MATCH-UP/MATRIX is a program designed to aid the investigatorinterested in determining primary protein structure. It is writtenin Applesoft BASIC for the Apple lle microcomputer. MATCH-UPwill survey any set of proteinaceous materials for amino acidsequence homology; however, it is primarily intended to comparethe structures of newly sequenced peptides with the establishedstructure of a protein with suspected homology. Any peptide-to-proteinalignment which shows a homology greater than or equal to thepercentage specified by the user will result in output. MATRIXwill compare the sequences of two proteins (peptides) in whateveralignment specified by the user and is intended to spot insertionsand/or deletions between structures. HERSIM is a program written in BASIC designed to aid the investigatorinterested in determining the substrate conversion in a realhomogeneous isothermal enzymic reactor, for various kineticequations. The program runs after tracer data relative to aDirac impulse to the reactor have been entered, and computesthe two limits of real conversion: total segregation and maximummixedness. The kinetic constants of the reacting system areinput as data, and the variation of conversion with reactortemperature between given limits is computed as accurately asrequested. A microcomputer program which locates tRNA genes within longDNA sequences is described. The search is performed either byidentifying tRNA-like secondary structures or by locating eukaryoticRNA polymerase III promoter consensus sequences. The programis also useful in finding inverted repeats allowing the formationof stem-loop secondary structures in tRNA. The program has beendeveloped in BASIC and 6502 Assembler and runs on the AppleII plus and He microcomputers. Weighted least-squares regression has been programmed in Pascal for a microcomputer. A double precision Pascal compiler and the Motorola 6809 assembler produce a fast machine-code program occupying 22,000 bytes of memory when appended to the Pascal run-time module. Large data sets fit in the remaining memory. A regression with 72 observations and 24 parameters runs in 7 min, excluding optional print out of large matrices. The maximum dimensions of the design matrix, X, can be altered by modifying two Pascal constants. Minor changes to the Pascal source program will make it compatible with other Pascal compilers. The program optionally orthogonalises the X matrix to detect linearly-dependent columns in X, and/or generate orthogonal parameter estimates. After orthogonalizing X and fitting the model, the parameter estimates for the original X can be retrieved by the program. Regressions on a repeatedly reduced model are performed through elimination of columns in X until the minimum adequate model is obtained.  相似文献

GCWIND is a microcomputer (IBM-PC compatible) program for theidentification of protein-coding open reading frames. The programis similar to the FRAME program, but the latter has only beenimplemented for a specialized graphics package. The base compositions(%G+C)for each of the three possible reading phases throughthe DNA sequence are displayed separately, together with thepositions of potential translation initiation and terminationcodons (on the leading and complementary strands), to providean immediate representation of those regions within the sequencethat have coding potential.  相似文献

A computer program that facilitates the creation of a culture collection database has been written for a microcomputer (Apple He with a Z-80 card) using dBASE II® (Ashton-Tate). The Culture Collection Program accommodates up to 250 individual strain records on one 5 1/4 floppy disk. For each strain, information that can be stored includes the name of the micro-organism, culture collection number, antibiotic resistance markers, plasmids, genetic markers, references, growth medium, growth temperature and additional comments. The last date of subculturing can be ascertained and information about the status of the preserved cultures can also be noted. With a menu-driven format which requires no computer programming expertise, the user can readily create new entries, update old ones and search the database for strains with certain common properties.  相似文献

An interactive computer program for the rapid computation of Most Probable Numbers (MPN) with 95% confidence intervals and goodness-of-fit, is presented. The program, written in ‘MICROSOFT BASIC’ employs an iterative algorithm based on a modification of the Newton-Raphson method and accomodates any number of replicates up to ten dilutions. It is applicable to most microcomputers with little or no modification. Since the computed MPN, confidence interval,a nd goodness-of-fit tests are displayed simultaneously, MPN tables are no longer required.  相似文献

DNA Modeller is a microcomputer program for interactively manipulatingup to 20 bp in a DNA double helical arrangement. It calculatesthe van der Waals and electrostatic energies of base-base interactionsusing the AMBER potential, minimizes the energy with respectto the pair (buckle, propeller, opening, shear, stretch, stagger)and step (tilt, roll, twist, shift, slide, rise) parameters,calculates lengths of the canonical hydrogen bonds between thecomplementary bases, and calculates interatomic distances betweenthe successive base pairs. Input/output files are simple listsof the step and pair parameters or lists of the atom specifications(N1, C2, etc.) and their Cartesian coordinates (compatible withthe Desktop Molecular Modeller *.mol files). The program issupplied with a readbrk utility which transforms PDB/NDB tothe*.mol format readable by DNA Modeller. The DNA crystal structuresdeposited in the PDB or NDB databases can thus be analyzed,and their bases visualized and interactively manipulated. Inaddition, DNA Modeller can calculate the base pair and stepgeometrical parameters and interaction energies. A plotter utilitycreates wire mono or stereo pictures of the bases. This programis designed for IBM-compatible computers working under DOS orcan run as a DOS application under MS Windows 3.x or Merge (SCOUnix DOS emulator).  相似文献

EZ-FIT, an interactive microcomputer software package, has been developed for the analysis of enzyme kinetic and equilibrium binding data. EZ-FIT was designed as a user-friendly menu-driven package that has the facility for data entry, editing, and filing. Data input permits the conversion of cpm, dpm, or optical density to molar per minute per milligram protein. Data can be fit to any of 14 model equations including Michaelis-Menten, Hill, isoenzyme, inhibition, dual substrate, agonist, antagonist, and modified integrated Michaelis-Menten. The program uses the Nelder-Mead simplex and Marquardt nonlinear regression algorithms sequentially. A report of the results includes the parameter estimates with standard errors, a Student t test to determine the accuracy of the parameter values, a Runs statistic test of the residuals, identification of outlying data, an Akaike information criterion test for goodness-of-fit, and, when the experimental variance is included, a chi 2 statistic test for goodness-of-fit. Several different graphs can be displayed: an X-Y, a Scatchard, an Eadie-Hofstee, a Lineweaver-Burk, a semilogarithmic, and a residual plot. A data analysis report and graphs are designed to evaluate the goodness-of-fit of the data to a particular model.  相似文献

A computer program package for the storage, change, and comparison of restriction maps is described. The programs are intended to detect overlaps between relatively short (about 10-40 kb; abbreviations ref.2) maps and to merge the overlapping fragments into large restriction maps. They run on a 16-bit-microcomputer with limited memory and addressing capability. Due to the restricted reliability of restriction maps compared with DNA sequence data a particular storage method was used. The source code of the programs is freely available (+).  相似文献

The program described is written in BASIC and enables calculationof ionic activity products and degrees of saturation for solutionswith respect to minerals of biological interest. The programtakes into account ion-pair formation by association of anionsand cations. The number of constituent species, whether or notinvolved in mineral formation or in ion-pair formation, appearsto be unlimited. The computation fulfils the conditions of conservationof matter and electrical neutrality. Successful computationis achieved even for systems with highly unfavourable ratiosbetween cations and anions with high affinities. A software package is described to reconstruct three-dimensional pictures in true perspective from a series of parallel sections using a low-cost computer system (Apple II plus). Data sampling via a graphic tablet and graphical output on the monitor screen or a digital plotter are assigned to different programs under control of a menu program. The number of data representing the object under study is unlimited. Originally written in BASIC, the programs were translated to machine language. As an application of the package, reconstructions of an identified large interneuron of the locust brain are presented.  相似文献

The study of nucleic acid hybridization is facilitated by computer mediated fitting of theoretical models to experimental data. This paper describes a non-linear curve fitting program, using the `Patternsearch' algorithm, written in BASIC for the Apple II microcomputer. This paper describes the program GLOBIC, which compares, characterizesand fingerprints even 0.1 Mbase sequences in a few minutes withthe aid of an IBM-AT microcomputer. Instead of the nucleotidesequences themselves, GLOBIC compares the local nucleotide orshort oligonucleotide compositions. GLOBIC presents two-dimensionalmaps of contour lines depicting the similarity of two differentsequences, a sequence compared to itself, to its complementarysequence or to a random sequence. A vocabulary is presentedto translate the typical patterns appearing in the two-dimensionalmaps into their meanings as relationships between the comparedsequences. The application of GLOBIC is demonstrated using severalexamples from the genomic nucleotide sequences of bacteriophageT7, adenovirus type-2 and Epstein–Barr virus.  相似文献
