Aim
Our aim is to document the dimensions of current squamate reptile biodiversity in the Americas by integrating taxonomic, phylogenetic and functional data, and assessing how this may vary across phylogenetic scales. We also explore the potential underlying mechanisms that may be responsible for the observed geographical diversity patterns.Location

We used published data on the distribution, phylogeny, and body size of squamate reptiles to document the current dimensions of their alpha diversity in the Americas. We overlapped species ranges to estimate taxonomic diversity (TD) and calculated phylogenetic diversity (PD) using mean pairwise phylogenetic distance (MPD), speciation rate (DivRate) and Faith's phylogenetic index (PD). We estimated functional diversity (FD) as trait dispersion in the multivariate space using body size and leg development data. We implemented a deconstructive macroecological approach to understand how spatial mismatches between the three facets of diversity vary across phylogenetic scales, and the potential eco-evolutionary mechanisms driving these patterns across space.Results
We found a strong latitudinal gradient of TD with a large accumulation in tropical regions. PD and FD patterns were largely similar likely due to the high phylogenetic signal in the traits used, and higher values tended to be concentrated in harsh and/or heterogeneous environments. We found differences between major clades within Squamata that display contrasting geographical patterns. Several regions across the continent shared the same spatial mismatches between dimensions across clades, suggesting that similar eco-evolutionary processes are shaping these regional reptile assemblages. However, we also found evidence that non-mutually exclusive processes can operate differently across clades.Main conclusions
The deconstructive approach implemented here is based on a solid macroecological framework. We can extend this to other taxonomic groups to establish whether there are particularities about how different eco-evolutionary mechanisms shape biodiversity facets in a spatially explicit context. 相似文献2.

We calculated patterns of spatial turnover for mammalian traits and phylogenetic lineages using the mean nearest taxon distance. We then used a variance partitioning approach to establish the relative contribution of trait conservatism, ecological adaptation and clade specific ecological preferences on global trait turnover.Results
We provide a global scale analysis of trait turnover across mammalian terrestrial assemblages, which demonstrates that phylogenetic turnover by itself does not predict trait turnover better than random expectations. Conversely, trait turnover is consistently more strongly associated with environmental variation than predicted by our null models. The influence of clade‐specific ecological preferences, reflected by the shared component of phylogenetic turnover and environmental variation, was considerably higher than expectations. Although global patterns of trait turnover are dependent on the trait under consideration, there is a consistent association between trait turnover and environmental predictive variables, regardless of the trait considered.Main conclusions
Our results suggest that changes in phylogenetic composition are not always coupled with changes in trait composition on a global scale and that environmental conditions are strongly associated with patterns of trait composition across species assemblages, both within and across phylogenetic clades. 相似文献3.

Two phylogenetic metrics (net relatedness index and nearest taxon index), which represent different evolutionary depths, are used to quantify phylogenetic relatedness of invasive angiosperms, with respect to different tailor-made species pools. Phylogenetic relatedness of invasive angiosperms is related to climatic variables.Results
The global assemblage of invasive angiosperm species is a strongly phylogenetically clustered subset of the species of the entire global angiosperm flora. Most invasive angiosperm assemblages are a phylogenetically clustered subset of their respective naturalized species pools, and phylogenetic clustering reflecting shallow evolutionary history is greater than that reflecting deep evolutionary history. In general, the phylogenetic relatedness of invasive species is greater in regions with lower temperature and precipitation across the world.Main conclusions

Family Combretaceae is a member of the rosid clade and comprises 10 genera and more than 500 species, predominantly assigned to genera Combretum and Terminalia, and occurring on all continents and in a wide range of ecosystems.Methods
We use a target capture approach and the Angiosperms353 universal probes to reconstruct a robust dated phylogenetic tree for the family. This phylogenetic framework, combined with seed dispersal traits, biome data and biogeographic ranges, allows the reconstruction of the biogeographical history of the group.Results
Ancestral range reconstructions suggest a Gondwanan origin (Africa/South America), with several intercontinental dispersals within the family and few transitions between biomes. Relative abundance of fruit dispersal types differed by both continent and biome. However, intercontinental colonizations were only significantly enhanced by water dispersal (drift fruit), and there was no evidence that seed dispersal modes influenced biome shifts.Main Conclusions

Aim
If evolutionary distance is akin to evolutionary chance, then it follows that species assemblages that are distantly related will also be more disparate in terms of their traits, features and the niches they occupy. Yet, studies have found that the total phylogenetic distance of an assemblage, known as phylogenetic diversity, is an unreliable surrogate for functional diversity. We investigate global variation in the relationship between Faith's phylogenetic diversity (PD) and mean pairwise functional distance (MPFD) across latitude and the influence of migratory species on both these aspects of diversity.Location

We measure PD and MPFD for over 9000 species of bird across more than 17,000 globally distributed assemblages. We obtain standardised effect sizes for both indices by simulating assemblage composition under an ecologically informed null model. We employ path analysis to characterize variation in the relationship between PD's and MPFD across latitude, elevation and with proportion of migratory species.Results
Globally, assemblages that were phylogenetically diverse tended to be less functionally dispersed than expected; however, this relationship showed considerable variation across latitude decreasing with distance from the equator. The proportion of migratory species in an assemblage was found to be an important predictor of functional diversity, with migrant rich assemblages generally showing less functional diversity than expected. We identify the Andes and Hengduan Mountains as regions of exceptional bird functional diversity.Main conclusions
The relationship between phylogenetic diversity and function diversity is context specific, varying across environmental gradients such as latitude, and influenced by ecological phenomena such as migration. Thus, care should be taken using phylogenetic diversity as a proxy for functional diversity, particularly in clades with sparse functional data. Instead, we recommend that studies consider how phylogenetic diversity's surrogacy for functional diversity may be impacted by environmental context and evaluate empirical observations against biogeographically constrained and ecologically informed null models. 相似文献7.

Premise
Recent phylogenetic studies of the Araceae have confirmed the position of the duckweeds nested within the aroids, and the monophyly of a clade containing all the unisexual flowered aroids plus the bisexual-flowered Calla palustris. The main objective of the present study was to better resolve the deep phylogenetic relationships among the main lineages within the family, particularly the relationships between the eight currently recognized subfamilies. We also aimed to confirm the phylogenetic position of the enigmatic genus Calla in relation to the long-debated evolutionary transition between bisexual and unisexual flowers in the family.Methods
Nuclear DNA sequence data were generated for 128 species across 111 genera (78%) of Araceae using target sequence capture and the Angiosperms 353 universal probe set.Results
The phylogenomic data confirmed the monophyly of the eight Araceae subfamilies, but the phylogenetic position of subfamily Lasioideae remains uncertain. The genus Calla is included in subfamily Aroideae, which has also been expanded to include Zamioculcadoideae. The tribe Aglaonemateae is newly defined to include the genera Aglaonema and Boycea.Conclusions
Our results strongly suggest that new research on African genera (Callopsis, Nephthytis, and Anubias) and Calla will be important for understanding the early evolution of the Aroideae. Also of particular interest are the phylogenetic positions of the isolated genera Montrichardia, Zantedeschia, and Anchomanes, which remain only moderately supported here. 相似文献9.

We estimated bat phylogenetic community structure across restrictive geographical extents and modelled it as a function of palaeoclimatic stability and in situ net diversification rates.Results
Limiting geographical extents from larger to smaller scales greatly changed the phylogenetic structure of bat communities. The magnitude of these effects is less noticeable in the western hemisphere, where frequent among-realm biota interchange could have been maintained through the adaptive traits of bats. Bat communities with high phylogenetic relatedness are generally more common in regions that have changed less in climate since the Last Glacial Maximum, supporting the expectation that stable climates allow for increased phylogenetic clustering. Finally, increased in situ net diversification rates are associated with greater phylogenetic clustering in bat communities.Main conclusions
We show that the world-wide phylogenetic structure of bat assemblages varies as a function of geographical extents, dispersal barriers, palaeoclimatic stability and in situ diversification. The integrative framework used in our study, which can be applied to other taxonomic groups, has not only proved useful to explain the evolutionary dynamics of community assembly, but could also help to tackle questions related to scale dependence in community ecology and biogeography. 相似文献10.

Background and Aims
Previous molecular phylogenetic studies disagree with the informal generic-level taxonomic groups based on morphology. In this study morphological characters in the caesalpinioid clade Detarieae are evaluated within a phylogenetic framework as a means of better understanding phylogenetic relationships and morphological evolution.Methods
Morphological characters were observed and scored for representative species of Detarieae focusing on the resin-producing genera. Phylogenetic analyses were carried out with morphological characters alone and then combined with DNA sequences.Key Results
Despite a high level of homoplasy, morphological data support several clades corresponding to those recovered in molecular phylogenetic analyses. The more strongly supported clades are each defined by at least one morphological synapomorphy. Several characters (e.g. apetaly) previously used to define informal generic groups evolved several times independently, leading to the differences observed with the molecular phylogenetic analyses. Although floral evolution is complex in Detarieae some patterns are recovered.Conclusions
New informal taxonomic groupings are proposed based on the present findings. Aim
The conversion of old‐growth tropical forests into human‐modified landscapes threatens biodiversity worldwide, but its impact on the phylogenetic dimension of remaining communities is still poorly known. Negative and neutral responses of tree phylogenetic diversity to land use change have been reported at local and landscape scales. Here, we hypothesized that such variable responses to disturbance depend on the regional context, being stronger in more degraded rain forest regions with a longer history of land use.Location

We used a large vegetation database (6,923 trees from 686 species) recorded in 98 50‐ha landscapes distributed across two Brazilian and four Mexican regions, which exhibit different degrees of disturbance. In each region, we assessed whether phylogenetic alpha and beta diversities were related to landscape‐scale forest loss, the percentage of shade‐intolerant species (a proxy of local disturbance) and/or the relatedness of decreasing (losers) and increasing (winners) taxa.Results
Contrary to our expectations, the percentage of forest cover and shade‐intolerant species were weakly related to phylogenetic alpha and beta diversities in all but one region. Loser species were generally as dispersed across the phylogeny as winner species, allowing more degraded, deforested and species‐poorer forests to sustain relatively high levels of evolutionary (phylogenetic) diversity.Main conclusion
Our findings support previous evidence indicating that traits related to high susceptibility to forest disturbances are convergent or have low phylogenetic signal. More importantly, they reveal that the evolutionary value of disturbed forests is (at least in a phylogenetic sense) much greater than previously thought.12.

Aim
Coastal fishes have a fundamental role in marine ecosystem functioning and contributions to people, but face increasing threats due to climate change, habitat degradation and overexploitation. The extent to which human pressures are impacting coastal fish biodiversity in comparison with geographic and environmental factors at large spatial scale is still under scrutiny. We analysed fish eDNA in 263 stations (samples) in 68 sites distributed across polar, temperate and tropical regions. We modelled the effect of environmental, geographic and socio-economic factors on α- and β-diversity. We then computed the partial effect of each factor on several fish biodiversity components using taxonomic molecular units (MOTU) and genetic sequences. We also investigated the relationship between fish genetic α- and β-diversity measured from our barcodes, and phylogenetic but also functional diversity.Results
We show that fish eDNA MOTU and sequence α- and β-diversity have the strongest correlation with environmental factors on coastal ecosystems worldwide. However, our models also reveal a negative correlation between biodiversity and human dependence on marine ecosystems. In areas with high dependence, diversity of all fish, cryptobenthic fish and large fish MOTUs declined steeply. Finally, we show that a sequence diversity index, accounting for genetic distance between pairs of MOTUs, within and between communities, is a reliable proxy of phylogenetic and functional diversity.Main conclusions
Together, our results demonstrate that short eDNA sequences can be used to assess climate and direct human impacts on marine biodiversity at large scale in the Anthropocene and can further be extended to investigate biodiversity in its phylogenetic and functional dimensions. 相似文献14.

Aim
Many important patterns and processes vary across the phylogeny and depend on phylogenetic scale. Nonetheless, phylogenetic scale has never been formally conceptualized, and its potential remains largely unexplored. Here, we formalize the concept of phylogenetic scale, review how phylogenetic scale has been considered across multiple fields and provide practical guidelines for the use of phylogenetic scale to address a range of biological questions.Innovation
We summarize how phylogenetic scale has been treated in macroevolution, community ecology, biogeography and macroecology, illustrating how it can inform, and possibly resolve, some of the longstanding controversies in these fields. To promote the concept empirically, we define phylogenetic grain and extent, scale dependence, scaling and the domains of phylogenetic scale. We illustrate how existing phylogenetic data and statistical tools can be used to investigate the effects of scale on a variety of well‐known patterns and processes, including diversification rates, community structure, niche conservatism or species‐abundance distributions.Main conclusions
Explicit consideration of phylogenetic scale can provide new and more complete insight into many longstanding questions across multiple fields (macroevolution, community ecology, biogeography and macroecology). Background
A recent report has shown that the phylogenetic origin of Helicobacter pylori based on multi-locus sequence typing (MLST) was significantly associated with the severity of gastritis in Colombia. However, the potential relationship between phylogenetic origin and clinical outcomes was not examined in that study. If the phylogenetic origin rather than virulence factors were truly associated with clinical outcomes, identifying a population at high risk for gastric cancer in Colombia would be relatively straightforward. In this study, we examined the phylogenetic origins of strains from gastric cancer and duodenal ulcer patients living in Bogota, Colombia.Methods
We included 35 gastric cancer patients and 31 duodenal ulcer patients, which are considered the variant outcomes. The genotypes of cagA and vacA were determined by polymerase chain reaction. The genealogy of these Colombian strains was analyzed by MLST. Bacterial population structure was analyzed using STRUCTURE software.Results
H. pylori strains from gastric cancer and duodenal ulcer patients were scattered in the phylogenetic tree; thus, we did not detect any difference in phylogenetic distribution between gastric cancer and duodenal ulcer strains in the hpEurope group in Colombia. Sixty-six strains, with one exception, were classified as hpEurope irrespective of the cagA and vacA genotypes, and type of disease. STRUCTURE analysis revealed that Colombian hpEurope strains have a phylogenetic connection to Spanish strains.Conclusions
Our study showed that a phylogeographic origin determined by MLST was insufficient for distinguishing between gastric cancer and duodenal ulcer risk among hpEurope strains in the Andean region in Colombia. Our analysis also suggests that hpEurope strains in Colombia were primarily introduced by Spanish immigrants. 相似文献17.

Background
The tectum is a structure localized in the roof of the midbrain in vertebrates, and is taken to be highly conserved in evolution. The present article assessed three hypotheses concerning the evolution of lamination and citoarchitecture of the tectum of nontetrapod animals: 1) There is a significant degree of phylogenetic inertia in both traits studied (number of cellular layers and number of cell classes in tectum); 2) Both traits are positively correlated accross evolution after correction for phylogeny; and 3) Different developmental pathways should generate different patterns of lamination and cytoarchitecture.Methodology/Principal Findings
The hypotheses were tested using analytical-computational tools for phylogenetic hypothesis testing. Both traits presented a considerably large phylogenetic signal and were positively associated. However, no difference was found between two clades classified as per the general developmental pathways of their brains.Conclusions/Significance
The evidence amassed points to more variation in the tectum than would be expected by phylogeny in three species from the taxa analysed; this variation is not better explained by differences in the main course of development, as would be predicted by the developmental clade hypothesis. Background
Commonly used phylogenetic models assume a homogeneous evolutionary process throughout the tree. It is known that these homogeneous models are often too simplistic, and that with time some properties of the evolutionary process can change (due to selection or drift). In particular, as constraints on sequences evolve, the proportion of variable sites can vary between lineages. This affects the ability of phylogenetic methods to correctly estimate phylogenetic trees, especially for long timescales.
