The development of PCR-based, easily automated molecular genetic markers, such as SSR markers, are required for realistic
cost-effective marker-assisted selection schemes. This paper describes the development and characterization of 172 new SSR
markers for the cassava genome. The placement of 36 of these markers on the existing RFLP framework map of cassava is also
reported. Two similar enrichment methods were employed. The first method yielded 35 SSR loci, for which primers could be designed,
out of 148 putative DNA clones. A total of 137 primer pairs could be designed from 544 putative clones sequenced for the second
enrichment. Most of the SSRs (95%) were di-nucleotide repeats, and 21% were compound repeats. A major drawback of these methods
of SSR discovery is the redundancy – 20% duplication; in addition, primers could not be designed for many SSR loci that were
too close to the cloning site – 45% of the total. All 172 SSRs amplified the corresponding loci in the parents of the mapping
progeny, with 66% of them revealing a unique allele in at least one of the parents, and 26% having unique alleles in both
of the parents. Of the 36 SSRs that have been mapped, at least 1 was placed on 16 out of the 18 linkage groups of the framework
map, indicating a broad coverage of the cassava genome. This preliminary mapping of the 36 markers has led to the joining
of a few small groups and the creation of one new group. The abundance of allelic bridges as shown by these markers will lead
to the development of a consensus map of the male- and female-derived linkage groups. In addition, the relatively higher number
of these allelic bridges, 30% as against 10% for RFLPs in cassava, underscores SSR as the marker of choice for cassava. The
100% primer amplification obtained for this set of primers also confirms the appropriateness of SSR markers for use in cassava
genome analysis and the transferability of the technology as a low-cost approach to increasing the efficiency of cassava breeding.
Current efforts are geared towards the generation of more SSR markers to attain a goal of 200 SSR markers, or 1 SSR marker
every 10 cM.

Enrichment methods were optimised in order to isolate large numbers of simple sequence repeat (SSR) markers for perennial
ryegrass (Lolium perenne L.), with the aim of developing a comprehensive set of loci for trait mapping and cultivar identification. Two libraries
were constructed showing greater than 50% enrichment for a variety of SSR-motif types. Sequence characterisation of 1853 clones
identified 859 SSR-containing clones, of which 718 were unique. Truncation of flanking sequences limited potential primer
design to 366 clones. One-hundred selected SSR primer pairs were evaluated for amplification and genetic polymorphism across
a panel of diverse genotypes. The efficiency of amplification was 81%. A relatively high level of SSR polymorphism was detected
(67%), with a range of 2–7 alleles per locus. Mendelian segregation of alleles detected by selected SSR-locus primer pairs
was demonstrated in the F1 progeny of a pair cross. Cross-species amplification was detected in a number of related pasture and turfgrass species, with
high levels of transfer to other Lolium species and members of the related genus Festuca. The identity of putative SSR ortholoci in these related species was confirmed by DNA sequence analysis. These loci constitute
a valuable resource of ideal markers for the molecular breeding of ryegrasses and fescues.

Highly informative molecular markers, such as simple sequence repeats (SSRs), can greatly accelerate breeding programs. The
aim of this study was to develop and characterise a comprehensive set of SSR markers for white clover (Trifolium repens L.), which can be used to tag genes and quantitative trait loci controlling traits of agronomic interest. Sequence analysis
of 1123 clones from genomic libraries enriched for (CA)
n
repeats yielded 793 clones containing SSR loci. The majority of SSRs consisted of perfect dinucleotide repeats, only 7% being
trinucleotide repeats. After exclusion of redundant sequences and SSR loci with less than 25 bp of flanking sequence, 397
potentially useful SSRs remained. Primer pairs were designed for 117 SSR loci and PCR products in the expected size range
were amplified from 101 loci. These markers were highly polymorphic, 88% detecting polymorphism across seven white clover
genotypes with an average allele number of 4.8. Four primer pairs were tested in an F2 population revealing Mendelian segregation. Successful cross-species amplification was achieved in at least one out of eight
legume species for 46 of 54 primer pairs. The rate of successful amplification was significantly higher for Trifolium species when compared to species of other genera. The markers developed in this study not only provide valuable tools for
molecular breeding of white clover but may also have applications in related taxa.

Microsatellite markers were developed in Acacia mangium Willd. to provide highly variable co-dominant markers for linkage mapping and studies of the breeding system. After an enrichment
procedure 40% of colonies contained microsatellites in contrast with less than 1% from a non-enriched library. The majority
of microsatellite sequences were AC repeats. Co-dominant segregation of alleles in two full-sib crosses of A. mangium was demonstrated at 33 microsatellite loci. The markers were highly variable relative to restriction fragment lengths polymorphisms
(RFLPs). In the two pedigrees 53% of microsatellite loci were fully informative compared with 15% of RFLPs. Based on alleles
detected among four parental genotypes, the microsatellites consisting of dinucleotide repeats were more polymorphic than
those with tri- and tetra-nucleotide repeats. The microsatellite markers were not as transferable across species in the genus
Acacia as RFLPs. Two thirds of the primers developed in A. mangium (subgenus Phyllodineae, section Juliflorae) amplified DNA from other species within the same section but failed to amplify
in species from the subgenus Acacia. The availability of multiallelic, PCR-based, co-dominant microsatellite loci makes possible
efficient studies of gene flow and breeding systems in A. mangium, a species with low allozyme variation.

Microsatellites have emerged as an important system of molecular markers. We evaluated the potential of microsatellites for
use in genetic studies of peach [Prunus persica (L.) Batsch]. Microsatellite loci in peach were identified by screening a pUC8 genomic library, a λZAPII leaf cDNA library,
as well as through database searches. Primer sequences for the microsatellite loci were tested from the related Rosaceae species
apple (Malus×domestica) and sour cherry (Prunus cerasus L.). The genomic library was screened for CT, CA and AGG repeats, while the cDNA library was screened for (CT)n- and (CA)n-containing clones. Estimates of microsatellite frequencies were determined from the genomic library screening, and indicate
that CT repeats occur every 100 kb, CA repeats every 420 kb, and AGG repeats every 700 kb in the peach genome. Microsatellite-
containing clones were sequenced, and specific PCR primers were designed to amplify the microsatellite- containing regions
from genomic DNA. The level of microsatellite polymorphism was evaluated among 28 scion peach cultivars which displayed one
to four alleles per primer pair. Five microsatellites were found to segregate in intraspecific peach-mapping crosses. In addition,
these microsatellite markers were tested for their utility in cross-species amplification for use in comparative mapping both
within the Rosaceae, and with the un- related species Arabidopsis thaliana L.

Eleven microsatellites isolated from grapevine (Vitis vinifera) were used to study the degree of conservation of these sequences across different Vitis species. Nine microsatellites were newly isolated, the remaining two (VVS2 and VVS5) came from the literature. A preliminary
assay on the conservation of priming sites was carried out on 14 non-V. vinifera species, including relevant taxa for breeding. Parthenocissus quinquefolia was added as representative of a related genus. Cross-species amplification was obtained in 94% of the 176 genotype×locus
tested combinations. Three microsatellite loci were then cloned and sequenced in ten species. The microsatellite repeat was
found present in all cases. The repeat region was often longer in V. vinifera than in the other species. Furthermore the non-source species showed interruptions in the repeat. In spite of these constraints,
which could reduce the polymorphism of microsatellites in non-source species, the results demonstrate the possibility of extending
the use of microsatellite markers to wild germplasm and inter-specific hybrids. Point mutations have been found in microsatellite
flanking regions and these variations have been used to investigate the genetic relationship among taxa. The Neighbor-joining
tree that was obtained on the basis of ten nucleotide variations, showed that there is not a clear cut difference between
American, Asian and European species and that the actual taxonomy which reflects the geographical distribution of species
must most likely be revised. Moreover, in general, nucleotide variations which occur in microsatellite flanking regions provide
new molecular tools for investigating the evolution of species.

This study provides a set of useful SSR markers and describes their development, characterization and application for diversity
studies.Sixty one Cucumis SSR markers were developed, most of them (46) from melon (Cucumis melo L.) genomic libraries. Forty of the markers (30 melon and 10 cucumber SSRs) were evaluated for length polymorphism in a sample
of 13 melon genotypes and 11 cucumber (Cucumis sativus L.) genotypes. PCR-amplification revealed up to six size alleles among the melon genotypes and up to five alleles among the
cucumber genotypes, with mean gene-diversity values of 0.52 and 0.28 for melon and cucumber, respectively. These differences
are in accordance with the known narrower genetic background of the cucumber. SSR data were applied to phylogenetic analysis
among the melon and cucumber genotypes. A clear distinction between the ’exotic’ groups and the sweet cultivated groups was
demonstrated in melon. In cucumber, separation between the two sub-species, C.sativus var. sativus and C.sativus var. hardwickii,was obtained. Conservation of SSR loci between melon and cucumber was proven by sequence comparisons.

A set of informative simple sequence repeat markers has been identified for use in the marker-assisted breeding of Beta vulgaris. Highly enriched small insert genomic libraries were constructed, consisting of 1536 clones (with inserts of between 250–900
bp). Screening the clones with CA, CT, CAA, CATA and GATA nucleotide-repeat probes revealed positive hybridisation to over
50% of the clones. Of these 340 were sequenced. Primer pairs were designed for sequences flanking the repeats and, of these,
57 pairs revealed length polymorphism with 12 Beta accessions. Heterozygosity levels of the SSR loci ranged from 0.069 to 0.809. Heterozygosity levels were found to be similar
to those detected employing RFLP probes with the same accessions. Phenetic analysis using the markers, indicated relationships
in accordance with known pedigrees. Twenty three of the SSR markers were polymorphic in one or both of two F2 mapping populations, and were placed relative to a framework of RFLP probes. The markers are distributed over all nine linkage
groups of sugar beet.

We present a set of 35 chloroplast microsatellite primers for Eucalyptus. Ten of the microsatellites displayed intraspecific polymorphism, and identified nine haplotypes among 16 Eucalyptus globulus individuals. Primer conservation was high, with a polymerase chain reaction (PCR) success rate of 98% when tested on four other Eucalyptus species and seven additional myrtaceous genera. Microsatellites are highly variable DNA sequences that can be used as markers for the genetic analysis of plants. The potential
of microsatellite markers for use in a genetic diversity study in Elymus species was evaluated. Genomic libraries of Elymus caninus were constructed. The libraries were screened with two dinucleotide, (GA)n and (GT)n, and two trinucleotide repeats, (TCT)n
and (CAC)n. A total of 19 positive clones were found for the two dinucleotide repeats; no positive clone was found for the
trinucleotide repeats. Positive clones were sequenced to confirm the presence of microsatellites and to generate polymerase
chain reaction (PCR) primers based on the sequences flanking the microsatellite. All sequenced (GA)n clones have repeats of
n>10; over half of the (GT)n microsatellites have n<10 repeats. Primer pairs were designed and evaluated for 8 selected microsatellites. PCR products were amplified from 15
Elymus caninus accessions. The number of alleles found for the eight loci varied from 1 for ECGA89 and ECGT35 to 13 for ECGA22, as determined by non-denaturing polyacrylamide electrophoresis. Six microsatellite loci were found to be polymorphic in
E. caninus. The eight primer pairs were tested on three other species; seven were successful in amplifying DNA from Elymus alaskanus and E. mutabilis, and four amplified DNA from E. caucasicus. Based on these results, microsatellites appear to be useful markers in detecting variation in E. caninus.

Analysis of five microsatellite loci in 500 Melaleuca alternifolia individuals produced 98 alleles that were useful for population genetic studies. Considerable levels of observed heterozygosity were recorded (HO = 0.724), with approximately 90% of the variability being detected within populations. A low level of selfing (14%) was suggested to be the principal cause of excess homozygosity in a number of populations (overall FIS = 0.073). This study showed low levels of inbreeding in certain populations as well as a significant isolation-by-distance model. Only two groups of populations (Queensland and New South Wales) constituted different genetic provenances as a result of geographical isolation. The M. alternifolia data suggest that microsatellite loci did not always arise by a stepwise mutation process but that larger jumps in allele size may be involved in their evolution. 相似文献

We report on the development, genetic characterization and linkage mapping of a battery of SSR (simple sequence repeat) loci
in Eucalyptus grandis and E. urophylla. This study reveals the abundance of SSRs in Eucalyptus, the very high information content of these markers for mapping and individual identification, and demonstrates the feasibility
of constructing a comprehensive microsatellite-based linkage map for Eucalyptus. Primer sequence for a set of 20 highly informative EMBRA (Eucalyptus microsatellites from Brazil) loci are made available together with their map position and estimates of the expected heterozygosity
and allele size range in these two species. Using genomic library enrichment and anchored-PCR screening prior to sequencing,
the efficiency of SSR marker locus development was 63% from sequencing data to operationally useful SSR loci. Absolute transportability
between the two species and very high levels of allelic variability and expected heterozygosity (H) were seen at all SSR loci
surveyed. The number of alleles per locus ranged from 9 to 26 with an average of 16.3±4.8. The average H of 15 loci was 0.86±0.04,
0.83±0.08 and 0.89±0.04, respectively, for E. urophylla, E. grandis and the combined two-species estimate. In the mapping analysis 16 out of 20 marker loci segregated in a fully informative
configuration, allowing the determination of synteny of six homologous linkage groups between the two species. The availability
of transportable, multiallelic, PCR-based co-dominant SSR loci represents a dramatic improvement in our ability to carry out
detailed population genetic analysis and to search, understand, and manipulate allelic variation at QTLs (quantitative trait
loci) in species of Eucalyptus.

This study has analyzed the molecular basis and genetic behaviour of the polymorphism generated by the amplification of barley
genomic DNA with primers complementary to microsatellites. Primers anchored at the 5′ end, used alone or in combination with
arbitrary sequence primers, generated random amplified microsatellite polymorphisms (RAMPs). Unanchored primers were also
used as single primers in a microsatellite primed-PCR (MP-PCR). Twenty six randomly selected RAMP DNA fragments which showed
polymorphism between the cultivars Steptoe and Morex were cloned and sequenced. All sequences showed the expected repeated
motif at the end of the insert, with the number of repeats ranging from five to ten. Genomic sequences containing low numbers
of microsatellite motifs were preferentially amplified; therefore, only a fraction of the polymorphism could be attributed
to variation in the number of microsatellite motifs at the priming site. Some sequences contained either cryptic simple sequences
or members of families of repeated DNA. Polymorphism at the internal cryptic simple sequences was detected by RAMP bands inherited
as co-dominant markers. Four MP-PCR bands were cloned and sequenced. A number of repeats identical to the primer itself were
found at each end of the insert. Two allelic bands were polymorphic for an internal microsatellite. The potential use of cloned
bands as fingerprinting tools was investigated by employing them as hybridization probes in Southern blots containing digested
barley DNA from a sample of cultivars. RAMP probes produced complex hybridization band patterns. MP-PCR probes produced either
a highly variable single locus or low-copy number loci. Segregations for 31 RAMPs and three MP-PCR bands were studied in a
population of 70 doubled-haploids from the Steptoe/Morex cross. One third of all markers were co-dominantly inherited. Markers
were positioned on an RFLP map and found to be distributed in all barley chromosomes. The new markers enlarged the overall
length of the map to 1408 cM.

Cagaita (Eugenia dysenterica) is a widespread plant found in the Brazilian cerrado. Its fruit is used for popular consumption and for industrial purposes. A battery of 346 primer pairs developed for Eucalyptus spp. was tested on cagaita. Only 10 primer pairs were found to be transferable between the two species. Using a polyacrilamide gel, an average of 10.4 alleles per locus was detected, in a sample of 116 individuals from 10 natural populations of cagaita. Seven polymorphic loci allowed estimation of genetic parameters, including expected average heterozigosity HE = 0.442, diversity among populations, RST = 0.268 and gene flow Nm = 0.680. 相似文献

Dinucleotide microsatellites have been characterized and used as genetic markers in rice. Screening of a rice genomic library with poly(dG-dA)·(dC-dT) and poly(dG-dT)·(dC-dA) probes indicated that (GA)n repeats occurred, on average, once every 225 kb and (GT)n repeats once every 480 kb. DNA sequencing of ten randomly selected microsatellites indicated that the numbers of repeats ranged from 12 to 34 and that the patterns of microsatellites in rice were similar to those of humans and other mammals. Primers to these microsatellite loci as well as to four published microsatellite-containing sequences have been designed and degrees of polymorphism has been examined with 20 rice accessions. Multiple alleles, ranging from 5 to 11, have been observed at all the microsatellite loci in 20 rice accessions. Alleles specific to two cultivated subspecies, indica and japonica, were found in some microsatellite loci. Heterozygosity values of all the microsatellite markers were significantly higher than those of RFLP markers, based upon a parallel comparison. Ten microsatellite loci have been genetically mapped to four rice chromosomes. The genomic distribution of microsatellites appears to be random in rice. 相似文献

We have isolated and sequenced 52 microsatellites or simple sequence repeats (SSRs) from nearly 60 positive clones obtained
from two ’Frantoio’ olive genomic libraries enriched in (AC/GT) and (AG/CT) repeats, respectively. The repeat-containing fragments
obtained from genomic DNA restricted with Tsp509I were separated using a biotinylated probe bound to streptavidin-coated paramagnetic beads. Fragments were then cloned into
lambda ZAPII vector and sequenced. Thirty of the 36 primer pairs which gave correct re-amplification in the source genome
were used to assay the polymorphism of 12 olive cultivars, namely four well-known cultivars (’Coratina’, ’Frantoio’, ’Leccino’,
’Pendolino’) and eight ancient cultivars grown locally near Lake Garda (’Casaliva’, ’Favarol’, ’Fort’, ’Grignan’, ’Less’,
’Raza’, ’Rossanel’, ’Trep’). The local cultivars were each re- presented by two to four long-lived individuals. The analysis
was carried out using 33P-labelled primers and 6% polyacrylamide sequencing gels. All except two microsatellites showed polymorphism, the number of
alleles varying from 1 to 5. The average genetic diversity (H) was 0.55. The power of discrimination (PD) was 0.60. All cultivars, including the local ones, were easily separated from each other. Variations in the SSR pattern
were observed among individual plants of the same cultivar in four out of the eight local cultivars analysed. Several primer
pairs (17%) amplified more than one locus.

Ninety-four newly developed microsatellite markers were integrated into existing RFLP framework maps of four rice populations,
including two doubled haploid, a recombinant inbred, and an interspecific backcross population. These simple sequence repeats
(SSR) were predominantly poly(GA) motifs, targetted because of their abundance in rice. They were isolated from a previously
described sheared library and a newly constructed enzyme-digested library. Differences in the average length of poly(GA) tracts
were observed for clones isolated from the two libraries. The length of GA motifs averaged 21 repeat units for clones isolated
from the Tsp-509-digested library, while motifs averaged 17 units for clones from the sheared library. There was no evidence of clustering
of microsatellite markers near centromeres or telomeres. Mapping of the 94 newly developed markers as well as of 27 previously
reported microsatellites provided genome-wide coverage of the 12 chromosomes, with an average distance of 1 SSLP (simple sequence
repeat polymorphism) per 16–20 cM.
