玉米早期花药蛋白质组和磷酸化蛋白质组分析   总被引:1,自引:0,他引:1  
蛋白质磷酸化修饰是调控其功能的一种重要方式。植物有性生殖过程在农作物产量形成和物种繁衍过程中起着重要作用。作为植物雄性生殖器官的花药,其正常生长发育对于保证形成功能性配子(花粉)以及完成双受精过程至关重要。本研究以重要农作物玉米(B73)为材料,利用Nano UHPLC-MS/MS质谱技术对玉米早期发育的花药在蛋白质组和磷酸化蛋白质组水平进行全面分析,以探究玉米花药发育过程中的蛋白调控网络和磷酸化修饰调控网络。在蛋白质组学分析中,共鉴定到了3 016个多肽,匹配到1 032个蛋白质上。通过Map Man分析,预测到了一些和花药发育相关的蛋白质,例如受体激酶(GRMZM2G082823_P01、GRMZM5G805485_P01等)。另外,在磷酸化蛋白质组学研究中,通过对Ti O2亲和层析富集到的磷酸化多肽进行质谱分析,检测到了257个磷酸化多肽,匹配到210个蛋白质上。我们的数据揭示了玉米花药发育过程中的223个磷酸化位点。与已发现的玉米中的86个磷酸化蛋白质(植物蛋白磷酸化数据库(P3DB):http://www.p3db.org/organism.php)相比,其中203个磷酸化蛋白和218个磷酸化位点为首次揭示。进一步生物信息学分析表明:磷酸化在14-3-3蛋白质、激酶、磷酸酶、转录因子、细胞周期和染色质结构相关的蛋白质介导的玉米早期花药发育过程中起着重要的调控作用。总之,本研究首次在蛋白质组学和磷酸化蛋白质组学水平研究了玉米早期花药发育的蛋白质调控网络,不仅丰富了玉米蛋白质和磷酸化修饰蛋白质数据库,并为利用遗传学和生物化学手段深入研究玉米花药发育的分子调控机理提供了基础。  相似文献

目的:对人胚胎干细胞H9的(磷酸化)蛋白质组进行鉴定和深入分析,探讨维持人胚胎干细胞干性的核心调控网络。方法:利用新近发表的TAFT磷酸化肽段富集策略和高精度质谱鉴定技术,采用无标定量方法对H9细胞(磷酸化)蛋白进行定量分析;结合MOTIFX、iGPS、IPA等多种生物信息学分析软件,分析H9细胞的磷酸化基序-激酶、转录因子-靶基因调控网络。结果:获得了目前高度覆盖的H9细胞(磷酸化)蛋白质组数据集,鉴定到8674种蛋白质,其中3898种能够发生磷酸化修饰,包括13 676条磷酸化肽段,高可信度(class 1)磷酸化位点有11 870种。与已有的H9细胞磷酸化蛋白质组数据相比,其中2247种磷酸化蛋白质和10 025种磷酸化位点是本研究新鉴定到的。基于基序和激酶预测分析,推导出与干性维持相关的已知转录调节因子的新的磷酸化修饰基序以及调控其发生磷酸化的激酶。结合多能性转录因子对靶基因的调控信息,构建了多能性调控分子磷酸化修饰及其转录调控的核心网络。此外,还对特定位点的磷酸化修饰水平及其对应蛋白的总体丰度水平进行了比较及功能分析。基于各自的百分位数,比较磷酸化修饰水平与其对应蛋白的总体丰度,发现具有高丰度但低磷酸化修饰水平的蛋白倾向于参与物质转换或物质运输等生物过程,而低丰度但高磷酸化水平的蛋白质倾向于参与信息转导或调控过程。结论:提供了人胚胎干细胞H9高覆盖的(磷酸化)蛋白质组数据,这些数据有助于深入了解蛋白质磷酸化修饰在胚胎干细胞干性维持中所发挥的重要作用,为胚胎干细胞基础和应用研究提供了宝贵的数据资源。  相似文献

蛋白质的磷酸化与去磷酸化过程,调控着包括信号转换、基因表达、细胞周期等诸多细胞过程。因此,对蛋白质磷酸化修饰的分析是蛋白质组研究中的重要内容。但由于磷酸化蛋白的丰度较低,难以用质谱直接检测。为了解决这个问题,改善质谱对磷酸肽的信号响应,需要对磷酸化蛋白质或磷酸肽进行富集。目前主要的富集方法包括免疫沉淀、固相金属离子亲和色谱、金属氧化物/氢氧化物亲和色谱等。  相似文献

蛋白质磷酸化是最常见的蛋白质翻译后修饰形式。由于蛋白质的磷酸化形式可以被磷酸酶和磷酸激酶进行可逆的调控,所以在众多的生命活动过程中蛋白质的磷酸化修饰起着重要的调控作用,因此对生物体内蛋白质磷酸化修饰的系统研究对于揭示生命科学的奥秘显得十分重要。近年来,随着质谱技术和生物信息学软件以及磷酸化肽段富集方法的发展,利用质谱对生物体内蛋白质磷酸化修饰研究的技术逐渐成熟。肝脏作为人体最重要的代谢和免疫器官,深入研究肝脏细胞内蛋白质磷酸化修饰形式对于理解其功能具有重要指导意义。目前,迅速发展的磷酸化蛋白质组学技术已经被广泛应用到肝脏功能的生物学研究中。这些研究加深了人们对肝脏的生理及病理状态的分子生物学机制的了解。本文综述了当前磷酸化蛋白质组学的研究进展和磷酸化蛋白质组学在肝脏中的研究。  相似文献

蛋白质磷酸化是最常见、最重要的一种蛋白质翻译后修饰方式,它参与和调控生物体内的许多生命活动。通过蛋白质的磷酸化与去磷酸化,调控信号转导、基因表达、细胞周期等诸多细胞过程。随着蛋白质组学技术的发展和应用,蛋白质磷酸化的研究越来越受到广泛的重视。我们介绍了蛋白质磷酸化修饰的主要类型与功能、磷酸化蛋白质分析样品的富集及制备、磷酸化蛋白的鉴定及磷酸化位点的预测、蛋白分离后磷酸化蛋白的检测,及蛋白质磷酸化的分子机制,并综述了近年来国内外的主要相关研究进展。  相似文献

细菌蛋白质磷酸化修饰是调控细菌基因表达的一种重要方式,在细菌诸多生命活动中发挥非常关键的作用。本文系统概括了近年来细菌蛋白质磷酸化修饰的种类、双组分调控系统中磷酸化修饰调控信号传导、酪氨酸残基磷酸化修饰以及丝/苏氨酸残基磷酸化修饰等,同时对不同种类细菌蛋白质磷酸化修饰的功能进行综述,这些研究将对人类了解细菌蛋白质翻译后修饰的磷酸化调控及其与控制细菌感染的关系提供参考价值。  相似文献

同源异型框蛋白Msx1的同系物Msx2中已鉴定出磷酸化修饰位点,并且发挥着重要的生物学功能。但是对Msx1的磷酸化修饰情况还不清楚,为了对Msx1的磷酸化修饰情况进行研究。利用生物信息学的方法对Msx1的磷酸化修饰位点进行预测,进一步利用免疫沉淀和质谱技术对其进行具体实验验证。C2C12细胞中的Msx1蛋白复合物经胰蛋白酶消化后,通过高效液相色谱和质谱技术进行分离和分析。结果发现两个新的磷酸化修饰位点,分别是152位的丝氨酸和160位的丝氨酸,而且两个磷酸化位点在人和小鼠中是高度保守的。进一步,制备针对这两个磷酸化位点的特异性磷酸化抗体。磷酸化位点的鉴定以及特异性抗体的获得为进一步研究Msx1的生物学功能提供了良好的条件。  相似文献

蛋白质O-GlcNAc糖基化修饰对tau蛋白磷酸化修饰的影响   总被引:5,自引:1,他引:5  
蛋白质的O位N-乙酰葡萄糖胺(O-GlcNAc)糖基化修饰是一种新近发现的广泛存在于细胞核蛋白与细胞浆蛋白的蛋白质翻译后修饰.其性质与经典的膜蛋白和分泌蛋白的糖基化修饰不同,而与蛋白质磷酸化修饰更相似.O-GlcNAc糖基化和磷酸化均修饰tau蛋白的丝氨酸和苏氨酸残基,通过改变O-GlcNAc糖基化供体底物浓度以及其关键酶活性等方法,改变分化后成神经细胞样的PC12细胞中的蛋白质O-GlcNAc糖基化修饰水平,然后用特异性识别不同位点磷酸化的tau蛋白抗体,进行蛋白质印迹分析来检测tau蛋白磷酸化水平的变化.结果发现细胞内蛋白质O-GlcNAc糖基化对tau蛋白磷酸化的影响,在不同的磷酸化位点其影响不同.增加蛋白质O-GlcNAc糖基化修饰导致tau蛋白大多数磷酸位点的磷酸化水平降低,反之亦然.这些结果说明,tau磷酸化在大多数位点受到O-GlcNAc糖基化修饰的负性调节.这一研究为阐明调节tau蛋白磷酸化水平的机理和阿尔茨海默病脑中tau异常过度磷酸化的分子机制提供了新的线索.  相似文献

Histone H1 is commonly used to assay kinase activity in vitro. As many promising targeted therapies affect kinase activity of specific enzymes involved in cancer transformation, H1 phosphorylation can serve as potential pharmacodynamic marker for drug activity within the cell. In this study we utilized a phosphoproteomic workflow to characterize histone H1 phosphorylation changes associated with two targeted therapies in the Kasumi-1 acute myeloid leukemia cell line. The phosphoproteomic workflow was first validated with standard casein phosphoproteins and then applied to the direct analysis of histone H1 from Kasumi-1 nuclear lysates. Ten H1 phosphorylation sites were identified on the H1 variants, H1.2, H1.3, H1.4, H1.5 and H1.x. LC MS profiling of intact H1s demonstrated global dephosphorylation of H1.5 associated with therapy by the cyclin-dependent kinase inhibitor, flavopiridol and the Heat Shock Protein 90 inhibitor, 17-(Allylamino)-17-demethoxygeldanamycin. In contrast, independent treatments with a nucleotide analog, proteosome inhibitor and histone deacetylase inhibitor did not exhibit decreased H1.5 phosphorylation. The data presented herein demonstrate that potential of histones to assess the cellular response of reagents that have direct and indirect effects on kinase activity that alters histone phosphorylation. As such, this approach may be a highly informative marker for response to targeted therapies influencing histone phosphorylation.  相似文献

In Mycobacterium tuberculosis (Mtb), regulatory phosphorylation of proteins at serine and/or threonine residues by serine/threonine protein kinases (STPKs) is an emerging theme connected with the involvement of these enzymes in virulence mechanisms. The identification of phosphorylation sites in proteins provides a powerful tool to study signal transduction pathways and to identify the corresponding interaction networks. Detection of phosphorylated proteins as well as assignment of the phosphorylated sites in STPKs is a major challenge in proteomics since some of these enzymes might be interesting therapeutical targets. Using different strategies to identify phosphorylated residues, we report, in the present work, MS studies of the entire intracellular regions of recombinant protein kinases PknA, PknD, PknE, and PknH from Mtb. The on-target dephosphorylation/MALDI-TOF for identification of phosphorylated peptides was used in combination with LC-ESI/MS/MS for localization of phosphorylation sites. By doing so, seven and nine phosphorylated serine and/or threonine residues were identified as phosphorylation sites in the recombinant intracellular regions of PknA and PknH, respectively. The same technique led also to the identification of seven phosphorylation sites in each of the two recombinant kinases, PknD and PknE.  相似文献

Uni- or multidimensional microcapillary liquid chromatography (microLC) matrix-assisted laser desorption/ionization (MALDI) tandem mass spectrometry (MS/MS) approaches have gained significant attention for quantifying and identifying proteins in complex biological samples. The off-line coupling of microLC with MS quantitation and MS/MS identification methods makes new result-dependent workflows possible. A relational database is used to store the results from multiple high performance liquid chromatography runs, including information about MALDI plate positions, and both peptide and protein quantitations, and identifications. Unlike electrospray methodology, where all the decisions about which peptide to fragment, must be made during peptide fractionations, in the MALDI experiments the samples are effectively "frozen in time". Therefore, additional MS and MS/MS spectra can be acquired, to promote more accurate quantitation or additional identifications until reliable results are derived that meet experimental design criteria. In the case of what can be designated the expression-dependent workflow, quantitation can be detached from identification and only peak pairs with biological relevant expression changes can be selected for further MS/MS analyses. Alternatively, additional MS/MS data can be acquired to confirm tentative peptide mass fingerprint hits in what is designated a search result-dependent workflow. In the MS data-dependent workflow, the goal is to collect as many meaningful spectra as possible by judiciously adjusting the acquisition parameters based on characteristics of the parent masses. This level of sophistication requires the development of innovative algorithms for these three result-dependent workflows that make MS and MS/MS analysis more efficient and also add confidence to experimental results.  相似文献

Mass spectrometry (MS)-based proteomics measures peptides derived from proteins by proteolytic cleavage. Before performing the analysis by matrix-assisted laser desorption/ionization-tandem mass spectrometry (MALDI-MS/MS), nanoelectrospray-MS/MS (NanoES-MS/MS) or liquid chromatography-MS/MS (LC-MS/MS), the peptide mixtures need to be cleaned, concentrated and often selectively enriched or pre-fractionated, for which we employ simple, self-made and extremely economical stop-and-go-extraction tips (StageTips). StageTips are ordinary pipette tips containing very small disks made of beads with reversed phase, cation-exchange or anion-exchange surfaces embedded in a Teflon mesh. The fixed nature of the beads allows flexible combination of disks with different surfaces to obtain multi-functional tips. Disks containing different surface functionalities and loose beads such as titania and zirconia for phosphopeptide enrichment can be combined. Incorporation into an automated workflow has also been demonstrated. Desalting and concentration takes approximately 5 min while fractionation or enrichment takes approximately 30 min.  相似文献

Glycoproteins fulfill many indispensable biological functions, and changes in protein glycosylation have been observed in various diseases. Improved analytical methods are needed to allow a complete characterization of this complex and common post-translational modification. In this study, we present a workflow for the analysis of the microheterogeneity of N-glycoproteins that couples hydrophilic interaction and nanoreverse-phase C18 chromatography to tandem QTOF mass spectrometric analysis. A glycan database search program, GlycoPeptideSearch, was developed to match N-glycopeptide MS/MS spectra with the glycopeptides comprised of a glycan drawn from the GlycomeDB glycan structure database and a peptide from a user-specified set of potentially glycosylated peptides. Application of the workflow to human haptoglobin and hemopexin, two microheterogeneous N-glycoproteins, identified a total of 57 distinct site-specific glycoforms in the case of haptoglobin and 14 site-specific glycoforms of hemopexin. Using glycan oxonium ions and peptide-characteristic glycopeptide fragment ions and by collapsing topologically redundant glycans, the search software was able to make unique N-glycopeptide assignments for 51% of assigned spectra, with the remaining assignments primarily representing isobaric topological rearrangements. The optimized workflow, coupled with GlycoPeptideSearch, is expected to make high-throughput semiautomated glycopeptide identification feasible for a wide range of users.  相似文献

We describe an integrated suite of algorithms and software for general accurate mass and time (AMT) tagging data analysis of mass spectrometry data. The AMT approach combines identifications from liquid chromatography (LC) tandem mass spectrometry (MS/MS) data with peptide accurate mass and retention time locations from high-resolution LC-MS data. Our workflow includes the traditional AMT approach, in which MS/MS identifications are located in external databases, as well as methods based on more recent hybrid instruments such as the LTQ-FT or Orbitrap, where MS/MS identifications are embedded with the MS data. We demonstrate our AMT workflow's utility for general data synthesis by combining data from two dissimilar biospecimens. Specifically, we demonstrate its use relevant to serum biomarker discovery by identifying which peptides sequenced by MS/MS analysis of tumor tissue may also be present in the plasma of tumor-bearing and control mice. The analysis workflow, referred to as msInspect/AMT, extends and combines existing open-source platforms for LC-MS/MS (CPAS) and LC-MS (msInspect) data analysis and is available in an unrestricted open-source distribution.  相似文献

The identification of ubiquitin (Ub) and Ub‐like protein (Ubl) conjugation sites is important in understanding their roles in biological pathway regulations. However, unambiguously and sensitively identifying Ub/Ubl conjugation sites through high‐throughput MS remains challenging. We introduce an improved workflow for identifying Ub/Ubl conjugation sites based on the ChopNSpice and X!Tandem software. ChopNSpice is modified to generate Ub/Ubl conjugation peptides in the form of a cross‐link. A combinatorial FASTA database can be acquired using the modified ChopNSpice (MchopNSpice). The modified X!Tandem (UblSearch) introduces a new fragmentation model for the Ub/Ubl conjugation peptides to match unambiguously the MS/MS spectra with linear peptides or Ub/Ubl conjugation peptides using the combinatorial FASTA database. The novel workflow exhibited better performance in analyzing an Ub and Ubl spectral library and a large‐scale Trypanosoma cruzi small Ub‐related modifier dataset compared with the original ChopNSpice method. The proposed workflow is more suitable for processing large‐scale MS datasets of Ub/Ubl modification. ABSTRACT: Naturally occurring native peptides provide important information about physiological states of an organism and its changes in disease conditions but protocols and methods for assessing their abundance are not well-developed. In this paper, we describe a simple procedure for the quantification of non-tryptic peptides in body fluids. The workflow includes an enrichment step followed by two-dimensional fractionation of native peptides and MS/MS data management facilitating the design and validation of LC- MRM MS assays. The added value of the workflow is demonstrated in the development of a triplex LC-MRM MS assay used for quantification of peptides potentially associated with the progression of liver disease to hepatocellular carcinoma.  相似文献
