A first survey was done on algae present in the Sundays River from its source to its confluence with the sea. Species found in the upstream sections of the river included indicators of good water quality, but the quality deteriorated downstream with peaks in algal abundance being ascribed to peaks in nutrient concentrations. Cyanobacteria and euglenoids were present in the upper and middle reaches of the river, but were absent downstream. Dinoflagellates became more important downstream, especially in the estuary. Dominant species, reaching high concentrations along the river, included Nitzschia frustulum, Nitzschia capitellata, Carteria klebsii, Chlorella vulgaris and Anabaena species. The presence of the diatom Eolimna comperei is a first record of its occurrence in South Africa. The Sundays River can be described as a brackish, hard water system with high nutrient concentrations in certain sections. The most important contributors to high nutrient concentrations were point sources in the vicinity of towns along the river banks, as well as diffuse sources contributing to high nitrogen concentrations in the fertile Sundays River valley. Increasing salinities were due to pollution, evaporation and agricultural activities in the valley.

Epilithic diatoms of mountain rivers from the upper Segre catchment (Oriental Pyrenees) were studied in 1998, during three different seasons: March, July and September. Four rivers, the river Segre and its three most important tributaries, Duran, Molina and Querol, were sampled in upstream and downstream stretches. The diatom communities were comparable in all upstream stretches of these mountain rivers draining siliceous substrates. Dominant taxa were Achnanthidium subatomus, Diatoma mesodon, Encyonema cf. minutum, E. silesiacum, Fragilaria arcus, F. capucina, Gomphonema calcifugum, G. pumilum, Meridion circulare and Nitzschia pura. Changes in water quality in the downstream stretches lead to the appearance of pollution tolerant taxa, such as Eolimna minima, Gomphoneis minuta, Navicula gregaria, and Nitzschia inconspicua. As a result, the values obtained with the diatom water quality indices (IPS Specific Polluosensitivity Index, CEE and IBD Biological Diatom Index) decreased. The diatom community composition and the derived water quality values did not change in the upstream stretches over the year. In contrast, significant changes were observed in the downstream stretches with best water␣quality in July, during high flows due to melting snow, and worst values in September, during low␣discharge. The diatom indices, especially the IPS, showed a good performance in these mountain rivers.

Prudent management of lotic systems requires information on their ecological status that can be estimated by monitoring water quality and biodiversity attributes. To understand environmental conditions in Gatharaini drainage basin in Central Kenya, a study was carried out to establish the relationship between water quality and macroinvertebrate assemblages between the months of March and September 1996. Six sampling sites, each 25 m long were selected along a 24‐km stretch of the stream, which drained land under agricultural, residential and industrial use. Water physico‐chemical data was explored using multivariate analysis of Principal Component Analysis to detect environmental trends downstream. Both macroinvertebrates and water physico‐chemical data of suggested trends were analysed for variations and correlations. Temperatures and invertebrate densities changed significantly between the dry and wet season (P < 0.01) but the fluctuations were not evident downstream. Water physico‐chemical characteristics (total dissolved solids (TDS), pH, turbidity, dissolved oxygen) and biodiversity indices (species richness, diversity, dominance, evenness) changed markedly downstream (P < 0.01). Biodiversity indices correlated inversely with TDS, pH and turbidity but positively with dissolved O2. It was evident macroinvertebrate assemblages changed significantly downstream as opposed to functional feeding groups. Diptera was important in most sites whilst Oligochaeta dominance increased downstream corresponding to the deterioration in water quality. Collectors/browsers were the dominant functional feeding groups at most sites. This study showed that significant changes in aquatic macroinvertebrate assemblages were primarily due to water quality rather than prevailing climatic conditions.

The spatial and temporal variations of the fish assemblages in mountain streams of China are poorly understood. The relationships between the fish assemblage and selected habitat features were examined in the North Tiaoxi River, one of headwaters of Taihu Lake. A total of 3,348 individuals belonging to 5 orders, 11 families, 25 genera and 34 species were collected including 33 native species and one invasive species. Among those, about 20 species were endemic to China. Non-metric Multidimensional Scaling (NMDS) was applied to compare fish assemblage structures from upstream to downstream during four seasons. Species assemblages differed along the stream continuum, but there was little apparent change associated with the seasons. Species richness and Shannon-Weaver index (H′) tended to increase along the stream continuum from the upstream to downstream and the proportion of invertivorous fish tended to significantly decrease along the continuum with a parallel significant increase in the percentage of omnivores. Fish assemblages were significantly related to both water quality and habitat structure variables. Canonical Correspondence Analysis ordinations (CCA) revealed that 6 of the 14 selected environmental variables had significant relationships with the fish assemblage such as distance to source, stream width, altitude, pH, water depth, and water velocity and different sampling sites were associated with different environmental variables in different seasons. The main differences in fish assemblage structure and diversity within the whole watercourse are probably related to large-scale factors such distance to source, altitude and stream width. Differences of instream characteristics are likely to be caused by natural variability of the ecosystems but also, in some case, by anthropogenic influence like human settlements, agriculture and river embankment and pollution from small factory.

The suitability of using macroinvertebrates as bioindicators of stream water quality was tested in the Mkondoa River in an agricultural area at Kilosa, using the rapid bioassessment protocol. The family biotic index (FBI) showed marked variation in water quality along the stream from values ranging from 4.1 to 5.0 in the upstream reaches, indicating good water quality, 5.3 to 5.5 in the mid-reaches and 6.0 to 6.5 in the lower reaches. The water quality index (WQI) indicated that water quality was fair (77 ± 0.98) in the upstream reach of the Mkondoa, marginal (55 ± 0.86) in the midstream reach and poor (33 ± 0.45) in the downstream reach. There were significant relationships between biological oxygen demand and dissolved oxygen and the occurrence of specific taxa, mainly Chironomus and Caenis. Significant changes in macroinvertebrate abundance were mostly related to changes in water quality. As in other parts of the world, macroinvertebrate communities proved to be good biological indicators of water quality and they should be used as bioindicators in long-term monitoring of this river.

Bacteriological analysis of the water samples collected from upstream, midstream and downstream points along the bank of the river revealed high populations of Escherichia coli, Citrobacter freundii, Citrobacter diversus, Enterobacter aerogens and Klebsiella species. All these isolates were screened against eight antibiotics to determine the prevalence of multiple antibiotic resistance among isolates at different sites of the river. The study revealed that multiple antibiotic resistance was prominently seen in coliforms at downstream sites (Average multiple antibiotic resistance index, MAR Index = 0.43) while it was low in coliforms at upstream sites (MAR Index = 0.15). These differences in MAR indices provide a method for distinguishing high risk contamination sites in aquatic environment.

Effects of clay discharges on streams
The impact of clay discharges on benthic invertebrates was investigated by comparison of communities upstream and downstream of alluvial gold mining on 6 streams on the West Coast of the South Island, New Zealand. Mean turbidity was increased by 7–154 NTU above background (mean 1.3–8.2 NTU) by the mine discharges during the 2 months before sampling. Patterns of increase in suspended solids (strongly correlated with turbidity, r=0.95) were similar. Invertebrates densities were significantly lower at all downstream sites, ranging from 9 to 45% (median 26%) of densities at matched upstream sites. Downstream densities as a proportion of those upstream were negatively correlated with the logarithm of the turbidity loading (r=–0.82, P<0.05). The densities of the common taxa were also generally lower downstream of mining. Taxonomic richness was significantly lower at downstream sites in the four streams receiving higher turbidity loads (mean turbidity increase = 23–154 NTU). Lower epilithon biomass and productivity, and degraded food quality at the downstream sites probably explain the lowered invertebrate densities. At some sites, reduced bed permeability and interstitial dissolved oxygen, and avoidance reactions of invertebrates (i.e., increased drift), may have also contributed to lower invertebrate densities.Formerly DSIR Marine and Freshwater.

Lack of access to potable water has forced many inhabitants of informal settlements in South Africa to rely on surface water sources for their daily water needs, thus exposing these communities to microbial contamination that can result in water-borne diseases. These water sources also serve as natural habitats of pathogenic E. coli strains which harbour virulence factors, which could play a role in the disease process, as well as various multi-drug resistant water-borne pathogens. This study investigated the microbiological quality of two river waters in Durban, South Africa, using total coliform and faecal coliform population as indices. The virulence markers and antibiogram profiles of the E. coli isolates from these rivers were also determined. The results indicated that water from these river sources were of poor microbiological quality and unfit for human consumption. Antibiotic Resistance Profiles of the isolates revealed that 97.1% of the Palmiet River isolates and 71.15% of the Umgeni River isolates were multi-resistant to the antibiotics tested, with all the isolates found to be resistant to novobiocin. Characterization of the virulence markers revealed the presence of stx1, cnf1 and eaeA genes, indicating the possible health risk associated with the ingestion of water from these rivers. The inherent health risks associated with the use of these river water emphasises the need for safe water supply and provision of proper sanitation facilities for the inhabitants of the informal settlements along these river banks.

This study investigates the relationship between the density of internal macrobioeroders in living massive Porites and nutrient status. The study was conducted along turbidity and chlorophyll gradients towards river mouths on 12 reefs in four regions of the inshore Great Barrier Reef. Mean internal macrobioeroder densities doubled from 2 to 8 m depth, and at the 8 m sites, densities increased 4- to 7-fold towards the river mouths in all regions. Densities also increased 1.6-fold for each additional 1 NTU turbidity and 650-fold per 1 μg L−1 additional chlorophyll a. The study shows that the density of macrobioeroder boreholes in living massive Porites is a simple bioindicator measure for changing turbidity and chlorophyll concentrations on the Great Barrier Reef for sites from which direct water quality measurements are unavailable.

1. In complex landscapes such as river networks, organisms usually face spatio‐temporal heterogeneity and gradients in geomorphological, water, ecological or landscape characteristics are often observed at the catchment scale. These environmental variables determine developmental conditions for larval stages of freshwater insects and influence adult phenotypic characteristics. Environmental clines are therefore expected to generate morphological clines. Such a process has the potential to drive gradual geographical change in morphology‐dependent life history traits, such as dispersal. 2. We studied the influence of aquatic and terrestrial environmental factors on morphological variations in Calopteryx splendens across the Loire drainage. To investigate these effects we took explicitly into account the hierarchical structure of the river network. 3. We analysed eight morphological traits. Results showed significant body size variation between tributaries and the presence of a morphological cline at the drainage scale. We observed an effect of pH and water temperature on body size. Individuals in downstream sites were larger than individuals in upstream sites, and adults whose larval stages were exposed to alkaline pH and high temperatures during summer were larger. 4. Body size affects flight abilities in insects. Thus, our results suggest that morphological clines may generate an asymmetric dispersal pattern along the downstream–upstream axis, downstream populations dispersing farther than upstream ones. Such a process is expected to influence population genetic structure at the drainage scale if larval drift and floods do not balance an asymmetrical dispersal pattern of adults along the downstream–upstream gradient. To assess the influence of environmental gradients on the variation of life history traits it is important to understand the population biology of freshwater insects, and more generally of riverine organisms. It is also essential to integrate such data in conservation or restoration programmes.

The unimpeded downstream movement patterns and migration success of small female and male Anguilla anguilla through a catchment in north‐west Europe were studied using an acoustic hydrophone array along the River Finn and into the Foyle Estuary in Ireland. Twenty silver‐stage A. anguilla (total length, LT, range: 332–520 mm) were trapped 152 km upstream from a coastal marine sea‐lough outlet and internally tagged with acoustic transmitters of which 19 initiated downstream migration. Migration speed was highly influenced by river flow within the freshwater (FW) compartment. Anguilla anguilla activity patterns were correlated with environmental influences; light, tidal direction and lunar phase all influenced the initiation of migration of tagged individuals. Migration speed varied significantly between upstream and lower river compartments. Individuals migrated at a slower speed in transitional water and sea‐lough compartments compared with the FW compartment. While 88·5% survival was recorded during migration through the upper 121 km of the river and estuary, only 26% of A. anguilla which initiated downstream migration were detected at the outermost end of the acoustic array. Telemetry equipment functioned efficiently, including in the sea‐lough, so this suggests high levels of mortality during sea‐lough migration, or less likely, long‐term sea‐lough residence by silver A. anguilla emigrants. This has important implications for eel management plans.

Thompson Run, a headwater stream in central Pennsylvania (U.S.A.), supports an impaired macroinvertebrate community downstream of the outlet of a detention pond that receives urban runoff. To determine if toxicity from the metals or other pollutants in urban runoff contributed to impairment, we exposed adult, male Gammarus minus to urban runoff during a 42-day in situ bioassay that included 12 rain events. Test animals were collected from a site upstream of the detention pond outlet using two methods: precopula pair separation and sieving. Water quality, temperature and tissue metal concentrations were measured during the bioassay. The survival of precopula G. minus was lower (p=0.048) at a site downstream of the detention pond outlet compared to a site upstream of it, but the survival of sieved G. minus was not different between sites (p=0.803). Large hourly increases in temperature (up to 6.6 °C) and major reductions in water quality including order of magnitude increases in suspended materials (measured as turbidity) and the concentrations of copper, zinc and lead occurred downstream of the detention pond outlet during stormflow (i.e. following rain events). In contrast, changes in temperature and water quality were minor upstream of the pond outlet throughout the bioassay. Copper and cadmium concentrations in leaf samples and copper, zinc and lead concentrations in G. minus samples were significantly higher downstream of the pond outlet than they were upstream of it. Despite harsh conditions downstream of the pond outlet (i.e. metal contamination, inputs of suspended materials and rapid temperature increases), the in situ bioassay did not convincingly demonstrate that urban runoff was toxic to adult, male G. minus.

This study was undertaken to determine the influence of a deep-storage reservoir and a downstream underground reservoir on the physicochemical limnology of a 98-km segment of a permanent river in central Texas. Seventeen parameters were studied. In general, impoundment in the deep-storage reservoir improved whereas inflow from the underground reservoir deteriorated water quality of the parent river. Overall combined effect of impoundment and inflow showed an improved water quality downstream from the study area from that found upstream of the study area.

Understanding the primary effects of anthropogenic activities and natural factors on river water quality is important in the study and efficient management of water resources. In this study, analysis of Variance (ANOVA), Principal component analysis (PCA), Pearson correlations, Multiple regression analysis (MRA) and Redundancy analysis (RDA) were applied as an integrated approach in a GIS environment to explore the temporal and spatial variations in river water quality and to estimate the influence of watershed land use, topography and socio-economic factors on river water quality based on 3 years of water quality monitoring data for the Cao-E River system. The statistical analysis revealed that TN, pH and temperature were generally higher in the rainy season, whereas BOD5, DO and turbidity were higher in the dry season. Spatial variations in river water quality were related to numerous anthropogenic and natural factors. Urban land use was found to be the most important explanatory variable for BOD5, CODMn, TN, DN, NH4 +-N, NO3 -N, DO, pH and TP. The animal husbandry output per capita was an important predictor of TP and turbidity, and the gross domestic product per capita largely determined spatial variations in EC. The remaining unexplained variance was related to other factors, such as topography. Our results suggested that pollution control of animal waste discharge in rural settlements, agricultural runoff in cropland, industrial production pollution and domestic pollution in urban and industrial areas were important within the Cao-E River basin. Moreover, the percentage of the total overall river water quality variance explained by an individual variable and/or all environmental variables (according to RDA) can assist in quantitatively identifying the primary factors that control pollution at the watershed scale.

Deteriorating urban water quality has attracted considerable attention in China. We investigated the contamination levels and distribution of heavy metals (As, Cd, Cu, Ni, Pb, and Zn) in Yuxi River water and sediments, and assessed the heavy metal accumulation capability of five species of submerged macrophytes: Vallisneria natans (Lour.) Hara, Potamogeton pectinatus L., Hydrilla verticillata (L. f.) Royle, Myriophyllum spicatum L., and Potamogeton crispus L. Samples were collected from upstream and downstream locations in different season. The results showed that the levels of heavy metals in the downstream areas were higher than in the upstream areas. Heavy metal concentrations in the river water during the dry seasons were higher than those during the rainy seasons, and the opposite results appeared in sediments and submerged macrophytes. In general, the river was slightly contaminated by heavy metals, and the concentrations of Pb and Ni in this river should serve as a warning, while Cd and Zn pollution in the sediments desperately needs to be removed. Furthermore, Potamogeton pectinatus L. showed a higher accumulation capacity for these metals among the five native submerged macrophytes and could be defined as a hyperaccumulator for Cd. Therefore, the potential use of native aquatic plants in contaminated rivers is worth further exploration.

We sampled 11 sites in the southern Sacramento-San Joaquin Delta from 1992–1999, to characterize fish communities and their associations with environmental variables. Riparian habitats were dominated by rock-reinforced levees, and large water diversion facilities greatly influenced local hydrodynamics and water quality. We captured 33 different taxa, only eight of which were native. None of the native species represented more than 0.5% of the total number of individuals collected. The abundance of native species was consistently low but typically peaked during high outflow periods. Fish communities were predominantly structured along environmental gradients of water temperature and river flow. Native species (tule perch, Hysterocarpus traski, & Sacramento sucker, Catostomus occidentalis) were associated with conditions of high river flow and turbidity, while the majority of the non-native species were associated with either warm water temperature or low river flow conditions. The exceptions were the non-native striped bass, Morone saxatilis, and white catfish, Ameiurus catus, which were positively associated with relatively high river flow. Variation in fish community structure was greater among river locations within years than within river locations among years, thus fish communities at each river location were consistently different each year. Differences in fish communities among river locations were correlated with river flow and turbidity. We predict that the fish communities of this region will remain numerically dominated by non-native species if the environmental conditions we observed persist in the future.

Ceratophyllum spp., Callitriche spp., Zannichellia spp. and Potamogeton pectinatus L. are widespread submerged macrophyte species, often occurring at high abundance and forming an integral part of the vegetation of many types of shallow aquatic systems. Several species occur in both freshwater and brackish water habitats. Most have a mixed reproduction system and can reproduce sexually by seeds and propagate asexually by rhizomes, turions, root tubers or axillary tubers. It is hypothesized that sexual propagules are more important than vegetative fragments to ensure long-distance-dispersal, which in case of frequent bird or water flow-mediated dispersal should lead to lowered genetic differentiation. At a regional level, we used dominant ISSR markers in a multi-species approach and observed the largest clonal differentiation between brackish water and freshwater populations of the western European lowland (Belgium). Differentiation was pronounced at taxon level (e.g. Zannichellia), as a salinity gradient (P. pectinatus) or as a coastal-to-inland conductivity gradient (Callitriche obtusangula). These differences and trends suggested a very limited dispersal at regional level across both habitats and regions. To test the hypothesis whether vegetative reproduction and dispersal may have an important function in maintenance of the species at local scale, we investigated the microsatellite diversity and clonal distribution within and between populations of P. pectinatus from a single catchment, representing upstream forest ponds and downstream river sites along the Woluwe (Brussels, Belgium). Clonal diversity was low on average, however, with a higher number of multilocus genotypes in upstream forest ponds than in downstream river sites. A few but abundant clones were present along various stretches of the river indicating clonal spread and establishment over larger distances within the river. Clonal dispersal at a local scale was more pronounced in river than in pond habitats, indicating a higher relative importance of water flow than bird-mediated dispersal for establishment of P. pectinatus in river sites. Dispersal of seeds and establishment of seedlings were assumed more effective within ponds than in river habitats. Upstream forest ponds can be regarded as source populations and refuges of clonal diversity for recolonization of the more stressful downstream river habitat.

Use of diatoms in monitoring water quality is well acknowledged in developed countries, but only recently has the assessment started gaining importance in developing countries. Diatoms can be obtained from natural and artificial substrates. Appreciating the differences and similarities of diatom assemblages on both substrates may contribute to a better understanding and standardization particularly during monitoring of water quality. During this study we assessed diatom assemblages, biodiversity and trophic indices in relation to water quality along the Nairobi River. Fifteen sites were sampled in September 2000 during the dry season. Diatoms were collected from natural substrates (stones, pebbles) and artificial substrates (100% acrylic wool). On artificial and natural substrates, a total of 190 and 151 taxa were found, respectively, the majority of these taxa (80%) have cosmopolitan distribution and are also widespread throughout tropical African. Species composition changed downstream, five taxa dominated upper and mid stream sites whereas lower stream sites were dominated by one or two taxa. Species richness, diversity, dominance and evenness were positively correlated with NO3, O2 and altitude but decreased markedly downstream with a simultaneous increase in total dissolved solids, alkalinity, chemical oxygen demand and PO4. Ordination and classification (CANOCO and TWINSPAN) showed that diatom assemblages in the Nairobi River responded strongly to water quality changes with respect to concentrations of NO3, NO2, total dissolved solids and temperature. Taxa common at less impacted upstream sites included Gomphonema gracilis, Anomoeoneis brachysira and Fragilaria biceps; while common taxa at midstream sites with agricultural catchments were Gomphonema parvulum, Navicula cryptocephala, N. schroeteri, N. bryophila, N. halophila, Nitzschia linearis var. linearis and Cymbella silesica. Achnanthes minutissima var. saprophila, Gomphonema angustum, Navicula subminuscula, N. arvensis, Nitzschia palea and N. umbonata were most common at urban sites, which were polluted by residential and industrial effluents. Trophic diatom indices suggested that water quality was poor at most sites in the Nairobi River. Most sites along the river had low Generic Diatom Index values, GDI (<12) and high Trophic Diatom Index values, TDI 73–78 (median = 76) and 75–84 (median = 77) for artificial and natural substrates, respectively. This study showed that diatoms' response on natural and artificial substrates were similar and reflected environmental conditions correctly.
