Background  

HIV-1 targets human cells expressing both the CD4 receptor, which binds the viral envelope glycoprotein gp120, as well as either the CCR5 (R5) or CXCR4 (X4) co-receptors, which interact primarily with the third hypervariable loop (V3 loop) of gp120. Determination of HIV-1 affinity for either the R5 or X4 co-receptor on host cells facilitates the inclusion of co-receptor antagonists as a part of patient treatment strategies. A dataset of 1193 distinct gp120 V3 loop peptide sequences (989 R5-utilizing, 204 X4-capable) is utilized to train predictive classifiers based on implementations of random forest, support vector machine, boosted decision tree, and neural network machine learning algorithms. An in silico mutagenesis procedure employing multibody statistical potentials, computational geometry, and threading of variant V3 sequences onto an experimental structure, is used to generate a feature vector representation for each variant whose components measure environmental perturbations at corresponding structural positions.  相似文献

Background  

The identification and characterization of genes that influence the risk of common, complex multifactorial disease primarily through interactions with other genes and environmental factors remains a statistical and computational challenge in genetic epidemiology. We have previously introduced a genetic programming optimized neural network (GPNN) as a method for optimizing the architecture of a neural network to improve the identification of gene combinations associated with disease risk. The goal of this study was to evaluate the power of GPNN for identifying high-order gene-gene interactions. Background

A profile-comparison method with position-specific scoring matrix (PSSM) is among the most accurate alignment methods. Currently, cosine similarity and correlation coefficients are used as scoring functions of dynamic programming to calculate similarity between PSSMs. However, it is unclear whether these functions are optimal for profile alignment methods. By definition, these functions cannot capture nonlinear relationships between profiles. Therefore, we attempted to discover a novel scoring function, which was more suitable for the profile-comparison method than existing functions, using neural networks.

Results

Although neural networks required derivative-of-cost functions, the problem being addressed in this study lacked them. Therefore, we implemented a novel derivative-free neural network by combining a conventional neural network with an evolutionary strategy optimization method used as a solver. Using this novel neural network system, we optimized the scoring function to align remote sequence pairs. Our results showed that the pairwise-profile aligner using the novel scoring function significantly improved both alignment sensitivity and precision relative to aligners using existing functions.

Conclusions

We developed and implemented a novel derivative-free neural network and aligner (Nepal) for optimizing sequence alignments. Nepal improved alignment quality by adapting to remote sequence alignments and increasing the expressiveness of similarity scores. Additionally, this novel scoring function can be realized using a simple matrix operation and easily incorporated into other aligners. Moreover our scoring function could potentially improve the performance of homology detection and/or multiple-sequence alignment of remote homologous sequences. The goal of the study was to provide a novel scoring function for profile alignment method and develop a novel learning system capable of addressing derivative-free problems. Our system is capable of optimizing the performance of other sophisticated methods and solving problems without derivative-of-cost functions, which do not always exist in practical problems. Our results demonstrated the usefulness of this optimization method for derivative-free problems.

Supervised classification is fundamental in bioinformatics. Machine learning models, such as neural networks, have been applied to discover genes and expression patterns. This process is achieved by implementing training and test phases. In the training phase, a set of cases and their respective labels are used to build a classifier. During testing, the classifier is used to predict new cases. One approach to assessing its predictive quality is to estimate its accuracy during the test phase. Background

Appropriate definitionof neural network architecture prior to data analysis is crucialfor successful data mining. This can be challenging when the underlyingmodel of the data is unknown. The goal of this study was to determinewhether optimizing neural network architecture using genetic programmingas a machine learning strategy would improve the ability of neural networksto model and detect nonlinear interactions among genes in studiesof common human diseases.

Results

Using simulateddata, we show that a genetic programming optimized neural network approachis able to model gene-gene interactions as well as a traditionalback propagation neural network. Furthermore, the genetic programmingoptimized neural network is better than the traditional back propagationneural network approach in terms of predictive ability and powerto detect gene-gene interactions when non-functional polymorphismsare present.

Conclusion

This study suggeststhat a machine learning strategy for optimizing neural network architecturemay be preferable to traditional trial-and-error approaches forthe identification and characterization of gene-gene interactionsin common, complex human diseases.

The analysis of genetic variation in populations of infectious agents may help us understand their epidemiology and evolution. Here we study a model for assessing the levels and patterns of genetic diversity in populations of infectious agents. The population is structured into many small subpopulations, which correspond to their hosts, that are connected according to a specific type of contact network. We considered different types of networks, including fully connected networks and scale free networks, which have been considered as a model that captures some properties of real contact networks. Infectious agents transmit between hosts, through migration, where they grow and mutate until elimination by the host immune system.  相似文献

Background  

Pichia pastoris is a widely-used host for recombinant protein production. Initial screening for both suitable clones and optimum culture conditions is typically carried out in multi-well plates. This is followed by up-scaling either to shake-flasks or continuously stirred tank bioreactors. A particular problem in these formats is foaming, which is commonly prevented by the addition of chemical antifoaming agents. Intriguingly, antifoams are often added without prior consideration of their effect on the yeast cells, the protein product or the influence on downstream processes such as protein purification. In this study we characterised, for the first time, the effects of five commonly-used antifoaming agents on the total amount of recombinant green fluorescent protein (GFP) secreted from shake-flask cultures of this industrially-relevant yeast.  相似文献

Background  

When investigating covariate interactions and group associations with standard regression analyses, the relationship between the response variable and exposure may be difficult to characterize. When the relationship is nonlinear, linear modeling techniques do not capture the nonlinear information content. Statistical learning (SL) techniques with kernels are capable of addressing nonlinear problems without making parametric assumptions. However, these techniques do not produce findings relevant for epidemiologic interpretations. A simulated case-control study was used to contrast the information embedding characteristics and separation boundaries produced by a specific SL technique with logistic regression (LR) modeling representing a parametric approach. The SL technique was comprised of a kernel mapping in combination with a perceptron neural network. Because the LR model has an important epidemiologic interpretation, the SL method was modified to produce the analogous interpretation and generate odds ratios for comparison.  相似文献

We present here the recent update of AMS algorithm for identification of post-translational modification (PTM) sites in proteins based only on sequence information, using artificial neural network (ANN) method. The query protein sequence is dissected into overlapping short sequence segments. Ten different physicochemical features describe each amino acid; therefore nine residues long segment is represented as a point in a 90 dimensional space. The determination of the right model structure describing a gene regulation network and the identification of its parameters are major goals in systems biology. The task is often hampered by the lack of relevant experimental data with sufficiently low noise level, but the subset of genes whose concentration levels exhibit an oscillatory behavior in time can readily be analyzed on the basis of their Fourier spectrum, known to turn complex signals into few relatively noise-free parameters.
