E-values have been the dominant statistic for protein sequence analysis for the past two decades: from identifying statistically significant local sequence alignments to evaluating matches to hidden Markov models describing protein domain families. Here we formally show that for “stratified” multiple hypothesis testing problems—that is, those in which statistical tests can be partitioned naturally—controlling the local False Discovery Rate (lFDR) per stratum, or partition, yields the most predictions across the data at any given threshold on the FDR or E-value over all strata combined. For the important problem of protein domain prediction, a key step in characterizing protein structure, function and evolution, we show that stratifying statistical tests by domain family yields excellent results. We develop the first FDR-estimating algorithms for domain prediction, and evaluate how well thresholds based on q-values, E-values and lFDRs perform in domain prediction using five complementary approaches for estimating empirical FDRs in this context. We show that stratified q-value thresholds substantially outperform E-values. Contradicting our theoretical results, q-values also outperform lFDRs; however, our tests reveal a small but coherent subset of domain families, biased towards models for specific repetitive patterns, for which weaknesses in random sequence models yield notably inaccurate statistical significance measures. Usage of lFDR thresholds outperform q-values for the remaining families, which have as-expected noise, suggesting that further improvements in domain predictions can be achieved with improved modeling of random sequences. Overall, our theoretical and empirical findings suggest that the use of stratified q-values and lFDRs could result in improvements in a host of structured multiple hypothesis testing problems arising in bioinformatics, including genome-wide association studies, orthology prediction, and motif scanning. 相似文献

Background
Although recent studies report on the benefits of blended learning in improving medical student education, there is still no empirical evidence on the relative effectiveness of blended over traditional learning approaches in medical statistics. We implemented blended along with on-site (i.e. face-to-face) learning to further assess the potential value of web-based learning in medical statistics.Methods
This was a prospective study conducted with third year medical undergraduate students attending the Faculty of Medicine, University of Belgrade, who passed (440 of 545) the final exam of the obligatory introductory statistics course during 2013–14. Student statistics achievements were stratified based on the two methods of education delivery: blended learning and on-site learning. Blended learning included a combination of face-to-face and distance learning methodologies integrated into a single course.Results
Mean exam scores for the blended learning student group were higher than for the on-site student group for both final statistics score (89.36±6.60 vs. 86.06±8.48; p = 0.001) and knowledge test score (7.88±1.30 vs. 7.51±1.36; p = 0.023) with a medium effect size. There were no differences in sex or study duration between the groups. Current grade point average (GPA) was higher in the blended group. In a multivariable regression model, current GPA and knowledge test scores were associated with the final statistics score after adjusting for study duration and learning modality (p<0.001).Conclusion
This study provides empirical evidence to support educator decisions to implement different learning environments for teaching medical statistics to undergraduate medical students. Blended and on-site training formats led to similar knowledge acquisition; however, students with higher GPA preferred the technology assisted learning format. Implementation of blended learning approaches can be considered an attractive, cost-effective, and efficient alternative to traditional classroom training in medical statistics. 相似文献5.

目的:探讨四逆散对疲劳大鼠学习记忆及脑内GABA_B1受体的影响。方法:应用游泳训练和睡眠剥夺方法复制疲劳动物模型,运用Y-迷宫检测各组大鼠的学习记忆能力,采用免疫组化方法检测大鼠脑内GABA_B1受体阳性反应物的变化。结果:模型组与正常组相比,大鼠Y-迷宫正确反应率明显下降,错误反应率明显升高,大鼠脑内GABA_B1的阳性反应物数目明显增多;中药治疗组与模型组相比,正确反应率明显升高,错误反应次数明显下降,脑内GABA_B1受体的阳性反应物数目明显减少。结论:四逆散对疲劳大鼠学习记忆能力的下降具有改善作用。 相似文献

Equipped with a mini brain smaller than one cubic millimeter and containing only 950,000 neurons, honeybees could be indeed
considered as having rather limited cognitive abilities. However, bees display a rich and interesting behavioral repertoire,
in which learning and memory play a fundamental role in the framework of foraging activities. We focus on the question of
whether adaptive behavior in honeybees exceeds simple forms of learning and whether the neural mechanisms of complex learning
can be unraveled by studying the honeybee brain. Besides elemental forms of learning, in which bees learn specific and univocal
links between events in their environment, bees also master different forms of non-elemental learning, including categorization,
contextual learning and rule abstraction, both in the visual and in the olfactory domain. Different protocols allow accessing
the neural substrates of some of these learning forms and understanding how complex problem solving can be achieved by a relatively
simple neural architecture. These results underline the enormous richness of experience-dependent behavior in honeybees, its
high flexibility, and the fact that it is possible to formalize and characterize in controlled laboratory protocols basic
and higher-order cognitive processing using an insect as a model.

La Vaque and Rossiter made a strong, supported argument that it is unethical to use a no treatment control group in a research study if a known, effective treatment is available. Their argument is based on the supposition that the Declaration of Helsinki is the ethical world standard for research with humans. Their argument appears to be straightforward, but is not simple to apply. The issues are very complex, include issues not discussed in their argument, and can lead to a different conclusion as pointed out in this paper. The World Medical Association developed the Declaration of Helsinki as one of their official policies. The Declaration of Helsinki, however, is not accepted as the world ethical standard, as demonstrated by its lack of adoption by many professional associations or even by the United States Federal Government. Perhaps it is not mentioned because its ethical provisions are aspirational rather than mandatory as implied by La Vaque and Rossiter. Researchers and clinicians should also be aware of other ethical issues not directly discussed in the La Vaque and Rossiter paper. The Belmont Report is the basis for the ethical protection of human research subjects for at least 17 federal agencies and does not mention the Declaration of Helsinki. The Belmont Report mentions several ethical principles that form the basis for informed consent, risk/benefit assessment, confidentiality of data, subject selection, Institutional Review Boards, and other protections needed when doing research with human subjects. At least 2 of these core principles have direct implications to the discussion related to the use of placebo controls. The ethical principle of fidelity is also important in guiding research activities with human subjects. Researchers should be familiar with the La Vaque and Rossiter argument, the Belmont Report, and the federal policies developed to implement the provisions of that report, for example, Regulation 45 CFR 46. 相似文献

Abstract: 3-Methoxytyramine (3-MT) and 3,4-dihydroxyphenylacetic acid (DOPAC) rates of formation were used, respectively, to assess the dynamics of dopamine (DA) release and turnover in the rat frontal cortex, nucleus accumbens, and striatum. Assuming total (re)uptake and metabolism of released DA are relatively uniform among the three brain regions, a simplified two pool model was used to assess the metabolic fate of released DA. Under basal conditions, 3-MT formation was found to comprise >60% of total DA turnover (sum of 3-MT plus DOPAC rates of formation) in the frontal cortex, and not more than 15% in the nucleus accumbens and striatum. Haloperidol increased the 3-MT rate of formation to a greater extent in the frontal cortex than in the two other regions. Clozapine increased the 3-MT rate of formation in the frontal cortex and decreased it in the striatum. Both drugs increased DOPAC rate of formation in the frontal cortex and nucleus accumbens. It was elevated by haloperidol but not clozapine in the striatum. It is concluded that (1) O -methylation is a prominent step in the catabolism of DA in the frontal cortex under both physiological conditions and after acute treatment with antipsychotics, (2) 3-MT is the major metabolite of released DA in the frontal cortex and possibly also in the nucleus accumbens and striatum, (3) in contrast to the frontal cortex, most of the DOPAC in the nucleus accumbens and striatum appear to originate from intraneuronal deamination of DA that has not been released, (4) because presynaptic uptake and metabolism of DA give rise to DOPAC, whereas postsynaptic uptake and metabolism produced both DOPAC and 3-MT, the ratio of 3-MT to DOPAC rates of formation can be a useful index of reuptake inhibition. 相似文献

Estimates of the percent of Earth's land surface that has either been transformed or degraded by human activity range between 39 and 50 percent, with agriculture accounting for the vast majority of these changes. Although much of the focus of research on land use and cover change in the tropics has been on deforestation, ongoing socioeconomic changes both locally and globally have made land transitions in the tropics extremely fluid. In addition, feedbacks between land cover change and human behavior constrain the extent and trajectories of land transitions. The sustainability of land use systems in the tropics depends on an understanding of coupled human–natural systems that can lead to general frameworks for management and prediction. The unprecedented availability of land use/cover data together with ecological data collected at large spatial scales offer exciting opportunities for advancing our understanding of socioecological systems. We rely on six studies of land transitions in the tropics to illustrate some promising approaches and pose critical questions to guide this body of research. 相似文献

We study how individual memory items are stored assuming that situations given in the environment can be represented in the
form of synaptic-like couplings in recurrent neural networks. Previous numerical investigations have shown that specific architectures
based on suppression or max units can successfully learn static or dynamic stimuli (situations). Here we provide a theoretical
basis concerning the learning process convergence and the network response to a novel stimulus. We show that, besides learning
“simple” static situations, a nD network can learn and replicate a sequence of up to n different vectors or frames. We find limits on the learning rate and show coupling matrices developing during training in
different cases including expansion of the network into the case of nonlinear interunit coupling. Furthermore, we show that
a specific coupling matrix provides low-pass-filter properties to the units, thus connecting networks constructed by static
summation units with continuous-time networks. We also show under which conditions such networks can be used to perform arithmetic

Abstract: Auditory cortex has been shown to be a site of widespread neuronal learning processes even in the context of simple auditory conditioning behavior. In view of their presumed role in determining behavioral and motivational relevance of incoming information we investigated whether the dopaminergic and serotonergic systems are involved in auditory cortex learning. Using a chronic brain microdialysis technique over 4 days, samples from auditory cortex were obtained before, during, and after daily footshock avoidance training simultaneously from trained gerbils and passive control animals or pseudotrained animals. Because of detection limits of dopamine and serotonin in auditory cortex, the response profiles of extracellular homovanillic acid as the metabolite of the dopaminergic system and of 5-hydroxyindoleacetic acid as the metabolite of the serotonergic system were determined from consecutive dialysis samples each day. The response of the dopaminergic system appeared to reflect the initial formation of the behaviorally relevant association exclusively during the first training day, whereas the serotonergic response appeared to correlate with the stress level of animals. 相似文献

We investigated maze learning in dwarf goats (Capra hircus) and the impact of lateralisation on learning. Lateralisation refers to the collection of phenomena in which external stimuli are perceived and processed differentially on the two sides of the brain and/or certain behaviours are preferentially performed by one side of the body. We trained 29 dwarf goats in a Y-maze, directing them to the opposite alley from that chosen in a free pre-run. In total, 13 goats were trained to the left alley (L-goats) and 16 goats to the right alley (R-goats). Recall of the trained alley was tested three months later. We then analysed reversal learning across 10 reversals. During training, the direction of the alley had an impact on learning. The number of runs required to reach the learning criterion was significantly lower in the L- than the R-goats. The goats recalled the trained alley three months later, with no difference between the L- and the R-goats. During the reversal learning, the reversal only tended to impact learning performance, whereas the directions of the new and the initially trained alley did not. Goats did not adopt a general rule with which to master the maze (e.g., win-stay/lose-shift) across the 10 reversals. Our results indicate a right hemisphere bias in the processing of visuospatial cues in the maze during initial training; however, no such impact was detected during reversal learning. 相似文献

Isoprenoids and prenylated proteins have been implicated in the pathophysiology of Alzheimer disease (AD), including amyloid-β precursor protein metabolism, Tau phosphorylation, synaptic plasticity, and neuroinflammation. However, little is known about the relative importance of the two protein prenyltransferases, farnesyltransferase (FT) and geranylgeranyltransferase-1 (GGT), in the pathogenesis of AD. In this study, we defined the impact of deleting one copy of FT or GGT on the development of amyloid-β (Aβ)-associated neuropathology and learning/memory impairments in APPPS1 double transgenic mice, a well established model of AD. Heterozygous deletion of FT reduced Aβ deposition and neuroinflammation and rescued spatial learning and memory function in APPPS1 mice. Heterozygous deletion of GGT reduced the levels of Aβ and neuroinflammation but had no impact on learning and memory. These results document that farnesylation and geranylgeranylation play differential roles in AD pathogenesis and suggest that specific inhibition of protein farnesylation could be a potential strategy for effectively treating AD. 相似文献

Abstract: Molecular biological findings have indicated that the affinity and the density of presynaptic serotonin transporters may be subject to adaptive regulation, but the physiological conditions that may act to trigger such changes are presently unknown. By means of [3 H]paroxetine binding to rat cortical membranes, we studied the influence of two physiological variables that are clearly associated with altered serotonergic activity—circadian rhythm and semistarvation—on K D and B max values of the serotonin transporter of the rat frontal cortex. No circadian fluctuations of both parameters were observed. Also, semistarvation (50% reduction of normal voluntary food intake) for 2 days had no effect on either K D or B max values of cortical [3 H]paroxetine binding. Food restriction for either 7 days or 2 weeks, however, resulted in a significant, ∼30%, reduction of the density of cortical serotonin transporters with unchanged transporter affinity. These findings indicate that long-term changes in the density of cortical serotonin transporters can be induced by long-lasting alterations of certain environmental variables. Because the duration and the radius of action of presynaptically released serotonin are governed by the efficiency of the reuptake mechanism, such adaptive changes of serotonin transporter density must be expected to cause long-term alterations of the modulatory impact of the central serotonin system on certain brain functions. 相似文献

Studies of cognitive function include a wide spectrum of disciplines, with very diverse theoretical and practical frameworks. For example, in Behavioral Neuroscience cognitive mechanisms are mostly inferred from loss of function (lesion) experiments while in Cognitive Neuroscience these mechanisms are commonly deduced from brain activation patterns. Although neuroscientists acknowledge the limitations of deriving conclusions using a limited scope of approaches, there are no systematically studied, objective and explicit criteria for what is required to test a given hypothesis of cognitive function. This problem plagues every discipline in science: scientific research lacks objective, systematic studies that validate the principles underlying even its most elemental practices. For example, scientists decide what experiments are best suited to test key ideas in their field, which hypotheses have sufficient supporting evidence and which require further investigation, which studies are important and which are not, based on intuitions derived from experience, implicit principles learned from mentors and colleagues, traditions in their fields, etc. Philosophers have made numerous attempts to articulate and frame the principles that guide research and innovation, but these speculative ideas have remained untested and have had a minimal impact on the work of scientists. Here, I propose the development of methods for systematically and objectively studying and improving the modus operandi of research and development. This effort (the science of scientific research or S2) will benefit all aspects of science, from education of young scientists to research, publishing and funding, since it will provide explicit and systematically tested frameworks for practices in science. To illustrate its goals, I will introduce a hypothesis (the Convergent Four) derived from experimental practices common in molecular and cellular biology. This S2 hypothesis proposes that there are at least four fundamentally distinct strategies that scientists can use to test the connection between two phenomena of interest (A and B), and that to establish a compelling connection between A and B it is crucial to develop independently confirmed lines of convergent evidence in each of these four categories. The four categories include negative alteration (decrease probability of A or p(A) and determine p(B)), positive alteration (increase p(A) and determine p(B)), non-intervention (examine whether A precedes B) and integration (develop ideas about how to get from A to B and integrate those ideas with other available information about A and B). I will discuss both strategies to test this hypothesis and its implications for studies of cognitive function. 相似文献
