The recombination kinetics of photo-dissociated oxyhemerythrin (Sipunculus nudus) have been investigated between 298 K and 90 K. Fast geminate recombinations compete with oxygen escape into the solvent, from which a subsequent slower bimolecular rebinding takes place. In phosphate buffer (pH 7.7) at 278 K, the fast and slow processes are exponential and have comparable amplitudes. Whereas the oxygen escape rate rapidly decreases upon increasing the viscosity, the inward rate from the solvent is found to be independent of viscosity, up to about 50 cP (50 mPa.s). The data suggest that a Brownian-motion-driven displacement of one or several side-chain residues is implied in oxygen escape from within the protein and also that hemerythrin undergoes a conformational change in the deoxy state. At higher viscosities and lower temperature only the geminate phase is observed and the kinetics progressively depart from an exponential. Below about 130 K, the kinetics resemble those reported in the literature for heme proteins. They are consistent with a temperature-independent non-equilibrium frozen distribution of conformational substates. However, between 190 K and 130 K, the profile of the kinetics is invariant on a log/log plot and the results simply differ by a translation along the log t axis. It is shown that this property is expected only for a temperature-dependent distribution of substates in a Boltzmann equilibrium. From room temperature, where rebinding is exponential, down to the 'freezing' temperature, the geminate recombinations display a variety of kinetic laws. It can be shown, however, that for a broad class of substate distributions, the initial slope of the kinetic plot follows an Arrhenius relationship. The activation energy is equal to that of the exponential rate constant measured at high temperature. This result establishes the conditions under which protein data obtained from low-temperature kinetics can be extrapolated to physiological temperature.  相似文献

Results are presented from theoretical studies of plasma equilibrium consistent with the convective stability of ideal interchange modes in axisymmetric configurations with an outward-decreasing field that may have a separatrix limiting the plasma volume. A two-dimensional numerical code is developed to solve the Grad-Shafranov equation with a convectively stable pressure distribution at an arbitrary value of β. The problem is solved for an actual geometry of the magnetic field produced by thin current rings. Configurations of a double-dipole confinement system are calculated for the parameters measured in experiments carried out in the Magnetor device, as well as for higher β values. A configuration of a model mirror system with a divertor is also calculated. The code allows one to optimize confinement systems operating at high β values at which equilibrium still can exist.  相似文献

The equilibrium of a plasma with isotropic pressure in a periodic divertor configuration with a poloidal magnetic field is calculated. The issue of how the plasma equilibrium changes as the parameter β≡8πp/B 2 increases is considered for a fairly representative class of pressure profiles p(ψ) (where ψ is the flux coordinate). It is shown that the plasma can be in equilibrium up to β values (in terms of the vacuum magnetic field at the divertor axis) on the order of unity.  相似文献

A simple derivation is given of equilibrium equations in flux coordinates in the general case of an anisotropic-pressure plasma. The issue of how to formulate the boundary conditions for these equations is discussed for two types of configurations—a straight system and a system with an internal conductor. Single-valued conformal flux (magnetic) coordinates can always be introduced on arbitrary toroidal magnetic surfaces. It is shown how such coordinates can be obtained by transforming Boozer magnetic coordinates on the surfaces. The metrics is substantially simplified and the coordinate grid is orthogonalized at the expense of a more complicated representation of the magnetic field in conformal flux coordinates. This in turn makes it possible to introduce complex angular flux coordinates on any toroidal magnetic surface and to develop efficient methods for a complex analysis of the geometry of equilibrium magnetic surfaces. The complex analysis reveals how the plasma equilibrium problem is related to soliton theory. Magnetic surfaces of constant mean curvature are considered to exemplify this relationship.  相似文献

A class of models of biological population and communities with a singular equilibrium at the origin is analyzed; it is shown that these models can possess a dynamical regime of deterministic extinction, which is crucially important from the biological standpoint. This regime corresponds to the presence of a family of homoclinics to the origin, so-called elliptic sector. The complete analysis of possible topological structures in a neighborhood of the origin, as well as asymptotics to orbits tending to this point, is given. An algorithmic approach to analyze system behavior with parameter changes is presented. The developed methods and algorithm are applied to existing mathematical models of biological systems. In particular, we analyze a model of anticancer treatment with oncolytic viruses, a parasite-host interaction model, and a model of Chagas' disease.  相似文献

Primary and secondary kinetic and equilibrium isotope effects are calculated with density-functional methods for the in-line dianionic methanolysis of the native (unsubstituted) and thio-substituted cyclic phosphates. These reactions represent reverse reaction models for RNA transesterification under alkaline conditions. The effect of solvent is treated with explicit (single and double) water molecules and self-consistently with an implicit (continuum) solvation model. Singly substituted reactions at the nonbridging O(P1) position and bridging O(2)('), O(3)('), and O(5)(') positions and a doubly substituted reaction at the O(P1) and O(P2) positions were considered. Aqueous free energy barriers are calculated, and the structures and bond orders of the rate-controlling transition states are characterized. The results are consistent with available experimental data and provide useful information for the interpretation of measured isotope and thio effects used to probe mechanism in phosphoryl transfer reactions catalyzed by enzymes and ribozymes.  相似文献

We develop a new method for studying stochastic evolutionary game dynamics of mixed strategies. We consider the general situation: there are n pure strategies whose interactions are described by an n×n payoff matrix. Players can use mixed strategies, which are given by the vector (p1,…,pn). Each entry specifies the probability to use the corresponding pure strategy. The sum over all entries is one. Therefore, a mixed strategy is a point in the simplex Sn. We study evolutionary dynamics in a well-mixed population of finite size. Individuals reproduce proportional to payoff. We consider the case of weak selection, which means the payoff from the game is only a small contribution to overall fitness. Reproduction can be subject to mutation; a mutant adopts a randomly chosen mixed strategy. We calculate the average abundance of every mixed strategy in the stationary distribution of the mutation-selection process. We find the crucial conditions that specify if a strategy is favored or opposed by selection. One condition holds for low mutation rate, another for high mutation rate. The result for any mutation rate is a linear combination of those two. As a specific example we study the Hawk-Dove game. We prove general statements about the relationship between games with pure and with mixed strategies.  相似文献

We propose a game-theoretic dynamics of a population of replicating individuals. It consists of two parts: the standard replicator one and a migration between two different habitats. We consider symmetric two-player games with two evolutionarily stable strategies: the efficient one in which the population is in a state with a maximal payoff and the risk-dominant one where players are averse to risk. We show that for a large range of parameters of our dynamics, even if the initial conditions in both habitats are in the basin of attraction of the risk-dominant equilibrium (with respect to the standard replication dynamics without migration), in the long run most individuals play the efficient strategy.  相似文献

In evolutionary games the fitness of individuals is not constant but depends on the relative abundance of the various strategies in the population. Here we study general games among n strategies in populations of large but finite size. We explore stochastic evolutionary dynamics under weak selection, but for any mutation rate. We analyze the frequency dependent Moran process in well-mixed populations, but almost identical results are found for the Wright-Fisher and Pairwise Comparison processes. Surprisingly simple conditions specify whether a strategy is more abundant on average than 1/n, or than another strategy, in the mutation-selection equilibrium. We find one condition that holds for low mutation rate and another condition that holds for high mutation rate. A linear combination of these two conditions holds for any mutation rate. Our results allow a complete characterization of n×n games in the limit of weak selection.  相似文献

We present theoretical considerations that suggest that synonymous-codon usage might be expected to be close to an equilibrium distribution given a very homogeneous process of silent substitution. By homogeneous we mean that substitution depends only on the two bases involved, so that 12 base-substitution rates completely describe the silent substitution process. We have developed a method of statistically testing for such homogeneous equilibrium and applied it to reported data on the codon usages of different classes of organisms. Weakly expressed bacterial sequences and both mammalian and nonmammalian eukaryotic sequences deviate significantly from a random pattern of codon usage, in the direction of homogeneous equilibrium. On the other hand, highly expressed bacterial sequences do not exhibit homogeneous equilibrium, which may be correlated with recent experimental results showing that they are optimized to accept the most abundant tRNAs. To examine the effect of amino acid replacements on the homogeneous model of silent substitution, we divided the amino acids with degenerate codes into two classes, those with high mutabilities and those with low, and performed the same analysis on bacterial and eukaryotic data sets. The codon sets of the highly mutable class of amino acids are not further from homogeneous equilibrium than are the codon sets of the class with low mutabilities. We also found for the eukaryotic data that these independent classes of codon sets show very similar equilibrium patterns. The various results suggest a high level of uniformity in the process of silent fixation in the different synonymous-codon sets, especially in eukaryotes.  相似文献

A theoretical analysis has been made of dependencies of specific enzymatic activity (a) on the concentration of the enzyme for associating enzyme systems, in which the association of protein molecules leads to the formation of linear associates of an unlimited length (M in equilibrium M2 in equilibrium M3 in equilibrium ...) and is accompanied by steric shielding of active centers, and also for systems of the type 2 M in equilibrium D in equilibrium D2 in equilibrium D3 in equilibrium ... (M is an inactive monomer and D is an active dimer), in which the specific enzymatic activity of the dimer does not depend on the degree of association. For both models an analysis has been made of the S-shape of the curves of the dependence of a on the concentration of the substrate.
