Microarrays offer a powerful approach to the analysis of gene expression that can be used for a wide variety of experimental purposes. However, there are several types of microarray platforms that are available. In addition, microarray experiments are expensive and generate complicated data sets that can be difficult to interpret. Success with microarray approaches requires a sound experimental design and a coordinated and appropriate use of statistical tools. Here, the advantages and pitfalls of utilizing microarrays are discussed, as are practical strategies to help novice users succeed with this method that can empower them with the ability to assay changes in gene expression at the whole genome level.  相似文献

The shoot apical meristem (SAM) produces stem and initiates leaves. Its structure is maintained despite a continuous flow of cells basipetally from the distal portion of the meristem. The apoplasm and symplasm are the obvious means of cell integration, and their role in chemical cell-to-cell signaling is known. However, the cell wall apoplasm is most likely also involved in a mechanical integration mode, in which mechanical stress and strains (elastic and plastic strain, i.e., growth) are putative signaling factors. Shoot apex cells grow symplastically and their growth is in general anisotropic. Therefore tensor of growth rates that depends on the displacements caused by growth is the most suitable physical entity to describe growth. The tensor approach introduces the concept of principal directions of growth, i.e., the directions in which growth rates attain extremal values. Because of the symplastic mode of growth, the cell wall pattern within the shoot apical meristem informs us about the sequence and planes of cell divisions and about the deformation of existing walls. In consequence, within the meristem, periclines and anticlines can be recognized, both representing the principal directions of growth.  相似文献

Cancer arises from an accumulation of mutations as well as changes in the expression pattern of genes mainly involved in cell cycle regulation, DNA repair and apoptosis, which promote clonal selection of cells with an increasingly malignant phenotype. Although a single mutant gene may not be able to redirect the growth program of a normal cell, the multiplicity of downstream targets of a deregulated molecule and the extensive cross-talk between biochemical pathways suggest that cellular context and genotype are of great importance in cancer initiation, while gene activation and inactivation events may not be independent. Complex exposure patterns affecting molecular targets exhibiting multiple intracellular interactions add a significant percentage of uncertainty when assessing cancer risk.  相似文献

Butterfly pigmentation patterns are one of the most spectacular and vivid examples of pattern formation in biology. They have attracted much attention from experimentalists and theoreticians, who have tried to understand the underlying genetic, chemical and physical processes that lead to patterning. In this paper, we present a brief review of this field by first considering the generation of the localised, eyespot, patterns and then the formation of more globally controlled patterns. We present some new results applied to pattern formation on the wing of the mimetic butterfly Papilio dardanus.  相似文献

A large number of mathematical models have been developed that show how natural and sexual selection can cause prezygotic isolation to evolve. This article attempts to unify this literature by identifying five major elements that determine the outcome of speciation caused by selection: a form of disruptive selection, a form of isolating mechanism (assortment or a mating preference), a way to transmit the force of disruptive selection to the isolating mechanism (direct selection or indirect selection), a genetic basis for increased isolation (a one- or two-allele mechanism), and an initial condition (high or low initial divergence). We show that the geographical context of speciation (allopatry vs. sympatry) can be viewed as a form of assortative mating. These five elements appear to operate largely independently of each other and can be used to make generalizations about when speciation is most likely to happen. This provides a framework for interpreting results from laboratory experiments, which are found to agree generally with theoretical predictions about conditions that are favorable to the evolution of prezygotic isolation.  相似文献

Clinical and research data indicate that active and passive changes in the mechanical environment of the heart are capable of influencing both the initiation and the spread of cardiac excitation via pathways that are intrinsic to the heart. This direction of the cross-talk between cardiac electrical and mechanical activity is referred to as mechano-electric feedback (MEF). MEF is thought to be involved in the adjustment of heart rate to changes in mechanical load and would help to explain the precise beat-to-beat regulation of cardiac performance as it occurs even in the recently transplanted (and, thus, denervated) heart. Furthermore, there is clinical evidence that MEF may be involved in mechanical initiation of arrhythmias and fibrillation, as well as in the re-setting of disturbed heart rhythm by 'mechanical' first aid procedures. This review will outline the clinical relevance of cardiac MEF, describe cellular correlates to the responses observed in situ, and discuss the role that quantitative mathematical models may play in identifying the involvement of cardiac MEF in the regulation of heart rate and rhythm.  相似文献

The computational role of the hippocampus in memory has been characterized as: (i) an index to disparate neocortical storage sites; (ii) a time-limited store supporting neocortical long-term memory; and (iii) a content-addressable associative memory. These ideas are reviewed and related to several general aspects of episodic memory, including the differences between episodic, recognition and semantic memory, and whether hippocampal lesions differentially affect recent or remote memories. Some outstanding questions remain, such as: what characterizes episodic retrieval as opposed to other forms of read-out from memory; what triggers the storage of an event memory; and what are the neural mechanisms involved? To address these questions a neural-level model of the medial temporal and parietal roles in retrieval of the spatial context of an event is presented. This model combines the idea that retrieval of the rich context of real-life events is a central characteristic of episodic memory, and the idea that medial temporal allocentric representations are used in long-term storage while parietal egocentric representations are used to imagine, manipulate and re-experience the products of retrieval. The model is consistent with the known neural representation of spatial information in the brain, and provides an explanation for the involvement of Papez''s circuit in both the representation of heading direction and in the recollection of episodic information. Two experiments relating to the model are briefly described. A functional neuroimaging study of memory for the spatial context of life-like events in virtual reality provides support for the model''s functional localization. A neuropsychological experiment suggests that the hippocampus does store an allocentric representation of spatial locations.  相似文献

Initial integrin-mediated cell-matrix adhesions (focal complexes) appear underneath the lamellipodia, in the regions of the "fast" centripetal flow driven by actin polymerization. Once formed, these adhesions convert the flow behind them into a "slow", myosin II-driven mode. Some focal complexes then turn into elongated focal adhesions (FAs) associated with contractile actomyosin bundles (stress fibers). Myosin II inhibition does not suppress formation of focal complexes but blocks their conversion into mature FAs and further FA growth. Application of external pulling force promotes FA growth even under conditions when myosin II activity is blocked. Thus, individual FAs behave as mechanosensors responding to the application of force by directional assembly. We proposed a thermodynamic model for the mechanosensitivity of FAs, taking into account that an elastic molecular aggregate subject to pulling forces tends to grow in the direction of force application by incorporating additional subunits. This simple model can explain a variety of processes typical of FA behavior. Assembly of FAs is triggered by the small G-protein Rho via activation of two major targets, Rho-associated kinase (ROCK) and the formin homology protein, Dia1. ROCK controls creation of myosin II-driven forces, while Dia1 is involved in the response of FAs to these forces. Expression of the active form of Dia1, allows the external force-induced assembly of mature FAs, even in conditions when Rho is inhibited. Conversely, downregulation of Dia1 by siRNA prevents FA maturation even if Rho is activated. Dia1 and other formins cap barbed (fast growing) ends of actin filaments, allowing insertion of the new actin monomers. We suggested a novel mechanism of such "leaky" capping based on an assumption of elasticity of the formin/barbed end complex. Our model predicts that formin-mediated actin polymerization should be greatly enhanced by application of external pulling force. Thus, the formin-actin complex might represent an elementary mechanosensing device responding to force by enhancement of actin assembly. In addition to its role in actin polymerization, Dia1 seems to be involved in formation of links between actin filaments and microtubules affecting microtubule dynamics. Alpha-tubulin deacetylase HDAC6 cooperates with Dia1 in formation of such links. Since microtubules are known to promote FA disassembly, the Dia1-mediated effect on microtubule dynamics may possibly play a role in the negative feedback loop controlling size and turnover of FAs.  相似文献

Hidden Markov models (HMMs) provide an excellent analysis of recordings with very poor signal/noise ratio made from systems such as ion channels which switch among a few states. This method has also recently been used for modeling the kinetic rate constants of molecular motors, where the observable variable—the position—steadily accumulates as a result of the motor's reaction cycle. We present a new HMM implementation for obtaining the chemical-kinetic model of a molecular motor's reaction cycle called the variable-stepsize HMM in which the quantized position variable is represented by a large number of states of the Markov model. Unlike previous methods, the model allows for arbitrary distributions of step sizes, and allows these distributions to be estimated. The result is a robust algorithm that requires little or no user input for characterizing the stepping kinetics of molecular motors as recorded by optical techniques.  相似文献

Bioinspired engineering based on biosonar systems in nature is reviewed and discussed in terms of the merits of different approaches and their results: biosonar systems are attractive technological paragons because of their capabilities, built-in task-specific knowledge, intelligent system integration and diversity. Insights from the diverse set of sensing tasks solved by bats are relevant to a wide range of application areas such as sonar, biomedical ultrasound, non-destructive testing, sensors for autonomous systems and wireless communication. Challenges in the design of bioinspired sonar systems are posed by transducer performance, actuation for sensor mobility, design, actuation and integration of beamforming baffle shapes, echo encoding for signal processing, estimation algorithms and their implementations, as well as system integration and feedback control. The discussed examples of experimental systems have capabilities that include localization and tracking using binaural and multiple-band hearing as well as self-generated dynamic cues, classification of small deterministic and large random targets, beamforming with bioinspired baffle shapes, neuromorphic spike processing, artifact rejection in sonar maps and passing range estimation. In future research, bioinspired engineering could capitalize on some of its strengths to serve as a model system for basic automation methodologies for the bioinspired engineering process.  相似文献

A cytomechanical model bas been proposed to analyse cell-cell interactions and cell migration through chemotaxis. We consider as the leading assumption that the cell cortical tension is locally modified by the protrusive activity of neighbour cells and binding of chemoattractant molecules to membrane receptors respectively. The model derives from the one initially proposed by Alt and Tranquillo (1995), which successfully describes experimentally observed cyclic autonomous cell shape changes. It is based on force balance equations coupling intracellular hydrostatic pressure and cell cortex contraction. Considering the protrusive dynamics of L929 fibroblats observed by videomicroscopy, we simulated the influence of neighbouring protrusions on a cell spontaneous pulsating behaviour. We further investigated the role of an extracellular gradient as another kind of external stimulus. The model illustrates how binding of chemoattractant molecules can induce a cell morphological instability that, above an intracellular stress threshold, will break the cell-substratum attachment. As a result, realistic cell chemotaxis can be simulated.  相似文献

The cybernetic framework developed by Ramkrishna and co-workers is shown to encompass the regulation of nutrient transport processes as well as the effect of nutrient transport on the biotic phase. A structured model which accounts for both an abiotic or environmental phase and a biotic or cellular phase is proposed to describe bacterial growth on lactose as the limiting carbon and energy source. In the presence of lactose, competing uptake mechanisms are proposed. At low lactose concentrations, an energy-requiring transport process is the preferred uptake mechanism. The coupling between cellular energetics and nutrient uptake results in an interesting intermittent growth phenomenon. As the concentration of lactose increases, a nonenergetic transport process is preferred and cellular growth ceases to be intermittent. Model simulations are compared with previously reported experimental results and exhibit good agreement over the entire range of initial lactose concentrations.  相似文献

Basic concepts about two-state, cooperative protein folding and its relation to first-order phase transitions are reviewed. Minimalist models capable of reproducing the required free energy barrier between folded and unfolded macroscopic states are described. A significantly more restrictive "calorimetric" criterion is also discussed, which is based on direct comparison between model and experimental heat capacities with additional assumptions about conformational enthalpy variation in the unfolded state.  相似文献

A principal neuropathological hallmark of Alzheimer's disease is deposition of beta-amyloid, composed primarily of a 4 kD peptide, A beta. This peptide is derived from larger amyloid precursor proteins. The mechanisms that are responsible for A beta formation in vivo are unknown. Computational models in physiology often integrate functional and structural information from a large range of spatiotemporal scales from the ionic to the whole organ level. Their sophistication raises both expectations and skepticism concerning how computational methods can improve our understanding of living organisms and also how they can reduce, replace, and refine animal experiments. A fundamental requirement to fulfill these expectations and achieve the full potential of computational physiology is a clear understanding of what models represent and how they can be validated. The present study aims at informing strategies for validation by elucidating the complex interrelations among experiments, models, and simulations in cardiac electrophysiology. We describe the processes, data, and knowledge involved in the construction of whole ventricular multiscale models of cardiac electrophysiology. Our analysis reveals that models, simulations, and experiments are intertwined, in an assemblage that is a system itself, namely the model-simulation-experiment (MSE) system. We argue that validation is part of the whole MSE system and is contingent upon 1) understanding and coping with sources of biovariability; 2) testing and developing robust techniques and tools as a prerequisite to conducting physiological investigations; 3) defining and adopting standards to facilitate the interoperability of experiments, models, and simulations; 4) and understanding physiological validation as an iterative process that contributes to defining the specific aspects of cardiac electrophysiology the MSE system targets, rather than being only an external test, and that this is driven by advances in experimental and computational methods and the combination of both.  相似文献
