SUMMARY: We have created a software tool, SNPTools, for analysis and visualization of microarray data, mainly SNP array data. The software can analyse and find differences in intensity levels between groups of arrays and identify segments of SNPs (genes, clones), where the intensity levels differ significantly between the groups. In addition, SNPTools can show jointly loss-of-heterozygosity (LOH) data (derived from genotypes) and intensity data for paired samples of tumour and normal arrays. The output graphs can be manipulated in various ways to modify and adjust the layout. A wizard allows options and parameters to be changed easily and graphs replotted. All output can be saved in various formats, and also re-opened in SNPTools for further analysis. For explorative use, SNPTools allows various genome information to be loaded onto the graphs. The effective extraction of information from multidimensional data sets derived from phenotyping experiments is a growing challenge in biology. Data visualization tools are important resources that can aid in exploratory data analysis of complex data sets. Phenotyping experiments of model organisms produce data sets in which a large number of phenotypic measures are collected for each individual in a group. A critical initial step in the analysis of such multidimensional data sets is the exploratory analysis of data distribution and correlation. To facilitate the rapid visualization and exploratory analysis of multidimensional complex trait data, we have developed a user-friendly, web-based software tool called Phenostat. Phenostat is composed of a dynamic graphical environment that allows the user to inspect the distribution of multiple variables in a data set simultaneously. Individuals can be selected by directly clicking on the graphs and thus displaying their identity, highlighting corresponding values in all graphs, allowing their inclusion or exclusion from the analysis. Statistical analysis is provided by R package functions. Phenostat is particularly suited for rapid distribution and correlation analysis of subsets of data. An analysis of behavioral and physiologic data stemming from a large mouse phenotyping experiment using Phenostat reveals previously unsuspected correlations. Background  

New techniques for determining relationships between biomolecules of all types – genes, proteins, noncoding DNA, metabolites and small molecules – are now making a substantial contribution to the widely discussed explosion of facts about the cell. The data generated by these techniques promote a picture of the cell as an interconnected information network, with molecular components linked with one another in topologies that can encode and represent many features of cellular function. New laser scanning microscopy techniques enable biologists to acquire larger, more complex image datasets. Emerging imaging modalities such as multispectral, harmonic, and fluorescence lifetime can generate data with six or more dimensions; however, existing software is not well suited to the visualization or analysis of such data. To address these concerns, we have developed VisBio, an application and toolkit for visualization and analysis of multidimensional, biological image data of any dimensionality.  相似文献

Background  

Data mining in large DNA sequences is a major challenge in microbial genomics and bioinformatics. Oligonucleotide usage (OU) patterns provide a wealth of information for large scale sequence analysis and visualization. The purpose of this research was to make OU statistical analysis available as a novel web-based tool for functional genomics and annotation. Background  

Eukaryotic DNA replication is regulated at the level of large chromosomal domains (0.5–5 megabases in mammals) within which replicons are activated relatively synchronously. These domains replicate in a specific temporal order during S-phase and our genome-wide analyses of replication timing have demonstrated that this temporal order of domain replication is a stable property of specific cell types.  相似文献

VISTAL describes aligned structures as a series of matched secondary structure elements, colored according to the three-dimensional distance of their Calpha atoms. Summary: Traditional two-dimensional (2D) software programsfor drawing pedigrees are limited when dealing with extendedpedigrees. In successive generations, the number of individualsgrows exponentially, leading to an unworkable amount of spacerequired in the horizontal direction for 2D displays. In addition,it is not always possible to place closely related individualsnear each other due to the lack of space in 2Ds. To addressthese issues we have developed three-dimensional (3D) pedigreedrawing techniques to enable clearer visualization of extendedpedigrees. Currently no other methods are available for displayingextended pedigrees in 3Ds. We have made freely available a softwaretool—‘Celestial3D’—that implements thesenovel techniques. Summary: BicOverlapper is a tool to visualize biclusters fromgene-expression matrices in a way that helps to compare biclusteringmethods, to unravel trends and to highlight relevant genes andconditions.
