The tendencies in the study of anoxygenic photosynthesizing bacteria (APB) are considered in the review in the historical aspect, since APB discovery till present day. The contribution made by the researchers of the Institute of Microbiology, Russian Academy of Sciences, to the study of the phylogeny, ecology, and morphophysiological diversity of APB is noted. At present, the molecular-biological approaches play a decisive role in ecology and taxonomy. The most important task at the modem stage of the development of microbiology is to maintain the continuity of the historically formed classical approaches in the study of APB diversity.  相似文献

AIM: To assess how completely the diversity of anoxygenic phototrophic bacteria (APB) was sampled in natural environments. METHODS AND RESULTS: All nucleotide sequences of the APB marker gene pufM from cultures and environmental clones were retrieved from the GenBank database. A set of cutoff values (sequence distances 0.06, 0.15 and 0.48 for species, genus, and (sub)phylum levels, respectively) was established using a distance-based grouping program. Analysis of the environmental clones revealed that current efforts on APB isolation and sampling in natural environments are largely inadequate. Analysis of the average distance between each identified genus and an uncultured environmental pufM sequence indicated that the majority of cultured APB genera lack environmental representatives. CONCLUSIONS: The distance-based grouping method is fast and efficient for bulk functional gene sequences analysis. The results clearly show that we are at a relatively early stage in sampling the global richness of APB species. Periodical assessment will undoubtedly facilitate in-depth analysis of potential biogeographical distribution pattern of APB. SIGNIFICANCE AND IMPACT OF THE STUDY: This is the first attempt to assess the present understanding of APB diversity in natural environments. The method used is also useful for assessing the diversity of other functional genes.  相似文献

The 5th Symposium on Frugivores and Seed Dispersal, held in Montpellier (France), 13-18 June 2010, brought together more than 220 researchers exemplifying a wide diversity of approaches to the study of frugivory and dispersal of seeds. Following Ted Fleming and Alejandro Estrada's initiative in 1985, this event was a celebration of the 25th anniversary of the first meeting in Veracruz, Mexico. Frugivory and seed dispersal are active research areas that have diversified in multiple directions since 1985 to include evolution (e.g. phylogenetic diversity and dispersal adaptations), physiology (e.g. sensory cues and digestion), landscape ecology (movement patterns), molecular ecology (e.g. gene flow, genetic diversity and structure), community ecology (e.g. mutualistic interaction networks) and conservation biology (effects of hunting, fragmentation, invasion and extinction), among others. This meeting provided an opportunity to assess conceptual and methodological progress, to present ever more sophisticated insights into frugivory in animals and dispersal patterns in plants, and to report the advances made in examining the mechanisms and consequences of seed dispersal for plants and frugivores.  相似文献

The effect of pH on the structure of the communities of anoxygenic phototrophic bacteria (APB) was studied under laboratory conditions. Samples of natural APB communities were inoculated into media that differed in pH values, which were 7, 9.5, or 10.5. The structure of the APB communities in the obtained enrichment cultures at all pH values depended also on the mineralization levels of the media, which were the same as in the lakes from which samples were taken. The same dependence of the community structure on salinity was observed as in the case of the natural communities that had been described previously. APB were most diverse in the enrichment cultures grown at pH 9.5. The shift of the pH to either neutral or extremely alkaline values restricted the species diversity within the APB community, resulting in marked predominance of the most adapted forms. It was shown that the status of Ectothiorhodospira species within the community could serve not only as an indicator of salinity but also as an indicator of pH in soda lakes with a water mineralization of higher than 5 g/l. The statuses of various APB groups in the community as dependent on pH and salinity are discussed, as well as possible changes in these statuses due to changes in the water level and other environmental parameters in the studied lakes.  相似文献

The recent rise in “omics”-enabled approaches has lead to improved understanding in many areas of microbial ecology. However, despite the importance that viruses play in a broad microbial ecology context, viral ecology remains largely not integrated into high-throughput microbial ecology studies. A fundamental hindrance to the integration of viral ecology into omics-enabled microbial ecology studies is the lack of suitable reference bacteriophage genomes in reference databases—currently, only 0.001 % of bacteriophage diversity is represented in genome sequence databases. This commentary serves to highlight this issue and to promote bacteriophage genome sequencing as a valuable scientific undertaking to both better understand bacteriophage diversity and move towards a more holistic view of microbial ecology.  相似文献

Understanding the processes that maintain diversity has been the focus of extensive study, yet there is much that has not been integrated into a cohesive framework. First, there is a separation of perspective. Ecological and evolutionary approaches to diversity have progressed in largely parallel directions. Second, there is a separation of emphasis. In both ecology and population genetics, classical theories favour local explanations with emphasis on population dynamics and selection within populations, while contemporary theories favour spatial explanations, with emphasis on population structure and interactions among populations. What is lacking is a comparative approach that evaluates the relative importance of local and spatial processes in maintaining genetic and ecological diversity. I present a framework for diversity maintenance that emphasizes the comparative approach. I use a well-known but little-used mathematical approach, the perturbation theorem for dynamical systems, to identify key points of contact between ecological and population genetic theories of coexistence. These connections provide for a synthesis of several important concepts: population structure (source-sink versus extinction-colonization), spatial heterogeneity (intrinsic versus extrinsic) in fitness and competitive ability, and temporal scales over which local and spatial processes influence diversity. This framework ties together a large and diverse body of theory and data from ecology and population genetics. It yields comparative predictions that can serve as guidelines in biodiversity management.  相似文献

Recent progress in molecular microbial ecology shows that the extent of microbial diversity in nature is far greater than previously thought. The human gastrointestinal tract is home to immense and complex populations of microorganisms. Using recent technical innovations, the diversity present in this human body habitat is now being analyzed in detail. This review focuses on the microbial ecology of the gut in inflammatory bowel diseases and on how recent studies provide an impetus for using carefully designed, comparative metagenomic approaches to delve into the structure and activities of the gut microbial community and its interrelationship with the immune system.  相似文献

R. H. Whittaker enlivened many fields within ecology, systematics and evolution with his insights. Perhaps his most significant contributions to ecology lie in the development of the theories and methods of gradient analysis. Through the verification of the individualistic hypothesis with field data from many regions, and the subsequent development and dissemination of methods for studying species distributions along continua, he helped replace the Clementsian paradigm with a Gleasonian one. His extensive field data on primary production, nutrient cycling patterns and species diversity established new standards for documentation in synecology and helped clarify the basis for site-to-site variation in these variables. Through his broad command of the ecological literature, his writings and his contact with ecologists throughout the world he fostered international understanding of the diversity of approaches to vegetation study.  相似文献

Thermal waters in the Yellowstone Park, WY, USA, ecosystem have created a diverse array of extreme microbial habitats. Microbial ecology studies have begun to show the diversity of extremophiles present. Focusing attention on use of a variety of collection sites, sampled materials, approaches to preservation immediately after collection, pretreatments and, perhaps most importantly, media components, will ensure a greater range of organisms in a culture collection. The objective here is to review methods for cultivating extremophiles from Yellowstone geothermal habitats.  相似文献

A highly diverse T-cell receptor (TCR) repertoire is a fundamental property of an effective immune system, and is associated with efficient control of viral infections and other pathogens. However, direct measurement of total TCR diversity is impossible. The diversity is high and the frequency distribution of individual TCRs is heavily skewed; the diversity therefore cannot be captured in a blood sample. Consequently, estimators of the total number of TCR clonotypes that are present in the individual, in addition to those observed, are essential. This is analogous to the ‘unseen species problem’ in ecology. We review the diversity (species richness) estimators that have been applied to T-cell repertoires and the methods used to validate these estimators. We show that existing approaches have significant shortcomings, and frequently underestimate true TCR diversity. We highlight our recently developed estimator, DivE, which can accurately estimate diversity across a range of immunological and biological systems.  相似文献

There has been a surge of interest in phenotypic plasticity in the last two decades. Most studies, however, are being carried out within relatively narrow disciplinary frameworks. Consequently, researchers differ not only in their scientific agenda; they often use different terminologies and conceptual frameworks even when studying the very same phenomena. The diversity of approaches has often generated parallel bodies of theory on subjects that can be best understood in broader interdisciplinary terms. This special issue points out the differences between the concepts and questions that are characteristic of various approaches. Bridging all gulfs may be impossible and not necessarily desirable, yet, awareness of the varied approaches should be instrumental in promoting interdisciplinary advances. It is the contribution to such awareness that is the major purpose of this special issue, and for this reason it deals with molecular, physiological, ecological and evolutionary approaches to the study of developmental plasticity. So as to focus the discussion, six topics have been selected, ranging from the fundamental essence of developmental plasticity to its implications to ecology and evolution. These topics were considered by scholars who were chosen for the diversity of their research, not only their expertise. Rather than a comprehensive body of theory, the current issue thus seeks the diversity of opinions on the discussed topics. It is hoped that the confrontation, in its original Latin sense, which includes bringing together and discussion, of scholars who are studying these phenomena at very different levels and from different points of view will generate new insights and promote future interdisciplinary research.  相似文献

In many areas of ecology there is an increasing emphasis on spatial relationships. Often ecologists are interested in new ways of analyzing data with the objective of quantifying spatial patterns, and in designing surveys and experiments in light of the recognition that there may be underlying spatial pattern in biotic responses. In doing so, ecologists have adopted a number of widely different techniques and approaches derived from different schools of thought, and from other scientific disciplines. While the adaptation of a diverse array of statistical approaches and methodologies for the analysis of spatial data has yielded considerable insight into various ecological problems, this diversity of approaches has sometimes impeded communication and retarded more rapid progress in this emergent area. Many of these different statistical methods provide similar information about spatial characteristics, but the differences among these methods make it difficult to compare the results of studies that employ contrasting approaches. The papers in this mini-series explore possible areas of agreement and synthesis between a diversity of approaches to spatial analysis in ecology.  相似文献

The objective of this study was to investigate the catalytic activity of basic aminopeptidase (APB) and its association with periarticular edema and circulating tumor necrosis factor (TNF)-alpha and type II collagen (CII) antibodies (AACII) in a rat model of rheumatoid arthritis (RA) induced by CII (CIA). Edema does not occur in part of CII-treated, even when AACII is higher than in control. TNF-alpha is detectable only in edematous CII-treated. APB in synovial membrane is predominantly a membrane-bound activity also present in soluble form and with higher activity in edematous than in non-edematous CII-treated or control. Synovial fluid and blood plasma have lower APB in non-edematous than in edematous CII-treated or control. In peripheral blood mononuclear cells (PBMCs) the highest levels of APB are found in soluble form in control and in membrane-bound form in non-edematous CII-treated. CII treatment distinguishes two categories of rats: one with arthritic edema, high AACII, detectable TNF-alpha, high soluble and membrane-bound APB in synovial membrane and low APB in the soluble fraction of PBMCs, and another without edema and with high AACII, undetectable TNF-alpha, low APB in the synovial fluid and blood plasma and high APB in the membrane-bound fraction of PBMCs. Data suggest that APB and CIA are strongly related.  相似文献

Transportation infrastructures such as roads, railroads and canals can have major environmental impacts. Ecological road effects include the destruction and fragmentation of habitat, the interruption of ecological processes and increased erosion and pollution. Growing concern about these ecological road effects has led to the emergence of a new scientific discipline called road ecology. The goal of road ecology is to provide planners with scientific advice on how to avoid, minimize or mitigate negative environmental impacts of transportation. In this review, we explore the potential of molecular genetics to contribute to road ecology. First, we summarize general findings from road ecology and review studies that investigate road effects using genetic data. These studies generally focus only on barrier effects of roads on local genetic diversity and structure and only use a fraction of available molecular approaches. Thus, we propose additional molecular applications that can be used to evaluate road effects across multiple scales and dimensions of the biodiversity hierarchy. Finally, we make recommendations for future research questions and study designs that would advance molecular road ecology. Our review demonstrates that molecular approaches can substantially contribute to road ecology research and that interdisciplinary, long-term collaborations will be particularly important for realizing the full potential of molecular road ecology.  相似文献

Species diversity and genetic diversity remain the nearly exclusive domains of community ecology and population genetics, respectively, despite repeated recognition in the literature over the past 30 years of close parallels between these two levels of diversity. Species diversity within communities and genetic diversity within populations are hypothesized to co‐vary in space or time because of locality characteristics that influence the two levels of diversity via parallel processes, or because of direct effects of one level of diversity on the other via several different mechanisms. Here, we draw on a wide range of studies in ecology and evolution to examine the theoretical underpinnings of these hypotheses, review relevant empirical literature, and outline an agenda for future research. The plausibility of species diversity–genetic diversity relationships is supported by a variety of theoretical and empirical studies, and several recent studies provide direct, though preliminary support. Focusing on potential connections between species diversity and genetic diversity complements other approaches to synthesis at the ecology–evolution interface, and should contribute to conceptual unification of biodiversity research at the levels of genes and species.  相似文献

微生物是生态系统的重要组成部分,直接或间接地参与所有的生态过程。微生物生态学是基于微生物群体的科学,利用微生物群体DNA/RNA等标志物,重点研究微生物群落构建、组成演变、多样性及其与环境的关系,在生态学理论的指导和反复模型拟合下由统计分析得出具有普遍意义的结论。其研究范围从基因尺度到全球尺度。分子生物学技术的发展,使人们可以直接从基因水平上考查其多样性,从而使得对微生物空间分布格局及其成因的深入研究成为可能。进而可以从方法学探讨微生物生物多样性、分布格局、影响机制及其对全球变化的响应等。在微生物生态学研究中,群落构建与演化、分布特征(含植物-微生物相互关系)、执行群体功能的机理(生物地球化学循环等)、对环境变化的响应与反馈机理是今后需要关注的重点领域。概述了微生物生态学的概念,并初步提出其理论框架,在对比宏观生态学基础理论和模型的基础上,分析微生物多样性的研究内容、研究方法和群落构建的理论机制,展望了今后研究的重点领域。  相似文献
