A review of lower actinopterygian phylogeny has led us to the conclusion that the Cladistia are the sister group of Recent actinopterygians (Actinopteri) and that the extinct Palaeonisciformes are a paraphyletic group, comprising stem-group actinopterygians (e.g. Cheirolepis ), stem-group actinopterans (e.g. Moythomasia ) and relatives of higher actinopterans such as Pteronisculus . Our analysis further concluded that the Acipenseriformes formed a clade together with Saurichthys and Birgeria , which was most parsimoniously resolved when the Acipenseriformes and Saurichthys were sister groups.  © 2005 The Linnean Society of London, Zoological Journal of the Linnean Society , 2005, 144 , 511−525.  相似文献

Molecular phylogenetic relationships among 45 members of the Helicoidea (Gastropoda: Stylommatophora) were examined using partial mitochondrial 16S rRNA sequences. Phylogenetic relationships were inferred using maximum parsimony, maximum likelihood and Bayesian methods. The reconstructed phylogenies showed a good degree of support for more recent branches, but gave little support to deeper nodes. Mitochondrial rDNA data further confirmed monophyletic status of helicids, recognized monachine hygromiid and bradybaenid clades and resolved a number of relationships in the helicelline hygromiids. With the respect to the latter assemblage, most of the anatomically based groups are confirmed, corroborating the diagnostic value of the dart-sac complex and a close affinity between Ichnusomunda sacchii and species of the genus Cernuella . Nevertheless, some well resolved branches challenge previous systematic arrangements, grouping species previously placed in different arrangements. In particular, support was not found for the monophyly of helicelline hygromiids with pedal penial innervation. Possible explanations for these incongruencies are suggested. 16S sequence data are appropriate for studies of relationships within the different species groups and less so for recovery of more ancient radiations in the Helicoidea. The genus Mus encompasses at least 38 species divided into four subgenera: Mus , Pyromys , Nannomys and Coelomys . The subgenus Mus , which comprises the house mouse and related species, is by far the most extensively studied, although the subgenus Nannomys is the most speciose. Although the relationships within the subgenus Mus are rather well characterized, those between subgenera are still unclear. In the present study, phylogenetic analyses of the whole genus were performed using a larger species sample of Nannomys than in previous studies, and a nuclear gene (IRBP) in addition to mitochondrial data (cytochrome b and 12S rRNA). Members of the Acomyinae and Murinae were used as outgroups. Separate and combined analyses were performed with maximum parsimony, maximum likelihood and Bayesian methods, and divergence times were estimated. The results showed that the monophyly of the genus Mus and of each subgenus was strongly supported by the three genes and the combined analysis. The phylogenies derived from the three genes were on the whole congruent; however, several conflicting topologies were observed such as the relationships between the three Asian species of the subgenus Mus ( caroli , cervicolor and cookii ). Increasing the taxonomic sampling of Nannomys did not satisfactorily improve the resolution of relationships between the four subgenera. A morphological (non-molecular) cladistic analysis of the Velloziaceae is presented. The terminal taxa are 47 species of Velloziaceae plus four taxa as outgroups: Acanthochlamys bracteata (Acanthochlamydaceae), Encholirium scrutor (Bromeliaceae), Thoracocarpus bissectus (Cyclanthaceae) and Pandanus racemosus (Pandanaceae). The species of Velloziaceae sampled represent a significant proportion of the morphological diversity of the family, including all recognized genera and sections. The analysis revealed two major groups within Velloziaceae, supported mainly by stomata, vascular bundles in the pedicel, aquiferous tissues, filaments, anthers, pollen, stigma, seeds, ploidy and chemical characters. Comparison between this and the previous phylogenetic hypotheses for Velloziaceae, together with the two conflicting current classifications, suggests that there is incompatibility concerning the support of current genera and sections. The only three groups supported in all phylogenies are Barbacenioideae sensu Menezes (= Barbacenia sensu Smith & Ayensu), Xerophyta sect. Barbacenioides and Xerophyta sect. Over eight kilobases (kb) of sequence from eight genes including two mitochondrial loci, Cyt b and 12S, and six nuclear loci, B2m , Zp3 , Tcp1, Sry, Smcx and Smcy , were used to investigate phylogenetic relationships among 11 taxa representing eight species within the rodent genus Mus . Particular attention was given to discerning relationships among species within the subgenus Mus including members of a Palearctic clade ( M. musculus , M. spicilegus , M. macedonicus and M. spretus ) and members of an Asian clade ( M. caroli , M. cookii and M. cervicolor ), as previous studies using different datasets have produced different topologies for taxa within these two groups. While parsimony analyses of the combined eight-gene dataset yielded a single, fully resolved tree, support values were lower for nodes resolving relationships within the Palearctic and Asian clades than they were elsewhere in the tree. In addition, a maximum likelihood analysis of the same eight-gene dataset yielded different topologies for both the Palearctic and the Asian clades. Both observations are indicative of clade instability. The nature of this instability was explored through a comparison with our previous study in which we included the two mitochondrial loci and only four of the six nuclear genes, and through an analysis of partitioned data, specifically mitochondrial vs. nuclear genes. A new species of Saussurea , S. erecta S. W. Liu, J. T. Pan & J. Q. Liu sp. nov. , is described from Tibet. It resembles S. kingii but may be distinguished by having distinct stems and glabrous achenes. Saussurea kingii was placed in sect. Pseudoeriocoryne of subgen. Eriocoryne ; this section was circumscribed by acaulescence and an inflorescence with congested capitula surrounded by a rosette of leaves. The discovery of S. erecta with distinct stems, cauline leaves and corymbose capitula blurred the delimitation of sect. Pseudoeriocoryne and suggested that the section may be polyphyletic. Both the close relationship and the significant difference between S. erecta and S. kingii were confirmed by analyses of nrDNA ITS sequences. The resulting phylogenies based on ITS data further suggest that Saussurea sect. Pseudoeriocoryne , as traditionally defined, does not constitute a monophyletic group. Understanding the genetic details of reproductive isolation is a key goal in the study of speciation. Hybrid zones, geographical regions where two species meet and exchange genes, can provide insight into the genetic basis of reproductive isolation. This is especially true in species with mapped molecular markers because patterns of gene flow can be compared among different genomic regions. Even greater insight can be obtained in species with complete genome sequences because gene identity, gene number and other features of interest can be assessed for genomic regions with different patterns of introgression. Here, we review recent studies on the well-characterized hybrid zone between Mus domesticus and M. musculus , including a detailed survey of patterns of introgression for 13 markers on the X chromosome. We then compare levels of introgression for these 13 regions to a number of genomic attributes inferred from the complete sequence of the X chromosome, with two purposes. First, we identify candidate genes for reproductive isolation by finding genes that map to an X-linked region of reduced introgression and that are only expressed in the male germ line or that show high rates of protein evolution in comparison with rat. Second, we ask whether patterns of gene flow are correlated with recombination rate, gene density, base composition, CpG island density, mutation rate and the rate of protein evolution, as might be expected if many genes contribute to reproductive isolation. We identify seven candidate genes for reproductive isolation between M. domesticus and M. musculus , and our analyses reveal no general correlations between levels of introgression and other measured sequence characteristics. Twenty-two chromosome counts of 19 taxa (21 populations) in the tribe Anthemideae and one member (one population) of the tribe Inuleae of the family Asteraceae are reported. The Anthemideae studied belong to the subtribes Artemisiinae (14 Artemisia taxa, and one species each of the genera Dendranthema , Filifolium and Neopallasia ) and Tanacetinae (one species each of the genera Lepidolopha and Tanacetopsis ). From the Inuleae, we studied one Inula species. Five counts are new reports (including two at generic level), six are not consistent with previous counts and the remainder are confirmations of very limited (one to four records) previous data. Most of populations of Anthemideae studied have the basic chromosome number x  = 9, with ploidy levels ranging from 2 x to 10 x . Dysploidy is also present, with two x  = 8 diploid taxa. The basipterygoid articulation, an articular connection between the base of the braincase and the palatoquadrate, is widespread among gnathostome vertebrates. However, among living teleosts it is present only in the osteoglossomorphs Arapaima , Heterotis , Scleropages , Osteoglossum and Pantodon . Study of the development of the hyopalatine arch and the basipterygoid articulation in Pantodon buchholzi based on an ontogenetic series of cleared and double stained specimens yielded the following results: the symplectic process of the hyosymplectic cartilage never develops and the symplectic is absent; the pars hyomandibularis fuses with the palatoquadrate; the dermopalatine and ectopterygoid originate as separate bones, but fuse subsequently; the basal process is first visible on the pars metapterygoidea of the palatoquadrate at 7.0 mm standard length (SL); at 11.5 mm SL the basipterygoid process appears on the parasphenoid and contacts the basal process, establishing the basipterygoid articulation; the endopterygoid is initially not involved in the articulation, but during subsequent development enlarges and eventually forms an articular groove for the reception of the basipterygoid process of the parasphenoid; the distal tip of the basal process of the metapterygoid, however, still forms the caudolateral part of the articular groove in the adult. We discuss previous hypotheses about the homology of the basipterygoid articulation of osteoglossoids in light of these findings. Based on the numerous shared similarities and its occurrence in all major actinopterygian lineages, we argue that the basipterygoid articulation in osteoglossoids is homologous to that in non teleostean actinopterygians and represents a plesiomorphic character state at the level of Osteoglossomorpha.  © 2005 The Linnean Society of London, Zoological Journal of the Linnean Society , 2005, 144 , 1−13.  相似文献

Although adequate resolution of higher-level relationships of organisms apparently requires longer DNA sequences than those currently being analyzed, limitations of time and resources present difficulties in obtaining such sequences from many taxa. For fishes, these difficulties have been overcome by the development of a PCR-based approach for sequencing the complete mitochondrial genome (mitogenome), which employs a long PCR technique and many fish-versatile PCR primers. In addition, recent studies have demonstrated that such mitogenomic data are useful and decisive in resolving persistent controversies over higher-level relationships of teleosts. As a first step toward resolution of higher teleostean relationships, which have been described as the "(unresolved) bush at the top of the tree," we investigated relationships using mitogenomic data from 48 purposefully chosen teleosts, of which those from 38 were newly determined during the present study (a total of 632,315 bp), using the above method. Maximum-parsimony and maximum-likelihood analyses were conducted with the data set that comprised concatenated nucleotide sequences from 12 protein-coding genes (excluding the ND6 gene and third codon positions) and 22 transfer RNA (tRNA) genes (stem regions only) from the 48 species. The resultant two trees from the two methods were well resolved and largely congruent, with many internal branches supported by high statistical values. The tree topologies themselves, however, exhibited considerable variation from the previous morphology-based cladistic hypotheses, with most of the latter being confidently rejected by the mitogenomic data. Such incongruence resulted largely from the phylogenetic positions or limits of long-standing problematic taxa, which were quite unexpected from previous morphological and molecular analyses. We concluded that the present study provided a basis of and guidelines for future investigations of teleostean evolutionary mitogenomics and that purposeful higher-density taxonomic sampling, subsequent sequencing efforts, and phylogenetic analyses of their mitogenomes may be decisive in resolving persistent controversies over higher-level relationships of teleosts, the most diversified group of all vertebrates, comprising over 23,500 extant species.  相似文献

Approximately 1.7 kbp of mitochondrial DNA were sequenced from 29 individuals assignable to 11 Uromastyx species or subspecies and two other agamids. U. ocellata and U. ornata had an insertion between the glutamine and isoleucine tRNA genes, which could be folded into a stable stem-and-loop structure, and the insertion for U. ornata additionally retained a sequence similar to the glutamine tRNA gene. This corroborates the role of tandem duplication in reshaping mitochondrial gene arrangements, and supports the idea that the origin of light-strand replication could be relocated within mitochondrial genomes. Molecular phylogeny from different tree-building methods consistently placed African and Arabian taxa in mutually monophyletic groups, excluding U. hardwickii inhabiting India and Pakistan. Unlike previous studies based on morphology , U. macfadyeni did not cluster with morphologically similar Arabian taxa, suggesting convergent evolution to be responsible for the morphological similarities. Divergence times estimated among the Uromastyx taxa, together with geological and palaeontological evidence, suggest that the Uromastyx agamids originated from Central Asia during the Eocene and colonized Africa after its connection with Eurasia in the early Miocene. Endemic Cardamine silana from Calabria (southern Italy) previously reported to be related to C. raphanifolia was found to be hexaploid. Morphological characters and AFLP data were analysed to evaluate the degree of differentiation of C. silana from closely related taxa and to find parental taxa of this polyploid. Cardamine apennina from the C. pratensis group was examined as one putative parent, as indicated in previous studies of nuclear ITS sequences, along with other related taxa based on both cpDNA and ITS sequences. Both multivariate morphometric analyses of quantitative characters and evaluation of qualitative morphological characters showed: (1) closest position of C. silana to two diploids: C. acris from the Balkan Peninsula and C. apennina from Central Italy; (2) good extent of morphological separation of C. silana from related taxa; and (3) within C. acris subspecies, C. acris ssp. vardousiae from Central Greece as closest to C. silana . Neighbour-joining tree and PCoA ordinations of AFLP data, as well as patterns of AFLP bands sharing, corroborated results of multivariate morphometrics. This evidence supports an allopolyploid origin of C. silana , with C. apennina and C. acris as parental taxa. Although the standard karyotype of the western house mouse, Mus musculus domesticus , consists entirely of acrocentric chromosomes, there are 97 distinct 'populations' that are characterized by various combinations of metacentric chromosomes that have arisen by Robertsonian (Rb) fusions and whole-arm reciprocal translocations (WARTs). In this review we discuss the processes behind the origin and fixation of these rearrangements and then present a unified list of all known metacentric populations and evaluate their phylogenetic relationships. Eleven independent phylogeographical 'systems', each consisting of 2–25 metacentric populations, were identified in Scotland, Denmark, Northern Europe–Northern Switzerland, Southern Switzerland, Northern Italy, Croatia, Spain, Central–Southern Italy, Peloponnesus, Mainland Greece and Madeira. There are six isolated metacentric populations that do not belong to any of these systems. To generate phylogenies of the metacentric populations within each system, we determined those outcomes with the fewest steps regarding accumulation of metacentrics by Rb fusions, WARTs and zonal raciation and taking into account geographical proximity. These phylogenies should be viewed as working hypotheses that will be refined with further chromosomal and molecular data and improvements in methods of phylogenetic reconstruction. Species boundaries in Asian leaf turtles of the genus Cyclemys are difficult to define on the basis of morphology, primarily because many populations exhibit considerable ontogenetic variation in shell and head coloration. Two recent molecular phylogenetic hypotheses of Cyclemys species relationships, based largely on market and pet-trade samples of uncertain provenance, were highly incongruent. We used historical DNA methods to sequence fragments of the mitochondrial cytochrome  b gene from eight type specimens of Cyclemys (including one collected by Alfred Russel Wallace), and phylogenetically placed these type sequences into the context of published cytochrome  b variation. Our phylogenetic hypothesis supports the recognition of four named species ( Cyclemys atripons , Cyclemys dentata , Cyclemys oldhamii , and C. pulchristriata ), as well as a fifth species of unknown geographical provenance obtained from the Hong Kong pet trade. The type sequences show that previous molecular phylogenetic studies were hampered by misidentifications, supporting the notion that Cyclemys of unknown provenance are not reliably identified to species solely on the basis of morphology.  © 2008 The Linnean Society of London, Biological Journal of the Linnean Society , 2008, 94 , 131–141.  相似文献

The basal actinopterygians comprise four major lineages (polypteriforms, acipenseriforms, lepisosteids, and Amia) and have been collectively called "ancient fish." We investigated the phylogeny of this group of fishes in relation to teleosts using mitochondrial genomic (mitogenomic) data, and compared this to the various alternative phylogenetic hypotheses that have been proposed previously. In addition to the previously determined complete mitochondrial DNA (mtDNA) sequences from 14 teleosts and two outgroups, we used newly determined mitogenomic sequences of 12 purposefully chosen species representing all the ancient fish lineages plus related teleosts. This data set comprised concatenated nucleotide sequences from 12 protein-coding genes (excluding the ND6 gene and third codon positions) and 22 transfer RNA (tRNA) genes (stem regions only) and these data were subjected to maximum parsimony, maximum likelihood, and Bayesian analyses. The resultant trees from the three methods were well resolved and largely congruent, with most internal branches being supported by high statistical values. Mitogenomic data strongly supported not only the monophyly of the teleosts (osteoglossomorphs and above), but also a sister-group relationship between the teleosts and a clade comprising the acipenseriforms, lepisosteids, and Amia, with the polypteriforms occupying the most basal position in the actinopterygian phylogeny. Although the tree topology differed from any of the previously proposed hypotheses based on morphology, it exhibited congruence with a recently proposed novel hypothesis based on nuclear markers.  相似文献

Recent molecular studies have clarified the problem of the generic limits of Carthamus . However, taxonomic problems remain in the sectional classification: section Carthamus was confirmed as a natural group, but molecular phylogenies based on DNA sequences did not resolve the other sections, resulting in a confusing conglomerate. A survey based on RAPD markers has been carried out in this conflicting group of sections, with the aim of evaluating the usefulness of these markers at the section and species levels. On the basis of the results, correlated with morphological and karyological characters, some recommendations are made in relation to the taxonomy of Carthamus . The number of sections is reduced from five to two: section Thamnacanthus is currently classified as a different genus, Phonus ; section Carthamus s.s. is retained in its present delimitation, and section Atractylis is redefined, including current sections Atractylis , Lepidopappus and Odontagnathius . The commonly accepted treatment of some taxa as subspecies is not well founded, and C. alexandrinus , C. creticus , C. tenuis and C. turkestanicus should be considered as independent species. Our results confirm that methodological problems posed by RAPD markers can be avoided by careful laboratory procedures and appropriate data analyses; they also suggest that this kind of marker is useful at low taxonomic levels and is, furthermore, complementary to DNA sequence analysis.  © 2005 The Linnean Society of London, Botanical Journal of the Linnean Society , 2005, 147 , 375–383.  相似文献
