A total of 29 simple sequence repeat (SSR) markers were used to analyze the genetic diversity of 150 accessions of cultivated rice (Oryza sativa L.) from Korea, China, and Japan. A total of 375 alleles were detected with an average of 12.9 per locus. The averaged values of gene diversity and polymorphism information content (PIC) for each SSR locus were 0.7001 and 0.6683, respectively. Alleles per locus in Korean rice were 8.8, whereas 8.1 and 7.2 alleles per locus were found in Chinese and Japanese rice, respectively. The mean gene diversity in Korean, Chinese, and Japanese rice was 0.6058, 0.6457, and 0.5174, respectively, whereas the mean PIC values for each SSR locus were 0.5759, 0.6138, and 0.4881, respectively. The genetic diversity of the Korean and Chinese cultivars was higher than that of the Japanese cultivars, and the genetic diversity ofjaponica was higher than that ofindica. The model-based structure analysis revealed the presence of three subpopulations, which was basically consistent with clustering based on genetic distance. An AMOVA analysis showed that the between-population component of genetic variance was less than 22% in contrast to 78% for the within-population component. The overallFST value was 0.2180, indicating a moderate differentiation among groups. The results could be used for designing effective breeding programs aimed at broadening the genetic bases of commercially grown varieties.  相似文献

Twenty three polymorphic microsatellite markers were developed for citrus plant pathogenic fungus, Colletotrichum gloeosporioides, and were used to analyze genetic diversity and population structure of 163 isolates from four different geographical regions of Ethiopia. These loci produced a total of 118 alleles with an average of 5.13 alleles per microsatellite marker. The polymorphic information content values ranged from 0.104 to 0.597 with an average of 0.371. The average observed heterozygosity across all loci varied from 0.046 to 0.058. The gene diversity among the loci ranged from 0.106 to 0.664. Unweighted Neighbor-joining and population structure analysis grouped these 163 isolates into three major groups. The clusters were not according to the geographic origin of the isolates. Analysis of molecular variance showed 85% of the total variation within populations and only 5% among populations. There was low genetic differentiation in the total populations (FST = 0.049) as evidenced by high level of gene flow estimate (Nm = 4.8 per generation) among populations. The results show that Ethiopian C. gloeosporioides populations are generally characterized by a low level of genetic diversity. The newly developed microsatellite markers were useful in analyzing the genetic diversity and population structure of the C. gloeosporioides populations. Information obtained from this study could be useful as a base to design strategies for better management of leaf and fruit spot disease of citrus in Ethiopia.  相似文献

As a relic species, Liriodendron chinense is now recognized as an endangered species. To better understand the genetic structure and differentiation among remnant populations of L. chinense, we determined the genotypes of 14 simple sequence repeats (SSRs) loci across 318 individuals from 12 natural populations and 750 seedlings from five offspring populations. We found that L. chinense maintained high genetic diversity (He = 0.7385) within populations but moderate genetic differentiation (Fst = 0.1956) and low gene flow (Nm = 1.0283) between populations. The genetic diversity was slightly lower for offspring populations than for their corresponding natural populations. Moreover, using a two-phased model of mutation (TPM), we demonstrated that significant bottlenecks had occurred in six populations. A Mantel test revealed a statistically significant correlation between the geographic distances and genetic distances between populations (r = 0.5011, P = 0.002). Hence, we presume that geographical isolation and habitat fragmentation might contribute jointly to current population structure of L. chinense. We suggest that populations from southern Yunnan can be regarded as a variety of L. chinense, given their large deviation from other populations. Our findings may be of value for the conservation and use of L. chinense.  相似文献

We assessed the molecular genetic diversity and population structure of Amaranthus species accessions using 11 simple sequence repeat markers. A total of 122 alleles were detected, and the number of alleles per marker (NA) ranged from 6 to 21 with an average of 11.1 alleles. The frequency of major alleles per locus ranged from 0.148 to 0.695, with an average value of 0.496 per marker. The overall polymorphic information content values were 0.436–0.898, with an average value of 0.657. The observed heterozygosity (HO) and expected heterozygosity (HE) ranged from 0.056 to 0.876 and from 0.480 to 0.907, with average values of 0.287 and 0.698, respectively. The average HO (0.240) was lower than the HE and gene flow (Nm), and showed substantial genetic variability among all populations of amaranth accessions. The sample groupings did not strictly follow the geographic affiliations of the accessions. A similar pattern was obtained using model-based structure analysis without grouping by species type. Knowledge of the genetic diversity and population structure of amaranth can be used to select representative genotypes and manage Amaranthus germplasm breeding programs.  相似文献

The genetic diversity of high-molecular-weight (HMW) glutenin subunits in 18 cultivated emmer wheat landrace populations, originating from Turkey, was investigated using sodium dodecyl sulphate polyacrylamide gel electrophoresis. The mean number of alleles (n a) and effective alleles (n ea) were observed as 3.67 and 1.53, respectively. The mean values of expected heterozygosity (gene diversity) (H e) and average heterozygosity (H e,av) were calculated as 0.31 and 0.12, respectively. Actual genetic differentiation (D) and gene flow (N m) between the different populations were observed as 0.24 and 0.16, respectively. Statistical analysis of Pearson’s correlation, multiple regressions and principal component analysis indicated that eco-geographical variables have a significant effect on HMW-glutenin diversity. Considering the dramatic decrease in genetic diversity of modern high-yielding cultivars, the conservation of genetic diversity in these wheat landraces, and in other old cultivars, is important for improving modern monocultures and their ability to resist biotic and abiotic conditions caused by climate changes, thus generating a wide adaption to a variety of environmental conditions. Adoptation measures for germplasm conservation of Turkish emmer wheat landraces and utilisation of their germplasm for improvement of modern wheat varieties were discussed in this study.  相似文献

Monimopetalum chinense Rehd. is an endangered woody vine endemic to eastern China. Using amplified fragment length polymorphism (AFLP) markers, we examined levels of genetic variation within and among eleven populations located across the species’ distribution. Although modest levels of heterozygosity were detected, other measures of genetic diversity registered relatively high levels of variability, both at the species level (P = 91.0%, HE = 0.232, IS = 0.365) and at the population level (P = 53.0%, HE = 0.155, IS = 0.239). Populations also exhibited high levels of genetic differentiation (Nei’s genetic diversity analysis, GST = 0.330), corresponding to isolation-by-distance and hierarchical population structure. These results indicate that, despite low levels of gene flow, populations of M. chinense still harbor substantial amounts of genetic diversity. Management plans for the species should include measures that ensure genetic diversity remains high within and among extant populations.  相似文献

The wild banana Musa ornata is an inhabitant of the tropical regions of Mexico characterized by patches of tropical rainforest. The overexploitation of its habitat has caused the extinction of several populations affecting diversity and population genetic structure of remaining ones. We used microsatellite markers to determine the genetic diversity and the population’s genetic structure of all extant populations. The thirty-two microsatellite loci previously characterized for M. acuminata and M. balbisiana were tested in M. ornata. Only twelve amplified. From these seven were polymorphic and were used for genetic analyses. The Nei’s diversity estimator shows low levels of genetic diversity (H e = 0.263) with a mean of 4.40 alleles per locus. Excess homozygosity was evident in all populations indicating high levels of inbreeding. F ST pairwise analyses and AMOVA indicated low genetic differentiation. However, 28 % of private alleles were registered, suggesting limited gene flow. Genetic distances, Jaccard’s coefficient and principal component analysis showed a good correspondence to geographical locations. The Mantel test performed was not significant. The results support the hypothesis of recent fragmentation events; therefore, not enough time has passed to detect differences between populations. However, it is also likely that results are caused by factors such as bottleneck, decline in pollinator populations, self-pollination and/or a tendency towards clonal reproduction. It is proposed that the preservation strategy focuses on maintaining all the remaining populations and ensuring their connectivity, so as to maintain gene flow and increase the genetic diversity of this species.  相似文献

We assessed the genetic structure and diversity of Reithrodontomys spectabilis, a critically endangered, endemic rodent from Cozumel Island, México. A total of 90 individuals were trapped from September 2001 to January 2005. Microsatellite data analysis revealed high genetic diversity values: a total of 113 alleles (average 12.5 per locus), H o  = 0.78, H e  = 0.80. These high values can be related to Cozumel’s size (478 km2) and extensive native vegetation cover, factors that could be promoting a suitable population size, high heterozygosity and the persistence of rare alleles in the species, as well as some long-term movement of individuals between sampling localities. A strong genetic structure was also observed, with at least four genetic groups, associated with a pattern of isolation by distance. We found a strong allelic and genetic differentiation shown between localities, with negligible recent gene flow and low inbreeding coefficients. The species life history and ecological characteristics—being nocturnal, semi-terrestrial, a good tree climber, having lunar phobia and significant edge effect—are likely affecting its genetic structure and differentiation. The high genetic diversity and population structure award R. spectabilis a significant conservation value. Our results can serve as a basis for future research and conservation of the species, particularly considering the problems the island is facing from habitat perturbation, urbanization and introduction of exotic species. In view of the structure and genetic variability observed, it is essential to establish and reinforce protected areas and management programs for the conservation of the endemic and endangered Cozumel Harvest mice.  相似文献

Isozymes were used to investigate the genetic variability, population structure, and relationships of Lactuca germplasm. The isozyme systems revealed 16 putative loci of a total of 31 alleles. Out of these 16 loci, 11 were polymorphic. The average values of expected heterozygosity (He), observed heterozygosity (Ho), mean number of alleles per locus (A) and effective number of alleles per locus (Ae) were 0.2227, 0.266, 1.3005 and 1.369, respectively. The average fixation indices were lower than zero for most of the accessions studied, indicating an excess of heterozygotes. Genetic differentiation among accessions (FST) exhibited that 51.3% of the isozyme variation was recorded among accessions, and 48.7% of the genetic variation resided within accessions. The average values of total heterozygosity (HT) and intra-accessional genetic diversity (HS) were 0.352 and 0.171, respectively. Moreover, the inter-accessional genetic diversity (DST) ranged from 0 to 0.424 with an average of 0.18. Cluster analysis revealed that L. sativa cultivars were distributed throughout different Lactuca species. Thereby, isozymes results confirms the hypothesis of the polyphyletic origin of L. sativa. This high level of genetic variation proved that isozymes are efficient for polymorphism analysis of Lactuca germplasm.  相似文献

Dendrobium officinale (Orchidaceae) is an endangered plant species with important medicinal value. To evaluate the effectiveness of ex situ collection of D. officinale genetic diversity, we developed 15 polymorphic trinucleotide microsatellite loci of D. officinale to examine the genetic diversity and structure of three D. officinale germplasm collections comprising 120 individuals from its germplasm collection base and their respective wild populations consisting of 62 individuals from three provinces in China. The three germplasm collections showed reductions in gene diversity and average number of alleles per locus, but an increase in average number of rare alleles (frequency?≤?0.05) per locus in comparison to their wild populations. However, the differences in gene diversity between the germplasm collections and wild populations were not statistically significant. The analysis using STRUCTURE revealed evident differences in genetic composition between each germplasm collection and its wild population, probably because the D. officinale individuals with distinct genotypes in each wild population were unevenly selected for establishing its germplasm collection. For conservation management plans, we propose that D. officinale individuals with rare alleles need to be conserved with top priority, and those individuals with the most common alleles also should be concerned. The 15 new microsatellite loci may be used as a powerful tool for further evaluation and conservation of the genetic diversity of D. officinale germplasm resources.  相似文献

We examined genetic diversity in populations of Dictamnus gymnostylis Stev., a rare species growing in the Bashkir Cis-Urals, based on the analysis of 8 gene-enzyme systems and detected a fairly high level of intraspecific genetic diversity and population differentiation. We determined the average number of alleles per locus (A) as 1.57; the portion of polymorphic loci (P 95) as 0.508; the observed heterozygosity (H o) as 0.139; and the expected heterozygosity (H e) as 0.169. Of the total genetic diversity, 88.3% stems from variability within populations, and 11.7% is due to variation among populations. The average value for the Nei’s genetic distance (D) constituted 0.028.  相似文献

In order to understand the population structure and genetic diversity among a set of 82 rice genotypes collected from different parts of the Asian countries including India were characterized using 39 microsatellite loci. The Population structure analysis suggested that the optimum number of subpopulations was four (K = 4) among the rice genotypes, whereas phylogenetic analysis grouped them into three populations. The results obtained from phylogenetic and STRUCTURE analysis proved to be very powerful for the differentiation of rice genotypes based on their place of origin. The genetic diversity analysis using 39 SSR loci yielded 183 scorable alleles, out of which 182 alleles were observed to be polymorphic with an average of 4.8 alleles per locus. The Polymorphism Information Content (PIC) values for all the polymorphic primers across 82 rice genotypes varied from 0.02 to 0.77, with an average of 0.50. Gene diversity (He) was found to be in the range of 0.02 (RM484) to 0.80 (OSR13) with an average value of 0.55, while heterozygosity (Ho) was observed with an average of 0.07, ranging from 0.01 (RM334) to 0.31 (RM316). The present study resulted in identification of seven highly polymorphic SSR loci viz., OSR13, RM152, RM144, RM536, RM489, RM259 and RM271 based on the parameters like PIC value (≥0.70), gene diversity (≥0.71), and polymorphic alleles (≥6). These seven polymorphic primers can effectively be used in further molecular breeding programs and QTL mapping studies of rice since they exhibited very high polymorphism over other loci. SSR analysis resulted in a more definitive separation of clustering of genotypes indicating a higher level of efficiency of SSR markers for the accurate determination of relationships between accessions.  相似文献

Based on nine microsatellite loci, the aim of this study was to appraise the genetic diversity of 42 cassava (Manihot esculenta) landraces from selected regions in Brazil, and examine how this variety is distributed according to origin in several municipalities in the states of Minas Gerais, São Paulo, Mato Grosso do Sul, Amazonas and Mato Grosso. High diversity values were found among the five above-mentioned regions, with 3.3 alleles per locus on an average, a high percentage of polymorphic loci varying from 88.8% to 100%, an average of 0.265 for observed heterozygosity and 0.570 for gene diversity. Most genetic diversity was concentrated within the regions themselves (HS = 0.52). Cluster analysis and principal component based scatter plotting showed greater similarity among landraces from São Paulo, Mato Grosso do Sul and Amazonas, whereas those from Minas Gerais were clustered into a sub-group within this group. The plants from Mato Grosso, mostly collected in the municipality of General Carneiro, provided the highest differentiation. The migration of human populations is one among the possible reasons for this closer resemblance or greater disparity among plants from the various regions.  相似文献

Flax seed mucilage (SM) presents specific biological activities useful for the food and pharmaceutical industries. Understanding the population structure, genetic diversity and linkage disequilibrium (LD) of germplasm varying for mucilage content is pivotal for the identification of genes and quantitative trait loci underlying mucilage variation by association mapping (AM). In this study, 150 microsatellite loci were used to assess the population structure, genetic diversity and LD of a set of 60 flax cultivars/accessions capturing the breadth of SM variation in flax germplasm. STRUCTURE analysis and similarity-based methods revealed the presence of three populations reflecting mainly their geographic origins (South Asia, South America and North America), and the impact of germplasm exchange within and between North American flax breeding programs. Analysis of molecular variance showed that 78.32% of the genetic variation resided within populations and 21.68% among populations. The phi-statistic (??st) value of 0.22 confirmed the presence of a strong population structure. A total of 408 alleles were detected, with the South American population capturing the highest overall diversity. However, the genetic diversity was narrow, as indicated by the small number of alleles per locus (2.72) and gene diversity (mean?=?0.34). LD was significant between 3.9% (r 2) and 36.2% (D??) of the loci pairs (FDR?<?0.05). The mean r 2 and D?? were 0.26 and 0.53, respectively. The results suggest that the collection could be useful in AM studies aimed at the discovery of genes/alleles involved in SM; however a greater diversity may be required to improve the AM resolution.  相似文献

Genetic analysis of 90 mango genotypes including juicy, table, dual and pickle types from different parts of Andhra Pradesh of India was carried out employing 143 mango-specific microsatellite markers. Of the 143, 34 were new mango-specific microsatellite loci isolated in the course of the present investigation by constructing an (CA) n and (TG) n -enriched genomic library. Characterization of the 90 genotypes resulted in the detection of 301 alleles from 106 polymorphic loci with an average of 2.87 alleles per locus and polymorphism information content of 0.67. UPGMA cluster analysis grouped all the genotypes into two major groups with a genetic similarity range of 47–88 %. Grouping of the genotypes based on the utility type was observed only at sub-cluster level. Study of population structure by a model-based STRUCTURE analysis revealed the germplasm to exist in four gene pools. Overall F st of 0.11 indicated genetic differentiation between the populations to be low. Analysis of molecular variance revealed that major proportion of the variation was within the individuals (62.25 %). The molecular marker-based study of genetic diversity suggests that the germplasm studied representing the kind of variability would be a valuable genetic resource for future breeding and association mapping in search for new and novel alleles.  相似文献

为查明年龄结构对菲律宾蛤仔同一群体内遗传多样的影响,采用14个SSR分子标记对大连石河不同年龄段的野生蛤仔进行了检测。结果表明:不同年龄段(1龄-Age1、2龄-Age2、3龄-Age3)蛤仔均维持着较高的遗传多样性。根据POPGENE 1.31和SPSS16.0统计分析显示,位点Rp-11、Rp-12、Rp-19对3个年龄段蛤仔的等位基因数差异极显著(P<0.01);位点Rp-20、Rp-24、Rp-27、Rp-30对其差异显著(P<0.05);剩余7个位点表现为差异不显著(P>0.05)。在平均水平上,每位点等位基因数目Na为4.3095,有效等位基因数目Ne为2.3729,多态位点百分数P(%)为14。观察杂合度和期望杂合度都比较高,观察杂合度平均为Ho=0.2335,期望杂合度平均为He=0.5140。而且,Ne和He随年龄的变化表现出Age2>Age3>Age1的趋势。各年龄段蛤仔——Age1、Age2、Age3的平均观察杂合度(Ho)和平均期望杂合度(He)分别为0.2357、0.2546、0.2159和0.4951、0.5286、0.5184。Age2的遗传多样性指数高于Age1及Age3,遗传分化相对较低。其中,Age1与Age3蛤仔遗传距离最小,D为0.0195,即变异很小;而Age1与Age2遗传距离较大,D为0.0437,变化范围不大(0.0195—0.0437)。从遗传一致度的数值上看了3个年龄段蛤仔的遗传相似程度很大,平均为0.9655。Age1与Age3遗传相似程度高达0.9807,而Age1与Age2相似程度较小为0.9572。说明不同年龄段蛤仔相似程度非常高。根据不同年龄段蛤仔的遗传距离,采用UPGMA平均聚类方法对其进行聚类可知,Age3与Age1蛤仔间遗传距离较小,与Age2蛤仔差异较大。通过对等位基因频率进行卡方检验发现,随着年龄结构的变化,部分基因基因频率减小;同时随着年龄的增长,有部分等位基因得到了纯化。大连群体蛤仔总的遗传分化较低,其遗传分化指数Fst为0.0248(Fst<0.05),遗传分化系数为0.02,说明总的遗传变异中有2%来自于不同年龄段的蛤仔之间。遗传距离和遗传一致度均值分别为0.035和0.9655,基因流(Nm=9.8238)相对流畅,进一步表明年龄结构对蛤仔种群内遗传分化的影响较小。  相似文献

To study the genetic diversity and population structure of Lilium tsingtauense Gilg (Qingdao Lily), we collected 648 samples from 12 sites in China and Korea, and analyzed their Inter-Simple Sequence Repeat (ISSR) molecular markers and morphological characters. ISSR data revealed a relatively high genetic diversity at the species level, with 72.31% polymorphic loci, effective numbers of alleles of 1.437, average expected heterozygosity of 0.231 and Shannon’s information index of 0.369. Considerable genetic differentiation among the natural populations (GST = 0.144) and the gene flow (Nm = 1.487) were detected. AMOVA analysis and UPGMA-dendrogram suggested a hierarchical regional structure among populations, and spatial autocorrelation analysis showed a micro-scaled spatial structure. Furthermore, there was a high correlation between morphological characters and genetic parameters obtained from ISSR parameters. There was only a low genetic differentiation among the different morphological types of L. tsingtauence in China. Based on these findings, we recommend in situ and ex situ conservation strategies for the preservation of L. tsingtauense.  相似文献

Cymbidium spp. are important potted flowers with extremely high ornamental and economic value. The present study reports the development of 14 new simple sequence repeat (SSR) markers through the construction of an enriched Cymbidium goeringii library and cross-amplification in Cymbidium sinensis and Cymbidium hybridium. Of 525, 322 (61.33%) clones had SSR motifs and among motifs di-nucleotides were predominant and followed by tri-nucleotide and tetra-nucleotide type. In polymorphic analysis using 14 newly developed SSRs, a total of 201 alleles across 96 Cymbidium accessions were detected with an average of 14.4 per locus. The average heterozygosity was 0.394. The average gene diversity and polymorphism information content values were 0.394 and 0.639, respectively. The mean genetic similarity coefficient was 0.4297, indicating a wide genetic variation among the Cymbidium accessions. These newly developed SSRs will be useful tools for genotype identification, germplasm conservation, molecular breeding, and assessments of genetic diversity and population structure in Cymbidium.  相似文献

Knowledge and analysis of the genetic structure of an endangered species is important for its conservation and evolutionary process. Simple sequence repeats (SSRs) and amplified fragment length polymorphisms (AFLPs) were used in evaluation of the genetic diversity and population differentiation in Limonium bicolor (Plumbaginaceae), an endangered herb with high medicinal and horticulture value. A total of 117 alleles were detected with an average 5.85 alleles per locus using SSR and 222 bands from AFLP were amplified in six populations. It was found that L. bicolor was characterized by high levels of genetic polymorphism (100 and 83.78%), low levels of total genetic diversity (\(H_{\mathrm{t}}=\) 0.2824 and 0.2424), and moderate degrees of genetic differentiation among populations (\(\Phi _{\mathrm{ST}} =\) 0.284 and 0.251). Analysis of molecular variance (AMOVA) revealed that the main variation component existed within populations (71.56%; 74.93%) rather than among populations (28.44%; 25.07%). Four main clusters were displayed in the UPGMA using TFPGA, which was consistent with the result of principal coordinate analysis (PCA) using NTSYS. Mutations or infrequent gene flow among populations can increase the plant slowly, thus in situ conservation policies should be implemented first for effective and sustainable development. At the same time, ex situ measures, such as those individuals with rare alleles, to maintain the relationships between individuals and populations are also proposed.  相似文献

The genetic diversity within and among populations of Hepatacodium miconioides collected at three different altitudes in Tiantai Mountain, Zhejiang Province and its relationships to environmental factors were analyzed by random amplified polymorphic DNA (RAPD) technique. Amplification using 12 random primers of 60 plants and 122 repetitive loci were produced. The percentage of polymorphic loci of three populations ranged from 18.85% to 23.77% with an average of 21.86%, indicating the relatively low genetic diversity of H. miconioides. The average Shannon index of phenotypic diversity (0.1329) and Nei index (0.0925) within populations were relatively low. A distinct genetic differentiation existed among populations of H. miconioides in spite of the relatively small geographical distribution. The average genetic diversity within populations of H. miconioides accounted for 33.58% of the total genetic diversity while the genetic diversity among populations accounted for 66.42% as estimated by the Shannon index of phenotypic diversity, The genetic differentiation among populations of H. miconioides was 0.6546, as estimated by Nei index. The gene flow estimated from G ST was only 0.2656 and it indicated that gene flow among populations of H. miconioides was relatively low. The mean value of the genetic identity among populations of H. miconioides was 0.7126 and the average of genetic distance of H. miconioides was 0.3412. The genetic identity between populations at the elevation of 990 m and at the elevation of 780 m was the highest. The genetic identity between population at the elevation 500 m and other two populations was relatively low. The correlation analysis showed that the genetic diversity within populations was significantly related with the soil total nitrogen.  相似文献
