The systematization of the angioarchitecture of the human colon was studied in 25 colons, the vascular system of which was injected with gelatinous indian ink. The arterial vascularization of the colonic wall is organized in two morphologically very different types of networks. The first type forms the distributional networks which consist of the subserosal, intermuscular and submucosal networks distributing harmoniously the blood running from the straight arteries. The second type forms the functional networks which consist of the muscular and mucosal networks related to the supply of the essential structure of the colonic wall. These consist essentially of pre- and postcapillary vessels. The venous vascularization of the colonic wall is organized according to a similar pattern. It also consists of three venous networks: the submucosal, intermuscular and subserosal networks which are tributaries of the straight veins and which receive the mucosal and muscular veins.  相似文献

Dynamic regulation of the filamentous actin (F-actin) cytoskeleton is critical to numerous physical cellular processes, including cell adhesion, migration and division. Each of these processes require precise regulation of cell shape and mechanical force generation which, to a large degree, is regulated by the dynamic mechanical behaviors of a diverse assortment of F-actin networks and bundles. In this review, we review the current understanding of the mechanics of F-actin networks and identify areas of further research needed to establish physical models. We first review our understanding of the mechanical behaviors of F-actin networks reconstituted in vitro, with a focus on the nonlinear mechanical response and behavior of “active” F-actin networks. We then explore the types of mechanical response measured of cytoskeletal F-actin networks and bundles formed in living cells and identify how these measurements correspond to those performed on reconstituted F-actin networks formed in vitro. Together, these approaches identify the challenges and opportunities in the study of living cytoskeletal matter.  相似文献

In recent years, bioinformatics analyses of protein networks have allowed researchers to obtain exceptional theoretical predictions and subsequent experimental confirmations. The current view is that protein networks are scale-free networks and have a topology analogous to that of transport networks, the Internet, and social networks. However, an alternative hypothesis exists in which protein networks and scale-free networks possess significantly different properties. In this work, we show that existing information is insufficient to describe protein networks as scale-free networks.  相似文献

Nested architecture is distinctive in plant-animal mutualistic networks. However, to date an integrative and quantitative explanation has been lacking. It is evident that species often switch their interactive partners in real-world mutualistic networks such as pollination and seed-dispersal networks. By incorporating an interaction switch into a novel multi-population model, we show that the nested architecture rapidly emerges from an initially random network. The model allowing interaction switches between partner species produced predictions which fit remarkably well with observations from 81 empirical networks. Thus, the nested architecture in mutualistic networks could be an intrinsic physical structure of dynamic networks and the interaction switch is likely a key ecological process that results in nestedness of real-world networks. Identifying the biological processes responsible for network structures is thus crucial for understanding the architecture of ecological networks.  相似文献

Phylogenetic networks aim to represent the evolutionary history of taxa. Within these, reticulate networks are explicitly able to accommodate evolutionary events like recombination, hybridization, or lateral gene transfer. Although several metrics exist to compare phylogenetic networks, they make several assumptions regarding the nature of the networks that are not likely to be fulfilled by the evolutionary process. In order to characterize the potential disagreement between the algorithms and the biology, we have used the coalescent with recombination to build the type of networks produced by reticulate evolution and classified them as regular, tree sibling, tree child, or galled trees. We show that, as expected, the complexity of these reticulate networks is a function of the population recombination rate. At small recombination rates, most of the networks produced are already more complex than regular or tree sibling networks, whereas with moderate and large recombination rates, no network fit into any of the standard classes. We conclude that new metrics still need to be devised in order to properly compare two phylogenetic networks that have arisen from reticulating evolutionary process.  相似文献

Boolean networks and, more generally, probabilistic Boolean networks, as one class of gene regulatory networks, model biological processes with the network dynamics determined by the logic-rule regulatory functions in conjunction with probabilistic parameters involved in network transitions. While there has been significant research on applying different control policies to alter network dynamics as future gene therapeutic intervention, we have seen less work on understanding the sensitivity of network dynamics with respect to perturbations to networks, including regulatory rules and the involved parameters, which is particularly critical for the design of intervention strategies. This paper studies this less investigated issue of network sensitivity in the long run. As the underlying model of probabilistic Boolean networks is a finite Markov chain, we define the network sensitivity based on the steady-state distributions of probabilistic Boolean networks and call it long-run sensitivity. The steady-state distribution reflects the long-run behavior of the network and it can give insight into the dynamics or momentum existing in a system. The change of steady-state distribution caused by possible perturbations is the key measure for intervention. This newly defined long-run sensitivity can provide insight on both network inference and intervention. We show the results for probabilistic Boolean networks generated from random Boolean networks and the results from two real biological networks illustrate preliminary applications of sensitivity in intervention for practical problems.  相似文献

We investigate how scale-free (SF) and Erd?s-Rényi (ER) topologies affect the interplay between evolvability and robustness of model gene regulatory networks with Boolean threshold dynamics. In agreement with Oikonomou and Cluzel (2006) we find that networks with SFin topologies, that is SF topology for incoming nodes and ER topology for outgoing nodes, are significantly more evolvable towards specific oscillatory targets than networks with ER topology for both incoming and outgoing nodes. Similar results are found for networks with SFboth and SFout topologies. The functionality of the SFout topology, which most closely resembles the structure of biological gene networks (Babu et al., 2004), is compared to the ER topology in further detail through an extension to multiple target outputs, with either an oscillatory or a non-oscillatory nature. For multiple oscillatory targets of the same length, the differences between SFout and ER networks are enhanced, but for non-oscillatory targets both types of networks show fairly similar evolvability. We find that SF networks generate oscillations much more easily than ER networks do, and this may explain why SF networks are more evolvable than ER networks are for oscillatory phenotypes. In spite of their greater evolvability, we find that networks with SFout topologies are also more robust to mutations (mutational robustness) than ER networks. Furthermore, the SFout topologies are more robust to changes in initial conditions (environmental robustness). For both topologies, we find that once a population of networks has reached the target state, further neutral evolution can lead to an increase in both the mutational robustness and the environmental robustness to changes in initial conditions.  相似文献

Complex socioeconomic networks such as information, finance and even terrorist networks need resilience to cascades--to prevent the failure of a single node from causing a far-reaching domino effect. We show that terrorist and guerrilla networks are uniquely cascade-resilient while maintaining high efficiency, but they become more vulnerable beyond a certain threshold. We also introduce an optimization method for constructing networks with high passive cascade resilience. The optimal networks are found to be based on cells, where each cell has a star topology. Counterintuitively, we find that there are conditions where networks should not be modified to stop cascades because doing so would come at a disproportionate loss of efficiency. Implementation of these findings can lead to more cascade-resilient networks in many diverse areas.  相似文献

This paper studies the performance of single-layered neural networks. This study begins with the performance of single-layered neural networks trained using the outer-product rule. The outer-product rule is a suboptimal learning scheme, resulting under certain assumptions from optimal least-squares training of single-layered neural networks with respect to their analog output. Extensive analysis reveals the improvement on the network performance caused by its optimal least-squares training. The effect of the training scheme on the performance of single-layered neural networks with binary output is exhibited by experimentally comparing the performance of single-layered neural networks trained with respect to their analog and binary output.  相似文献

Protein-protein interaction (PPI) networks are commonly explored for the identification of distinctive biological traits, such as pathways, modules, and functional motifs. In this respect, understanding the underlying network structure is vital to assess the significance of any discovered features. We recently demonstrated that PPI networks show degree-weighted behavior, whereby the probability of interaction between two proteins is generally proportional to the product of their numbers of interacting partners or degrees. It was surmised that degree-weighted behavior is a characteristic of randomness. We expand upon these findings by developing a random, degree-weighted, network model and show that eight PPI networks determined from single high-throughput (HT) experiments have global and local properties that are consistent with this model. The apparent random connectivity in HT PPI networks is counter-intuitive with respect to their observed degree distributions; however, we resolve this discrepancy by introducing a non-network-based model for the evolution of protein degrees or "binding affinities." This mechanism is based on duplication and random mutation, for which the degree distribution converges to a steady state that is identical to one obtained by averaging over the eight HT PPI networks. The results imply that the degrees and connectivities incorporated in HT PPI networks are characteristic of unbiased interactions between proteins that have varying individual binding affinities. These findings corroborate the observation that curated and high-confidence PPI networks are distinct from HT PPI networks and not consistent with a random connectivity. These results provide an avenue to discern indiscriminate organizations in biological networks and suggest caution in the analysis of curated and high-confidence networks.  相似文献

We find that the topologies of real world networks, such as those formed within human societies, by the Internet, or among cellular proteins, are dominated by the mode of the interactions considered among the individuals. Specifically, a major dichotomy in previously studied networks arises from modeling networks in terms of pairwise versus group tasks. The former often intrinsically give rise to scale-free, disassortative, hierarchical networks, whereas the latter often give rise to single- or broad-scale, assortative, nonhierarchical networks. These dependencies explain contrasting observations among previous topological analyses of real world complex systems. We also observe this trend in systems with natural hierarchies, in which alternate representations of the same networks, but which capture different levels of the hierarchy, manifest these signature topological differences. For example, in both the Internet and cellular proteomes, networks of lower-level system components (routers within domains or proteins within biological processes) are assortative and nonhierarchical, whereas networks of upper-level system components (internet domains or biological processes) are disassortative and hierarchical. Our results demonstrate that network topologies of complex systems must be interpreted in light of their hierarchical natures and interaction types.  相似文献

The evolution and adaptation of molecular populations is constrained by the diversity accessible through mutational processes. RNA is a paradigmatic example of biopolymer where genotype (sequence) and phenotype (approximated by the secondary structure fold) are identified in a single molecule. The extreme redundancy of the genotype-phenotype map leads to large ensembles of RNA sequences that fold into the same secondary structure and can be connected through single-point mutations. These ensembles define neutral networks of phenotypes in sequence space. Here we analyze the topological properties of neutral networks formed by 12-nucleotides RNA sequences, obtained through the exhaustive folding of sequence space. A total of 4(12) sequences fragments into 645 subnetworks that correspond to 57 different secondary structures. The topological analysis reveals that each subnetwork is far from being random: it has a degree distribution with a well-defined average and a small dispersion, a high clustering coefficient, and an average shortest path between nodes close to its minimum possible value, i.e. the Hamming distance between sequences. RNA neutral networks are assortative due to the correlation in the composition of neighboring sequences, a feature that together with the symmetries inherent to the folding process explains the existence of communities. Several topological relationships can be analytically derived attending to structural restrictions and generic properties of the folding process. The average degree of these phenotypic networks grows logarithmically with their size, such that abundant phenotypes have the additional advantage of being more robust to mutations. This property prevents fragmentation of neutral networks and thus enhances the navigability of sequence space. In summary, RNA neutral networks show unique topological properties, unknown to other networks previously described.  相似文献

Background

In this paper we investigate the definition and formation of financial networks. Specifically, we study the influence of the time scale on their construction.

Methodology/Principal Findings

For our analysis we use correlation-based networks obtained from the daily closing prices of stock market data. More precisely, we use the stocks that currently comprise the Dow Jones Industrial Average (DJIA) and estimate financial networks where nodes correspond to stocks and edges correspond to none vanishing correlation coefficients. That means only if a correlation coefficient is statistically significant different from zero, we include an edge in the network. This construction procedure results in unweighted, undirected networks. By separating the time series of stock prices in non-overlapping intervals, we obtain one network per interval. The length of these intervals corresponds to the time scale of the data, whose influence on the construction of the networks will be studied in this paper.

Conclusions/Significance

Numerical analysis of four different measures in dependence on the time scale for the construction of networks allows us to gain insights about the intrinsic time scale of the stock market with respect to a meaningful graph-theoretical analysis.  相似文献

We have previously formulated an abstract dynamical system for networks of spiking neurons and derived a formal result that identifies the criterion for its dynamics, without inputs, to be “sensitive to initial conditions”. Since formal results are applicable only to the extent to which their assumptions are valid, we begin this article by demonstrating that the assumptions are indeed reasonable for a wide range of networks, particularly those that lack overarching structure. A notable aspect of the criterion is the finding that sensitivity does not necessarily arise from randomness of connectivity or of connection strengths, in networks. The criterion guides us to cases that decouple these aspects: we present two instructive examples of networks, one with random connectivity and connection strengths, yet whose dynamics is insensitive, and another with structured connectivity and connection strengths, yet whose dynamics is sensitive. We then argue based on the criterion and the gross electrophysiology of the cortex that the dynamics of cortical networks ought to be almost surely sensitive under conditions typically found there. We supplement this with two examples of networks modeling cortical columns with widely differing qualitative dynamics, yet with both exhibiting sensitive dependence. Next, we use the criterion to construct a network that undergoes bifurcation from sensitive dynamics to insensitive dynamics when the value of a control parameter is varied. Rapid, flexible reconfiguration of connections across brain regions is thought to underlie successful cognitive control. Two intrinsic networks in particular, the cingulo-opercular (CO) and fronto-parietal (FP), are thought to underlie two operations critical for cognitive control: task-set maintenance/tonic alertness and adaptive, trial-by-trial updating. Using functional magnetic resonance imaging, we directly tested whether the functional connectivity of the CO and FP networks was related to cognitive demands and behavior. We focused on working memory because of evidence that during working memory tasks the entire brain becomes more integrated. When specifically probing the CO and FP cognitive control networks, we found that individual regions of both intrinsic networks were active during working memory and, as expected, integration across the two networks increased during task blocks that required cognitive control. Crucially, increased integration between each of the cognitive control networks and a task-related, non-cognitive control network (the hand somatosensory-motor network; SM) was related to increased accuracy. This implies that dynamic reconfiguration of the CO and FP networks so as to increase their inter-network communication underlies successful working memory.  相似文献

In this paper, the tertiary structures of protein chains of heterocomplexes were mapped to 2D networks; based on the mapping approach, statistical properties of these networks were systematically studied. Firstly, our experimental results confirmed that the networks derived from protein structures possess small-world properties. Secondly, an interesting relationship between network average degree and the network size was discovered, which was quantified as an empirical function enabling us to estimate the number of residue contacts of the protein chains accurately. Thirdly, by analyzing the average clustering coefficient for nodes having the same degree in the network, it was found that the architectures of the networks and protein structures analyzed are hierarchically organized. Finally, network motifs were detected in the networks which are believed to determine the family or superfamily the networks belong to. The study of protein structures with the new perspective might shed some light on understanding the underlying laws of evolution, function and structures of proteins, and therefore would be complementary to other currently existing methods.  相似文献
