High-throughput microarray technologies measure the abundance of thousands of mRNA targets simultaneously. Due to the usual disparity between a few available samples (from limited conditions or time course points) and many gene expression values (entire genomes), a complex high-dimensional genomic system has to be analyzed, for instance by reverse engineering methods. The latter aim to reconstruct gene networks from experimentally observed expression changes caused by various kinds of perturbations. In particular, elucidating regulatory paths and assessing their reliability across replicates are central topics in this article. The reconstruction problem requires efficiency and accuracy from numerical optimization algorithms and statistical inference techniques. To this end, we focus on methods but also on the available experimental information produced in technical replicates. We propose a model-based approach based on a few steps. First, feature selection is performed by a projective method aimed to combine the gene measurements observed across replicates. Second, a quite heuristic sieving strategy is pursued to bypass the usual recourse to averaging. Third, the impact of dimensionality reduction on the biological system under study is evaluated. Evidence is obtained from the application of our approach to microarray time course experimental replicated data, and suggests that gene features, once identified, can be used for stabilization purposes relatively to the replicate variability. Both quantitative representation and qualitative assessment of the observed gene feature interference are reported in order to decipher specific gene regulatory map and the pathway-associated dynamics.  相似文献

The work presented here is a first step toward a long term goal of systems biology, the complete elucidation of the gene regulatory networks of a living organism. To this end, we have employed DNA microarray technology to identify genes involved in the regulatory networks that facilitate the transition of Escherichia coli cells from an aerobic to an anaerobic growth state. We also report the identification of a subset of these genes that are regulated by a global regulatory protein for anaerobic metabolism, FNR. Analysis of these data demonstrated that the expression of over one-third of the genes expressed during growth under aerobic conditions are altered when E. coli cells transition to an anaerobic growth state, and that the expression of 712 (49%) of these genes are either directly or indirectly modulated by FNR. The results presented here also suggest interactions between the FNR and the leucine-responsive regulatory protein (Lrp) regulatory networks. Because computational methods to analyze and interpret high dimensional DNA microarray data are still at an early stage, and because basic issues of data analysis are still being sorted out, much of the emphasis of this work is directed toward the development of methods to identify differentially expressed genes with a high level of confidence. In particular, we describe an approach for identifying gene expression patterns (clusters) obtained from multiple perturbation experiments based on a subset of genes that exhibit high probability for differential expression values.  相似文献

The standard approach for identifying gene networks is based on experimental perturbations of gene regulatory systems such as gene knock-out experiments, followed by a genome-wide profiling of differential gene expressions. However, this approach is significantly limited in that it is not possible to perturb more than one or two genes simultaneously to discover complex gene interactions or to distinguish between direct and indirect downstream regulations of the differentially-expressed genes. As an alternative, genetical genomics study has been proposed to treat naturally-occurring genetic variants as potential perturbants of gene regulatory system and to recover gene networks via analysis of population gene-expression and genotype data. Despite many advantages of genetical genomics data analysis, the computational challenge that the effects of multifactorial genetic perturbations should be decoded simultaneously from data has prevented a widespread application of genetical genomics analysis. In this article, we propose a statistical framework for learning gene networks that overcomes the limitations of experimental perturbation methods and addresses the challenges of genetical genomics analysis. We introduce a new statistical model, called a sparse conditional Gaussian graphical model, and describe an efficient learning algorithm that simultaneously decodes the perturbations of gene regulatory system by a large number of SNPs to identify a gene network along with expression quantitative trait loci (eQTLs) that perturb this network. While our statistical model captures direct genetic perturbations of gene network, by performing inference on the probabilistic graphical model, we obtain detailed characterizations of how the direct SNP perturbation effects propagate through the gene network to perturb other genes indirectly. We demonstrate our statistical method using HapMap-simulated and yeast eQTL datasets. In particular, the yeast gene network identified computationally by our method under SNP perturbations is well supported by the results from experimental perturbation studies related to DNA replication stress response.  相似文献

The primary goal of this article is to infer genetic interactions based on gene expression data. A new method for multiorganism Bayesian gene network estimation is presented based on multitask learning. When the input datasets are sparse, as is the case in microarray gene expression data, it becomes difficult to separate random correlations from true correlations that would lead to actual edges when modeling the gene interactions as a Bayesian network. Multitask learning takes advantage of the similarity between related tasks, in order to construct a more accurate model of the underlying relationships represented by the Bayesian networks. The proposed method is tested on synthetic data to illustrate its validity. Then it is iteratively applied on real gene expression data to learn the genetic regulatory networks of two organisms with homologous genes.  相似文献

Gene set analysis methods are popular tools for identifying differentially expressed gene sets in microarray data. Most existing methods use a permutation test to assess significance for each gene set. The permutation test's assumption of exchangeable samples is often not satisfied for time‐series data and complex experimental designs, and in addition it requires a certain number of samples to compute p‐values accurately. The method presented here uses a rotation test rather than a permutation test to assess significance. The rotation test can compute accurate p‐values also for very small sample sizes. The method can handle complex designs and is particularly suited for longitudinal microarray data where the samples may have complex correlation structures. Dependencies between genes, modeled with the use of gene networks, are incorporated in the estimation of correlations between samples. In addition, the method can test for both gene sets that are differentially expressed and gene sets that show strong time trends. We show on simulated longitudinal data that the ability to identify important gene sets may be improved by taking the correlation structure between samples into account. Applied to real data, the method identifies both gene sets with constant expression and gene sets with strong time trends.  相似文献

Boolean networks are simplified models of gene regulatory networks. We derive an approximation of the size distribution of perturbation avalanches in Boolean networks based on known results in the theory of branching processes. We show numerically that the approximation works well for different kinds of Boolean networks. It has been suggested that gene regulatory networks may be dynamically critical. To study this, as an application of the presented theory we present a novel method for estimating an order parameter from microarray data. According to the available data and our method, we find that gene regulatory networks appear to be stable and reside near the phase transition between order and chaos.  相似文献

We develop a new regression algorithm, cMIKANA, for inference of gene regulatory networks from combinations of steady-state and time-series gene expression data. Using simulated gene expression datasets to assess the accuracy of reconstructing gene regulatory networks, we show that steady-state and time-series data sets can successfully be combined to identify gene regulatory interactions using the new algorithm. Inferring gene networks from combined data sets was found to be advantageous when using noisy measurements collected with either lower sampling rates or a limited number of experimental replicates. We illustrate our method by applying it to a microarray gene expression dataset from human umbilical vein endothelial cells (HUVECs) which combines time series data from treatment with growth factor TNF and steady state data from siRNA knockdown treatments. Our results suggest that the combination of steady-state and time-series datasets may provide better prediction of RNA-to-RNA interactions, and may also reveal biological features that cannot be identified from dynamic or steady state information alone. Finally, we consider the experimental design of genomics experiments for gene regulatory network inference and show that network inference can be improved by incorporating steady-state measurements with time-series data.  相似文献

A mechanistic understanding of gene regulatory network dynamics requires quantitative single-cell data of multiple network components in response to well-defined perturbations. Recent advances in the development of fluorescent biomarkers for proteins, detection of RNA and interactions, microfluidic technology, and high-resolution imaging have set the stage for a host of new studies that elucidate the important roles of stochasticity and cell-cell variability in response to external perturbations. In this review, we briefly describe methods for high-resolution visualization and the control of gene expression, along with application of these novel methods to recent studies involving gene networks.  相似文献

Gene regulatory networks inferred from RNA abundance data have generated significant interest, but despite this, gene network approaches are used infrequently and often require input from bioinformaticians. We have assembled a suite of tools for analysing regulatory networks, and we illustrate their use with microarray datasets generated in human endothelial cells. We infer a range of regulatory networks, and based on this analysis discuss the strengths and limitations of network inference from RNA abundance data. We welcome contact from researchers interested in using our inference and visualization tools to answer biological questions.  相似文献

MOTIVATION: Methods available for the inference of genetic regulatory networks strive to produce a single network, usually by optimizing some quantity to fit the experimental observations. In this article we investigate the possibility that multiple networks can be inferred, all resulting in similar dynamics. This idea is motivated by theoretical work which suggests that biological networks are robust and adaptable to change, and that the overall behavior of a genetic regulatory network might be captured in terms of dynamical basins of attraction. RESULTS: We have developed and implemented a method for inferring genetic regulatory networks for time series microarray data. Our method first clusters and discretizes the gene expression data using k-means and support vector regression. We then enumerate Boolean activation-inhibition networks to match the discretized data. Finally, the dynamics of the Boolean networks are examined. We have tested our method on two immunology microarray datasets: an IL-2-stimulated T cell response dataset and a LPS-stimulated macrophage response dataset. In both cases, we discovered that many networks matched the data, and that most of these networks had similar dynamics.
