Protein–protein interactions (PPIs) play very important roles in many cellular processes, and provide rich information for discovering biological facts and knowledge. Although various experimental approaches have been developed to generate large amounts of PPI data for different organisms, high-throughput experimental data usually suffers from high error rates, and as a consequence, the biological knowledge discovered from this data is distorted or incorrect. Therefore, it is vital to assess the quality of protein interaction data and extract reliable protein interactions from the high-throughput experimental data. In this paper, we propose a new Semantic Reliability (SR) method to assess the reliability of each protein interaction and identify potential false-positive protein interactions in a dataset. For each pair of target interacting proteins, the SR method takes into account the semantic influence between proteins that interact with the target proteins, and the semantic influence between the target proteins themselves when assessing the interaction reliability. Evaluations on real protein interaction datasets demonstrated that our method outperformed other existing methods in terms of extracting more reliable interactions from original protein interaction datasets.  相似文献

Proteome-wide identification of protein-protein interactions is a formidable task which has yet to be sufficiently addressed by experimental methodologies. Many computational methods have been developed to predict proteome-wide interaction networks, but few leverage both the sensitivity of structural information and the wide availability of sequence data. We present PEPPI, a pipeline which integrates structural similarity, sequence similarity, functional association data, and machine learning-based classification through a naïve Bayesian classifier model to accurately predict protein-protein interactions at a proteomic scale. Through benchmarking against a set of 798 ground truth interactions and an equal number of non-interactions, we have found that PEPPI attains 4.5% higher AUROC than the best of other state-of-the-art methods. As a proteomic-scale application, PEPPI was applied to model the interactions which occur between SARS-CoV-2 and human host cells during coronavirus infection, where 403 high-confidence interactions were identified with predictions covering 73% of a gold standard dataset from PSICQUIC and demonstrating significant complementarity with the most recent high-throughput experiments. PEPPI is available both as a webserver and in a standalone version and should be a powerful and generally applicable tool for computational screening of protein-protein interactions.  相似文献

Protein interactions play an important role in the discovery of protein functions and pathways in biological processes. This is especially true in case of the diseases caused by the loss of specific protein-protein interactions in the organism. The accuracy of experimental results in finding protein-protein interactions, however, is rather dubious and high throughput experimental results have shown both high false positive beside false negative information for protein interaction. Computational methods have attracted tremendous attention among biologists because of the ability to predict protein-protein interactions and validate the obtained experimental results. In this study, we have reviewed several computational methods for protein-protein interaction prediction as well as describing major databases, which store both predicted and detected protein-protein interactions, and the tools used for analyzing protein interaction networks and improving protein-protein interaction reliability.  相似文献

Recently a number of computational approaches have been developed for the prediction of protein–protein interactions. Complete genome sequencing projects have provided the vast amount of information needed for these analyses. These methods utilize the structural, genomic, and biological context of proteins and genes in complete genomes to predict protein interaction networks and functional linkages between proteins. Given that experimental techniques remain expensive, time-consuming, and labor-intensive, these methods represent an important advance in proteomics. Some of these approaches utilize sequence data alone to predict interactions, while others combine multiple computational and experimental datasets to accurately build protein interaction maps for complete genomes. These methods represent a complementary approach to current high-throughput projects whose aim is to delineate protein interaction maps in complete genomes. We will describe a number of computational protocols for protein interaction prediction based on the structural, genomic, and biological context of proteins in complete genomes, and detail methods for protein interaction network visualization and analysis.  相似文献

MOTIVATION: Biological processes in cells are properly performed by gene regulations, signal transductions and interactions between proteins. To understand such molecular networks, we propose a statistical method to estimate gene regulatory networks and protein-protein interaction networks simultaneously from DNA microarray data, protein-protein interaction data and other genome-wide data. RESULTS: We unify Bayesian networks and Markov networks for estimating gene regulatory networks and protein-protein interaction networks according to the reliability of each biological information source. Through the simultaneous construction of gene regulatory networks and protein-protein interaction networks of Saccharomyces cerevisiae cell cycle, we predict the role of several genes whose functions are currently unknown. By using our probabilistic model, we can detect false positives of high-throughput data, such as yeast two-hybrid data. In a genome-wide experiment, we find possible gene regulatory relationships and protein-protein interactions between large protein complexes that underlie complex regulatory mechanisms of biological processes.  相似文献

MOTIVATION: Recent screening techniques have made large amounts of protein-protein interaction data available, from which biologically important information such as the function of uncharacterized proteins, the existence of novel protein complexes, and novel signal-transduction pathways can be discovered. However, experimental data on protein interactions contain many false positives, making these discoveries difficult. Therefore computational methods of assessing the reliability of each candidate protein-protein interaction are urgently needed. RESULTS: We developed a new 'interaction generality' measure (IG2) to assess the reliability of protein-protein interactions using only the topological properties of their interaction-network structure. Using yeast protein-protein interaction data, we showed that reliable protein-protein interactions had significantly lower IG2 values than less-reliable interactions, suggesting that IG2 values can be used to evaluate and filter interaction data to enable the construction of reliable protein-protein interaction networks.  相似文献

Infectious diseases comprise some of the leading causes of death and disability worldwide. Interactions between pathogen and host proteins underlie the process of infection. Improved understanding of pathogen-host molecular interactions will increase our knowledge of the mechanisms involved in infection, and allow novel therapeutic solutions to be devised. Complete genome sequences for a number of pathogenic microorganisms, as well as the human host, has led to the revelation of their protein-protein interaction (PPI) networks. In this post-genomic era, pathogen-host interactions (PHIs) operating during infection can also be mapped. Detailed systematic analyses of PPI and PHI data together are required for a complete understanding of pathogenesis of infections. Here we review the striking results recently obtained during the construction and investigation of these networks. Emphasis is placed on studies producing large-scale interaction data by high-throughput experimental techniques.  相似文献

Background

The recent increase in the use of high-throughput two-hybrid analysis has generated large quantities of data on protein interactions. Specifically, the availability of information about experimental protein-protein interactions and other protein features on the Internet enables human protein-protein interactions to be computationally predicted from co-evolution events (interolog). This study also considers other protein interaction features, including sub-cellular localization, tissue-specificity, the cell-cycle stage and domain-domain combination. Computational methods need to be developed to integrate these heterogeneous biological data to facilitate the maximum accuracy of the human protein interaction prediction.

Results

This study proposes a relative conservation score by finding maximal quasi-cliques in protein interaction networks, and considering other interaction features to formulate a scoring method. The scoring method can be adopted to discover which protein pairs are the most likely to interact among multiple protein pairs. The predicted human protein-protein interactions associated with confidence scores are derived from six eukaryotic organisms – rat, mouse, fly, worm, thale cress and baker's yeast.

Conclusion

Evaluation results of the proposed method using functional keyword and Gene Ontology (GO) annotations indicate that some confidence is justified in the accuracy of the predicted interactions. Comparisons among existing methods also reveal that the proposed method predicts human protein-protein interactions more accurately than other interolog-based methods.  相似文献

This review is devoted to describing, summarizing, and analyzing of dynamic proteomics data obtained over the last few years and concerning the role of protein-protein interactions in modeling of the living cell. Principles of modern high-throughput experimental methods for investigation of protein-protein interactions are described. Systems biology approaches based on integrative view on cellular processes are used to analyze organization of protein interaction networks. It is proposed that finding of some proteins in different protein complexes can be explained by their multi-modular and polyfunctional properties; the different protein modules can be located in the nodes of protein interaction networks. Mathematical and computational approaches to modeling of the living cell with emphasis on molecular dynamics simulation are provided. The role of the network analysis in fundamental medicine is also briefly reviewed.  相似文献

Background  

In recent years, mammalian protein-protein interaction network databases have been developed. The interactions in these databases are either extracted manually from low-throughput experimental biomedical research literature, extracted automatically from literature using techniques such as natural language processing (NLP), generated experimentally using high-throughput methods such as yeast-2-hybrid screens, or interactions are predicted using an assortment of computational approaches. Genes or proteins identified as significantly changing in proteomic experiments, or identified as susceptibility disease genes in genomic studies, can be placed in the context of protein interaction networks in order to assign these genes and proteins to pathways and protein complexes.  相似文献

Many methods developed for estimating the reliability of protein–protein interactions are based on the topology of protein–protein interaction networks. This paper describes a new reliability measure for protein–protein interactions, which does not rely on the topology of protein interaction networks, but expresses biological information on functional roles, sub-cellular localisations and protein classes as a scoring schema. The new measure is useful for filtering many spurious interactions, as well as for estimating the reliability of protein interaction data. In particular, the reliability measure can be used to search protein–protein interactions with the desired reliability in databases. The reliability-based search engine is available at http://yeast.hpid.org. We believe this is the first search engine for interacting proteins, which is made available to public. The search engine and the reliability measure of protein interactions should provide useful information for determining proteins to focus on.  相似文献

在破译了基因序列的后基因组时代,随着系统生物学实验的快速发展,产生了大量的蛋白质相互作用数据,利用这些数据寻找功能模块及预测蛋白质功能在功能基因组研究中具有重要意义.打破了传统的基于蛋白质间相似度的聚类模式,直接从蛋白质功能团的角度出发,考虑功能团间的一阶和二阶相互作用,提出了模块化聚类方法(MCM),对实验数据进行聚类分析,来预测模块内未知蛋白质的功能.通过超几何分布P值法和增、删、改相互作用的方法对聚类结果进行预测能力分析和稳定性分析.结果表明,模块化聚类方法具有较高的预测准确度和覆盖率,有很好的容错性和稳定性.此外,模块化聚类分析得到了一些具有高预测准确度的未知蛋白质的预测结果,将会对生物实验有指导意义,其算法对其他具有相似结构的网络也具有普遍意义.  相似文献

The goal of interaction proteomics that studies the protein-protein interactions of all expressed proteins is to understand biological processes that are strictly regulated by these interactions. The availability of entire genome sequences of many organisms and high-throughput analysis tools has led scientists to study the entire proteome (Pandey and Mann, 2000). There are various high-throughput methods for detecting protein interactions such as yeast two-hybrid approach and mass spectrometry to produce vast amounts of data that can be utilized to decipher protein functions in complicated biological networks. In this review, we discuss recent developments in analytical methods for large-scale protein interactions and the future direction of interaction proteomics.  相似文献

Experimental high-throughput studies of protein-protein interactions are beginning to provide enough data for comprehensive computational studies. Today, about ten large data sets, each with thousands of interacting pairs, coarsely sample the interactions in fly, human, worm, and yeast. Another about 55,000 pairs of interacting proteins have been identified by more careful, detailed biochemical experiments. Most interactions are experimentally observed in prokaryotes and simple eukaryotes; very few interactions are observed in higher eukaryotes such as mammals. It is commonly assumed that pathways in mammals can be inferred through homology to model organisms, e.g. the experimental observation that two yeast proteins interact is transferred to infer that the two corresponding proteins in human also interact. Two pairs for which the interaction is conserved are often described as interologs. The goal of this investigation was a large-scale comprehensive analysis of such inferences, i.e. of the evolutionary conservation of interologs. Here, we introduced a novel score for measuring the overlap between protein-protein interaction data sets. This measure appeared to reflect the overall quality of the data and was the basis for our two surprising results from our large-scale analysis. Firstly, homology-based inferences of physical protein-protein interactions appeared far less successful than expected. In fact, such inferences were accurate only for extremely high levels of sequence similarity. Secondly, and most surprisingly, the identification of interacting partners through sequence similarity was significantly more reliable for protein pairs within the same organism than for pairs between species. Our analysis underlined that the discrepancies between different datasets are large, even when using the same type of experiment on the same organism. This reality considerably constrains the power of homology-based transfer of interactions. In particular, the experimental probing of interactions in distant model organisms has to be undertaken with some caution. The increasing interest in systems biology has resulted in extensive experimental data describing networks of interactions (or associations) between molecules in metabolism, protein-protein interactions and gene regulation. Comparative analysis of these networks is central to understanding biological systems. We report a novel method (PHUNKEE: Pairing subgrapHs Using NetworK Environment Equivalence) by which similar subgraphs in a pair of networks can be identified. Like other methods, PHUNKEE explicitly considers the graphical form of the data and allows for gaps. However, it is novel in that it includes information about the context of the subgraph within the adjacent network. We also explore a new approach to quantifying the statistical significance of matching subgraphs. We report similar subgraphs in metabolic pathways and in protein-protein interaction networks. The most similar metabolic subgraphs were generally found to occur in processes central to all life, such as purine, pyrimidine and amino acid metabolism. The most similar pairs of subgraphs found in the protein-protein interaction networks of Drosophila melanogaster and Saccharomyces cerevisiae also include central processes such as cell division but, interestingly, also include protein sub-networks involved in pre-mRNA processing. The inclusion of network context information in the comparison of protein interaction networks increased the number of similar subgraphs found consisting of proteins involved in the same functional process. 高通量的蛋白质互作数据与结构域互作数据的出现,使得在蛋白质组学领域内研究人类蛋白质结构互作网络,进一步揭示蛋白质结构与功能间的潜在关系成为可能.蛋白质上广泛分布的结构域被认为是蛋白质结构、功能以及进化的基本功能单元.然而,结合蛋白质的结构信息(例如蛋白质结构域数目、长度和覆盖率等)来研究这些表象后的内部机制仍然面临着挑战.将蛋白质分为单结构域蛋白质与多结构域蛋白质,并进一步结合蛋白质互作信息与结构域互作信息构建了人类蛋白质结构互作网络;通过与人类蛋白质互作网络进行比较,研究了人类蛋白质结构互作网络的特殊结构特征;对于单结构域蛋白质与多结构域蛋白质,分别进行了功能富集分析、功能离散度分析以及功能一致性分析等.结果发现,将结构域互作信息综合考虑进来后,人类蛋白质结构互作网络可以提供更多的单纯的蛋白质互作网络无法提供的细节信息,揭示蛋白质互作网络的复杂性.  相似文献
