In this paper, a musculo-skeletal model of the upper limb is presented. The limb is modelled as a three-dimensional 7 degrees-of-freedom system, linked to the shoulder, which has been considered as frame. The upper limb model is made up of four links corresponding to the most important body segments: the humerus, the ulna, the radius and the hand, considered as a single rigid body. Particular attention has been paid to the modelling of joints in order to mimic all the possible arm and forearm movements (including prono-supination). The model also includes 24 muscles. The mathematical model used to describe the muscles is that proposed by Zajac in 1989, modified by the authors. The kinematic analysis has been performed including an ergonomics index to take into account the posture and joint physical limits. Moreover an optimization criterion based on minimum activation pattern has been included in order to find muscular activation coefficients. The results of the proposed methodology concerning muscular activations have been compared to those coming from processed EMG signals, which have been acquired during experimental tests.  相似文献

This paper describes the process used to generate lower limb kinematics during single limb stance phase of gait, using musculoskeletal modelling, muscle driven forward simulation and gradient based optimisation techniques (including design of experiment techniques).Initial inputs to the forward simulation process were the normalised quantified muscle activation patterns of 22 muscles, and the initial segmental configuration (both angles and angular velocity) derived from Winter (The biomechanics and motor control of human gait, 1987, University of Waterloo Press, pp. 1-72). Two distinct musculoskeletal models (one including 6 DOF, the other 7 DOF) were defined and a muscle driven forward simulation was implemented.A series of optimisation sequences then were executed to modify the muscle activation patterns and initial segmental configuration, until the system output of the forward simulation approximated the angle data reported by. The accuracy and effectiveness of the analysis sequence proposed and the model response obtained using two distinct musculoskeletal models were verified and analysed with respect to the kinesiology of normal walking.  相似文献

Simulation software is often a fundamental component in systems biology projects and provides a key aspect of the integration of experimental and analytical techniques in the search for greater understanding and prediction of biology at the systems level. It is important that the modelling and analysis software is reliable and that techniques exist for automating the analysis of the vast amounts of data which such simulation environments generate. A rigorous approach to the development of complex modelling software is needed. Such a framework is presented here together with techniques for the automated analysis of such models and a process for the automatic discovery of biological phenomena from large simulation data sets. Illustrations are taken from a major systems biology research project involving the in vitro investigation, modelling and simulation of epithelial tissue.  相似文献

To facilitate decision support in freshwater ecosystem protection and restoration management, habitat suitability models can be very valuable. Data driven methods such as artificial neural networks (ANNs) are particularly useful in this context, seen their time-efficient development and relatively high reliability. However, specialized and technical literature on neural network modelling offers a variety of model development criteria to select model architecture, training procedure, etc. This may lead to confusion among ecosystem modellers and managers regarding the optimal training and validation methodology. This paper focuses on the analysis of ANN development and application for predicting macroinvertebrate communities, a species group commonly used in freshwater assessment worldwide. This review reflects on the different aspects regarding model development and application based on a selection of 26 papers reporting the use of ANN models for the prediction of macroinvertebrates. This analysis revealed that the applied model training and validation methodologies can often be improved and moreover crucial steps in the modelling process are often poorly documented. Therefore, suggestions to improve model development, assessment and application in ecological river management are presented. In particular, data pre-processing determines to a high extent the reliability of the induced models and their predictive relevance. This also counts for the validation criteria, that need to be better tuned to the practical simulation requirements. Moreover, the use of sensitivity methods can help to extract knowledge on the habitat preference of species and allow peer-review by ecological experts. The selection of relevant input variables remains a critical challenge as well. Model coupling is a missing crucial step to link human activities, hydrology, physical habitat conditions, water quality and ecosystem status. This last aspect is probably the most valuable aspect to enable decision support in water management based on ANN models.  相似文献

Abstract

Although several numerical models of the human heart have been proposed in the literature, there are still several discrepancies among the results predicted by each model. These discrepancies can be attributed to the fact that each model has a number of assumptions and simplifications, which can limit the scope and precision of the numerical predictions obtained. Moreover, none of the works reported in the literature have assessed the influence of modelling assumptions on the predicted cardiac fiber elastic properties. In this paper a new passive mechanical model that combines the left ventricular (LV) pressure–volume in-vivo measurements with an indirect approach based on the finite element method (FEM), is proposed and used to analyze the influence of different modelling assumptions on the estimated elastic properties of the cardiac fiber. This analysis is carried out by varying modelling assumptions that are common to existing passive mechanical models. The results have shown that although the different modelling assumptions have a significant effect on the predicted value of the fiber elastic properties, they tend to lead to the same results. This suggests that simplified passive numerical models in combination with adjustment factors, are valid in comparison with more refined and complex LV passive models.  相似文献

Extravehicular activity (EVA) is an inevitable task for astronauts to maintain proper functions of both the spacecraft and the space station. Both experimental research in a microgravity simulator (e.g. neutral buoyancy tank, zero-g aircraft or a drop tower/tube) and mathematical modeling were used to study EVA to provide guidance for the training on Earth and task design in space. Modeling has become more and more promising because of its efficiency. Based on the task analysis, almost 90% of EVA activity is accomplished through upper limb motions. Therefore, focusing on upper limb models of the body and space suit is valuable to this effort. In previous modeling studies, some multi-rigid-body systems were developed to simplify the human musculoskeletal system, and the space suit was mostly considered as a part of the astronaut body. With the aim to improve the reality of the models, we developed an astronauts’ upper limb model, including a torque model and a muscle-force model, with the counter torques from the space suit being considered as a boundary condition. Inverse kinematics and the Maggi-Kane’s method was applied to calculate the joint angles, joint torques and muscle force given that the terminal trajectory of upper limb motion was known. Also, we validated the muscle-force model using electromyogram (EMG) data collected in a validation experiment. Muscle force calculated from our model presented a similar trend with the EMG data, supporting the effectiveness and feasibility of the muscle-force model we established, and also, partially validating the joint model in kinematics aspect.  相似文献

Hypervolume approaches are used to quantify functional diversity and quantify environmental niches for species distribution modelling. Recently, Qiao et al. ( 2016 ) criticized our geometrical kernel density estimation (KDE) method for measuring hypervolumes. They used a simulation analysis to argue that the method yields high error rates and makes biased estimates of fundamental niches. Here, we show that (a) KDE output depends in useful ways on dataset size and bias, (b) other species distribution modelling methods make equally stringent but different assumptions about dataset bias, (c) simulation results presented by Qiao et al. ( 2016 ) were incorrect, with revised analyses showing performance comparable to other methods, and (d) hypervolume methods are more general than KDE and have other benefits for niche modelling. As a result, our KDE method remains a promising tool for species distribution modelling.  相似文献

Within the field of species distribution modelling an apparent dichotomy exists between process‐based and correlative approaches, where the processes are explicit in the former and implicit in the latter. However, these intuitive distinctions can become blurred when comparing species distribution modelling approaches in more detail. In this review article, we contrast the extremes of the correlative–process spectrum of species distribution models with respect to core assumptions, model building and selection strategies, validation, uncertainties, common errors and the questions they are most suited to answer. The extremes of such approaches differ clearly in many aspects, such as model building approaches, parameter estimation strategies and transferability. However, they also share strengths and weaknesses. We show that claims of one approach being intrinsically superior to the other are misguided and that they ignore the process–correlation continuum as well as the domains of questions that each approach is addressing. Nonetheless, the application of process‐based approaches to species distribution modelling lags far behind more correlative (process‐implicit) methods and more research is required to explore their potential benefits. Critical issues for the employment of species distribution modelling approaches are given, together with a guideline for appropriate usage. We close with challenges for future development of process‐explicit species distribution models and how they may complement current approaches to study species distributions.  相似文献

BACKGROUND AND AIMS: Patterns and variations in concentration of carbon-based secondary compounds in plant tissues have been explained by means of different complementary and, in some cases, contradictory plant defence hypotheses for more than 20 years. These hypotheses are conceptual models which consider environmental impacts on plant internal demands. In the present study, a mathematical model is presented, which converts and integrates the concepts of the 'Growth-Differentiation Balance' hypothesis and the 'Protein Competition' model into a dynamic plant growth model, that was tested with concentration data of polyphenols in leaves of juvenile apple, beech and spruce trees. The modelling approach is part of the plant growth model PLATHO that considers simultaneously different environmental impacts on the most important physiological processes of plants. METHODS: The modelling approach for plant internal resource allocation is based on a priority scheme assuming that growth processes have priority over allocation to secondary compounds and that growth-related metabolism is more strongly affected by nitrogen deficiency than defence-related secondary metabolism. KEY RESULTS: It is shown that the model can reproduce the effect of nitrogen fertilization on allocation patterns in apple trees and the effects of elevated CO(2) and competition in juvenile beech and spruce trees. The analysis of model behaviour reveals that large fluctuations in plant internal availability of carbon and nitrogen are possible within a single vegetation period. Furthermore, the model displays a non-linear allocation behaviour to carbon-based secondary compounds. CONCLUSIONS: The simulation results corroborate the underlying assumptions of the presented modelling approach for resource partitioning between growth-related primary metabolism and defence-related secondary metabolism. Thus, the dynamical modelling approach, which considers variable source and sink strengths of plant internal resources within different phenological growth stages, presents a successful translation of existing concepts into a dynamic mathematical model.  相似文献

A few examples of models of chromosome aberration induction are summarised and discussed on the basis of the three main theories of aberration formation, that is "breakage-and-reunion", "exchange" and "one-hit". A model and code developed at the Universities of Milan and Pavia is then presented in detail. The model provides dose-response curves for different aberration types (dicentrics, translocations, rings, complex exchanges and deletions) induced in human lymphocytes by gamma rays, protons and alpha particles of different energies, both as monochromatic fields and as mixed fields. The main assumptions are that only clustered - and thus severe - DNA breaks ("Complex Lesions", CL) can participate in the production of aberrations, and that only break free ends in neighbouring chromosome territories can interact and form exchanges. The yields of CLs induced by the various radiation types of interest are taken from a previous modelling work. These lesions are distributed within a sphere representing the cell nucleus according to the radiation track structure, e.g. randomly for gamma rays and along straight lines for light ions. Interphase chromosome territories are explicitly simulated and configurations are obtained in which each chromosome occupies an intranuclear domain with volume proportional to its DNA content. In order to allow direct comparisons with experimental data, small fragments can be neglected since usually they cannot be detected in experiments. The presence of a background level of aberrations is also taken into account. The results of the simulations are in good agreement with experimental dose-response curves available in the literature, that provides a validation of the model both in terms of the adopted assumptions and in terms of the simulation techniques. To address the question of "true" incompleteness, simulations were also run in which all fragments were assumed to be visible.  相似文献

The inverse dynamics technique applied to musculoskeletal models, and supported by optimisation techniques, is used extensively to estimate muscle and joint reaction forces. However, the solutions of the redundant muscle force sharing problem are sensitive to the detail and modelling assumptions of the models used. This study presents four alternative biomechanical models of the upper limb with different levels of discretisation of muscles by bundles and muscle paths, and their consequences on the estimation of the muscle and joint reaction forces. The muscle force sharing problem is solved for the motions of abduction and anterior flexion, acquired using video imaging, through the minimisation of an objective function describing muscle metabolic energy consumption. While looking for the optimal solution, not only the equations of motion are satisfied but also the stability of the glenohumeral and scapulothoracic joints is preserved. The results show that a lower level of muscle discretisation provides worse estimations regarding the muscle forces. Moreover, the poor discretisation of muscles relevant to the joint in analysis limits the applicability of the biomechanical model. In this study, the biomechanical model of the upper limb describing the infraspinatus by a single bundle could not solve the complete motion of anterior flexion. Despite the small differences in the magnitude of the forces predicted by the biomechanical models with more complex muscular systems, in general, there are no significant variations in the muscular activity of equivalent muscles.  相似文献

By following the common definition of forward-dynamics simulations, i.e. predicting movement based on (neural) muscle activity, this work describes, for the first time, a forward-dynamics simulation framework of a musculoskeletal system, in which all components are represented as continuous, three-dimensional, volumetric objects. Within this framework, the mechanical behaviour of the entire muscle–tendon complex is modelled as a nonlinear hyperelastic material undergoing finite deformations. The feasibility and the full potential of the proposed forward-dynamics simulation framework is demonstrated on a two-muscle, three-dimensional, continuum-mechanical model of the upper limb. The musculoskeletal model consists of three bones, i.e. humerus, ulna, and radius, an one-degree-of-freedom elbow joint, and an antagonistic muscle pair, i.e. the biceps and triceps brachii, and takes into consideration the contact between the skeletal muscles and the humerus. Numerical studies have shown that the proposed upper limb model is capable of predicting realistic moment arms and muscle forces for the entire range of activation and motion. Within the limitations of the model, the presented simulations provide, for the first time, insights into existing contact forces and their influence on the muscle fibre stretch. Based on the presented simulations, the overall change in fibre stretch is typically less than 3%, despite the fact that the contact forces reach up to 71% of the exerted muscle force. Movement-predicting simulations are achieved by minimising a nonlinear moment equilibrium equation. Based on the forward-dynamics simulation approach, an iterative solution procedures for position-driven (inverse dynamics) and force-driven scenarios have been proposed accordingly. Applying these methodologies to time-dependent scenarios demonstrates that the proposed methods can be linked to state-of-the-art control algorithms predicting time-dependent muscle activation levels based on principles of forward dynamics.  相似文献

The abundance of infected Ixodid ticks is an important component of human risk of Lyme disease, and various empirical studies have shown that this is associated, at least in part, to landscape fragmentation. In this study, we aimed at exploring how varying woodland fragmentation patterns affect the risk of Lyme disease, through infected tick abundance. A cellular automata model was developed, incorporating a heterogeneous landscape with three interactive components: an age-structured tick population, a classical disease transmission function, and hosts. A set of simplifying assumptions were adopted with respect to the study objective and field data limitations. In the model, the landscape influences both tick survival and host movement. The validation of the model was performed with an empirical study. Scenarios of various landscape configurations (focusing on woodland fragmentation) were simulated and compared. Lyme disease risk indices (density and infection prevalence of nymphs) differed considerably between scenarios: (i) the risk could be higher in highly fragmented woodlands, which is supported by a number of recently published empirical studies, and (ii) grassland could reduce the risk in adjacent woodland, which suggests landscape fragmentation studies of zoonotic diseases should not focus on the patch-level woodland patterns only, but also on landscape-level adjacent land cover patterns. Further analysis of the simulation results indicated strong correlations between Lyme disease risk indices and the density, shape and aggregation level of woodland patches. These findings highlight the strong effect of the spatial patterns of local host population and movement on the spatial dynamics of Lyme disease risks, which can be shaped by woodland fragmentation. In conclusion, using a cellular automata approach is beneficial for modelling complex zoonotic transmission systems as it can be combined with either real world landscapes for exploring direct spatial effects or artificial representations for outlining possible empirical investigations.  相似文献

Using the method of Lagrange multipliers an analytical solution of the optimization problem formulated for a two-dimensional, 3DOF model of the human upper limb has been described in Part I of this investigation. The objective criterion used is the following: [formula: see text], where F(i) -s are the muscle forces modelled and c(i) -s are unknown weight factors. This study is devoted to the numerical experiments performed in order to investigate which sets of the weight factors may predict physiologically reasonable muscle forces and joint reactions. A sensitivity analysis is also presented. The influence of: the gravity forces, different external loads applied to the hand, changes of the weight factors and of joint angle on the optimal solution is studied. A general conclusion may be drawn: using the above mentioned objective criterion, practically all motor tasks performed by the human upper limb may be described if the c(i) -s are properly chosen. These weight factors generally depend on the joint moments and must be different (their magnitudes as well as their signs) for agonistic muscles and for their antagonists.  相似文献

A geometrical analysis tool for investigating muscle length change in cerebral palsy (CP) patients is presented. A subset of anatomically based geometries from the International Union of Physiological Sciences (IUPS) Physiome Project is used, which is derived from the visible human (VH) data set with muscle attachment information, and customised using volume-preserving free-form deformation (FFD), the 'host-mesh' technique. The model's intended use is to provide pre- and post-surgery assessment for muscle lengthening, a surgery performed to help slacken tight muscles and improve gait. The model is illustrated using healthy patient data from motion capture as a validation followed by three CP case studies to highlight its use. The methodology is presented in three stages, (1) a FFD of the complete lower limb, (2) a focused geometric study on the semimembranosus (SM) and gastrocnemius (GT) muscles, and (3) an improved hybrid mechanics-FFD approach as an improvement for future analysis, with differentiation between muscle and tendon lengthening, and contact detection between sliding muscles. Finally, the issues, limitations, in particular with the marker system, and model improvements are discussed.  相似文献

Mathematical modeling is one of the key methodologies of metabolic engineering. Based on a given metabolic model different computational tools for the simulation, data evaluation, systems analysis, prediction, design and optimization of metabolic systems have been developed. The currently used metabolic modeling approaches can be subdivided into structural models, stoichiometric models, carbon flux models, stationary and nonstationary mechanistic models and models with gene regulation. However, the power of a model strongly depends on its basic modeling assumptions, the simplifications made and the data sources used. Model validation turns out to be particularly difficult for metabolic systems. The different modeling approaches are critically reviewed with respect to their potential and benefits for the metabolic engineering cycle. Several tools that have emerged from the different modeling approaches including structural pathway synthesis, stoichiometric pathway analysis, metabolic flux analysis, metabolic control analysis, optimization of regulatory architectures and the evaluation of rapid sampling experiments are discussed.  相似文献

Discovering statistically significant biclusters in gene expression data   总被引:1,自引:0,他引:1  
In gene expression data, a bicluster is a subset of the genes exhibiting consistent patterns over a subset of the conditions. We propose a new method to detect significant biclusters in large expression datasets. Our approach is graph theoretic coupled with statistical modelling of the data. Under plausible assumptions, our algorithm is polynomial and is guaranteed to find the most significant biclusters. We tested our method on a collection of yeast expression profiles and on a human cancer dataset. Cross validation results show high specificity in assigning function to genes based on their biclusters, and we are able to annotate in this way 196 uncharacterized yeast genes. We also demonstrate how the biclusters lead to detecting new concrete biological associations. In cancer data we are able to detect and relate finer tissue types than was previously possible. We also show that the method outperforms the biclustering algorithm of Cheng and Church (2000).  相似文献

This paper provides a review of kinetic modelling of plant metabolic pathways as a tool for analysing their control and regulation. An overview of different modelling strategies is presented, starting with those approaches that only require a knowledge of the network stoichiometry; these are referred to as structural. Flux-balance analysis, metabolic flux analysis using isotope labelling, and elementary mode analysis are briefly mentioned as three representative examples. The main focus of this paper, however, is a discussion of kinetic modelling, which requires, in addition to the stoichiometry, a knowledge of the kinetic properties of the constituent pathway enzymes. The different types of kinetic modelling analysis, namely time-course simulation, steady-state analysis, and metabolic control analysis, are explained in some detail. An overview is presented of strategies for obtaining model parameters, as well as software tools available for simulation of such models. The kinetic modelling approach is exemplified with discussion of three models from the general plant physiology literature. With the aid of kinetic modelling it is possible to perform a control analysis of a plant metabolic system, to identify potential targets for biotechnological manipulation, as well as to ascertain the regulatory importance of different enzymes (including isoforms of the same enzyme) in a pathway. Finally, a framework is presented for extending metabolic models to the whole-plant scale by linking biochemical reactions with diffusion and advective flow through the phloem. Future challenges include explicit modelling of subcellular compartments, as well as the integration of kinetic models on the different levels of the cellular and organizational hierarchy.  相似文献

Vascular reactivity (VR) is considered as an effective index to predict the risk of cardiovascular events. A cost-effective alternative technique used to evaluate VR called digital thermal monitoring (DTM) is based on the response of finger temperature to vessel occlusion and reperfusion. In this work, a simulation has been developed to investigate hand temperature in response to vessel occlusion and perfusion. The simulation consists of image-based mesh generation and finite element analysis of blood flow and heat transfer in tissues. In order to reconstruct a real geometric model of human hand, a computer programme including automatic image processing for sequential MR data and mesh generation based on the transfinite interpolation method is developed. In the finite element analysis part, blood flow perfused in solid tissues is considered as fluid phase through porous media. Heat transfer in tissues is described by Pennes bioheat equation and blood perfusion rate is obtained from Darcy velocities. Capillary pressure, blood perfusion and temperature distribution of hand are obtained. The results reveal that fingertip temperature is strongly dependent on larger arterial pressure. This simulation is of potential to quantify the indices used for evaluating the VR in DTM test if it is integrated with the haemodynamic model of blood circulation in upper limb.  相似文献
