Structure of polar pili from Pseudomonas aeruginosa strains K and O   总被引:21,自引:0,他引:21  
The polar pili of Pseudomonas aeruginosa strains K and O are hollow cylinders with 52 Å outer diameter and 12 Å inner diameter. There is a girdle of low electron density (interpreted as due to a local concentration of hydrophobic amino acid side-chains) centred at 31 Å diameter. Similar X-ray diffraction patterns are obtained from oriented fibres of the two types of pili, to a resolution of 7 Å in the equatorial direction and 4 Å in the meridional direction. The two types of pilin protein subunits have a similar molecular weight, and their sequences contain a number of homologous regions. They form a helical array with 4.06 to 4.08 units per turn of a basic helix that has a pitch of 40.8 Å for strain K pili and 41.3 Å for strain O pili at 75% relative humidity. A method is described for distinguishing between very similar diffraction patterns.There is strong intensity at 10 Å near the equator and at 5 Å near the meridian on the diffraction patterns. This intensity distribution is characteristic of α-helical rods running roughly in the direction of the fibre axis. The orientation of these rods was established by the fit between the transform of an α-helical polyalanine model and the strong near-equatorial layer-line.  相似文献

F pili are hollow cylinders with 80 Å outer diameter and 20 Å inner diameter. Both X-ray fibre diffraction and optical diffraction of electron micrographs show a strong layer-line corresponding to a spacing of 32 Å, to which a J4 Bessel function is assigned on the basis of the optical diffraction. X-ray diffraction patterns show near-meridional intensity on a layer-line corresponding to a spacing of 12.8 Å, to which a J1 Bessel function is assigned. Mass per length measurements on unstained specimens in the scanning transmission electron microscope give 3000 daltons/Å, indicating that the 11,200 dalton pilin subunits are 3.7 Å apart along the axial direction of the pili. These observations show that the pilus structure can be represented as four coaxial helices of pitch 128 Å with the pilin subunits elongated and overlapping along the line of these helices. Each of these helices of subunits is translated axially with respect to its neighbour, to give a basic helix of 3.6 units per turn of 12.8 Å pitch. Radial electron density calculations indicate a 50 Å diameter girdle of hydrophobic amino acids between the inner and outer diameters of the protein shell. A molecular model of the structure at low resolution is presented.  相似文献

The spatial structure of dimeric green fluorescent protein EGFP-K162Q with MDELYK (EGFPv) C-terminal deletion has been assigned in the P61 space group with resolution 1.34 Å by X-ray diffraction analysis. The results have been compared with X-ray diffraction data of monomeric EGFP (green biomarker with enhanced photophysical properties) assigned in another crystal space group, P212121, with resolution 1.50 and 1.35 Å. Subunits in the EGFPv dimeric structure are located at 75° angle with the contact area ~800 Å2. The dimeric framework is stabilized by the six hydrogen bonds and central hydrophobic core of six residues. The root-mean-square deviation value for Cα atoms in 3–230 residues of the P61 and P212121 crystal structures is 0.55 Å. The differential characteristics of EGFPv-P61 structure, compared to that of P212121, is a noticeably different orientation of the Glu222 side chain, and a new conformation of the 155–159 loop fragment, characterized by deviations among the Cα atoms of superimposed structures reaching 4.6 Å for Lys156 and 5.5 Å for Lys158.  相似文献

The crystal and molecular structure of a tri-O-ethylamylose polymorph, TEA 3, has been solved by stereochemical conformation and packing analysis, combined with X-ray fibre diffraction analysis. The unit cell is orthorhombic, space group P212121, with a  15.36 (±0.03) Å, b  12.18 (±0.05) Å, and c (fibre repeat)  15.48 (±0.01) Å. The actual chain conformation is a 43 helix with the EtO-6 group in the tg position, as was found in the polymorph TEA 1.  相似文献

Aspartate transcarbamylase (Escherichia coli) has been studied by X-ray solution scattering in the s range 0.002 to 0.06 Å?1. The spectra display sharp maxima and minima whose positions and amplitudes show considerable changes upon ligation with the transition state analogue N-(phosphonacetyl)-l-aspartate. The magnitude of the change in diffraction pattern is so large that X-ray solution scattering should be a useful technique for studying the proportions of different quaternary forms in solutions of this enzyme. In particular, the kinetics of the allosteric transition appear to be within the reach of X-ray diffraction experiments.Some structural parameters of the allosteric transition were obtained from the diffraction patterns. The radius of gyration of the native enzyme is 45.9 ± 0.5 Å, and after ligation it increases to 48.4 ± 1.0 Å. At the same time, the peak of the pair distribution function is shifted from 58 Å to 63 Å. These changes indicate that the molecule swells after the allosteric transition to the R form. However, the maximum distance (from the pair distribution function) does not increase after ligation, and may even decrease slightly. Some probable subunit movements during allosteric activation are discussed.  相似文献

A low resolution model of adenylate kinase has been derived from a 6 Å electron density map. The molecular shape can be described approximately as an oblate ellipsoid with dimensions 40 Å × 40 Å × 30 Å. The molecule is composed of two globular units separated by a 10 Å deep cleft. In contrast to the bigger unit, the smaller globule appears to contain a high amount of α-helical structure. The location of the active centre is discussed.The crystals used for X-ray diffraction analysis belong to one of the enantiomorphic trigonal space groups P3121 or P3221, with one molecule in the asymmetric unit. The phase determination was based on four isomorphous heavy atom derivatives. Frequent transitions between different crystal forms complicate the analysis.  相似文献

Cytochrome oxidase from Pseudomonas aeruginosa has been crystallized from 2 m-ammonium sulfate. The crystals occur principally as thin diamond-shaped plates of space group P21212 with unit cell dimensions of 92 Å × 115 Å × 76 Å. Determination of the density of glutaraldehyde-fixed, water-equilibrated crystals (1.167 g/cm3), coupled with the unit cell volume (804,000 Å3), indicates that there is one subunit (~63,000 Mr) per asymmetric unit. X-ray diffraction data which were limited to 12 Å resolution due to small crystal size were obtained for the hk0 and 0kl zones using precession photography. Amplitude and phase data for the hk0, 0kl, and h0l zones were obtained from computer-based Fourier analysis of appropriate micrographs recorded from negatively stained microplates and thin sections of larger crystals using minimal beam electron microscopy. For crystals embedded in the presence of tannic acid it was possible to achieve 20 Å resolution which is comparable to the resolution achieved with negative staining of thin crystalline arrays. In addition, unstained electron diffraction on glutaraldehyde-fixed, glucose-stabilized plates was recorded to a resolution of 9 Å. The three-dimensional packing of the cytochrome oxidase dimer in the unit cell has been deduced from computer reconstructed images of the three principal projections along the crystallographic axes. The cytochrome oxidase dimer is located in the unit cell with the dimer axis coincident with a crystallographic 2-fold axis; thus within the resolution of the present data in projection (9 Å) the two subunits are identical, in agreement with biochemical evidence. The crystals have been prepared with the enzyme in the fully oxidized state and upon reduction a progressive cracking of the crystals is observed, possibly due to a conformational change dependent on the oxidation state of the heme iron.  相似文献

1,3,8-Trihydroxynaphthalene reductase was crystallized in the presence of NADPH and the inhibitor tricyclazole. The crystals are trigonal, space group P3121 or its enantiomorph P3221. Two crystal forms with slightly different cell dimensions were obtained. Form A has unit cell dimensions a = b = 142.6 Å, c = 70.1 Å and form B cell dimensions a = b = 142.6 Å, c = 72.9 Å. The diffraction pattern of the latter crystal form extends to 2.5 Å resolution.  相似文献

The antitumor protein, neocarzinostatin, has been crystallized and examined by X-ray diffraction. Crystals of this globular protein are of space group P212121 with cell parameters a = 27.4Å, b = 33.9Åand c = 102.0Å. There is one molecule of approximately 27Ådiameter per asymmetric unit. Crystals soaked in a K2HgI4 solution give diffraction patterns significantly different from native crystal diffraction patterns.  相似文献

The crystal and molecular structures of the title compounds have been determined from single crystal X-ray diffraction. The two complexes crystallize in the orthorhombic space group Pna21 with Z = 4. Lattice parameters are: a = 10.504(2) [10.522(2)], 1b = 16.816(4) [16.927(3)] and c = 18.931(4) [18.969(3)] Å. The two crystals are isomorphous. The structures were solved by Patterson and Fourier techniques and refined by least-squares techniques to R = 0.0430 for 1508 reflections. The Nd3+. ion is eight-coordinate, being bonded to five carbons of the cyclopentadiene ring, to four chloride atoms and to the one oxygen atom of the THF ring. The NdC distances are in the range 2.67–2.85 Å (average: 2.77 Å) and Nd-Cl distances are in the range 2.76–2.80 Å (average: 2.78 Å). The Nd-O distance is 2.52 A. The Li+ ion is four-coordinate, being bonded to the two chloride atoms and to the two oxygen atoms of the two THF rings. The other Li+ ion is the same as the above. The Li-Cl distances are in the range 2.17– 2.55 Å (average: 2.35 A) and LiO distances are in the range 1.89–1.98 Å (average: 1.91 Å). The Nd atom and the two Li atoms are bridged asymmetrically by the chloride ions, respectively.  相似文献

The crystal and molecular structure of [Y(OH2)8]Cl3·(15-crown-5) has been determined by single- crystal X-ray diffraction. The complex crystallizes in the monoclinic space group P21/n with Z = 4. Lattice parameters are a = 9.202(2), b = 17.247(3), c = 15.208(3) Å, and β = 92.39(2)°. The structure was solved by Patterson and Fourier techniques and refined by least-squares to a final conventional R value of 0.081. The Y(III) ion is eight coordinate, bonded to the oxygen atoms of the eight water molecules. Three of the water molecules are hydrogen bonded to crown ether molecules. The three chloride ions participate in hydrogen bonds with the remaining five water molecules. The YO(water) distances range from 2.322(6) to 2.432(7) Å and average 2.37(4) Å. The average O(water)···Cl and O(water)···O(crown) hydrogen bonded separations are 3.08(4) and 2.76(7) Å, respectively.  相似文献

The ClpP component Clp protease fromEscherichia colihas been crystallized and examined by X-ray crystallography and self-rotation function calculations. The crystal belongs to the monoclinic space groupP21with unit cell dimensions ofa=196.9 Å,b=104.3 Å,c=162.4 Å and β=98.3°. The X-ray diffraction pattern extends at least to 2.5 Å Bragg spacing when exposed to CuKα X-rays. Self-rotation function analyses indicate that the ClpP oligomer has 72-point group symmetry. This symmetry suggests that the ClpP oligomer is a tetradecamer, (ClpP)14, consisting of two heptamers, (ClpP)7stacked on top of each other in a head-to-head fashion. The measurement of crystal density indicates that two independent copies of the ClpP oligomers are present in the asymmetric unit, giving a crystal volume per protein mass (VM) of 2.73 Å3/Da and a solvent content of 54.9% (v/v). Self-rotation function calculations are consistent with the presence of two ClpP tetradecamers in the asymmetric unit. The Patterson function suggests that a translation ofx=0.5 andy=0.5 relates a pair of ClpP oligomers in one asymmetric unit to another pair in the other asymmetric unit. And the two independent tetradecamers in one asymmetric unit are related by a relative rotation of about 18° around the 7-fold axis.  相似文献

Water structure in a protein crystal: rubredoxin at 1.2 A resolution   总被引:4,自引:0,他引:4  
The model for rubredoxin based on X-ray diffraction data has been extensively refined with a 1.2 Å resolution data set. Water oxygen atoms were deleted from the model if B exceeded 50 Å2 and occupancy was less than 0.3 eÅ?3. The final water model consists of 127 sites with B values ranging from 15 to 6?0 Å2 and occupancies from unity down to 0.3, the most tightly bound water oxygen atoms being hydrogen bonded to two or more main-chain nitrogen or oxygen atoms. The water forms extensive hydrogen bond networks bridging the crevices on the molecular surfaces and between adjacent molecules. The minimum distances of the water sites from the protein surface are distributed about two distinct maxima, the major one at 2.5 to 3 Å and a minor one at 4 to 4.5 Å. Beyond 5? to 6 Å from the protein surface, the discrete water merges into the aqueous continuum.  相似文献

Phospholipid transfer protein from maize seedlings has been crystallized using trisodium citrate as precipitant. The crystal belongs to the orthorhombic space group P212121 with unit cell dimensions of a = 24.46 Å, b = 49.97 Å, and c = 69.99 Å. The presence of one molecule in the asymmetric unit gives a crystal volume per protein mass (Vm) of 2.36 Å 3/Da and a solvent content of 48% by volume. The X-ray diffraction pattern extends at least to 1.6 Å Bragg spacing when exposed to both CuKα and synchrotron X-rays. The structure of the straight flagella from a mutant Salmonella typhimurium was studied by electron microscopy using digital image processing, including three-dimensional reconstruction, to an effective resolution of about 14 Å.Three-dimensional studies suggest that there are two sets of intersubunit bonds, i.e. intraprotofilament bonds along the (n = 11, l = 1) helix at a radius of about 55 Å and interprotofilament bonds along the (n = ?5, l = 7) helix at radii of about 10 to 15 Å and 50 Å, and along the (n = 6, l = 8) helix at a radius of about 45 Å and along the (n = 1, l = 15) helix at a radius of about 20 Å. There are four high density regions in a morphological subunit. These regions are situated at radii of about 15 Å, 40 Å, 70 Å and 80 Å. Variation was seen in the position of the high density regions at radii of about 15 Å and 40 Å among the ten models that were reconstituted individually. The regions at radii of 40 Å and 70 Å are the highest in density. The radial distance between these two regions is consistent with the 32 Å feature of a cylindrically averaged Patterson function calculated using equatorial data from X-ray diffraction pattern (Champness, 1968,1971).At the outer radii of the flagellum the shape of the morphological subunit roughly corresponded to that of the “chevron” described by O'Brien &; Bennett (1972), but there was no corresponding structure at the inner radii; the appearance of chevrons in that region might arise from the superposition of the two sides of the helical lattice.The biological significance of the “beaded” submolecular structure of flagellin and the presence of two sets of intersubunit bonds at the different radii is discussed with reference to the waveform and polymorphic behaviour of flagellar filaments.  相似文献

The complex of photosystem II (PSII) had been prepared from spinach by treatment with Triton X-100. The PSII, which had been depleted of the extrinsic 17- and 23-kDa polypeptides, was obtained by exposing the solution to a high concentration of NaCl, and the complex of PSII-La3+ was prepared by treatment with LaCl3. The result indicated that La3+ could inhibit the oxygen-evolution activity of PSII by replacing the Ca2+. The local structural environment of La in PSII has been also studied by using extended X-ray absorption fine structure (EXAFS). The primary result of EXAFS indicated that La coordinated with eight oxygen and/or nitrogen atoms, with the distance of the La-O/N bond being 2.5 Å. In addition, La coordinated with four carbon atoms, with a distance of 3.5 Å in the second shell. In the third shell, La coordinated with two manganese atoms, with the distance of La-Mn bond being 4.49 Å, and it was also found that the La-Mn distance (4.49 Å) was longer than that of Ca-Mn (3.3 Å) (1) in PSII.  相似文献

Beef heart mitochondrial coupling factor (BF1) was crystallized from 0.1 M Tris-PO4, pH 7.8, containing 1 mM EDTA, 4 mM ATP and 1.85 M (NH4)2SO4, at 22°C. Single crystals were obtained different from those reported by Spitzberg and Haworth (Biochim. Biophys. Acta 492, 237–240, 1977). The X-ray diffraction pattern reveals an orthorhombic lattice with a = 150 Å, b = 132 Å and c = 180 Å and, according to the absence of reflection, a space group of C2221. The crystal density was determined to 1.19 g·ml?1 and, assuming a molecular weight of 350,000 for BF1, there is only one half of the BF1 molecule in the asymmetric unit cell.  相似文献

The complex μ-3,3′-[1,2-ethanediyl-bis(nitrilome- thylidyne)-bis(2-hydroxybenzoato)] aquadicopper(II) hydrate, C18H16N2O8Cu2, was isolated from an attempted preparation of a copper lanthanum binuclear complex. The dark purple crystals are monoclinic, space group P21/n, with 4 molecules per unit cell; dimensions a = 13.961(5), b = tl.787(3), c = 11.622(3) Å and β = 113.09(2)°. The final R was 0.046 for the 2062 reflections used in the analysis. The Cu atom in the N2O2 cavity is five coordinate with CuN distances of 1.879 and 1.880 Å and CuO distances of 1.898 and 1.900 Å. A water molecule at 2.557 Å completes the square pyramidal arrangement. The second Cu in the O4 cavity is square planar, with CuO distances to the bridging oxygens of 1.914 and 1.909 Å and to the carboxy oxygens of 1.871 and 1.882 Å. A survey of copper complexes in a square planar N2O2 arrangement has led to the equation δCu from the N2O2 plane = 0.822 – 0.275 (CuO axial distance) with a correlation coefficient of 0.98 for the 12 structures in which the Cu atom is bonded to a fifth oxygen atom. A model for the transition from square planar to square pyramidal geometry is proposed.  相似文献

Porin (the product of gene ompF) is an integral membrane protein (Mr 36 500) of the outer membrane of Escherichia coli (strain BE). The protein has been purified to homogeneity and reconstituted in dimyristoyl-lecithin. Oriented specimen on a flat surface yielded X-ray diffraction pattern, originating from the two-dimensional protein lattice, to a resolution reaching 6 Å. Although these powder rings are broad compared to corresponding diffraction patterns from purple membranes of Halobacterium halobium, porin is the first reconstituted integral membrane protein which shows diffraction to this resolution.  相似文献
