The diversity of ascomycete laccase sequences was surveyed in a southeastern US salt marsh using a degenerate primer set designed around copper binding sites conserved in fungal laccases. This gene was targeted for diversity analysis because of its potential function in lignin degradation in the salt marsh ecosystem and because few studies have assessed functional gene diversity in natural fungal communities. Laccase sequences were amplified from genomic DNA extracted from 24 isolates (representing 10 ascomycete species) cultured from decaying blades of Spartina alterniflora, and from DNA extracted directly from the decaying blades. Among the ascomycete isolates, 21 yielded a PCR product of expected size (˜900 bp) that was tentatively identified as laccase based on sequence similarities to previously published laccase sequences from related organisms. Overall, 13 distinct sequence types, containing 39 distinct sequences, were identified among the isolates, with several species yielding multiple distinct laccase types. PCR amplifications from early and late decay blades of S. alterniflora yielded seven laccase types. Of these, five were composed of sequences >96% similar at the amino acid level to sequences from three cultured ascomycetes previously found to be dominant members of the fungal communities on decaying S. alterniflora blades. Two of the laccase types from the natural-decay clone library were novel and did not match any of the sequences obtained from the cultured ascomycetes. The 39 distinct sequences and 15 distinct laccase sequence types retrieved from the S. alterniflora decay system demonstrate high sequence diversity of this functional gene in a natural fungal community.  相似文献

The taxonomic and ecological diversity of ancient fungal communities was assessed by combining next generation sequencing and metabarcoding of DNA preserved in permafrost. Twenty‐six sediment samples dated 16 000–32 000 radiocarbon years old from two localities in Siberia were analysed for fungal ITS. We detected 75 fungal OTUs from 21 orders representing three phyla, although rarefaction analyses suggested that the full diversity was not recovered despite generating an average of 6677 ± 3811 (mean ± SD) sequences per sample and that preservation bias likely has considerable effect on the recovered DNA. Most OTUs (75.4%) represented ascomycetes. Due to insufficient sequencing depth, DNA degradation and putative preservation biases in our samples, the recovered taxa probably do not represent the complete historic fungal community, and it is difficult to determine whether the fungal communities varied geographically or experienced a composition shift within the period of 16 000–32 000 bp . However, annotation of OTUs to functional ecological groups provided a wealth of information on the historic communities. About one‐third of the OTUs are presumed plant‐associates (pathogens, saprotrophs and endophytes) typical of graminoid‐ and forb‐rich habitats. We also detected putative insect pathogens, coprophiles and keratinophiles likely associated with ancient insect and herbivore faunas. The detection of putative insect pathogens, mycoparasites, aquatic fungi and endophytes broadens our previous knowledge of the diversity of fungi present in Beringian palaeoecosystems. A large group of putatively psychrophilic/psychrotolerant fungi was also detected, most likely representing a modern, metabolically active fungal community.  相似文献

Many fungi behave as endophytes in grasses. Unlike the well known Epichloë/Neotyphodium species, most other endophytes are not capable of systemic colonization of plant organs, or seed transmission. The species diversity of the non-systemic endophytic mycobiota of grasses is large, dominated by ascomycetes. The relative abundance of species is very unequal, a few dominant taxa like Acremonium, Alternaria, Cladosporium, Epicoccum and Penicillium spp., occur in many grasses and locations. In contrast, many rare species are isolated only once in endophyte surveys. The possible ecological functions of endophytes are diverse, and often unknown. Latent pathogens represent a small fraction of endophytic mycobiotas, indicating that many non-pathogenic fungal taxa are able to enter plants overriding defence reactions. Some dominant species behave as latent saprotrophs, sporulating when the host tissue dies. Endofungal viruses and bacteria occur among endophytic species, but their effect in their hosts is largely unknown.  相似文献

Diverse fungal assemblages colonize the fine feeder roots of woody plants, including mycorrhizal fungi, fungal root endophytes and soil saprotrophs. The fungi co-inhabiting Cenococcum geophilum ectomycorrhizae (ECM) of Abies balsamea, Betula papyrifera and Picea glauca were studied at two boreal forest sites in Eastern Canada by direct PCR of ITS rDNA. 50 non-Cenococcum fungal sequence types were detected, including several potentially mycorrhizal species as well as fungal root endophytes. Non-melanized ascomycetes dominated, in contrast to the dark septate endophytes (DSE) reported in most culture dependent studies. The results demonstrate significant differences in root associated fungal assemblages among the host species studied. Fungal diversity was also host dependent, with P. glauca roots supporting a more diverse community than A. balsamea. Differences in root associated fungal communities may well influence ecological interactions among host plant species.  相似文献

The present study is the first describing the sequencing of a fragment of the copper-oxidase domain of a laccase gene in the family Botryosphaeriaceae. The aim of this work was to assess the degree of genetic and evolutionary relationships of a laccase gene from Botryosphaeria rhodina MAMB-05 with other ascomycete and basidiomycete laccase genes. The 193-amino acid sequences of the copper-oxidase domain from several different fungi, insects, a plant, and a bacterial species were retrieved from GenBank and aligned. Phylogenetic analyses were performed using neighbor-joining, maximum parsimony, and Bayesian inference methods. The organisms studied clustered into five gene clades: fungi (ascomycetes and basidiomycetes), insects, plants, and bacteria. Also, the topologies showed that fungal laccases of the ascomycetes and basidiomycetes are clearly separated into two distinct clusters. This evidence indicated that B. rhodina MAMB-05 and other closely related ascomycetes are a new biological resource given the biotechnological potential of their laccase genes.  相似文献

Endophytic fungi represent an interesting group of microorganisms associated with the healthy tissues of terrestrial plants. They represent a large reservoir of genetic diversity. Fungal endophytes were isolated from the inner bark segments of ethnopharmaceutically important medicinal tree species, namely Terminalia arjuna, Crataeva magna, Azadirachta indica, Holarrhena antidysenterica, Terminalia chebula, and Butea monosperma (11 individual trees), growing in different regions of southern India. Forty-eight fungal species were recovered from 2200 bark segments. Mitosporic fungi represented a major group (61%), with ascomycetes (21%) and sterile mycelia (18%) the next major groups. Species of Fusarium, Pestalotiopsis, Myrothecium, Trichoderma, Verticillium, and Chaetomium were frequently isolated. Exclusive fungal taxa were recovered from five of the six plant species considered for the study of endophytic fungi. Rarefaction indices for species richness indicated the highest expected number of species for bark segments were isolated from T. arjuna and A. indica (20 species each) and from C. magna (18 species).  相似文献

Endophytic fungi were isolated from the stems, petioles, midribs, and leaves of seedlings of six native tree species collected from Doi Suthep-Pui National Park, Thailand. Endophytes were isolated from all tissue samples investigated, and taxa included five ascomycetes, eight anamorphic taxa, and numerous sterile mycelia. Twenty-six strains were tested for their ability to produce cellulase, mannanase, proteinase, and xylanase. The ability to produce these enzymes was distributed amongst the strains tested. Rainforest seedlings supported a diverse array of endophytes that have a wide range of enzymatic activities. The implication of enzyme production in relation to lifestyle abilities of the endophytes is discussed.  相似文献

Endophytic fungi were isolated from leaves and stems of Trifolium subterraneum at 10 sites in Extremadura (southwestern Spain), with the aims of (a) determining the fungal composition and its genetic variability and (b) analysing the effect of sampling site and tissue type on fungal diversity, frequency and species distribution. A total of 773 endophytic isolates were obtained from 100 plant specimens. Based on their morphological characteristics and internal transcribed spacer region (ITS) sequencing, a total of 54 species were identified. Most taxa were included in phylum Ascomycota, prevailing classes Dothideomycetes and Sordariomycetes. Almost 70% of the species showed a clear preference for one of the tissue types, showing clear organ specificity, and many of them had a very local distribution. For environmental variables, Mg in soil and precipitation had a significant influence on fungal diversity and species distribution. The leaf/stem fungal endophytes of T. subterraneum have been characterised for the first time. The results provide a reliable framework for further research on the functional roles of endophytes and eventual applications focused on this pasture species.  相似文献

Fungal endophytes are species rich and ubiquitous, yet, apart from the genus Epichloë, their ecology is largely unknown. Here we explore how herbivores affect the diversity of fungal endophytes in tundra grasslands. We assess both hyphal morphological and taxonomic diversity in grass individuals.By microscopic examination we identified endophytes to be present in all sampled grass individuals whereas identification to taxonomic units were only achieved in a subset of the individuals using laser micro dissection pressure catapulting and culturing for endophyte isolation. Hyphal morphological diversity was significantly higher in grasses exposed to grazing, along with 45 % more taxonomic units achieved.Our results suggest that grazing is an important mediator of fungal endophyte diversity in tundra grasslands. Furthermore, we suggest laser dissection of stained endophytes as a method for further exploring the ecological role of fungal endophytes.  相似文献

Fungal endophytes and saprotrophs generally play an important ecological role within plant tissues and dead plant material. Several reports based solely on morphological observations have postulated that there is an intimate link between endophytes and saprotrophs. This study aims to provide valuable insight as to whether some endophytic fungi manifest themselves as saprotrophs upon host decay. Ribosomal DNA-based sequence comparison and phylogenetic relationships from 99 fungal isolates (endophytes, mycelia sterilia, and saprotrophs) recovered from leaves and twigs of Magnolia liliifera were investigated in this study. Molecular data suggest there are fungal taxa that possibly exist as endophytes and saprotrophs. Isolates of Colletotrichum, Fusarium, Guignardia, and Phomopsis, which are common plant endophytes, have high sequence similarity and are phylogenetically related to their saprotrophic counterparts. This provides evidence to suggest that some endophytic species change their ecological strategies and adopt a saprotrophic lifestyle. The implication of these findings on fungal biodiversity and host specificity is also discussed.  相似文献

A total of 1,897 isolates of endophytic fungi from Madhuca indica Gmel., representing 40 morphologically distinct fungal taxa were obtained from 2,700 segments of stem, bark and leaf from three different locations (Loc 1, Loc 2 and Loc 3) in Uttar Pradesh, India. Out of 40 taxa, 28 were identified microscopically and the remaining 12 by molecular methods. Coelomycetes (62.41 %) were the most prevalent fungal group followed by hyphomycetes (28.89 %) and ascomycetes (8.70 %). Colonisation frequency (CF) was greater in stem (82.55 %) than in leaf (65.00 %) and bark (63.22 %). Due to the dominance of a few taxa, species richness and Shannon and Simpson diversity indices were lower in stem than in leaf and bark at each location. Interestingly, less rainfall and lower temperatures disfavoured the overall colonisation of fungal endophytes at Loc 2. The stem samples from all locations were very similar in their endophytic composition, whereas bark and leaf samples showed differences. The dominant endophytic fungi isolated were Phomopsis sp. 1 (9.185 %), and Colletotrichum gloeosporioides (7.00 %). Principal component analysis showed 55 % tissue specificity with 51.08 % maximum variance. Antibacterial activity revealed that 58.33 % endophytic fungi were active against at least one or more bacterial pathogens, whereas the crude extract of five endophytic fungi inhibited the growth of five or more than five (50 %) of the pathogens tested. This report illustrates the value of having an adequate sample size from different tissues and different locations for species and chemical diversity in search of novel natural products.  相似文献

We tested whether fungal communities are impacted by nitrogen deposition or increased precipitation by PCR-amplifying partial fungal rRNA genes from 24 soil and 24 root samples from a nitrogen enrichment and irrigation experiment in a tallgrass prairie at Konza Prairie Biological Station in northeastern Kansas, U.S.A. Obtained fungal sequences represented great fungal diversity that was distributed mainly in ascomycetes and basiodiomycetes; only a few zygomycetes and glomeromycetes were detected. Conservative extrapolated estimates of the fungal species richness suggest that the true richness may be at least twice as high as observed. The effects of nitrogen enrichment or irrigation on fungal community composition, diversity or clone richness could not be unambiguously assessed because of the overwhelming diversity. However, soil communities differed from root communities in diversity, richness and composition. The compositional differences were largely attributable to an abundant, soil-inhabiting group placed as a well-supported sister group to other ascomycetes. This group likely represents a novel group of fungi. We conclude that the great fungal richness in this ecosystem precluded a reliable assessment of anthropogenic impacts on soil or rhizosphere communities using the applied sampling scheme, and that detection of novel fungi in soil may be more a rule than an exception.  相似文献

Fungal endophytes on citrus plants have been little studied, and the effects of citrus diseases on their incidence and diversity have not been addressed. In this study, we examined the foliar fungal endophytes of Citrus limon in the vicinity of Yaoundé, Cameroon, with emphasis on the differences between endophyte communities in healthy and yellowing leaves. From 82.3 % of the 480 leaf fragments, a total of 482 isolates were recovered and analysis of ITS sequences revealed 20 phylotypes. All fungal endophytes were ascomycetes and, except for one species, were common plant pathogens. Mycosphaerella and its anamorphs (34.2 % of all isolates), and Colletotrichum gloeosporioides (50.4 % of all isolates), were isolated most frequently. Mycosphaerellaceous species dominated in healthy leaves, and were absent from yellowing leaves. C. gloeosporioides was isolated significantly more frequently from yellowing than healthy leaves. Yellowing leaves had a significantly higher overall infection frequency but, in contrast, the least species diversity. Difference in the endophyte assemblages of healthy and yellowing leaves suggests that yellowing of leaves may facilitate the incidence of certain endophytes and impose growth inhibition on others.  相似文献

The study of fungal species diversity from marine algae is in its infancy; as now no studies have been carried out on the distribution and diversity of fungi on the surfaces of marine macroalgae where all fungal–algal interactions tend to begin. The aim of this study was to isolate and describe the culturable part of mycobiota associated with the surface of benthic marine macroalgae (epiphytic or epibiotic fungi). This is an important step in understanding their abundance, diversity and factors influencing their variability and composition. The fungal community was dominated by Ascomycetes (89%) with Eurotiales as the most abundant fungal order followed by Capnodiales, Pleosporales, and Hypocreales, while Zygomycetes was less frequent. The nature of occurrence of fungal genera on different macroalgal hosts suggests that a mix of generalists’ framework applies to fungal epiphytes of seaweeds, but the abundance of fungal taxa varied among ecological functional groups of algae, as well as macroalgal taxonomic groups, which imply host filtering. The fungal assemblages were also characterized by temporal variation with variation in temperature, pH, and salinity as the most important abiotic factors. The structure of fungal assemblages showed high beta diversity and low similarity between hosts.  相似文献

Crops’ wild relatives host a wide range of microorganisms, including some beneficial species that are not found or are under-represented in the domesticated crops. Our goal was to study the underexplored composition of root-associated fungal communities in endangered wild grapevines. We found high taxonomic diversity representing multiple trophic guilds that include beneficial symbiotrophs and endophytes. Soil factors explain a relatively small part of their overall variability. In contrast, the majority of the associated fungal taxa shows a close fit to the neutral model for prediction of their distributions. Only beneficial arbuscular mycorrhizal fungi and the pathogenic Ilyonectria depart from the neutral distribution model and form intimate interactions with the plant host. In addition, pathogenic fungi rarely occurred in samples that included ectomycorrhizal fungi, which suggested potentially applicable inter-microorganism interactions. High abundance and diversity of fungal endophytes on the wild grapevine roots highlight the need for their careful consideration in future studies.  相似文献

Freshwater ascomycetes are important decomposers of dead woody and herbaceous debris in aquatic habitats. Despite evidence of their ecological importance, latitudinal, habitat and substrate distributional patterns of freshwater ascomycetes are poorly understood. In this study, we examined the latitudinal and habitat distributional patterns, and substrate recurrences of freshwater ascomycetes by collecting dead submerged woody and herbaceous debris in lentic and lotic habitats at five selected sites along a north-central-south, temperate–subtropical latitudinal ecotone in Florida. One hundred and thirty-two fungal taxa were collected during the study. Seventy-four were meiosporic and 56 were mitosporic ascomycetes, while two species were basidiomycetes. Canonical analyses of principal coordinates (CAP) and Sørenson’s similarity index of species based on presence/absence data revealed a high turnover in species composition between the northern and southern sites, indicating a change in species composition along the temperate–subtropical latitudinal ecotone of the Florida Peninsula. Results from the ordination analysis indicated that freshwater ascomycete community composition is not significantly different between lentic and lotic habitats in Florida. The geographically broadly distributed species and species commonly found in Florida occurred in both habitats, whereas a number of new or rare species occurred in either lentic or lotic habitats, but not both. The same freshwater ascomycete species did not necessarily occur on both woody and herbaceous debris; of the 132 taxa collected, 100 were reported only on woody debris; 14 species occurred exclusively on herbaceous debris; and 18 species were found on both woody and herbaceous debris in lentic or lotic habitats. Implications of data from this study to the conservation and knowledge of biodiversity for freshwater ascomycetes is discussed.  相似文献

We examined endophytic fungi in asymptomatic foliage of loblolly pine (Pinus taeda) in North Carolina, U.S.A., with four goals: (i) to evaluate morphotaxa, BLAST matches and groups based on sequence similarity as functional taxonomic units; (ii) to explore methods to maximize phylogenetic signal for environmental datasets, which typically contain many taxa but few characters; (iii) to compare culturing vs. culture-free methods (environmental PCR of surface sterilized foliage) for estimating endophyte diversity and species composition; and (iv) to investigate the relationships between traditional ecological indices (e.g. Shannon index) and phylogenetic diversity (PD) in estimating endophyte diversity and spatial heterogeneity. Endophytes were recovered in culture from 87 of 90 P. taeda leaves sampled, yielding 439 isolates that represented 24 morphotaxa. Sequence data from the nuclear ribosomal internal transcribed spacer (ITS) for 150 isolates revealed 59 distinct ITS genotypes that represented 24 and 37 unique groups based on 90% and 95% sequence similarity, respectively. By recoding ambiguously aligned regions to extract phylogenetic signal and implementing a conservative phylogenetic backbone constraint, we recovered well supported phylogenies based on ca. 600 bp of the nuclear ribosomal large subunit (LSUrDNA) for 72 Ascomycota and Basidiomycota, 145 cultured endophytes and 33 environmental PCR samples. Comparisons with LSUrDNA-delimited species showed that morphotaxa adequately estimated total species richness but rarely corresponded to biologically meaningful groups. ITS BLAST results were variable in their utility, but ITS genotype groups based on 90% sequence similarity were concordant with LSUrDNA-delimited species. Environmental PCR yielded more genotypes per sampling effort and recovered several distinct clades relative to culturing, but some commonly cultured clades were never found (Sordariomycetes) or were rare relative to their high frequency among cultures (Leotiomycetes). In contrast to traditional indices, PD demonstrated spatial heterogeneity in endophyte assemblages among P. taeda trees and study plots. Our results highlight the need for caution in designating taxonomic units based on gross cultural morphology or ITS BLAST matches, the utility of phylogenetic tools for extracting robust phylogenies from environmental samples, the complementarity of culturing and environmental PCR, the utility of PD relative to traditional ecological indices, and the remarkably high diversity of foliar fungal endophytes in this simplified temperate ecosystem.  相似文献

Decomposition of plant litter by the soil microbial community is an important process of controlling nutrient cycling and soil humus formation. Fungal laccases are key players in litter-associated polyphenol degradation, but little is known about the diversity and spatial distribution of fungal species with laccase genes in soils. Diversity of basidiomycete laccase genes was assessed in a cambisolic forest soil, and the spatial distribution of the sequences was mapped in a 100-m2 plot by using polymerase chain reaction (PCR) on soil DNA extracts. Diversity of laccase sequences was higher in the organic horizon and decreased with the depth. A total of 167 different sequences sharing 44–96% oligonucleotide similarity was found in 13 soil cores harvested in the 100-m2 plot. Dissimilarity in laccase sequence content was 67% between adjacent cores; 45.5%, 35.5% and 19% of laccase sequences were attributed to ectomycorrhizal, unknown and saprotrophic basidiomycetes, respectively. Most dominant sequences were attributed to the extramatrical hyphae of known ectomycorrhizal taxa (e.g., Russulaceae) and restricted to small patches (<0.77 m2) in a specific soil horizon. Soil fungi with laccase genes occupied different niches and showed strikingly variable distribution patterns. The distribution of laccase sequences, and corresponding fungi, likely reflected a part of the oxidative potential in soils. 烟草内生真菌是烟田生态系统的重要组成,根系是烟草内生真菌重要来源途径。本研究通过高通量测序技术分析了5个品种的烟草根部内生真菌群落结构及功能特征。结果表明,烟草根部内生真菌群落多样性较低;粪壳菌纲Sordariomycetes、座囊菌纲Dothideomycetes、散囊菌纲Eurotiomycetes、伞菌纲Agaricomycetes及锤舌菌纲Leotiomycetes为主要菌群,肉座菌目Hypocreales、煤炱目Capnodiales和散囊菌目Eurotiales为优势真菌目,丛赤壳科Nectriaceae、小戴维霉科Davidiellaceae和发菌科Trichocomaceae为优势真菌科,未定义腐生菌和动物病原菌是主要的生态功能群,但不同品种之间的真菌群落组成和生态功能分布差异显著。本研究为进一步挖掘利用烟草内生真菌资源,阐明烟草内生真菌的生态功能提供了参考。  相似文献
