ABSTRACT

We review the group contribution Statistical Associating Fluid Theory with Mie interaction potentials (SAFT-γ Mie) approach for building coarse-grained models for molecular simulation of polymeric systems. In this top-down method, force field parameters for coarse-grained polymer models can be derived from thermodynamic information on constituent monomer units using the SAFT-γ Mie equation of state (EoS). This strategy can facilitate high-throughput computational screening of polymeric materials, with a corresponding states correlation expediting the force field fitting. Accurate and transferable non-bonded parameters linked to macroscopic thermodynamic data allow for calculation of properties beyond those obtainable from the EoS alone. To overcome limitations of SAFT-γ Mie regarding polymer chain stiffness and branching, hybrid top-down/bottom-up approaches have combined non-bonded parameters from SAFT-γ Mie with bond-stretching and angle-bending potentials from higher-resolution force fields. Our review critically evaluates the performance of recent SAFT-γ Mie polymer models, highlighting the strengths and weaknesses in the context of other equation of state and coarse-graining methods.  相似文献

Abstract

Specimens of the orchid hybrid xOrchiaceras bergonii and of the two putative parental species Orchis simia and Aceras anthropophorum from Southern Italy were examined by using both morphology and molecular techniques. Hybrid morphological characters and protein profiles were intermediate between those of the two putative parental species. Chloroplast DNA restriction fragment polymorphism analysis showed differences between O. simia and A. anthropophorum. Hybrid restriction patterns were completely identical to the ones of O. simia. The data presented here confirm both the hybrid nature of xO. bergonii and that O. simia and A. anthropophorum are the parental species. Results also show that O. simia is the maternal lineage of the hybrid. The usefulness of a molecular approach in detecting maternal lineages in orchid hybrids as related to the understanding of the reproductive mechanism in parental species and to the direction of gene flow in hybrid formation are discussed.  相似文献

BackgroundSelf-incompatibility (SI) systems prevent self-fertilization in several species of Poaceae, many of which are economically important forage, bioenergy and turf grasses. Self-incompatibility ensures cross-pollination and genetic diversity but restricts the ability to fix useful genetic variation. In most inbred crops it is possible to develop high-performing homozygous parental lines by self-pollination, which then enables the creation of F1 hybrid varieties with higher performance, a phenomenon known as heterosis. The inability to fully exploit heterosis in outcrossing grasses is partially responsible for lower levels of improvement in breeding programmes compared with inbred crops. However, SI can be overcome in forage grasses to create self-compatible populations. This is generating interest in understanding the genetical basis of self-compatibility (SC), its significance for reproductive strategies and its exploitation for crop improvement, especially in the context of F1 hybrid breeding.ScopeWe review the literature on SI and SC in outcrossing grass species. We review the currently available genomic tools and approaches used to discover and characterize novel SC sources. We discuss opportunities barely explored for outcrossing grasses that SC facilitates. Specifically, we discuss strategies for wide SC introgression in the context of the LoliumFestuca complex and the use of SC to develop immortalized mapping populations for the dissection of a wide range of agronomically important traits. The germplasm available is a valuable practical resource and will aid understanding the basis of inbreeding depression and hybrid vigour in key temperate forage grass species.ConclusionsA better understanding of the genetic control of additional SC loci offers new insight into SI systems, their evolutionary origins and their reproductive significance. Heterozygous outcrossing grass species that can be readily selfed facilitate studies of heterosis. Moreover, SC introduction into a range of grass species will enable heterosis to be exploited in innovative ways in genetic improvement programmes.  相似文献

BackgroundPrevious studies found that Vitamin E (VE) could recruit protein kinase B (Akt1) to the membrane by targeting its unconventional lipid-binding site, which led to the dephosphorylation of Akt1 at Ser473, eventually deactivating the enzyme.MethodsA series of VE-like compounds with varying types and lengths of the linker groups are designed to study the VE-driven membrane recruitment of Akt1 using a combined molecular docking and molecular dynamics (MD) simulation approach.ResultsWe find that the linker groups with only one methylene linker and multiple hydrogen bond donors are optimal for achieving a balance between binding to the protein and partitioning into the membrane to form a stable protein-ligand-membrane ternary complex. These polar linkers are found to form stable hydrogen bonds with the lipid head groups during the MD simulations, which turns out critical for ensuring that the chromanol ring of the VE-like compounds resides above the membrane surface to fully engage in the protein.ConclusionsOur results reveal the molecular determinants of the linker groups for VE derivatives' ability to anchor Akt1 to the membrane.General significanceThese findings will facilitate the design of membrane interfacial compounds to recruit specific proteins to the membrane to modulate the protein function.  相似文献

Background

We study the adaptation of Link Grammar Parser to the biomedical sublanguage with a focus on domain terms not found in a general parser lexicon. Using two biomedical corpora, we implement and evaluate three approaches to addressing unknown words: automatic lexicon expansion, the use of morphological clues, and disambiguation using a part-of-speech tagger. We evaluate each approach separately for its effect on parsing performance and consider combinations of these approaches.

Results

In addition to a 45% increase in parsing efficiency, we find that the best approach, incorporating information from a domain part-of-speech tagger, offers a statistically significant 10% relative decrease in error.

Conclusion

When available, a high-quality domain part-of-speech tagger is the best solution to unknown word issues in the domain adaptation of a general parser. In the absence of such a resource, surface clues can provide remarkably good coverage and performance when tuned to the domain. The adapted parser is available under an open-source license.

BackgroundLipids account for the majority of pulmonary surfactant, which is essential for normal breathing. We asked if interstitial lung diseases (ILD) in children may disrupt alveolar surfactant and give clues for disease categorization.MethodsComprehensive lipidomics profiles of broncho-alveolar lavage fluid were generated in 115 children by electrospray ionization tandem mass spectrometry (ESI-MS/MS). Two reference populations were compared to a broad range of children with ILD.ResultsClass and species composition in healthy children did not differ from that in children with ILD related to diffuse developmental disorders, chronic tachypnoe of infancy, ILD related to lung vessels and the heart, and ILD related to reactive lymphoid lesions. As groups, ILDs related to the alveolar surfactant region, ILD related to unclear respiratory distress syndrome in the mature neonate, or in part ILD related to growth abnormalities reflecting deficient alveolarisation, had significant alterations of some surfactant specific phospholipids. Additionally, lipids derived from inflammatory processes were identified and differentiated. In children with ABCA3-deficiency from two ILD causing mutations saturated and monounsaturated phosphatidylcholine species with 30 and 32 carbons and almost all phosphatidylglycerol species were severely reduced. In other alveolar disorders lipidomic profiles may be of less diagnostic value, but nevertheless may substantiate lack of significant involvement of mechanisms related to surfactant lipid metabolism.ConclusionsLipidomic profiling may identify specific forms of ILD in children with surfactant alterations and characterized the molecular species pattern likely to be transported by ABCA3 in vivo.  相似文献
