Understanding patterns in species richness and diversity over environmental gradients (such as altitude and depth) is an enduring component of ecology. As most biological communities feature few common and many rare species, quantifying the presence and abundance of rare species is a crucial requirement for analysis of these patterns. Coral reefs present specific challenges for data collection, with limitations on time and site accessibility making efficiency crucial. Many commonly used methods, such as line intercept transects (LIT), are poorly suited to questions requiring the detection of rare events or species. Here, an alternative method for surveying reef-building corals is presented; the point count transect (PCT). The PCT consists of a count of coral colonies at a series of sample stations, located at regular intervals along a transect. In contrast the LIT records the proportion of each species occurring under a transect tape of a given length. The same site was surveyed using PCT and LIT to compare species richness estimates between the methods. The total number of species increased faster per individual sampled and unit of time invested using PCT. Furthermore, 41 of the 44 additional species recorded by the PCT occurred ≤ 3 times, demonstrating the increased capacity of PCT to detect rare species. PCT provides a more accurate estimate of local-scale species richness than the LIT, and is an efficient alternative method for surveying reef corals to address questions associated with alpha-diversity, and rare or incidental events.

Relationships between coral reef substrata and fish
The objective of this work is to identify which substrata characteristics (such as coral morphology, coral diversity, coral species richness, percentage coverage by live coral or by algae) influence the structure and abundance of fish communities. The study was carried out at Reunion Island, Indian Ocean, where six sites were sampled in two zones (reef flat and outer reef slope). Quantitative data were collected by visual census techniques, along a linear transect of 50 m for the substratum, and a belt of 50×2 m for the fish communities. Correspondence analysis (CA) and an optimising cluster analysis, called dynamic clustering method (DCM) were used to describe and compare fish assemblages with the benthic composition. The relationships between benthic and fish communities were examined using the classes revealed by the partitioning of the substratum with DCM. This partitioning allowed us to derive four classes of substratum: the non-disturbed reef flat, the non-disturbed outer reef slope, the perturbed reef habitat and the reef pass. The analysis of the partitioning based on the coral variables suggests that there are significant relationships between benthic and fish assemblages.

Fishes are commercially, recreationally and functionally important inhabitants of coral reefs. Accordingly, accurate assessments of fish abundance and diversity are necessary for effective reef management. While some reef fish monitoring programmes target all fishes, many survey a subset of common and visually obvious species. Changing to counts of all species, while desirable, risks new and unwelcome biases from altered observer swimming speeds and search patterns. Here we test whether substantially increasing the number of target species in an established fish monitoring programme biases counts of the original subset, so precluding ongoing comparisons with historical data. A subset of 141 fish species have been visually surveyed along 50 × 5 m transects over 27 years throughout Australia's Great Barrier Reef. We experimentally compared counts of the subset from standard subset-only surveys and from surveys of all species (excluding small site-attached fishes that are surveyed separately) at three diverse reefs. Subset species richness and abundance, in total and of major families, and assemblage structure did not differ due to survey method. The high-level experience of the one observer appeared to overcome new biases from counting more species and the extra 2 min/transect was not logistically excessive. Surveys of all fishes recorded almost 80% more species than subset-only surveys and >130% higher total abundance on average from >150% more genera that included abundant and functionally important taxa. Overall, fish counts by an experienced observer were not biased by the number of species surveyed and counts of all species markedly improved assessments of reef fish diversity and function.

Summary The depth distributions of larger foraminifera (27 species) were investigated along two transects in the fore reef areas of a NW Pacific fringing reef. One transect is distinguished by a strong flattening below the steep reef slope (−30 m), whereas further steepening characterizes the equivalent part in the other transect. According to the different taphonomic processes affecting foraminiferal tests before final sedimentation, empty tests were classified into the three categories ‘optimally’, ‘well’ and ‘poorly’ preserved. The depth distribution of each preservation state was compared with living individuals. While distributions of optimally preserved tests almost coincide with living individuals, well-preserved tests are characterized by significant depth shifts that are stronger at the upper-most slope compared with the deeper parts. Since the time-averaged traction forces are similar in both investigated transects, differences between the distributions of living individuals and well-preserved tests are more intensive on steep versus flat slopes. Poorly preserved tests signalize allochthonous origin or reworking of relict sediments.

Coral reefs are facing a biodiversity crisis due to increasing human impacts, consequently, one third of reef-building corals have an elevated risk of extinction. Logistic challenges prevent broad-scale species-level monitoring of hard corals; hence it has become critical that effective proxy indicators of species richness are established. This study tests how accurately three potential proxy indicators (generic richness on belt transects, generic richness on point-intercept transects and percent live hard coral cover on point-intercept transects) predict coral species richness at three different locations and two analytical scales. Generic richness (measured on a belt transect) was found to be the most effective predictor variable, with significant positive linear relationships across locations and scales. Percent live hard coral cover consistently performed poorly as an indicator of coral species richness. This study advances the practical framework for optimizing coral reef monitoring programs and empirically demonstrates that generic richness offers an effective way to predict coral species richness with a moderate level of precision. While the accuracy of species richness estimates will decrease in communities dominated by species-rich genera (e.g. Acropora), generic richness provides a useful measure of phylogenetic diversity and incorporating this metric into monitoring programs will increase the likelihood that changes in coral species diversity can be detected.

Summary The distribution and abundance of fish in a rocky reef environment were investigated at the subantarctic Auckland Islands of New Zealand, in June 1986. Fish were counted in transects and specimens were taken. The diversity and abundance of species of large reef fish was low; a total of eight species were observed. Most fish were benthic carnivores. These findings are similar to studies of reef fish in subantarctic waters of Chile. Large differences in species composition were found among locations at the Auckland Islands. The number of species and their abundance was highest near exposed headlands. Few fish were found on reefs at more sheltered inlets. At most locations the nototheniids Paranotothenia angustata and P. microlepidota ranked first in abundance at deep and shallow sites. There were some species that showed differences in abundance with depth. Highest abundance of Bovichthys variegatus, Latridopsis cilaris, Latris lineata and Pseudolabrus cinctus were in deep water on reefs. Large numbers of juvenile P. microlepidota were found only in shallow water. No depth related patterns were found for P. angustata and Mendosoma lineatum. Specimens, other than those counted in transects, were also collected. There were small fish, 4 species of tripterygiids, 1 gobiescocid and 2 syngnathids. The Auckland Islands had closer zoogeographic affinities with islands of temperate and subantarctic New Zealand than with other landmasses of the westwind drift. Although most fish found at the Auckland Islands are found also in temperature New Zealand, the converse of this pattern was not found. The proportional representation of species and trophic groups differed markedly between these regions.

We aimed to determine optimal methods of underwater visual census (UVC) for estimating the abundance of coral reef fishes exploited by fisheries in the tropical Pacific. Two main methods were tested using SCUBA: strip transect and stationary point counts. We assessed their relative accuracy, precision, power and efficiency (cost), and compared different census area dimensions, observer swimming speeds, and number of replicates. Twenty-five comparisons of the two UVC methods were conducted for 73 species from five families of coral reef fishes, on reefs in Australia and Fiji. Species were grouped within families based on their mobility. Few significant differences were found, either among or between strip transects and stationary point counts. The data were characterised by high variability, low precision and low power. A trend for greater accuracy in density estimates of small sedentary species with smaller census area was apparent, which probably reflects searching efficiency. Only one species group, the sedentary Acanthuridae showed differences between transects and point counts. Higher, hence presumably more accurate, density estimates were obtained with 50m×5m transects. Notably, point counts could be deployed in 70% of the time of transects. A bootstrapping procedure demonstrated a consistent improvement in precision of density estimates with increasing number of replicates, but no appreciable change in precision was found beyond 10 to 15 replicates, in all species groups and for both transects and point counts. Consequently, and because of the high variability inherent in fish density estimates, we recommend that at least 10 replicates be used to quantify the species considered here. The power calculations showed that only large differences in density will be detected with the replication levels typical of UVC surveys. Power was greatest for the roving serranids, with a decrease in density of about 50% detectable for this species group. We discuss the importance of carefully defining the behavioural attributes of species prior to selecting a UVC method. A method of temporal stratification in a count is described for censusing a range of species of varying mobilities. We suggest that fish mobility and search efficiency are key factors in optimising UVC methods.

We compared the diversity, taxonomic composition, and pollination syndromes of bromeliad assemblages and the diversity and abundance of hummingbirds along two climatically contrasting elevational gradients in Bolivia. Elevational patterns of bromeliad species richness differed noticeably between transects. Along the continuously wet Carrasco transect, species richness peaked at mid‐elevations, whereas at Masicurí most species were found in the hot, semiarid lowlands. Bromeliad assemblages were dominated by large epiphytic tank bromeliads at Carrasco and by small epiphytic, atmospheric tillandsias at Masicurí. In contrast to the epiphytic taxa, terrestrial bromeliads showed similar distributions across both transects. At Carrasco, hummingbird‐pollination was the most common pollination mode, whereas at Masicurí most species were entomophilous. The proportion of ornithophilous species increased with elevation on both transects, whereas entomophily showed the opposite pattern. At Carrasco, the percentage of ornithophilous bromeliad species was significantly correlated with hummingbird abundance but not with hummingbird species richness. Bat‐pollination was linked to humid, tropical conditions in accordance with the high species richness of bats in tropical lowlands. At Carrasco, mixed hummingbird/bat‐pollination was found especially at mid‐elevations, i.e., on the transition between preferential bat‐pollination in the lowlands and preferential hummingbird‐pollination in the highlands. In conclusion, both richness patterns and pollination syndromes of bromeliad assemblages varied in distinct and readily interpretable ways in relation to environmental humidity and temperature, and bromeliad pollination syndromes appear to follow the elevational gradients exhibited by their pollinators.

Coralline-algal frameworks from Atol das Rocas reefs were sampled along windward and leeward transects, and multivariate statistical analysis was used to investigate the composition and community structure of the encrusting community. The following components of the reefs were identified in slabbed and polished reef blocks sampled along each transect: encrusting coralline algae dominated by Porolithon cf. pachydermum, vermetid gastropods, Homotrema rubrum, acervulinid foraminiferans, molluscs, corals, polychaete tubes, clionid sponge borings, polychaete/sipunculid borings, cemented sediments, and growth cavities. Q-mode cluster analysis correctly classified 78% of all windward samples and 69% of all leeward samples, and R-mode separated reef components adapted to high wave energy environments from those adapted to low wave energy. Separate classification and ordination of samples from each transect indicate that seriation breakdown occurs in the windward reef between 25 and 45 m from the reef front. In the leeward reef between 75 and 90 m from the leeward reef front, seriation breakdown was not found to be significant. These results confirm that seriation (zonation) is best developed in the windward reef, as has been documented in coral-dominated reefs.

The influence of variations in sampling unit dimensions on the assessment of fish species structuring has been widely documented. However, this issue has been restricted to a very limited range of community and population indices (mainly species richness and density). Here, we have investigated this issue through the analysis of 13 diversity indices related to 3 diversity components (number of species, evenness and functional diversity). We analyzed a large set of 257 standardized underwater visual census (UVC) transects dealing with 254 coral fish species. The sensitivity of the indices to the variation in sampling unit dimensions was studied by comparing a range of 55 couples of transect length and width representing 34 sampling surfaces. We found that the extent and profile of the sensitivity to changes in transect dimensions strongly varied both from one index to another and from one dimension to another (length and width). The most sensitive indices were more strongly impacted by variation in length than width. We also showed that for a fixed transect surface, the couple of chosen length and width may alter the assessment of indices related to each of the three main diversity components studied. Some widely used diversity indices, such as species richness and Shannon index, appeared to be very sensitive to changes in transect length and width. In contrast, while still very little used in coral fish studies, two functional diversity indices (FDiv, FEve), and to a lesser extent an evenness index (Berger–Parker), remained robust in the face of change in sampling dimensions. By showing that the variation in sampling dimensions (length, width and surface) may impact diversity indices in a contrasting manner, we stress the need to take into account the sensitivity of the indices to this criterion in the process of selection of the indices to be analyzed in diversity studies. Finally, we found that 30 m long*5 m wide transects might be a suitable compromise size for assessing the patterns of each of the three major complementary components of coral fish diversity.

Altitudinal richness patterns were investigated along altitudinal gradients located in northern Norway (two transects) and along a west–east gradient in southern Norway (five transects). The transects were sampled for vascular plant species richness using a uniform sampling method. Each transect consisted of 38–48 5×5 m sample plots regularly spaced from sea level or valley bottom to a local mountain top. In five transects species richness peaked at mid-altitudes, whereas in the two northern transects species richness decreased with altitude. The observations were qualitatively evaluated in relation to the influence of the area of the species pool, hard boundaries, temperature and precipitation, and mass effect. The observed patterns cannot be fully accounted for by any of these factors. However, the altitude of the peak in species richness was above the forest-limit for all the humped relationships, which may suggest that species richness above the forest-limit might be enhanced by a mass effect from forest taxa. The two monotonic relationships found in the north may be caused by the relatively low number of alpine species at these sites. The monotonic pattern may result from a decrease in "forest species" towards the mountain tops.

Habitat perturbations play a major role in shaping community structure; however, the elements of disturbance-related habitat change that affect diversity are not always apparent. This study examined the effects of habitat disturbances on species richness of coral reef fish assemblages using annual surveys of habitat and 210 fish species from 10 reefs on the Great Barrier Reef (GBR). Over a period of 11 years, major disturbances, including localised outbreaks of crown-of-thorns sea star (Acanthaster planci), severe storms or coral bleaching, resulted in coral decline of 46–96% in all the 10 reefs. Despite declines in coral cover, structural complexity of the reef framework was retained on five and species richness of coral reef fishes maintained on nine of the disturbed reefs. Extensive loss of coral resulted in localised declines of highly specialised coral-dependent species, but this loss of diversity was more than compensated for by increases in the number of species that feed on the epilithic algal matrix (EAM). A unimodal relationship between areal coral cover and species richness indicated species richness was greatest at approximately 20% coral cover declining by 3–4 species (6–8% of average richness) at higher and lower coral cover. Results revealed that declines in coral cover on reefs may have limited short-term impact on the diversity of coral reef fishes, though there may be fundamental changes in the community structure of fishes.

Several previous studies have attempted to correlate habitat complexity and reef fish species diversity. These studies have mostly examined natural reef systems, but results differed. To examine this relation, we built 1 m2 habitats with 20 replicates of five complexity levels from July to August 2001 in the northeastern Gulf of Mexico (n=100). In June and July 2002, we built new habitats using the 2001 design, but also added a sixth complexity level (n=120). In order of increasing complexity these included: cage, shell, cage-shell, block-shell, cage-block-shell, and shell-block-pyramid habitats. Most fish in both years were juveniles and included species common to reef structures in the northeastern Gulf of Mexico. In 2001, we identified 26 fish species, and the dominant species was red snapper, Lutjanus campechanus (41%), followed by rock sea bass, Centropristis philadelphica (23%), and sand perch, Diplectrum spp. (14%). In 2002 we identified 36 species, and the dominant species was tomtate, Haemulon aurolineatum (36%), followed by Diplectrum spp. (19%), and L. campechanus (13%). In 2001, species diversity and richness were significantly (P<0.05) higher on more complex habitats (H′=1.7, S=11–12) compared to less complex habitats (H′=0.8–1.0, S=4–9). In 2002, patterns among diversity, richness and reef complexity were less apparent with only the least complex habitats shell and cage showing significantly lower values. In both years, multidimensional scaling grouped by complexity levels with cage and shell habitats showing the clearest separation from other habitat types. Also, with few exceptions (only 8%) analysis of similarities showed significant (P<0.05) differences in fish communities across complexity levels. Although community composition varied between years, this study provided evidence to support the hypothesis that habitat complexity increased reef fish species diversity.

The woody species richness patterns in three 2–4 km long transects, approximately 1–3 km apart in a lowland (600–700 m) dryland around Lokapel in Turkana northern Kenya was analyzed in 2003 at 200–500 m intervals using the Point-Centred Quarter (PCQ) method involving 51 observation points. Transect 1 and 2 were set along ephemeral runoff channels locally known as lagga with wet season flow westwards from the Lokapel Hills to the Turkwell River. Transect 3 was a cross-cutting profile dissecting the area initially downhill from the Lokapel Hills and later gently uphill eastwards towards Lokichar. The altitude at each of the 51 observation sites was recorded using a GPS and the woody species identified through local knowledge and taxonomic aids. The results showed that the overall integrated altitudinal gradient for the three transects was approximately 100 m. A total of 43 species of trees and shrubs were identified. The Shannon index showed that Transect 2 had the highest diversity of woody species followed by Transect 1 and Transect 3 while the Sorensen’s index indicated qualitative dissimilarity between all the transects. The results of regression analysis indicated that woody species richness increased linearly with elevation in only one transect but regression analysis of height of woody plants and altitude indicated that only about 20% of the variation in the height of woody plants was accountable by altitude. The spatial analysis of woody species-richness and altitudinal gradient showed a dual peak pattern with the main richness peak in low lying areas below 700 m which was mainly within or close to the riparian floodplain environment of the Turkwell River. A minor richness peak was also identified in higher lying areas around the Lokapel hills. The species richness pattern was similar to the hump-shaped altitudinal species-richness pattern which has been recorded widely around the world but mainly in large-scale studies.

We studied vegetation change on 142 permanently marked transects spread throughout tussock grasslands of Otago and Canterbury, in areas subject to both pastoral and conservation management. The transects were established between 1982 and 1986 and remeasured between 1993 and 1999, providing a record of vegetation change at each site over an interval varying from 10 to 15 years. Each transect consisted of 50 quadrats, each 0.25m(2), in which the presence of all vascular plant species had been recorded. For each transect, we calculated the change between measurements in the mean number of species recorded per quadrat, and the change in the total number of species recorded per transect. Averaged across all transects, there was a significant decline in species richness between measurements at both the quadrat and transect scales. Small herbs (those less than or equal to2 cm tall, excluding Hieracium species) showed the greatest decline. On average, more than one quarter of the small herb species present in a quadrat at the first measurement had disappeared within 10 years. Larger herbs, ferns, rushes, sedges and grasses (excluding Chionochloa species) also declined significantly in species richness, reflecting declines in the abundance of species in these groups. Woody species richness remained constant, while species in the genera Chionochloa and Hieracium increased significantly in mean quadrat species richness, reflecting increases in the abundance of these species along transects. The rate of decline in mean quadrat species richness was unrelated to changes in the abundance of either Chionochloa or Hieracium species, or to an overall increase in total vegetation cover on transects. The rate of decline in species richness was also unrelated to the level of grazing or burning between measurements. However, the rate of decline in species richness was greater at lower elevation, on schist rock and on yellow-brown and yellow-grey soils. Our results suggest that a major compositional change is occurring in these grasslands at a rate that is independent of local variation in management and independent of the widespread invasion of these grasslands by Hieracium species.

The relatively little-studied fish fauna off southeastern Hispaniola was rapidly assessed using a combination of visual survey techniques including transects and roving diver surveys. It was found that when combined, both methods provided a more complete overall species assessment than either method was able to provide in isolation. Being able to conduct rapid species assessments is becoming increasingly more important as a conservation tool. Data on species composition, sighting frequency, and abundance of all fishes were collected using both methods. Abundance was recorded in four logarithmic-based categories (roving diver method) while the number of fishes were counted within 40-m2 transects (transect method). Both methods were similar in recording the most abundant species, while a greater number of rare species (especially fishery-targeted species) were recorded with the roving diver method. The most abundant groupers were Cephalopholis cruentata and C. fulva. The most abundant parrotfishes were Scarus taeniopterus, Sparisoma aurofrenatum, and Scarus iserti. The most conspicuous differences between fishes off southeastern Hispaniola and elsewhere in the tropical western Atlantic were the low abundance and smaller size of harvested species such as groupers, snappers (Fam. Lutjanidae), and grunts (Fam. Haemulidae). With the roving diver method, more time could be spent surveying (instead of placing transect lines), resulting in a greater number of species being recorded. Additionally, well-trained volunteers can adopt the roving diver method as part of their regular diving program. Transect surveys were able to provide information such as length (biomass) and actual density measures that were not recorded in roving diver surveys. Thus, these methods were complementary and should be used in conjunction when conducting rapid assessments of fish assemblages, especially to detect the effects of overfishing.

Abstract Resolving whether area per se or habitat heterogeneity has the greater influence in controlling species richness remains a controversial yet important question. Here we show that avian species richness of same-sized transects (1 ha) is independent of the remnant area (of buloke woodland) within which a transect is positioned. We also show that avi-faunal similarity of pairs of transects randomly placed within the largest remnants (≥ 48 ha) is not consistently related to either proximity (i. e. being within the same remnant) nor to physiognomic characteristics of the transects. We believe that much of the controversy over area/habitat heterogeneity effects is probably related to scalar issues and propose a protocol by which some resolution of the question might be reached. The protocol involves ‘zoom’ sampling in which successively larger transect sizes are used, and measures of faunal richness and habitat heterogeneity are made at these different grains of resolution. One of our intentions is to stimulate discussion on how heterogeneity might be measured when grains increase from typical transect sizes (ca 1 ha) up to much larger grains (ca 128 ha).
