Epistasis or gene-gene interaction is a fundamental component of the genetic architecture of complex traits such as disease susceptibility. Multifactor dimensionality reduction (MDR) was developed as a nonparametric and model-free method to detect epistasis when there are no significant marginal genetic effects. However, in many studies of complex disease, other covariates like age of onset and smoking status could have a strong main effect and may potentially interfere with MDR's ability to achieve its goal. In this paper, we present a simple and computationally efficient sampling method to adjust for covariate effects in MDR. We use simulation to show that after adjustment, MDR has sufficient power to detect true gene-gene interactions. We also compare our method with the state-of-art technique in covariate adjustment. The results suggest that our proposed method performs similarly, but is more computationally efficient. We then apply this new method to an analysis of a population-based bladder cancer study in New Hampshire.  相似文献

Abstract. Spatial heterogeneity is a characteristic of most natural ecosystems which is difficult to handle analytically, particularly in the absence of knowledge about the exogenous factors responsible for this heterogeneity. While classical methods for analysis of spatial point patterns usually require the hypothesis of homogeneity, we present a practical approach for partitioning heterogeneous vegetation plots into homogeneous subplots in simple cases of heterogeneity without drastically reducing the data. It is based on the detection of endogenous variations of the pattern using local density and second‐order local neighbour density functions that allow delineation of irregularly shaped subplots that could be considered as internally homogeneous. Spatial statistics, such as Ripley's K‐function adapted to analyse plots of irregular shape, can then be computed for each of the homogeneous subplots. Two applications to forest ecological field data demonstrate that the method, addressed to ecologists, can avoid misinterpretations of the spatial structure of heterogeneous vegetation stands.  相似文献

A crucial insight into handwriting dynamics is embodied in the idea that stable, robust handwriting movements correspond to attractors of an oscillatory dynamical system. We present a phase dynamic model of visuomotor performance involved in copying simple oriented lines. Our studies on human performance in copying oriented lines revealed a systematic error pattern in orientation of drawn lines, i.e., lines at certain orientation are drawn more accurately than at other values. Furthermore, human subjects exhibit “flips” in direction at certain characteristic orientations. It is argued that this flipping behavior has its roots in the fact that copying process is inherently ambiguous—a line of given orientation may be drawn in two different (mutually opposite) directions producing the same end result. The systematic error patterns seen in human copying performance is probably a result of the attempt of our visuomotor system to cope with this ambiguity and still be able to produce accurate copying movements. The proposed nonlinear phase-dynamic model explains the experimentally observed copying error pattern and also the flipping behavior with remarkable accuracy.  相似文献

A simple novel approach for the purification of pertussis toxin   总被引:1,自引:0,他引:1  
Abstract Pertussis toxin (PT) was purified from concentrated culture supernatants of Bordetella pertussis by a single step based on affinity chromatography on heparin-Sepharose 6B with a recovery of 36% in two fractions. The fraction of highest specific activity (0.91 mg of toxin per mg protein) constituted 15.3% of toxin content in crude material and appeared homogeneous by sodium dodecyl sulfate-polyacrylamide gel electrophoresis. It exhibited the five bands corresponding to toxin subunits. The purified fraction induced clustering of Chinese hamster ovary cells at as little as 0.06 ng per ml. PT solution gave a single precipitation line with rabbit immune serum raised against crude Bordetella pertussis supernatant.  相似文献

The plastic response of clonal plant to different patch quality is not always the same and the degree is different too. So the result of this kind of foraging behaviour is different. In order to make clear whether the ramtes stay in favourable patches and get the quantitative relationship between the ramets distribution among patches and the available resource amount in heterogeneous environment, we develop a theoretical work under ideal free distribution (IFD) theory framework by neglecting some morphological plasticity of the spacer in this article. The results of our general model show that the ramet distribution should obey input matching rule at equilibrium. That means the ratio of ramet number in different patches should be equal to the ratio of available resource amount in these patches. We also use the simulation to predict the distribution pattern under history mattering. The results show that the initial ramets number has significant influence on the final distribution: over matching and under matching both can occur. More initial ramets in favourable patch result in over matching and more initial ramets in unfavourable patch result in under matching. The degree of the deviation from input matching rule is great when the difference of patches is small. These results prove that ideal free distribution theory works the same with animals. The ramets can stay in favourable patches sometimes in spite of the plasticity of the spacer, and the distribution depends on both patch quality and the history factors. But these results are true only when the functional response is type II.  相似文献

In recent years, cell population models have become increasingly common. In contrast to classic single cell models, population models allow for the study of cell-to-cell variability, a crucial phenomenon in most populations of primary cells, cancer cells, and stem cells. Unfortunately, tools for in-depth analysis of population models are still missing. This problem originates from the complexity of population models. Particularly important are methods to determine the source of heterogeneity (e.g., genetics or epigenetic differences) and to select potential (bio-)markers. We propose an analysis based on visual analytics to tackle this problem. Our approach combines parallel-coordinates plots, used for a visual assessment of the high-dimensional dependencies, and nonlinear support vector machines, for the quantification of effects. The method can be employed to study qualitative and quantitative differences among cells. To illustrate the different components, we perform a case study using the proapoptotic signal transduction pathway involved in cellular apoptosis.  相似文献

The distribution of traits along phylogenies bears signatures of how ecological and evolutionary processes have interacted to influence phenotypic evolution, which can be deciphered using macroevolutionary models. BBMV implements a model for the evolution of continuous characters on phylogenies that generalizes existing ones, like Brownian motion and the Ornstein‐Uhlenbeck model. In this model quantitative characters evolve under both random diffusion and a deterministic force that can be of any possible shape and strength. The model can be used to infer evolutionary scenarios that remained inaccessible so far, like directional trends, disruptive selection, and even bounded evolution. With this new tool at hand, researchers will be able to test complex hypothesis‐driven scenarios regarding trait evolution, but they will also have the possibility to estimate the shape of the adaptive landscapes in which traits evolved. Ultimately, this will provide a way to infer how ecological processes have influenced phenotypic evolution over long timescales. Metacommunity theory is an extension of metapopulation theory with the goal of understanding how ecological communities vary through space and time. One off‐shoot of metacommunity theory deals with understanding how community structure varies along biotic or environmental gradients. The Elements of Metacommunity Structure framework is a three‐tiered analysis of metacommunity structure that enables the user to identify metacommunity properties that arise in site‐by‐species incidence matrices. These properties can then be related to underlying variables that influence species distributions. The EMS framework is now implemented in metacom, an open source R package that allows for the analysis and plotting of metacommunities.  相似文献

Microsatellite markers have demonstrated their value for performing paternity exclusion and hence exploring mating patterns in plants and animals. Methodology is well established for diploid species, and several software packages exist for elucidating paternity in diploids; however, these issues are not so readily addressed in polyploids due to the increased complexity of the exclusion problem and a lack of available software. We introduce polypatex , an r package for paternity exclusion analysis using microsatellite data in autopolyploid, monoecious or dioecious/bisexual species with a ploidy of 4n, 6n or 8n. Given marker data for a set of offspring, their mothers and a set of candidate fathers, polypatex uses allele matching to exclude candidates whose marker alleles are incompatible with the alleles in each offspring–mother pair. polypatex can analyse marker data sets in which allele copy numbers are known (genotype data) or unknown (allelic phenotype data) – for data sets in which allele copy numbers are unknown, comparisons are made taking into account all possible genotypes that could arise from the compared allele sets. polypatex is a software tool that provides population geneticists with the ability to investigate the mating patterns of autopolyploids using paternity exclusion analysis on data from codominant markers having multiple alleles per locus.  相似文献

Pvclust: an R package for assessing the uncertainty in hierarchical clustering   总被引:11,自引:0,他引:11  
SUMMARY: Pvclust is an add-on package for a statistical software R to assess the uncertainty in hierarchical cluster analysis. Pvclust can be used easily for general statistical problems, such as DNA microarray analysis, to perform the bootstrap analysis of clustering, which has been popular in phylogenetic analysis. Pvclust calculates probability values (p-values) for each cluster using bootstrap resampling techniques. Two types of p-values are available: approximately unbiased (AU) p-value and bootstrap probability (BP) value. Multiscale bootstrap resampling is used for the calculation of AU p-value, which has superiority in bias over BP value calculated by the ordinary bootstrap resampling. In addition the computation time can be enormously decreased with parallel computing option.  相似文献

A method is described for the molecular weight distribution of DNA which is determined from sedimentation-velocity analysis. Knowing the distribution of sedimentation coefficients for a single DNA concentration it is possible to extrapolate such a distribution to infinite dilution of the solute in a simple way. Two versions (using two or three terms of a series) of extrapolating equations are considered and discussed in detail. The sedimentation coefficients distribution calculated from these equations differs only insignificantly with that obtained in a conventional way.  相似文献

Learning capacities and cognitive abilities of farm animals will become more important and they will have an impact on animal welfare and productivity. Scientific examinations of these aspects presuppose genetic models. This paper presents an approach for modelling differentiation tasks in animal learning on a quantitative genetic basis. The approach links the likelihood function, to make a correct decision, with the two-dimensional density function, capable to be to decide right. The proposed model is able to depict several situations in learning processes of populations. Its parameters characterize the theoretical course of the learning process and also the stage of learning which a population has reached. The approach can be used to estimate parameters of a learning process and of the genetic disposition to learn, to estimate breeding values of learning capacity and to fit models on population's learning capability under selection.  相似文献
