The clade of garter snakes (Thamnophis) includes some of the most abundant and well-studied snakes in North America. However, phylogenetic relationships within this group have been little studied. We used DNA sequences of four mitochondrial genes (cytochrome b and NADH dehydrogenase subunits 1, 2, and 4) to estimate relationships among 29 of the 31 recognized species of Thamnophis plus the related species Adelophis foxi. Both maximum parsimony (MP) and maximum-likelihood (ML) analyses of all these genes combined produced well-resolved trees with moderate (70-89%) to strong (90-100%) bootstrap support for most clades. MP and ML trees were very similar, with no strongly supported conflict between the two analyses. These analyses identify a clade of 12 species largely restricted to México (the "Mexican clade"), and a clade containing 15 species that collectively range from Central America to southern Canada (the "widespread clade"). These two groups are identified as sister taxa in both MP and ML analyses. A clade consisting of the ribbon snakes (T. sauritus and T. proximus) and the common garter snake (T. sirtalis) is placed as the sister group to all other Thamnophis (i.e., the Mexican + widespread clades) in our analyses. High bootstrap proportions at several levels in the tree support the inclusion of both Thamnophis validus, which has traditionally been placed in the genus Nerodia, and the poorly known species Adelophis foxi within Thamnophis. We used randomly sampled characters (i.e., standard bootstrapping) and randomly sampled contiguous blocks of characters to examine the effect of number of characters on resolution of and support for relationships within Thamnophis using MP. In general, these analyses indicate that we have reached a point of strongly diminishing returns with respect to the effect of adding mtDNA sequence characters for the current set of taxa; our sample of 3809 mtDNA characters is apparently "enough." The next steps to improve the phylogenetic estimate may be to add nuclear DNA sequences, morphology, or behavior, or to sequence additional mtDNA lineages within species.  相似文献

Comparative sequence analyses were performed on 14 genes encoding bacterial elongation factors EF-Tu and 7 genes encoding the -subunit of bacterial F1F0 type ATP-synthases. The corresponding predicted amino acid sequences were compared with published primary structures of homologous molecules. Phylogenetic trees were reconstructed from both data sets of aligned protein sequences and from an equivalent selection of 16S rRNA sequences by applying distance matrix and maximum parsimony methods. The EF-Tu data were in very good agreement with the rRNA data, although the resolution within the EF-Tu tree was reduced at certain phylogenetic levels. The resolution power of the ATPase -subunit sequence data were more reduced than those of the EF-Tu data. In comparison with the 16S rRNA tree there are minor differences in the order of adjacent branchings within the ATPase -subunit tree.  相似文献

Why mitochondria still retain their own genome is a puzzle given the enormous effort to maintain a mitochondrial translation machinery. Most mitochondrially encoded proteins are membrane-embedded subunits of the respiratory chain. Their hydrophobicity presumably impedes their import into mitochondria. However, many mitochondrial genomes also encode protein subunits of the mitochondrial ribosome. These proteins lack transmembrane domains and hydrophobicity cannot explain why their genes remained in mitochondria. In this review, we provide an overview about mitochondrially encoded subunits of mitochondrial ribosomes of fungi, plants and protists. Moreover, we discuss and evaluate different hypotheses which were put forward to explain why (ribosomal) proteins remained mitochondrially encoded. It seems likely that the synthesis of ribosomal proteins in the mitochondrial matrix is used to regulate the assembly of the mitochondrial ribosome within mitochondria and to avoid problems that mitochondrial proteins might pose for cytosolic proteostasis and for the assembly of cytosolic ribosomes.  相似文献

Phylogenetic relationships among Malaysia’s long-tailed macaques have yet to be established, despite abundant genetic studies of the species worldwide. The aims of this study are to examine the phylogenetic relationships of Macaca fascicularis in Malaysia and to test its classification as a morphological subspecies. A total of 25 genetic samples of M. fascicularis yielding 383 bp of Cytochrome b (Cyt b) sequences were used in phylogenetic analysis along with one sample each of M. nemestrina and M. arctoides used as outgroups. Sequence character analysis reveals that Cyt b locus is a highly conserved region with only 23% parsimony informative character detected among ingroups. Further analysis indicates a clear separation between populations originating from different regions; the Malay Peninsula versus Borneo Insular, the East Coast versus West Coast of the Malay Peninsula, and the island versus mainland Malay Peninsula populations. Phylogenetic trees (NJ, MP and Bayesian) portray a consistent clustering paradigm as Borneo’s population was distinguished from Peninsula’s population (99% and 100% bootstrap value in NJ and MP respectively and 1.00 posterior probability in Bayesian trees). The East coast population was separated from other Peninsula populations (64% in NJ, 66% in MP and 0.53 posterior probability in Bayesian). West coast populations were divided into 2 clades: the North-South (47%/54% in NJ, 26/26% in MP and 1.00/0.80 posterior probability in Bayesian) and Island-Mainland (93% in NJ, 90% in MP and 1.00 posterior probability in Bayesian). The results confirm the previous morphological assignment of 2 subspecies, M. f. fascicularis and M. f. argentimembris, in the Malay Peninsula. These populations should be treated as separate genetic entities in order to conserve the genetic diversity of Malaysia’s M. fascicularis. These findings are crucial in aiding the conservation management and translocation process of M. fascicularis populations in Malaysia.  相似文献

Mechanisms underlying species richness patterns remain a central yet controversial issue in biology. Climate has been regarded as a major determinant of species richness. However, the relative influences of different evolutionary processes, (i.e. niche conservatism, diversification rate and time for speciation) on species richness–climate relationships remain to be tested. Here, using newly compiled distribution maps for 11 422 woody plant species in eastern Eurasia, we estimated species richness patterns for all species and for families with tropical and temperate affinities separately, and explored the phylogenetic signals in species richness patterns of different families and their relationships with contemporary climate and climate change since the Last Glacial Maximum (LGM). We further compared the effects of niche conservatism (represented by contemporary-ancestral climatic niches differences), diversification rate and time for speciation (represented by family age) on variation in the slopes of species richness–climate relationships. We found that winter coldness was the best predictor for species richness patterns of most tropical families while Quaternary climate change was the best predictor for those of most temperate families. Species richness patterns of closely-related families were more similar than those of distantly-related families within eudicots, and significant phylogenetic signals characterized the slopes of species richness–climate relationships across all angiosperm families. Contemporary-ancestral climatic niche differences dominated variation in the relationships between family-level species richness and most climate variables. Our results indicate significant phylogenetic conservatism in family-level species richness patterns and their relationships with contemporary climate within eudicots. These findings shed light on the mechanisms underlying large-scale species richness patterns and suggest that ancestral climatic niche may influence the evolution of species richness–climate relationships in plants through niche conservatism.  相似文献

Karyotype studies support the view that modern genera of the family Ctenodactylidae originated in Africa. Karyotype differences between the genera are less obvious than morphological differences but coincide in relating Massoutiera to Felovia and deriving this line from the Pectinator -like ancestor which, in turn, was closely related to a Ctenodactylus ancestor. 43% of the chromosomes are standard throughout the family; 25% seem to be very susceptible to fragmentation, translocation and inversion. These changeable chromosomes are the only ones that show differences in their G-band patterns. The ctenodactylid karyotype resembles caviomorph karyotypes in its NF, predominantly metacentric chromosomes and in its nucleolar organiser, or marker, chromosomes.  相似文献

Qualitative and quantitative methods are employed to describe and compare up to 36 dental morphological variants in 15 Neolithic through Roman-period Egyptian samples. Trait frequencies are determined, and phenetic affinities are calculated using the mean measure of divergence and Mahalanobis D2 statistics for discrete traits; the most important traits in generating this intersample variation are identified with correspondence analysis. Assuming that the samples are representative of the populations from which they derive, and that phenetic similarity provides an estimate of genetic relatedness, these affinities are suggestive of overall population continuity. That is, other than a few outliers exhibiting extreme frequencies of nine influential traits, the dental samples appear to be largely homogenous and can be characterized as having morphologically simple, mass-reduced teeth. These findings are contrasted with those resulting from previous skeletal and other studies, and are used to appraise the viability of five Egyptian peopling scenarios. Specifically, affinities among the 15 time-successive samples suggest that: 1) there may be a connection between Neolithic and subsequent predynastic Egyptians, 2) predynastic Badarian and Naqada peoples may be closely related, 3) the dynastic period is likely an indigenous continuation of the Naqada culture, 4) there is support for overall biological uniformity through the dynastic period, and 5) this uniformity may continue into postdynastic times.  相似文献

Most studies of fish sounds show that the sounds are species-specific, with unique spectral and timing characteristics. This raises the question as to whether these sounds can be used to understand phyletic relationships between species and which acoustic parameters are subject to variation between species. In the present study, 597 sounds (and 2540 pulses) related to signal jumps of four Dascyllus species ( Dascyllus aruanus , Dascyllus trimaculatus , Dascyllus albisella , and Dascyllus flavicaudus ) from different geographic regions (Madagascar, Moorea, Rangiroa, and Hawaii) were analysed. It was possible to discern species-specific sounds, but also variation in sounds between populations. Large variations in sound length were found between Dascyllus species, whereas differences in interpulse duration were found to be variable between populations. In the regions where species live in sympatry, it appears that they restrict the variability in their sounds. This could comprise evidence of adaptation with character displacement of sonic characteristics where different species co-occur. However, sonic characteristics still overlapped substantially between species, suggesting that females would need to sample more than one sound and potentially use other cues to discriminate between species.  © 2009 The Linnean Society of London, Biological Journal of the Linnean Society , 2009, 97 , 928–940.  相似文献

Exotic phytophagous insects are invading forest ecosystems worldwide. So far, 109 invasive insects on woody plants, 57 from North American (NA), and 52 from Asia (A) have established populations in European forests. Four orders account for about 84% of the immigrants: Homoptera 39%, Lepidoptera 13%, Coleoptera 19%, and Hymenoptera 13%. The majority of these invasive species (63% of NA and 77% of A) live on deciduous trees, of which 36% have been introduced from NA and Asia. The remaining insect species (37% NA and 25% A) live on various conifers, of which 53% have also been introduced. Most (57%) of the NA insects feeding on coniferous plants live upon their introduced, native host plants. These data suggest that many NA immigrant phytophagous species in Europe have been successful in establishing permanent populations because their native hosts preceded or accompanied them into Europe and/or were asexually reproducing species. We propose that fewer invasive phytophagous insects have become established in European compared to North American woodlands because of the unique legacy of the European Pleistocene/Holocene crucible (i.e. endless cycles of populations contracting into highly disparate, dispersed metapopulation refugia and eventually expanding out of them) on European species and ecosystems that caused highly diminished heterogeneity. This translates to fewer and less penetrable tri-trophic niches in Europe due to fewer and less available host plants, but greater zootic resistance per niche derived from more competition-hardened competitors and possibly natural enemies. Moreover, many European species are probably superior invasion specialists because the crucible favored traits that are conducive to success in highly subdivided, and extinction-prone metapopulations: asexual reproduction, polyploidy, and other traits especially conducive to persistence under stress, and explosive growth/spread under amelioration.  相似文献

Aim To understand cross‐taxon spatial congruence patterns of bird and woody plant species richness. In particular, to test the relative roles of functional relationships between birds and woody plants, and the direct and indirect environmental effects on broad‐scale species richness of both groups. Location Kenya. Methods Based on comprehensive range maps of all birds and woody plants (native species > 2.5 m in height) in Kenya, we mapped species richness of both groups. We distinguished species richness of four different avian frugivore guilds (obligate, partial, opportunistic and non‐frugivores) and fleshy‐fruited and non‐fleshy‐fruited woody plants. We used structural equation modelling and spatial regressions to test for effects of functional relationships (resource–consumer interactions and vegetation structural complexity) and environment (climate and habitat heterogeneity) on the richness patterns. Results Path analyses suggested that bird and woody plant species richness are linked via functional relationships, probably driven by vegetation structural complexity rather than trophic interactions. Bird species richness was determined in our models by both environmental variables and the functional relationships with woody plants. Direct environmental effects on woody plant richness differed from those on bird richness, and different avian consumer guilds showed distinct responses to climatic factors when woody plant species richness was included in path models. Main conclusions Our results imply that bird and woody plant diversity are linked at this scale via vegetation structural complexity, and that environmental factors differ in their direct effects on plants and avian trophic guilds. We conclude that climatic factors influence broad‐scale tropical bird species richness in large part indirectly, via effects on plants, rather than only directly as often assumed. This could have important implications for future predictions of animal species richness in response to climate change.  相似文献

Albumin evolution is examined within the anuran genus Leiopelma using the quantitative immunological technique of micro-complement fixation (MC'F). The albumins of L. archeyi and L. hamiltoni are relatively similar to each other, yet both differ greatly from the albumin of L. hochstetteri. Using albumin as a molecular clock, we estimate that L. hochstetteri diverged from the lineage leading to L. archeyi and L. hamiltoni during the Miocene, about 15 million years ago. The divergence of L. archeyi and L. hamiltoni appears to have been a Pliocene event (about 3 million years ago).  相似文献

Monozygotic twins are considered to be genetically identical, yet can show high discordance in their phenotypes and disease susceptibility. Several studies have emphasized the influence of external factors and the role of epigenetic polymorphism in conferring this variability. However, some recent high-resolution studies on DNA methylation show contradicting evidence, which poses questions on the extent of epigenetic variability between twins. The advent of next-generation sequencing technologies now allow us to interrogate multiple epigenomes on a massive scale and understand the role of epigenetic modification, especially DNA methylation, in regulating complex traits. This article briefly discusses the recent key findings, unsolved questions in the area, and speculates on the future directions in the field.  相似文献

Isolates of the most important Puccinia species that have been reported on Chrysanthemum × morifolium were collected and the sequences of their ribosomal DNA internal transcribed spacers ITS1 and ITS2 were determined and used as phylogenetic markers. The focus of this study was on Puccinia horiana, due to its quarantine status and its impact in commercial chrysanthemum production. Three technical adjustments were needed to reliably obtain the nucleotide sequences starting from fresh or dried samples. The complete rDNA ITS nucleotide sequences of P. horiana, Puccinia chrysanthemi, and Puccinia tanaceti isolates of varying age and geographic origin were determined. We also identified an as yet undescribed Puccinia species on six old herbarium samples from chrysanthemum. This new species is morphologically similar to P. chrysanthemi and near identical to recent rust samples from Artemisia tridentata. P. tanaceti could not be confirmed as a pathogen of chrysanthemum. Different rDNA ITS sequences were present in P. horiana, with intra-isolate and inter-isolate variability in the length of three nucleotide repeat regions in the different rDNA tandem copies. We also identified three ITS types within P. horiana, with the rarer types displaying up to 67 bp nucleotide sequence differences. These rarer ITS types were detected at low copy number in all isolates. In general, very little rDNA ITS sequence variation was observed between P. horiana isolates from 1903 and 2003, and among isolates from different continents. Phylogenetic analyses using distance, Maximum Likelihood and Bayesian methods confirmed P. horiana, P. chrysanthemi, and the new Puccinia sp. as well-resolved groups, with P. horiana clustering in the clade where the economically important rust species of the Poaceae are located, and P. chrysanthemi and the new Puccinia sp. clustering in the clade where the majority of the rust fungi with hosts in the Asteraceae is located.  相似文献

There are two competing hypotheses about the structure and dynamics of primeval forests in lowland Europe: the high-forest and the wood-pasture hypotheses, both of which influence current European forest conservation policies. In a recent study using pollen-analytical data from across lowland Europe, Mitchell provides support for rejecting the wood-pasture hypothesis. His study is important for future forest management planning and for showing how hypotheses about large herbivores as biotic factors can be tested using palaeoecological data.  相似文献
