In order to investigate the influence of Pleistocene climate oscillations and paleogeographic events on the evolutionary history of xerophytic plants in arid Northwest China, the phylogeography of a well adapted desert shrub, Calligonum calliphysa (Calligonum, Polygonaceae), was studied. A total of 11 natural populations and 90 individuals were sampled. Two cpDNA intergenic spacer regions (rpl32-trnL and ycf6-psbM) were sequenced and 13 haplotypes were identified. Significant genetic differentiation was found among populations and groups, suggesting that short distance seed transfer and geographic isolation have restricted gene flow. Based on SAMOVA analysis, the 11 populations were divided into 3 clades with no haplotypes were shared between these. The time of divergence within C. calliphysa was estimated at between 2.36 and 0.18 Ma, during the early to middle Pleistocene, and for Clade 3, in the range of 0.88–0.29 Ma. The largest number of populations (7) and haplotypes (9) were found in Clade 3. We found fragmentation of genetic variation, with most unique haplotypes among populations located at the edges of the Gurbantunggut Desert, which may have occurred because vegetation there was sensitive to habitat variation caused by climate change, and we detected that a demographic expansion event followed the expansion of this desert.  相似文献

A thorough understanding of the levels and partitioning of genetic variation across populations and geographical regions of endangered species is a prerequisite to ensure effective conservation and/or restoration activities. Here, we examined chloroplast DNA (cpDNA) trnH-psbA intergenic spacer sequences variation within Notopterygium forbesii, an endangered and endemic perennial herb in China. Sequence data obtained from 141 individuals in 14 populations revealed twenty-two haplotypes. A high level of haplotype diversity (Hd = 0.81) and low level of nucleotide diversity (Pi = 0.0047) were detected. Low genetic differentiation among populations and also among regions was consistently indicated by both hierarchical analyses of molecular variance (AMOVA) and the structure of a neighbor-joining tree. Low level of population differentiation between populations or between regions in cpDNA sequences may be due to effects of the abundance of ancestral haplotype sharing and the high number of private haplotypes fixed for each population. Based on our results, we proposed some conservation strategies.  相似文献

The geographical distribution of chloroplast DNA (cpDNA) haplotypes and nuclear ribosomal internal transcribed spacer (nrITS) genotypes of Japanese Corylopsis (Hamamelidaceae), which consists of four species, was investigated. Two hundred and five individuals belonging to four species from 30 populations, covering the entire geographical range, were studied. Based on approximately 1108 bp of the three non-coding regions of cpDNA, nine haplotypes were detected, and each was distinguished from adjacent haplotypes by one substitution. Based on approximately 507-bp nrITS sequences, 47 genotypes were detected, for which three clades were identified in the phylogenetic analysis. There was inconsistency between the cpDNA haplotypes, nrITS genotypes, and classification of Corylopsis taxa, possibly because of incomplete lineage sorting or introgressive hybridization. The distribution of the haplotypes was highly structured geographically, and N ST (0.893) was significantly greater than G ST (0.819), implying that the current distribution of Corylopsis species was structured phylogeographically during Quaternary climatic oscillations. The haplotype composition and results of analysis of molecular variance showed that the populations in Hokuriku were highly divergent, suggesting that they are long-term persistent populations arising from refugia during the Quaternary climatic oscillations. Refugial populations in Chugoku and Shikoku may have lost genetic diversity because of a bottleneck resulting from a small population size, followed by post-glacial range expansion. The genetic structure and phylogeographical history of the alpine shrubs Sibiraea angustata (Rosaceae) and Sibiraea laevigata from the Qinghai–Tibetan Plateau (QTP) were investigated to identify alpine plant responses to changes in the QTP and glaciations. Fifty-five populations were analyzed using four chloroplast DNA (cpDNA) regions and (nuclear ribosomal internal transcribed spacer) nrITS sequence data. In all, 21 cpDNA haplotypes and 13 nrITS sequence types were detected. Analyses of the genetic diversity and phylogenetic relationships detected two rarely reported glacial refugia. One was the Yushu–Nangqian area, and the other consisted of the area from the Songpan Plateau to the southeastern margin of the QTP. Sibiraea species populations experienced divergent evolution and founder effects when they recolonized the QTP platform and adjacent high-altitude regions following glaciations. The divergence times of the main lineages and haplotypes were in the range of 1.60–2.58 Ma. The population size of Sibiraea species in the QTP decreased approximately 23-fold during the last 0.12 Ma, indicating that Sibiraea species were significantly affected by environmental changes in the QTP. Therefore, the rapid uplift of the QTP and subsequent glaciations likely played an important role in driving genetic divergence and population size changes of Sibiraea species in the QTP.  相似文献

The dynamic changes in land configuration during the Quaternary that were accompanied by climatic oscillations have significantly influenced the current distribution and genetic structure of warm-temperate forests in East Asia. Although recent surveys have been conducted, the historical migration of forest species via land bridges and, especially, the origins of Korean populations remains conjectural. Here, we reveal the genetic structure of Lespedeza buergeri, a warm-temperate shrub that is disjunctively distributed around the East China Sea (ECS) at China, Korea, and Japan. Two non-coding regions (rpl32-trnL, psbA-trnH) of chloroplast DNA (cpDNA) and the internal transcribed spacer of nuclear ribosomal DNA (nrITS) were analyzed for 188 individuals from 16 populations, which covered almost all of its distribution. The nrITS data demonstrated a genetic structure that followed geographic boundaries. This examination utilized AMOVA, comparisons of genetic differentiation based on haplotype frequency/genetic mutations among haplotypes, and Mantel tests. However, the cpDNA data showed contrasting genetic pattern, implying that this difference was due to a slower mutation rate in cpDNA than in nrITS. These results indicated frequent migration by this species via an ECS land bridge during the early Pleistocene that then tapered gradually toward the late Pleistocene. A genetic isolation between western and eastern Japan coincided with broad consensus that was suggested by the presence of other warm-temperate plants in that country. For Korean populations, high genetic diversity indicated the existence of refugia during the Last Glacial Maximum on the Korean Peninsula. However, their closeness with western Japanese populations at the level of haplotype clade implied that gene flow from western Japanese refugia was possible until post-glacial processing occurred through the Korea/Tsushima Strait land bridge.  相似文献

Rosa praelucens is a critically endangered decaploid alpine rose with an extremely narrow geographic distribution in Northwestern Yunnan, China. We sampled almost all the extant individuals (527 individuals in 31 natural locations and 56 individuals preserved in three local living collections) to assess the genetic variation and to probe the genetic connectivity among the individuals and populations based on three cpDNA intergenic spacers and six fluorescent amplified fragment length polymorphism (AFLP) markers. The morphological traits from seven populations were also measured. R. praelucens exhibited high levels of morphological variation, genetic diversity, and differentiation. The extant individuals were clustered into eight groups in neighbor-net networks, and subsequent Bayesian analysis assigned them into three larger gene pools, both in accordance with their morphological traits, especially flower color. The living collections embraced two private cpDNA haplotypes and included three out of the species’ total eight AFLP genotypes. Rhizome clonal growth, decaploid, and mixed breeding system may largely contribute to high genetic diversity and differentiation in R. praelucens. We concluded that the endangered status of R. praelucens may mainly be due to habitat fragmentation and loss and inherent reproductive difficulties, rather than low genetic diversity. The populations contributing higher cpDNA genetic diversity, representing more AFLP genotypes, and encompassing private cpDNA haplotypes should be given conservation priority by creating plant-micro reserves. The living collections should also be targeted for further ex situ conservation, population recovery, and reintroduction of R. praelucens plants.  相似文献

In order to investigate the genetic diversity and influence of climate oscillations on evolutionary processes of organisms in northwest China, we selected Hexinia polydichotoma, a species endemic to China, and examined the geographic pattern of genetic variation in its entire cover range, Tarim Basin and adjacent areas. In the study, 22 chloroplast (cp) haplotypes were identified based on two cpDNA sequences (trnH–psbA and ycf6–psbM), and five ITS sequence variations were found. Shown in the cp haplotype network, the two common cp haplotypes mainly distributed along the northern and southern rims of the basin respectively and intersected in the center of the basin, whereas in the ITS network, ITS genotype 1 was widespread across the whole distribution area, and rare genotypes were concentrated in the western rim of the basin. Genetic variation primarily occurred among populations and SAMOVA groups. Fragmented desert habitat may have caused gene flow barrier among populations or groups far from each other, leading to significant genetic differentiation at these levels. It appears that expansion and contraction cycles of river systems and oases during the middle Pleistocene was the source of the observed fragmentation. Geographic range expansion in H. polydichotoma was supported by the significant value for Tajima's D, Fu's FS, and by a unimodal mismatch distribution. It was possible that the enlargement of the Taklimakan Desert during the middle Pleistocene may have provided appropriate conditions for the range dispersal. We identified western rim of the basin as the center of genetic diversity of H. polydichotoma based on the present dataset.  相似文献

Background

The fixed genetic differences between ecologically divergent species were found to change greatly depending on the markers examined. With such species it is difficult to differentiate between shared ancestral polymorphisms and past introgressions between the diverging species. In order to disentangle these possibilities and provide a further case for DNA barcoding of plants, we examine genetic differentiation between two ecologically divergent poplar species, Populus euphratica Oliver and P. pruinosa Schrenk using three different types of genetic marker.

Methodology/Principal Findings

We genotyped 290 individuals from 29 allopatric and sympatric populations, using chloroplast (cp) DNA, nuclear (nr) ITS sequences and eight simple sequence repeat (SSR) loci. Three major cpDNA haplotypes were widely shared between the two species and between-species cpDNA differentiation (FCT) was very low, even lower than among single species populations. The average SSR FCT values were higher. Bayesian clustering analysis of all loci allowed a clear delineation of the two species. Gene flow, determined by examining all SSR loci, was obvious but only slightly asymmetrical. However, the two species were almost fixed for two different nrITS genotypes that had the highest FCT, although a few introgressed individuals were detected both in allopatric and sympatric populations.

Conclusions

The two species shared numerous ancestral polymorphisms at cpDNA and a few SSR loci. Both ITS and a combination of nuclear SSR data could be used to differentiate between the two species. Introgressions and gene flow were obvious between the two species either during or after their divergence. Our findings underscore the complex genetic differentiations between ecologically diverged species and highlight the importance of nuclear DNA (especially ITS) differentiation for delimiting closely related plant species.  相似文献

Montane cloud forests (MCFs), with their isolated nature, offer excellent opportunities to study the long-term effects of habitat fragmentation and the impacts of climate change. Quercus arbutifolia is a rare oak in MCFs of southern China and Vietnam. Its isolated populations, small population size and unique ecological niche make this species vulnerable to climate change and habitat loss. In this study, we used chloroplast (cpDNA) and nuclear (ITS) DNA sequences to investigate genetic divergence patterns and demographic history of five of the six known populations of Q. arbutifolia. Considering its small population size and fragmentation, Q. arbutifolia has unexpectedly high genetic diversity. The time since the most recent common ancestor of all cpDNA haplotypes was c. 10.25 Ma, and the rapid diversification of haplotypes occurred during the Quaternary. The maximum clade credibility chronogram of cpDNA haplotypes suggests that the DM population (Daming Mountain, Guangxi province) diverged early and rapidly became isolated from other populations. The Pearl River drainage system may have been the main geographic barrier between DM and other populations since the late Miocene. ITS data suggests that population expansion occurred during the last interglacial of the Quaternary. The combined effects of pre-Quaternary and Quaternary climatic and geological changes were the main drivers to the current genetic diversity and distribution pattern of Q. arbutifolia. Because of the high between-population genetic differentiation and high within-population genetic diversity of Q. arbutifolia, conservation efforts should be implemented for all populations, but if conservation resources are limited, populations DM, YZ (Mang Mountain, Hunan province) and ZZ (Daqin Mountain, Fujian province) should have priority.  相似文献

Acanthophyllum squarrosum and two closely related species, A. heratense and A. laxiusculum (Caryophyllaceae), form a complex that covers parts of subalpine steppes of the Irano-Turanian (IT) region. In this study, we explored the genetic structure and phylogeography of this complex based on partial sequences of two chloroplasts (psbA–trnH and rpl32–trnL (UAG)) and two nuclear (EST24 and nrITS) DNA regions. We analysed 80 individuals from eight populations and detected 12 chloroplast haplotypes, 16 and eight nuclear alleles in EST24 and nrITS sequences, respectively. Phylogenetic trees and haplotype networks did not show distinct genetic groups in the complex and this could be explained by incomplete lineage sorting or introgression between species. Divergence time analysis revealed a Quaternary origin for A. squarrosum complex at approximately 1.8 million years ago (Mya) and the neutrality test results indicated that this complex experienced a recent population expansion. AMOVA analysis of the chloroplast regions showed a significant genetic differentiation among populations and low genetic differentiation within populations, but opposite results were found with nuclear markers, implying introgression between A. squarrosum complex populations.  相似文献

To investigate the effect of past climate oscillations on the genetic diversity and demographic history of organisms in the Horqin sandlands, at the margin of the monsoonal zone in northern China. We selected Atraphaxis manshurica as a model and examined the spatial genetic structure in populations of this species across most of its covered range. Five haplotypes were identified on the basis of two chloroplast DNA sequences (psbK-psbI and psbB-psbH) in 127 individuals from 11 natural populations. The total genetic diversity (HT = 0.437) of A. manshurica is low compared with species to the west in arid northwestern China, outside of monsoonal influence. Analysis of molecular variance (AMOVA) indicates that genetic differentiation primarily occurred among two geographical groups distinguished by spatial analysis of molecular variance (SAMOVA). The BEAST molecular clock approach revealed that genetic divergence of the species mostly occurred in middle-late Pleistocene, in accordance with the periodic glacial periods and accompanying monsoonal changes. From species distribution modeling (SDM), we found that the species experienced range contraction and southward retreat during the Last Glacial Maximum (LGM). The current genetic pattern and demographic history may have thus been shaped by glacial–interglacial cycles and changes of habitat since the middle Pleistocene.  相似文献

The genetic diversity of Artemisia halodendron (Asteraceae), a constructive and dominant species in the Horqin sandy land, was investigated to examine the genetic relationships with different hydrothermal regions in the Horqin sandy land. We sequenced chloroplast DNA (cpDNA) fragments psbA–trnH of 243 plants from ten populations across the Horqin sandy land. The analyses of cpDNA variation identified seven haplotypes. A high level of haplotype diversity (H d = 0.831) and low level of nucleotide diversity (π = 0.0018) were detected. Haplotypes clustered into three tentative clades. Low genetic differentiation among regions was consistently indicated by hierarchical analyses of molecular variance (AMOVA).  相似文献

Species delimitation has been a major research focus in evolutionary biology. However, the genetic delimitation of recently diverged species varies depending on the markers examined. In this study, we aimed to examine genetic differentiation and delimitations between only two species of Pugionium Gaertn (Brassicaceae)—Pugionium cornutum (L.) Gaertn and Pugionium dolabratum Maxim—that occur in the desert habitats of central Asia and have parapatric distributions. We genotyped 169 individuals from 25 populations, using two chloroplast (cp) DNA fragments (trnV-trnM and trnS-trnfM), seven simple repeated sequence (SSR) loci and the nuclear ribosomal internal transcribed spacer (ITS). Four cp haplotypes were identified, three of which commonly occur in the two species, suggesting incomplete species-specific lineage sorting. Between-species cpDNA differentiation (F CT) was low, even lower than among populations of the same species. However, we found higher than average SSR F CT values, and both Bayesian clustering of SSR variables and maximum-likelihood genetic analyses divided all sampled individuals into two groups, agreeing well with morphological separation, although gene flow between species was obvious according to the SSR loci data. However, two types of ITS sequences were highly consistent with the morphological delimitation of the two species in all sampled individuals. These results together suggest that these two species shared numerous ancestral cpDNA polymorphisms and point to the importance of nuclear DNA (ITS or genetic accumulation at multiple loci) in delimiting recently diverged species.  相似文献

The Brazilian rosewood (Dalbergia nigra) is an endangered tree endemic to the central Brazilian Atlantic Forest, one of the world''s most threatened biomes. The population diversity, phylogeographic structure and demographic history of this species were investigated using the variation in the chloroplast DNA (cpDNA) sequences of 185 individuals from 19 populations along the geographical range of the species. Fifteen haplotypes were detected in the analysis of 1297 bp from two non-coding sequences, trnV-trnM and trnL. We identified a strong genetic structure (FST=0.62, P<0.0001), with a latitudinal separation into three phylogeographic groups. The two northernmost groups showed evidence of having maintained historically larger populations than the southernmost group. Estimates of divergence times between these groups pointed to vicariance events in the Middle Pleistocene (ca. 350 000–780 000 years ago). The recurrence of past climatic changes in the central part of the Atlantic forest, with cycles of forest expansion and contraction, may have led to repeated vicariance events, resulting in the genetic differentiation of these groups. Based on comparisons among the populations of large reserves and small, disturbed fragments of the same phylogeographic group, we also found evidence of recent anthropogenic effects on genetic diversity. The results were also analysed with the aim of contributing to the conservation of D. nigra. We suggest that the three phylogeographic groups could be considered as three distinct management units. Based on the genetic diversity and uniqueness of the populations, we also indicate priority areas for conservation.  相似文献

To explore the influence of vicariance on differentiation patterns of taxa in arid regions, we systematically assessed the genetic diversity and variability of Capparis spinosa, a typical xerophyte that is widely distributed in the Tianshan Mountains and adjacent areas. In total, 300 individuals from 25 populations were sampled, and 14 haplotypes were identified using two cpDNA sequences (rpS12-rpL20 and ndhF). A high level of total genetic diversity (HT = 0.859) was detected, and this was attributed to the extensive distribution range, which included numerous large populations. The SAMOVA results suggested that the 25 populations were clustered into 4 major geographical groups; a similar divergence trend was found by constructing a BEAST phylogenetic tree and a network diagram. The AMOVA results revealed that significant genetic differentiation occurred among groups. Our results indicated a considerable correlation between genetic divergence and geographical distribution. Isolation due to complex mountain and desert geography might limit gene exchange between disjunct populations, resulting in high differentiation between geographical groups.  相似文献

To document arid Northern China as a diversification center for desert plants, and to better understand the mechanisms of desert taxa diversification, we used five cpDNA spacers (trnL-trnF, rps16, psbA-trnH, psbK-psbI and trnS-trnG) to investigate Lagochilus ilicifolius in all distribution areas, including Northern China, Mongolia and Russia. Phylogenetic analyses showed that L. ilicifolius comprises two distinctive lineages, one distributed in China, and another in Mongolia–Russia. Our data confirmed that arid Northern China, is a distinctive area with many endemic genera. Biogeographic inferences, based on a Bayesian uncorrelated lognormal model together with molecular dating, suggested that the main diversification within the species occurred in the Pleistocene (ca. 1.38–0.3 Ma), resulting from the transition of the climate of Eurasia to a dry-cold pattern as well as the desertification caused the vicariance of desert plants.  相似文献

The Tanaka Line is considered to be an important phytogeographic boundary in southwest China, especially in Yunnan province. This Line has been deemed to separate East Asia's Sino-Himalayan and Sino-Japanese floras. However, it is not clear whether there is a special phylogeographic pattern for plants occurring across the Tanaka Line. To better understand the role of the Tanaka Line in shaping genetic structure of plant species occurring either side of this line, we employed Bombax ceiba, an economically and ecologically important tree species with a distribution across the Tanaka Line, as a proxy to study whether or not the Tanaka Line acts as a boundary to gene flow. We scanned and analyzed genetic variation at three chloroplast DNA fragments (psbB-psbF, trnL-rpl32 and psbI-psbK) within and among 17 natural populations (201 individuals). We identified eight chloroplast haplotypes (A-H) in total. Geographically, seven haplotypes were found southwest of the Tanaka Line, but only two haplotypes (B and H) were located northeast of the Tanaka Line. Meanwhile, both mismatch distribution analysis and environmental niche modeling (ENM) analysis suggested that multiple glacial refugia were maintained in the southwest range of B. ceiba during the last glacial maximum and that northeastern populations underwent strenuous retreatment during the Quaternary climatic oscillations. The present study highlights the importance of historical climate change and topographical circumstances in shaping population structure across the Tanaka Line.  相似文献

The geological and climatic oscillations influenced the geographic distribution and demography of most present-day species, but few studies have investigated evolutionary history of species adapted to the tropical regions of Southeast Asia. Here, using sequence datasets obtained from three chloroplast DNA fragments (trnH-psbA, trnS-trnG, and trnL-F) from 320 individuals belonging to 24 natural populations, we investigated the phylogeographical history of Tacca chantrieri, which inhabits Southeast Asian tropical forests. Although relatively high level of differentiation among the populations were observed, mismatch distribution and neutrality tests showed no evidence of recent demographic population expansion. Phylogenetic inference exhibited two identified population groups showing a disjunctive distribution of dominant haplotypes. The split in cpDNA was largely consistent with the Tanaka line and Red River geographically. Molecular clock estimations revealed that the two lineages diverged during Pleistocene approximately 1.16 Ma. Therefore, the disjunct distribution of T.chantrieri could be explained by both the vicariance caused by Red River as well as ecological barriers caused by the different monsoon climates (Southwest monsoon vs. Southeast monsoon) that developed during the Pleistocene. The Tanaka line can be considered as a climatically driven barrier that influenced present-day plant dispersal.  相似文献

通过分析山麦冬及其近缘种cpDNA trnL-F、psbA-trnH间隔区序列特点,探讨trnL-F、psbA-trnH序列作为山麦冬及其近缘种DNA条形码的潜力。分别对两者进行PCR扩增后,并进行纯化测序。其中山麦冬及其近缘种9个物种18个样品的trnL-F序列长度为355~356 bp,在山麦冬属内序列完全一致,但在沿阶草属中存在特异变异位点,可对麦冬与沿阶草两物种进行鉴别。而psbA-trnH序列长度为543~544 bp,仅在麦冬中存在特异鉴别位点。结果表明,trnL-F、psbA-trnH序列由于进化速率低、保守性强,仅适合麦冬类植物属间鉴别的DNA条形码,而在属下水平的应用有一定的局限。  相似文献

The genetic diversity and population structure of Schizopygopsis younghusbandi from six sites in the middle reach of the Yarlung Tsangpo River were examined based on mitochondrial DNA cytochrome b (Cyt b) gene and control region (D-loop) sequences. 1141 bp of complete Cyt b sequences and 737 bp of partial D-loop sequences for 153 individuals of S. younghusbandi were obtained by using PCR amplification and sequencing. The results showed that S. younghusbandi populations had high haplotype diversity and low nucleotide diversity, and the population genetic diversity of this species was at a low level. Analysis of molecular variance revealed that most genetic variation occurred within populations, and that genetic differentiation was at low or moderate levels. The network of haplotypes based on Cyt b gene showed that there were two groups within the examined populations. Neutrality tests and mismatch distribution analysis suggested that this species might have undergone a population expansion and the expansion time was estimated to be 0.25–0.46 Ma BP. All these results would be crucial to establish scientific strategies for effective conservation and sustainable exploitation of wild resources of S. younghusbandi.  相似文献
