In a recent study, Kress et al. compared two plant genomes to seek out plant DNA barcodes. Two promising markers balanced the variability that is needed to distinguish species with conserved primer regions that enable universal amplification. Although this study is the most rigorous effort to date, problems from earlier barcoding efforts, such as the use of non-evolutionary species concepts and differential sorting of genes and species, could reemerge. Single-gene barcoding might not be universally effective owing to inherent inaccuracies. Kress et al. suggest the use of multiple genes, reflecting an integrated approach that is likely to be the best answer to identifying species quickly and accurately.  相似文献

Genetic diversity within populations of organisms and species is commonly measured using molecular-marker data. It has been claimed that more reliable diversity measurements can be obtained using selected genetically mapped markers to ensure that all regions of the genome are represented in the data sets employed. However, this has not been tested. In the present study, using rice (Oryza sativa L.) as a model species, we have shown that the use of unmapped AFLP markers reveals a pattern of diversity that is very similar to that obtained using a range of other marker types and which reflects the known crossability groups within this species. In contrast, we show that use of mapped-marker data can, in some cases, result in highly misleading patterns of diversity; the results obtained are critically related to the choice ofparents used in the cross from which the mapping population was produced. For diversity analyses, we propose that it is appropriate to use unmapped markers provided that the marker-type has been shown to have a wide distribution over the genome. The protection of areas that shelter high evolutionary diversity represented by geographically and phylogenetically isolated lineages is becoming an important conservation strategy. Nevertheless, the spatial distribution of this component of biodiversity is still unknown for most groups, which limits its application for selecting priority areas to conserve. In the present study, we reconstructed the phylogeny of Minaria (Apocynaceae) based on plastid (trnH-psbA, rps16, trnS-trnG and trnD-trnT) and nuclear (ITS and ETS) DNA markers and 34 morphological characters, and analysed the geographic distribution of the phylogenetic diversity (PD) and endemism (PE) in this genus. Minaria includes 21 species that are highly concentrated in the Espinhaço Range, in eastern Brazil, most of which (~75%) are narrowly distributed. The spatial analyses of PD and PE of Minaria indicate four evolutionary relevant areas in this region. The Serra do Cipó and the Diamantina Plateau contain 10 endemic species and present the highest levels of PD. However, the two other areas also deserve special attention. Rio de Contas has high levels of PE, because of two endemic sister species that represent a phylogenetically isolated lineage and the Southern Espinhaço Range houses the most critically endangered species of the genus. Most endemic species of Minaria occur in vegetation islands on rocky outcrops (campos rupestres). These low-fuel areas are less susceptible to fire, suggesting that the Espinhaço Range has served as a historical refuge for fire-sensitive lineages. Our results suggest that conservation units in the Espinhaço Range cover a great proportion of the evolutionary diversity of Minaria and that fire management is probably an important strategy to preserve this endemic biodiversity.  相似文献

Meesia kenyae P. Varde, a species originally described in 1955 from the altimontane elevation on Mt. Kenya in tropical East Africa, is briefly assessed taxonomically and some details of the type material are illustrated. This species is considered to be conspecific with Ceratodon purpureus (Hedw.) Brid., a weedy, cosmopolitan and highly protean species. Because M. kenyae is the only representative of the Meesiaceae in Africa, this taxonomic conclusion results in the exclusion of this small family from the bryoflora of this continent. Accordingly, the Meesiaceae are represented in the tropics only by three species, namely Meesia triquetra (Jolycl.) Ångstr. in Papua New Guinea, M. longiseta Hedw. in Colombia and M. ulei Müll. To assess genetic diversity in populations of the brown planthopper (Nilaparvata lugens St?l) (Homoptera: Delphacidae), we have developed and applied microsatellite, or simple sequence repeat (SSR), markers from expressed sequence tags (ESTs). We found that the brown planthopper clusters of ESTs were rich in SSRs with unique frequencies and distributions of SSR motifs. Three hundred and fifty-one EST-SSR markers were developed and yielded clear bands from samples of four brown planthopper populations. High cross-species transferability of these markers was detected in the closely related planthopper N. muiri. The newly developed EST-SSR markers provided sufficient resolution to distinguish within and among biotypes. Analyses based on SSR data revealed host resistance-based genetic differentiation among different brown planthopper populations; the genetic diversity of populations feeding on susceptible rice varieties was lower than that of populations feeding on resistant rice varieties. This is the first large-scale development of brown planthopper SSR markers, which will be useful for future molecular genetics and genomics studies of this serious agricultural pest.  相似文献

We describe a multivariate metric comparison of three sandfly species showing strong differences in size, which questions the geographical distribution of one of them. Two species are represented by a single population (L. robusta and L. guilvardae) and one by two populations (L. serrana). All of them belong to the series serrana (Diptera, Psychodidae, Phlebotominae). The morphometric data confirm that L. guilvardae is a distinct species. However, they suggest that L. robusta and L. serrana in Ecuador are the same taxon, and that it is distinguishable from the population of L. serrana in Bolivia. A multilocus enzyme electrophoresis analysis comparing L. serrana in Bolivia and L. robusta in Ecuador adds further evidence that these two populations are distinct species. Thus, our data seem to indicate that, in Ecuador, the population previously identified as L. serrana is actually the same species as the allopatric population previously identified as L. robusta. Accepting L. serrana in Ecuador as small-sized L. robusta, the resulting geographic distribution of this latter becomes in closer agreement with ecology and epidemiology.  相似文献

The use of molecular markers for resolving systematics issues has improved our knowledge of life history. However, for the taxa studied herein—the predatory mite family Phytoseiidae—molecular phylogeny is impeded by a lack of suitable markers for deeper taxonomic levels. This study aims (i) to establish DNA amplification protocols for molecular markers known to resolve supraspecific nodes in other taxa, (ii) to determine their individual performance in assessing the clustering of species, genera, tribes and subfamilies, and (iii) to characterize the additional information provided when markers are concatenated. A new phylogenetic index is proposed based on ecological concepts, considering trees as a community of nodes. New and efficient protocols for DNA amplification of six molecular markers are provided. The concatenated tree globally provides more robust and reliable information, especially for deeper nodes. However, for assessing species identification and within‐genera phylogenies, the combined use of six markers does not seem necessary, underlining the need to resize experiments depending on their taxonomic objectives. Finally, this study lays the methodological foundations with which to test the present Phytoseiidae classification as the first phylogeny obtained shows incongruence with the present morphological classification.  相似文献

The biodiversity patterns of an ecosystem provide an opportunity for understanding the drivers of the community structure and, together, interpreting better conservation strategies for the species. Here we map the patterns in compositional turnover of the arboreal frog species (Anura: Rhacophoridae) in India and explore the impacts of climatic covariates, vegetation patterns, and human influence on driving their species composition. Using the previously published data, we compiled the occurrence matrix for the species of nine genera of the family Rhacophoridae from India. The species turnover trends were analyzed using the zeta diversity decline and retention-rate analysis. We further used the multisite generalized dissimilarity modeling (MS-GDM) to test the variations in climatic, vegetational, and anthropogenic drivers that better explain the species turnover. The results suggested a low nestedness among the genera of arboreal frogs barring Polypedates and Raorchestes. The difference in the mean temperature of the warmest quarter in the colder temperature regime is the primary driver of the compositional turnover of arboreal frog species. Also, differences in the precipitation seasonality of the lower and higher precipitation regime emerged as a driver of the compositional turnover for some genera. The differences in diversity patterns and their corresponding drivers are ideally only species-specific or group-specific. We suggest their utility while designing conservation efforts for co-occurring groups in a region.  相似文献

The “dehesa” is a traditional Iberian agrosilvopastoral ecosystem characterized by the presence of old scattered trees that are considered as “keystone-structures”, which favor the presence of a wide range of biodiversity. We show the high diversity of saproxylic beetles and syrphids (Diptera) in this ecosystem, including red-listed species. We analyzed whether saproxylic species distribution in the “dehesa” was affected by tree density per hectare, dominant tree species or vegetation coverage. Species diversity did not correlate with tree density; however, it was affected by tree species and shrub coverage but in a different way for each taxon. The highest beetle diversity was linked to Quercus pyrenaica, the most managed tree species, with eight indicator species. In contrast, Q. rotundifolia hosted more species of saproxylic syrphids. Regarding vegetation coverage, shrub coverage was the only variable that affected insect richness, again in a different way for both taxa. In contrast, beetle species composition was only affected by dominant tree species whereas syrphid species composition was not affected by tree species or shrub coverage. We concluded that the high diversity of saproxylic insects in the “dehesa” is related to its long history of agrosilvopastoral management, which has generated landscape heterogeneity and preserved old mature trees. However, the richness and composition of different taxa of insects respond in different ways to tree species and vegetation coverage. Consequently, conservation strategies should try to maintain traditional management, and different saproxylic taxa should be used to monitor the effect of management on saproxylic diversity.  相似文献

Among the loss of genetic diversity due to population declines, population fragmentation and habitat loss, hybridization also stands as a threat to Morelet’s crocodile (Crocodylus moreletii) populations. Genetic surveys in Belize and the Yucatan Peninsula have detected evidence of hybridization with the American crocodile (C. acutus). Admixture between these two species is most likely driven by human-mediated translocations. Along the central gulf coast of Mexico, C. moreletii populations are presumed to be purebred. To test this, we use nine microsatellite loci and sequence data from the mitochondrial control region to detect if C. acutus alleles have introgressed into populations of C. moreletii from central Veracruz. In 2010, C. moreletii was transferred from Appendix I to II of CITES based on a whole species demographic analysis, which indicated that populations had recovered across its range. Our study shows that populations in central Veracruz are purebred, although they exhibit low levels of genetic diversity most likely caused by inbreeding. Our data also suggest there is fragmentation among populations of C. moreletii, which may lead to further loss of genetic variation. Due the purity and low genetic diversity of C. moreletii populations from central Veracruz, we recommend increased protection and active management practices that take genetic data into account.  相似文献

In plants, proteins of the β-substituted alanine synthase (BSAS) enzyme family perform a diverse range of reactions, including formation of cysteine from O-acetylserine and sulfide, detoxification of cyanide by its addition to cysteine, the breakdown of cysteine into pyruvate, ammonia, and sulfide, and the synthesis of S-sulfocysteine. With the completed genome sequence of soybean (Glycine max (L.) Merr. cv. Williams 82), the functional diversity of the BSAS in this highly duplicated plant species was examined to determine whether soybean BSAS enzymes catalyze the various reactions connected to cysteine metabolism. The 16 soybean BSAS can be grouped into clades that are similar to those observed in Arabidopsis. Biochemical analysis of soybean BSAS proteins demonstrate that enzymes of clades I and III function as O-acetylserine sulfhydrylases for cysteine synthesis, clade II encodes cysteine desulfhydrase activity, and that clade V proteins function as β-cyanoalanine synthase for cyanide detoxification. Although clade IV is similar to Arabidopsis S-sulfocysteine synthase, this activity was not detected in the soybean homolog. Overall, our results show that bioinformatics approach provides a useful method to assess the biochemical properties of BSAS enzymes in plant species.  相似文献

Alpha-amylase genes often form multigene families in living organisms. In Diptera, a remote paralog, Amyrel, had been discovered in Drosophila, where this gene is currently used as a population and phylogenetic marker. The putative encoded protein has about 40% divergence with the classical amylases. We have searched the presence of the paralog in other families of Diptera to track its origin and understand its evolution. Amyrel was detected in a number of families of Muscomorpha (Brachycera-Cyclorrapha), suggesting an origin much older than previously thought. It has not been found elsewhere to date, and it is absent from the Anopheles gambiae genome. The intron–exon structures of the genes found so far suggest that the ancestral gene (before the duplication which gave rise to Amyrel) had two introns, and that subsequent, repeated and independent loss of one or both introns occurred in some Muscomorpha families. It seems that the Amyrel protein has experienced specific amino acid substitutions in regions generally well conserved in amylases, raising the possibility of peculiar, functional adaptations of this protein.  相似文献

The species composition of the family Anthomyiidae in six peat-bogs in the Šumava Mts is analysed with regards to dominance, constancy, seasonal occurrence and type of distribution of each species. Anthomyiid communities in all sites are compared based on the number of species, species richness, diversity and equitability indices, as well as coefficients of similarity and Principal Components Analysis (PCA). Three collecting methods are compared: yellow pan water traps (439 specimens/43 species), sweeping (93/18) and Malaise traps (97/22). Three species, Pegoplata aestiva (24.17%), Delia platura (14.47%), and Hylemya nigrimana (11.29%) were eudominant, two further species were dominant: Delia cardui (8.74%) and Botanophila fugax (8.27%). Two species, Botanophilia fugax and Delia platura, were found in all study sites. These species, together with those collected in five sites (Delia cardui, Heterostylodes nominabilis and Hylemya vagans), had a constancy rate higher than 75% and belonged to the category of euconstant species.  相似文献
