We studied the taxonomy, distribution, and ecology of species within Praomys, a common rodent genus present in rainforests and montane forests in sub‐Saharan Africa. The taxonomy of the group is problematic, and for the sampled region of Kisangani (Democratic Republic of Congo) no prior genetic study has been published. We used a combination of molecular (cyt b sequencing) and craniometric techniques (canonical analyses of skull measurements) for the species identification of a total of 654 specimens. We confirm the presence of Praomys minor in the region, up to now only known from the type and paratype specimens. At least seven species are present in the Kisangani region, and two clades occur along both banks of the Congo River. The present‐day distribution of the genus seems to be influenced by large‐scale rainforest fragmentation related to drier periods in geological history. The Congo River could in this case constitute a modern barrier to gene flow when the climate enabled rainforest expansion. Species delimitation is difficult for taxa in which the morphological characters are poorly known because of the rarity of adult morphs or sexes, and in cryptic species. In primitively segmented spiders, family Liphistiidae, males are often unknown, and female genital morphology – usually species‐specific in spiders – exhibits considerable intraspecific variation. Here, we report on an integrative taxonomic study of the liphistiid genus Ganthela Xu & Kuntner, 2015, endemic to south‐east China, where males are only available for two of the seven morphological species (two known and five undescribed). We obtained DNA barcodes (cytochrome c oxidase subunit I gene, COI) for 51 newly collected specimens of six morphological species and analysed them using five species‐delimitation methods: DNA barcoding gap, species delimitation plugin [P ID(Liberal)], automatic barcode gap discovery (ABGD), generalized mixed Yule‐coalescent model (GMYC), and statistical parsimony (SP). Whereas the first three agreed with the morphology, GMYC and SP indicate several additional species. We used the consensus results to delimit and diagnose six Ganthela species, which in addition to the type species Ganthela yundingensis Xu, 2015, completes the revision of the genus. Although multi‐locus phylogenetic approaches may be needed for complex taxonomic delimitations, our results indicate that even single‐locus analyses based on the COI barcodes, if integrated with morphological and geographical data, may provide sufficiently reliable species delimitation. © 2015 The Linnean Society of London  相似文献

We conducted the first detailed investigation of the floral architecture and reproductive biology of two species from the genus Dorstenia, which are poorly known relatives of Ficus (Moraceae). Our aims were to extend and refine knowledge of the understudied genus Dorstenia and to explore possible insights into the evolution of the fig syconium. We characterised four key stages of floral development using light microscopy, scanning electron microscopy and histological staining. Reproductive biology was found to be complex and species‐specific. Both study species are monoecious and produce an inflorescence of minute male and female flowers. Protogyny, associated with a spatial separation of male and female flowers and asynchronous stamen development, was species‐specific, as was seed set. Our results reveal novel insights into the complex reproductive biology of an under‐studied genus in the family Moraceae. We propose that exploring the reproductive biology of Dorstenia and other poorly known Ficus relatives will provide insights into the evolution of the fig syconium – the unique reproductive structure of this economically and ecologically important genus.  相似文献

  1. Changes in insect biomass, abundance, and diversity are challenging to track at sufficient spatial, temporal, and taxonomic resolution. Camera traps can capture habitus images of ground‐dwelling insects. However, currently sampling involves manually detecting and identifying specimens. Here, we test whether a convolutional neural network (CNN) can classify habitus images of ground beetles to species level, and estimate how correct classification relates to body size, number of species inside genera, and species identity.
  2. We created an image database of 65,841 museum specimens comprising 361 carabid beetle species from the British Isles and fine‐tuned the parameters of a pretrained CNN from a training dataset. By summing up class confidence values within genus, tribe, and subfamily and setting a confidence threshold, we trade‐off between classification accuracy, precision, and recall and taxonomic resolution.
  3. The CNN classified 51.9% of 19,164 test images correctly to species level and 74.9% to genus level. Average classification recall on species level was 50.7%. Applying a threshold of 0.5 increased the average classification recall to 74.6% at the expense of taxonomic resolution. Higher top value from the output layer and larger sized species were more often classified correctly, as were images of species in genera with few species.
  4. Fine‐tuning enabled us to classify images with a high mean recall for the whole test dataset to species or higher taxonomic levels, however, with high variability. This indicates that some species are more difficult to identify because of properties such as their body size or the number of related species.
  5. Together, species‐level image classification of arthropods from museum collections and ecological monitoring can substantially increase the amount of occurrence data that can feasibly be collected. These tools thus provide new opportunities in understanding and predicting ecological responses to environmental change.

The aim of this study was to evaluate the efficiency of geometric morphometrics for describing the body shape of fish larvae and juveniles, and identifying them to species, in comparison with traditional linear measurements. Species of emperor fishes (Perciformes: Lethrinidae, genus Lethrinus) were chosen as the model group, as the late larval and early juvenile stages in this genus are particularly difficult to identify. Forty‐five individuals of different species of Lethrinus were collected from the south‐western lagoon of New Caledonia between May 2005 and March 2006. The individuals were first identified to species by their partial cytochrome‐b gene sequence. They were then morphologically characterized using eight linear measurements and 23 landmarks recorded on digital photographs. Except for a small proportion of individuals, geometric morphometrics gave better results to distinguish the different species than linear measurements. A ‘leave one out’ approach confirmed the nearly total discrimination of recently settled Lethrinus genivittatus and Lethrinus nebulosus, whereas traditional identification keys failed to distinguish them. Therefore, geometric morphometrics is a promising tool for identifying fish larvae and juveniles to species. An effective approach would require building image databases of voucher specimens associated with their DNA barcodes. These images could be downloaded by the operator and processed with the specimens to be identified.  相似文献

Summary. The genus Calliptamus contains swarming orthopterans that cause serious damage in Algerian agricultural systems. However, it remains difficult to identify species within this genus; a thorough understanding of the group’s systematics and the utilization of novel taxonomic criteria are needed. We used morphological analysis along with two other methods of species identification – chemotaxonomy with cuticular compounds and DNA barcoding involving the COI gene – to classify 81 individual grasshoppers collected at two different sites in the Sétif region (northeastern Algeria). The chemotaxonomic analyses yielded ambiguous results, but DNA barcoding allowed us to differentiate two Calliptamus species found in Algeria: Calliptamus barbarus (Costa 1836), and Calliptamus wattenwylianus (Pantel 1896). Several morphological criteria used in identification keys appear to reflect differences among morphotypes rather than differences between species, and their taxonomic specificity is not supported by the barcoding data. The number of spines on the hind tibia is the only morphological criterion that reflected genetic differences between species; it is thus considered to be a taxonomically useful feature for identifying species in this genus.  相似文献

Detailed knowledge of histomorphology is a prerequisite for the understanding of function, variation, and development. In bats, as in other mammals, penis and baculum morphology are important in species discrimination and phylogenetic studies. In this study, nondestructive 3D‐microtomographic (microCT, µCT) images of bacula and iodine‐stained penes of Pipistrellus pipistrellus were correlated with light microscopic images from undecalcified surface‐stained ground sections of three of these penes of P. pipistrellus (1 juvenile). The results were then compared with µCT‐images of bacula of P. pygmaeus, P. hanaki, and P. nathusii. The Y‐shaped baculum in all studied Pipistrellus species has a proximal base with two club‐shaped branches, a long slender shaft, and a forked distal tip. The branches contain a medullary cavity of variable size, which tapers into a central canal of variable length in the proximal baculum shaft. Both are surrounded by a lamellar and a woven bone layer and contain fatty marrow and blood vessels. The distal shaft consists of woven bone only, without a vascular canal. The proximal ends of the branches are connected with the tunica albuginea of the corpora cavernosa via entheses. In the penis shaft, the corpus spongiosum‐surrounded urethra lies in a ventral grove of the corpora cavernosa, and continues in the glans under the baculum. The glans penis predominantly comprises an enlarged corpus spongiosum, which surrounds urethra and baculum. In the 12 studied juvenile and subadult P. pipistrellus specimens the proximal branches of the baculum were shorter and without marrow cavity, while shaft and distal tip appeared already fully developed. The present combination with light microscopic images from one species enabled a more reliable interpretation of histomorphological structures in the µCT‐images from all four Pipistrellus species. J. In a recent revision of the gastropod genus Bellardiella, it became evident that the neotype of B. crassilabris had numerous borings over its entire shell surface. Superficial and light microscopical observation of the shell showed that the borings were made by a bryozoan belonging to the genus Penetrantia. Conventional techniques such as endocasting with the dissolution of the shell are impossible for type material. The application of non‐destructive micro‐CT‐scanning of the shell revealed the three‐dimensional arrangement of the entire colony within the shell. Careful analysis of the structure of the autozooids of the colony revealed that the species could not be assigned to any known species; we accordingly describe it as Penetrantia bellardiellae Schwaha, n. sp. The application of micro‐CT not only allowed the depiction of the new bryozoan species but also revealed the remains of a hermit crab located within the shell. The shell of Bellardiella crassilabris thus represents the type specimen of two species and contains a member of a third phylum inside. To our knowledge, this is a unique case, which also emphasizes the usefulness of micro‐CT imaging for precious specimens as well as the importance of historical museum collections.  相似文献

The high‐Andean genus Jivarus Giglio‐Tos from Ecuador, Colombia and Peru is revised. Morphological cladistic analysis indicated that Jivarus montanus and the new species digiticercus sp.n. and rugosus sp.n. must be treated as a separate genus, Maylasacris gen.n. The remaining species included in the analysis are assigned to the genus Jivarus, for which the following six species groups are identified: americanus group, antisanae group, carbonelli group, cohni group, pictifrons group and jagoi group. Twenty‐nine species are recognized for Jivarus, with ten described as new: J. rectus sp.n. , J. megacercus sp.n. , J. spatulus sp . n. , J. auriculus sp.n. , J. riveti sp.n. , J. sphaericus sp.n. , J. discoloris sp . n. , J. profundus sp.n. , J. ronderosi sp.n. and J. guarandaensis sp.n. The following new synonymies are proposed: Jivarus albolineatus Ronderos with J. antisanae (Bolivar) syn.n. , J. cerdai Ronderos and J. osunai Ronderos with J. alienus (Walker) syn.n. , and J. rubriventris Ronderos with J. ecuadorica (Hebard) syn.n. ; the new combinations Jivarus ecuadorica (Ronderos) comb.n. and Maylasacris montanus (Ronderos) comb.n. are proposed. Keys to the species of the genera and a review of the morphological characters defining the taxa are provided. Patterns of distribution of the clades coincide with the geography of the northern Andes of Colombia and Ecuador. Areas of endemism of the Jivarus species groups and Maylasacris are delimited by both the high‐altitude curves, including transverse zones, and the drier climates of the intra‐Andean valleys, clearly indicating recent, post‐glacial palaeogeography, as shown also in vegetation distributions. Abstract: Two species of decapod crustacean are recorded from the Agua de la Mula Member of the Agrio Formation (Upper Hauterivian – Lower Barremian) of the Neuquén Basin of west‐central Argentina, namely Astacodes falcifer Bell and a new species of Palaeohomarus, P. pacificus. The preservation of the specimens is exceptional, some showing delicate compound eyes and a stridulatory apparatus, features rarely found in fossil forms. Many specimens are preserved articulated inside calcareous nodules, within dark‐grey shales. The lobster‐bearing sediments accumulated in a low‐energy marine environment and diagenetic mineralization occurred very rapidly, prior to significant decay, thus allowing exceptional preservation of specimens. Palaeohomarus was a rare genus in the Cretaceous with a palaeogeographic distribution restricted to the Mediterranean Tethys, the eastern USA and Madagascar, while Astacodes falcifer has been recorded only from Speeton (eastern England) and Neuquén.  相似文献

As a result of their rather uniform external appearance and gross cranial morphology, the systematics of blind mole rats has been hotly debated over the last century; however, the separation of the large‐bodied and small‐bodied blind mole rats at the genus level (Spalax and Nannospalax, respectively), suggested earlier on morphological grounds, is strongly supported by recent molecular biological evidence. The species of Spalax have so far been distinguished from each other by cranial traits only, especially the outline of sutures of the cranium, and the shape and relative size of the nasal and parietal bones. Based on mitochondrial DNA sequences (with the widest taxonomic and geographic coverage so far) and detailed anatomical comparisons of museum specimens, we herewith provide a revision of the taxonomic and phylogenetic status of the westernmost representative of the genus, Spalax graecus s.l. We clarify that antiquus and istricus – presently regarded as synonyms of graecus – are well‐defined species, and they together form a separate clade within Spalax. The robustness of our conclusions is supported by the combined evidence of morphology, multilocus phylogeny, species distribution, and taxon history (species congruence with past tectonic and climate events). © 2013 The Linnean Society of London  相似文献

Pinus armandii is suspicious to be responsible for the Pine Nut Syndrome, a long lasting bitter and metallic taste after the consumption of pine nuts. To find chemical characteristic features for the differentiation of P. armandii from other Pinus species, 41 seed samples of the genus Pinus from 22 plant species were investigated regarding the content and the composition of fatty acids, tocopherols, and amino acids. The predominant fatty acids in the seed oils were linoleic acid (35.2 – 58.2 g/100 g), oleic acid (14.6 – 48.5 g/100 g), and pinolenic acid (0.2 – 22.4 g/100 g), while the vitamin‐E‐active compounds were dominated by γ‐tocopherol. The amino acid composition was mainly characterized by arginine and glutamic acid with amounts between 0.9 and 8.9 g/100 g as well as 2.1 g/100 g and 8.3 g/100 mg. On the basis of this investigation, a Principle Component Analysis has been used to identify the most important components for the differentiation of P. armandii from other Pinus species. Using the data for glutamic acid, 20:2Δ5,11, 18:3Δ5,9,12, 18:1Δ9, and oil content, a classification of the 41 samples into four different groups by cluster analysis was possible, but the characteristic features of P. armandii were too close to some other members of the genus Pinus, making a clear differentiation of this species difficult. Nevertheless, the investigation showed the similarities of different members of the genus Pinus with regard to fatty acids, vitamin‐E‐active compounds, and amino acids.  相似文献

Unexpected differences were found between the genome of strain JS623, used in bioremediation studies, and the genome of strain mc2155, a model organism for investigating basic biology of mycobacteria. Both strains are currently assigned in the databases to the species Mycobacterium smegmatis and, consequently, the environmental isolate JS623 is increasingly included as a representative of that species in comparative genome‐based approaches aiming at identifying distinctive traits of the different members of the genus Mycobacterium. We applied traditional molecular taxonomic procedures – inference of single and concatenated gene trees – to re‐evaluate the membership of both strains to the same species, adopting the latest accepted cut‐off values for species delimitation. Additionally, modern whole genome‐based in silico methods where performed in a comprehensive molecular phylogenetic analysis of JS623 and other members of the genus Mycobacterium. These analyses showed that all relevant genome parameters of JS623 clearly separate this strain from M. smegmatis. The strain JS623 should be corrected as Mycobacterium sp. not only in the literature but, even more importantly, in the database entries, as inclusion of the genome wrongly attributed to the M. smegmatis species in comparative studies will result in misleading conclusions.  相似文献

Micro‐computed tomography (μCT) scanning now represents a standard tool for non‐destructive study of internal or concealed structure in fossils. Here we report on otoliths found in situ during routine μCT scanning of three‐dimensionally preserved skulls of Palaeogene and Cretaceous fishes. Comparisons are made with isolated otolith‐based taxa to attempt correlations between the body fossil and otolith fossil records. In situ otoliths previously extracted mechanically from specimens of Apogon macrolepis and Dentex laekeniensis match our μCT models. In some cases, we find a high degree of congruence between previously independent taxonomic placements for otolith and skeletal remains (Rhinocephalus, Osmeroides, Hoplopteryx). Unexpectedly, in situ otoliths of the aulopiform Apateodus match isolated otoliths of Late Cretaceous age previously interpreted as belonging to gempylids, a group of percomorph fishes that do not appear in the body fossil record until the Palaeogene. This striking example of convergence suggests constraints on otolith geometry in pelagic predators. The otoliths of Apateodus show a primitive geometry for aulopiforms and lack the derived features of Alepisauroidea, the lizardfish clade to which the genus is often attributed. In situ otoliths of Early Cretaceous fishes (Apsopelix and an unidentified taxon) are not well preserved, and we are unable to identify clear correlations with isolated otolith morphologies. We conclude that the preservation of otoliths suitable for μCT scanning appears to be intimately connected with the taphonomic history, lithological characteristics of surrounding matrix, and syn‐ and postdepositional diagenetic effects.  相似文献

Sedum L. (Crassulaceae) is a large and taxonomically difficult genus whose delimitation and classification are under debate. Due to the controversial results of previous cytological, morphological, and molecular studies, further investigations are needed in order to gain a shared taxonomy of the current recognized species clades. In the present paper, morphological and micromorphological features of 23 selected Mediterranean species of Sedum s.l. – collected from exsiccata or fresh specimens throughout Italy – were investigated, in order to provide additional data toward their classification above species level. In particular, the study focused on flower structure and morphology, floral epidermal surfaces and pollen morphology. The distribution pattern of the examined microcharacters across the species revealed a wide range of variation and different combinations of the single characters. NMDS analysis allowed individuating discrete groups that showed a general consistency with the current systematic delimitation of species groups. Our study also evidenced for the first time the wide morphological variability of nectaries and of the glandular indumentum, not previously investigated in detail. In addition, we proposed the combined use of floral diagrams and floral formulae as valuable tools in studying the variability of flower structure at genus level.  相似文献

Since 2008 there have been many records in Europe (British Isles, Spain, France, Italy) of a large terrestrial planarian morphologically very similar to the Brazilian species Obama marmorata. Sequences of mitochondrial (Cox1) and nuclear (18S, 28S, ITS‐1 and EF) genes from European specimens and some from Brazil indicate that they belong to a species different from that of other specimens also collected in Brazil. Moreover, the phylogenetic results show that they are not sister‐species. Histological sections of both Brazilian and European specimens reveal subtle morphological differences between the two species. Obama marmorata is confined to Brazil, and the second, herein described new species, O bama nungara sp. nov. , is found in Brazil and Europe. These cryptic species may be syntopic in areas in Brazil. The new species occurs in human‐modified environments both in Brazil and in Europe. We also conclude that the specimens from Spain and Argentina identified previously as Obama marmorata belong to the new species.  相似文献

Small‐eared shrews (Mammalia, Soricidae) of the New World genus Cryptotis are distributed from eastern North America to the northern Andes of South America. One well‐defined clade in this genus is the Central American Cryptotis mexicana group, whose members are set off from other species in the genus by their variably broader fore feet and more elongate and broadened fore claws. Two species in the C. mexicana group, Cryptotis goodwini Jackson and Cryptotis griseoventris Jackson, inhabit highlands in Guatemala and southern Mexico and are presumed to be sister species whose primary distinguishing feature is the larger body size of C. goodwini. To better characterize these species and confirm the identification of recently‐collected specimens, we obtained digital X‐ray images of the manus from large series of dried skins of both species. Measurements of the metacarpals and phalanges successfully separated most specimens of C. goodwini and C. griseoventris. These measurements also show that the fore feet of C. griseoventris from Chiapas, Mexico, are morphologically distinct from those of members of the species inhabiting Guatemala. Univariate, bivariate, and multivariate analyses indicate that fore foot characters are more conservative within species of the C. mexicana group than are cranio‐mandibular characters. Patterns of evolution of fore foot characters that superficially appear to be linear gradations are actually more complex, illustrating individual evolutionary trajectories.
