This study aimed to assess the population genetic structure of a widespread Neotropical tree species, Simarouba amara, at local, regional and continental spatial scales. We used five microsatellite loci to examine genetic variation in 14 natural populations (N?=?478 individuals) of this vertebrate-dispersed rain forest tree species in Panama, Ecuador, and French Guiana. Estimates of genetic differentiation (F st and R st) were significant among all but one population pair and global differentiation was moderate (F st?=?0.25, R st?=?0.33) with 94% of genetic variation ascribed to differences among three main geographic regions (Central America, Western Ecuador, Amazon basin). There was no evidence of isolation by distance within regions. Allele-size mutations contributed significantly (R ST > F ST) to the divergences between cis- and trans-Andean populations, highlighting the role of the northern Andean cordilleras as an important geographic barrier for this species.  相似文献

Gymnocypris dobula is a commercially important fishery species and mostly distributed in the freshwater of Tibetan plateau. In this study, genetic diversity and intraspecific population differentiation were examined by using mitochondrial DNA D-loop sequences in 97 individuals sampled from three localities (Pali, Lasa and Yanghu) in the Tibetan plateau. Two hundred and fourteen polymorphic sites and 50 haplotypes were defined among the three localities. Genetic diversity analysis showed that the highest genetic diversity level was found in Pali population. Phylogenetic relationships analysis results indicated that closer phylogenetic relationships were found between the Yanghu and Lasa populations. Genetic population differentiation analysis indicated that the majority of variation (84.91%) was attributed to variations among populations and the largest differentiation was found between Pali and Lasa localities (Fst = 0.874, Nm = 0.036). Moreover, the historical demographic events were assessed by implementing the mismatch distribution analysis, Fajima's D test and Fu's Fs test. The results indicated that the Pali population had undergone a demographic expansion, possibly within the last 0.163 MYA (Million Years Ago). Our study firstly identified the population genetic structure of the G. dobula, which could be helpful for artificial breeding, fishery stock identification and resource conservation for this species.  相似文献

The necrotrophic fungus Botrytis cinerea is reported to infect more than 220 host plants worldwide. In phylogenetical–taxonomical terms, the pathogen is considered a complex of two cryptic species, group I and group II. We sampled populations of B. cinerea on sympatric strawberry and raspberry cultivars in the North-East of Hungary for three years during flowering and the harvest period. Four hundred and ninety group II B. cinerea isolates were analyzed for the current study. Three different data sets were generated: (i) PCR-RFLP patterns of the ADP-ATP translocase and nitrate reductase genes, (ii) MSB1 minisatellite sequence data, and (iii) the fragment sizes of five microsatellite loci. The structures of the different populations were similar as indicated by Nei's gene diversity and haplotype diversity. The F statistics (Fst, Gst), and the gene flow indicated ongoing differentiation within sympatric populations. The population genetic parameters were influenced by polymorphisms within the three data sets as assessed using Bayesian algorithms. Data Mining analysis pointed towards the five microsatellite loci as the most defining markers to study differentiation in the 490 isolates. The results suggest the occurrence of host-specific, sympatric divergence of generalist phytoparasites in perennial hosts.  相似文献

Pondberry, Lindera melissifolia, is an endangered and partially clonally reproducing shrub species found in isolated populations that inhabit seasonally wet depressions in forested areas of the lower Mississippi River alluvial valley and southeastern regions of the United States. With eleven microsatellite loci, we quantified population genetic differentiation and diversity among 450 genets in 10 locations distributed across pondberry’s range. We used estimates of F st and Jost’s D est to measure genetic differences between populations and between geographic regions. The largest pairwise regional difference was found between eastern and western regional population groups (F st = 0.23, D est = 0.67), with the northern-most population groups in each region exhibiting larger divergence from each other than the southern-most population groups. Genetic diversity was lowest in the Sand Pond Conservation Area (A e = 1.9, H e = 0.36), which was the northern-most pondberry population, and highest in the Francis Marion National Forest (A e = 4.1, H e = 0.69), although we identified only 17 genets in that admixed population. Following adjustments for estimated null allele frequencies, we identified heterozygote excess in four eastern populations and found no evidence for inbreeding in any population. The observed patterns of differentiation indicate a phylogeography that exhibits an Appalachian Mountain discontinuity coupled with northward migrations along the Southern Atlantic Coastal Plain and into the Mississippi Alluvial Plain. The genetic consequences of this proposed phylogeographical structure may affect selection of germplasm sources for population reestablishment programs across pondberry’s range.  相似文献

We tested the hypothesis that marginal fragmented populations of eastern white cedar (EWC) are genetically isolated due to reduced pollen and gene flow. In accordance with the central-marginal model, we predicted a decrease in population genetic diversity and an increase in differentiation along the latitudinal gradient from the boreal mixed-wood to northern coniferous forest. A total of 24 eastern white cedar populations were sampled along the north-south latitudinal gradient for microsatellite genotyping analysis. Positive Fis values and heterozygote deficiency were observed in populations from the marginal (Fis = 0.244; PHW = 0.0042) and discontinuous zones (Fis = 0.166; PHW = 0.0042). However, populations from the continuous zone were in HW equilibrium (Fis = −0.007; PHW = 0.3625). There were no significant latitudinal effects on gene diversity (Hs), allelic richness (AR), or population differentiation (Fst). Bayesian and NJT (neighbor-joining tree) analyses demonstrated the presence of a population structure that was partly consistent with the geographic origins of the populations. The impact of population fragmentation on the genetic structure of EWC is to create a positive inbreeding coefficient, which was two to three times higher on average than that of a population from the continuous zone. This result indicated a higher occurrence of selfing within fragmented EWC populations coupled with a higher degree of gene exchange among near-neighbor relatives, thereby leading to significant inbreeding. Increased population isolation was apparently not correlated with a detectable effect on genetic diversity. Overall, the fragmented populations of EWC appear well-buffered against effects of inbreeding on genetic erosion.  相似文献

Patterns of genetic structure and diversity are largely mediated by a species’ ecological niche and sensitivity to climate variation. Some species with narrow ecological niches have been found to exhibit increased population differentiation, limited gene flow across populations, and reduced population genetic diversity. In this study, we examine patterns of population genetic structure and diversity of four bumble bee species that are broadly sympatric, but do not necessarily inhabit the same ecological niche in the Pacific Northwest of the United States. Testing for the effect of isolation by geographic distance (IBD) with linearized F st and D est found that Bombus sylvicola and B. mixtus exhibited significant IBD across populations. In contrast, both B. melanopygus and B. flavifrons, two species that are distributed across a broad elevation gradient, exhibited no IBD, a result further corroborated by Bayesian a priori population assignment tests. Furthermore, we discovered that B. sylvicola populations distributed on the Olympic Peninsula have significantly less average allelic diversity than populations distributed in the Cascade Mountains. Our results suggest that populations distributed in the Olympic Mountains represent a distinct genetic cluster relative to the Cascade Mountains, with B. sylvicola and B. mixtus likely experiencing the greatest degree of population genetic differentiation relative to B. flavifrons and B. melanopygus. While bumble bees are known to co-exist across a diversity of habitats, our results demonstrate that underlying population genetic structure and diversity may not necessarily be similar across species, and are largely governed by their respective niches.  相似文献

Summary We provide an estimate of genetic variation within and between two populations of Bertholletia excelsa (Brazil nut), a large canopy tree found in the rain forests of South America. Average heterozygosity is 0.190, and 54.3% of the sampled loci are polymorphic. The population structure deviates significantly from Hardy-Weinberg expectations for Fest2 and Pgm2 (F =0.405 and 0.443, respectively) in one population, and highly significantly (F=-0.341) for Gdh in the other population. Although allele frequencies of the two populations differ significantly for Aat2, Est5, Mdh1, and Mdh2B, Nei's coefficient of gene differentiation (Gst) indicates that the between-population component (Dst) of genic diversity represents only 3.75% of the size of the within-population component (Hs). The implications of these findings in terms of conservation genetics are that much of the genetic diversity of this species may be preserved within one or a few populations. However, such populations must be very large because it appears that the large amount of genetic variation in Brazil nut populations is maintained by extensive gene flow and bonds of mating over a large area. The genetic architecture of Bertholletia excelsa is similar to that expected for an extensively diploidized paleopolyploid species.  相似文献

In this study, we investigated two chloroplast intergenic spacers (accD-psaI and trnL-trnF) for a total of 266 individuals over 22 populations of Pyrus pashia to detect the genetic diversity, genetic, and phylogeographic structure and provide needed information for the development of conservation strategies. Thirteen haplotypes (H1–H13) were recognized. A high level of total diversity was detected (H T?=?0.746). Analysis of molecular variance indicated that the genetic variation mainly existed within populations, representing 59.61 % of the total variation. Genetic differentiation among populations was high (F st?=?0.404). A Mantel test did not show a correlation between the genetic and geographic distances (r?=?0.139, P?=?0.09, 1,000 permutations), implying that geographic distance was not critical to gene flow among populations. A significantly higher N st than G st (N st?=?0.420, G st?=?0.402, P?<?0.05) reflected the phylogeographic structure in P. pashia. While nested clade analyses of clade 2-2 showed that restricted gene flow existed among populations, clades 1-2 and 2-1, and the total cladogram exhibited contiguous range expansion events in P. pashia. Both sum of square deviations and the raggedness index failed to reject the sudden demographic expansion model. The overall population expansion of P. pashia was estimated to occur between 621,000 and 209,000 years ago.  相似文献

Major histocompatibility complex (MHC) genes are excellent markers for the study of adaptive genetic variation occurring over different geographical scales. The Chinese egret (Egretta eulophotes) is a vulnerable ardeid species with an estimated global population of 2600–3400 individuals. In this study, we sampled 172 individuals of this egret (approximately 6 % of the global population) from five natural populations that span the entire distribution range of this species in China. We examined their population genetic diversity and geographical differentiation at three MHC class II DAB genes by identifying eight exon 2 alleles at Egeu-DAB1, eight at Egeu-DAB2 and four at Egeu-DAB3. Allelic distributions at each of these three Egeu-DAB loci varied substantially within the five populations, while levels of genetic diversity varied slightly among the populations. Analysis of molecular variance showed low but significant genetic differentiation among five populations at all three Egeu-DAB loci (haplotype-based ?ST: 0.029, 0.020 and 0.042; and distance-based ?ST: 0.036, 0.027 and 0.043, respectively; all P < 0.01). The Mantel test suggested that this significant population genetic differentiation was likely due to an isolation-by-distance pattern of MHC evolution. However, the phylogenetic analyses and the Bayesian clustering analysis based on the three Egeu-DAB loci indicated that there was little geographical structuring of the genetic differentiation among five populations. These results provide fundamental population information for the conservation genetics of the vulnerable Chinese egret.  相似文献

The level of genetic diversity found for species is strongly influenced by properties of the species’ ecology, abundance and behaviour (as dispersal). To address this coherence, we selected twenty-two grassland butterfly and burnet moth species, which were previously analysed by allozyme electrophoresis (using 15–25 loci per species) over a study area in western Germany with adjoining areas of Luxembourg and north-eastern France. For this study area, we calculated the species’ specific climatic niche breadths and derived various ecological parameters from literature and own field observations. The obtained parameters of genetic diversity (heterozygosity, number of alleles and percentage of polymorphic loci), genetic differentiation (D est as well as F ST and F IS values as proxis for genetic differentiation among populations and inbreeding within populations), as well as ecological and climatic niche dimensions did not show significant differences among the different Lepidoptera families; therefore taxonomic assignment apparently has a negligible influence on the genetic structure of taxa. Genetic diversity and differentiation showed a significant correlation with the ecological and climatic niche-breadth of species in many cases: generalistic species with rather unspecific ecological characteristics and climatic niche had higher genetic diversities and tend to have lower differentiation and inbreeding, whereas specialist taxa (i.e. with narrow ecological and climatic niches) have lower genetic diversities and higher differentiation and inbreeding. The results might reflect contrasting population structures of specialist species with lower abundances compared with the more common generalists. The more restricted and isolated occurrence of specialists might consequence a reduction in genetic diversity and an increase in genetic differentiation among local populations. In contrast, generalists with unspecific habitat requirements occur in higher abundances and in consequence show a more homogenous genetic structure with higher diversities.  相似文献

India is a country bestowed enormously with stingless bees, but genetic information about them is extremely minimal. This study focused to tap the geographic allocation, genetic variability, and differentiation among Tetragonula species complexes from natural and semi-urban habitats. Genetic analyses were assessed among 36 contrasting genotypes utilizing 20 ISSR primers. The dual combination exquisitely and productively amplified 245 DNA fragments at the loci, of which 240 bands were polymorphic (97.95%). Low to moderate level of genetic differentiation was detected from different estimators (Ht 0.29, G’ STest 0.16, D est 0.072, F ST 0.14, and Nm 2.68). Hierarchical clustering analysis aided to partition the individual genotypes into its respective five species group formed, aided by substantial bootstrap support values, but differing under morphological identification. It also provided valuable insight into the moderate eco-genetic diversity (H 0.39) prevailing from geographically scattered inhabitants. Potential exploitation of hyper-variable ISSR marker turned out fairly as a promising technique for finding valid polymorphisms and infers relevant variations. This baseline information enhances our understanding of the genetic status of the indigenous species from the country.  相似文献

Octopus minor (Sasaki, 1920) is a commercially important cephalopod in Chinese waters. To provide a theoretical basis for resource protection and sustainable management, we investigated genetic structure of ten O. minor populations in Chinese waters using microsatellite DNA markers. Eight microsatellite loci revealed high allelic diversity with 11–26 alleles per locus. Observed and expected heterozygosity varied from 0.412 to 0.900 and from 0.337 to 0.845, respectively. The overall FST value was 0.198, indicating great genetic differentiation among populations. The FST value between Yilan and other populations reached more than 0.3 that may be indicative of subspecies rank. Mantel test showed significant correlations between genetic and geographic distance (R = 0.383, P = 0.004) indicating that genetic differentiation of O. minor conformed to a pattern of isolation-by-distance. Using the Neighbor-joining method, cluster analysis divided nine populations into three groups and divided ten populations into two groups wherein Yilan was distinguished from the other populations. Analysis based on FST, Dc values and clustering highlighted the heterogeneity of Yilan and the relative homogeneity between Yilan and Ganyu. The significant population genetic structure of O. minor is related to the combined effects of geographical barriers, current features and life history characteristics.  相似文献

To obtain accurate estimates of population structure for purposes of conservation planning for wild lotus (Nelumbo nucifera Gaertn.) in central China, genetic diversity among and within six populations, and clonal diversity within another two populations of the species were analyzed. The genetic diversity was high (percentage of polymorphic bands, PPB = 90.0%; Shannon's information index, I = 0.383 ± 0.234) at the species level, but low within individual study populations (PPB = 35.8%; Shannon's information index I = 0.165 ± 0.241). The mean coefficient of gene differentiation (Gst) was 0.570, indicating that 43.0% of the genetic diversity resided within the population. Analysis of molecular variance (AMOVA) indicated that 50.47% of the genetic diversity among the study populations was attributed to geographical location while 12.3% was attributed to differences in their habitats. An overall value of mean estimated number of gene flow (Nm = 0.377) indicated that there was limited gene flow among the sampled populations. The level of clonal diversity found within the populations was considerably high (Simpson's diversity index, D = 0.985) indicating that clonal diversity contributes to a major extent to the overall genetic variation in the genetic structure of N. nucifera. On the basis of the high Gst and D values detected in this study we recommend that any future conservation plans for this species should be specifically designed to include those representative populations with the highest genetic variation for both in situ conservation and germplasm collection expeditions.  相似文献

Identifying environmental factors that structure intraspecific genetic diversity is of interest for both habitat preservation and biodiversity conservation. Recent advances in statistical and geographical genetics make it possible to investigate how environmental factors affect geographic organisation and population structure of molecular genetic diversity within species. Here we present a study on a common and wide ranging insect, the blue tailed damselfly Ischnuraelegans, which has been the target of many ecological and evolutionary studies. We addressed the following questions: (i) Is the population structure affected by longitudinal or latitudinal gradients?; (ii) Do geographic boundaries limit gene flow?; (iii) Does geographic distance affect connectivity and is there a signature of past bottlenecks?; (iv) Is there evidence of a recent range expansion and (vi) what is the effect of geography and climatic factors on population structure? We found low to moderate genetic sub-structuring between populations (mean FST = 0.06, Dest = 0.12), and an effect of longitude, but not latitude, on genetic diversity. No significant effects of geographic boundaries (e.g. water bodies) were found. FST-and Dest-values increased with geographic distance; however, there was no evidence for recent bottlenecks. Finally, we did not detect any molecular signatures of range expansions or an effect of geographic suitability, although local precipitation had a strong effect on genetic differentiation. The population structure of this small insect has probably been shaped by ecological factors that are correlated with longitudinal gradients, geographic distances, and local precipitation. The relatively weak global population structure and high degree of genetic variation within populations suggest that I. elegans has high dispersal ability, which is consistent with this species being an effective and early coloniser of new habitats.  相似文献

To establish a management plan for endangered and rare species, genetic assessment must first be conducted. The genetic characteristics of plant species are affected by demographic history, reproductive strategy, and distributional range as well as anthropological effects. Abies koreana E. H. Wilson (Pinaceae), Korean fir, is endemic to Korea and found only in sub-alpine areas of the southern Korean Peninsula and Jejudo Island. This species has been designated as critically endangered by the International Union for Conservation of Nature due to a continuous decline in its range and population fragmentation. We genotyped 176 individuals from seven natural populations and two afforested populations on the Korean Peninsula using 19 microsatellite loci. STRUCTURE analysis revealed two genetic clusters in natural populations (F st  = 0.040 and R st  = 0.040) despite low differentiation. We did not detect a significant reduction in genetic diversity or the signature of a genetic bottleneck despite population fragmentation and small population size. We deduced that this species exhibits a metapopulation structure, with the population on Jirisan Mountain acting as a source of genetic diversity for other local small populations on the Korean Peninsula, through contemporary asymmetric gene flow. However, the majority of afforested individuals on the Korean Peninsula originated from a different gene cluster. Thus, we recommend a conservation strategy that maintains two genetically unique clusters.  相似文献

Population history plays an important role in shaping contemporary levels of genetic variation and geographic structure. This is especially true in small, isolated range‐margin populations, where effects of inbreeding, genetic drift and gene flow may be more pronounced than in large continuous populations. Effects of landscape fragmentation and isolation distance may have implications for persistence of range‐margin populations if they are demographic sinks. We studied four small, disjunct populations of ponderosa pine over a 500‐year period. We coupled demographic data obtained through dendroecological methods with microsatellite data to discern how and when contemporary levels of allelic diversity, among and within‐population levels of differentiation, and geographic structure, arose. Alleles accumulated rapidly following initial colonization, demonstrating proportionally high levels of gene flow into the populations. At population sizes of approximately 100 individuals, allele accumulation saturated. Levels of genetic differentiation among populations (FST and Jost's Dest) and diversity within populations (FIS) remained stable through time. There was no evidence of geographic genetic structure at any time in the populations' history. Proportionally, high gene flow in the early stages of population growth resulted in rapid accumulation of alleles and quickly created relatively homogenous genetic patterns among populations. Our study demonstrates that contemporary levels of genetic diversity were formed quickly and early in population development. How contemporary genetic diversity accumulates over time is a key facet of understanding population growth and development. This is especially relevant given the extent and speed at which species ranges are predicted to shift in the coming century.  相似文献

To determine the potential for productive efficiency and genetic improvement in the blood clam Tegillarca granosa, four offspring populations (ZZ, ZK, KZ and KK) were produced from a diallel mating of two different geographical stocks (Z and K). The levels of genetic diversity and population structures of four populations were analyzed using 14 polymorphic microsatellites. The results showed that the mean observed heterozygosities (Ho) of reciprocal cross populations (ZK and KZ) was higher than those of pure populations(ZZ and KK). The largest values of genetic differentiation coefficient (Fst?=?0.067) and Nei’s unbiased genetic distance (Dc?=?0.263) were between ZK and KZ, and the smallest (Fst?=?0.020, Dc?=?0.116) were between ZZ and KK, which revealed that the largest genetic divergence was between the two reciprocal cross populations and the smallest was between two pure populations. This study demonstrated that the reciprocal cross populations of T. granosa had an extensive genetic difference and improvement, which may be advantageous for future breeding studies.  相似文献

We usedF-statistics to quantify the population structure of two sympatric species of leaf beetles,Oreina cacaliae andO. speciosissima (Chrysomelinae, Coleoptera), which share the same microhabitat since they feed on the same herbaceous host plants. We measured genetic differentiation at six allozyme loci 1) among populations separated by relatively small distances (40 to 250 kilometers), 2) within each population, and 3) between sexes within populations. For both species, the populations studied are not panmictic. For each population, heterozygosities are relatively high, but the observed heterozygosities are generally lower than the expected values. Overall, within-population differentiation is high and similar for both species (F is=0.326 forO. cacaliae and 0.332 forO. speciosissima). Additionally, populations of both species are highly differentiated (F st=0.234 versus 0.051 forO. speciosissima). ForO. cacaliae,F is andF st are greater among females than among males, while forO. speciosissima,F st is sustantially greater among the males whileF is is slightly greater among males. Differences in gene frequency among the sexes were statistically tested using a modifiedF st with sex as the defining category, and the sexes differed significantly with the exception of one population inO. cacaliae. Possible explanations for this difference are discussed.  相似文献

Abstact  Genetic diversity in the four east Palearctic ground squirrel species of the genus Spermophilus—S. undulatus, S. parryi (subgenus Urocitellus), S. dauricus, and S. relictus (subgenus Citellus)—was investigated using RAPD PCR with ten random primers. Siberian chipmunk, Tamias sibiricus, was used as an out-group. Molecular markers for different taxonomic ranks were identified, including those for the genera Spermophilus and Tamias, subgenera Urocitellus and Citellus, as well as for each of the four species, S.undulatus, S. parryi, S. dauricus, and S. relictus. For the ground squirrel species and subgenera, genetic differentiation indices (H t, H s, D st, G st,Nm, and D) were calculated. In addition, for these groups the NJ phylogenetic reconstructions and UPGMA dendrograms of genetic similarity of the individuals and combined populations were constructed. Comparative molecular genetic analysis revealed a high genetic differentiation between S. undulatus, S. dauricus, S. relictus, and S. parryi (G st= 0.58 to 0.82; D= 0.53 to 1.06), along with a low level of genetic differentiation of the subgenera Citellus and Urocitellus (G st = 0.33; D= 0.27), distinguished in accordance with the existing taxonomic systems of the genus Spermophilus Original Russian Text ? We determined the genetic diversity of geographic populations from three spawning grounds (Nyang River, Lhasa River, Shetongmon Reach of Yarlung Zangbo River) of Glyptosternum maculatum with amplified fragment length polymorphism (AFLP) markers. Five primer combinations detected 332 products, 51 of them (15.4%) were polymorphic in at least one population. The Shetongmon population was found to be the richest in genetic diversity as was indicated by the percentage of polymorphic loci and heterozygosity, followed by the Nyang population and the Lhasa population. The pair-wise genetic distance between populations were all very close, ranging from 0.0015 to 0.0042 with an average of 0.0024. The genetic distance was not proportional to the geographic distance. The analysis of molecular variance demonstrated that all variation occurred within populations. The average estimated fixation index (F st) of three populations across all polymorphic loci was −0.0184, indicating the absence of genetic differences among the three sampled populations. The differentiation among populations was not significant, and population structure was weak. Our observations will help identify the genetic relationship among populations as the first approach to understand the genetic diversity of Glyptosternum maculatum.  相似文献
