The chloroplast DNA diversity of 33 accessions belonging to 16 species of five sections in Allium subgenus Rhizirideum was studied by analysing the sequence of three fragments: the trnL-F intergenic spacer, the rps 16 intron and rbcL (rubisco large subunit). The three sections Cepa, Schoenoprasum and Rhizirideum, representing the majority of the included species, each possess a separate clade after phylogenetic analysis. Exceptions to this general rule are the placement of Allium pskemense (section Cepa) connected to Allium senescens (section Rhizirideum) and Alium roylei, taking an intermediate position between sections Cepa and Schoenoprasum. Both species were located in their own section after nuclear DNA analysis. A range of crossing experiments has been carried out. The different position of A. roylei when comparing cpDNA and nDNA diversity was not confirmed with the production of hybrid seeds after crossing A. roylei with species other than those of section Cepa. The different position of A. pskemense in the cpDNA and the nDNA tree can not be compared to its crossability, since only a few crossing experiments are reported for this species. The hypothesis that a shorter distance between two species in a cpDNA tree compared to their distance in a nDNA tree will indicate interfertility at a certain level, is neither confirmed nor rejected by the currently available results.Communicated by R. Amplified fragment length polymorphisms (AFLPs) for assessing nuclear DNA diversity have been used for the reconstruction of the phylogeny and evolution of several sections of Allium subgenus Rhizirideum. A dataset of 355 characters for 33 accessions belonging to 20 species has been compiled. The band-sharing of five interspecific hybrids and of an F2 population between Allium cepa and Allium roylei with their parents indicated a heterozygosity level between 6 and 14%, which allows the use of dominant markers such as AFLPs for phylogeny reconstruction. A majority rule consensus tree based on 56 most-parsimonius trees (CI = 0.528) revealed a separate clade for each of the sections, Cepa, Rhizirideum and Schoenoprasum, and one clade combining the sections Oreiprason and Petroprason. An unweighted pair group mean average (UPGMA)-based dendrogram showed the same subdivision. The trees and the ’Hybrid Distance’ approach both supported the assumption of a hybrid origin for A. roylei with considerable subsequent secondary evolution. The establishment of three alliances in the section Cepa and the close relationship of sections Oreiprason and Petroprason are now confirmed. The predictions of the Soybean domestication scenario, i.e. selection of a crop from one progenitor with subsequent narrowing of the genetic diversity of the crop, which applies to the cultigens A. cepa and Allium fistulosum, is supported by the Hybrid Distance approach. A satellite sequence repeat ofAllium cepa was tested by fluorescent in situ hybridization (FISH) for cross-hybridization to chromosomes of 27 species (in 37 accessions) belonging to 14 sections of four subgenera ofAllium. All investigated species of sect.Cepa, with the two subsects.Cepa andPhyllodolon, revealed clear satellite-specific hybridization signals mainly at their chromosome termini. The tested species belonging to other sections/subgenera revealed no hybridization signals. An exception wasA. roylei, assigned to sect.Oreiprason. Its chromosomes also showed strong terminal hybridization signals. This and other features suggest a close relationship ofA. roylei to the species of sect.Cepa in spite of deviating morphological characters. The divergence between the satellite repeats to species to which theA. cepa repeat cross-hybridized was determined and revealed high degrees of similarity. Therefore, we conclude that this satellite sequence had evolved already in progenitor forms of sect.Cepa and remained unusually well conserved during speciation. The genus Gephyromantis is a clade within the Malagasy-Comoroan family Mantellidae composed of rainforest frogs that live and breed to varying degrees independently from water. Based on DNA sequences of five mitochondrial and five nuclear genes we inferred the phylogeny of these frogs with full taxon coverage at the species level. Our preferred consensus tree from a partitioned Bayesian analysis of 5843 base pairs of 51 nominal and candidate species supports various major clades within the genus although the basal relationships among these remain unresolved. The data provide strong evidence for the monophyly of the subgenera Gephyromantis (after exclusion of Gephyromantis klemmeri), Laurentomantis, Vatomantis, and Phylacomantis. Species assigned to the subgenus Duboimantis belong to two strongly supported clades of uncertain relationships. G. klemmeri, previously in the subgenus Gephyromantis, was placed with high support sister to the Laurentomantis clade, and the Laurentomantis + G. klemmeri clade was sister to Vatomantis. A reconstruction of ancestral distribution areas indicates a diversification of several subgenera in the northern biogeographic regions of Madagascar and the dispersal out of northern Madagascar for several clades.  相似文献

Previous morphological analysis has indicated that subgenus Meconostigma was the basal group of the genus and sister group of a clade formed by subgenera Philodendron and Pteromischum. However, recent molecular analysis suggests Pteromischum is the sister group of the clade Philodendron and Meconostigma. The objective of this work was to anatomically describe the stem of Philodendron, searching for possible synapomorphies for the three currently accepted subgenera, and thus give support to one of the two phylogenetic hypotheses, and to contribute new and updated information about characters relevant to the taxonomy of the group. Anatomical data were obtained from 14 species of Philodendron. The main conclusions of our study were recognition of a sclerified hypodermis and storied cork in Philodendron and verification of the absence of amphivasal bundles, the presence of which was previously suggested for the genus by French and Tomlinson. The presence of a branched root vascular plexus in Meconostigma and Philodendron gives support to the phylogenetic hypothesis in which those two subgenera form a monophyletic clade. The unistratified and sclerified hypodermis, only simple vascular bundles within the periphery of the central cylinder, and a connection through a fibrous sheath between them were considered apomorphic characters of Pteromischum.  相似文献

Results obtained by comparison of similarity of seed protein spectra of 15 species of the genusAllium (in 22 samples) by means of immunochemical methods more or less correspond to the contemporary division of this genus. Species belonging to the sectionCepa (according to Vvedenskiy) andPhyllodolon have very similar spectra, which suggests that they either should be allocated to one sectionCepa or to two subsections (Cepa andPhyllodolon). Species belonging to the subgenusRhizirideum considerably differ in seed proteins. The investigated species of the subgenusMelanocrommyum show the most distinct spectrum of all the other analyzed representatives, less marked differences were found in the case of the representatives of the subgenusAllium.  相似文献

Background and Aims

The subgenus Ceratotropis in the genus Vigna is widely distributed from the Himalayan highlands to South, Southeast and East Asia. However, the interspecific and geographical relationships of its members are poorly understood. This study investigates the phylogeny and biogeography of the subgenus Ceratotropis using chloroplast DNA sequence data.

Methods

Sequence data from four intergenic spacer regions (petA-psbJ, psbD-trnT, trnT-trnE and trnT-trnL) of chloroplast DNA, alone and in combination, were analysed using Bayesian and parsimony methods. Divergence times for major clades were estimated with penalized likelihood. Character evolution was examined by means of parsimony optimization and MacClade.

Key Results

Parsimony and Bayesian phylogenetic analyses on the combined data demonstrated well-resolved species relationships in which 18 Vigna species were divided into two major geographical clades: the East Asia–Southeast Asian clade and the Indian subcontinent clade. Within these two clades, three well-supported eco-geographical groups, temperate and subtropical (the East Asia–Southeast Asian clade) and tropical (the Indian subcontinent clade), are recognized. The temperate group consists of V. minima, V. nepalensis and V. angularis. The subtropical group comprises the V. nakashimaeV. riukiuensisV. minima subgroup and the V. hirtellaV. exilisV. umbellata subgroup. The tropical group contains two subgroups: the V. trinerviaV. reflexo-pilosaV. trilobata subgroup and the V. mungoV. grandiflora subgroup. An evolutionary rate analysis estimated the divergence time between the East Asia–Southeast Asia clade and the Indian subcontinent clade as 3·62 ± 0·3 million years, and that between the temperate and subtropical groups as 2·0 ± 0·2 million years.

Conclusions

The findings provide an improved understanding of the interspecific relationships, and ecological and geographical phylogenetic structure of the subgenus Ceratotropis. The quaternary diversification of the subgenus Ceratotropis implicates its geographical dispersal in the south-eastern part of Asia involving adaptation to climatic condition after the collision of the Indian subcontinent with the Asian plate. The phylogenetic results indicate that the epigeal germination is plesiomorphic, and the germination type evolved independently multiple times in this subgenus, implying its limited taxonomic utility.  相似文献

Juncus and Luzula are the largest, almost cosmopolitan, genera in the Juncaceae. Relationships within Juncus and Luzula and among other genera of Juncaceae (Distichia, Marsippospermum, Oxychloë, Patosia and Rostkovia) remain incompletely resolved. RbcL sequence data resolved a part of the supraspecific phylogeny, but many clades remain polytomic. For this reason, the non‐coding cpDNA regions, trnL intron and trnL‐trnF intergenic spacer, were sequenced. We intended to create hypotheses of relationships within Juncaceae and to test the classification of the sections, but a primary goal to this study was to assess the relationships within Juncus and Luzula and to test for monophyly of groups recognized from rbcL data (especially the monophyly of genus Luzula and the Southern Hemisphere Clade (SHC)). Furthermore, we tested the influence of different rooting and ingroup composition on the tree topology. The parsimony analyses revealed several well‐supported lineages. The traditionally distinguished genus Luzula is monophyletic and Juncus is non‐monophyletic. Two subgenera of Luzula (Pterodes and Luzula) are non‐monophyletic, while subg. Marlenia forms a sister group to the whole Luzula clade (trnL‐F data set). Within Juncus, both subgenus Juncus and subgenus Agathryon are non‐monophyletic. SHC is clustered not only with the South African J. lomatophylus and J. capensis, but also together with members of the section Juncus, Caespitosi and Graminifolii. These sections form a well‐separated sister group to the SHC. Within the genera Juncus and Luzula, monophyly is demonstrated for a number of groups (e.g., Juncus section Stygiopsis, Luzula section Luzula) but questioned for others (e.g., Juncus section Graminifolii). The unusual, separate positioning of Juncus trifidus and J. monanthos were clarified by trnL‐trnF sequence data, but vary within the tree topology depending on outgroup selection and also due to LBA phenomenon. © The Willi Hennig Society 2006.  相似文献

The subgenus Archaesolanum is a group composed of eight species with a characteristic chromosome number based on n?=?x?=?23 and an area restricted to the South Pacific. This subgenus is an isolated group of Solanum for which extensive information about phylogenetic relationships based on molecular genetic methods is lacking. This study represents an approach to analyze genetic relationships within this group. In this context, seven species were examined using random amplified polymorphic DNA (RAPD) markers. In further analysis, the amplification products of two chloroplast regions (trnS-trnG and rbcL) were studied with polymerase chain reaction (PCR) restriction fragment length polymorphism (RFLP) method. Screening for the presence of unique mitochondrial rearrangements was also carried out using universal mitochondrial primers for the detection of fragment length polymorphisms. We identified two major groups within the subgenus; one was composed of the members of ser. Avicularia and Laciniata, while the other was formed by species belonging to ser. Similia. It is suggested that the taxonomic status of series within the Archaesolanum clade should be revised. The hybrid origin of S.?laciniatum was also tested, and two hypotheses regarding its phylogeny are assumed.  相似文献

Abstract

Allium is taxonomically a difficult genus with blurred taxonomic borders at all taxonomic ranks. In this research, anatomy and morphology of bulb tunics in 42 species of the genus representing its 16 currently recognized sections and 6 subgenera (Allium, Cepa, Reticulatobulbosa, Amerallium, Polyprason and Melanocrommyum) were investigated. Our results indicated the following characters to be most informative at sectional and subgeneric levels: features of calcium oxalate crystals and subepidermal cell layer of the outermost bulb tunic, type of tracheids, and bulbils presence. Three main types of crystals, i.e. prismatic, sand and druses, were fairly common among the investigated species except for the members of A. sect. Acanthoprason (A. subg. Melanocrommyum) that often lack crystals. The subepidermal layers of outer tunics were mostly composed of hexagonal, rectangular, or elongated cells but A. paradoxum (A. subg. Amerallium, sect. Briseis) showed the pentagonal type and A. longisepalum (A. subg. Amerallium, sect. Molium) the elliptic type of subepidermal cells. The members of A. sub. Melanocrommyum showed various types of tunic cells and crystals.  相似文献

The nucleotide sequences of four intergenic spacer regions of chloroplast DNA, atpB-rbcL, trnS-trnG, rps11-rpl36, and rps3-rpl16, were analyzed in the genus Glycine. Phylogenetic analysis based on the sequence data using Neonotonia wightii as the outgroup generated trees supporting the classification of two subgenera, Soja and Glycine, and three plastome groups in the subgenus Glycine. The results were consistent with the presence of diversified chloroplast genomes within tetraploid plants of G. tabacina and G. tomentella, as well as with a close relationship between G. tomentella and G. dolichocarpa that had been suggested based on morphological analyses. Little sequence variation was found in the subgenus Soja, suggesting that G. soja rapidly expanded its distribution in East Asia. The analysis also showed that the differentiation into three plastome groups in the subgenus Glycine occurred in the early stages of its evolution, after the two subgenera diverged.  相似文献

A new bristletail species, Pedetontus phuketi sp. n., is described from Phuket Island, Thailand. It is most similar to P. hainanensis Yu, Zhang W.-W. et Zhang J.-Y., 2010 described from Hainan Island (China). The genus Pedetontus comprises 33 described species in two subgenera: Pedetontus s. str. (6 species) and Verhoeffilis (27 species). The subgenus Verhoeffilis has originated in the southeastern part of the Palaearctic Region. Its representatives migrated to North America in the Paleocene through the Bering Land Bridge which was sunken in the Eocene, so that the Nearctic centre of Pedetontus speciation became isolated and the subgenus Pedetontus s. str. has been formed. The Bering Land Bridge was formed at the end of the Miocene, and the backward migration of bristletails of the subgenus Pedetontus s. str. from the Nearctic to the Palaearctic occurred. Pedetontus palaearcticus was formed on Kamchatka. The southward migration of bristletails of the subgenus Verhoeffilis has led to formation of 10 Indo-Malayan species.  相似文献

The genus Jatropha (Euphorbiaceae) contains species that are of significant economic and ornamental value. However, Jatropha breeding material is rather limited due to incomplete information regarding phylogenetic relationships among germplasm resources. Phylogenetic analyses were performed based on the internal transcribed spacer of nuclear ribosomal DNA (nrDNA ITS), two chloroplast regions (trnL-F and rbcL), and the combined (ITS+trnL-F+rbcL) dataset among twenty-five specimens representing six key Jatropha species. Phylogenetic relationships of Jatropha were well resolved between subgenus Curcas and subgenus Jatropha, and demonstrated the intermediate position of section Polymorphae among sections of both subgenera. Jatropha curcas and J. integerrima demonstrated a close phylogenetic relationship. The molecular data agreed with the morphological classification that recognized J. multifida and J. podagrica in sec. Peltatae. The distinct intraspecific divergence that occurred in J. curcas could be attributed to restricted gene flow caused by geographical isolation and different ecological conditions. Phylograms produced with trnL-F and rbcL sequence data suggested slow rates of sequence divergence among Jatropha spp., while the ITS gene tree had good resolution suggesting high genetic variation of ITS among Jatropha species.  相似文献

Chloroplast DNA (cpDNA) restriction site variation was examined in 32 species, representing five subgenera, of Bromus (Poaceae). Thirty-seven phylogenetically informative restriction sites were detected. Cladistic analysis of the restriction site data produced a single most-parsimonious tree of 50 steps. The cladogram indicated two major clades within the genus. One clade included B. trinii of subgenus Neobromus and species of subgenus Ceratochloa. The other was composed of subgenera Festucaria, Stenobromus, and Bromus. Within the second clade, species of subgenus Festucaria appeared in three lineages. The second clade also contained an assemblage of species belonging to subgenera Stenobromus and Bromus in a separate lineage. There was very little resolution of relationships in this assemblage since several species appeared individually in separate lineages. The cpDNA phylogenetic hypothesis did not separate species of subgenera Stenobromus and Bromus into well-defined clades as circumscribed by morphology and cytogenetics. The cpDNA tree is in agreement with the phylogenetic scheme based on traditional data in that: 1) subgenera Neobromus and Ceratochloa were the first to diverge, while Bromus and Stenobromus diverged later; 2) within the genus Bromus species with small chromosomes are ancestral; and 3) subgenera Bromus and Stenobromus probably originated from similar ancestors as Festucaria. The tree based on cpDNA data does not support that: 1) subgenera Neobromus and Ceratochloa did not have a common origin; 2) subgenus Festucaria is monophyletic; and 3) subgenera Stenobromus and Bromus are distinct entities. The mean nucleotide sequence divergence values between pairs of subgenera ranged from p = 0.0 to 0.9. These values suggest that cpDNA evolution in Bromus is slow.  相似文献

The taxonomic and phylogenetic concepts within the Sargassum C. Agardh (Sargassaceae) species complex were evaluated through molecular phylogenetic analyses using portions of the chloroplast encoded rbcLS Operon. According to more conservative sequences (rbcL), Turbinaria (Turner) J. Agardh is a close and well‐supported sister lineage to the Sargassum species complex and an appropriate external outgroup for analyses of subgenera and subsections within Sargassum. Both rbcL and more rapidly evolving rbcLS spacer sequences indicated that the East Asiatic genus Myagropsis (Mertens et Turner) Fensholt, along with Sargassum sinicola Setchell et Gardner, represent the closest lineage to Sargassum and form appropriate internal outgroups. The rbcLS spacer region supported three of four subgeneric designations by J. Agardh and sectional levels within the subgenus Sargassum. However, some aspects of Agardh's system were not supported: many of the subsectional ranks or the phyletic concepts; Phyllotrichia was not monophyletic as a subgenus, and its species were also not the most ancestral of Sargassum; and subgenus Sargassum was not the most derived subgenus within the genus. This modern phylogeny suggests a deep evolutionary history for subgenus Sargassum with rapid speciation in closely related subsections and series, and a sister relationship between subgenera Arthrophycus and Bactrophycus.  相似文献

 Intrageneric phylogeny among ten representative Ceanothus species was investigated using DNA sequences of the chloroplast encoded ndhF and rbcL genes. Parsimony analysis of the ndhF sequences identified two main clades corresponding to two subgenera Ceanothus and Cerastes. The phylogenetic results suggest that three monophyletic clades within the subgenus Ceanothus can be delimited on the basis of (1) evergreen or (2) deciduous leaves and (3) thorn presence within the evergreen clade. The estimated divergence time based on rbcL sequences suggests that the two subgenera diverged 18–39 million years ago whereas species within each subgenus diverged more recently. Taken together, the results support the division of Ceanothus into two monophyletic subgenera and are consistent with the postulated recent divergence of many species within each subgenus. The tribe Rhynchosporeae comprises the genera Rhynchospora and Pleurostachys and has never been studied using molecular techniques. The objective of this study was to use an analysis of trnL-F sequences to evaluate the hypothesized taxonomic divisions within the Rhynchosporeae including the monophyly of the genera and the soundness of the subgenera and sections. A total of 44 ingroup species were studied, 41 of Rhynchospora representing 22 of Kükenthal’s 28 sections, and three of Pleurostachys. Five outgroup species from other genera were also included. The cladistic analysis of 50 trnL intron and trnL-F intergenic spacer sequences resulted in 16 trees and a strict consensus tree. The Rhynchosporeae form two well-supported primary clades with several well-supported smaller clades, many of which agree with previously hypothesized sections. Pleurostachys is embedded within the second primary clade.  相似文献

The 4C DNA amounts of 86 species fromAllium subgg.Allium, Rhizirideum, Bromatorrhiza, Melanocrommyum, Caloscordum andAmerallium show a 8.35-fold difference ranging from 35.60 pg (A. ledebourianum, 2n = 16) to 297.13 pg (A. validum 2n = 56). At diploid level the difference is 3.57-fold betweenA. ledebourianum (35.60 pg) andA. ursinum (127.14 pg). This shows that a significant loss and/or gain of DNA has occurred during evolution. On average subgg.Rhizirideum andAllium have less DNA amount than subgg.Melanocrommyum andAmerallium. The distribution of nuclear DNA amounts does not show discontinuous pattern and regular groups. The evolution of genome size has been discussed in relation to polyploidy and genomes, heterochromatin, adaptive changes in morphological characteristics, phenology and ecological factors, and infrageneric classification.  相似文献
