Aims: This study investigated the diversity and persistence of Salmonella strains through the pork finishing cycle, from the farm into the abattoir. Methods and Results: Isolates from four batches of finishers, from farm to abattoir, were used. Salmonella Typhimurium isolates were subjected to molecular typing using pulsed‐field gel electrophoresis and variable number of tandem repeat analysis. The results demonstrated that infection was transferred from the farm to the abattoir. Within the abattoir, infection from individual pigs contaminated the exterior of the carcass and pigs exposed to Salmonella in the lairage were infected. Conclusions: Salmonella can be introduced at various points in the pig production and slaughter process. Carcass contamination may arise from infection on farm and exposure in the lairage and abattoir environment. Pigs could be contaminated by previous batches of pigs while in lairage or during the dressing process. Salmonella infection on farms is dynamic with multiple serovars present from different sources. Significance and Impact of the Study: Molecular typing methods facilitated the tracing of Salm. Typhimurium through the production cycle and differentiated some farm‐acquired from abattoir‐acquired strains. The findings emphasize the importance of integrated control strategies along the pork food chain.  相似文献

Impact of abattoir effluents (characterized by intestinal and stomach contents of slaughtered animals, ashes from roasted animals and blood stains) on water quality, distribution and abundance of Diptera were investigated in an urban stream, River Orogodo, Southern Nigeria, from July 2003 to June 2004. Water quality changes indicated significant differences (p < 0.05) in conductivity, dissolved oxygen, BOD5, COD, total hardness, nitrate-nitrogen and phosphate-phosphorus between the three stations sampled. Higher values of these parameters were observed at the impacted station. The abundance and community structure of Diptera patterns, especially Chironomidae, Culicidae and Syrphidae families (all indicative of poor water quality) showed strong evidence of impact from the abattoir effluents. Comparisons of abundance values demonstrated high significance (p < 0.05) between the impacted station and the upstream (station 1) and downstream station (station 3). Shannon index and Berger–Parker dominance were greater at the impacted station (station 2). Analysis of faunal similarities showed that upstream station 1(unpolluted site) was significantly different from stations 2 and 3. The distinct taxa found in station 2 (the impacted station) suggest that the organic input from the abattoir favoured their abundance as most of them were opportunistic species.  相似文献

The suitability of using macroinvertebrates as bioindicators of stream water quality was tested in the Mkondoa River in an agricultural area at Kilosa, using the rapid bioassessment protocol. The family biotic index (FBI) showed marked variation in water quality along the stream from values ranging from 4.1 to 5.0 in the upstream reaches, indicating good water quality, 5.3 to 5.5 in the mid-reaches and 6.0 to 6.5 in the lower reaches. The water quality index (WQI) indicated that water quality was fair (77 ± 0.98) in the upstream reach of the Mkondoa, marginal (55 ± 0.86) in the midstream reach and poor (33 ± 0.45) in the downstream reach. There were significant relationships between biological oxygen demand and dissolved oxygen and the occurrence of specific taxa, mainly Chironomus and Caenis. Significant changes in macroinvertebrate abundance were mostly related to changes in water quality. As in other parts of the world, macroinvertebrate communities proved to be good biological indicators of water quality and they should be used as bioindicators in long-term monitoring of this river.  相似文献

The effects of events which occur prior to slaughter, such as loading, transport, and holding at an abattoir, on the prevalence of Campylobacter species, including Campylobacter jejuni and Campylobacter coli, were examined. Cloacal swabs from market-weight turkeys in each of five flocks were obtained on a farm prior to loading (time 1; 120 swabs per flock) and after transport and holding at the abattoir (time 2; 120 swabs per flock). A statistically significant increase in the overall prevalence of Campylobacter spp. was observed for cloacal swabs obtained from farm 3 following transport (P < 0.01). At time 2, an increase in the prevalence of C. coli was also noted for cloacal swabs from farms 3, 4, and 5 (P < 0.01). Neither the minimum time off of feed nor the distance transported from the farm to the abattoir was correlated with the increase in C. coli prevalence. Similarly, responses to an on-farm management questionnaire failed to detect any factors contributing to the observed changes in Campylobacter sp. prevalence. A SmaI macrorestriction analysis of Campylobacter sp. isolates recovered from flock 5 indicated that C. coli was more diverse than C. jejuni at both time 1 and time 2 (P < 0.01), based on a comparison of the Shannon indices of diversity and evenness.  相似文献

Phytoplankton dynamics of Eastern Indian coast was studied from surface water for a period of 24 months (April 2005–March 2007) in relation to environmental variables like, temperature, pH, dissolved oxygen, biochemical oxygen demand (BOD), salinity and nutrient contents—including nitrate, phosphate and silicate. Total 43 taxa were recorded during the study period. Phytoplankton density ranged from approximately 350–3,000 cells/ml and showed complete dominance of diatom genera namely, Asterionella japonica in winter and Odontella rhombus in summer. Other frequently occurring diatoms were Coscinodiscus perforatus, Actinocyclus normanii f. subsala, Thalassiothrix fraunfeldii, Ditylum brightwelli, Stephanodiscus hantzschoides, Cyclotella meneghiniana, Thalassionema nitzschoides etc. Seasonal changes in abundance and diversity of phytoplankton significantly differed showing maximum diversity in autumn with high diversity index (2.76-Oct, 05) and minimum in winter (0.326-January, 06). The species evenness varied from 0.137 (January 06) to 0.991 (August 06), which signifies minimum variation in percentage contribution of individual species to total phytoplankton population in monsoon and maximum in winter. Correlation studies of total cell count to physicochemical variables indicated significant positive relation with dissolved oxygen, salinity and pH but negative relation with nitrate, silicate and BOD of the water body. Multivariate procedures like ordination by principal component analysis and multi dimensional scaling of phytoplankton population based on their occurrence data and magnitude of abundance indicated that some genera (Biddulphia heteroceros, B. dubia, Odontella aurita, Gyrosigma acuminatum, Coscinodiscus granii, Paralia sulcata, etc.) have specific preference for water temperature and salinity and flourished maximally in particular season(s). While other genera (A. japonica, C. meneghiniana, C. perforatus, D. brightwelli, S. hantzschoides, etc.) appeared in wide range of temperature and salinity gradient.  相似文献

  1. Habitat fragmentation is one of the main threats to biodiversity. Barriers to dispersal caused by anthropogenic habitat alteration may affect phylogeographic patterns in freshwater mussels. Knowledge of the phylogenetic and phylogeographic patterns of unionoids is vital to inform protection of their biodiversity.
  2. Here, we assessed influences of dams and their environmental effects on the genetic diversity and population connectivity of a broadly distributed freshwater mussel, Nodularia douglasiae, in Poyang Lake Basin.
  3. The results showed high genetic diversity in areas without dams and low genetic diversity in areas with dams. High genetic differentiation and low gene flow were found among the 11 populations. Genetic variation was significantly correlated with dissolved oxygen levels.
  4. The observation of low genetic diversity in populations separated by dams indicated that those populations were subjected to genetic erosion and demographic decline because they are disconnected from other populations with higher diversity. High genetic differentiation and low gene flow among the 11 populations could be correlated with anthropogenic habitat alteration.
  5. These results indicated that anthropogenic habitat alterations have led to the decline in freshwater mussel diversity. Therefore, we recommend maintaining favourable habitat conditions and connectivity of rivers or lakes, and strengthening study of life histories with host-test experiments to identify potential host fish species to strengthen the knowledge base underpinning freshwater mussel conservation.

Polychlorinated biphenyls (PCBs) contamination that has resulted from the recycling of electronic power capacitors and transformers could lead to deterioration in soil quality and high ecological risk. As microorganisms are generally considered to be the best indicators of soil pollution, the diversity of bacterial communities in the soil around an e-waste recycling workshop in the Taizhou e-waste recycling area of China was studied using denaturing gradient gel electrophoresis (DGGE). The results indicated that the PCBs content in the soil decreased with increasing distance from the recycling workshop. Moreover, a gradual change in soil bacteria diversity along the PCBs pollution gradient was observed. Furthermore, the predominance of Proteobacteria and Bacteroidetes was found on the basis of sequence analysis and some highly similar subsequences of microorganisms were also found to be closely related to the catabolism of PCBs and other organic compounds. In a word, our results indicated that PCBs pollutants had an evident impact on the structure of the soil microbial community and the enriched microbes might serve to decompose PCBs in soil.  相似文献

Aim The purpose of this paper was to study the patterns of genetic variation, demographic history, haplotype relationships and potential location of diversity centres of two closely related species, Machilus thunbergii and Machilus kusanoi. Location The phylogeography of M. thunbergii and M. kusanoi was examined by sampling 110 and 106 individuals from 25 and 16 sampling sites, respectively, across their distributional range in Taiwan. Machilus thunbergii is distributed on the Asian mainland, South Korea, southern Japan, the Ryukyus, Taiwan and the Philippines, whereas M. kusanoi is endemic to Taiwan. These two species are closely related, and both are widely distributed in Taiwan but occupy different altitudinal zones and habitats. Methods The range‐wide variation of M. thunbergii and M. kusanoi in Taiwan was studied using chloroplast DNA (cpDNA) variations. A haplotype network was constructed with the computer program tcs . Nested clade analysis was conducted with the computer program ceodis , and various parameters of genetic diversity were calculated and neutrality tested by the computer program Dna SP. Population differentiation was estimated using the programs arlequin and hapstep . The contribution of the populations to gene diversity and to allelic richness was calculated using the software contrib . The level of divergence for each population from the remaining populations was calculated as the mean value of pairwise FST for each population against the rest of the populations. Results Extremely low levels of genetic differentiation were found for both species. This result suggested that these two species probably survived in multiple relict refugia with different population sizes throughout the island during low‐temperature periods of the Pleistocene. In addition, nested clade analysis (NCA) of cpDNA haplotypes indicated that restricted gene flow with isolation‐by‐distance characterized the recolonization after the Pleistocene by Tashueshan and Shiouhluan populations of M. thunbergii in the north‐central area west of the Central Mountain Range (CMR). In contrast, NCA analysis indicated that a major diversity centre on the southern tip of the island (Kending population) and contiguous range expansion characterized the recolonization by M. kusanoi of northern areas along the east side of the CMR. The major diversity centres found for the two species examined were further supported by the results of the mean FST for individual populations in comparison with other populations, and of the contribution of the divergence component to the total diversity. Main conclusions This research supports the multiple relict refugia hypothesis for both species investigated. Populations of M. thunbergii at Shiouhluan and Tashueshan in the north‐central area west of the CMR represent a diversity centre currently expanding its size. A diversity centre at the southern‐edge population of M. kusanoi, and a contiguous range expansion from Kending, were found. These results indicate that the M. thunbergii populations at Tashueshan and Shiouhluan and the M. kusanoi population at Kending, and even Soukar, are evolutionarily significant units for conservation programmes.  相似文献

The genetic diversity within and among populations of Hepatacodium miconioides collected at three different altitudes in Tiantai Mountain, Zhejiang Province and its relationships to environmental factors were analyzed by random amplified polymorphic DNA (RAPD) technique. Amplification using 12 random primers of 60 plants and 122 repetitive loci were produced. The percentage of polymorphic loci of three populations ranged from 18.85% to 23.77% with an average of 21.86%, indicating the relatively low genetic diversity of H. miconioides. The average Shannon index of phenotypic diversity (0.1329) and Nei index (0.0925) within populations were relatively low. A distinct genetic differentiation existed among populations of H. miconioides in spite of the relatively small geographical distribution. The average genetic diversity within populations of H. miconioides accounted for 33.58% of the total genetic diversity while the genetic diversity among populations accounted for 66.42% as estimated by the Shannon index of phenotypic diversity, The genetic differentiation among populations of H. miconioides was 0.6546, as estimated by Nei index. The gene flow estimated from G ST was only 0.2656 and it indicated that gene flow among populations of H. miconioides was relatively low. The mean value of the genetic identity among populations of H. miconioides was 0.7126 and the average of genetic distance of H. miconioides was 0.3412. The genetic identity between populations at the elevation of 990 m and at the elevation of 780 m was the highest. The genetic identity between population at the elevation 500 m and other two populations was relatively low. 为了解铁皮石斛(Dendrobium officinale)种质间的亲缘关系,利用ISSR技术对34份铁皮石斛种质资源进行亲缘关系和遗传多样性分析。结果表明,9条ISSR引物在34份种质中共扩增出78条带,多态位点百分率达100%。UPGMA聚类分析表明,种质的相似系数为0.61~0.92,在相似系数0.626处,福建省泰宁的野生铁皮石斛与栽培铁皮石斛分为两大类。泰宁野生铁皮石斛种群的Nei’s基因多样性(H)和遗传分化系数(Gst)分别为0.3111和0.4609,均高于栽培种群(0.3056和0.4204),表明泰宁野生铁皮石斛具有较丰富的多样性和较高的种群分化系数。AMOVA分析表明,铁皮石斛种群内变异指数为74%,种群间变异指数为26%,表明不同种群间可能存在基因交流。这些为不同地域的野生铁皮石斛资源的有效保护及利用提供理论依据及技术参考。  相似文献

Vegetation structure and plant species diversity of restoration sites are predicted to directly affect pollinator attraction, with potential impacts on gene flow, reproduction, genetic diversity of future generations, and ultimately restoration success. We compared Banksia attenuata R.Br. (Proteaceae) in a low species diversity restoration site and an adjacent natural remnant. We assessed fecundity genetic diversity in adult plants and their offspring, mating system parameters and pollen dispersal using paternity assignment. Results were compared to an earlier study of reproductive functionality within a high species diversity restoration site that was restored in a similar manner, enabling us to investigate any association between plant species diversity and fecundity. Seed set data indicated no significant differences between restored and adjacent natural sites; however, seed set data between restoration sites was significantly different (2.08 ± 0.39 and 6.89 ± 1.12, respectively). The mean number of fruits (follicles) per inflorescence was not significantly different between restoration sites. Genetic diversity of adult plants and their offspring were comparable in all sites. Higher allelic richness and genetic differentiation in one restored site reflected sourcing beyond local provenance. Low correlated paternity indicated high levels of multiple siring of seeds and paternity assignment demonstrated strong genetic connectivity between sites. Reproductive functionality, as measured by fecundity and genetic diversity in the offspring of B. attenuata, is resilient to low species diversity within a restored plant community. We consider our results in the context of establishing seed production areas (SPAs) that maximize the quantity and genetic quality of Banksia seeds for restoration.  相似文献

The effect of weather on the eutrophication of a shallow lake was estimated by a hydrodynamic lake model coupled with a simple water quality module. The model was applied to Lake Villikkalanjärvi in southern Finland. This shallow, agriculturally loaded lake may stratify during warm and calm periods in summer and as a result oxygen is often consumed from the hypolimnion, causing high internal loading of phosphorus. Vertical mixing and temperature distribution in the lake were simulated by a one-dimensional, horizontally integrated hydrodynamic model. State variables included in the water quality model were dissolved reactive phosphorus, chlorophyll a and dissolved oxygen. The model was first calibrated against observations from 1989 and 1990. Thereafter, simulations were carried out using weather data from the years 1961 to 1988. The results indicated that warm summer periods may cause high chlorophyll a concentrations due to high internal loading. In four years with exceptionally warm summers the model predicted maximum chlorophyll a concentrations almost twice as high as in years without remarkable internal loading. The model simulates accurately temperature and mixing but the reliability of water quality predictions could be improved by adding more factors regulating algal biomass and sediment phosphorus release.  相似文献

在山西吕梁山系按照纬度从北向南依次选取马伦草原、荷叶坪、云顶山作为研究区,于2015、2016、2017年7月下旬进行亚高山草甸植被群落多样性调查,研究吕梁山亚高山草甸物种多样性不同年份、不同纬度的时空变化格局。结果表明:(1)吕梁山亚高山草甸群落中矮嵩草(Kobresia humilis)和珠芽蓼(Polygonum viviparum)、线叶嵩草(Kobresia capillifolia)和珠芽蓼、车前草(Plantago asiatica)和披碱草(Elymus dahuricus)分别为马伦草原、荷叶坪、云顶山的优势种,不同山地植物优势种和次优势种均以菊科(Asteraceae)、蔷薇科(Rosaceae)、莎草科(Cyperaceae)、禾本科(Gramineae)植物为主。(2)吕梁山亚高山草甸物种多样性在不同年份分布较为稳定,Pielou指数在连续3年内均无较大变化; Shannon-Wiener指数、Simpson指数和Patrick指数在2016年最高,同时该年份的降水天数也是最多,表明吕梁山亚高山草甸物种多样性在时间上呈现出受降水条件影响较大的变化格局。(3)吕梁山偏南部的云顶山多样性指数高于偏北部的马伦草原和荷叶坪,表明吕梁山亚高山草甸物种多样性在空间上表现出由北向南逐渐升高的变化格局。因此,吕梁山亚高山草甸物种多样性在时空上呈现出受降水条件影响较大,且由北向南逐渐升高的变化格局,降水条件和纬度梯度对该山地亚高山草甸物种多样性的时空变化格局产生了重要影响。  相似文献

Water quality of Menard Creek in the Big Thicket National Preserve of southeast Texas was studied from July 1978 to June, 1979 utilizing physicochemical parameters, bacteriological data, and benthic macroinvertebrates.Physicochemical conditions generally indicated good water quality. Dissolved oxygen concentrations were always high and all other parameters were within the expected ranges for small streams in this area. Conductivity and chlorides indicated low concentrations of oil field brines at Stations 4 and 5.Numbers of fecal bacteria were higher than acceptable at all stations during much of the study period. Highest numbers were generally found after heavy rains and surface runoff. Fecal coliform to fecal streptococci ratios indicated human contamination in 53 percent of the 60 samples, while non-human contamination was found in 12 percent of the samples.125 taxa and 7,462 individuals of benthic macroinvertebrates were collected. Chironomids (44.8%, 38 sp.) and oligochaetes (32.1%, 13 sp.) were the dominant groups. The oligochaete Aulodrilus pigueti and the trichopterans Lype diversa and Brachycentrus numerosus were reported in Texas for the first time. The greatest number of taxa was found at Station 1 (79), while Station 5 had the fewest (61). Station 1 had the highest annual species diversity ({xxd}) of 4.37. The other stations had intermediate to high values indicating moderately stressed conditions during high discharge. To monitor genetic diversity in the field it is important that it is measured accurately. Here, we elucidate the potential of single nucleotide polymorphisms (SNPs) for measuring genetic diversity in cassava. The nature and frequency of SNPs was characterised and their utility in genetic diversity assessment compared to that of simple sequence repeats (SSRs). This was achieved by direct sequencing of amplicons in diverse cassava varieties. A total of 26 SNPs were identified from quality sequences of nine genes, giving an estimated frequency of one SNP every 121 nucleotides. Nucleotide diversity ranged from 7.8 × 10−4 to 5.6 × 10−3. Average haplotype-based polymorphic information content (PIC = 0.414) was higher than for individual SNPs (PIC = 0.228). The Mantel test indicated interdependence (r = 0.219; P < 0.001) between SNP and SSR genotypic data. Individual SNPs had lower PIC values than SSRs. For this reason larger numbers of SNPs may be necessary to achieve the same level of discrimination among genotypes provided by SSRs.  相似文献

This study assesses two hypotheses on the genetic diversity of populations of Gigartina skottsbergii Setchell et Gardner (Rhodophyta, Gigartinales) at the border of the species distribution: 1) peripheral populations display a reduced genetic diversity compared with central populations, and 2) genetic differentiation is higher among peripheral than among central populations. Two peripheral and four central populations were sampled along the Chilean coast and 113 haploid individuals were analyzed using 17 random amplification of polymorphic DNA loci. The genetic diversity was estimated by allele diversity (He), allele richness (Â), and the mean pair‐wise differences among multilocus genotypes. All three estimates consistently and significantly indicated a lower genetic diversity within the peripheral than within the central populations. Genetic differentiation between the two peripheral populations was stronger (FST=0.35) than between central populations at similar spatial scales (FST ranging from 0 to 0.25). In addition, it appeared from the distribution of pair‐wise differences that peripheral populations are in demographic expansion after a recent bottleneck. The results are discussed in the specific context of potential overharvesting of these wild populations.  相似文献

The genetic diversity and genetic structure of Trillium tschonoskii (Maxim) were investigated using amplified fragment length polymorphism markers. Eight primer combinations were carried out on 105 different individuals sampled from seven populations. Of the 619 discernible DNA fragments generated, 169 (27.3%) were polymorphic. The percentage of polymorphic bands within populations ranged from 4.52 to 10.50. Genetic diversity (HE) within populations ranged from 0.0130 to 0.0379, averaging 0.0536 at the species level. Genetic differentiation among populations was detected based on Nei's genetic diversity analysis (53.03%) and analysis of molecular variance (AMOVA) (52.43%). AMOVA indicated significant genetic differentiation among populations (52.43% of the variance) and within populations (47.57% of the variance) (p < 0.0002). Gene flow was low (0.4429) among populations. Species breeding system and limited gene flow among populations are plausible reasons for the high genetic differentiation observed for this species. We propose an appropriate strategy for conserving the genetic resources of T. tschonoskii in China.  相似文献

Analysis of genetic diversity and population structure among Quercus fabri populations is essential for the conservation and utilization of Q. fabri resources. Here, the genetic diversity and structure of 158 individuals from 13 natural populations of Quercus fabri in China were analyzed using genotyping‐by‐sequencing (GBS). A total of 459,564 high‐quality single nucleotide polymorphisms (SNPs) were obtained after filtration for subsequent analysis. Genetic structure analysis revealed that these individuals can be clustered into two groups and the structure can be explained mainly by the geographic barrier, showed gene introgression from coastal to inland areas and high mountains could significantly hinder the mutual introgression of genes. Genetic diversity analysis indicated that the individual differences within groups are greater than the differences between the two groups. These results will help us better understand the genetic backgrounds of Q. fabri.  相似文献

Inter‐simple sequence repeat (ISSR) analysis and aggressiveness assays were used to investigate genetic variability within a global collection of Fusarium culmorum isolates. A set of four ISSR primers were tested, of which three primers amplified a total of 37 bands out of which 30 (81%) were polymorphic. The intraspecific diversity was high, ranging from four to 28 different ISSR genotypes for F. culmorum depending on the primer. The combined analysis of ISSR data revealed 59 different genotypes clustered into seven distinct clades amongst 75 isolates of F. culmorum examined. All the isolates were assayed to test their aggressiveness on a winter wheat cv. ‘Armada’. A significant quantitative variation for aggressiveness was found among the isolates. The ISSR and aggressiveness variation existed on a macro‐ as well as micro‐geographical scale. The data suggested a long‐range dispersal of F. culmorum and indicated that this fungus may have been introduced into Canada from Europe. In addition to the high level of intraspecific diversity observed in F. culmorum, the index of multilocus association calculated using ISSR data indicated that reproduction in F. culmorum cannot be exclusively clonal and recombination is likely to occur.  相似文献
