为厘清鲟形目鱼类的系统发育, 研究新测定了中华鲟(Acipenser sinensis)、长江鲟(A. dabryanus)、短吻鲟(A. brevirostrum)、纳氏鲟(A. naccarii)、鳇(Huso dauricus)和匙吻鲟(Polyodon spathula)共6种鲟类的线粒体全基因组序列。联合已测的17种鲟类的线粒体基因组数据, 利用最大似然法和贝叶斯法重建了鲟形目鱼类的分子系统发育关系, 并采用似然值检验对不同的树拓扑结构进行了评价。结果表明, 6种新测鲟类的线粒体基因组大小为16521—16766 bp, 编码13个蛋白质编码基因、22个转运RNA基因和2个核糖体基因, 与大多数已测的鲟类的线粒体基因组结构高度相似。基于23种鲟形目鱼类线粒体基因组数据, 系统发育分析的结果表明: (1)鲟形目的两个科, 匙吻鲟科(Polyodontidae)和鲟科(Acipenseridae)均为单系; (2)鲟科的内部亲缘关系复杂, 鲟属和鳇属的物种均不构成单系群。鲟科鱼类按分子系统发育重建结果可以分为3个类群: 尖吻鲟类(A. sturio - A. oxyrinchus clade)、大西洋鲟类(Atlantic clade)和太平洋鲟类(Pacific clade)。树拓扑结构的检验结果表明, 鲟科的系统发育关系为(尖吻鲟类(太平洋鲟类, 大西洋鲟类))。铲鲟属(Scaphirhynchus)是大西洋鲟类的基部类群。研究也说明线粒体基因组数据在鲟形目鱼类系统与进化研究方面具有重要应用价值。 相似文献

随着越来越多基因组的测序完成,基于全基因组的非比对的系统发生分析已成为研究热点。不同的生物物种或个体基因组之间的核酸组分不完全相同。遗传语言-DNA序列的信息很大程度上反映在其k—mer频数中。基于基因组序列k-mer频数的系统发生树则从新的角度为我们提供物种之间的亲缘关系。本文定义基于k-mer,频数的信息参数,并用它表征基因组序列,计算不同基因组之间信息参数的距离,用邻接法对84个病毒构建了系统发生树,发现构建的系统发生树很大程度上与已有的系统发生树相吻合。 相似文献

解偶联蛋白基因是新近发现的能够增加能量的消耗,与脂肪代谢和能量调控密切相关的一组基因。本研究根据小鼠UCP2基因的剪切方式,设计4对引物成功克隆测序了鸡UCP基因的全部5个内含子,发现都是GT-AG类型的内含子,鸡UCP基因的结构和小鼠的UCP2基因结构一致。以不同物种UCP基因的cds 区域序列和内含子2、内含子3序列进行系统发生树的构建,结果表明:以UCP基因cds区域序列构建的系统发生树与物种树是一致的,UCP基因可以作为研究动物群体系统演化研究的有效基因;但以内含子2与内含子3序列构建的系统发生树的结构则完全不是这样,与物种树的差别比较大。Abstract:The UCP genes were the newly discovered genes that can increase the energy expenditure and involve in the metabolism of fat and regulation of energy.Four pairs of primers in chicken UCP exon region were designed to amplify the introns of chicken UCP gene according to the splice ways of the mouse UCP2 gene (Accession No.AF096288).The sequence results showed that the chicken UCP gene also had five GT-AG type introns.The molecular phylogenetic tree was constructed based on the sequence of cds,intron 2 and intron 3 region,respectively.The phylogenetic tree based on the UCP cds region was consistent with the species phylogenetic tree.This result implicated that UCP gene can be regarded as the useful gene for the study of animal phylogenesis.On the contrast,the phylogenetic tree based on the intron 2 and intron 3 region was different from the species phylogenetic tree,which showed that the evolution of intron and cds region is different. 相似文献

根据非交叉(achiasmatic)遗传模型,提出采用最大似然法计算遗传交换率的方法,同时开发了构建非交叉生物(F2群体)连锁图谱的计算机软件。通过卡方验检可测性连锁分子标记。对于无交叉生物现象,采用蒙特卡洛模拟技术,对交叉(chiasmatic)和非交叉两个遗传模型遗传交换率的估计值和作图效率进行了比较。模拟结果表明,非交叉模型能提供无偏的估计值,而交叉模型则只有实际值的一半。在所有同等的条件下,基于非交叉模型的作图效率均高于基于交叉模型(无校正)的作图效率。对于非交叉配子形成体,采用基于非交叉模型的交换率计算方法能获得理想的作图效率。 相似文献

肠道微生物与寄主具有复杂的、多方面的相互依存效应,这种依存效应所产生的共生关系或协同进化关系既可反映寄主间的系统演化关系,也可显示肠道微生物间的系统演化关系,共生关系或协同进化关系是由于寄主与肠道微生物两者之间存在着相互自然选择作用所形成的,在长期的进化历程中逐步发生的共生关系信息很可能被记录在DNA序列中。本文通过检测鲤鱼科8种鱼中9种肠道菌群的分布含量对这9种菌群进行分析,且利用从GenBank调取这9种肠道细菌菌属的43个种或亚种的16S DNA序列的构建NJ树和MP树,将这6个科9个属43个种或亚种分为革兰氏阴性和革兰氏阳性两大类群(一级分枝)。在这两类群中,又以科为单位分为6个亚类群(二级分枝),而肠杆菌科中则以属为单位分为4个小类群(三级分枝),此外球状菌与杆状菌也能截然分开。将16S DNA的NJ树隐去所有的种,以属为单位所得到的以分枝形式的无根树在拓扑结构上与菌群分布含量(寄主范围)所构建的无根树相近,但芽孢杆菌在两种无根树的位置中有较大的差异。如果提高检测水平,扩大所检测的寄主对象,这种差异有可能消除。Abstract:There is a complex- and multi-effect for interdependent survival between intestinal- microorganisms and hosts.The symbiosis or coevolution that results from this effect for interdependent survival is used to reveal the phylogenies of hosts as well as intestinal microorganisms.The symbiosis or coevolution between intestinal microorganisms and hosts has been generated by interactive natural selection occurred between them.The symbiosis information that has been formed by interactive natural selection during a long evolutionary process must be recorded in DNA sequences.According to this point of view,we analyzed the phylogeny of 9 intestinal bacteria genera using their contents in intestines of 8 Cyrinidate species.At the same time,we fetched the 16S rRNA gene DNA sequences of 43 intestinal bacteria species being included in these nine genera of six intestinal families from GeneBank and constructed phylogenetic trees by NJ and MP methods.The NJ tree and MP tree have the same topologic configuration and are identical with the classical phylogenetic tree.Both the trees of 16S rRNA gene separated 43 bacteria species into gram-negative bacteria group and the gram-positive bacteria group,which are the first branches.Each of the first branches (groups) made again 6 subbranches (subgroups) where each subbranch is a family.Especially,the subbranch (subgroup) of enterobacteriaceace made again four small branches as genus taxon.This tree also shows that bacilliform bacterium is distinct from each other in the NJ and MP trees.After all species on the tree are merged,the topological configuration of the unrooted tree of 16S gene is closed to that of the host range unrooted tree.However,the position of bacillus is greatly changed on both the unrooted trees.The difference can be found if we increase the examination level and extend the hosts examed. 相似文献

将6个世代的686头SD-Ⅱ系猪的生长记录资料用于研究,分别将窝效应和个体效应作为额外随机效应时对估计加性遗传和永久环境协方差函数的影响.配合将年龄的勒让德多项式作为自变量的随机回归模型,用平均信息约束最大似然(AIREML)法估计.结果表明,窝效应只能反映部分永久环境效应,估计协方差函数时需配合全阶多项式;而将个体效应作为额外随机效应,降阶配合即可.降阶配合涉及的参数较少,同时可以缓和协方差估值间的差异.对协方差函数的意义和应用做了讨论。Abstract:Growth records of 686 pigs of SD- Il Swine Line over 6 generations were used to study the influence of litter effect and animal effect,which was used as different additional random effect,on estimating additive genetic and permanent environmental covariance functions.A random regression model with Legendre polynomials of age as independent variables was used to estimate the covariance functions by restricted maximum likelihood employing the average information algorithm (AIREML).The results showed that litter effect only reflected part of the permanent environmental effects and full order fit was necessary to estimate the covariance functions.However,a reduced order fit was feasible using animal effect as additional random effect.Moreover,it involved less parameters and smoothed out differences in estimates of the covariances.Significance and application of covariance functions are discussed. 相似文献

2022年9月和2023年4月在浙江省温州市鹿城区仰义水库分别采集到1条脊蛇属(Achalinus)物种幼体尸体标本(标本编号分别为2022AZJLCN1和2023AZJLCN2)。形态上它们分别与黄家岭脊蛇(A. huangjietangi)和云开脊蛇(A. yunkaiensis)接近。基于线粒体COI基因片段的最大似然树结果,两蛇样本序列分别与这两种脊蛇聚为一个支系;2023AZJLCN2标本与云开脊蛇的遗传距离为0.10,低于中国境内分布脊蛇属物种间的遗传距离(0.12~0.16);2022AZJLCN1标本与黄家岭脊蛇的遗传距离为0.09,在黄家岭脊蛇种内遗传距离(0.04~0.12)范围内。综上,鉴定2023AZJLCN2标本为云开脊蛇,2022AZJLCN1标本为黄家岭脊蛇。此前记录云开脊蛇分布于我国广东和广西,本次在浙江温州市鹿城区的发现为浙江蛇类新分布记录种;黄家岭脊蛇分布于安徽和浙江,此次在在温州市鹿城区的发现是温州市首次新分布记录。这两种脊蛇的新分布记录提示它们有更广的分布范围。 相似文献

绒泡菌目Physarida是黏菌纲Myxogastria最大的一个目,对其系统发育关系的研究一直是根据形态特征。为了从分子水平探讨绒泡菌目乃至黏菌纲的系统发育关系,以黏菌r DNA ITS通用引物对绒泡菌目5属8种黏菌的r DNA ITS进行扩增和测序,结合Gen Bank中已有的黏菌r DNA ITS序列,利用贝叶斯推断法(Bayesian inference,BI)和最大似然法(Maximum likelihood,ML)构建系统发育树。结果表明:绒泡菌目不同物种的r DNA ITS区在碱基组成和长度上差异明显,长度为777–1 445bp,G+C mol%在53.4%–61.9%之间。绒泡菌目与发网菌目Stemonitida聚类为两个明显的分支,在绒泡菌目分支上,绒泡菌科Physaraceae和钙皮菌科Didymiaceae各聚为一支,支持了形态学上以孢丝是否具有石灰质为依据区分这两个科的观点。由多份不同地理来源的鳞钙皮菌Didymium squamulosum材料组成的钙皮菌科又形成3个分支,证实了这个形态种是由地域来源广泛、繁殖亲和性各异和遗传变异较大的不同生物种组成的复合体。 相似文献

本研究根据对估计标记-数量性状基因座位(QTL)之间重组率的两种分析方法(矩量法和最大似然法)、两种方差模型(QTL基因型之间的方差同质和异质模型)的分析,揭示了LOD值在标记-QTL连锁检测上所得结果的相关性高于重组率估计值的相关性。采用最大似然法和异质方差模型,估计了水稻产量构成有关的QTL与分布于11对染色体上的51个限制性片段长度多态性(RFLP)标记之间的重组率,并对似然比(以LOD值表示)进行X ̄2检验,发现7个存在显著连锁关系的标记-性状组合,其平均重组率为10.0%。这些标记分布于第1、5、6、8和11等5对染色体上,涉及7个RFLP标记和3个产量构成性状,即每穗颖花数(RG573、RZ617、RG103)、单株穗数(RG64B)和每穗实粒数(RG101、RG244、RG653)。 相似文献

This paper poses the problem of estimating and validating phylogenetic trees in statistical terms. The problem is hard enough to warrant several tacks: we reason by analogy to rounding real numbers, and dealing with ranking data. These are both cases where, as in phylogeny the parameters of interest are not real numbers. Then we pose the problem in geometrical terms, using distances and measures on a natural space of trees. We do not solve the problems of inference on tree space, but suggest some coherent ways of tackling them. 相似文献

Albinaria (Gastropoda, Clausiliidae) is a pulmonate genus distributed around the north-eastern coasts of the Mediterranean. It is the most 'speciose' genus within the family of Clausiliidae, exhibiting a high degree of morphological and genetic differentiation, and serving as a model for several ecological, systematics and evolutionary studies. Nevertheless, many aspects remain uncertain mainly due to the large number of taxa whose classification has not yet been evaluated with solid synapomorphic characters. Thirty-one morphological species are currently recognized on the island of Crete and its satellite islets. Four of them (A. retusa, A. torticollis, A. jaeckeli, and A. teres) are distributed on the island of Dia (north of Crete); the first three are island endemics. Here, we combined mitochondrial and nuclear DNA information and Bayesian and Maximum Likelihood approaches to evaluate the phylogenetic relationships, and assess the genetic distinctiveness and cohesiveness of all described species of Dia Island. The produced phylogeny was not congruent with the morphological species, demonstrating a more complex pattern of speciation and diversification. Although each island endemic constitutes a monophyletic lineage, the number of island endemic species could be greater than the three currently recognized species so far (A. retusa, A. torticollis, and A. jaeckeli), since a newly discovered lineage (north-western part of the island), that morphologically differs from the populations of A. torticollis in the eastern part, and genetically is more closely related to A. jaeckeli, could be elevated to the species level. Considering the fourth species found on the island of Dia, A. teres is genetically highly variable, showing low geographic structuring due to either long-distance gene flow or retained ancestral polymorphisms, or a combination of both. Further work (analysis of more specimens and DNA data) both from Dia and Crete is indispensable in order to shed light on aspects of the evolutionary history of the genus in Dia. 相似文献

Inferring positive selection at single amino acid sites is of particular importance for studying evolutionary mechanisms of a protein. For this purpose, Suzuki and Gojobori (1999) developed a method (SG method) for comparing the rates of synonymous and nonsynonymous substitutions at each codon site in a protein-coding nucleotide sequence, using ancestral codons at interior nodes of the phylogenetic tree as inferred by the maximum parsimony method. In the SG method, however, selective neutrality of nucleotide substitutions cannot be tested at codon sites, where only termination codons are inferred at any interior node or the number of equally parsimonious inferences of ancestral codons at all interior nodes exceeds 10,000. Here I present a modified SG method which is free from these problems. Specifically, I use the distance-based Bayesian method for inferring the single most likely ancestral codon from 61 sense codons at each interior node. In the computer simulation and real data analysis, the modified SG method showed a higher overall efficiency of detecting positive selection than the original SG method, particularly at highly polymorphic codon sites. These results indicate that the modified SG method is useful for inferring positive selection at codon sites where neutrality cannot be tested by the original SG method. I also discuss that the p-distance is preferable to the number of synonymous substitutions for inferring the phylogenetic tree in the SG method, and present a maximum likelihood method for detecting positive selection at single amino acid sites, which produced reasonable results in the real data analysis. 相似文献

- It was shown in the previous report that the statistical model of the plant-to-plant movement of aphids could be fitted well to the actual population of barley aphids (Shiyomi , 1967). To examine validity of the model, results of the further experiments were analysed and the methods of estimation of parameters were given in this paper.
- Comparing the estimates of the parameters obtained by the moment method with those obtained by the maximum likelihood method, the estimates from the latter method were somewhat precise.
- The theoretical frequency distributions calculated from the model were fitted very well to the observed ones.
- The model was reexamined with reference to the results obtained byItô (1954, 1960). When the distance between plants was less than 4.5 cm, the farther was the distance between plants, the smaller was the rate of the plant-to-plant movement of aphids. When the distance was greater than 4.5 cm, however, the rate of the plant-to-plant movement was independent of the distance. This result is similar to that ofItô .

The field of phylogenetic tree estimation has been dominated by three broad classes of methods: distance-based approaches, parsimony and likelihood-based methods (including maximum likelihood (ML) and Bayesian approaches). Here we introduce two new approaches to tree inference: pairwise likelihood estimation and a distance-based method that estimates the number of substitutions along the paths through the tree. Our results include the derivation of the formulae for the probability that two leaves will be identical at a site given a number of substitutions along the path connecting them. We also derive the posterior probability of the number of substitutions along a path between two sequences. The calculations for the posterior probabilities are exact for group-based, symmetric models of character evolution, but are only approximate for more general models. 相似文献

For the predominantly southern hemisphere plant group Styphelioideae (Ericaceae) published sequence datasets of five markers are now available for all except one of the 38 recognised genera. However, several markers are highly incomplete therefore missing data is problematic for producing a genus level phylogeny. We explore the relative utility of supertree and supermatrix approaches for addressing this challenge, and examine the effects of missing data on tree topology and resolution. Although the supertree approach returned a more conservative hypothesis, overall, both supermatrix and supertree analyses concurred in the topologies they returned. Using multiple genes and a dataset of variably complete taxa we found improved support for the monophyly and position of the tribes and genus level relationships. However, there was mixed support for the Richeeae tribe appearing one node basal to the Cosmelieae tribe or vice versa. It is probable that this will only be resolved through further sequencing. Our study supports previous findings that the amount of data is more critical than the completeness of the dataset in estimating well-resolved trees. Our results suggest that a “serendipitous” scaffolding approach that includes a mixture of well and poorly sequenced taxa can lead to robust phylogenetic hypotheses. 相似文献

Summary Sequences subject to recombination and gene conversion defy phylogenetic analysis by traditional methods since their evolutionary history cannot be adequately summarized by a tree. This study investigates ways to describe their evolutionary history and proposes a method giving a partial reconstruction of this history. Multigene families, viruses, and alleles from within populations experience recombinations/gene conversions, so the questions studied here are relevant for a large body of data and the suggested solutions should be very practical.
