AIMS: The primary objectives of this study were to determine if a single-strand conformation polymorphism (SSCP) analysis can be used for rapid identification of Phytophthora ramorum, an important quarantine plant pathogen worldwide, and to further assess the potential of the SSCP technique as a taxonomic tool for the genus Phytophthora. METHODS AND RESULTS: SSCP of ribosomal DNA internal transcribed spacer 1 was characterized for 12 isolates of P. ramorum, using a recently reported protocol. The SSCP patterns of this species then were compared with those of 18 closely related Phytophthora species. Phytophthora ramorum had a unique pattern and was easily distinguished from genetically, morphologically and ecologically close relatives. CONCLUSION: An immediate benefit of this study is provision of a highly effective and efficient identification tool for P. ramorum in the quarantine process. SIGNIFICANCE AND IMPACT OF THE STUDY: This study also provides additional evidence demonstrating that the SSCP is an ideal DNA marker for species differentiation within the genus Phytophthora.  相似文献

Phoma exigua is considered to be an assemblage of at least nine varieties that are mainly distinguished on the basis of host specificity and pathogenicity. However, these varieties are also reported to be weak pathogens and secondary invaders on non‐host tissue. In practice, it is difficult to distinguish P. exigua from its close relatives and to correctly identify isolates up to the variety level, because of their low genetic variation and high morphological similarity. Because of quarantine issues and phytosanitary measures, a robust DNA‐based tool is required for accurate and rapid identification of the separate taxa in this species complex. The present study therefore aims to develop such a tool based on unique nucleotide sequence identifiers. More than 60 strains of P. exigua and related species were compared in terms of partial actin gene sequences, or analysed using DNA amplification fingerprinting (DAF) with short, arbitrary, mini‐hairpin primers. Fragments in the fingerprint unique to a single taxon were identified, purified and sequenced. Alignment of the sequence data and subsequent primer trials led to the identification of taxon‐specific sequence characterized amplified regions (SCARs), and to a set of specific oligonucleotide combinations that can be used to identify these organisms in plant quarantine inspections.  相似文献

Next generation Sequencing (NGS) provides a powerful tool for discovery of domestication genes in crop plants and their wild relatives. The accelerated domestication of new plant species as crops may be facilitated by this knowledge. Re-sequencing of domesticated genotypes can identify regions of low diversity associated with domestication. Species-specific data can be obtained from related wild species by whole-genome shot-gun sequencing. This sequence data can be used to design species specific polymerase chain reaction (PCR) primers. Sequencing of the products of PCR amplification of target genes can be used to explore genetic variation in large numbers of genes and gene families. Novel allelic variation in close or distant relatives can be characterized by NGS. Examples of recent applications of NGS to capture of genetic diversity for crop improvement include rice, sugarcane and Eucalypts. Populations of large numbers of individuals can be screened rapidly. NGS supports the rapid domestication of new plant species and the efficient identification and capture of novel genetic variation from related species.  相似文献

Glacial survival and local adaptation in an alpine leaf beetle   总被引:1,自引:0,他引:1  
The challenge in defining conservation units so that they represent evolutionary entities has been to combine both genetic properties and ecological significance. Here we make use of the complexity of the European Alps, with their genetic landscape shaped by geographical barriers and postglacial colonization, to examine the correlation between ecological and genetic divergence. Montane species, because of the fragmentation of their present habitat, constitute extreme cases in which to test if genetically distinct subgroups based on neutral markers are also ecologically differentiated and show local adaptation. In the leaf beetle Oreina elongata, populations show variation in host plant use and a patchy distribution throughout the Alps and Apennines. We demonstrate that despite very strong genetic isolation (F(ST) = 0.381), variation in host plant use has led to differences in larval life-history traits between populations only as a secondary effect of host defence chemistry, and not through physiological adaptation to plant nutritional value. We also establish that populations that are more ecologically different in terms of larval performance are also more genetically divergent. In addition, morphological variation used to define subspecies appears to be mirrored in the population genetics of this species, resulting in almost perfect clustering based on microsatellite data. Finally, we argue from their strong genetic structure and congruent distribution that the subspecies of O. elongata were divided among the same glacial refugia within the Alps that have been proposed for alpine plants.  相似文献

BACKGROUND: Both sorghum (Sorghum bicolor) and sugarcane (Saccharum officinarum) are members of the Andropogoneae tribe in the Poaceae and are each other's closest relatives amongst cultivated plants. Both are relatively recent domesticates and comparatively little of the genetic potential of these taxa and their wild relatives has been captured by breeding programmes to date. This review assesses the genetic gains made by plant breeders since domestication and the progress in the characterization of genetic resources and their utilization in crop improvement for these two related species. GENETIC RESOURCES: The genome of sorghum has recently been sequenced providing a great boost to our knowledge of the evolution of grass genomes and the wealth of diversity within S. bicolor taxa. Molecular analysis of the Sorghum genus has identified close relatives of S. bicolor with novel traits, endosperm structure and composition that may be used to expand the cultivated gene pool. Mutant populations (including TILLING populations) provide a useful addition to genetic resources for this species. Sugarcane is a complex polyploid with a large and variable number of copies of each gene. The wild relatives of sugarcane represent a reservoir of genetic diversity for use in sugarcane improvement. Techniques for quantitative molecular analysis of gene or allele copy number in this genetically complex crop have been developed. SNP discovery and mapping in sugarcane has been advanced by the development of high-throughput techniques for ecoTILLING in sugarcane. Genetic linkage maps of the sugarcane genome are being improved for use in breeding selection. The improvement of both sorghum and sugarcane will be accelerated by the incorporation of more diverse germplasm into the domesticated gene pools using molecular tools and the improved knowledge of these genomes.  相似文献

During the last century, unprecedented landscape fragmentation has severely affected many plant species occurring in once widespread semi-natural grasslands in Europe. Fragmentation reduces population size and increases isolation, which can jeopardize the persistence of populations. Recent large-scale ecological and genetic studies across several European countries indicate that fragmented populations of common plant species exhibit a strong genetic differentiation and local adaptation to their home sites, reducing their capacity to establish new populations elsewhere. We discuss the main genetic processes that determine the performance of plant populations in severely fragmented landscapes: namely inbreeding depression, genetic differentiation and genetic introgression. We stress the need for large-scale genetic studies to detect the geographical structure of genetic variation of fragmented plant populations, since nuclei of genetically independent groups of populations may become important targets of conservation. A thorough knowledge on the large-scale geographical structure of genetic variation for a sufficiently wide array of plant species can provide the basis to develop comprehensive conservation plans to preserve the ecological and evolutionary processes that generate and maintain biodiversity of fragmented semi-natural grasslands.  相似文献

Introgression can be an important evolutionary force but it can also lead to species extinction and as such is a crucial issue for species conservation. However, introgression is difficult to detect, morphologically as well as genetically. Hybridization with domestic cats (Felis silvestris catus) is a major concern for the conservation of European wildcats (Felis s. silvestris). The available morphologic and genetic markers for the two Felis subspecies are not sufficient to reliably detect hybrids beyond first generation. Here we present a single nucleotide polymorphism (SNP) based approach that allows the identification of introgressed individuals. Using high‐throughput sequencing of reduced representation libraries we developed a diagnostic marker set containing 48 SNPs (Fst  > 0.8) which allows the identification of wildcats, domestic cats, their hybrids and backcrosses. This allows assessing introgression rate in natural wildcat populations and is key for a better understanding of hybridization processes.  相似文献

【目的】辣椒实蝇 Bactrocera latifrons (Hendel)为我国重要的检疫性有害生物,其寄主范围广泛,危害严重。由于传统鉴定方法受到饲养周期、饲养条件、虫态等因素的限制,使得果蔬进出口贸易通关速度、疫情快速鉴定受到较大的影响,因此迫切需要开发关于实蝇的快速鉴定识别的技术。【方法】本研究基于mtDNA COI序列设计了一对能够准确鉴定辣椒实蝇的种特异性引物FL680和RL1057,选用辣椒实蝇作为阳性对照,选用番石榴实蝇B. correcta (Bezzi)、桔小实蝇 B. dorsalis (Hendel)和颜带实蝇 B. cilifer (Hendel)等20种实蝇作为阴性对照,进行PCR扩增并将PCR产物进行电泳检测。【结果】仅目标种辣椒实蝇能够扩增出清晰且单一的约378 bp的条带,其余实蝇种类均未出现条带。将本实验建立的种特异性PCR(SS-PCR)鉴定方法应用于实际检疫工作中并得到了验证,表明该方法具有强的种特异性。【结论】本文提出辣椒实蝇快速鉴定识别技术可应用于实蝇的疫情监测和口岸的检疫检测工作。  相似文献

Significant plant pests such as fruit flies that travel with fresh produce between countries as eggs or larvae pose a great economic threat to the agriculture and fruit industry worldwide. Time‐limited and expensive quarantine decisions require accurate identification of such pests. Immature stages are often impossible to identify, making them a serious concern for biosecurity agencies. Use of COI barcoding PCR, often the only molecular identification resource, is time‐consuming. We assess the suitability of the COI barcoding region for real‐time PCR assays to identify four pest fruit fly species (Family: Tephritidae), in a diagnostic framework. These species, namely Mediterranean fruit fly (Ceratitis capitata), Queensland fruit fly (Bactrocera tryoni), African invader fly (Bactrocera invadens) and Island fly (Dirioxa pornia) each provide a different set of genetic species delimitation problems. We discuss the benefits and limitations of using a single‐gene TaqMan? real‐time approach for such species. Our results indicate that COI‐based TaqMan? real‐time PCR assays, in particular for genetically distinct species, provide an accurate, sensitive and rapid diagnostic tool.  相似文献

The ability to recognize kin and thus behaviourally discriminate between conspecifics based on genetic relatedness is of importance both in acquiring inclusive fitness benefits and to enable optimal inbreeding. In primates, mechanisms allowing recognition of paternal relatives are of particular interest, given that in these mating systems patrilineal information is unlikely to be available via social familiarity. Humans use visual phenotype matching based on facial features to identify their own and other''s close relatives, and recent studies suggest similar abilities may be present in other species. However it is unclear to what extent familial resemblances remain detectable against the background levels of relatedness typically found within demes in the wild – a necessary condition if facial cues are to function in kin recognition under natural conditions. Here, we experimentally investigate whether parent-offspring relationships are discernible in rhesus macaque (Macaca mulatta) faces drawn from a large free-ranging population more representative of the latter scenario, and in which genetic relatedness has been well quantified from pedigrees determined via molecular markers. We used the human visual system as a means of integrating multiple types of facial cue simultaneously, and demonstrate that paternal, as well as maternal, resemblance to both sons and daughters can be detected even by human observers. Experts performed better than participants who lacked previous experience working with nonhuman primates. However the finding that even naïve individuals succeeded at the task underlines the strength of the phenotypic cues present in faces.  相似文献

This work presents DNA sequence motifs from the internal transcribed spacer (ITS) of the nuclear rRNA repeat unit which are useful for the identification of five European and Asiatic truffles (Tuber magnatum, T. melanosporum, T. indicum, T. aestivum, and T. mesentericum). Truffles are edible mycorrhizal ascomycetes that show similar morphological characteristics but that have distinct organoleptic and economic values. A total of 36 out of 46 ITS1 or ITS2 sequence motifs have allowed an accurate in silico distinction of the five truffles to be made (i.e., by pattern matching and/or BLAST analysis on downloaded GenBank sequences and directly against GenBank databases). The motifs considered the intraspecific genetic variability of each species, including rare haplotypes, and assigned their respective species from either the ascocarps or ectomycorrhizas. The data indicate that short ITS1 or ITS2 motifs (< or = 50 bp in size) can be considered promising tools for truffle species identification. A dot blot hybridization analysis of T. magnatum and T. melanosporum compared with other close relatives or distant lineages allowed at least one highly specific motif to be identified for each species. These results were confirmed in a blind test which included new field isolates. The current work has provided a reliable new tool for a truffle oligonucleotide bar code and identification in ecological and evolutionary studies.  相似文献

By the year 2000, palaeoethnobotany will have been functional as an integral part of archaeology for somewhat less than 100 yr. Initially admired for the longevity of their persistence, archaeological plant remains gradually came to be an indication of the diet of prehistoric people. In some species, the archaeological plant remains also indicate the developmental history of the cultivated plant. For others, no wild ancestor is known or revealed by the archaeological plant remains. As greater knowledge is assembled of the plants useful for man, patterns of prehistoric distribution are revealed. The more exact location of the area of origin of cultivated species will become increasingly important to a population faced with chronic food shortages as this will guide botanists to ancestral species and their close relatives. From this reservoir will come desirable plant attributes that can be bred into high-yielding, but genetically depauperate strains of crop plants. The predicted scarcity of petroleum about the year 2000 will lead to high cost or lack of petrochemicals whose use may be substituted for by disease and insect-resistant strains found in the area of a crop’s origin. That area may also offer biological controls, which will offset the lack of insecticides and fungicides. Although it is unlikely that early man overlooked useful plants that might be brought into cultivation, areas of diversity of crop plants are also prime areas to be investigated for new crop plants.  相似文献

进境检疫性有害生物的检疫鉴定标准是检疫鉴定工作的重要参考依据,目前我国进境植物检疫性有害生物共计446种(属),并发布了479项相关检疫鉴定标准,覆盖了我国进境植物检疫性有害生物名录中的423种(属)有害生物。为了解我国检疫鉴定标准的制定发展现状、发现其中问题并及时改进,本文对现有检疫鉴定标准进行统计分析,并对其进行特点总结和问题剖析。目前我国检疫鉴定标准制定与修订工作快速发展,呈现不断更新、多方合作、方法多样化、综合化等特点,但我国检疫鉴定标准在完整性、现势性、规范性、创新性、体系规划性等方面仍存在一定的问题。因此,系统完善检疫鉴定标准,综合发展先进鉴定技术,加快建设标准化体系,有助于植物检疫工作的长足发展,对维护我国经济贸易及生物安全具有重要意义。  相似文献

The correct identification of forensically important arthropods for post‐mortem interval estimation is crucial, as the rate of larval development can vary substantially between species. The identification of forensically important blowflies of the genus Chrysomya (Diptera: Calliphoridae) may be hampered by their close morphological similarities, especially as immatures. The aim of this study was to establish whether genetically closely related blowfly species would share similar developmental profiles. This could permit the application of developmental data to a number of closely related species, including those for which thermodevelopmental studies are lacking. If Australian Chrysomya were found to share developmental profiles, identification of the blowfly specimen to a level beyond genus may not be necessary, or at least it may not be necessary to distinguish morphologically similar sister species. The three Chrysomya species studied were collected from the same geographical location (Cairns, Australia), reducing the effects of acclimation and population‐level genetic variation. The experimental conditions in this study were virtually identical, which enabled direct comparisons to be made among the species. Blowfly larval lengths were obtained for 24‐hourly intervals at constant temperatures of 25, 30, and 35 °C. The thermal preferences of newly‐hatched feeding larvae were determined by their positions on a temperature gradient apparatus. This study established that all three species investigated differed significantly in their developmental profiles, despite the genetic closeness of the sister species Chrysomya megacephala (Fabricius) and Chrysomya saffranea (Bigot). Because of this, genetic distance was not considered to be a useful factor for predicting thermodevelopment profiles of closely related species within a genus, and highlights the necessity for correct species identification.  相似文献

Population genetic structure of sedentary marine species is expected to be shaped mainly by the dispersal ability of their larvae. Long-lived planktonic larvae can connect populations through migration and gene flow, whereas species with nondispersive benthic or direct-developing larvae are expected to have genetically differentiated populations. Poecilogonous species producing different larval types are ideal when studying the effect of developmental mode on population genetic structure and connectivity. In the spionid polychaete Pygospio elegans, different larval types have been observed between, and sometimes also within, populations. We used microsatellite markers to study population structure of European P. elegans from the Baltic Sea (BS) and North Sea (NS). We found that populations with planktonic larvae had higher genetic diversity than did populations with benthic larvae. However, this pattern may not be related to developmental mode, since in P. elegans, developmental mode may be associated with geography. Benthic larvae were more commonly seen in the brackish BS and planktonic larvae were predominant in the NS, although both larval types also are found from both areas. Significant isolation-by-distance (IBD) was found overall and within regions. Most of the pair-wise F(ST) comparisons among populations were significant, although some geographically close populations with planktonic larvae were found to be genetically similar. However, these results, together with the pattern of IBD, autocorrelation within populations, as well as high estimated local recruitment, suggest that dispersal is limited in populations with planktonic larvae as well as in those with benthic larvae. The decrease in salinity between the NS and BS causes a barrier to gene flow in many marine species. In P. elegans, low, but significant, differentiation was detected between the NS and BS (3.34% in AMOVA), but no clear transition zone was observed, indicating that larvae are not hampered by the change in salinity.  相似文献

Soricid remains collected from Bed I of Olduvai Gorge are described. The great majority of the specimens are mandibles. A survey of the mandibles of living African species revealed many differences in characters of the lower teeth and jaw that can be used for identification. On the basis of these characters, nine species are distinguished in the Olduvai collection, of which six are well enough preserved to permit a discussion of their relationships to living species. Three new species and one new subspecies are described. All the Olduvai shrews differ in some respects from their nearest living relatives; three species are close to species from Makapansgat, Swartkrans and Sterkfontein, RSA, though there appear to be slight differences. A change in the soricid fauna takes place within Bed I, interpreted as due to increasing aridity.  相似文献

Acanthoscelides Schilsky is a large genus of neotropical bruchid beetles, in which most species show host plant specialization. Acanthoscelides obtectus and Acanthoscelides obvelatus are two sibling species specialized on Phaseolus beans, and are therefore considered pests. Up to now, the status of these two taxa has remained unclear, the few studies conducted having failed to elucidate whether these are two differentiated species or a single morphologically variable species. In addition, A. obvelatus has not been taken into account in the great majority of studies of bean bruchids. In this morphological and genetic study, we show that A. obtectus and A. obvelatus are two 'true' non-hybridizing species, which diverged about 22 Mya. Although the two species demonstrate only few morphological differences, we point out some diagnostic characters that enable their identification in the field. We also address a genetic method of differentiation of the two species, based on species-specific microsatellite loci. The strong morphological resemblance of these two species, despite their ancient divergence, may be the result of evolutionary stasis, which could be the consequence of stabilizing selection. Niche differentiation could enable the two species to coexist indefinitely.  相似文献
