复杂网络理论为细胞代谢网络研究提供了新的工具,基于复杂网络理论的细胞代谢网络研究可称细胞代谢复杂网络研究.先简要介绍了细胞代谢复杂网络的研究背景;随后详细总结和论述了细胞代谢复杂网络在建模、分析和控制三个方面的研究现状;再进一步指出了细胞代谢复杂网络在建模、分析和控制这三个方面研究中所存在的一些问题.为细胞代谢复杂网络领域的研究指出了一些有意义的方向,具有一定的参考价值。  相似文献

采用复杂网络理论分析了人代谢网络的巨强连通体。通过对高质量人代谢网络数据的整理,获取了该网络巨强连通体中的所有代谢反应。用代谢物图表示这些反应形成了一个网络,它包含了256个节点和648条连线。选用模拟退火算法对该网络进行社团结构分析,发现得到的模块具备重要的生物学功能。通过多种不同的中心化方法,分析了该网络的关键节点,并讨论了它们的生物学和理疗意义。  相似文献

代谢网络在各种细胞功能和生命过程中发挥着至关重要的作用。随着细胞网络重建工程的迅速发展,可用的基因组水平代谢网络越来越多,因而计算方法在这些网络的结构功能分析中越来越重要。基于约束的建模方法不像图论方法那样仅考虑代谢模型的纯拓扑结构,也不像各种动力学建模方法那样需求详尽的热力学参数,因而极具优势。采用基于约束的建模方法对一个含619个基因,655个代谢物和743个代谢反应的金黄色葡萄球菌(Staphylococcusaureus)代谢网络进行了分析,主要研究了该模型的网络结构特征,以及其最优生长率、动态生长情况和基因删除学习等。本研究提供了一个对金黄色葡萄球菌代谢网络进行约束建模分析的初步框架。  相似文献

【目的】近十年来,基因组代谢网络模型迅速发展。通过构建基因组代谢网络模型进行计算机仿真模拟已成为研究生物体复杂的生理代谢不可或缺的工具。实现对仿真结果的可视化分析,可以直观地追踪模型中的代谢流向,从而更好地对仿真结果进行分析。【方法】在简要概述目前可视化方法的基础上,提出了一种基于Matlab实现基因组规模代谢网络模型仿真结果可视化的方法:通过CellDesigner预先绘制与模型相匹配的图,通过RAVEN toolbox中的函数于Matlab进行读图、并实现仿真结果的可视化。【结果】以解脂耶氏酵母基因组规模代谢网络模型iYL619_PCP v1.7为对象,实现并阐明其仿真结果的可视化。【结论】通过该方法可以清晰地监测模型中的流量和流向变化,提高仿真结果的分析效率。  相似文献

基于结核分枝杆菌国际标准强毒株H37Rv菌株的基因组尺度代谢网络模型iNJ661进行分析,以寻找代谢网络中培养基的关键成分和必要基因.该研究在Matlab平台上利用COBRA工具箱,采用基于约束的建模方法进行动态生长模拟、解空间抽样在酶活性水平上的具体化和基因删除模拟实验.结果发现培养基成分中铵盐、三价铁盐、磷酸盐、硫酸盐、甘油等可影响H37Rv的生长;培养基中去除磷酸盐后十种酶均在不同程度上受到抑制,其中丙糖磷酸异构酶、3-磷酸甘油醛脱氢酶、磷酸甘油酸变位酶、烯醇酶受限明显.通过基因删除得出188个必要基因以及非必要基因中的16个致死基因对.基于约束建模分析可初步了解结核杆菌H37Rv菌株代谢网络的性质,可为后续相关研究提供参考和借鉴.  相似文献

随着各种高通量生物实验技术的发明和广泛应用,越来越多的分子生物网络数据被公布.有效而且可靠的比对这些网络对检测分子生物网络的保守性功能模块和推测物种间的进化关系有着十分重要的意义.然而,由于网络比对在理论上是NP-困难(nondeterministic polynomialtime-hard)问题,它已经成为当前计算生物学需要攻克的主要难点之一.本文提出了一个比对两个蛋白质相互作用网络的启发式算法.该算法首先通过比较两个网络中所有顶点的邻域相似性给出这两个网络的顶点相似性矩阵,然后利用该矩阵将全局网络比对问题转化为一个二部图匹配问题.众所周知,二部图匹配问题具有多项式时间复杂度算法,本文利用ILOG CPLEX软件进行求解.为了验证该算法的优越性,作者比对了水痘病毒(varicella-zoster,VZV)和卡波济(氏)肉瘤病毒(kaposi's sarcomaassociated herpesvirus,KSHV)的蛋白质相互作用网络,并且把比对结果同其它网络比对算法进行比较.结果证明该算法显著提高了全局网络比对的精确度.  相似文献

高通量数据的产出为基因组尺度代谢网络的构建提供了基础,但同时也对网络构建和分析方法的改进提出了挑战。随着数据量的不断增大,耗时耗力的人工构建及分析已经无法满足模型发展的需要,因而各种自动化的方法应运而生。模型构建和分析的自动化不仅能够大幅度提高模型构建和解析的速度,同时对于模型构建和分析方法的标准化和程序化也有着不可替代的作用。文中结合作者的实际研究经验,对基因组尺度代谢网络构建的自动化进程和主要的代谢网络分析工具进行了较为详细的介绍,总结了代谢网络自动重构的流程,并提出了目前面对的主要问题和未来的研究方向。  相似文献

细胞网络研究是系统生物学的一个研究热点,通过结合计算机模型和实验技术,从系统角度分析复杂的生物系统,可以为生物实验提供指导和预测。近十年来,国内外许多研究团队致力于基因组规模代谢网络、基因调控网络和信号转导网络模型的构建和分析,并取得了一定成果。而不同类型网络的集成和分析是当前生物网络研究中一个新的方向,并带来了诸多新的挑战。在本文中,主要对基因组尺度集成细胞网络模型的研究进展,特别是对代谢网络和转录网络的集成进行了详细论述,着重于集成网络的构建和分析方法,最后对该领域研究前景进行了展望。  相似文献

Understanding bovine metabolism and its relationship with milk products is important in cow breeding. In the present work, the metabolic network in the mammary gland tissue of cattle was reconstructed with the available bovine genome information using several public datasets from NCBI, Uniprot, and KEGG. The network consisted of 1,743 metabolites named by KEGG compound numbers as nodes and 657 enzymes that catalyzed the corresponding reactions as edges. The characteristics of the network were analyzed. The top 20 hub metabolites were determined, and the mean path length was identified to be 6.52. Moreover, 11 key enzymes with significant changes in expression under the condition of mastitis were identified and analyzed by integrating the microarray expression data of normal and clinical mastitis. Aside from the GATM gene, 10 downregulated enzymes were detected in bovine with mastitis. In addition, many of the identified enzymes were involved in amino acid metabolisms or had a direct connection to amino acid metabolisms. These results indicate that mastitis could affect the expression of enzymes, which is vital in some amino acid metabolisms, resulting in the reduction of milk proteins. The present work provides information that may improve the understanding on bovine milk production and mastitis.  相似文献

Our purpose is to screen out serum tumor markers closely correlated to the nature of solitary pulmonary nodule (SPN) and to draw a regulatory network containing genes correlated to lung cancer. Two hundred and sixty cases of SPN patients confirmed through pathological diagnosis were collected as subjects, factors closely correlated to the nature of SPN were screened out from eight tumor markers through Fisher discriminant method, and functional annotation and pathway analysis were conducted on erbB4 as well as its tumor marker genes by GO and KEGG databases. Four key tumor markers: CYFRA21-1, CA125, SCC-Ag and CA153 were successfully screened out and the first three proteins’ corresponding gene were KRT19, MUC16 and SERPINB3 while that of CA153 was not found. GO analysis on erbB4, KRT19, MUC16 and SERPINB3 showed that they covered three domains, cell components, molecular function and biological process; meanwhile, combined with KEGG database and based on signal pathway of erbB4, a regulatory network of lung cancer cells escaping from apoptosis was successfully made. This study indicates that serum tumor marker genes play an important role in the occurrence and development of lung cancer, besides, this study primarily discussed the molecular mechanism of these tumor markers in predicting tumor, which provides a basis for in-depth information about lung cancer.  相似文献

KEGG is a reference knowledge base for biological interpretation of large‐scale molecular datasets, such as genome and metagenome sequences. It accumulates experimental knowledge about high‐level functions of the cell and the organism represented in terms of KEGG molecular networks, including KEGG pathway maps, BRITE hierarchies, and KEGG modules. By the process called KEGG mapping, a set of protein coding genes in the genome, for example, can be converted to KEGG molecular networks enabling interpretation of cellular functions and other high‐level features. Here we report a new version of KEGG Mapper, a suite of KEGG mapping tools available at the KEGG website ( https://www.kegg.jp/ or https://www.genome.jp/kegg/ ), together with the KOALA family tools for automatic assignment of KO (KEGG Orthology) identifiers used in the mapping.  相似文献

The production of polyhydroxyalkanoate by anaerobic-aerobic activated sludge was reviewed concentrating on the biochemical mechanisms and on the trials to increase polyhydroxyalkanoate (PHA) content in activated sludge. The anaerobic aerobic activated sludge system selects microorganisms with the capabilities to couple glycolysis, polyphosphate degradation, and PHA accumulation for anaerobic substrate uptake. Some of the PHA-related metabolisms observed there have not been seen in pure cultures so far. Such metabolisms are the formation of PHA containing 3-hydroxy-2-methylvalerate, and '3-hydroxyvalerate fermentation' in which glucose or glycogen is converted to 3-hydroxyvalerate-rich PHA while yielding energy. The PHA content of activated sludge can be increased up to 62% by applying a microaerophilic-aerobic activated sludge process. PHA production by activated sludge is worth investigation.  相似文献

To investigate the possible biochemical metabolisms for excess phosphate uptake in a sequencing batch reactor (SBR) with single-stage oxic process, which was reported using glucose as the sole carbon source previously, glucose and acetate were fed to two SBRs as the sole carbon source, respectively. The changes of polyhydroxyalkanoates (PHAs), glycogen and the removal of phosphorus were compared between two SBRs. It was observed that the phosphorus removal efficiency was 91.8–94.4% with glucose, and 23.3–28.5% with acetate, although the former showed much lower accumulations/transformations of PHAs. Instead, the former showed a much higher transformation of glycogen. The facts suggested that glycogen could replace PHAs to supply energy for phosphate uptake under the single-stage oxic condition. Furthermore, the possible biochemical metabolisms were proposed to describe the relation between phosphate uptake and energy storages formations under such a single-stage oxic process. Such a process may serve as a prototype for the development of alternative biological and chemical options for phosphate removal from wastewaters.  相似文献

目的: 基于网络药理学方法,探究中药复方芪贞元丹治疗动脉粥样硬化(AS)潜在的作用靶点和分子机制。方法: 查找TCMSP数据库,获得中药复方芪贞元丹中黄芪、女贞子、延胡索、丹参的活性成分和靶点,在OMIM等数据库中检索AS的靶点,使用Cytoscape绘图工具构建分子网络;检索STRING数据库并绘制PPI网络图,获取芪贞元丹治疗AS的关键靶点;并上传至Metascape数据平台对其进行GO和KEGG分析。结果: 芪贞元丹与AS有交集靶点118个,作为干预AS的作用靶点。芪贞元丹对抗AS可能与细胞因子介导、细胞因子受体结合等GO过程相关。KEGG富集结果显示155条通路与AS相关,主要涉及PI3K-Akt、HIF-1、NF-κB通路和炎症性肠病相关通路。结论: 通过网络药理学实验初步揭示芪贞元丹复方治疗AS的作用机制,复方中的槲皮素、山奈酚等活性成分作用于IL-6、PI3K-Akt等靶点,通过抗细胞凋亡、抑制氧化应激、抑制炎症反应等发挥抗AS作用,证明芪贞元丹复方治疗AS是多成分、多靶点、多途径协同作用的过程。  相似文献

The outcomes of pathway database computations depend on pathway ontology   总被引:3,自引:0,他引:3  
Different biological notions of pathways are used in different pathway databases. Those pathway ontologies significantly impact pathway computations. Computational users of pathway databases will obtain different results depending on the pathway ontology used by the databases they employ, and different pathway ontologies are preferable for different end uses. We explore differences in pathway ontologies by comparing the BioCyc and KEGG ontologies. The BioCyc ontology defines a pathway as a conserved, atomic module of the metabolic network of a single organism, i.e. often regulated as a unit, whose boundaries are defined at high-connectivity stable metabolites. KEGG pathways are on average 4.2 times larger than BioCyc pathways, and combine multiple biological processes from different organisms to produce a substrate-centered reaction mosaic. We compared KEGG and BioCyc pathways using genome context methods, which determine the functional relatedness of pairs of genes. For each method we employed, a pair of genes randomly selected from a BioCyc pathway is more likely to be related by that method than is a pair of genes randomly selected from a KEGG pathway, supporting the conclusion that the BioCyc pathway conceptualization is closer to a single conserved biological process than is that of KEGG.  相似文献

目的

采用16S rDNA高通量测序技术分析腹膜透析(PD)胃肠功能障碍患者的肠道菌群变化特征,探讨肠道菌群在腹膜透析胃肠功能障碍中的具体作用。

方法

收集25例PD胃肠功能正常者(PDGF组)、25例PD胃肠功能障碍者(PDGD组)和13例健康者(Normal组)的粪便样本,提取肠道菌群基因组,应用16S rDNA高通量测序技术对各组测序结果进行菌群多样性、物种组成差异和菌群功能分析。

结果

3组的Observed species指数(H = 6.905,P = 0.032)和Shannon指数(H = 6.993,P = 0.030)差异具有统计学意义。与Normal组相比,PDGD组Shannon指数显著降低(P = 0.027),PDGF组Observed species指数显著升高(P = 0.044);与PDGF组相比,PDGD组Observed species和Shannon指数显著降低(P<0.05)。PCoA结果显示3组各自聚集,区分较明显。UPGMA聚类分析结果显示3组大部分样本均在本组中聚类后再与其他组进一步合并。LEfSe分析结果显示,Normal组优势菌群包括颤螺菌目(Oscillospirales)、瘤胃菌科(Ruminococcaceae)、栖粪杆菌属(Faecalibacterium)、拟杆菌科(Bacteroidaceae)等;PDGF组优势菌群包括毛螺菌目(Lachnospirales)、毛螺菌科(Lachnospiraceae)、布劳特菌属(Blautia);PDGD组优势菌群包括芽孢杆菌纲(Bacilli)、乳杆菌目(Lactobacillales)、链球菌属(Streptococcus)、链球菌科(Streptococcaceae)等。KEGG L1水平的功能组成集中在代谢、遗传信息处理和环境信息处理;KEGG L2水平的功能主要集中在碳水化合物、氨基酸代谢、遗传信息的复制和修复及转运、膜运输途径;与Normal组和PDGF组相比,PDGD组在碳水化合物、氨基酸代谢途径富集减少,感染性疾病、聚糖生物合成和代谢途径富集增加。

结论

PD胃肠功能障碍患者存在肠道菌群失调,调整肠道微生态是防治PD患者出现胃肠功能障碍的潜在干预靶标。
