)2]2+ adsorption. When the new interactions are formed, the functionalised carrier maintains their matrix properties while the molecule is the most affected after adsorption. The Pt atomic orbitals present the most important changes during adsorption.  相似文献

Aim Palynology has revealed that during the Lateglacial Allerød period, Pinus and Betula dominated the forests of north‐east Germany. Because of implicit restrictions, however, palynology fails to reconstruct in detail the distributional patterns and whether monospecific or mixed forests prevailed. Here we test the hypothesis that the distributional patterns of Pinus and Betula were largely determined by substrate. Location Fifteen sites in north‐east Germany. Methods As pollen data reflect the abundance of taxa around a sample site, our hypothesis implies that the abundance of e.g. Pinus pollen should reflect the abundance of substrate types that are favoured by Pinus. (In order to differentiate clearly between taxa and pollen types, the latter are displayed in small capitals. ) We analysed the percentage of Pinus and Betula pollen from an interval in the Allerød, and their relationship to the present‐day proportion of the two dominant substrate types (sand and boulder clay). The substrate proportion was determined in rings from 1 to 50 km around all sites, using four distance‐weighting functions. Results Pollen percentages of Pinus are linearly related to the proportion of sand, and Betula percentages to the proportion of boulder clay. The highest coefficients of determination (r2 = 0.89 and 0.91, respectively) were observed for radii of c. 30 km, with distance weighting by 1 and 1/d. Main conclusions The present‐day distributional pattern of substrate types strongly indicates the distributional pattern of Pinus and Betula in north‐east Germany in the Allerød. Assuming that the pattern of substrates remained broadly constant, Pinus dominated on sand and Betula on boulder clay. Our new method thus enables us to refine significantly the reconstruction of habitat characteristics and distributional patterns of taxa in the Lateglacial and Holocene, independent of their present‐day ecological amplitudes. The good performance of the distance‐weighting functions 1 and 1/d indicates that the pollen source area of a site has rather discrete boundaries determined by convective air movements during daytime. Within these boundaries, pollen is evenly distributed over various distances. This implies that light pollen types are transported further than predicted by Sutton’s equation on particle dispersal.  相似文献

The potential of Ralstonia eutropha as a biocatalyst for desulfurization of dibenzothiophene (DBT) was studied in growing and resting cell conditions. The results of both conditions showed that sulfur was removed from DBT which accompanied by the formation of 2-hydroxybiphenyl (2-HBP). In growing cell experiments, glucose was used as an energy supplying substrate in initial concentrations of 55 mM (energy-limited) and 111 mM (energy-sufficient). The growing cell behaviors were quantitatively described using the logistic equation and maintenance concept. The results indicated that 2-HBP production was higher for the energy-sufficient cultures, while the values of the specific growth rate and the maintenance coefficient for these media were lower than those of the energy-limited cultures. Additionally, the kinetic studies showed that the half-saturation constant for the energy-limited cultures was 2 times higher than the energy-sufficient ones where the inhibition constant (0.08 mM) and the maximum specific DBT desulfurization rate (0.002 mmol gcell −1 h−1) were almost constant. By defining desulfurizing capacity (D DBT) including both the biomass concentration and time to reach a particular percentage of DBT conversion, the best condition for desulfurizing cell was determined at 23% gcell L−1 h−1 which corresponded with the resting cells that were harvested at the mid-exponential growth phase.

Extracts from Fusarium oxysporum (F.o.) and F. oxysporum var. redolens (F.o.r.) isolates were compared by means of electrophoresis and crossed immunoelectrophoresis. The polymorphism of five isozyme systems allowed a distinction between F.o. and F.o.r. isolates. The isozyme patterns of three other isozyme systems did not allow this distinction between F.o. and F.o.r. to be made. Both fungi appeared almost identical serologically. Relative amounts of their corresponding proteins differed but the qualitative patterns of the proteins were nearly the same with the anti-F.o.r. serum, only one specific antigen was detected in the extracts from F.o.r., isolates. Although the results obtained indicate a strong similarity between F.o. and F.o.r., they are not sufficient for an unequivocal statement that the fungi belong to the same species.  相似文献
