The function of the protein is closely correlated with its subcellular localization. Probing into the mechanism of protein sorting and predicting protein subcellular location can provide important clues or insights for understanding the function of proteins. In this paper, we introduce a new PseAAC approach to encode the protein sequence based on the physicochemical properties of amino acid residues. Each of the protein samples was defined as a 146D (dimensional) vector including the 20 amino acid composition components and 126 adjacent triune residues contents. To evaluate the effectiveness of this encoding scheme, we did jackknife tests on three datasets using the support vector machine algorithm. The total prediction accuracies are 84.9%, 91.2%, and 92.6%, respectively. The satisfactory results indicate that our method could be a useful tool in the area of bioinformatics and proteomics.  相似文献

DNA-binding proteins play an important role in most cellular processes, such as gene regulation, recombination, repair, replication, and DNA modification. In this article, an optimal Chou's pseudo amino acid composition (PseAAC) based on physicochemical characters of amino acid is proposed to represent proteins for identifying DNAbinding proteins. Six physicochemical characters of amino acids are utilized to generate the sequence features via the web server PseAAC. The optimal values of two important parameters (correlation factor δ and weighting factor w) about PseAAC are determined to get the appropriate representation of proteins, which ultimately result in better prediction performance. Experimental results on the benchmark datasets using random forest show that our method is really promising to predict DNA-binding proteins and may at least be a useful supplement tool to existing methods.  相似文献

The function of protein is closely correlated with it subcellular location. Prediction of subcellular location of apoptosis proteins is an important research area in post-genetic era because the knowledge of apoptosis proteins is useful to understand the mechanism of programmed cell death. Compared with the conventional amino acid composition (AAC), the Pseudo Amino Acid composition (PseAA) as originally introduced by Chou can incorporate much more information of a protein sequence so as to remarkably enhance the power of using a discrete model to predict various attributes of a protein. In this study, a novel approach is presented to predict apoptosis protein solely from sequence based on the concept of Chou's PseAA composition. The concept of approximate entropy (ApEn), which is a parameter denoting complexity of time series, is used to construct PseAA composition as additional features. Fuzzy K-nearest neighbor (FKNN) classifier is selected as prediction engine. Particle swarm optimization (PSO) algorithm is adopted for optimizing the weight factors which are important in PseAA composition. Two datasets are used to validate the performance of the proposed approach, which incorporate six subcellular location and four subcellular locations, respectively. The results obtained by jackknife test are quite encouraging. It indicates that the ApEn of protein sequence could represent effectively the information of apoptosis proteins subcellular locations. It can at least play a complimentary role to many of the existing methods, and might become potentially useful tool for protein function prediction. Protein subcellular localization, which tells where a protein resides in a cell, is an important characteristic of a protein, and relates closely to the function of proteins. The prediction of their subcellular localization plays an important role in the prediction of protein function, genome annotation and drug design. Therefore, it is an important and challenging role to predict subcellular localization using bio-informatics approach. In this paper, a robust predictor, AdaBoost Learner is introduced to predict protein subcellular localization based on its amino acid composition. Jackknife cross-validation and independent dataset test were used to demonstrate that Adaboost is a robust and efficient model in predicting protein subcellular localization. As a result, the correct prediction rates were 74.98% and 80.12% for the Jackknife test and independent dataset test respectively, which are higher than using other existing predictors. Compared with the conventional amino acid composition (AA), the pseudo amino acid composition (PseAA) as originally introduced by Chou can incorporate much more information of a protein sequence; this remarkably enhances the power to use a discrete model for predicting various attributes of a protein. In this study, based on the concept of Chou's PseAA, a 46-D (dimensional) PseAA was formulated to represent the sample of a protein and a new approach based on binary-tree support vector machines (BTSVMs) was proposed to predict the protein structural class. BTSVMs algorithm has the capability in solving the problem of unclassifiable data points in multi-class SVMs. The results by both the 10-fold cross-validation and jackknife tests demonstrate that the predictive performance using the new PseAA (46-D) is better than that of AA (20-D), which is widely used in many algorithms for protein structural class prediction. The results obtained by the new approach are quite encouraging, indicating that it can at least play a complimentary role to many of the existing methods and is a useful tool for predicting many other protein attributes as well.  相似文献

As more and more genomes have been discovered in recent years, there is an urgent need to develop a reliable method to predict the subcellular localization for the explosion of newly found proteins. However, many well-known prediction methods based on amino acid composition have problems utilizing the sequence-order information. Here, based on the concept of Chou's pseudo amino acid composition (PseAA), a new feature extraction method, the multi-scale energy (MSE) approach, is introduced to incorporate the sequence-order information. First, a protein sequence was mapped to a digital signal using the amino acid index. Then, by wavelet transform, the mapped signal was broken down into several scales in which the energy factors were calculated and further formed into an MSE feature vector. Following this, combining this MSE feature vector with amino acid composition (AA), we constructed a series of MSEPseAA feature vectors to represent the protein subcellular localization sequences. Finally, according to a new kind of normalization approach, the MSEPseAA feature vectors were normalized to form the improved MSEPseAA vectors, named as IEPseAA. Using the technique of IEPseAA, C-support vector machine (C-SVM) and three multi-class SVMs strategies, quite promising results were obtained, indicating that MSE is quite effective in reflecting the sequence-order effects and might become a useful tool for predicting the other attributes of proteins as well.  相似文献

【目的】对蛋白质所属的亚细胞区间进行预测,为进一步研究蛋白质的生物学功能提供基础。【方法】以蛋白质序列的氨基酸组成、二肽、伪氨基酸组成作为序列特征,用BLAST比对改进K最近邻分类算法(K-nearest neighbor,KNN)实现蛋白序列所属亚细胞区间预测。【结果】在Jackknife检验下,数据集CH317三种特征的成功率分别为91.5%、91.5%和89.3%,数据集ZD98成功率分别为93.9%、92.9%和89.8%。【结论】BLAST比对改进KNN算法是预测蛋白质亚细胞区间的一种有效方法。  相似文献

The structural class is an important feature in characterizing the overall topological folding type of a protein or the domains therein. Prediction of protein structural classification has attracted the attention and efforts from many investigators. In this paper a novel predictor, the AdaBoost Learner, was introduced to deal with this problem. The essence of the AdaBoost Learner is that a combination of many 'weak' learning algorithms, each performing just slightly better than a random guessing algorithm, will generate a 'strong' learning algorithm. Demonstration thru jackknife cross-validation on two working datasets constructed by previous investigators indicated that AdaBoost outperformed other predictors such as SVM (support vector machine), a powerful algorithm widely used in biological literatures. It has not escaped our notice that AdaBoost may hold a high potential for improving the quality in predicting the other protein features as well, such as subcellular location and receptor type, among many others. Or at the very least, it will play a complementary role to many of the existing algorithms in this regard.  相似文献

Subcellular location of protein is constructive information in determining its function, screening for drug candidates, vaccine design, annotation of gene products and in selecting relevant proteins for further studies. Computational prediction of subcellular localization deals with predicting the location of a protein from its amino acid sequence. For a computational localization prediction method to be more accurate, it should exploit all possible relevant biological features that contribute to the subcellular localization. In this work, we extracted the biological features from the full length protein sequence to incorporate more biological information. A new biological feature, distribution of atomic composition is effectively used with, multiple physiochemical properties, amino acid composition, three part amino acid composition, and sequence similarity for predicting the subcellular location of the protein. Support Vector Machines are designed for four modules and prediction is made by a weighted voting system. Our system makes prediction with an accuracy of 100, 82.47, 88.81 for self-consistency test, jackknife test and independent data test respectively. Our results provide evidence that the prediction based on the biological features derived from the full length amino acid sequence gives better accuracy than those derived from N-terminal alone. Considering the features as a distribution within the entire sequence will bring out underlying property distribution to a greater detail to enhance the prediction accuracy.  相似文献

To understand the structure and function of a protein, an important task is to know where it occurs in the cell. Thus, a computational method for properly predicting the subcellular location of proteins would be significant in interpreting the original data produced by the large-scale genome sequencing projects. The present work tries to explore an effective method for extracting features from protein primary sequence and find a novel measurement of similarity among proteins for classifying a protein to its proper subcellular location. We considered four locations in eukaryotic cells and three locations in prokaryotic cells, which have been investigated by several groups in the past. A combined feature of primary sequence defined as a 430D (dimensional) vector was utilized to represent a protein, including 20 amino acid compositions, 400 dipeptide compositions and 10 physicochemical properties. To evaluate the prediction performance of this encoding scheme, a jackknife test based on nearest neighbor algorithm was employed. The prediction accuracies for cytoplasmic, extracellular, mitochondrial, and nuclear proteins in the former dataset were 86.3%, 89.2%, 73.5% and 89.4%, respectively, and the total prediction accuracy reached 86.3%. As for the prediction accuracies of cytoplasmic, extracellular, and periplasmic proteins in the latter dataset, the prediction accuracies were 97.4%, 86.0%, and 79.7, respectively, and the total prediction accuracy of 92.5% was achieved. The results indicate that this method outperforms some existing approaches based on amino acid composition or amino acid composition and dipeptide composition.  相似文献

The successful prediction of protein subcellular localization directly from protein primary sequence is useful to protein function prediction and drug discovery. In this paper, by using the concept of pseudo amino acid composition (PseAAC), the mycobacterial proteins are studied and predicted by support vector machine (SVM) and increment of diversity combined with modified Mahalanobis Discriminant (IDQD). The results of jackknife cross-validation for 450 non-redundant proteins show that the overall predicted successful rates of SVM and IDQD are 82.2% and 79.1%, respectively. Compared with other existing methods, SVM combined with PseAAC display higher accuracies.  相似文献

The pseudo-amino acid composition has been widely used to convert complicated protein sequences with various lengths to fixed length digital feature vectors while keeping considerable sequence order information. However, so far the only software available to the public is the web server PseAAC (http://www.csbio.sjtu.edu.cn/bioinf/PseAAC), which has some limitations in dealing with large-scale datasets. Here, we propose a new cross-platform stand-alone software program, called PseAAC-Builder (http://www.pseb.sf.net), which can be used to generate various modes of Chou's pseudo-amino acid composition in a much more efficient and flexible way. It is anticipated that PseAAC-Builder may become a useful tool for studying various protein attributes.  相似文献

Information of protein subcellular location plays an important role in molecular cell biology. Prediction of the subcellular location of proteins will help to understand their functions and interactions. In this paper, a different mode of pseudo amino acid composition was proposed to represent protein samples for predicting their subcellular localization via the following procedures: based on the optimal splice site of each protein sequence, we divided a sequence into sorting signal part and mature protein part, and extracted sequence features from each part separately. Then, the combined features were fed into the SVM classifier to perform the prediction. By the jackknife test on a benchmark dataset in which none of proteins included has more than 90% pairwise sequence identity to any other, the overall accuracies achieved by the method are 94.5% and 90.3% for prokaryotic and eukaryotic proteins, respectively. The results indicate that the prediction quality by our method is quite satisfactory. It is anticipated that the current method may serve as an alternative approach to the existing prediction methods.  相似文献

In this paper, a novel approach, ELM-PCA, is introduced for the first time to predict protein subcellular localization. Firstly, Protein Samples are represented by the pseudo amino acid composition (PseAAC). Secondly, the principal component analysis (PCA) is employed to extract essential features. Finally, the Elman Recurrent Neural Network (RNN) is used as a classifier to identify the protein sequences. The results demonstrate that the proposed approach is effective and practical.  相似文献

Prediction of thermophilic and mesophilic protein plays a crucial role in both biochemistry and bioengineering. In this study, a different mode of pseudo amino acid composition (PseAAC) was proposed to formulate the protein samples by integrating the amino acid composition, the physic chemical features, as well as the composition transition and distribution features, where each of the protein samples was represented by a numerical vector through the sequence-based approach. Using the support vector machine algorithm, an accurate and reliable classifier was constructed to predict the thermophilic and mesophilic proteins. Moreover, three feature reduction algorithms were obtained for locating the most vital features and reducing the size of feature space. Among the three feature reduction algorithms, the genetic algorithm performed best. Finally, with the reduced features extracted from the genetic algorithm, it was observed that for the selected dataset the new classifier achieved a high accuracy of 95.93% with the Matthews correlation coefficient of 0.9187.  相似文献

Recent advances in large-scale genome sequencing have led to the rapid accumulation of amino acid sequences of proteins whose functions are unknown. Since the functions of these proteins are closely correlated with their subcellular localizations, many efforts have been made to develop a variety of methods for predicting protein subcellular location. In this study, based on the strategy by hybridizing the functional domain composition and the pseudo-amino acid composition (Cai and Chou [2003]: Biochem. Biophys. Res. Commun. 305:407-411), the Intimate Sorting Algorithm (ISort predictor) was developed for predicting the protein subcellular location. As a showcase, the same plant and non-plant protein datasets as investigated by the previous investigators were used for demonstration. The overall success rate by the jackknife test for the plant protein dataset was 85.4%, and that for the non-plant protein dataset 91.9%. These are so far the highest success rates achieved for the two datasets by following a rigorous cross validation test procedure, further confirming that such a hybrid approach may become a very useful high-throughput tool in the area of bioinformatics, proteomics, as well as molecular cell biology.  相似文献

Many proteins bear multi-locational characteristics, and this phenomenon is closely related to biological function. However, most of the existing methods can only deal with single-location proteins. Therefore, an automatic and reliable ensemble classifier for protein subcellular multi-localization is needed. We propose a new ensemble classifier combining the KNN (K-nearest neighbour) and SVM (support vector machine) algorithms to predict the subcellular localization of eukaryotic, Gram-negative bacterial and viral proteins based on the general form of Chou's pseudo amino acid composition, i.e., GO (gene ontology) annotations, dipeptide composition and AmPseAAC (Amphiphilic pseudo amino acid composition). This ensemble classifier was developed by fusing many basic individual classifiers through a voting system. The overall prediction accuracies obtained by the KNN-SVM ensemble classifier are 95.22, 93.47 and 80.72% for the eukaryotic, Gram-negative bacterial and viral proteins, respectively. Our prediction accuracies are significantly higher than those by previous methods and reveal that our strategy better predicts subcellular locations of multi-location proteins.  相似文献
