Viruses play a key role in all marine ecosystems, and yet little is known of their distribution in Antarctic waters, especially in bathypelagic waters (>1000 m). In this study, the abundance and distribution of viruses and their potential hosts from the surface to the bottom of Prydz Bay, Antarctic, was investigated using flow cytometry. Viruses and autotrophs were abundant in nearshore and continental shelf waters, while heterotrophic bacteria and picoeukaryotes were abundant in offshore waters. Virus and bacteria abundances generally decreased with increasing depth but increased slightly just above the seafloor. Within the water column, maximum virus numbers coincided with the maximum values of chlorophyll a (when greater than 0.1 μg l?1), in the surface and subsurface (25 m). In the open ocean, however, virus abundance usually correlated with bacterial abundance at greater depths (50, 300 and 500 m) where the surface chlorophyll a concentration was lower than 0.1 μg l?1. Viral abundance was correlated with the host cell abundance, and this was different in different pelagic zones (bacteria and autotrophs (i.e., chlorophyll a concentration) in the epipelagic waters, picoeukaryotes and bacteria in mesopelagic waters and bacteria in bathypelagic waters). Principle component analysis and Pearson correlation analysis indicated that there was a close relationship between virus abundance and chlorophyll a, bacteria and nutrients (NO2 + NO3, phosphate and silicate), and picoeukaryote abundance was mainly correlated with water depth and salinity.  相似文献

A total of 12 samples were collected from the Tengchong geothermal areas of Yunnan, China, with the goal to assess the arsenite (AsIII) oxidation potential of the extant microbial communities as inferred by the abundance and diversity of the AsIII oxidase large subunit gene aioA relative to geochemical context. Arsenic concentrations were higher (on average 251.68 μg/L) in neutral or alkaline springs than in acidic springs (on average 30.88 μg/L). aioA abundance ranged from 1.63 × 101 to 7.08 × 103 per ng of DNA and positively correlated with sulfide and the ratios of arsenate (AsV):total dissolved arsenic (AsTot). Based on qPCR estimates of bacterial and archaeal 16S rRNA gene abundance, aioA-harboring organisms comprised as much as ~15 % of the total community. Phylogenetically, the major aioA sequences (270 total) in the acidic hot springs (pH 3.3–4.4) were affiliated with Aquificales and Rhizobiales, while those in neutral or alkaline springs (pH 6.6–9.1) were inferred to be primarily bacteria related to Thermales and Burkholderiales. Interestingly, aioA abundance at one site greatly exceeded bacterial 16S rRNA gene abundance, suggesting these aioA genes were archaeal even though phylogenetically these aioA sequences were most similar to the Aquificales. In summary, this study described novel aioA sequences in geothermal features geographically far removed from those in the heavily studied Yellowstone geothermal complex.  相似文献

Two moderately halophilic, facultatively aerobic, motile bacteria with flagella, designated strains 10-C-3T and 30-C-3, were isolated from jeotgal, a traditional Korean fermented seafood. Cells of the strains were observed to be ovoid-rods showing catalase- and oxidase-positive reactions and production of creamy-pink pigments. Growth of strain 10-C-3T was observed at 15–35 °C (optimum, 25–30 °C), at pH 5.5–9.0 (optimum, pH 7.0–7.5), and in the presence of 3–15 % (w/v) salts (optimum: 5–10 %). The two strains were found to contain C18:1 ω7c, C16:0, summed feature 3 (as defined by the MIDI system, comprising C16:1 ω7c and/or C16:1 ω6c), and C12:0 3-OH as the major cellular fatty acids. The G+C contents of the genomic DNA of strains 10-C-3T and 30-C-3 were determined to be 63.2 and 63.1 mol%, respectively and the respiratory quinone detected was ubiquinone 9 (Q-9) only. Phylogenetic analyses based on 16S rRNA gene sequences indicated that strains 10-C-3Tand 30-C-3 formed a distinct phyletic lineage within the genus Halomonas and are most closely related to Halomonas fontilapidosi 5CRT with 95.2 % of 16S rRNA sequence similarity. Strains 10-C-3Tand 30-C-3 shared 99.2 % of 16S rRNA gene sequence similarity and their DNA–DNA relatedness value was 96.6 ± 0.9 %. On the basis of phenotypic, chemotaxonomic and molecular features, strains 10-C-3Tand 30-C-3 represent a novel species of the genus Halomonas, for which the name Halomonas cibimaris sp. nov. is proposed. The type strain is 10-C-3T (= KACC 14932T = JCM 16914T).  相似文献

A novel bacterial strain, JLT2006T, was isolated from the scleractinian coral Platygyra carnosus, located in Hong Kong, China. Cells of this strain were Gram-negative, rod-shaped or oval-shaped and motile by the means of polar flagella. They formed faint-yellow, round colonies on marine agar medium. Phylogenetic analyses based on the 16S rRNA gene sequence indicated that the strain JLT2006T belonged to the class Gammaproteobacteria and was most closely related to Alteromonas-like bacteria of the genera Psychromonas, Pseudoalteromonas, Moritella, Shewanella and Ferrimonas, with less than 93 % sequence similarity. The predominant fatty acids were identified as C18:1ω7c/C18:1ω6c (23.0 %), C16:1ω7c/C16:1ω6c (18.2 %) and C16:0 (16.4 %). The quinone was menaquinone-7 (100 %). The polar lipids were determined to be phosphatidylglycerol, phosphatidylethanolamine, phospholipid, glycolipid and lipid. The genomic DNA G+C content was 40.3 mol%. Based on the 16S rRNA gene sequence as well as the physiological and biochemical features that separate the strain JLT2006T from other recognized bacteria, a novel species of a new genus with the name Coralslurrinella hongkonensis gen. nov., sp. nov. is proposed. The type strain is JLT2006T (=JCM 18796T = CGMCC 1.10992T).  相似文献

A non-pigmented, motile, Gram-negative bacterium designated H 17T was isolated from a seawater sample collected in Port Phillip Bay (the Tasman Sea, Pacific Ocean). The new organism displayed optimal growth between 4 and 37 °C, was found to be neutrophilic and slightly halophilic, tolerating salt water environments up to 10 % NaCl. Strain H 17T was found to be able to degrade starch and Tween 80 but unable to degrade gelatin or agar. Phosphatidylglycerol (27.7 %) and phosphatidylethanolamine (72.3 %) were found to be the only associated phospholipids. The major fatty acids identified are typical for the genus Alteromonas and include C16:0, C16:1ω7, C17:1ω8 and C18:1ω7. The G+C content of the DNA was found to be 43.4 mol%. A phylogenetic study, based on the 16S rRNA gene sequence analysis and Multilocus Phylogenetic Analysis, clearly indicated that strain H 17T belongs to the genus Alteromonas. The DNA?DNA relatedness between strain H 17T and the validly named Alteromonas species was between 30.7 and 46.4 mol%. Based on these results, a new species, Alteromonas australica, is proposed. The type strain is H 17T (= KMM 6016T = CIP 109921T).  相似文献

Comprehensive microbiological and biogeochemical investigation of a pockmark within one of the sites of gas-saturated sediments in the Gdansk depression, Baltic Sea was carried out during the 87th voyage of the Professor Shtokman research vessel. Methane content in the near-bottom water and in the underlying sediments indicates stable methane flow from the sediment into the water. In the 10-m water layer above the pockmark, apart from methane anomalies, elevated numbers of microorganisms and enhanced rates of dark CO2 fixation (up to 1.15 µmol C/(l day)) and methane oxidation (up to 2.14 nmol CH4/(l day)) were revealed. Lightened isotopic composition of suspended organic matter also indicates high activity of the near-bottom microbial community. Compared to the background stations, methane content in pockmark sediments increased sharply from the surface to 40–60 ml/dm3 in the 20–30 cm horizon. High rates of bacterial sulfate reduction (SR) were detected throughout the core (0–40 cm); the maximum of 74 µmol S/(dm3 day) was located in subsurface horizons (15–20 cm). The highest rates of anaerobic methane oxidation (AMO), up to 80 µmol/dm3 day), were detected in the same horizon. Good coincidence of the AMO and SR profiles with stoichiometry close to 1: 1 is evidence in favor of a close relation between these processes performed by a consortium of methanotrophic archaea and sulfate-reducing bacteria. Methane isotopic composition in subsurface sediments of the pockmark (from ?53.0 to ?56.5‰) does not rule out the presence of methane other than the biogenic methane from the deep horizons of the sedimentary cover.  相似文献

A novel Gram-positive, rod-shaped, motile, spore-forming, nitrogen-fixing bacterium, designated strain 112T, was isolated from cabbage rhizosphere in Beijing, China. The strain was found to grow at 10–40 °C and pH 4–11, with an optimum of 30 °C and pH 7.0, respectively. Phylogenetic analysis based on a fragment of the full-length 16S rRNA gene sequence revealed that strain 112T is a member of the genus Paenibacillus. High levels of 16S rRNA gene similarities were found between strain 112T, Paenibacillus sabinae DSM 17841T (97.82 %) and Paenibacillus forsythiae DSM 17842T (97.22 %). However, the DNA–DNA hybridization values between strain 112T and the type strains of these two species were 10.36 and 6.28 %, respectively. The predominant menaquinone was found to be menaquinone 7 (MK-7). The major fatty acids were determined to be anteiso-C15:0 and C16:0. The major polar lipids were found to be diphosphatidylglycerol, phosphatidylethanolamine, phosphatidylglycerol and unknown aminophospholipids. The cell wall peptidoglycan was found to contain meso-diaminopimelic acid. The DNA G+C content was determined to be 55.4 mol%. On the basis of its phenotypic characteristics, 16S rRNA gene sequence analysis and the value of DNA–DNA hybridization, strain 112T is considered to represent a novel species of the genus Paenibacillus, for which the name Paenibacillus brassicae sp. nov. is proposed. The type strain is 112T (= ACCC 01125T = DSM 24983T).  相似文献

The diversity and abundance of culturable bacteria in Kongsfjorden water (15 stations) and sediments (12 stations) were studied. Viable numbers ranged between 105–106 CFU l?1 in water and 102–104 CFU g?1 in the sediments. A total of 291 and 43 bacterial isolates were retrieved from the water (KJF) and sediments (FS), respectively. Based on 16S rRNA gene sequence similarities, the KJF and FS isolates were grouped into 49 and 23 phylotypes, respectively. The KJF and FS phylotypes represented three phyla namely, Actinobacteria, Bacteroidetes, and Proteobacteria. At the genus level, Flavobacterium and Shewanella and at the species level, Pseudoaltermonas arctica and Colwellia psychrerythraea were dominant in the water and sediments, respectively. Most phylotypes were psychrotolerant with upper growth temperature limit of 25–37 °C and tolerated 0.3–2.5 M NaCl and pH values of 5.0–11.0. Majority of the phylotypes produced one or more of the extracellular hydrolytic enzymes amylase, lipase, caseinase, urease, gelatinase, and DNase at 4 and 18 °C, while none were chitinolytic. Few of the FS phylotypes exhibited extracellular activity only at 4 or 18 °C. Nine FS and 21 KJF isolates were pigmented. The predominant cellular fatty acids were unsaturated, branched, and modified fatty acids, which are unique to cold-adapted bacteria.  相似文献

The only menaquinone was MK-7. Major fatty acids were iso-C15:0, anteiso-C15:0 and anteiso-C17:0. The G+C content was 55.6 mol%. On the basis of the morphological and chemotaxonomic characteristics as well as genotypic data, strain YIM 77831T represents a novel genus and species, Lihuaxuella thermophila gen. nov., sp. nov., in the family Thermoactinomycetaceae. The type strain is YIM 77831T (CCTCC AA 2011024T = JCM 18059T).  相似文献

Active processes of permafrost thaw in Western Siberia increase the number of soil subsidencies, thermokarst lakes and thaw ponds. In continuous permafrost zones, this process promotes soil carbon mobilisation to water reservoirs, as well as organic matter (OM) biodegradation, which produces a permanent flux of carbon dioxide (CO2) to the atmosphere. At the same time, the biogeochemical evolution of aquatic ecosystems situated in the transition zone between continuous permafrost and permafrost-free terrain remains poorly known. In order to better understand the biogeochemical processes that occur in thaw ponds and lakes located in discontinuous permafrost zones, we studied ~30 small (1–100,000 m2) shallow (<1 m depth) lakes and ponds formed as a result of permafrost subsidence and thaw of the palsa bog located in the transition zone between the tundra and forest-tundra (central part of Western Siberia). There is a significant increase in dissolved CO2 and methane (CH4) concentration with decreasing water body surface area, with the largest supersaturation with respect to atmospheric CO2 and CH4 in small (<100 m2) permafrost depressions filled with thaw water. Dissolved organic carbon (DOC), conductivity, and metal concentrations also progressively increase from large lakes to thaw ponds and depressions. As such, small water bodies with surface areas of 1–100 m2 that are not accounted for in the existing lake and pond databases may significantly contribute to CO2 and CH4 fluxes to the atmosphere, as well as to the stocks of dissolved trace elements and organic carbon. In situ lake water incubation experiments yielded negligible primary productivity but significant oxygen consumption linked to the mineralisation rate of dissolved OM by heterotrophic bacterioplankton, which produce a net CO2 flux to the atmosphere of 5 ± 2.5 mol C m2 year?1. The most significant result of this study, which has long-term consequences on our prediction of aquatic ecosystem development in the course of permafrost degradation is CO2, CH4, and DOC concentrations increase with decreasing lake age and size. As a consequence, upon future permafrost thaw, the increase in the number of small water bodies, accompanied by the drainage of large thermokarst lakes to the hydrological network, will likely favour (i) the increase of DOC and colloidal metal stocks in surface aquatic systems, and (ii) the enhancement of CO2 and CH4 fluxes from the water surface to the atmosphere. According to a conservative estimation that considers that the total area occupied by water bodies in Western Siberia will not change, this increase in stocks and fluxes could be as high as a factor of ten.  相似文献

A Gram-stain negative, rod-shaped, non-motile and pink-pigmented bacterial strain, designated strain HYL7-26T, was isolated from a soil in the Desert Park of Huyang forest located in Xinjiang, China. Phylogenetic analysis based on 16S rRNA gene sequences indicated that strain HYL7-26T belongs to the genus Pontibacter in the family Cytophagaceae. The 16S rRNA gene sequence similarity between strain HYL7-26T and type strains of Pontibacter species ranged from 93.2 to 96.0 %. Strain HYL7-26T was found to contain iso-C15:0 (15.9 %), iso-C17:0 3-OH (9.5 %) and summed feature 4 (comprising anteiso-C17:1 B and/or iso-C17:1 I, 21.0 %, as defined by the MIDI system) as the major cellular fatty acids. The major respiratory quinone was identified as MK-7 and the DNA G+C content was determined to be 43.8 mol%. sym-Homospermidine was the major polyamine observed in the cells. On the basis of phenotypic, chemotaxonomic and phylogenetic data, strain HYL7-26T is considered to represent a novel species of the genus Pontibacter, for which the name Pontibacter soli sp. nov. is proposed. A flexirubin-type yellow-pigmented, non-gliding, non-flagellated, gram-negative bacterium strain, designated F3T, was isolated from a drilling core sample of the Qiangtang basin, Qinghai-Tibetan plateau, China. Phylogenetic analysis based on 16S rRNA gene sequences showed that the strain F3T belongs to the genus Flavobacterium, with the highest 16S rRNA gene sequence similarity to the Flavobacterium noncentrifugens CGMCC 1.10076T (94.92 %). Strain F3T grew optimally at temperature about 20 °C, at pH about 7.0–8.0, at NaCl concentration 0 % (w/v). The DNA G+C content of the isolate was 35.5 mol%. The major polar lipid was phosphatidylethanolamine, predominant cellular fatty acids of the strain was iso-C15:0 (22.02 %), while the major menaquinone was menaquinone 6. Due to the phenotypic and genetic distinctiveness and several other characteristic studied in this article, we consider F3T as a novel species of the genus Flavobacterium, and propose to name it Flavobacterium qiangtangensis sp. nov. The type strain is F3T (=CGMCC 1.12706T = JCM 19739T).  相似文献

A polyphasic taxonomic study using morphological, biochemical, chemotaxonomic and molecular genetic methods was performed on six strains of unknown Gram-positive, nonspore-forming, facultative anaerobic coccus-shaped bacteria isolated from a swine-manure storage pit. On the basis of the 16S rRNA, RNA polymerase α-subunit (rpoA) and 60 kDa chaperonin (cpn60) gene sequence analyses, it was shown that all the isolates were enterococci but formed two separate lines of descent. Pairwise 16S rRNA gene sequence comparisons demonstrated that the two novel organisms were most closely related to each other (97.9 %) and to Enterococcus aquimarinus (97.8 %). Both organisms contained major amounts of C16:0, C16:1 ω7c, C16:1 ω7c, and C18:1 ω7c/12t/9t as the major cellular fatty acids. Based on biochemical, chemotaxonomic and phylogenetic evidence, the names Enterococcus lemanii sp. nov. (type strain PC32T = CCUG 61260T = NRRL B-59661T) and Enterococcus eurekensis sp. nov. (type strain PC4BT = CCUG 61259T = NRRL B-59662T) are proposed for these hitherto undescribed species.  相似文献

A mesophilic, obligately anaerobic, propionate-producing fermentative bacterium, designated strain NM7T, was isolated from rural rice paddy field. Cells of strain NM7T are Gram-negative, non-motile, non-spore-forming, short rods, and negative for catalase. The strain grew optimally at 37 °C (the range for growth 15–40 °C) and pH 7.0 (pH 5.0–7.5). The strain could grow fermentatively on various sugars, including arabinose, xylose, fructose, galactose, glucose, mannose, cellobiose, lactose, maltose, sucrose, pectin and starch. The main end products of glucose fermentation were acetate and propionate. Yeast extract was not required but stimulated the growth. Nitrate, sulfate, thiosulfate, elemental sulfur, sulfite, and Fe(III) nitrilotriacetate were not used as terminal electron acceptors. The G+C content of genomic DNA was 42.8 mol%. The major cellular fatty acids were C15:0, anteiso-C15:0, C16:0, and C17:0. The most abundant polar lipid of strain NM7T was phosphatidylethanolamine. 16S rRNA gene sequence analysis revealed that it belongs to the family Porphyromonadaceae of the phylum Bacteroidetes. The closest recognized species was Paludibacter propionicigenes (91.4 % similarity in 16S rRNA gene sequence). A novel species, Paludibacter jiangxiensis sp. nov., is proposed to accommodate strain NM7T (=JCM 17480T = CGMCC 1.5150T = KCTC 5844T).  相似文献
