With so many databases available for research in the Human Genome Project, it is crucial to efficiently relate information from different resources. For that purpose, we maintain Virgil, a database of rich links for data browsing, data analysis and database interconnection. Virgil current version contains more than 40 000 rich links from five major databases: SWISS-PROT, GenBank, PDB, GDB and OMIM. Background  

Traditional HTML interfaces for input to and output from Bioinformatics analysis on the Web are highly variable in style, content and data formats. Combining multiple analyses can therfore be an onerous task for biologists. Semantic Web Services allow automated discovery of conceptual links between remote data analysis servers. A shared data ontology and service discovery/execution framework is particularly attractive in Bioinformatics, where data and services are often both disparate and distributed. Instead of biologists copying, pasting and reformatting data between various Web sites, Semantic Web Service protocols such as MOBY-S hold out the promise of seamlessly integrating multi-step analysis.  相似文献

We previously reported on the detection and isolation of an indigenous population of Halobacillus from salt-damaged medieval wall paintings and building materials of Herberstein castle in St. Johann bei Herberstein in Styria, Austria. Several moderately halophilic, Gram-positive, endospore-forming Halobacillus-like bacteria could be again isolated by conventional enrichment from salt efflorescences collected in the medieval St. Virgil's chapel in Vienna. Comparative 16S rDNA sequence analyses showed that the St. Virgil isolates are most closely related (>98.5% sequence similarity) to Halobacillus trueperi, Halobacillus litoralis, and to our previous halobacilli strains obtained from the castle Herberstein. Based on 16S rDNA sequence analysis, the strains could be clustered in three different groups. Group I: St. Virgil strains S3, S4, S21, and S22 (99.8–100% sequence similarity); group II: Herberstein strains K3-1, I7, and the St. Virgil strain S20 (99.3–99.7% sequence similarity); and group III: Herberstein strains I3, I3A, and I3R (100% sequence similarity). Molecular typing by denaturing gradient gel electrophoresis (DGGE), random amplified polymorphic DNA (RAPD-PCR), and internal transcribed spacer-homoduplex–heteroduplex polymorphism (ITS-HHP) fingerprinting showed that all isolates are typeable by each of the methods. RAPD was the most discriminatory method. With respect to their physiological characteristics—i.e., growth in the presence of 5–20% (w/v) NaCl, no growth in the absence of NaCl, optimum growth at 37 °C in media containing 5–10% (w/v) NaCl, and optimum pH around 7.5–8.0—the St. Virgil isolates resembled our previously isolated strains. However, the St. Virgil strains showed some differences in their biochemical properties. St. Virgil isolates hydrolysed Tween 80, two isolates reduced nitrate, and no isolate liquefied gelatine. The recurrent isolation of halobacilli from salt efflorescences on historic buildings and monuments at two different geographical locations may indicate that this group of bacteria is common in salt-affected ruins.  相似文献

SUMMARY: The Evolutionary Trace Viewer (ETV) provides a one-stop environment in which to run, visualize and interpret Evolutionary Trace (ET) predictions of functional sites in protein structures. ETV is implemented using Java to run across different operating systems using Java Web Start technology. SUMMARY: GeneCruiser is a web service allowing users to annotate their genomic data by mapping microarray feature identifiers to gene identifiers from databases, such as UniGene, while providing links to web resources, such as the UCSC Genome Browser. It relies on a regularly updated database that retrieves and indexes the mappings between microarray probes and genomic databases. Genes are identified using the Life Sciences Identifier standard. The ProDom database contains protein domain families generated from the SWISS-PROT database by automated sequence comparisons. It can be searched on the World Wide Web (http://protein.toulouse.inra. fr/prodom.html ) or by E-mail (prodom@toulouse.inra.fr) to study domain arrangements within known families or new proteins. Strong emphasis has been put on the graphical user interface which allows for interactive analysis of protein homology relationships. Recent improvements to the server include: ProDom search by keyword; links to PROSITE and PDB entries; more sensitive ProDom similarity search with BLAST or WU-BLAST; alignments of query sequences with homologous ProDom domain families; and links to the SWISS-MODEL server (http: //www.expasy.ch/swissmod/SWISS-MODEL.html ) for homology based 3-D domain modelling where possible.  相似文献

Many complex networks, including human societies, the Internet, the World Wide Web and power grids, have surprising properties that allow vertices (individuals, nodes, Web pages, etc.) to be in close contact and information to be transferred quickly between them. Nothing is known of the emerging properties of animal societies, but it would be expected that similar trends would emerge from the topology of animal social networks. Despite its small size (64 individuals), the Doubtful Sound community of bottlenose dolphins has the same characteristics. The connectivity of individuals follows a complex distribution that has a scale-free power-law distribution for large k. In addition, the ability for two individuals to be in contact is unaffected by the random removal of individuals. The removal of individuals with many links to others does affect the length of the 'information' path between two individuals, but, unlike other scale-free networks, it does not fragment the cohesion of the social network. These self-organizing phenomena allow the network to remain united, even in the case of catastrophic death events.  相似文献

The glucocorticoid receptor resource focuses on the structure-function relationships of the glucocorticoid receptor. As well as links to sequence and bibliographic databases via the World Wide Web, the database contains sequence comparisons of receptors from different species and source information for glucocorticoid receptor clones, probes, cell lines and antibodies. The resource allows the electronic publication of essays, unpublished data and reviews on steroid receptors. These publications will not be reviewed or edited and should allow the rapid dissemination of information to the scientific community. A database of aligned histone protein sequences has been constructed based on the results of homology searches of the major public sequence databases. In addition, sequences of proteins identified as containing the histone fold motif and structures of all known histone and histone fold proteins have been included in the current release. Database resources include information on conflicts between similar sequence entries in different source databases, multiple sequence alignments, and links to the Entrez integrated information retrieval system at the National Center for Biotechnology Information (NCBI). The database currently contains over 1000 protein sequences. The Gene3D database (http://www.biochem.ucl.ac.uk/bsm/cath_new/Gene3D/) provides structural assignments for genes within complete genomes. These are available via the internet from either the World Wide Web or FTP. Assignments are made using PSI-BLAST and subsequently processed using the DRange protocol. The DRange protocol is an empirically benchmarked method for assessing the validity of structural assignments made using sequence searching methods where appropriate assignment statistics are collected and made available. Gene3D links assignments to their appropriate entries in relevent structural and classification resources (PDBsum, CATH database and the Dictionary of Homologous Superfamilies). Release 2.0 of Gene3D includes 62 genomes, 2 eukaryotes, 10 archaea and 40 bacteria. Currently, structural assignments can be made for between 30 and 40 percent of any given genome. In any genome, around half of those genes assigned a structural domain are assigned a single domain and the other half of the genes are assigned multiple structural domains. Gene3D is linked to the CATH database and is updated with each new update of CATH.  相似文献

Many large network data sets are noisy and contain links representing low-intensity relationships that are difficult to differentiate from random interactions. This is especially relevant for high-throughput data from systems biology, large-scale ecological data, but also for Web 2.0 data on human interactions. In these networks with missing and spurious links, it is possible to refine the data based on the principle of structural similarity, which assesses the shared neighborhood of two nodes. By using similarity measures to globally rank all possible links and choosing the top-ranked pairs, true links can be validated, missing links inferred, and spurious observations removed. While many similarity measures have been proposed to this end, there is no general consensus on which one to use. In this article, we first contribute a set of benchmarks for complex networks from three different settings (e-commerce, systems biology, and social networks) and thus enable a quantitative performance analysis of classic node similarity measures. Based on this, we then propose a new methodology for link assessment called z* that assesses the statistical significance of the number of their common neighbors by comparison with the expected value in a suitably chosen random graph model and which is a consistently top-performing algorithm for all benchmarks. In addition to a global ranking of links, we also use this method to identify the most similar neighbors of each single node in a local ranking, thereby showing the versatility of the method in two distinct scenarios and augmenting its applicability. Finally, we perform an exploratory analysis on an oceanographic plankton data set and find that the distribution of microbes follows similar biogeographic rules as those of macroorganisms, a result that rejects the global dispersal hypothesis for microbes.  相似文献

The current version was built with a new improved procedure based on recursive PSI-BLAST homology searches. ProDom can be searched on the World Wide Web to study domain arrangements within either known families or new proteins, with the help of a user-friendly graphical interface (http://www.toulouse.inra.fr/prodom.html). Recent improvements to the ProDom server include: ProDom queries under the SRS Sequence Retrieval System; links to the PredictProtein server; phylogenetic trees and condensed multiple alignments for a better representation of large domain families, with zooming in and out capabilities. In addition, a similar server was set up to display the outcome of whole genome domain analysis as applied to 17 completed microbial genomes (http://www.toulouse.inra.fr/prodomCG.html ).  相似文献

The purpose of this study was to carry out a bibliometric analysis of the articles published in Chile during 1987-2006 that were categorized into the Plant Science discipline by ISI. The data was extracted from the Web of Science datábase, obtaining a total of 911 articles for analysis. Almost half of the articles were the outcome of an international collaboration, the United States being the country with more collaborative links with Chile within this discipline. A list was made with the 10 most-cited articles and 10 most frequently used journals. The analysis showed that almost 50% of the articles were concentrated in 10 different journals. The number of articles produced each year revealed a steady growth in scientific production since 1987. This is probably related to the progressive interaction between industry and public-research institutions.  相似文献
