The available methods to isolate specific amplified fragment length polymorphism (AFLP) markers can be used only if markers are detected by radioactive labeling, silver staining, or ethidium bromide staining; these methods are useless if modern and automated genetic analyzers are used to detect AFLP markers by fluorescent labeling. We have developed a method that allows for isolation and cloning of specific AFLP markers obtained with a laser-induced fluorescence capillary electrophoresis system. This procedure has been tested on 5Arabidopsis thaliana polymorphic AFLP markers, and the nucleotide sequences obtained from these cloned markers were identified and located in theArabidopsis genome.  相似文献

The amplified fragment‐length polymorphism (AFLP) technique was used to identify sex‐specific markers in bluegill sunfish. A total of 12 835 loci were produced by 256 primer combinations, of which nine (0·73‰) exhibited presumed sex‐associated amplifications in the pooled samples; however, none of which revealed sex specificity upon individual evaluation.  相似文献

The systematic evaluation of the molecular diversity encompassed in Aconitum kongboense L. inbreds or parental lines offers an efficient means of exploiting the heterosis in A. kongboense as well as for management of biodiversity. An excellent and novel DNA-based molecular, amplified fragment length polymorphisms (AFLPs) markers, was firstly used to analysis the genetic diversity in A. kongboense genotypes. Out of 256 primers screened, a total of ten combinations successfully produced scorable, clear, reproducible and relatively high polymorphism bands, 64.12% of which were polymorphic. The values of number of polymorphic loci (NPL), percentage of polymorphic loci (PPB), observed number of alleles (Na) and effective number of alleles (Ne) were highest in population 3 (NPL = 77, PPB = 68.75%, Na = 1.688 ± 0.466, Ne = 1.412 ± 0.397) and lowest in population 2 (NPL = 57, PPB = 50.89%, Na = 1.509 ± 0.502, Ne = 1.273 ± 0.340). In addition, Jaccard's similarity coefficients among different populations varied from 0.45 to 1.00 with an average of 0.55. The data collected will contribute to identification, rational exploitation and conservation of germplasms of A. kongboense, and potentially useful to aid its breeding.  相似文献

Assessment of genetic diversity in Azadirachta indica using AFLP markers   总被引:4,自引:0,他引:4  
 Genetic diversity was estimated in 37 neem accessions from different eco-geographic regions of India and four exotic lines from Thailand using AFLP markers. Seven AFLP selective primer combinations generated a total of 422 amplification products. The average number of scorable fragments was 60 per experiment, and a high degree (69.8%) of polymorphism was obtained per assay with values ranging from 58% to 83.8%. Several rare and accession-specific bands were identified which could be effectively used to distinguish the different genotypes. Genetic relationships within the accessions were evaluated by generating a similarity matrix based on the Jaccard index. The phenetic dendrogram generated by UPGMA as well as principal correspondence analysis separated the 37 Indian genotypes from the four Thai lines. The cluster analysis indicated that neem germplasm within India constitutes a broad genetic base with the values of genetic similarity coefficient ranging from 0.74 to 0.93. Also, the Indian genotypes were more dispersed on the principal correspondence plot, indicating a wide genetic base. The four lines from Thailand, on the other hand, formed a narrow genetic base with similarity coefficients ranging from 0.88 to 0.92. The lowest genetic similarity coefficient value (0.47) was observed between an Indian and an exotic genotype. The level of genetic variation detected within the neem accessions with AFLP analysis suggests that it is an efficient marker technology for delineating genetic relationships amongst genotypes and estimating genetic diversity, thereby enabling the formulation of appropriate strategies for conservation and tree improvement programs. We investigated to what extent DNA-markers can assist species determination in the genus Typha. A set of AFLP markers was used to discriminate samples of the species Typha latifolia and Typha angustifolia collected in Flanders (North Belgium). The T. latifolia samples formed a compact cluster while the T. angustifolia samples were divided into smaller groups. It was not clear whether interspecific hybrids or higher levels of diversity present in the T. angustifolia dataset could account for this. As in previous surveys, using isozyme and VNTR markers, AFLP markers revealed an almost complete lack of genetic variation in Flemish T. latifolia. Despite the low degree of diversity, a significant level of genetic differentiation was found between the T. latifolia samples originating from different river basins. Whether this differentiation has any ecological relevance remains to be investigated. The methodology applied was not able to detect clonal reproduction in T. latifolia. Probably, the low levels of diversity present in this species can account for this, indicating that the usefulness of the methodology applied depends on the level of diversity present in the species studied.  相似文献

Aim The co‐evolutionary interaction between the common garter snake, Thamnophis sirtalis, and the rough‐skinned newt, Taricha granulosa, takes place throughout much of the Pacific Northwest (North America). The biogeography of the Pacific Northwest has been heavily influenced by the last Pleistocene glaciation, which reached a maximum as late as 14,000 yr bp . We researched: (1) what type of population structure is present for garter snakes and newts, (2) whether the population structure of these species is consistent with a Pleistocene glaciation hypothesis, and (3) how population structure and migration possibly affect co‐evolution between these species. Location The Pacific Northwest of North America, specifically northern California, Oregon and Washington in the USA. Methods We sampled approximately 20 populations for each species from three different transects. Using microsatellite markers and tissue samples from both species, we quantified the population structure for both species. Individual‐based assignment tests were used to estimate contemporary migration rates. Results Both Th. sirtalis and Ta. granulosa exhibited little genetic differentiation among our study sites, even among those separated by large distances. Significant population structure was detected on multiple geographic scales. Differences in population structure were observed among transects and between garter snake and newt transects. Contemporary migration rate estimates indicate high levels of genetic exchange between populations. Main conclusions Prior to this study, little was known about the fine‐scale population structure of either species in this region. Patterns of population structure for garter snakes and newts reflect a shared biogeographical history affected by the Pleistocene glaciation in the Pacific Northwest. Both species apparently migrate frequently between populations, thus potentially retarding the process of adaptive co‐evolution. We find that populations from a northern coastal transect (Washington) are most likely to be locally adapted.  相似文献

Genetic variation in four indigenous chicken breeds from the Veneto region of Italy was assessed using amplified fragment length polymorphism (AFLP) markers. A total of 99 individuals were analysed using three AFLP primer combinations that produced 70 polymorphisms. Four indigenous Veneto chicken breeds (Ermellinata, Padovana, Pépoi and Robusta) and a reference broiler line were included in the analysis. Breed-specific markers were identified in each breed. The expected heterozygosity did not differ significantly among the indigenous Veneto chicken breeds and the broiler line. The coefficient of gene variation (Gst) value across loci indicated that almost half of the total variability was observed among breeds. Nei's standard genetic distance between pairs of breeds showed that the distance between the broiler line and the Pépoi breed was greater than the distances between the broiler line and the other three chicken breeds. Cluster analysis based on standard genetic distances between breeds indicated that the Padovana and Pépoi breeds were closely related. Factorial analysis based on a binary matrix of the AFLP data showed a clear distinction of all breeds.  相似文献

Speciation requires the acquisition of reproductive isolation, and the circumstances under which this could evolve are of great interest. Are new species formed after the acquisition of generalized incompatibility arising between physically separated populations, or may they arise as a result of the action of disruptive selection beginning with the divergence of a rather restricted set of gene loci? Here we apply the technique of amplified fragment length polymorphism (AFLP) analysis to an intertidal snail whose populations display a cline in shell shape across vertical gradients on rocky shores. We compare the FST values for 306 AFLP loci with the distribution of FST estimated from a simulation model using values of mutation and migration derived from the data. We find that about 5% of these loci show greater differentiation than expected, providing evidence of the effects of selection across the cline, either direct or indirect through linkage. This is consistent with expectations from nonallopatric speciation models that propose an initial divergence of a small part of the genome driven by strong disruptive selection while divergence at other loci is prevented by gene flow. However, the pattern could also be the result of differential introgression after secondary contact.  相似文献

The AFLP technique was used to assess the genetic diversity and sectional relationships in 39 accessions representing the four main sections of the genus Musa. Eight AFLP + 3 primer pairs produced 260 polymorphic bands that were used in cluster and PCO analysis. A wide range of variability was observed among the species within the sections of the genus Musa. AFLP data was useful in separating the different sections of the genus as well as differentiating the different genomic groups of section Eumusa. Section Rhodochlamys (x = 11) appeared as a distinct entity and clustered closely with the Musa acuminata Colla complex of section Eumusa that has the same basic chromosome number. This relationship is congruent with previous studies. However, unlike previous proposals that questioned the identity of Rhodochlamys as a separate taxonomic unit, PCO analysis of the AFLP data showed that it is a distinct entity. Musa laterita Cheesman (Rhodochlamys) and Musa schizocarpa Simmonds clustered with the M. acuminata complex suggesting that they may be sources of useful genes for the improvement of the cultivated bananas. Callimusa formed a distinct unit and was closer to Australimusa than to the other sections. The daylily (Hemerocallis spp.) is one of the most economically important ornamental plant species in commerce. Interestingly, it is also one of the most heavily bred crops during the past 60 years. Since the American Hemerocallis Society began acting as the official registry of daylily cultivars in 1947, more than 40 000 registrations have been processed. In order to determine the effects of intensive breeding on cultivar development, and to study relationships among different species, genetic variation in the daylily was estimated using AFLP markers. Nineteen primary genotypes (species and early cultivars) and 100 modern cultivars from different time periods were evaluated using 152 unambiguous bands (average 79% polymorphism rate) derived from three AFLP primer combinations. Overall, pairwise similarity estimates between entries ranged between 0.618 and 0.926 (average=0.800). When comparing cultivar groups from different time periods (1940–1998), genetic similarity was initially increased, compared to the primary diploid genotypes, remained constant from 1940 to 1980, and then steadily increased as breeding efforts intensified and hybridizers began focusing on a limited tetraploid germplasm pool derived by colchicine conversion. Among modern (1991–1998) daylily cultivars, genetic similarity has increased by approximately 10% compared to the primary genotypes. These data were also used to evaluate recent taxonomic classifications among daylily species which, with a few minor exceptions, were generally supported by the AFLP data. Microsatellites have many desirable marker properties and have been increasingly used in crop plants in genetic diversity studies. Here we report on the characterisation of microsatellite markers and on their use for the determination of genetic identities and the assessment of genetic variability among accessions from a germplasm collection of hop. Thirty-two polymorphic alleles were found in the 55 diploid genotypes, with an average number of eight alleles (3.4 effective alleles) for four microsatellite loci. Calculated polymorphic information content values classified three loci as informative markers and two loci as suitable for mapping. The average observed heterozygosity was 0.7 and the common probability of identical genotypes was 3.271 x 10(-4). An additional locus, amplified by one primer pair, was confirmed by segregation analysis of two crosses. The locus discovered was heterozygous, with a null allele in the segregating population. The same range of alleles was detected in nine triploid and five tetraploid hop genotypes. Cultivar heterozygosity varied among all 69 accessions, with only one cultivar being homozygous at four loci. Microsatellite allele polymorphisms distinguished 81% of all genotypes; the same allelic profile was found mainly in clonally selected cultivars. Cultivar-specific alleles were found in some genotypes, as well as a specific distribution of alleles in geographically distinct hop germplasms. The genetic relationship among 41 hop accessions was compared on the basis of microsatellite and AFLP polymorphisms. Genetic similarity dendrograms showed low correlation between the two marker systems. The microsatellite dendrogram grouped genetically related accessions reasonably well, while the AFLP dendrogram showed good clustering of closely related accessions and, additionally, separated two geographically distinct hop germplasms. The results of microsatellite and AFLP analysis are discussed from the point of view of the applicability of the two marker systems for different aspects of germplasm evaluation.  相似文献

AFLP markers were used to investigate the population genetic differentiation among populations of Sebastes schlegelii from China and Japan. A total of 405 bands were amplified for 180 individuals from 9 populations by 3 pairs of selective primers. S. schlegelii exhibited high Nei's gene diversity with an average value of 0.29 for all populations. No significant genealogical branches or clusters corresponding to sampling localities were detected by UPGMA tree. The results of AMOVA analysis and pairwise FST values showed no genetic divergence among different geographic populations. The result of STRUCTURE demonstrated all populations of S. schlegelii examined in the study shared one single gene pool.  相似文献

The use of dominant markers such as amplified fragment length polymorphism (AFLP) for population genetics analyses is often impeded by the lack of appropriate computer programs and rarely motivated by objective considerations. The point of the present note is twofold: (i) we describe how the computer program Geneland designed to infer population structure has been adapted to deal with dominant markers; and (ii) we use Geneland for numerical comparison of dominant and codominant markers to perform clustering. AFLP markers lead to less accurate results than bi-allelic codominant markers such as single nucleotide polymorphisms (SNP) markers but this difference becomes negligible for data sets of common size (number of individuals n≥100, number of markers L≥200). The latest Geneland version (3.2.1) handling dominant markers is freely available as an R package with a fully clickable graphical interface. This study addresses the phylogenetic relationships among Pistacia species by amplified fragment length polymorphisms (AFLPs). A total of 31 wild Pistacia accessions belonging to P. eurycarpa, P. khinjuk, P. atlantica, P. mutica, P. integerrima, P. terebinthus, P. palaestina, P. mexicana, P. lentiscus species and to a hybrid between P. atlantica and P. integerrima and four P. vera cultivars were the plant materials of this study. Six AFLP primer combinations generated a total of 275 fragments, an average of 45.8 bands per primer pair, of which 254 (92.4) were polymorphic. Unweighted pair group method based on arithmetic average (UPGMA) and principle coordinates (PCo) analysis were performed using both mean character difference and Jaccard similarity matrices. According to the results, P. vera, P. khinjuk, P. eurycarpa, P. atlantica, P. mutica, P. integerrima and P. atlantica x P. integerrima hybrids were in the first cluster. UPGMA analysis using mean character difference clustered P. palaestina, P. terebinthus, P. mexicana and P. lentiscus in the second cluster, whereas UPGMA analysis using Jaccard coefficient separated P. palaestina and P. terebinthus from P. lentiscus and P. mexicana. The P. khinjuk accessions had closer relationships to P. eurycarpa and P. atlantica than to P. vera which led to mis-identification of P. khinjuk samples as P. eurycarpa in this tudy. P. atlanticaP. mutica and P. terebinthusP. palaestina pairs were the closest species, and therefore P. mutica were classified as P. atlantica, and P. palaestina were as P. terebinthus. The resulted dendrograms and the PCo plots in this study did not support evergreen versus deciduous sectional division of Pistacia species and suggested classifying P. terebinthus in a separate group rather than being in the first cluster. Further study is inevitable including more evergreen species and accessions to clarify the position of P. terebinthus and the evergreen species.  相似文献

采用扩增片段长度多态性(AFLP)分子标记技术对青海省柴达木地区5个野生黑果枸杞(Lycium ruthenicum)种群的120份样品的遗传多样性进行分析。结果表明: 柴达木地区野生黑果枸杞具有很高的遗传多样性, 9对选扩引物共得到1691条清晰条带, 其中多态性条带1678条, 多态性变异率为99.23%, 种群间的有效等位基因数为1.4712, Nei’s基因多样性为0.3245, Shannon信息指数为0.4367。分子方差分析(AMOVA)结果表明: 柴达木地区5个黑果枸杞种群的遗传变异主要存在于种群内部(92%), 种群间的遗传分化较小(8%, 遗传分化系数0.08)。黑果枸杞种群间的遗传相似系数介于0.9709-0.9922之间, 平均值为0.9835。种群间的聚类及Mantel检验(γ = 0.3368, p = 0.8064)均表明柴达木地区黑果枸杞种群地理距离与遗传距离之间的相关性不明显; 黑果枸杞个体间的聚类表明同一种群的个体不能完全聚在一起。对同一种源的遗传多样性分析发现, 诺木洪奥斯勒草场的种源内部的遗传变异更为丰富, 这或许可以推断诺木洪可能为柴达木地区野生黑果枸杞种质资源的中心产区。  相似文献

To meet various breeding objectives and to conserve the existing genetic resources of mulberry for future use, the present study was undertaken to investigate the amount of genetic diversity and to establish the relationships between mulberry genotypes using fluorescence-based AFLP markers. Genetic diversity was estimated in 45 mulberry accessions from different eco-geographic regions of Japan and other parts of the world. Five primer combinations amplified an average of 110 AFLP markers per primer combination, ranging in size from 35 to 500 bp. A high degree of polymorphism was revealed by these combinations that ranged from 69.7 to 82.3% across all the genotypes studied. Several rare genotype-specific bands were also identified which could be effectively utilized to distinguish different genotypes. The wide range in genetic similarity coefficients (0.58–0.99) indicated that the mulberry germplasm collection represents a genetically diverse popu-lation. The phenetic dendrogram generated by the UPGMA method grouped 45 accessions into four major clusters, which was in agreement with the results from conventional methods. Clustering of some genotypes into strictly separate groups was not readily apparent and no clear interrelationships could be depicted, in spite of their different geographic origin. In addition, AFLP analysis provided sufficient polymorphism for DNA typing and contributed additional insights into the genetic structure of the mulberry germplasm. These results will help in the formulation of appropriate strategies for conservation and variety improvement in mulberry, for which little or no knowledge of genetic diversity is currently available. 以80个中国白桦(Betula platyphylla Suk)×欧洲白桦(Betula pendula Roth)的F1个体为作图群体, 利用扩增片段长度多态性(Amplified fragment length polymorphism, AFLP)标记, 按照拟测交作图策略, 分别构建了中国白桦和欧洲白桦的分子标记遗传连锁图谱。从64对AFLP引物组合中筛选出34对多态性丰富的引物组合, 这些入选的引物组合在分离群体中共检测到451个多态性位点。χ2检验结果表明, 有362个位点符合1∶1分离(拟测交分离位点), 41个位点符合3∶1分离, 20个位点符合1∶3分离, 28个位点属偏分离位点。在符合拟测交分离的位点中, 201个位点来自中国白桦, 161个位点来自欧洲白桦。利用2点连锁分析, 来自中国白桦的201个标记构成了14个连锁群(4个以上标记), 10个三连体和14个连锁对, 45个为非连锁位点, 连锁标记覆盖的总图距为1 296.1 cM, 平均图距15.5 cM。而来自欧洲白桦的161个标记构成了17个不同的连锁群(4个以上标记), 8个三连体和4个连锁对, 15个为非连锁位点, 连锁标记覆盖的总图距为1 035.8 cM, 平均图距12 cM。  相似文献

Genetic diversity and population structure of Ammodytes personatus in the Northwestern Pacific were investigated for 16 collections using eight highly variable microsatellite loci. Microsatellite analyses gave strong support for the presence of two distinct groups of genotypes. Pleistocene glaciations can cause significant geographical differentiation in A. personatus populations. However, microsatellite data cannot confirm completely reproductive isolation between north group and south group. About half of comparison values within the first and second cluster were significant after sequential Bonferroni corrections. Routine oceanic currents associated with strong wind condition may provide an excellent chance for connectivity of among populations within clusters. However, gene flow can be restricted by marine gyres due to complex geographical characteristic.  相似文献

A genetic linkage map of an intraspecific cross between 2 Silene vulgaris s.l. ecotypes is presented. Three-hundred AFLP markers from 2 different restriction enzyme combinations were used to genotype an F2 mapping population. Maternal and paternal pure-coupling phase maps with 114 and 186 markers on 12 and 13 linkage groups, respectively, were constructed. Total map length of the paternal and maternal maps are 547 and 446 Kosambi cM, respectively. Nearly half of the markers (49%) exhibited significant transmission ratio distortion. Genome coverage and potential causes of the observed segregation ratio distortions are discussed. The maps represent a first step towards the identification of quantitative trait loci associated with habitat adaptation in the non-model species Silene vulgaris.  相似文献

Rosa damascena Mill. is the most important rose species for rose oil production. The main rose oil producers in the world are Turkey and Bulgaria and they obtain the rose oil almost exclusively from R. damascena. In spite of coming from the same original populations, R. damascena plants grown in Turkey show some morphological differences. In this study, it was aimed to investigate the genetic relationships among R. damascena plants grown in Turkey by using microsatellite and AFLP markers. Twenty three AFLP and nine microsatellite primer pairs were used for this aim. No polymorphism could be detected among the plants, as the marker patterns obtained from different plants are identical. The conclusion from these data is that all R. damascena plants under study are derived from the same original genotype by vegetative propagation. Furthermore, the observed morphological differences originate from point mutations not detectable by molecular markers. Therefore, they are equivalent to sport mutations frequently observed in cut and garden rose varieties.  相似文献
