Problems of biochemical organization]   总被引:1,自引:0,他引:1
Biological organization has been defined as a unity of structure, function and regulation. Biological organization of hierarchical multilevel biological systems is represented by a hierarchy of functioning controllable structures. The hierarchy of levels of material organization predetermines the existence of a hierarchy of regulatory mechanisms. Biochemical organization involves the levels of material organization corresponding to biomacromolecules, supramolecular complexes and cellular organelles. The levels of biomacromolecules and supramolecular structures effectuating elementary functions and controlled by basic regulatory mechanisms occupy key positions in biological systems. These levels play the role of standard functional blocks; their combination leads to hierarchically higher structural levels (cell, tissue, organ, systems of organs, organism) performing more complex functions and controlled by hierarchically more important regulatory mechanisms. The peculiarities of regulation of biological systems that are due to the existence of a hierarchy of regulatory mechanisms are discussed.  相似文献

Multitype spatial point patterns with hierarchical interactions are considered. Here hierarchical interaction means directionality: points on a higher level of hierarchy affect the locations of points on the lower levels, but not vice versa. Such relations are common, for example, in ecological communities. Interacting point patterns are often modeled by Gibbs processes with pairwise interactions. However, these models are inherently symmetric, and the hierarchy can be acknowledged only when interpreting the results. We suggest the following in allowing the inclusion of the hierarchical structure in the model. Instead of regarding the pattern as a realization of a stationary multivariate point process, we build the pattern one type at a time according to the order of the hierarchy by using nonstationary univariate processes. As interactions connected to points x on a certain level are considered, the effect of the higher levels is interpreted as heterogeneity of the pattern x, and the points on the lower levels are neglected because of the hierarchical structure.  相似文献

A synergetic law, being of common physicochemical and biological sense, is formulated: any evolving system that possesses an excess of free energy and elements with chiral asymmetry, while being within one hierarchical level, is able to change the type of symmetry in the process of self-organization increasing its complexity but preserving the sign of prevailing chirality (left — L or right — D twist). The same system tends to form spontaneously a sequence of hierarchical levels with alternating chirality signs of de novo formed structures and with an increase of the structures’ relative scales. In living systems, the hierarchy of conjugated levels of macromolecular structures that begins from the “lowest” asymmetric carbon serves as an anti-entropic factor as well as the structural basis of “selected mechanical degrees of freedom” in molecular machines. During transition of DNA to a higher level of structural and functional organization, regular alterations of the chirality sign D-L-D-L and L-D-L-D for DNA and protein structures, respectively, are observed. Sign-alternating chiral hierarchies of DNA and protein structure, in turn, form a complementary conjugated chiral pair that represents an achiral invariant that “consummates” the molecular-biological block of living systems. The ability of a carbon atom to form chiral compounds is an important factor that determined the carbon basis of living systems on the Earth as well as their development though a series of chiral bifurcations. The hierarchy of macromolecular structures demarcated by the chirality sign predetermined the possibility of the “block” character of biological evolution.  相似文献

Ecological boundaries in the context of hierarchy theory   总被引:1,自引:0,他引:1

Ecological boundaries have been described as being multiscalar or hierarchical entities. However, the concept of the ecological boundary has not been explicitly examined in the context of hierarchy theory. We explore how ecological boundaries might be envisioned as constituents of scalar hierarchical systems. Boundaries may be represented by the surfaces of constituents or as constituents themselves. Where surfaces would correspond to abrupt transition zones, boundary systems might be quite varied depending on hierarchical context. We conclude that hierarchy theory is compatible with a functional vision of ecological boundaries where functions can be largely represented as the processing or filtering of ecological signals. Furthermore, we postulate that emergent ecological boundaries that arise on a new hierarchical level may contribute to the overconnectedness of mature ecosystems. Nevertheless, a thermodynamic approach to the emergence and development of boundary systems does indicate that in many situations, ecological boundaries would persist in time by contributing to the energy production of higher hierarchical levels.  相似文献

The effects of social hierarchy on population dynamics and epidemiology are examined through a model which contains a number of fundamental features of hierarchical systems, but is simple enough to allow analytical insight. In order to allow for differences in birth rates, contact rates and movement rates among different sets of individuals the population is first divided into subgroups representing levels in the hierarchy. Movement, representing dominance challenges, is allowed between any two levels, giving a completely connected network. The model includes hierarchical effects by introducing a set of dominance parameters which affect birth rates in each social level and movement rates between social levels, dependent upon their rank. Although natural hierarchies vary greatly in form, the skewing of contact patterns, introduced here through non-uniform dominance parameters, has marked effects on the spread of disease. A simple homogeneous mixing differential equation model of a disease with SI dynamics in a population subject to simple birth and death process is presented and it is shown that the hierarchical model tends to this as certain parameter regions are approached. Outside of these parameter regions correlations within the system give rise to deviations from the simple theory. A Gaussian moment closure scheme is developed which extends the homogeneous model in order to take account of correlations arising from the hierarchical structure, and it is shown that the results are in reasonable agreement with simulations across a range of parameters. This approach helps to elucidate the origin of hierarchical effects and shows that it may be straightforward to relate the correlations in the model to measurable quantities which could be used to determine the importance of hierarchical corrections. Overall, hierarchical effects decrease the levels of disease present in a given population compared to a homogeneous unstructured model, but show higher levels of disease than structured models with no hierarchy. The separation between these three models is greatest when the rate of dominance challenges is low, reducing mixing, and when the disease prevalence is low. This suggests that these effects will often need to be considered in models being used to examine the impact of control strategies where the low disease prevalence behaviour of a model is critical.  相似文献

We aimed to dissociate two levels of hierarchical structure building in language and mathematics, namely 'first-level' (the build-up of hierarchical structure with externally given elements) and 'second-level' (the build-up of hierarchical structure with internally represented elements produced by first-level processes). Using functional magnetic resonance imaging, we investigated these processes in three domains: sentence comprehension, arithmetic calculation (using Reverse Polish notation, which gives two operands followed by an operator) and a working memory control task. All tasks required the build-up of hierarchical structures at the first- and second-level, resulting in a similar computational hierarchy across language and mathematics, as well as in a working memory control task. Using a novel method that estimates the difference in the integration cost for conditions of different trial durations, we found an anterior-to-posterior functional organization in the prefrontal cortex, according to the level of hierarchy. Common to all domains, the ventral premotor cortex (PMv) supports first-level hierarchy building, while the dorsal pars opercularis (POd) subserves second-level hierarchy building, with lower activation for language compared with the other two tasks. These results suggest that the POd and the PMv support domain-general mechanisms for hierarchical structure building, with the POd being uniquely efficient for language.  相似文献

The dragonfly wing, which consists of veins and membrane,is of biological hierarchical material. We observed the cross-sections of longitudinal veins and membrane using Environmental Scanning Electron Microscopy (ESEM).Based on the experiments and previous studies,we described the longitudinal vein and the membrane in terms of two hierarchical levels of organization of composite materials at the micro- and nano-scales.The longitudinal vein of dragonfly wing has a complex sandwich structure with two chitinous shells and a protein layer, and it is considered as the first hierarchical level of the vein. Moreover, the chitinous shells are concentric multilayered structures.Clusters of nano-fibrils grow along the circumferential orientation embedded into the protein layer. It is considered as the second level of the hierarchy.Similarly, the upper and lower epidermises of membrane constitute the first hierarchical level of organization in micro scale.Similar to the vein shell, the membrane epidermises were found to be a paralleled multilayered structure, defined as the second hierarchical level of the membrane.Combining with the mechanical behavior analysis of the dragonfly wing,we concluded that the growth orientation of the hierarchical structure of the longitudinal vein and membrane is relevant to its biomechanical behavior.  相似文献

Organized complexity is a characteristic feature of ecological systems with heterogeneous components interacting at several spatio-temporal scales. The hierarchy theory is a powerful epistemological framework to describe such systems by decomposing them vertically into levels and horizontally into holons. It was at first developed in a temporal and functional perspective and then, in the context of landscape ecology, extended to a spatial and structural approach. So far, most ecological applications of this theory were restricted to observational purposes, using multi-scale analysis to describe hierarchies. In spite of an increasing attention to dynamics of hierarchically structured ecological systems, current simulation models are still very limited in their representation of self-organization in complex adaptive systems. An ontological conceptualization of the hierarchy theory is outlined, focusing on key concepts, such as levels of organization and the compound and component faces of the holons. Various existing formalisms are currently used in simulation modelling, such as system dynamics, discrete event and agent based paradigms. Their ability to express the hierarchical organization of dynamical ecological systems is discussed. It turns out that a multi-modelling approach linking all these formalisms and oriented toward the specification of a constructive dynamical system would be able to express the dynamical structure of the hierarchy (creation, destruction and change of holons) and the functional and structural links between levels of organization.  相似文献

The recent introduction of phylochips that contain molecular probes facilitates environmental microbial identification in a single experiment without previous cultivation. A set of probes recognizing species at different taxonomic levels is denoted as a hierarchical set. Application of hierarchical probe sets on a DNA microarray allows the assessment of biodiversity with different resolutions. It significantly increases the robustness of the results retrieved from phylochip experiments because of the possible consistency checks of hybridization across different taxonomic levels. Here, we present a computer program, phylo-chipanalyser, for the hierarchy editing and the evaluation of phylochip data generated from hierarchical probe sets.  相似文献

The occurence of tied rank numbers in dominance hierarchies is discussed, especially its effect on the linearity of the hierarchy. This linearity is measured with Landau's index, that is calculated for several hierarchies with tied ranks on one, two of three levels. Linearity is mostly affected by ties in small groups with many ties. A distinction is made between a hierarchy of individuals and hierarchical levels. The phenomenon of despotism is called an extreme case of tied ranks. It is proposed to regard hierarchies with a linearity in a continuous scale.  相似文献

Many authors, including paleobiologists, cladists and so on, adopt a nested hierarchical viewpoint to examine the relationships among different levels of biological organization. Furthermore, species are often considered to be unique entities in functioning evolutionary processes and one of the individuals forming a nested hierarchy.I have attempted to show that such a hierarchical view is inadequate in evolutionary biology. We should define units depending on what we are trying to explain. Units that play an important role in evolution and ecology do not necessarily form a nested hierarchy. Also the relationships among genealogies at different levels are not simply nested. I have attempted to distinguish the different characteristics of passages when they are used for different purposes of explanation. In my analysis, species and monophyletic taxa cannot be uniquely defined as single units that function in ecological and evolutionary processes. The view discussed in this paper may provide a more general basis for testing competing theories in evolution, and provide new insights for future empirical studies.  相似文献

The part of the primate visual cortex responsible for the recognition of objects is parcelled into about a dozen areas organized somewhat hierarchically (the region is called the ventral stream). Why are there approximately this many hierarchical levels? Here I put forth a generic information-processing hierarchical model, and show how the total number of neurons required depends on the number of hierarchical levels and on the complexity of visual objects that must be recognized. Because the recognition of written words appears to occur in a similar part of inferotemporal cortex as other visual objects, the complexity of written words may be similar to that of other visual objects for humans; for this reason, I measure the complexity of written words, and use it as an approximate estimate of the complexity more generally of visual objects. I then show that the information-processing hierarchy that accommodates visual objects of that complexity possesses the minimum number of neurons when the number of hierarchical levels is approximately 15.  相似文献

A basic question, intimately tied to the problem of action selection, is that of how actions are assembled into organized sequences. Theories of routine sequential behaviour have long acknowledged that it must rely not only on environmental cues but also on some internal representation of temporal or task context. It is assumed, in most theories, that such internal representations must be organized into a strict hierarchy, mirroring the hierarchical structure of naturalistic sequential behaviour. This article reviews an alternative computational account, which asserts that the representations underlying naturalistic sequential behaviour need not, and arguably cannot, assume a strictly hierarchical form. One apparent liability of this theory is that it seems to contradict neuroscientific evidence indicating that different levels of sequential structure in behaviour are represented at different levels in a hierarchy of cortical areas. New simulations, reported here, show not only that the original computational account can be reconciled with this alignment between behavioural and neural organization, but also that it gives rise to a novel explanation for how this alignment might develop through learning.  相似文献

In biological networks of molecular interactions in a cell, network motifs that are biologically relevant are also functionally coherent, or form functional modules. These functionally coherent modules combine in a hierarchical manner into larger, less cohesive subsystems, thus revealing one of the essential design principles of system-level cellular organization and function-hierarchical modularity. Arguably, hierarchical modularity has not been explicitly taken into consideration by most, if not all, functional annotation systems. As a result, the existing methods would often fail to assign a statistically significant functional coherence score to biologically relevant molecular machines. We developed a methodology for hierarchical functional annotation. Given the hierarchical taxonomy of functional concepts (e.g., Gene Ontology) and the association of individual genes or proteins with these concepts (e.g., GO terms), our method will assign a Hierarchical Modularity Score (HMS) to each node in the hierarchy of functional modules; the HMS score and its p-value measure functional coherence of each module in the hierarchy. While existing methods annotate each module with a set of "enriched" functional terms in a bag of genes, our complementary method provides the hierarchical functional annotation of the modules and their hierarchically organized components. A hierarchical organization of functional modules often comes as a bi-product of cluster analysis of gene expression data or protein interaction data. Otherwise, our method will automatically build such a hierarchy by directly incorporating the functional taxonomy information into the hierarchy search process and by allowing multi-functional genes to be part of more than one component in the hierarchy. In addition, its underlying HMS scoring metric ensures that functional specificity of the terms across different levels of the hierarchical taxonomy is properly treated. We have evaluated our method using Saccharomyces cerevisiae data from KEGG and MIPS databases and several other computationally derived and curated datasets. The code and additional supplemental files can be obtained from http://code.google.com/p/functional-annotation-of-hierarchical-modularity/ (Accessed 2012 March 13).  相似文献

In this study, we analyzed the dynamic motor patterns of attack or defense and age hierarchy to investigate aggression in African mole-rats Cryptomys foxi and the house mouse Mus musculus. The objective is to verify if the social order of dominance is associated with age hierarchy within the social group. Using the resident-intruder experimental model, we created a series of dyadic encounters that comprised of a standard adult mouse or rat paired with groups of aggressive and hierarchically age-ranked small animals in a territorial aggression test. Our results indicate that though the adult animals displayed the highest level of aggression, indicating their dominant status, there was no age-related hierarchical formation in the expression of aggression. In the non-territorial aggression test in which rats or mice were grouped together, animals displayed low levels of aggression compared to the territorial test and no hierarchical age-related order. These results indicate that the magnitude of aggression expressed by animals in the social group, based on their motor patterns of attack and defense, seem to depend on individual competitive strategies in reaction to various environmental challenges and not necessarily on age hierarchy.  相似文献

Fibrin gels are responsible for the mechanical strength of blood clots, which are among the most resilient protein materials in nature. Here we investigate the physical origin of this mechanical behavior by performing rheology measurements on reconstituted fibrin gels. We find that increasing levels of shear strain induce a succession of distinct elastic responses that reflect stretching processes on different length scales. We present a theoretical model that explains these observations in terms of the unique hierarchical architecture of the fibers. The fibers are bundles of semiflexible protofibrils that are loosely connected by flexible linker chains. This architecture makes the fibers 100-fold more flexible to bending than anticipated based on their large diameter. Moreover, in contrast with other biopolymers, fibrin fibers intrinsically stiffen when stretched. The resulting hierarchy of elastic regimes explains the incredible resilience of fibrin clots against large deformations.  相似文献

Human behavior has long been recognized to display hierarchical structure: actions fit together into subtasks, which cohere into extended goal-directed activities. Arranging actions hierarchically has well established benefits, allowing behaviors to be represented efficiently by the brain, and allowing solutions to new tasks to be discovered easily. However, these payoffs depend on the particular way in which actions are organized into a hierarchy, the specific way in which tasks are carved up into subtasks. We provide a mathematical account for what makes some hierarchies better than others, an account that allows an optimal hierarchy to be identified for any set of tasks. We then present results from four behavioral experiments, suggesting that human learners spontaneously discover optimal action hierarchies.  相似文献

Arousal levels strongly affect task performance. Yet, what arousal level is optimal for a task depends on its difficulty. Easy task performance peaks at higher arousal levels, whereas performance on difficult tasks displays an inverted U-shape relationship with arousal, peaking at medium arousal levels, an observation first made by Yerkes and Dodson in 1908. It is commonly proposed that the noradrenergic locus coeruleus system regulates these effects on performance through a widespread release of noradrenaline resulting in changes of cortical gain. This account, however, does not explain why performance decays with high arousal levels only in difficult, but not in simple tasks. Here, we present a mechanistic model that revisits the Yerkes-Dodson effect from a sensory perspective: a deep convolutional neural network augmented with a global gain mechanism reproduced the same interaction between arousal state and task difficulty in its performance. Investigating this model revealed that global gain states differentially modulated sensory information encoding across the processing hierarchy, which explained their differential effects on performance on simple versus difficult tasks. These findings offer a novel hierarchical sensory processing account of how, and why, arousal state affects task performance.  相似文献

The variations in structural and timing principles underlying grooming are examined in the cricket Teleogryllus oceanicus. Two situations were studied: normal grooming and grooming that appears with locomotion in an unfamiliar environment. Normal grooming appears to be controlled by a hierarchy of random processes. Transitions between grooming acts are based on anatomical proximity, while hierarchical clusters are based on body regions. Acts per bout, acts per cluster, and clusters per bout are all random variables that follow geometric distributions; pauses between acts are also randomly distributed. In the unfamiliar environment, time-sharing appears to control the transition between locomotion and grooming. The study shows how a hierarchy can account for timing as well as structure in a behavioural sequence and how control principles change with variations in functional priority.  相似文献
