The existing services of the EMBL Data Library for external users have been improved and extended in several ways. The EMBL File Server has been reorganised, and many new databases and other information relevant to biologists are now accessible via global computer networks. A broad range of software for molecular biology is freely available for different popular computer systems, including the EMBL enhancements to the Wisconsin (GCG) Package. The new Mail-Quicksearch and Mail-FastA services give access to the latest sequence data for database searches by ordinary electronic mail.  相似文献

This paper examines the requirements for building database managementsystems and multi-database information resources to supportmolecular biology research. The paper profiles the most importantfeatures of 16 integrated resources and 102 databases relatedto molecular biology research. The aspects surveyed in thispaper include the nature of information in these databases,their sizes, update properties, cross-references, database managementsystem heterogeneity, geographical distribution, data quality,use of temporal information and level of interpretation. Thepaper also comments on the access patterns to these databases.Since not all these aspects were available for all databases,specific comparisons sometimes compare fewer than the full 102databases. Consequently, the same set of databases is not necessarilyalways being compared with respect to every aspect. The paperis organized primarily according to these comparison aspectsand ends with some concluding remarks.  相似文献

The rapidly increasing number of databases relevant to molecular biology has given rise to a need for a coordinated effort to identify, characterize, and link them. The LiMB database, which contains information about molecular biology and related databases, is a step in that direction. It serves molecular biologists seeking data sets containing information relevant to their research, and is also intended to anticipate the needs of database designers and managers building software links for related data sets. We present a relational database program developed in FoxBase+/Mac for the viewing and manipulation of ordered restrictionmaps and associated features of the Escherichia coli genomeincluding scquenced genes and the Kohara miniset of bacteriophagelambda clones. A computer program that facilitates the creation of a culture collection database has been written for a microcomputer (Apple He with a Z-80 card) using dBASE II® (Ashton-Tate). The Culture Collection Program accommodates up to 250 individual strain records on one 5 1/4" floppy disk. For each strain, information that can be stored includes the name of the micro-organism, culture collection number, antibiotic resistance markers, plasmids, genetic markers, references, growth medium, growth temperature and additional comments. The last date of subculturing can be ascertained and information about the status of the preserved cultures can also be noted. With a menu-driven format which requires no computer programming expertise, the user can readily create new entries, update old ones and search the database for strains with certain common properties.  相似文献

The Database of Arabidopsis thaliana Annotation (D At A) was created to enable easy access to and analysis of all the Arabidopsis genome project annotation. The database was constructed using the completed A.thaliana genomic sequence data currently in GenBank. An automated annotation process was used to predict coding sequences for GenBank records that do not include annotation. D At A also contains protein motifs and protein similarities derived from searches of the proteins in D At A with motif databases and the non-redundant protein database. The database is routinely updated to include new GenBank submissions for Arabidopsis genomic sequences and new Blast and protein motif search results. A web interface to D At A allows coding sequences to be searched by name, comment, blast similarity or motif field. In addition, browse options present lists of either all the protein names or identified motifs present in the sequenced A.thaliana genome. The Homeodomain Resource is an annotated collection of non-redundant protein sequences, three-dimensional structures and genomic information for the homeodomain protein family. Release 2.0 contains 765 full-length homeodomain-containing sequences, 29 experimentally derived structures and 116 homeobox loci implicated in human genetic disorders. Entries are fully hyperlinked to facilitate easy retrieval of the original records from source databases. A simple search engine with a graphical user interface is provided to query the component databases and assemble customized data sets. A new feature for this release is the addition of more automated methods for database searching, maintenance and implementation of efficient data management. In this article, we present the Brazilian Portuguese Lexicon, a new word-based corpus for psycholinguistic and computational linguistic research in Brazilian Portuguese. We describe the corpus development, the specific characteristics on the internet site and database for user access. We also perform distributional analyses of the corpus and comparisons to other current databases. Our main objective was to provide a large, reliable, and useful word-based corpus with a dynamic, easy-to-use, and intuitive interface with free internet access for word and word-criteria searches. We used the Núcleo Interinstitucional de Linguística Computacional’s corpus as the basic data source and developed the Brazilian Portuguese Lexicon by deriving and adding metalinguistic and psycholinguistic information about Brazilian Portuguese words. We obtained a final corpus with more than 30 million word tokens, 215 thousand word types and 25 categories of information about each word. This corpus was made available on the internet via a free-access site with two search engines: a simple search and a complex search. The simple engine basically searches for a list of words, while the complex engine accepts all types of criteria in the corpus categories. The output result presents all entries found in the corpus with the criteria specified in the input search and can be downloaded as a.csv file. We created a module in the results that delivers basic statistics about each search. The Brazilian Portuguese Lexicon also provides a pseudoword engine and specific tools for linguistic and statistical analysis. Therefore, the Brazilian Portuguese Lexicon is a convenient instrument for stimulus search, selection, control, and manipulation in psycholinguistic experiments, as also it is a powerful database for computational linguistics research and language modeling related to lexicon distribution, functioning, and behavior.  相似文献

The NCBI (National Center for Biotechnology Information) at the National Institutes of Health collects a wide range of molecular biological data, and develops tools and databases to analyse and disseminate this information. Many life scientists are familiar with the website maintained by the NCBI (http://www.ncbi.nlm.nih.gov), because they use it to search GenBank for homologues of their genes of interest or to search the PubMed database for scientific literature of interest. There is also a database called the Bookshelf that includes searchable popular life science textbooks, medical and research reference books and NCBI reference materials. The Bookshelf can be useful for researchers and educators to find basic biological information. This article includes a representative list of the resources currently available on the Bookshelf, as well as instructions on how to access the information in these resources.  相似文献

The next-generation intelligent Flora (iFlora) is designed to integrate current botanical knowledge, with molecular biology information and computer technology. The most important and urgent task for iFlora development is to search for an approach to incorporate all useful data into an accurate, most up-to-date and complete information database for a taxon, and hierarchically classify these data to meet different demands from iFlora users, to provide the user an authentic, scientific research based platform for sharing botanic knowledge, and associated valuable information for the benefit of national economy and quality of our life. In this study, we summarized the innovations, hierarchical classifications and functions of data for iFlora, in contrast of that of the previous Floras and the frequently used digital plant databases or eFloras. The innovation and essential of data compilation and integration of the iFlora was emphasized as intelligent assembly of data from DNA barcodes, key morphological characters, digital images and molecular phylogenetics with the support of computer techniques to achieve intelligent plant identification. We attempted to integrate previously assembled research data into the iFlora, and list three hierarchically classified data and their functions, and related issues, with the genus Gaultheria and one of its species, G.hookeri, as test case.  相似文献

HgsDb, a database is developed to organize the data under a single platform to facilitate easy access for researcher to get information on migration and molecular risk assessment. In past, human beings migrate from one place to other over the globe in search of food and better habitat, where they got adapted. These adaptations are visible in the form of change in color, facial pattern, average height, eye shape, hair texture, etc. This leads to origin of different race of human being. The adaptations are remarkable when move from equator to either poles. There are hundreds of different haplogroups reported on both maternal and paternal sites. This database provides overview of seventy-six major Haplogroup of mt-DNA and Y-DNA with their sub classes supplemented with structural information of individual Haplogroup responsible for various factor such molecular risk assessment, migration and origin. They help genealogist to gain deep insight information about their maternal and paternal patterns. , we had collected data from open source such as National Center for Biotechnology (NCBI), to develop this database for providing information, which Will helps the medical biology, molecular biology, genealogy and for designing personalized medicine.
