为了解新疆沙湾冷泉沉积物的细菌群落组成与类群多样性,利用免培养方法直接从沙湾冷泉沉积物中提取环境总DNA,构建细菌16S rRNA基因文库。对随机挑选的241个细菌阳性克隆子进行HaeIII酶切分型得到86个可操作分类单元(OTUs),系统发育分析将其归为11个门:放线菌门(Actinobacteria),酸杆菌门(Acidobacteria),拟杆菌门(Bacteroidetes),绿菌门(Chlorobi),蓝细菌门(Cyanobacteria),厚壁菌门(Firmicutes),芽单胞菌门(Gemmatimonadetes),硝化螺旋菌门(Nitrospirae),变形菌门(Proteobacteria),浮霉菌门(Planctomycetes),疣微菌门(Verrucomicrobia)。其中酸杆菌门和变型菌门为优势类群,分别占细菌克隆文库的48%和25%。超过1/3的OTUs序列与GenBank中已存序列具有较低相似性(相似性小于95%)。此外20%左右的克隆子与固氮细菌和硝酸盐氧化细菌相关。研究结果表明,新疆沙湾冷泉沉积物中细菌种类丰富,代谢类型多样而且存在大量未知类群。  相似文献

[目的]为研究南海北部沉积物原核微生物的多样性和群落结构.[方法]从南海北部XSCS13站位表层沉积物中扩增古菌和细菌的16S rDNA并构建文库,随机挑出阳性克隆子进行测序,选出所有的OTU构建系统进化树,进行系统发育学分析.[结果]多数克隆子来自于未培养原核微生物,沉积物中的古菌分属3大门类:泉古菌(Crenarchaeota)、奇古菌(Thaumarchaeota)和广古菌(Euryarchaeota),其中泉古菌(Crenarchaeota)为主要门类,占71%;广古菌(Euryarchaeota)最少,只有3个克隆子.泉古菌(Crenarchaeota)又以MG Ⅰ为主要类群,占61%.细菌多样性明显高于古菌,共9个门类:变形杆菌(Proteobacteria)(32.6%)、疣微菌(Verrucomicrobia)(3.0%)、拟杆菌门(Bacteroidete)(5.2%)、酸杆菌(Acidobacteria)(4.4%)、绿弯菌(Chloroflexi)(6.0%)、厚壁菌(Firmicute)(3.7%)、浮霉菌(Planctomycete)(5.2%)、芽单胞菌(Gemmatimonadete)(11.1%)、放线细菌(Actinobacteria)(4.4%).变形杆菌为优势类群(包括α-Proteobacteria、γy-Proteobacteria和δ-Proteobacteria 3个亚群),其中γ-Proteobacteria是Proteobacteria中的优势种群,占54.5%.另外所有原核微生物总共有超过50%的克隆子与硫酸盐的还原以及甲烷的形成相关.[结论]结果表明南海北部XSCS13站位表层沉积物中原核微生物的多样性非常丰富,其中蕴含大量未知的微生物资源;另外古菌和细菌群落结构表明该位点可能处于富含甲烷的冷泉活动区.  相似文献

东海表层沉积物纯培养与非培养细菌多样性   总被引:2,自引:0,他引:2  
于2011年7月采集了浙江舟山沿岸海底沉积物样品(122°10′41″E,29°49′7″N),通过埋片原位观察、荧光显微计数、纯培养菌分离以及非培养细菌构建克隆文库的方法,分析和研究了东海表层沉积物细菌群落结构及其多样性.埋片原位观察和荧光显微计数法的结果表明:沉积物样品中细菌的细胞数量为(9.30±3.44)×107 cells/g;通过分离纯化共获得313株细菌,分属于20个属,4种培养基对细菌的分离效果依次为RO>M l>Zobell 2216>MR2A;常规形态学与生理生化鉴定结果显示芽孢杆菌属(Bacillus)和海球菌属(Marinococcus)从数量和种类上皆为优势菌属,分别占分离菌株总数的21.08%和17.25%;对73株典型海洋细菌进行16S rDNA分子鉴定发现,厚壁菌门(57.5%)、γ-变形杆菌纲(32.9%)、黄杆菌纲(4.1%)和放线菌纲(5.5%)等为主要类群.非培养细菌克隆文库序列分析发现:细菌克隆子主要属于厚壁菌门和变形杆菌门,而芽孢杆菌纲和γ-变形杆菌纲是上述两个门的优势类群.综合纯培养与非培养数据得出东海海域表层沉积物细菌多样性丰富,具有进一步开发研究的价值.  相似文献

采用ARDRA (扩增性rDNA限制性酶切片段多态性分析)技术对大庆油田聚驱、水驱和过渡带3种油藏采出水中的细菌群落的基因组总DNA的16S rDNA克隆文库进行分析,研究了细菌群落结构.结果表明:随机挑取的596个阳性克隆可分为85个操作分类单元 (OTUs),其中聚驱、水驱和过渡带文库分别含有28、41和33个.通过对优势OTUs测序,并与GenBank进行序列比对,发现油藏采出水中的优势菌群为不动杆菌属、弓形杆菌属、厚壁菌门、假单胞菌属和硫磺单胞菌属.聚驱样品中细菌群落组成最简单,优势菌群为不动杆菌属,占库容的85%,假单胞菌属占7%;水驱样品中的优势菌群也是不动杆菌属,占库容的62%,假单胞菌属和硫磺单胞菌属各占20%和6%;过渡带文库的细菌群落的优势菌群为弓形杆菌属,占库容的50%,不动杆菌属和厚壁菌门各占19%和18%.  相似文献

新疆断裂带含硫冷泉泉水细菌群落结构多样性   总被引:2,自引:0,他引:2  
摘要:【目的】为了解新疆断裂带含硫冷泉泉水中细菌群落结构的组成和物种多样性。【方法】采用免培养法直接从冷泉水中提取环境总DNA,采用细菌通用引物对泉水中细菌的16S rRNA基因进行PCR扩增,构建16S rRNA基因克隆文库。使用限制性内切酶Hae Ⅲ对随机挑选的阳性克隆子进行限制性片段长度多态性分析(Restriction Fragment Length Polymorphism, RFLP),选出具有不同酶切图谱的序列进行测序、BLAST比对和构建16S rRNA基因系统发育树。【结果】共从细菌16S rRNA基因文库中筛选了228个阳性克隆,RFLP分型得到33个不同的操作分类单元 (Operational Taxonomic Unites, OTUs),覆盖度 (Coverage C) 为92%。BLAST比对、RDP归类及系统发育分析将这33个OTUs归为:变形菌门 (Proteobacteria)、拟杆菌门 (Bacteroidetes) 和厚壁菌门 (Firmicutes)。变形菌门为绝对优势类群,占整个细菌克隆文库的98%,,其中20%左右的类群与硫化物代谢相关的光合自养和化能自养类群纯培养菌具有高的相似性 (>97%)。此外,还发现大量类群 (总文库的64%,其中57%为军团菌属Legionella spp., 类群)与GenBank中已存细菌16S rRNA基因相似性小于96%。【结论】新疆断裂带含硫冷泉泉水中细菌类群的多样性较低,但可能存在大量潜在细菌新种和新分类。另外,该泉水可能是潜在的新军团菌病传播源,因而可能对下游人畜健康存在潜在威胁。  相似文献

【目的】了解新疆玛纳斯热气泉土壤免培养细菌群落组成及多样性。【方法】采用免培养法直接从土壤样品中提取总DNA,利用细菌通用引物对土壤总DNA进行16S rDNA扩增,构建细菌16SrDNA文库。使用HaeⅢ限制性内切酶对阳性克隆进行限制性片段长度多态性分析(restriction fragment length polymorphism,RFLP),挑选具有不同酶切图谱的克隆进行测序、比对并构建16SrDNA系统发育树。【结果】从土壤细菌16S rDNA文库中随机挑选了170个阳性克隆,共得到29个不同的分类单元(operational taxonomic unit,OTU)。系统发育分析归为6个门:酸杆菌门(Acidobacteria)、放线菌门(Actinobacteria)、拟杆菌门(Bacteroidetes)、厚壁菌门(Firmicutes)、变形菌门(Proteobacteria)和浮霉菌门(Planctomycetes)。其中厚壁菌门(Firmicutes)为绝对优势类群,占整个细菌文库的71%。29个OTUs中有14条序列与GenBank中相关序列的相似性低于97%(序列长度约1.5kb),占序列总数的48%。【结论】热气泉土壤细菌种群多样性较低,但存在大量潜在细菌新种。  相似文献

鼎湖山不同演替阶段森林土壤细菌多样性   总被引:5,自引:0,他引:5  
[目的]了解鼎湖山早、中、后3个演替阶段的3类森林(针叶林、混交林、阔叶林)土壤细菌群落结构及其多样性,为下一步研究不同演替阶段森林土壤微生物的功能及其与植物的相互作用提供依据.[方法]在代表性林区采集土样,从中提取总DNA,利用细菌通用引物27F和1492R PCR扩增16S rDNA并构建文库.从所构建的3个文库中各挑取150个阳性克隆子并对插入片段进行测序,利用Mothur软件对所得序列进行分析.[结果]从针叶林、混交林和阔叶林文库中分别得到122、118和120条有效16S rDNA序列,各代表70、64、72个OTUs(operational taxonomic units,以97%相似性为划分标准).分析结果显示,共检测到8个细菌门类,其中酸杆菌门(Acidobacteria)在针叶林、混交林和阔叶林土样中分别占53.3%,67.8%和60% ;变形杆菌门(Proteobacteria)分别占29.5%,20.3%和32.5% ;其它如厚壁菌,放线菌等均不超过10%.3类森林土壤细菌群落结构差异显著(P<0.05),3者两两间共有的OTU数量占检测到的OTU总数的比例均低于25%,其中阔叶林土壤细菌有着最高的Chao指数(414.2)和Shannon指数(3.90),及最低的Simpson优势度指数(0.0249).[结论]鼎湖山针叶林、混交林和阔叶林3类林区土壤细菌在种群构成上差异显著,其中阔叶林土壤细菌丰富度及多样性相对较高,但3者在大类组成方面比较相似,均为酸杆菌占绝对优势,变形杆菌次之.  相似文献

凤丹(Paeonia suffruticosa Andr.)为芍药科多年生植物,是一种重要的传统中药资源。在其生长发育的周期中与土壤微生物尤其是根际土壤微生物有密切的关系。通过构建16S rRNA基因克隆文库及文库的限制性片段长度多态性分析(ARDRA),对中国药用植物凤丹5大主要分布区域的根际土壤细菌群落多样性进行了研究。采用限制性内切酶HinfI和Csp6I对克隆文库中随机挑选的1000个白色克隆子进行了酶切分型,根据酶切图谱的不同,将其分为324个OTUs,并对38个优势OTUs进行了测序和系统发育分析。16S rRNA基因序列分析结果表明,凤丹根际土壤细菌种群主要包括:变形菌门(包括alpha、beta、gamma、detla亚门)、酸杆菌门、放线菌门、拟杆菌门及厚壁菌门等11类细菌,此外还包含了3个未归类的细菌。变形菌门和酸杆菌门为文库中的主要菌群,分别占克隆总数的47.34%和14.36%,其中Pseudomonas sp.、Burkholderia sp.和Arthrobacter sp.为优势菌属。研究结果表明,我国药用植物凤丹5大主要分布区域的根际土壤细菌种群不仅具有丰富的多样性,还存在丰富的潜在新菌种。  相似文献

【目的】为了研究珠三角地区养殖水体中各种含氮化合物循环转化的特征及其相关功能微生物的群落结构。【方法】构建人工模拟养殖系统,采用15N-稳定性同位素探测技术(stable isotope probing,15N-SIP)标记参与氮素迁移的微生物,通过氯化铯-溴化乙锭密度梯度超高速离心法分离15N标记的DNA,并以此构建含15N-DNA的细菌和古菌16S rRNA基因克隆文库。【结果】15N标记的基因组DNA经过超高速密度梯度离心后成功与14N-DNA分离;对克隆文库序列的分析表明:细菌文库得到的19个可操作分类单元(Operational TaxaUnits,OTUs)分别归为变形菌门(Proteobacteria)和浮霉菌门(Planctomycetes)。变形菌门为绝对优势类群,占整个细菌克隆文库的99.2%,其中优势菌群为丛毛胞菌属(Comamonas)(15.7%)、亚硝化单胞菌属(Nitrosomonas)(12.4%)、肠杆菌科(Enterobacteriaceae)(11.5%)和硝化杆菌属(Nitrobacter)(11.5%);古菌文库得到的9个OTUs归为奇古菌门(Thaumarchaeota)、泉古菌门(Crenarchaeota)和广古菌门(Euryarchaeota)。【结论】将15N-SIP技术应用于珠三角养殖水体氮素循环微生物群落结构的研究中,得到了丰富的氮素循环微生物群落的组成,这些信息为进一步分离纯化氮素降解微生物提供了重要的参考,为营造健康的水产养殖环境提供科学依据。  相似文献

通过构建16S rDNA文库及文库的限制性片段长度多态性分析(ARDRA),对青藏铁路沿线唐古拉山口的土壤微生物多样性进行了研究。采用限制性内切酶HaeIII和RsaI对克隆文库中的90个克隆子进行了酶切分型,根据ARDRA酶切图谱的不同,可将其分为23个OTUs。16SrDNA序列分析结果表明,该克隆文库中主要包括变形菌门(Proteobacteria)的alpha、beta、detla亚类、厚壁菌门(Firmicutes)、放线菌门(Actinobacteria)、拟杆菌门(Bacteroidetes)、酸杆菌门(Acidobacteria)及浮霉菌门(Planctomycetes)等8类细菌及未培养细菌。Alpha变形细菌为该文库中的主要菌群,占克隆总数的33.3%;其次为未培养细菌,占克隆总数的22.2%,Bradyrhizobium为优势菌属。研究结果揭示,青藏铁路唐古拉山口的土壤微生物种群不仅具有丰富的多样性,还存在丰富的潜在新菌种。  相似文献

随着RNA干扰技术的发展,通过植物表达病原物特异的dsRNA来防治植物病害的转基因作物越来越多.转根结线虫mapk双链RNA表达载体的黄瓜能够通过RNA干扰作用沉默线虫的mapk基因,对根结线虫具有良好的防治效果.为了评价该转基因黄瓜的安全性,明确mapk双链RNA干扰表达载体转基因黄瓜植株对根际土壤细菌多样性的影响,采用16S rRNA基因克隆文库方法对非转基因黄瓜和转基因黄瓜土壤细菌群落多样性进行分析.结果表明,非转基因黄瓜土壤细菌文库包含124个OTU(可操作分类单元),转基因黄瓜土壤细菌文库包含122个OTU.2个文库共同拥有的OTU为115个.2个文库都包含1 3个类群细菌,Acidobacteria、Actinobacteria、Armatimonadetes、Bacteroidetes、candidate division BRC1、Chloroflexi、Firmicutes、Gemmatimonadetes、Nitrospira、Planctomycetes、Proteobacteria、Verrucomicrobia、unclassified_Bacteria. 其中 Proteobacteria、Bacteroidetes 、Chloroflexi和Acidobacteria是优势菌群.其他细菌类群数量相对较少.在纲分类水平上,两个文库包含的细菌类群一致,且各类群细菌比例差异不大.在Acidobacteria门中,Acidobacteria_Gp6为优势菌群.在Bacteroidetes门中,Sphingobacteria纲细菌数量最多.在Chloroflexi门中,unclassified Chloroflexi细菌最多.在Proteobacteria门中,其中Betaproteobacteria纲的细菌数量最多.从多样性指数角度分析,两种土壤细菌群落的Shannon、Simpson和Chao值差异不大.总体来看,两种土壤细菌类群差异不显著,转基因黄瓜未对根际土壤细菌群落产生明显影响.  相似文献

The bacterial community composition and diversity in rock varnish of Turpan Basin were investigated by restriction fragment length polymorphism (RFLP) and clone library of the 16S rRNA gene. 114 positive clones were screened, which could be grouped into 28 phylotypes and then further divided into 23 different operational taxonomic units (OTUs). These were affiliated into 5 phyla (Acidobacteria, Proteobacteria, Chloroflexi, Firmicutes and Cyanobacteria). Clones from actinobacteria were the dominant, accounting for 67.5% of total clones in the library, followed by Proteobacteria (15.8%), Chloroflexi (13.2%), Firmicutes (2.6%) and Cyanobacteria (0.9%). Rubrobacter (accounts for 35%) in the phylum Actinobacteria was the dominant genus and contained many species which might be resistant to gamma radiation. A 70% of the library clone sequences showed less 97% similarity to 16S rRNA gene sequences of standard strains obtained by pure culture. Shannon–Wiener index value of this study is 2.52 and is lower than deep-sea sediments, soils, lakes and other environments. Results of this study showed that bacterial diversity in rock varnishes of Turpan Basin was low, but maybe exist a large number of new unknown taxons, especially species that could well adapted to drought and resist radiation.  相似文献

We examined bacterial diversity of three geothermal soils in the Taupo Volcanic Zone of New Zealand. Phylogenetic analysis of 16S rRNA genes recovered directly from soils indicated that the bacterial communities differed in composition and richness, and were dominated by previously uncultured species of the phyla Actinobacteria , Acidobacteria , Chloroflexi , Proteobacteria and candidate division OP10. Aerobic, thermophilic, organotrophic bacteria were isolated using cultivation protocols that involved extended incubation times, low-pH media and gellan as a replacement gelling agent to agar. Isolates represented previously uncultured species, genera, classes, and even a new phylum of bacteria. They included members of the commonly cultivated phyla Proteobacteria , Firmicutes , Thermus/Deinococcus , Actinobacteria and Bacteroidetes , as well as more-difficult-to-cultivate groups. Isolates possessing < 85% 16S rRNA gene sequence identity to any cultivated species were obtained from the phyla Acidobacteria , Chloroflexi and the previously uncultured candidate division OP10. Several isolates were prevalent in 16S rRNA gene clone libraries constructed directly from the soils. A key factor facilitating isolation was the use of gellan-solidified plates, where the gellan itself served as an energy source for certain bacteria. The results indicate that geothermal soils are a rich potential source of novel bacteria, and that relatively simple cultivation techniques are practical for isolating bacteria from these habitats.  相似文献

Bacteria have been actively regulating cycles of various elements in the environment. To explore the potential bacterial role in gold biogeochemical cycling, this study analyzed the bacterial diversity of mine rock (MR) and surface soil (SS) samples from Linglong gold mine using 16S rRNA gene clone library analysis and cultivation method. From MR, 24 operational taxonomic units (OTUs) were identified from MR, covering 3 phyla and 18 genera. Meanwhile, 24 OTUs were identified from SS, including 4 phyla and 18 genera. Compared with 16S rRNA gene clone library analysis, 28 aerobic and 34 anaerobic isolates were obtained, whereas 26 aerobic and 71 anaerobic strains were isolated from SS. The cultivable bacteria were affiliated with Firmicutes, Proteobacteria and Actinobacteria phyla, and dominated by Firmicutes. These results underscore the high level of bacterial diversity in the gold mine. Our study provides information on the microbial diversity in Linglong gold mine and sheds light on the existence and potential function of bacteria in the gold biogeochemical cycling.  相似文献

The diversity of biofilm bacterial communities associated with cave walls of the Buda Thermal Karst System (BTKS) located in Hungary was studied by scanning electron microscopy and molecular cloning based on 16S rRNA genes. Samples from two sites, the Molnár János cave (MJB) and the Rudas-Török spring cave (RTB), respectively, were analyzed and compared. The presence of iron precipitates was typical at both study sites, despite the fact that the cell morphological structure of the biofilms observed by SEM was characteristically different. Clones analyzed from BTKS were found to belong to 10 common phyla (Thermodesulfobacteria, Chloroflexi, Nitrospirae, Chlorobi, Proteobacteria, Firmicutes, Actinobacteria, Planctomycetes, Bacteroidetes, Verrucomicrobia) within the domain Bacteria. Moreover, sequences related to Aquificeae, Acidobacteria and Gemmatimonadetes were exclusive to MJB, while Cyanobacteria were found in RTB only. The phylogenetic distribution of the dominant bacterial clones was quite dissimilar between the two sites. In the biofilm from MJB clones affiliated with Firmicutes, whereas in the RTB clones related to Deltaproteobacteria were found in the highest number. In addition, substantially larger numbers of clone sequences related to thermophilic bacteria were recovered from MJB. On the basis of sequences of known microorganisms corresponding to our clone sequences, it is assumed that aerobic as well as anaerobic iron and sulfur transformation performed by different bacterial communities might be important biogenic processes in both caves.  相似文献

【目的】揭示云南热带农村户用沼气池中的原核生物(细菌和古菌)的群落结构特征。【方法】采用16S r RNA基因克隆文库技术对云南(北)热带代表性气候区的户用沼气池中的原核生物(细菌和古菌)多样性进行研究。【结果】得到细菌330条有效序列,划分为108个OTUs,文库覆盖度为81.5%;古菌有效序列185条,划分为17个OTUs,文库覆盖度为97.8%。通过Gen Bank数据库进行相似性比对与系统发育分析,结果表明:大部分细菌为未知细菌(Unclassified bacteria,占24.19%),优势细菌类群归属拟杆菌门(Bacteroidetes,占23.58%)、绿弯菌门(Chloroflexi,占21.46%)、厚壁菌门(Firmicutes,占13.91%)和变形菌门(Proteobacteria,占8.74%);古菌主要的优势类群为乙酸盐营养型的甲烷八叠球菌目(Methanosarcinales)的鬃毛甲烷菌属(Methanosaeta,占76.75%);此外还检测到少量未培养的泉古菌门细菌(Crenarchaeota,占9.19%)。【结论】云南(北)热带代表性气候区的农村户用沼气池中的微生物种类十分丰富,不同微生物种类的丰度存在明显差异,并存在明显优势种群,且细菌比古菌具有更丰富的多样性。  相似文献

To assess soil bacterial diversity, PCR systems consisting of several slightly different reverse primers together with forward primer F968-GC were used along with subsequent denaturing gradient gel electrophoresis (DGGE) or clone library analyses. In this study, a set of 13 previously used and novel reverse primers was tested with the canonical forward primer as to the DGGE fingerprints obtained from grassland soil. Analysis of these DGGE profiles by GelCompar showed that they all fell into two main clusters separated by a G/A alteration at position 14 in the reverse primer used. To assess differences between the dominant bacteria amplified, we then produced four (100-membered) 16S rRNA gene clone libraries by using reverse primers with either an A or a G at position 14, designated R1401-1a, R1401-1b, R1401-2a, and R1401-2b. Subsequent sequence analysis revealed that, on the basis of the about 410-bp sequence information, all four primers amplified similar, as well as different (including novel), bacterial groups from soil. Most of the clones fell into two main phyla, Firmicutes and Proteobacteria. Within Firmicutes, the majority of the clones belonged to the genus Bacillus. Within Proteobacteria, the majority of the clones fell into the alpha or gamma subgroup whereas a few were delta and beta proteobacteria. The other phyla found were Actinobacteria, Acidobacteria, Verrucomicrobia, Chloroflexi, Gemmatimonadetes, Chlorobi, Bacteroidetes, Chlamydiae, candidate division TM7, Ferribacter, Cyanobacteria, and Deinococcus. Statistical analysis of the data revealed that reverse primers R1401-1b and R1401-1a both produced libraries with the highest diversities yet amplified different types. 通过构建16S rRNA克隆文库及采用核糖体DNA扩增片段酶切分析(ARDRA)的方法,研究施用生物防治剂枯草芽孢杆菌菌剂对烟草根际土壤细菌群落结构以及多样性的影响.采用文库库容值(C)、Shannon多样性指数(H)、Pielou 均匀度指数(E)和Margalef丰富度指数(R)对细菌多样性进行评价.系统发育分析表明: 对照及处理样品均检测到12个细菌类群:酸杆菌门(Acidobacteria)、变形菌门(α 、β 、δ 、γ-Proteobacteria)、浮霉菌门(Planctomycetes)、厚壁菌门(Firmicutes)、硝化螺旋菌门(Nitrospirae)、芽单胞菌门(Gemmatimonadetes)、放线菌门(Actinobacteria)、绿弯菌门(Chloroflexi)和拟杆菌门(Bacteroidetes);但各细菌类群的结构组成及所占比例在不同样品间有较大差别.对照土壤中优势菌群为Acidobacteria(27.1%)和Proteobacteria(26.5%);处理土壤中则为Proteobacteria(38.0%)和Acidobacteria(29.6%);菌剂处理后土壤中,γ-Proteobacteria和α Proteobacteria所占比例明显提高,而β Proteobacteria、Planctomycetes和Firmicutes等菌群的数量则相对降低.多样性分析表明,土壤样品均具有丰富的细菌多样性,经枯草芽孢杆菌菌剂处理后,土壤细菌多样性指数和丰富度指数均提高.
