In general, a disease manifests not from malfunction of individual molecules but from failure of the relevant system or network, which can be considered as a set of interactions or edges among molecules. Thus, instead of individual molecules, networks or edges are stable forms to reliably characterize complex diseases. This paper reviews both traditional node biomarkers and edge biomarkers, which have been newly proposed. These biomarkers are classified in terms of their contained information. In particular, we show that edge and network biomarkers provide novel ways of stably and reliably diagnosing the disease state of a sample. First, we categorize the biomarkers based on the information used in the learning and prediction steps. We then briefly introduce conventional node biomarkers, or molecular biomarkers without network information, and their computational approaches. The main focus of this paper is edge and network biomarkers, which exploit network information to improve the accuracy of diagnosis and prognosis. Moreover, by extracting both network and dynamic information from the data, we can develop dynamical network and edge biomarkers. These biomarkers not only diagnose the immediate pre-disease state but also detect the critical molecules or networks by which the biological system progresses from the healthy to the disease state. The identified critical molecules can be used as drug targets, and the critical state indicates the critical point of disease control. The paper also discusses representative biomarker-based methods.  相似文献

Synthesis The quickly expanding literature on early warning signals for critical transitions in ecosystems suggests that critical slowing down is a key phenomenon to measure the distance to a tipping point in ecosystems. Such work is broadly misinterpreted as showing that slowing down is specific to tipping points. In this contribution, we show why this is not the case. Early warning signals based on critical slowing down indicate a broader class of situations where a system becomes increasingly sensitive to perturbations. Ecosystem responses to external changes can surprise us by their abruptness and irreversibility. Models have helped identifying indicators of impending catastrophic shifts, referred to as ‘generic early warning signals’. These indicators are linked to a phenomenon known as ‘critical slowing down’ which describes the fact that the recovery rate of a system after a perturbation decreases when the system approaches a bifurcation – such as the classical fold bifurcation associated to catastrophic shifts. However, contrary to what has sometimes been suggested in the literature, a decrease in recovery rate cannot be considered as specific to approaching catastrophic shifts. Here, we analyze the behavior of early warning signals based on critical slowing down in systems approaching a range of catastrophic and non‐catastrophic situations. Our results show that slowing down generally happens in situations where a system is becoming increasingly sensitive to external perturbations, independently of whether the impeding change is catastrophic or not. These results highlight that indicators specific to catastrophic shifts are still lacking. More importantly, they also imply that in systems where we have no reason to expect catastrophic transitions, slowing down may still be used in a more general sense as a warning signal for a potential decrease in stability.  相似文献

当一个存在多稳态的生态系统临近突变阈值点时, 外界条件即使发生一个微小变化, 也会引发生态系统的剧烈响应, 使之进入结构和功能截然不同的另一稳定状态, 这种现象称为重大突变(critical transition)。重大突变所导致的稳态转换总是伴随着生态系统服务的急剧变化, 可能对人类可持续发展产生重大影响。预测生态系统突变的发生非常困难, 但科学家在此领域的大量研究结果表明, 通过监测一些通用指标可以判断生态系统是否不断临近重大突变阈值点, 进而可以进行生态系统重大突变预警。该文对近年来生态系统重大突变检测领域所取得的成果进行总结与归纳, 论述了生态系统重大突变的产生机制及其后果, 介绍了生态系统突变预警信号提取的理论基础, 从时间和空间两个维度总结了近年来生态系统重大突变预警信号的提取方法, 概述了当前研究面临的挑战, 指出生态系统突变预警信号的检测应充分利用时空动态数据, 并且联合多个指标, 从多个角度进行综合预警, 此外, 还应重视生态系统结构与重大突变之间的关系, 增强生态系统突变预警能力。  相似文献

Climate change and intensified land‐use impose severe stress on arid ecosystems, resulting in relatively rapid degradation which is difficult to reverse. To prevent such critical transitions it is crucial to detect early warning signals. Increased ‘patchiness’– smaller and fewer vegetated patches – is thought to be such a signal, but the underlying mechanisms are still poorly understood. Facilitation between plants is known to be an important mechanism driving the patchiness of the vegetation, but we lack understanding of how interactions between plants change in response to combined effects of drought and consumer pressure – the main stressors in many arid ecosystems. Over the last decade numerous experimental studies have tested how intensity of facilitation between plants changes with increasing stress. The most recent synthesis predicts a decline in facilitation intensity at the severe end of a drought stress gradient. Adding consumer pressure may result in even earlier and faster declines in facilitation intensity. So far, studies on critical transitions and plant–plant interactions have developed separately. The relationship between stress and facilitation intensity has been overlooked in critical transition theory, while facilitation intensity may determine the position of a critical transition threshold. In this study, we incorporate experimental studies on the relation between stress and facilitation intensity into the critical transition framework, to improve our ability to predict critical transitions. Moreover, we propose that a decline in facilitation intensity at the severe end of a stress gradient may occur prior to a critical transition. Inclusion of consumer pressure will speed up this process, leading to earlier and faster degradation. In‐field monitoring of seedling–facilitator associations and declines in facilitator recruitment can indicate declines in facilitation intensity and may thus provide additional early warning signals for imminent critical transitions, besides increased patchiness.  相似文献

Critical transitions are qualitative changes of state that occur when a stochastic dynamical system is forced through a critical point. Many critical transitions are preceded by characteristic fluctuations that may serve as model‐independent early warning signals, implying that these events may be predictable in applications ranging from physics to biology. In nonbiological systems, the strength of such early warning signals has been shown partly to be determined by the speed at which the transition occurs. It is currently unknown whether biological systems, which are inherently high dimensional and typically display low signal‐to‐noise ratios, also exhibit this property, which would have important implications for how ecosystems are managed, particularly where the forces exerted on a system are anthropogenic. We examine whether the rate of forcing can alter the strength of early warning signals in (1) a model exhibiting a fold bifurcation where a state shift is driven by the harvesting of individuals, and (2) a model exhibiting a transcritical bifurcation where a state shift is driven by increased grazing pressure. These models predict that the rate of forcing can alter the detectability of early warning signals regardless of the underlying bifurcation the system exhibits, but that this result may be more pronounced in fold bifurcations. These findings have important implications for the management of biological populations, particularly harvested systems such as fisheries, and suggest that knowing the class of bifurcations a system will manifest may help discriminate between true‐positive and false‐positive signals.  相似文献

Most work on generic early warning signals for critical transitions focuses on indicators of the phenomenon of critical slowing down that precedes a range of catastrophic bifurcation points. However, in highly stochastic environments, systems will tend to shift to alternative basins of attraction already far from such bifurcation points. In fact, strong perturbations (noise) may cause the system to “flicker” between the basins of attraction of the system’s alternative states. As a result, under such noisy conditions, critical slowing down is not relevant, and one would expect its related generic leading indicators to fail, signaling an impending transition. Here, we systematically explore how flickering may be detected and interpreted as a signal of an emerging alternative attractor. We show that—although the two mechanisms differ—flickering may often be reflected in rising variance, lag-1 autocorrelation and skewness in ways that resemble the effects of critical slowing down. In particular, we demonstrate how the probability distribution of a flickering system can be used to map potential alternative attractors and their resilience. Thus, while flickering systems differ in many ways from the classical image of critical transitions, changes in their dynamics may carry valuable information about upcoming major changes.  相似文献

Molecular biomarkers can be used as objective indicators of pathologic processes. Although their levels often change over time, their measurement is often constrained to a single time point. Cumulative biomarker exposure would provide a fundamentally different kind of measurement to what is available in the clinic. Magnetic resonance relaxometry can be used to noninvasively monitor changes in the relaxation properties of antibody-coated magnetic particles when they aggregate upon exposure to a biomarker of interest. We used implantable devices containing such sensors to continuously profile changes in three clinically relevant cardiac biomarkers at physiological levels for up to 72 h. Sensor response differed between experimental and control groups in a mouse model of myocardial infarction and correlated with infarct size. Our prototype for a biomarker monitoring device also detected doxorubicin-induced cardiotoxicity and can be adapted to detect other molecular biomarkers with a sensitivity as low as the pg/ml range.  相似文献

Plants convert light energy from the sun into chemical energy by photosynthesis. Since they are sessile, they have to deal with a wide range of conditions in their immediate environment. Many abiotic and biotic parameters exhibit considerable fluctuations which can have detrimental effects especially on the efficiency of photosynthetic light harvesting. During evolution, plants, therefore, evolved a number of acclimation processes which help them to adapt photosynthesis to such environmental changes. This includes protective mechanisms such as excess energy dissipation and processes supporting energy redistribution, e.g. state transitions or photosystem stoichiometry adjustment. Intriguingly, all these responses are triggered by photosynthesis itself via the interplay of its light reaction and the Calvin–Benson cycle with the residing environmental condition. Thus, besides its primary function in harnessing and converting light energy, photosynthesis acts as a sensing system for environmental changes that controls molecular acclimation responses which adapt the photosynthetic function to the environmental change. Important signalling parameters directly or indirectly affected by the environment are the pH gradient across the thylakoid membrane and the redox states of components of the photosynthetic electron transport chain and/or electron end acceptors coupled to it. Recent advances demonstrate that these signals control post-translational modifications of the photosynthetic protein complexes and also affect plastid and nuclear gene expression machineries as well as metabolic pathways providing a regulatory framework for an integrated response of the plant to the environment at all cellular levels.  相似文献

Many dynamical systems, including lakes, organisms, ocean circulation patterns, or financial markets, are now thought to have tipping points where critical transitions to a contrasting state can happen. Because critical transitions can occur unexpectedly and are difficult to manage, there is a need for methods that can be used to identify when a critical transition is approaching. Recent theory shows that we can identify the proximity of a system to a critical transition using a variety of so-called 'early warning signals', and successful empirical examples suggest a potential for practical applicability. However, while the range of proposed methods for predicting critical transitions is rapidly expanding, opinions on their practical use differ widely, and there is no comparative study that tests the limitations of the different methods to identify approaching critical transitions using time-series data. Here, we summarize a range of currently available early warning methods and apply them to two simulated time series that are typical of systems undergoing a critical transition. In addition to a methodological guide, our work offers a practical toolbox that may be used in a wide range of fields to help detect early warning signals of critical transitions in time series data.  相似文献

Flexible behaviors are organized by complex neural networks in the prefrontal cortex. Recent studies have suggested that such networks exhibit multiple dynamical states, and can switch rapidly from one state to another. In many complex systems such as the brain, the early-warning signals that may predict whether a critical threshold for state transitions is approaching are extremely difficult to detect. We hypothesized that increases in firing irregularity are a crucial measure for predicting state transitions in the underlying neuronal circuits of the prefrontal cortex. We used both experimental and theoretical approaches to test this hypothesis. Experimentally, we analyzed activities of neurons in the prefrontal cortex while monkeys performed a maze task that required them to perform actions to reach a goal. We observed increased firing irregularity before the activity changed to encode goal-to-action information. Theoretically, we constructed theoretical generic neural networks and demonstrated that changes in neuronal gain on functional connectivity resulted in a loss of stability and an altered state of the networks, accompanied by increased firing irregularity. These results suggest that assessing the temporal pattern of neuronal fluctuations provides important clues regarding the state stability of the prefrontal network. We also introduce a novel scheme that the prefrontal cortex functions in a metastable state near the critical point of bifurcation. According to this scheme, firing irregularity in the prefrontal cortex indicates that the system is about to change its state and the flow of information in a flexible manner, which is essential for executive functions. This metastable and/or critical dynamical state of the prefrontal cortex may account for distractibility and loss of flexibility in the prefrontal cortex in major mental illnesses such as schizophrenia.  相似文献

生态系统在气候变化和土地利用及人类活动等的影响下其状态会由某一稳态转变到另一稳态。由于环境压力的复杂性、非线性、随机性等特征,往往导致状态转变表现为非线性、突变、跃变等特点。准确界定系统状态跃变的拐点或阈值点存在很大的挑战,而捕捉接近临界拐点前的生态系统结构和属性上的变化特征作为早期预警信号是切实可行的。早期预警信号理论经历理论框架构建、方法确立、机理认知等近半个多世纪的探索,已经由最初的通过仅依赖检测临界点恢复力的速率减慢、方差增加、系统自相关增强等统计学信号过度到更加多样化的检测方法,如检测系统组分属性的变化特征,诊断系统组分各属性之间的关系变化,系统组分的性状变化、系统组分网络结构变化等等,并且试图整合多信号提高预警的精确性。利用来自自然生态系统的长时间高密度数据集和空间代替时间的数据集,基于多度及性状信号的早期预警,结合稳定性、临界恢复力的减速、以及统计参数的指示作用对系统跃变进行早期诊断和预警是预测生态学的主旨。早期预警信号的深入研究不仅能够完善已有理论的不足,同时还能够为生态系统的保护和管理提供切实有效的理论指导。  相似文献

Recent progress in the molecular biology of synaptic transmission, in particular of neurotransmitter receptors, offers novel information relevant to ‘realistic’ modeling of neural processes at the single cell and network level. Sophisticated computer analyses of 2D crystals by high resolution electron microscopy yield images of single neurotransmitter receptor molecules with tentative identifications of ligand binding sites and of conformational transitions. The dynamics of conformational changes can be accounted for by a ‘multistate allosteric network’ model. Allosteric receptors also possess the structural and functional properties required to serve as coincidence detectors between pre- and post-synaptic signals and, therefore, can be used as building blocks for a chemical Hebb synapse. These properties were introduced into networks of formal neurons capable of producing and detecting temporal sequences. In more elaborate models of pre-frontal cortex functions, allosteric receptors control the selection of transient ‘pre-representations’ and their stabilization by external or internal reward signals. We apply this scheme to Shallice's Tower of London test, and we show how a hierarchical neuronal architecture can implement executive or planning functions associated with frontal areas.  相似文献

Developing measures for rapid and early detection of disease re-emergence is important to perform science-based risk assessment of epidemic threats. In the past few years, several early warning signals (EWS) from complex systems theory have been introduced to detect impending critical transitions and extend the set of indicators. However, it is still debated whether they are generically applicable or potentially sensitive to some dynamical characteristics such as system noise and rates of approach to critical parameter values. Moreover, testing on empirical data has, so far, been limited. Hence, verifying EWS performance remains a challenge. In this study, we tackle this question by analyzing the performance of common EWS, such as increasing variance and autocorrelation, in detecting the emergence of COVID-19 outbreaks in various countries. Our work illustrates that these EWS might be successful in detecting disease emergence when some basic assumptions are satisfied: a slow forcing through the transitions and not-fat-tailed noise. In uncertain cases, we observe that noise properties or commensurable time scales may obscure the expected early warning signals. Overall, our results suggest that EWS can be useful for active monitoring of epidemic dynamics, but that their performance is sensitive to certain features of the underlying dynamics. Our findings thus pave a connection between theoretical and empirical studies, constituting a further step towards the application of EWS indicators for informing public health policies.  相似文献

Classical criticality describes sudden changes in the state of a system when underlying processes change slightly. At this transition, patchiness develops which lacks a characteristic or dominant spatial scale. Thus, criticality lies at the interface of two important subjects in ecology, threshold behavior and patchiness. Most ecological examples of criticality involve processes of disturbance and recovery; the spatial and temporal scales of these processes enable three different types of critical system to be distinguished: classical phase transitions, self organized criticality (SOC) and 'robust' criticality. Here, we review the properties defining these three types and their implications for threshold behavior and large intermittent temporal fluctuations, with examples taken from spatial stochastic models for predator-prey, infected-susceptible, and disturbance-recovery interactions. In critical systems, spatial properties of patchiness alone are insufficient indicators of impending sudden changes, unless complemented by the spatial and temporal scales of disturbance and recovery themselves.  相似文献

A biomarker is a molecular target analyzed in a qualitative or quantitative manner to detect and diagnose the presence of a disease, to predict the outcome and the response to a specific treatment allowing personalized tailoring of patient management. Biomarkers can belong to different types of biochemical molecules such as proteins, DNA, RNA or lipids, whereby protein biomarkers have been the most extensively studied and used, notably in blood-based protein quantification tests or immunohistochemistry. The rise of interest in epigenetic mechanisms has allowed the identification of a new type of biomarker, DNA methylation, which is of great potential for many applications. This stable and heritable covalent modification mostly affects cytosines in the context of a CpG dinucleotide in humans. It can be detected and quantified by a number of technologies including genome-wide screening methods as well as locus- or gene-specific high-resolution analysis in different types of samples such as frozen tissues and FFPE samples, but also in body fluids such as urine, plasma, and serum obtained through non-invasive procedures. In some cases, DNA methylation based biomarkers have proven to be more specific and sensitive than commonly used protein biomarkers, which could clearly justify their use in clinics. However, very few of them are at the moment used in clinics and even less commercial tests are currently available. The objective of this review is to discuss the advantages of DNA methylation as a biomarker, the practical considerations for their development, and their use in disease detection, prediction of outcome or treatment response, through multiple examples mainly focusing on cancer, but also to evoke their potential for complex diseases and prenatal diagnostics.  相似文献

Extensive studies from different fields reveal that many macromolecules, especially enzymes, show slow transitions among different conformations. This phenomenon is named such things as dynamic disorder, heterogeneity, hysteretic or mnemonic enzymes across these different fields, and has been directly demonstrated by single molecule enzymology and NMR studies recently. We analyzed enzyme slow conformational changes in the context of regulatory networks. A single enzymatic reaction with slow conformational changes can filter upstream network noises, and can either resonantly respond to the system stimulus at certain frequencies or respond adaptively for sustained input signals of the network fluctuations. It thus can serve as a basic functional motif with properties that are normally for larger intermolecular networks in the field of systems biology. We further analyzed examples including enzymes functioning against pH fluctuations, metabolic state change of Artemia embryos, and kinetic insulation of fluctuations in metabolic networks. The study also suggests that hysteretic enzymes may be building blocks of synthetic networks with various properties such as narrow-banded filtering. The work fills the missing gap between studies on enzyme biophysics and network level dynamics, and reveals that the coupling between the two is functionally important; it also suggests that the conformational dynamics of some enzymes may be evolutionally selected.  相似文献
